細胞質送達が可能な最も注目すべきタンパク質系に、7つの血清学的に区別し得るボツリヌス神経毒(BoNT A〜G)を含むクロストリジウム属の神経毒および単一の破傷風シンタキシン神経毒(TeNT)がある。これらのモジュラータンパク質は、単一の150kDaの単一のタンパク質として発現され、これは、100kDaの「重鎖」(HC)および50kDaの「軽鎖」(LC)の2つの成分にタンパク質分解され、これらは、単一のジスルフィド結合を通して会合し続ける。BoNT HCは、コリン作動性運動神経終末への結合に寄与するHCC結合ドメインおよびHCN転位ドメインに、さらに細区画される。ニューロンによる結合およびエンドサイトーシスにより、エンドソームによる酸性化が、転位ドメイン(HCN)の構造的再組織化を駆動し、これが、神経毒にテザリングされたLC亜鉛メタロプロテアーゼ(BoNT LC)を細胞質へと輸送する(図1)。プロテアーゼは、次いで、ジスルフィド結合の還元の後で放出され、小胞膜融合(SNARE)タンパク質のタンパク質分解による切断による神経伝達物質の放出を遮断するするように進み、それにより麻痺を引き起こす(図1)。このイベントの触媒の性質、およびこれらのプロテアーゼの長い細胞内での寿命は、BoNT神経毒を既知の最も強力な神経毒性剤の一つとしている。
第一世代のT7−PAPコンストラクトは、短い(7アミノ酸の)基質配列のみを有し、可撓性のリンカーを隣接させることにより、加水分解されない状態においてT7リゾチーム結合を可能にした(図4B)。しかし、この縮合した切断配列は、BoNTプロテアーゼにおける伸長された基質認識部位とは劇的に異なる。VAMPを切断するBoNTプロテアーゼは、単離されたペプチドにおいて効率的な加水分解を行うために、約30アミノ酸の配列を必要とし、したがって、それは、伸長された基質配列が、プロテアーゼ依存的転写活性を保持しつつT7−PAP中に組み込まれることができるか否かを確立するために、必須となる。組み換え発現されたBoNT LCプロテアーゼ(本明細書において以後BoNT Nとして注解され、ここで、Nは神経毒血清型を表す)の発現およびタンパク質分解活性を評価するために、3つのVAMP1を切断するBoNT血清型(BoNT LC B、DおよびF)の各々を含む選択ファージミドを得た。これらのプロテアーゼは、カップリングされたルシフェラーゼアッセイにおいて、VAMP1およびVAMP2に連結したT7−PAPコンストラクト(T7−PAP(VAMP1)/T7−PAP(VAMP2))に対してアッセイした(図4C)。生じたデータは、BoNT Fは、E. coliのM13ファージ感染により発現され、SNARE由来のT7−PAPからプロテアーゼ依存的転写を駆動することができることを示す。選択ファージは、次いで、T7−PAPVAMP1基質に対するPACEに供され、天然の基質に対する切断活性を劇的に改善する変異(S166Y)を生じた(図4D、3列)。これらの結果は、SNARE−タンパク質に適応させたT7−PAPを用いて、PACE選択を、BoNTプロテアーゼの進化に適用することができることを示す。
正の選択は、一般に、低い特異性を伴う、より広範な活性をもたらすので、それは、所望されるVAMP7配列について高い特異性を有するBoNT Fプロテアーゼについて選択するための負の選択戦略を開発するために、重要であった。ここで、T3ポリメラーゼ標的配列から選択的に転写する改変型T7ポリメラーゼを、T7リゾチームに融合させて、直交性プロテアーゼ活性化ポリメラーゼ(T3neg−PAP)を作製し、非選択的BoNT(例えば、所望されないタンパク質分解活性を有するBoNT)による切断により、遺伝子IIIのドミナントネガティブ変異体、pIII−negの発現にカップリングさせた。pIII−negの競合的発現は、新たな宿主に感染することができないファージを生じることによりファージ伝播を効果的に抑制し、T3negのプロテアーゼ感受性リンカー中のオフターゲット配列の切断により開始される(図5)。この遺伝子カセット(直交性ポリメラーゼおよびpIII−negを含む)は、別々のプラスミド上でコードされているので、基質(T3neg)の濃度および加水分解イベントごとに生成されるpIII−negの量は、プラスミドコピー数、プロモーターの操作、および生じたmRNA転写物のリボソーム結合配列の最適化を通して調節することができる。このことは、調節可能な負の選択の厳密性を可能にし、選択的なBoNT変異体を濃縮することができる可能性を増大させる。VAMP1とVAMP7との間の特定の進化のトラジェクトリーは、多数の非天然のSNAREタンパク質配列をカバーする。したがって、高い特異性を得るためには、相対的に少数の天然に存在するオフターゲット基質のみに対する負の選択を行う。いくつかの態様において、VAMP1に連結したT3neg−PAPは、進化型プロテアーゼのための最も可能性が高いオフターゲット基質に対して選択する。標的VAMP7に対する高度の特異性を保証するために、VAMP2、VAMP3およびVAMP8などの関連するSNAREタンパク質を用いて、さらなるin vitroでの基質プロファイリングを行うことができる。
進化型BoNTプロテアーゼの化学的および生物学的特性を検討した。BoNT F LCプロテアーゼの組み換え発現および単離を行い、これは、in vitroでの切断アッセイのための材料を得るために十分であった。進化型BoNTプロテアーゼの単一変異体復帰変異を、酵素活性および特異性を制御する上でのそれらの役割を調べるためにアッセイする。ゲル電気泳動およびLC/MSの両方により、SNARE基質切断をアッセイして、酵素動態学を決定する。進化型プロテアーゼの安定性(熱およびタンパク質分解の両方の)を、定量的アッセイにおいて評価する。VAMP7を切断することにより選択的膜融合の遮断を引き起こすBoNTバリアントの治療上の潜在能力は、例えばMT1−MMP分泌モデルを用いて、当該バリアントがヒト細胞においてターゲティングされた分泌阻害剤として機能する能力を特徴づけることにより検討する。簡単に述べると、BoNTプロテアーゼバリアントを、トランスフェクションを介してMDA−MB−231乳癌細胞中に導入し、蛍光ゼラチンプレート培地を用いて、細胞外マトリックス分解をアッセイする。Transwell遊走アッセイもまた行う;siRNAおよび抗VAMP7抗体データを、BoNT活性と比較して、BoNTプロテアーゼバリアント処置の相対強度を決定する。この浸潤アッセイにおけるVAMP7機能についての直交性アッセイとして、抗MT1−MMP抗体による表面標識もまた行う。
BoNTプロテアーゼバリアントのPACE
プロテアーゼの活性および選択性が短い(約7アミノ酸の)ペプチド配列により支配される先の選択とは対照的に、BoNT LC血清型は、それらのコグネートなSNAREタンパク質基質の伸長された配列を認識する。データは、VAMP1の残基28〜87に伸びる60アミノ酸のフラグメントが、T7 RNAPとT7リゾチームとの間の好適なリンカーとして働き、タンパク質分解による切断によるポリメラーゼの3倍までの活性化を提供することを示す(図6A)。注目すべきことに、BoNT血清型BおよびFは、この基質に対して最良に機能し、これはそれらのin vivoでの活性と一致し、一方、他のBoNT LC血清型は、もっぱらそれらのコグネートな基質について、PA−RNAPの活性化を示す(BoNT Eは、SNAP25に対して)。VAMP1 PA−RNAPは、PACE選択を行うために十分であることが示されており、見かけのVAMP1およびVAMP2切断活性が増大したBoNT BおよびBoNT Fバリアントを生じた(図6B)。
PACEによるBoNT Fの進化

PACEによるBoNT Eの進化
野生型BoNT Eは、SNAP25タンパク質を切断する(図28)。この例は、SNAP23およびPTENタンパク質などのネイティブではない基質を切断するようなBoNT Eの進化を説明する。第1に、SNAP25残基166〜186の切断を、プロテアーゼ依存的発光アッセイにより試験した。データは、SNAP25の位置179における残基の変異(例えばD179K)は、BoNT Eによるプロテアーゼ活性を無効にしたことを示す(図29)。

- 配列番号287(野生型BoNT F)に対して少なくとも95%同一であるアミノ酸配列を含むタンパク質であって、ここで、タンパク質は、表2において記載されるアミノ酸変異のうちの少なくとも1つを含む、前記タンパク質。
- VAMP7タンパク質またはVAMP8タンパク質を切断する、請求項16に記載のタンパク質。

- アミノ酸配列変異のうちの少なくとも1つが、S70、N76、V106、E164、S166、S167、N184、V193、Y199、E200、S224、R240、A258、N276、L291、T335、S350、F360、Y372、L375、N396、P410、D418、G420、L421、V422、E423、K424、I425、V426からなる群より選択されるアミノ酸位置において誘導される、請求項16〜21のいずれか一項に記載のタンパク質。
- アミノ酸変異のうちの少なくとも1つが、S70F、N76D、V106A、E164K、S166Y、S167I、N184K、V193M、Y199H、E200G、E200K、S224I、R240F、R240L、A258S、N276S、N276T、L291M、T335S、S350G、F360L、Y372H、L375R、N396H、P410L、D418Y、G420A、L421W、V422L、E423R、K424、I425S、V426*からなる群より選択される、請求項16〜22のいずれか一項に記載のタンパク質。
- 配列番号101〜285または390〜393のいずれか1つに記載されるアミノ酸配列を含む、請求項16〜23のいずれか一項に記載のタンパク質。
- 神経毒HCCドメイン、および/または神経毒転位ドメイン(HCN)をさらに含む、請求項16〜24のいずれか一項に記載のタンパク質。
- 請求項2または4〜25のいずれか一項に記載のタンパク質および薬学的に受入可能な賦形剤を含む、医薬組成物。
- (i)配列番号1〜285もしくは390〜393のいずれか1つに記載されるようなアミノ酸配列を含むタンパク質;または
(ii)請求項4〜25のいずれか一項に記載のタンパク質
