Abstract
Description
ポックスウイルス(Poxviridae科のメンバー)は、ヒトおよび動物の両方に感染できる二本鎖DNAウイルスである。ポックスウイルスは、宿主範囲に基づいて2つの亜科に分割される。脊椎動物宿主に感染するChordopoxviridae亜科は、8つの属からなり、そのうち4つの属(Orthopoxvirus、Parapoxvirus、MolluscipoxvirusおよびYatapoxvirus)は、ヒトに感染することが公知である。天然痘は、Orthopoxvirus(OPV)属のメンバーである痘瘡ウイルス(VARV)による感染によって引き起こされる。OPV属は、ラクダ痘ウイルス(CMLV)、牛痘ウイルス(CPXV)、奇肢症ウイルス(ECTV、「マウス痘因子」)、馬痘ウイルス(HPXV)、サル痘ウイルス(MPXV)、ウサギ痘ウイルス(RPXV)、アライグマ痘ウイルス、スカンク痘ウイルス、アレチネズミ痘ウイルス、ウアシンギシュー病(Uasin Gishu disease)ウイルス、ワクシニ
アウイルス(VACV)、痘瘡ウイルス(VARV)およびハタネズミ痘ウイルス(VPV)を含む、いくつかの遺伝的に関連し形態学的に同一なウイルスを含む。VARV以外では、VACV、MPXVおよびCPXVを含む少なくとも3種の他のOPVが、ヒトに感染することが公知である。これまでのところ、「生」VACVによるワクチン接種は、天然痘に対する唯一の証明された保護である。ワクチン接種の積極的なプログラムは、1980年に天然痘の根絶をもたらし、公共の慣用的な天然痘ワクチン接種は停止された。しかし、VARVおよび他のOPVに対して個体をワクチン接種する、新たな安全かつ有効な手段を見出す必要が依然としてある。

材料および方法
ウイルスおよび細胞培養
SFV株KaszaおよびBSC-40は、元々American Type Culture Collectionから得た。バッファローミドリザル腎臓(BGMK)細胞は、G.McFadden(University of Florida)から得た。BSC-40およびBGMK細胞を、L-グルタミン、非必須アミノ酸、ピルビン酸ナトリウム、抗生物質および抗真菌薬、ならびに5%ウシ胎仔血清(FCS;ThermoFisher Scientific)を補充した最小必須培地(MEM)中で、5%CO2中で37℃で繁殖させる。

PCRおよび制限断片分析によるscHPXV YFP-gpt::095ゲノム配列の確認
材料および方法
scHPXVのPCRおよび制限消化分析
再活性化されたプラークピック中のscHPXV YFP-gpt::095の存在を迅速に確認するために、PCRプライマーを、scHPXV中の変異された個々のBsaI部位に隣接するように設計する(表5)。ゲノムscHPXV YFP-gpt::095 DNAを、scHPXV YFP-gpt::095に感染したBSC-40細胞から単離し、鋳型として使用する。VACV感染BSC-40細胞由来のゲノムDNAを、各PCR産物内のBsaI部位の存在を確認するための対照として使用する。PCR増幅後、反応を、37℃で1時間、BsaIで引き続いて消化する。PCR反応を、SYBR(登録商標)safe染色を含む1%アガロースゲル上で分離して、DNAバンドを可視化する。
EDTA]中で泳動する。DNAを、1~10秒の切り替え時間勾配、直線的傾斜因数および120°角度を使用して、14℃で9.5時間、5.7V/cmでCHEF DR-III装置(BioRad)で分離する。このプログラムは、1kbp~>200kbpのDNA種の分離を可能にする。75bp~5kbpの断片を分離するために、1.5%アガロースゲルキャスト上での、1.0×TBE中で115Vで室温で2時間泳動する電気泳動を実施する。DNAを、SYBR(登録商標)gold染色で可視化する。消化されたscHPXV YFP-gpt::095 DNA断片のサイズを、対照VACVゲノムDNAと比較する。
再活性化アッセイから増殖したプラークから単離されたウイルスのゲノム配列を、PCR、制限消化および全ゲノム配列決定によって確認する。PCR分析は、ITR HPXV断片を除いた全ての内部の変異されたBsaI部位に基づく。プライマーセットを、scHPXV YFP-gpt::095中の各BsaI部位に隣接するように設計する(表5)。これらのプライマーセットは、VACV WR内の類似の領域もまた増幅することが確認される。scHPXV YFP-gpt::095内のこれらの変異されたBsaI部位を囲むおおよそ1kbの領域のPCR増幅の後、各反応をBsaIで消化し、得られたDNA断片を、ゲル電気泳動によって分析する。VACV(野生型)中には変異されたBsaI部位が存在しないので、酵素消化は、各PCR産物を首尾よく消化し、より小さいDNA断片を生じる(図4A、VACV)。scHPXV YFP-gpt::095ゲノムDNAから生成されたPCR産物は、BsaI消化に対して抵抗性であり、これは、BsaI認識部位が、これらのゲノムにおいて首尾よく変異されたことを示唆している(図4A、scHPXV YFP-gpt::095(PP1)およびscHPXV
YFP-gpt::095(PP3))。プライマーセット7Cのプライマー産物は、scHPXV YFP-gpt::095 PP1およびPP3試料において、DNAのいずれの増幅も生じなかった。このプライマーセットが非機能的であったかどうか、または断片7のこの領域が、得られたscHPXV YFP-gpt::095ゲノムへとアセンブルしなかったかどうかを確認するために、PCRを元のGA_断片_7プラスミドDNAに対して実施したが、この反応もまた、産物の増幅において不首尾であった。
YFP-gpt::095クローン由来の未消化のゲノムDNAは、VACVと比較してゲル上で著しく緩徐に泳動し、scHPXV YFP-gpt::095のゲノム(213,305bp)がVACV-WR(194,711bp)よりも大きいことが確認される(図4B、レーン2~4をレーン5と比較する)。これらのscHPXV YFP-gpt::095クローンは、BsaI消化に対して抵抗性であり、PFGEによる分離後に、1つの大きいDNA断片(約198000bp)およびおよそ4000bpのより小さいDNA断片を生じる(図4A、レーン7~9)。これは、BsaIで消化した場合にゲル上で分離されるいくつかのDNA断片をもたらすVACV-WRゲノムとは対照的である(図4B、レーン10)。BsaIによるscHPXV YFP-gpt::095ゲノムの消化後の予想されるDNAサイズは比較的小さいので(表6)、これらの消化産物を従来のアガロースゲル電気泳動によって分離すると、scHPXV YFP-gpt::095が適切なサイズの断片を生成することが確認される(図4C、レーン2~4)。scHPXV YFP-gpt::095が、HindIII消化後に正確なサイズのDNA断片を生じることも確認され、これは、これらの認識が、大きいDNA断片の合成の間維持されることを示唆している(表6;図4B、レーン12~14;図4C、レーン6~8)。全体として、scHPXV YFP-gpt::095ゲノムのin vitro分析は、化学的に合成されたDNA断片からのHPXVの再活性化が首尾よいことを示唆している。
全ゲノム配列分析によるscHPXV YFP-gpt::095ゲノム配列の確認
材料および方法
ウイルスDNAの単離および配列決定
HPXV YFP-gpt::095クローン(プラークピック[PP]1.1、PP2.1およびPP3.1])のストックを、スクロース勾配上で調製および精製する。ウイルスDNAを、プロテイナーゼK消化とその後のフェノール-クロロホルム抽出を使用して、各精製されたウイルス調製物から抽出する。dsDNAの量を、Qubit dsDNA HSアッセイキット(ThermoFisher Scientific)を使用して決定する。各ウイルスゲノムを、University of AlbertaのMolecular Biology Facility(MBSU)で配列決定する。配列決定ライブラリーを、Nextera Tagmentationシステム(Epicentre Biotechnologies)を使用して生成する。およそ50ngの各試料を剪断し、ゲノムにわたって3,100読み取り/ntならびにF-ヘアピンおよびS-ヘアピンにおいて約190読み取り/ntの平均読み取り深度でIllumina MiSeqプラットフォームを使用するペアードエンド配列決定(2×300bp)のためにライブラリーを調製する。
CLC Genomics Workbench 8.5ソフトウェアを使用して、生配列決定読み取りから低品質の配列スコアをトリミングし、HPXV参照配列[GenBank受託番号DQ792504]に最初にマッピングする。scHPXV YFP-gpt::095配列内の全てのヌクレオチド挿入、欠失および置換を、HPXV参照配列に対して検証する。Genome Annotation Transfer Utility(GATU)(Tcherepanov V、Ehlers A、Upton C. 子出版2006年6月15日)を使用して、参照アノテーションをscHPXVゲノム配列に移行させる。
精製されたscHPXV YFP-gpt::095ゲノムを、多重アプローチおよびIllumina MiSeqシーケンサーを使用して配列決定する。配列読み取りを、野生型HPXV(DQ792504)およびscHPXV YFP-gpt::095参照配列上にマッピングして、scHPXV YFP-gpt::095ゲノム中の具体的な改変の存在を確認する。VACV末端反復配列が左ITRの末端終端に正確にライゲートされたことを確認するために、ゲノムのこの領域中の配列決定読み取りを分析する。CのストリングをscHPXV YFP-gpt::095ゲノム参照配列の先頭に付加して、この領域中のマッピングされた全ての配列読み取りを捕捉する(図5Aおよび5B)。配列読み取りをアセンブルするために使用されるプログラムは、そうしなければ、scHPXV YFP-gpt::095ゲノム参照配列が終わるポイントにおいて配列の表示を短縮するので、これを実施する。
scHPXV YFP-gpt::095は、HeLa細胞において、他のポックスウイルスと比較して緩徐に複製する
材料および方法
BSC-40、HeLaおよびHEL線維芽細胞は、元々American Type
Culture Collectionから得た。BSC-40細胞を、L-グルタミン、非必須アミノ酸、ピルビン酸ナトリウム、抗生物質および抗真菌薬、ならびに5%ウシ胎仔血清(FCS;ThermoFisher Scientific)を補充した最小必須培地(MEM)中で、5%CO2中で37℃で繁殖させる。HeLaおよびHEL細胞を、L-グルタミン、抗生物質および抗真菌薬、ならびに10%FCSを補充したダルベッコ改変イーグル培地中で、5%CO2中で37℃で繁殖させる。
多段階増殖曲線およびプラークサイズ測定値を使用して、scHPXV YFP-gpt::095が、他のオルソポックスウイルスと同様にin vitroで複製し広がるかどうかを評価する。天然のHPXV単離体は入手不能であるので、scHPXV YFP-gpt::095の増殖を、プロトタイプポックスウイルスであるVACV(株WR)、HPXVと密接に関連するポックスウイルスである牛痘ウイルス(CPX)、およびDryvaxウイルスのクローンであるDPP15と比較する。サル腎臓上皮細胞(BSC-40)、Vero細胞、ヒト癌腫細胞株(HeLa)および初代ヒト線維芽細胞(HEL)に、低MOIでVACV WR、CPX、DPP15またはscHPXV YFP-gpt::095を感染させ、感染細胞を、72時間の時間経過にわたって収集する。BSC-40細胞では、ウイルスの複製および広がりの速度は、試験した全てのウイルス間で同等である(図8A)。重要なことに、試験した他のポックスウイルスのいずれかだけでなく、scHPXV YFP-gpt::095も複製する。ウイルスは、HEL細胞およびVero細胞上でいくらかより低い力価まで増殖し、HeLa細胞上では最も増殖が低かった。HeLa細胞では、ウイルス産生における最大で1.5logの減少が、他のオルソポックスウイルスと比較して見られる。
yfp/gpt選択マーカーの除去
scHPXV YFP-gpt::095の再活性化後、HPXV095遺伝子座中のyfp/gpt選択マーカーを除去する。これを行うために、HPXV(DQ792504)中のヌクレオチド位置91573~92921に対応する配列の1349bp領域を合成する(ThermoFisher Scientific)(配列番号60)。この断片は、野生型HPXV095/J2R遺伝子のいずれかの側に隣接する、およそ400bpの相同性を含んだ。DNAのこの配列を、GeneArtによって提供される市販のベクター中にクローニングする。HPXV095遺伝子配列でyfp/gptカセットを置き換えるために、BSC-40細胞に、0.5のMOIでscHPXV YFP-gpt::095を感染させ、次いで、2時間後に、Lipofectamine 2000(ThermoFisher Scientific)を使用して、野生型HPXV095配列を含む直鎖化されたプラスミド2μgをトランスフェクトする。ウイルス組換え体を、感染の48時間後に収集し、組換えウイルス(scHPXV(野生型))を、寒天下での3ラウンドの非蛍光プラーク精製を使用して単離する。HPXV095遺伝子遺伝子座に隣接するプライマーを使用するPCRを使用して、scHPXV(野生型)の同一性を確認する。HPXV095遺伝子の正確な置き換えを確認するために使用されるプライマーは、HPXV095_check-FWD 5’-CCTATTAGATACATAGATCCTCGTCG-3’(配列番号61)およびHPXV095_check-REV 5’-CGGTTTATCTAACGACACAACATC-3’(配列番号62)である。
scHPXV(野生型)対scHPXV YFP-gpt::095の増殖特性
実施例6に上記したように実施した実験では、scHPXV(野生型)は、in vitroでscHPXV YFP-gpt::095と顕著には異ならない増殖特性を示す(図14A~C)。VACV WRと比較して、scHPXV(野生型)のプラークサイズにおける統計的に有意な減少が観察される(図14A)。scHPXV(野生型)は、scHPXV YFP-gpt::095と同様、細胞外ウイルスを産生せず(図14B)、BSC-40細胞、HEL細胞、HeLA細胞およびVero細胞上でのscHPXV(野生型)およびscHPXV YFP-gpt::095の増殖には、有意差は存在しない(図14C)。scHPXV(野生型)が細胞外ウイルスを産生しないという知見は、この特性がビルレンスに影響を与えることを考慮すると適切である。
マウス鼻腔内モデルにおけるscHPXV(野生型)のビルレンスの決定
scHPXV(野生型)の毒性効果をこの研究で決定する。この実験のために、6群のBalb/cマウスに、実施例1~7に記載したscHPXV(ΔHPXV_095/J2R)またはscHPXV(野生型)の3つの異なる用量を投与し、PBS対照群ならびにVACV(WR)対照群およびVACV(Dryvax株DPP15)対照群と比較する(合計で9つの処置群)。研究の持続時間にわたっていずれの処置も受けない3匹のさらなるマウスを、この実験に含める。全てのマウスから、実験を通じた所定の時点において血液を試料採取し、さらなるマウスが、血清分析のためのベースラインとして機能する。

Journal of virology. 2015年;89巻(23号):11909~25頁)。109PFU/mLを超える力価を有する精製されたストックを作製することは困難であるので、これよりもかなり高い用量を試験することは実用的ではない。
scHPXVが致死VACV-WR抗原投与に対する免疫保護を付与するかどうかを決定する
実施例9に記載される初回ウイルス投与によって影響されなかったように見えるマウスは、実験を通じて正常に体重が増加し続けた。ウイルス接種の30日後、マウスを、鼻腔内接種を介して致死用量のVACV-WR(106PFU/用量)で引き続いて抗原投与する。マウスを、上記のように、感染の徴候について入念にモニタリングする。マウスを毎日体重測定し、他の罹患率因子に加えて、体重の25%よりも多くを失うマウスは安楽死に供する。本発明者らは、致死用量のVACV-WRの投与の前にPBSを接種したマウスは、接種後7~10日以内に、顕著な体重減少および他の罹患率因子の徴候を示すと予想している。VACV-WRによる致死抗原投与のおよそ14日後、全てのマウスを安楽死させ、血液を収集して、標準的なプラーク減少アッセイによって血清中のVACVに特異的な中和抗体の存在を確認する。
SFVにより触媒される組換えおよび再活性化反応を使用した、合成キメラVACV(株ACAM2000)(scACAM2000)の構築
VACV(ACAM2000)ゲノムの重複する断片の設計
VACVゲノムの公開された配列(株ACAM2000;Genbank受託番号AY313847)を使用して、ゲノムを、15,979bp~28,795bp長のサイズ範囲の9個の重複する断片(図9)へと分割する(表7)。これらの断片を、相同組換えが全長ゲノムのアセンブリを駆動できる部位を提供するために、各隣接断片と少なくとも1.0kbpの重複する配列相同性を共有するように設計する(表7)。これらの重複は、共トランスフェクトされた断片間での正確かつ効率的な組換えを支持するのに十分でなければならない。
SFV感染細胞中にトランスフェクトされるVACV ITR断片を調製するために、末端ヘアピンループを、VACVヘアピンをHPXVテロメアに結合させるのに使用した、記載された同じ方法を使用して、左および右ITR断片にライゲートさせる。簡潔に述べると、DNA合成を介して、3ヌクレオチドから構成される5’オーバーハングが、各ヘアピンの終端に残される(5’-ACA;実施例1および2に記載されるとおり)。一方、左および右VACV ITR断片をコードするプラスミドクローンを、VACVゲノムの開始をコードする最初のヌクレオチドにすぐ隣接する位置にあるSapI認識部位をコードするように設計する。ITRクローンをSapIで消化することで、末端ヘアピンループ構造中の5’-ACAオーバーハングに対して相補的な3塩基オーバーハング(5’-TGT)を創出する。左または右ITR断片を、約20倍モル過剰の末端ループと混合し、ライゲートさせる。これは、各ITRのヘアピン終結したコピーを生成する。
VACVゲノムDNA断片の消化およびDNA浄化後、これらをSFV感染BGMK細胞中にトランスフェクトする。先に記載したように、SFVヘルパーウイルスは、隣接する相同な配列を共有する断片間での組換えを触媒して、パッケージングされ細胞から放出され得る全長VACVゲノムの創出を生じる。ハイブリッドウイルスがこのアッセイで産生される可能性は低い。4日後、BGMK細胞を収集し、再活性化されたVACVウイルス粒子を、凍結-解凍によって放出させ、その後感受性BSC-40細胞上にプレーティングする。再活性化されたVACV(ACAM2000)プラークは、BSC-40細胞上でプラークを形成する唯一のウイルスである。プラークをピックしてクローン性ウイルスストックを産生し、その後、nextGen Illumina配列決定によって配列決定されるゲノムDNAを単離して、回収されたウイルスの完全性を確認し、scACAM2000が首尾よく再活性化されたかどうかを同定する。
小動物モデルにおけるscHPXVの安全性および免疫原性
材料および方法
scHPXV感染のマウス鼻腔内モデル。6~8週齢のBALB/cマウスをCharles River Laboratoriesから購入する。5匹のマウスの群に、10μlのPBS中5×103PFUのVACV(株WR)、1×107のVACV(Dryvax DPP15)、または1×105PFU、1×106PFUもしくは1×107PFUのscHPXV YFP-gpt::095(実施例1~6に記載される)もしくはscHPXV(野生型)(実施例7および8に記載される)を、鼻腔内感染させる(またはモック感染させる)。マウスを、28日間にわたって毎日体重測定し、以下の臨床的徴候をスコアする:被毛の乱れ、呼吸困難、低減された運動性およびポックス病変。初期体重の25%を失うマウスは安楽死させる。これらのワクチン接種マウスを、1×106PFUのVACV(株WR)で引き続いて鼻腔内抗原投与し、上記のように13日間にわたって毎日、体重測定し、疾患の臨床的徴候についてモニタリングする。初期体重の25%を失うマウスは、現地の動物実験委員会によって承認されたプロトコールに従って安楽死させる。
scHPXV株は、ポックスウイルス感染の鼻腔内マウスモデルにおいて体重減少を引き起こさない
scHPXV YFP-gpt::095またはscHPXV(野生型)の毒性効果を、ポックスウイルス感染の鼻腔内マウスモデルにおいて試験する。マウスに、示された用量のscHPXV(野生型)を鼻腔内接種し、その体重を28日間の期間にわたってモニタリングする。28日間の期間にわたって、scHPXV YFP-gpt::095またはscHPXV(野生型)の用量のいずれを接種したマウスにおいても体重減少は見られない(図10)。これは、それぞれ初期体重の平均で15%および10%を失う、Dryvax DPP15(107PFU)またはVACV WR(5×103PFU)のいずれかを接種した動物とは対照的である。これらのデータは、試験したscHPXV(野生型)およびscHPXV YFP-gpt::095の最も高い用量(107PFU)であっても、有害効果が観察されないことを示唆している。しかし、公知の天然痘ワクチン株DPP15を用いると、一過的な体重減少が、接種の約7日後までにマウスにおいて検出されるが、これらのマウスは、接種の約10日後までに初期体重に戻る。
scHPXV YFP-gpt::095、scHPXV(野生型)、DPP15およびVACV WRの示された株によるBALB/cマウスの28日間の免疫化(図10)後、マウスを、致死鼻腔内用量のVACV WR(106PFU)で引き続いて抗原投与して、マウスにおけるscHPXV(野生型)またはscHPXV YFP-gpt::095の保護有効性を評価する。PBSで最初に処置したマウスは全て、感染で死亡するが、107PFUのDryvax(DPP15)または5×103PFUのVACV WRに最初に曝露させた動物は、体重減少を示さず(図11A)、病気の徴候を示さない(図11B)。2つのより低い用量のscHPXV YFP-gpt::095でワクチン接種した動物は、体重減少(図11A)および臨床スコアに基づく重症の病気の徴候(図11B)を示し、最も低いscHPXV YFP-gpt::095用量の2匹の動物も感染で死亡することが観察される(図12)。scHPXV YFP-gpt::095のこれらの低用量群中の残りの動物は、感染から回復することが最終的に観察されるが、その体重は、群の残りにおける平均体重よりも低いままである。105~107PFUのscHPXV(野生型)に先に曝露させた動物は、ポックスウイルス抗原投与後の最初の数日間に軽微な一過的な体重減少のみを示し(図11A)、病気の臨床的徴候は示さない(図11B)。これらのデータは、scHPXVがマウスに感染でき、致死VACV抗原投与に対してマウスを免疫化でき、初回免疫化ステップの間に疾患を引き起こすことなくそれを行うことができることを示す。
