細胞培養
懸濁液に適応させたチャイニーズハムスター卵巣(CHO-K1)由来細胞を、HyClone Cell boost 5 supplement(GE HEALTHCARE社)、L-グルタミン(GIBCO社)、HT supplement(GIBCO社)および抗生物質-抗真菌剤溶液(GIBCO社)が添加された血清非含有HyClone SFM4CHO培地に維持した。エリスロシンB色素(SIGMA-ALDRICH社)によりCHO細胞生存度を評価し、LUNA-FL Dual Fluorescence Cell Counter(LOGOS BIOSYSTEMS社)を用いて生存細胞密度および細胞サイズを定量化した。この細胞を180rpm撹拌速度で、加湿インキュベータ中37℃、5%CO2で50mlのTubeSpin bioreactor tubes(TPP社、スイス)の中で培養し、3~4日間ごとに継代した。
哺乳類のコドン最適化した化膿性連鎖球菌Cas9(SpCas9)ヌクレアーゼ発現プラスミドJDS246(ADDGENE社プラスミド#43861)(21)を使用して、部位特異的DSBを導入した。CRISPRseek Rパッケージ(22)を適用して、グループ1ERVのgagコンセンサス配列内のミリストイル化(Myr)もしくはPPYPモチーフを標的とする単一のガイドRNA(sgRNA)配列を設計した。
Invitrogen PureLink(登録商標)Viral RNA/DNAミニキット(THERMO FISHER SCIENTIFIC社)を用い、いくつかの修正を有する製造業者のプロトコルに従って、全RNAをVPおよびVLPを単離させたCHO培養物上澄みから抽出した。新たに調製した上澄みまたは1回の冷凍および解凍サイクル後の上澄みを使用した。500μlの上澄みを0.22μmの膜フィルタを有するCorning Costar Spin-Xカラム遠心管に充填し、16000gで1分間遠心分離した。約12.5単位のリボヌクレアーゼ非含有デオキシリボヌクレアーゼ(MACHEREY-NAGEL社)を500μlのCHO細胞培養物上澄みに添加し、これを37℃で15分間インキュベートして場合により存在する残留DNAを消化する。次いで、得られた抽出物をPureLink(登録商標)Viral RNA/DNAミニキットプロトコルに記載されている通りに処理した。スピンカラムから回収したRNAを30μlのリボヌクレアーゼ非含有水に再懸濁し、その後に10単位のリボヌクレアーゼ非含有デオキシリボヌクレアーゼ(MACHEREY-NAGEL社)を用いて37℃で30分間もう1回デオキシリボヌクレアーゼ処理をした。5mMの最終濃度でEDTAを添加した後に、抽出物を70℃で15分間インキュベートすることによりデオキシリボヌクレアーゼ変性工程を行った。その後に、試料中に残っているEDTAなどの塩を除去するために、これらの試料をMICRODIALYSIS MF-MILLIPORE Membrane Filter(MERK-MILLIPORE社)VSWP型(0.025μmの孔径)上に15分間置いた。
トランスフェクションの1日前に、CHO-K1細胞を300,000細胞/mlで播種した。トランスフェクションの当日に、NEONトランスフェクション系(THERMO FISHER SCIENTIFIC社)を用い、製造業者の説明書に従って、700,000個の細胞に3700ngのCRISPR-Cas9および1110ngのMyrもしくはPPYP特異的sgRNA発現プラスミドを電気穿孔した。CRISPR-Cas9およびsgRNA発現プラスミドを等モル比で使用した。200ngのpCMV-DsRed-Expressプラスミド(CLONETECH社)をトランスフェクション対照として各トランスフェクション条件に追加した。CRISPR対照実験のために、MyrもしくはPPYP特異的sgRNAプラスミドを空のsgRNA発現ベクター(空ベクター対照)で置き換えた。
ERV特異的sgRNAの切断効率を評価するために、転写されたERV配列の中でERV突然変異頻度を決定した。NUCLEOSPIN RNAキット(MACHEREY NAGEL社)を用いてCRISPR処理されたポリクローナル細胞集団から全RNAを抽出し、かつオリゴ(dT)15プライマーおよびGoScript(登録商標)逆転写系(PROMEGA社)を用いて逆方向転写してcDNAにした。CRISPR処理された単細胞クローンのために、SV 96 Total RNA Isolation System(PROMEGA社)を用いて全RNAを単離し、かつGoScript(登録商標)Reverse Transcription Mix,オリゴ(dT)(PROMEGA社)を用いて逆方向転写した。グループ1ERV特異的プライマーと共にOneTaq(登録商標)DNAポリメラーゼ(NEW ENGLAND BIOLABS社)を用いて、CRISPR標的領域のPCR増幅を行った(表2B)。SangerシーケンシングによりPCR産物を分析し、かつ突然変異について分析した。混合されたSangerシーケンシングクロマトグラムの分解およびTIDEソフトウェア(28)を用いた未処理(野生型)細胞との比較により、CRISPR処理された多クローン集団における突然変異誘発頻度を決定した。
ゲノムレベルでのCRISPR誘導ERV突然変異の数を評価するために、DNeasy Blood&Tissue Kit(登録商標)(QIAGEN社)を用いて、ERV編集されたCHOクローンからDNAを抽出した。この抽出したゲノムDNAを使用して、いくつかの修正を含むIllumina社の「16S Metagenomic Sequencing Library Preparation(16Sメタゲノムシーケンシングライブラリー調製)」プロトコルに記載されている二段階PCR手法でシーケンシングライブラリーを準備した。簡単に言うと、Primer Design-Mツールを用いて変性プライマーを設計して(29)、全ての予測されるC型ERV配列のMyr2およびPPYP6 sgRNA標的部位の両端に位置する約300bpのゲノム領域を増幅させた(Myrのために290bpのアンプリコン、PPYPのために314bpのアンプリコン、表2)。変性プライマーは、テンプレート複雑性を増加させるために様々な0~3bpの異種スペーサーを含んでおり(30)、MyrもしくはPPYPプライマーは予測されるゲノム頻度で混合されていた。1回目のPCRラウンドでは、100ngの単離されたゲノムDNAを使用して、MyrおよびPPYP標的遺伝子座をそれぞれ23および20サイクルのためにKAPA HiFi HotStart ReadyMix(登録商標)(2×)(KAPA BIOSYSTEMS社)を用いてPCR増幅させた。1:1ビーズ比を用いてAMPure XP(登録商標)ビーズ(BECKMAN COULTER社)でPCRアンプリコンを精製した。アンプリコンの品質およびサイズをAgilent 2100 Bioanalyzer(登録商標)で確認し、Qubit dsDNA HS Assay Kit(登録商標)(THERMO FISHER SCIENTIFIC社)を用いてDNAを定量化した。2回目のPCRラウンドでは、8PCRサイクルを用いて、Illumina Nextera XT Index(登録商標)シーケンシングアダプターを15ngの精製したアンプリコンに付加した。最終ライブラリーを1:1.12ビーズ比を用いて、AMPure XP(登録商標)ビーズ(BECKMAN COULTER社)で精製した。ライブラリーの品質およびサイズをFragment Analyzer(ADVANCED ANALYTICAL社)を用いて確認し、Qubit dsDNA HS Assay Kit(登録商標)(THERMO FISHER SCIENTIFIC社)を用いて定量化した。ライブラリーを等モル比でプールし、25%PhiXを添加し、かつローザンヌ大学(スイス)のゲノム技術施設(Genomic Technologies Facility)において、Illumina Miseq System(登録商標)上で2×250bpのペアエンドシーケンシングを用いてシークエンシングした。
全CHOゲノムにおける突然変異したERV遺伝子座を同定するために、血液&細胞培養DNAキット(Blood & Cell Culture DNA Kit)(QIAGEN社)を用いて高分子量DNAをsgRNA PPYP6処理されたE10クローンから抽出した。DNAの品質および量をそれぞれ、Fragment Analyzer(ADVANCED ANALYTICAL社)およびQuibit(登録商標)(THERMO FISHER SCIENTIFIC社)を用いて確認した。ローザンヌ大学(スイス)のゲノム技術施設において、PacBio Sequel system(登録商標)(PACIFIC BIOSCIENCES社)上で試料シーケンシングを行った。
ERV修正された細胞の治療用タンパク質産生能力を評価するために、ERV特異的もしくは空のsgRNA発現プラスミドで予め処理されたポリクローナル細胞集団および細胞クローンに、ピューロマイシン耐性遺伝子を有するトラスツズマブ免疫グロブリンG1(IgG1)重鎖および軽鎖発現ベクターを電気穿孔した(31)。対照として、並行して野生型CHO-K1細胞を同じ発現ベクターでトランスフェクトした。トランスフェクションから2日後に、細胞を5μg/mlのピューロマイシンを含む培養培地に移し、かつ3週間にわたって選択した。
CHO細胞中に存在するERVを探すために、PacBio(登録商標)ロングリードシーケンシングを用いてCHO-K1ゲノムを新たに組み立て、かつ以前に報告されたIAPおよびML2Gマウスレトロウイルス配列をこの組立体の中で探した(12、13)。さらに本発明者らは、配列類似性によって同定されたERV要素を補完および検証するためにプロファイルも使用した。約160コピーのIAP様プロウイルス要素をCHOゲノム内で見つけた。約200個のIAPに加えて、CHO細胞中のML2Gと少なくとも80%の配列同一性を共有する173個のガンマレトロウイルスC型プロウイルスを同定した(12)(表3)。
CHO細胞からの潜在的に感染性のウイルス粒子(VP)の放出を阻害するために、VP放出のために重要な保存されたERV配列モチーフを分断することが目標であった。Gagタンパク質はレトロウイルスの出芽中に中心的役割を担い、かつ首尾一貫してそれはCHO細胞内のC型ERVの中に保存されていた。しかし、例えばpol遺伝子とは対照的に、gag配列はグループ1をグループ2C型ERV配列から同定するのに十分に異なっており、これによりグループ1ERV粒子を特異的に標的とすることが可能であった(図1Bおよび図1C)。ウイルス出芽に関与する2つの保存されたgag配列、すなわちミリストイル化(Myr)およびPPxYモチーフをCRISPR-Cas9媒介性突然変異誘発のための標的として選択した。N末端Myrモチーフは、ATG翻訳開始コドンの下流の2位にあるグリシン残基に位置している(図3)。Gagのミリストイル化は一般に、そのタンパク質を宿主血漿膜に向けるために不可欠であるとみなされている(33)。Gagミリストイル化を直接妨害する突然変異、生理的開始部位からの翻訳を阻止する突然変異、または機能喪失gag転写物を生成する突然変異は、血漿膜における適切なウイルス粒子の組み立てを乱し、故にレトロウイルス粒子の出芽を阻止する(33、34)。Myrに加えて、保存されたプロリン高含有PPxYモチーフもおそらくESCRT機構と相互作用することによりレトロウイルスの出芽に寄与し(35)、かつその突然変異はウイルス粒子放出を強力に阻害する(36)。PPxYモチーフはグループ1およびグループ2CHO ERVの中に保存されたPPYPモチーフ(これは以後、このCHO特異的PPxY関連出芽モチーフを指すためにPPYPと呼ぶ)と重なり合っていた。
発現されたグループ1ERV配列の約10~15%が突然変異されているものと予測した場合、ウイルス粒子放出の潜在的減少は多クローン集団内で検出することが難しくなると仮説を立てた。従って、単一のCHO細胞クローンをバルク選別されたMyr2もしくはPPYP6編集された細胞プールから単離し、発現されたグループ1ERV配列中に突然変異を有するものをスクリーニングした。95個のうち18個(18%)および181個のうち14個(8%)のMyr2およびPPYP6 sgRNA処理されたクローンがそれぞれ、mRNAレベルでグループ1ERV突然変異を含んでおり、これは以前の推定値に一致している(表6、表4、表5)。
SangerクロマトグラムならびにRNAおよび標的DNAアンプリコンシーケンシング中に観察されたgag突然変異のリード頻度はそれぞれ、単一のグループ1C型ERV遺伝子座が転写され、かつ従ってCHO細胞によるウイルス粒子産生を媒介し得るという仮定を裏付けた。この仮定をさらに実証するために、PacBio(登録商標)手法を用いてE10クローンのゲノムを完全にシークエンシングして、ERVを含む遺伝子座の明白な決定のために十分に長いリードを得た。このクローンは単一突然変異したERVのみを含むように見えたのでこれを選択して、RNAレベルでのそのユニークな突然変異を潜在的にユニークなゲノム遺伝子座と相関させた(図4C)。E10クローンゲノム配列の分析により、mRNAレベルで検出された突然変異を有する単一のERV遺伝子座を同定した(図12Aおよび図12B)。次いで、PCR増幅と、親のCHO細胞株中のERV配列以外に位置する遺伝子座特異的プライマーおよびディープシーケンシングしたクローンを用いるDNA Sangerシーケンシングとにより、予測されるERV組込み部位を検証した。mRNAレベルでCRISPR誘導突然変異を含む全てのディープシーケンシングしたクローンはこのERV遺伝子座に同一の突然変異も有し、これは、このゲノム領域が発現されたC型ERV要素を有することをさらに支持している(図12C)。興味深いことにこの特定のERV組込みは、他の対立遺伝子が対応するERV組込みを欠いているためヘミ接合性であり、かつ2つの適度に発現されたCHO細胞遺伝子間のオープンクロマチンの中に生じたことが分かった。
CRISPR突然変異誘発がウイルス粒子放出を効率的に不活性化させたことを観察したので、次に、ERV不活性化が細胞増殖、細胞サイズおよび治療用タンパク質産生などの他のCHO細胞特性に影響を与えるか否かを試験した。ERV編集されたクローンは、5日間の培養後に約12.5×106個の細胞/mlに達する密度で、多クローン集団、野生型および空ベクターで処理された細胞対照と同様の速度で増殖することが分かった(図6A)。そのような細胞密度は、約20時間の期待されるCHO-K1倍加時間に一致している(46)。2つのMyr2 sgRNAクローン(C02、D12)および1つのPPYP6 sgRNAクローン(K14)は僅かに修正された細胞周期持続期間を示したが、その効果は統計的に有意ではなかった。さらに細胞のサイズはERV編集された細胞、特にC02クローンにおいて高くなる傾向があったが、それらは空ベクター対照細胞と比較した場合に有意に異なっていなかった(図6B)。

前記変化の少なくとも1つは、前記少なくとも1つの完全長グループ1C型ERV配列のgag遺伝子内にあり、それにより少なくとも1つの改変された完全長グループ1C型ERV配列を生じさせる

- 前記少なくとも1つの完全長グループ1C型ERV配列における前記変化は、翻訳の開始を阻止する、またはフレームシフトをPPYPモチーフの下流で前記gag遺伝子に導入する、請求項1~5のいずれか1項に記載の操作された細胞。
- 前記変化は、前記完全長グループ1C型ERV配列の1個以下の前記gag遺伝子内、好ましくは配列番号3内、より好ましくは前記Myrおよび/またはPPYP Gag出芽モチーフ、または、前記Myrおよび/またはPPYP Gag出芽モチーフの5’および/または3’の連続したヌクレオチドを含む最大5、10、15、20、25、30、35、40、45もしくは50個のヌクレオチドの配列内にある、請求項1~6のいずれか1項に記載の操作された細胞。

前記少なくとも1つの変化は、挿入、欠失、置換およびそれらの組み合わせからなる群から選択される

- 操作されたCHO-K1細胞を含む操作されたCHO細胞などの好ましくは哺乳類細胞株の操作された細胞であって、そのゲノムは、
(i)配列番号3の10%、20%、30%、40%、50%以下の連続したヌクレオチド、または

ことを特徴とする、細胞。 - 前記少なくとも1つの完全長グループ1C型ERV配列における前記変化は、PPYPモチーフを含む前記gag遺伝子内にあり、かつ(i)前記PPYPモチーフをコードする配列および/または連続したヌクレオチドを含む最大5、10、15、20、25、30、35、40、45もしくは50個のヌクレオチドの配列、(i)の前記配列の両端に位置する5’および/または3’は前記変化を含む、請求項1~11のいずれか1項に記載の操作された細胞。
- 前記ゲノムは、前記グループ1C型ERV配列または15、14、13、12、11、10、9、8、7、6、5、4、3、2、1個以下の改変されたグループ1C型ERV配列内に15、14、13、12、11、10、9、8、7、6、5、4、3、2、1個以下の変化を含む、請求項1~12のいずれか1項に記載の操作された細胞。
- 前記変化は欠失、挿入、置換もしくはそれらの組み合わせ、好ましくはアミノ末端グリシン残基を除去または置換することによりGAGタンパク質のミリストイル化を阻害する1つまたはいくつかの突然変異、または宿主細胞からのウイルス粒子の放出を阻害するPPYP突然変異、またはgag mRNAの完全長GAGタンパク質への翻訳を妨害する1つもしくはいくつかのフレームシフト突然変異などの、N末端MyrモチーフをコードするDNA配列の変化である、請求項1~13のいずれか1項に記載の操作された細胞。
- 前記変化はフレームシフト突然変異である、請求項1~14のいずれか1項に記載の操作された細胞。

- 前記ERV要素は、槽内白血病ウイルス、コアラレトロウイルス(KoRV)、マウス乳癌ウイルス(MMTV)、マウス白血病ウイルス(MLV)ERV、ネコ白血病ウイルス、テナガザル白血病ウイルス、ブタC型内在性レトロウイルスおよび/または槽内白血病ウイルスを含むガンマもしくはベータレトロウイルスERVからのものである、請求項1~19のいずれか1項に記載の操作された細胞。

- 前記細胞は、導入遺伝子、好ましくは前記ゲノムに組み込まれた導入遺伝子をさらに含む、請求項1~22のいずれか1項に記載の操作された細胞。
- 前記導入遺伝子は、GFP(緑色蛍光タンパク質)および/またはバイオ治療薬および/または非翻訳RNAなどのマーカータンパク質をコードするマーカー遺伝子である、請求項23に記載の操作された細胞。
- 操作されたCHO-K1を含む操作されたCHO細胞などの好ましくは哺乳類細胞株の操作された細胞であって、
配列番号3またはそのバリアントを含み、かつsiRNAをコードする配列をさらに含む前記細胞のゲノムを含み、
前記siRNAの標的配列は配列番号3またはそのバリアント内、より好ましくはGag前駆体タンパク質をコードする配列番号3の配列またはそのバリアント内に位置する
ことを特徴とする細胞。 - 請求項1~25のいずれか1項に記載の操作された細胞を提供する工程と、
バイオ治療薬などの導入遺伝子産物をコードする少なくとも1つの導入遺伝子を前記操作された細胞に導入する工程と、
前記細胞において前記少なくとも1つの導入遺伝子を発現させる工程であって、前記操作された細胞はVPまたはVLPを全く放出しないか実質的に放出しない工程と
を含む、導入遺伝子産物を産生するための方法。 - (i)配列番号3に対する少なくとも1つプライマー、および/または
(ii)配列番号4または5に対する少なくとも1つのプライマー、ならびに
CHO細胞のゲノムから配列番号1、配列番号3の有無、あるいは前記CHO細胞のゲノムの配列番号3内の突然変異を検出するために(i)および/または(ii)の前記プライマーを使用する方法に関する説明書
を含む、検出キットおよびその使用。
