本発明は、全体として、ナノ粒子送達用担体を包含するがこれに限定はされない送達用担体を特性評価するための方法および組成物を対象とする。
ヒト疾患を治療および検出するための標的化された粒子の開発は、このクラスのバイオマテリアルの爆発的な市場拡大をもたらすと期待される。mRNAを内包するナノ粒子は、外来性核酸の送達を妨げるように発達した、絶えず変化する障害に直面している。これらの課題を克服するため、LNPには2つの方法で化学的多様性が付与される。1つ目では、イオン化性、pKa、および疎水性を変化させた数千の化合物が合成され得る。2つ目では、各化合物が、ポリ(エチレングリコール)(PEG)、コレステロール、1,2−ジオレオイル−sn−グリセロ−3−ホスホエタノールアミン(DOPE)、または他の成分の追加により、数百の化学的に異なるLNPへと配合され得る。
機能的積荷を送達する送達用担体を特性評価するための組成物および方法が提供される。多くの送達用担体が積荷を細胞に送達することができるが、その積荷はエンドソームまたはリソソームにトラップされてしまう場合があり、事実上機能しなくなる。本開示の組成物および方法は、目的の細胞または組織に薬剤を送達するだけでなく、積荷をその機能的な形態で送達する送達用担体製剤を特定することもできる複数の送達用担体製剤を、シングルランでアッセイできるため、有利である。例えば、積荷が核酸である場合、その核酸の細胞内での発現は、細胞の細胞質または核への送達時にその核酸が機能的であることを示している。

所望の指向性を有し、特定の細胞の細胞質に機能的な積荷を送達する製剤を特定するための、担体型送達製剤(vehicle delivery formulation)を特性評価するための方法および組成物が提供される。本開示の方法および組成物は、細胞に送達された場合に検出可能な機能性を有するレポーターを利用する。細胞においてレポーターの機能が検出されることは、送達用担体の製剤が機能的積荷を細胞に送達することを示している。化学組成識別子が、各々異なる送達用担体製剤に含まれることで、各々異なる送達用担体製剤に特有の化学組成が追跡される。1つの実施形態では、前記化学組成識別子は核酸バーコードである。核酸バーコードの配列と、それを内包する送達用担体の配合に使用された化学成分とを対にすることで、核酸バーコードを配列決定した際に、バーコードを送達した送達用担体の化学組成が特定される。代表的なレポーターとして、siRNA、mRNA、ヌクレアーゼタンパク質、ヌクレアーゼmRNA、小分子、エピジェネティックモディファイヤー、および表現型モディファイヤーが挙げられるが、これらに限定はされない。

いくつかの実施形態では、前記送達用担体はコンジュゲートシステムである。図7A〜図7G、図8A〜図8B、および図9A〜図9Dは、コア材料、化学組成識別子、およびレポーターを含有するいくつかの代表的なコンジュゲート型送達用担体を模式的に示している。前記コア材料は、ペプチド、脂質、ssRNA、dsRNA、ssDNA、dsDNA、ポリマー、ポリマー/脂質の組み合わせ、ペプチド/脂質の組み合わせ、またはこれらの組み合わせであり得る。図9A〜図9Dに示すように、前記コンジュゲート型送達用担体の各成分はいかなる順であってもよい。図8Bに示すように、前記コンジュゲート型送達用担体の各成分は、糖、脂質、ペプチド、または他の修飾因子で修飾されていてもよい。
1つの実施形態では、本開示の方法で用いられる送達用担体は、粒子型送達用担体である。例えば、前記送達用担体は、脂質ナノ粒子を含むがこれに限定はされないナノ粒子であり得る。1つの実施形態では、前記粒子型送達用担体は、レポーターおよび化学組成識別子を内包する。他の実施形態では、レポーター、化学組成識別子、または両方が、前記送達用担体に結合している。
送達用担体は種々の材料から配合できる。いくつかの実施形態では、送達用担体はヘルパー脂質を含有する。ヘルパー脂質は送達用担体の安定性および送達効率に寄与する。ヘキサゴナルII相(hexagonal II phase)を形成する傾向がある円錐形のヘルパー脂質が使用され得る。一例として、積荷のエンドソーム放出を促進し得るジオレオイルホスファチジルエタノールアミン(DOPE)が挙げられる。円柱形の脂質であるホスファチジルコリンを用いることで、より大きな二重層安定性を生むことができ、これがLNPのインビボ適用では重要となる。インビボにおける細胞内送達およびLNP安定性を向上させるヘルパーとして、コレステロールを含むことができる。PEG化脂質の包含を利用することで、インビトロでのLNPコロイド安定性およびインビボでの循環時間を増強できる。いくつかの実施形態では、前記ペグ化は、PEG部分が血行中に徐々に放出されるという点で、可逆的である。脂肪酸およびヘミコハク酸コレステリル(CHEMS)などの、pH感受性の陰イオン性ヘルパー脂質が、エンドソーム放出を促進し得る、低pH誘導性の、LNP表面電荷の変化および不安定化を引き起こし得る。
特定の実施形態では、送達用担体は、生体適合性ポリマーから作製されるか、それを含有する。生分解性且つ/または生体適合性の種々のポリマーが当業者に周知である。本開示の組成物および方法での使用に好適な例示的な合成ポリマーとしては、以下が挙げられるが、これらに限定はされない:ポリ(ラクチド)、ポリ(グリコリド)、ポリ乳酸−グリコール酸共重合体、ポリ(アリレート)、ポリ(無水物)、ポリ(ヒドロキシ酸)、ポリエステル、ポリ(オルトエステル)、ポリカーボネート、ポリ(プロピレンフメラート)、ポリ(カプロラクトン)、ポリアミド、ポリホスファゼン、ポリアミノ酸、ポリエーテル、ポリアセタール、ポリ乳酸、ポリヒドロキシアルカン酸、ポリグリコール酸、ポリケタール、ポリエステルアミド、ポリ(ジオキサノン)、ポリヒドロキシブチレート、ポリヒドロキシバリレート、ポリカーボネート、ポリオルトカーボネート、ポリ(ビニルピロリドン)、生分解性ポリシアノアクリレート、ポリアルキレンオキサレート、ポリアルキレンスクシネート、ポリ(リンゴ酸)、ポリ(メチルビニルエーテル)、ポリ(エチレンイミン)、ポリ(アクリル酸)、ポリ(無水マレイン酸)、生分解性ポリウレタンおよび多糖類。特定の実施形態では、前記材料はポリエチレングリコール(PEG)を包含する。特定の実施形態では、前記材料の作製に用いられるポリマーは、PEG化(すなわち、ポリエチレングリコール部分に結合)されている。
多糖類およびタンパク質などの天然ポリマーも、本開示の送達用担体の生成に使用できる。例示的な多糖類としては、アルギン酸、デンプン、デキストラン、セルロース、キチン、キトサン、ヒアルロン酸およびその誘導体が挙げられ;例示的なタンパク質としては、コラーゲン、アルブミン、およびゼラチンが挙げられる。デンプン、デキストラン、およびセルロースなどの多糖類は、未修飾でもよいし、または、水和状態での特徴、溶解性、またはインビボ半減期などの特性のうちの1または複数に影響を与えるように、物理的または化学的な修飾を受けていてもよい。特定の実施形態では、前記材料はタンパク質を含まない。
上記のポリマーはいずれも、ポリ(アルキレングリコール)、例えば、ポリ(エチレングリコール)(PEG)またはポリ(プロピレングリコール)(PPG)、またはあらゆる他の親水性ポリマー系により官能化することができる。あるいはまたはさらに、上記のポリマーはいずれも、ポリ(アルキレングリコール)または他の材料が結合できるように、特定の末端官能基、例えば末端カルボキシル基を有するように修飾されたポリ乳酸、を有してもよい。例示的なPEG官能化ポリマーとしては、PEG官能化ポリ乳酸、PEG官能化ポリ乳酸−グリコール酸共重合体、PEG官能化ポリ(カプロラクトン)、PEG官能化ポリ(オルトエステル)、PEG官能化ポリリジン、およびPEG官能化ポリ(エチレンイミン)が含まれるが、これらに限定はされない。経口送達用の製剤に用いられる場合、ポリ(アルキレングリコール)は、多くの薬理学的に有用な化合物の生物学的利用能を増加させることが知られているが、これは、部分的には、誘導体化された化合物の胃腸管における安定性を増加させることによるものである。粒子送達系を含む、非経口投与される薬理学的に有用な化合物において、ポリ(アルキレングリコール)は、部分的にはこれらの化合物のオプソニン化(opsinization)を減少させて、免疫原性による除去を減少させることによって、および、部分的には外来性物質を身体から除去する機能を有する免疫細胞によるこれらの化合物の非特異的な除去を減少させることによって、安定性を増加させることが知られている。ポリ(アルキレングリコール)は、数百ダルトンと短い場合もあれば、数千以上の分子量を有する場合もある鎖である。
送達媒体は非ポリマー材料、例えば金属および半導体、から作製することもできる。例えば、造影剤またはイメージング剤を特定の組織に与えることが望まれる場合、特定の薬剤をポリマー担体と組み合わせる必要がない場合がある。
送達用担体は、細胞が当該粒子を取り込むことができる限り、いかなるサイズであってもよい。例えば、前記粒子は、約1nm〜約1000μm、または約1nm〜約50nm、または50nm〜100nm、または約100nm〜約500nm、または約500nm〜約1000nm、または約1μm〜約10μmの直径を有し得る。
いくつかの実施形態では、送達用担体を目的の組織または細胞により正確に向かわせるために、ターゲティング剤が使用され得る。すなわち、本開示の送達用担体は、組織ターゲティング部分、細胞ターゲティング部分、受容体ターゲティング部分、またはこれらのあらゆる組み合わせを含有し得る。
1つの実施形態において、核酸バーコードが提供される。図19Aは例示的な核酸バーコードを示している。核酸バーコードを合理的に設計することで、DNAポリメラーゼのアクセスを増加させることができ、また、完全ランダム化ヌクレオチド領域の分離によって、フォワードプライマー部位およびリバースプライマー部位上のDNA二次構造が最小化し、グアニン四重鎖形成が最小化する。

材料および方法
ナノ粒子を上述のマイクロ流体デバイスを用いて配合した。簡潔に説明すると、核酸(mRNA、DNAバーコード、siRNA、sgRNA)は10mMクエン酸緩衝液(テクノバ社(Teknova))で希釈し、脂質−アミン化合物、アルキル末端を有するPEG、コレステロール、およびヘルパー脂質はエタノールで希釈した。ナノ粒子の選別については、Cre mRNAおよびDNAバーコードを10:1の質量比で混合した。クエン酸相およびエタノール相を、それぞれ600μL/分および200μL/分の流速で、シリンジ(ハミルトン社)によって、マイクロ流体デバイス内で合わせた。PEG、コレステロール、およびヘルパー脂質は全て、アバンティ・リピド社から購入した。
各LNPを、LNPのユニークな化学組成に対応する、ユニークなDNAバーコード(図1)を内包するように配合した。例えば、LNP1にはDNAバーコード1が内包され、一方、化学的に異なるLNP2にはDNAバーコード2が内包された。DNAバーコードを、以前の報告(Dahlman, Kauffman et al. 2017)の通りに、いくつかの特徴を考慮して合理的に設計した。56ヌクレオチド長の一本鎖DNA配列を、インテグレーテッド・DNA・テクノロジーズ社(Integrated DNA Technologies)から購入した。この56ヌクレオチドssDNAの5’末端および3’末端の2個のヌクレオチドに、ホスホロチオエート修飾を行うことで、エキソヌクレアーゼ分解を低減させ、DNAバーコードの安定性を向上させた。各配列が等しく増幅されるように、2つのユニバーサルフォワードプライマー領域およびユニバーサルリバースプライマー領域を全てのバーコード上に含ませた。PCRバイアスを監視するため、各バーコードを、7個のランダムヌクレオチドも含むように設計した。ユニークな8bp配列を用いて各バーコードを識別した。8bp配列は65,536(48)種類の異なるバーコードを生じ得る。イルミナ社製MiniSeq(商標)シーケンス装置での配列のブリーチング(bleaching)を防ぐように、250種類の異なる8bp配列を設計した。具体的には、8ヌクレオチド領域内で、全てのバーコード配列が8つの位置のうち3つ(以上)において他の全てのバーコードと異なるように、各バーコードを設計した。
LNPの流体力学的径を、ハイスループット動的光散乱法(DLS)(DynaPro plate reader II、ワイアット社(Wyatt))を用いて測定した。LNPは、無菌1×PBSで約0.06μg/mLの濃度に希釈して解析した。不安定なLNPの使用を避けるため、また、0.22μmフィルターを用いた無菌精製を可能にするため、以下の3つの基準を満たすLNPのみを含ませた:直径が20nm超であること、直径が200nm未満であること、且つ、相関関数が1つの変曲点を持つこと。実験を通して、配合されたLNPの約65%が3つ全ての基準を満たした。これらの基準を満たした粒子を、1×リン酸緩衝生理食塩水(PBS、インビトロジェン社)を用いた透析にかけ、0.22μmフィルターで濾過滅菌した。
10%(v/v)FBS(VWR社)および1%(v/v)ペニシリン−ストレプトマイシン(サーモフィッシャー・サイエンティフィック社)を添加したDMEM/F−12 50/50培地(コーニング社)中で培養された、CMV−lox−GFP−stop−lox−RFPコンストラクトで安定トランスフェクションされたHEK293細胞(ジェンターゲット社(GenTarget))を用いて、インビトロ実験を実施した。細胞を6ウェルプレートに3×105細胞/ウェルの密度で播種した。24時間後、総mRNA用量が100ngとなるようにLNPを添加した。トランスフェクションの6時間後、培地を新しいものに交換した。50μLのQuickExtract(エピセンター社(EpiCentre))を用いて、DNAを単離した。
図1に示される実験のため、細胞を、プールされたLNPとのインキュベーションの1時間前に、クラスリン媒介エンドサイトーシスに対するエンドサイトーシス阻害剤(クロルプロマジン、100μM、アルファ・エイサー社(Alfa Aesar))、カベオラ媒介エンドサイトーシスに対するエンドサイトーシス阻害剤(ゲニステイン、100μM、TCIアメリカ社(TCI America))、およびマクロピノサイトーシスに対するエンドサイトーシス阻害剤(5−(N−エチル−N−イソプロピル)アミロライド、EIPA、50μM、トロント・リサーチ・ケミカルズ社(Toronto Research Chemicals))と共にインキュベートした。
全ての動物実験は、ジョージア工科大学の生理学研究所(Physiological Research Laboratory)(PRL)の、動物のケアおよびサービスに関する規則(animal care and services policy)に従って実施した。LSL−Tomatoマウス(#007914)、C57BL/6Jマウス(#000664)および構成的SpCas9マウス(#026179)をジャクソン研究所から購入し、5〜12週齢で用いた。全ての実験で、N=3〜5マウス/群を用いた。マウスには、側部尾静脈に静脈内注射を行うか、または、四頭筋、前脛骨筋、および腓腹筋に筋肉内注射を行った。ナノ粒子濃度はNanoDrop(サーモサイエンティフィック社)を用いて測定した。インビボナノ粒子選別においては、マウスへの投与は、血管内投与の場合は1.5mg/kg、筋内投与の場合は1mg/kgで行った。
特に記載がない限り、LNP注射の72時間後に細胞を単離した。マウスを、右心房より20mLの1×PBSで灌流した。組織をきれいに切り取った後、コラゲナーゼI型(シグマ・アルドリッチ社)、コラゲナーゼXI型(シグマ・アルドリッチ社)、およびヒアルロニダーゼ(シグマ・アルドリッチ社)を含む消化酵素液中に、37℃、550rpmで、45分間置いた。心臓および脾臓用の消化酵素にはコラゲナーゼIV型を含ませた(Dahlman, Barnes et al. 2014, Sager, Dutta et al. 2016, Sager, Hulsmans et al. 3016)。細胞懸濁液を70μmメッシュに通して濾過し、赤血球を溶血させた。細胞を、特定の細胞集団を特定するために染色し、ジョージア工科大学の細胞解析コア施設(Cellular Analysis Core)のBD FacsFusionセルソーターおよびBD Facs Aria IIIuセルソーターを用いてソーティングした。インビトロ実験には、BD Accuri C6およびBD FacsFusionを用いた。以下の抗体クローンを用いた:抗CD31(390、バイオレジェンド社)、抗CD45.2(104、バイオレジェンド社)、抗CD3(17A2、バイオレジェンド社)、抗CD102(3C4、バイオレジェンド社)。PE抗CD47(miap301、バイオレジェンド社)をtdTomato補正に用いた。細胞集団は以下のように定義した:内皮細胞(CD31+CD45−)、免疫細胞(CD31−CD45+)、および他の細胞(CD31−CD45−)。PBSを注射されたAi14マウスを用いて静脈内投与用のtdTomato集団をゲーティングし、反対側の肢を用いて筋肉内の実験用のゲーティングを行った。
Cy5.5タグ化DNAバーコードを内包するLNPを0.75mg/kgで投与した。3時間後、灌流を行わずに各組織を摘出し、個々に重量測定し、ライカ社製(Licor)Odyssey CLxイメージングシステムを用いてイメージングした。シグナル強度を組織重量に対して正規化した。
Cre mRNA(トリリンク・バイオテクノロジー社(TriLink Biotechnology)、L−7211)を、単独で、またはATL1もしくはATL2に内包させて投与し、投与は指定のLSL−Tomマウスに1回または3回行った。最後の注射の72時間後、フローサイトメトリーを用いてtdTomato+細胞のパーセントを定量した。
C57BL/6Jマウスに、ATL1および7C4を、PBS、2mg/kg siCTRL(siGFP−647)、または1mg/kg siICAM2と共に注射した。全ての場合で、siRNAには、安定性を増加させ、免疫刺激を無効化するために、2’位に化学修飾を加えた。siGFP配列およびsiICAM−2配列は共に、既に何度か報告されている(Dahlman, Barnes et al. 2014, Sager, Dutta et al. 2016, Sager, Hulsmans et al. 2016)。注射の72時間後、各組織を摘出し、タンパク質発現をフローサイトメトリーで測定した。PBS処置マウスにおけるICAM−2 MFI発現を100%に正規化し、全ての処置群をこの対照群のMFIと比較した。
SpCas9を構成的に発現しているマウスに、ICAM2を標的とする、1.5mg/kgの2種類の化学修飾sgRNA(トリリンク・バイオテクノロジーズ社)(sgICAM2−コンボ)(1:1質量比)を保有するATL1またはATL2を、3回注射した。最後の注射の5日後、組織を摘出し、ICAM2タンパク質発現を測定し、それと同時に、約20,000個のCD31+内皮細胞をソーティングしQuickExtractに加えた。インデル形成をTIDEにより測定した。
全てのサンプルは、以前の報告(Dahlman, Kauffman et al. 2016)の通りの1工程PCRプロトコルを用いて、シーケンス用に増幅および調製した。より具体的には、1μLのプライマー(ファイナルリバース/フォワードプライマーは5μM、ベースフォワードプライマーは0.5uM)を、5μLのKapa HiFi 2Xマスターミックス、および4μLの鋳型DNA/水に加えた。反応を30サイクル実行した。PCR反応でクリアなバンドができなかった場合は、個々のサンプルに対しプライマー濃度、鋳型DNAインプット量、PCR温度、およびサイクル数の最適化を行った。
イルミナ社のディープシーケンスを、ジョージア工科大学の分子進化コア施設(Molecular Evolution core)で実施した。イルミナ社製Miniseq(商標)でランを実施した。Nextera XTアダプター配列に基づいてプライマーを設計した。
組織毎に、各粒子の数を正規化した。マウスに注射されたバーコード付加LNP混合物も、シーケンスにかけた。この「インプット」DNAが、DNA数を与え、細胞および組織からのDNA数を正規化するために用いられた(表1)。
カスタムPythonをベースとしたツールを用いてシーケンス結果を処理し、各組織について未加工のバーコード数を抽出した。次に、これらの未加工の数をRスクリプトにより正規化し、その後さらなる解析を行った。統計解析はGraphPad Prism 7を用いて行った。
理想的なインビボ薬物送達スクリーニングとは、高感度であり、一般的な動物モデルを使用し、大量のLNPを同時に試験可能であり、オンターゲット細胞型とオフターゲット細胞型のいかなる組み合わせへの細胞内送達も測定可能なものであろう。FINDはこれらの基準を満たすように設計された。本実施例において、FINDは、Cre mRNAを送達するLNPを特定するためにCre−loxレポーターシステムを利用している(図1A)。マイクロフルイディクスを利用して、DNAバーコード1およびCre mRNAを保有するように、化学構造1を有するLNP−1を配合した。これをN回繰り返して、化学構造Nを有するLNP−N、DNAバーコードNおよびCre mRNA、を得た(図1B)。mRNAと56nt一本鎖DNA(ssDNA)バーコードの同時送達は、ヌクレアーゼ(例えば、Cas9、Cpf1、またはCas13)をコードするmRNAとシングルガイドRNA(sgRNA)の送達に近いであろうと考えられた(Doudna and Charpentier 2014, Hsu, Lander et al. 2014, Zetsche, Gootenberg et al. 2015, Abudayyeh, Gootenberg et al. 2016, Abudayyeh, Gootenberg et al. 2017)。
インビボにおいて所与のナノ粒子がそのRNA搭載物を細胞質に送達するかの予測は未だ困難である。JORDANは、他のナノ粒子バーコード付加プラットフォームと同様、インビボにおけるLNPの試験に使用できる。FINDは、細胞質mRNA送達を測定することにより、これらのアッセイを補完するものである。
ナノ粒子製剤
ナノ粒子を、以前の報告(Chen D, et al., J Am Chem Soc 134:6948―6951 (2012))の通りに、マイクロ流体デバイスを用いて製剤化した。簡潔に説明すると、核酸(DNAバーコード)を10mMクエン酸緩衝液(テクノバ社)で希釈し、脂質−アミン化合物、アルキル末端を有するPEG、コレステロール、およびヘルパー脂質をエタノールで希釈した。PEG、コレステロール、およびヘルパー脂質は全て、アバンティ・リピド社から購入した。クエン酸相およびエタノール相を、それぞれ600μL/分および200μL/分の流速で、シリンジ(ハミルトン社)によって、マイクロ流体デバイス内で合わせた。
それぞれの化学的に異なるLNPを、ユニークなDNAバーコードを内包するように製剤化した(図14A〜図14B)。例えば、LNP1にはDNAバーコード1を内包させ、一方、化学的に異なるLNP2にはDNAバーコード2を内包させた。91ヌクレオチド長の一本鎖DNA配列を、ウルトラマー(ultramer)として、インテグレーテッド・DNA・テクノロジーズ(IDT)社から購入した。5’末端および3’末端の3個のヌクレオチドに、ホスホロチオエート修飾を行うことで、エキソヌクレアーゼ分解を低減させ、DNAバーコードの安定性を向上させた。各配列が等しく増幅されるように、ユニバーサルフォワードプライマー領域およびユニバーサルリバースプライマー領域を全てのバーコード上に含ませた。ユニークな8nt配列を用いて各バーコードを識別した。8nt配列は48(65,536)種類の異なるバーコードを生じ得る。イルミナ社製MiniSeq(商標)シーケンス装置での配列のブリーチング(bleaching)を防ぐように設計された、156種類の異なる8nt配列を用いた。フルオロフォアとして5’FAMを有する26ntのプローブをIDT社から購入し、一方、内部のZenおよび3’のIowa Black FQはクエンチャーとして用いた。AlexaFluor647またはAlexaFluor488が5’末端に結合した蛍光性バーコードをIDT社から購入した。

全ての動物実験はジョージア工科大学のIACUCに従って実施した。C57BL/6Jマウス(#000664)、SpCas9マウス(##026179)およびカベオリン1−/−マウス(#007083)をジャクソン研究所から購入し、5〜8週齢で用いた。全てのインビトロ実験およびインビボ実験で、N=3〜5群を用いた。マウスには側部尾静脈に静脈内注射した。ナノ粒子濃度はNanoDrop(サーモサイエンティフィック社)を用いて測定した。インビボでのナノ粒子スクリーニングにおいては、マウスには0.5mg/kgの用量で投与を実施した。
特に記載がない限り、細胞の単離は、LNP注射の24時間後(スクリーニングの場合)または96時間後(インビボ遺伝子編集の場合)に行った。マウスを、右心房より20mLの1×PBSで灌流した。組織をきれいに切り取った後、コラゲナーゼI型(シグマ・アルドリッチ社)、コラゲナーゼXI型(シグマ・アルドリッチ社)、およびヒアルロニダーゼ(シグマ・アルドリッチ社)を含む消化酵素液中に、37℃、550rpmで、45分間置いた。心臓および脾臓用の消化酵素にはコラゲナーゼIV型を用いた(Dahlman JE, et al. (2014) Nat Nano 9(8):648-655; Sager HB, et al. (2016) Sci Transl Med. 8(342):342ra380-342ra380; Sager HB, et al. (2016) Circ Res 119(7):853-864)。細胞懸濁液を70μmメッシュに通して濾過し、赤血球を溶血させた。細胞を、特定の細胞集団を特定するために染色し、ジョージア工科大学の細胞解析コア施設のBD FacsFusionセルソーターおよびBD Facs Aria IIIuセルソーターを用いてソーティングした。インビトロのフローサイトメトリー実験には、ジョージア工科大学細胞解析コア施設のBD Accuri C6を使用した。以下の抗体クローンを用いた:抗CD31(390、バイオレジェンド社)、抗CD45.2(104、バイオレジェンド社)、抗CD68(FA−11、バイオレジェンド社)、および抗CD11b(M1/70、バイオレジェンド社)。代表的なフローゲート(flow gate)を補足の図4に示す。
QX200(商標)Droplet Digital(商標)PCR System(バイオラド社)を用いて、全てのddPCR結果を用意し解析した。全てのPCRサンプルは、10μLのddPCR with ddPCR(商標)Supermix for Probes(バイオラド社)、1μLのプライマーおよびプローブのミックス(10μMのターゲットプローブおよび20μMのリバース/フォワードプライマーの溶液)、1μLの鋳型/TE緩衝液、および8μLの水を用いて調製した。20μLの各反応液および70μLのDroplet Generation Oil for Probes(バイオラド社)を、DG8(商標)カートリッジに添加し、DG8(商標)ガスケットで覆った。カートリッジをQX200(商標)Droplet Generatorに入れ、油中水滴型エマルジョンを作製した。PCRのサイクル条件以下の通りであった:95℃、10分間を1サイクル、94℃、30秒間、60℃、1分間を40サイクル、および95℃、10分間を1サイクル。QX200(商標)Droplet Digital(商標)PCR Systemでランが実施されるまで、プレートは4℃で保存した。それぞれのバイオロジカルレプリケートにおいて、3回の技術的反復(technical repetition)を達成した。全ての場合で、テクニカルレプリケートは平均を取った。テクニカルレプリケートは、検出を飽和させたか、一致性のない陽性事象振幅を示した場合にのみ、除外を行った。
全てのサンプルは、2工程ネステッドPCRプロトコルを用いて、シーケンス用に増幅および調製した(図19D)。より具体的には、2μLのプライマー(ベースリバース/フォワードプライマーは10μM)を、5μLのKapa HiFi 2Xマスターミックス、および3μLの鋳型DNA/水に加えた。この第一のPCR反応を20〜30サイクル実行した。Nextera XTケミストリー、インデックス、およびi5/i7アダプター領域を付加するための第二のPCRを、5〜10サイクル実行し、鋳型には「PCR1」の産物を用いた。デュアルインデックス付加サンプルを2%アガロースゲル上で泳動することにより、PCR反応が起こったことを確認し、その後プールし、BluePippin(セージ・サイエンス社(Sage Science))を用いて精製した。
イルミナ社のシーケンスを、ジョージア工科大学の分子進化コア施設で実施した。イルミナ社製Miniseqでランを実施した。Nextera XTアダプター配列に基づいてプライマーを設計した。
細胞型毎の、それぞれの粒子数を、細胞にアプライされた、またはマウスに注射されたバーコード付加LNP混合物に対して正規化した。
カスタムRスクリプトを用いてシーケンス結果を処理し、各組織について未加工のバーコード数を抽出した。次に、これらの未加工の数をRスクリプトにより正規化し、その後さらなる解析を行った。統計解析はGraphPad Prism 7を用いて実施し;より具体的には、片側t検定、対応のある両側t検定、または一元配置分散分析を適宜用いた。特に記載がない限り、データは平均値±平均値の標準誤差としてプロットされている。
ddPCRには効率的なDNA増幅が必要であるため、DNAポリメラーゼのアクセスを増加させるようにQUANT DNAバーコードの合理的設計を行った。完全ランダム化7ヌクレオチド領域(Dahlman JE, et al. (2017) Proc Natl Acad Sci U S A. 114(8):2060-2065; Paunovska K, et al. (2018) Nano Lett 18(3):2148-2157)をNWNH部位およびNWH部位に分離することにより、フォワードプライマー部位およびリバースプライマー部位上のDNAの二次構造が最小限となり、グアニン四重鎖形成が最小限となった。また、プライマー部位を3つのホスホロチオエート修飾ヌクレオチドと隣接させることで、エキソヌクレアーゼ分解が低減された。最後に、マウスゲノムDNA(gDNA)もヒトgDNAも増幅しないユニバーサルプライマー結合部位を特定した。具体的には、同様の融解温度(1℃以内)を有するプライマーのライブラリーを設計し、バーコード鋳型なしでヒトgDNAおよびマウスgDNAに添加した後;40サイクルのPCR(図19A〜図19B)を実行した。40サイクル後にgDNAを増幅しなかったが(表X)、20サイクルと少ないサイクルでバーコード鋳型を増幅した、プライマーを特定した。これらの「バックグラウンド無し」のユニバーサルプライマー部位をバーコードに付加した後、ddPCRプロトコル(図19C〜図19E)が最適化された。アニーリング温度、プライマー濃度、およびプローブ濃度を変化させ、現在のゴールドスタンダードのプロトコルと比較して信号対雑音比を14倍に増加させた(Hindson CM, et al. (2013) Nat Methods 10(10):1003-1005)。ddPCR読み取りが特異的であることを確認するため、ddPCRプローブ部位をスクランブルしたところ;この対照条件ではシグナルは生成されず、これは、シグナルには特異的なバーコード−プローブ相互作用が必要であることを示している(図19F)。
核酸療法においては普遍的な課題であるが、体内分布の特異性と非特異性はインビボでの試験が困難である。本明細書で開示されるように、稀なゲノムイベントを定量化する手法であるddPCRを、合理的に設計されたDNAバーコードと合わせて用いることで、ナノ粒子送達を測定することができる。本研究とは別であるが、ddPCRは、環境毒性学の研究においてもナノ粒子を高感度に計数した(Paunescu D, et al. (2015) ACS nano 9(10):9564-9572)。
インビボ薬剤送達のための送達用担体のインビボ特性評価法であって、
(a)異なる化学組成を有する複数の送達用担体を配合する工程であって、各々異なる送達用担体は、対象の細胞の細胞質に送達された際に生物活性を発揮することにより検出可能なシグナルを生成できる分子と、前記送達用担体の化学組成を特定する化学組成識別子と、を含む、前記工程;
(b)前記複数の送達用担体をヒト以外の哺乳動物に投与する工程;
(c)前記検出可能なシグナルを生成しない細胞から前記検出可能なシグナルを生成する細胞を、前記ヒト以外の哺乳動物の複数の組織からソーティングする工程であって、前記検出可能なシグナルを生成する細胞は、組織型または細胞型を示す細胞表面タンパク質の有無に基づいたソーティングも行われる、前記工程;並びに
(d)前記検出可能なシグナルを生成するソーティング後細胞中の前記組成識別子を同定することにより、前記ソーティング後細胞中の送達用担体の化学組成を決定して、前記粒子の化学組成と前記粒子を含有する組織型または細胞型とを関連付ける工程、
を含む、前記方法。

Claims (26)
- インビボ薬剤送達のための送達用担体のインビボ特性評価法であって、
(a)異なる化学組成を有する複数の送達用担体を配合する工程であって、各々異なる送達用担体は、対象の細胞の細胞質に送達された際に生物活性を発揮することにより検出可能なシグナルを生成できる分子と、前記送達用担体の化学組成を特定する化学組成識別子と、を含む、前記工程;
(b)前記複数の送達用担体をヒト以外の哺乳動物に投与する工程;
(c)前記検出可能なシグナルを生成しない細胞から前記検出可能なシグナルを生成する細胞を、前記ヒト以外の哺乳動物の複数の組織からソーティングする工程であって、前記検出可能なシグナルを生成する細胞は、組織型または細胞型を示す細胞表面タンパク質の有無に基づいたソーティングも行われる、前記工程;並びに
(d)前記検出可能なシグナルを生成するソーティング後細胞中の前記組成識別子を同定することにより、前記ソーティング後細胞中の送達用担体の化学組成を決定して、前記粒子の化学組成と前記粒子を含有する組織型または細胞型とを関連付ける工程、
を含む、前記方法。 - 前記送達用担体が、所望により、送達される前記薬剤を搭載している、請求項1に記載の方法。
