Abstract
Description
この出願は、2017年1月5日に出願された米国仮出願第62/442,704号の優先権を主張するものである。当該出願の内容はその全体が参照により本明細書に組み込まれている。
本明細書に開示された発明の少なくとも一部は、国務省フルブライト留学生プログラムからの政府支援(グラントNo.15130816)を受けてなされたものである。したがって、米国政府は本発明についてある種の権利を有する。
本発明は、標的化された遺伝子編集のためのシステムおよびその関連した用途に関する。
上記標的核酸は、細胞中に存在するものでありうる。当該標的核酸は、RNAであってもよいし、染色体外のDNAであってもよいし、染色体上のゲノムDNAであってもよい。当該細胞は、古細菌の細胞、細菌の細胞、真核細胞、真核の単細胞生物、体細胞、生殖細胞、幹細胞、植物の細胞、藻の細胞、動物の細胞、無脊椎動物の細胞、脊椎動物の細胞、魚の細胞、カエルの細胞、トリの細胞、哺乳動物の細胞、ブタの細胞、ウシの細胞、ヤギの細胞、ヒツジの細胞、齧歯動物の細胞、ラットの細胞、マウスの細胞、非ヒト霊長類の細胞およびヒトの細胞からなる群から選択されうる。
本発明の一形態によれば、遺伝子編集プラットフォームが提供され、これによって現状のヌクレアーゼおよびDSB依存的なゲノム工学技術および遺伝子編集技術における上述したような制限が克服される。当該プラットフォームはCasRcureシステムまたはCRCシステムと称されるが、3つの機能的な構成要素を備えている:(1)配列の標的化のために設計された、ヌクレアーゼを含まないCRISPR/Casベースのモジュール;(2)当該プラットフォームを標的配列へと導くとともに修正モジュールを動員するためのRNAスキャホールドベースのモジュール;および(3)シチジンデアミナーゼ類(例えば、活性化誘導シチジンデアミナーゼ(AID)等)などの、エフェクター修正モジュールとしての非ヌクレアーゼDNA/RNA修飾酵素、である。CasRcureシステムによれば、これらが一体となって、特定のDNA/RNA配列へのアンカリング、フレキシブルかつモジュラー式のエフェクターDNA/RNA修飾酵素の特定配列への動員、および遺伝子情報(特に、点変異)を修正するための体細胞において活性な細胞経路の誘導、が可能となる。
上記システムの配列標的化のための構成要素は、細菌の種に由来するCRISPR/Casシステムに基づくものである。本来の機能的な細菌のCRISPR−Casシステムは3つの構成要素を必要とする:ヌクレアーゼ活性を提供するCasタンパク質と、CRISPR RNA(crRNA)およびトランス活性化RNA(tracrRNA)と称される2つの短い非コードRNA種であり、この2つのRNA種はいわゆるガイドRNA(gRNA)を形成する。タイプIIのCRISPRは最もよく特徴付けられているシステムの1つであり、4つの連続したステップにより標的化されたDNAの二本鎖切断を引き起こす。第1に、2つの非コードRNA(pre−crRNAおよびtracrRNA)がCRISPR遺伝子座から転写される。第2に、tracrRNAがpre−crRNA分子の繰り返し領域にハイブリダイズし、独自のスペーサー配列を有する成熟crRNA分子へのpre−crRNA分子の成熟を媒介する。第3に、成熟crRNA:trancrRNA複合体(すなわち、いわゆるgRNA)がCasヌクレアーゼ(Cas9など)に対し、crRNA上の上記スペーサー配列と標的DNA(これは3ヌクレオチド(nt)のプロトスペーサー隣接モチーフ(PAM)を有する)上のプロトスペーサー配列の相補鎖との間のワトソン−クリック塩基対を介したDNAの標的化を指示する。PAM配列はCas9の標的化に必須である。最後に、Casのヌクレアーゼが標的DNAの切断を媒介することにより、標的部位内において二本鎖切断を引き起こす。その本来の文脈において、CRISPR/Casシステムは、度重なるウイルス感染から細菌を保護する適応免疫機構として機能し、PAM配列は自己/非自己の認識シグナルとして作用し、Cas9タンパク質はヌクレアーゼ活性を有している。CRISPR/Casシステムは、インビトロおよびインビボの双方において、遺伝子編集のための非常に大きな可能性を有することが判明している。
本明細書に記載のプラットフォームの第2の構成要素はRNAスキャホールドであり、これは3つのサブ構成要素:プログラム可能なガイドRNAモチーフ、CRISPR RNAモチーフ、およびリクルーティングRNAモチーフ、を備えている。このスキャホールドは、単一のRNA分子であってもよいし、複数のRNA分子の複合体であってもよい。本明細書に開示されているように、プログラム可能なガイドRNA、CRISPR RNAおよびCasタンパク質は、一緒になって配列の標的化および認識のためのCRISPR/Casベースのモジュールを形成する。一方、RNA−タンパク質結合対を介したリクルーティングRNAモチーフはタンパク質エフェクターを動員し、このタンパク質エフェクターが遺伝子の修正を行う。このように、当該第2の構成要素は、修正モジュールと配列認識モジュールとを連結するものである。
重要なサブ構成要素の1つは、プログラム可能なガイドRNAである。その単純さと効率性から、CRISPR−Casシステムは種々の有機体の細胞において遺伝子編集を行うのに用いられてきた。このシステムの特異性は標的DNAとカスタム設計されたガイドRNAとの間での塩基対形成によって決定される。ガイドRNAの塩基対形成の特性を設計・調整することにより、標的配列中にPAM配列が存在する限り、所望の任意の配列を標的化することが可能である。

上述したガイド配列に加えて、本発明のRNAスキャホールドはさらに他の活性または不活性なサブ構成要素を含む。一例において、当該スキャホールドは、tracrRNA活性を有するCRISPRモチーフを備えている。例えば、当該スキャホールドは、天然のcrRNA:tracrRNA二本鎖を模したものとして、上述したプログラム可能なガイドRNAがtracrRNAに融合されてなるハイブリッドRNA分子でありうる。例示的なハイブリッドcrRNA:tracRNAであるsgRNA配列は以下のとおりである:5’−(20ntガイド)−GUUUAAGAGCUAUGCUGGAAACAGCAUAGCAAGUUUAAAUAAGGCUAGUCCGUUAUCAACUUGAAAAAGUGGCACCGAGUCGGUGCUUUUUUU−3’(配列番号:4;Chen et al.Cell.2013 Dec 19;155(7):1479−91)。種々のtracrRNA配列が本技術分野において公知であり、一例として、以下のtracrRNAおよびその活性部分が挙げられる。本明細書で用いられる場合、tracrRNAの活性部分はCas9またはdCas9などのCasタンパク質と複合体を形成する能力を保持している。例えば、WO2014144592を参照のこと。crRNA−tracrRNAハイブリッドRNAを作製する方法は本技術分野において公知である。例えば、WO2014099750、US20140179006およびUS20140273226を参照のこと。これらの文献の内容は、その全体が参照により本明細書に引用されている。
RNAスキャホールドの第3のサブ構成要素は、リクルーティングRNAモチーフであり、これは修正モジュールと配列認識モジュールとを連結する。この連結は本明細書に記載のプラットフォームにとって重要なものである。
本発明に記載のプラットフォームの第3の構成要素は、非ヌクレアーゼエフェクターである。このエフェクターはヌクレアーゼではなく、いかなるヌクレアーゼ活性をも有していないが、DNA修飾酵素の他の類型の活性を有していてもよい。酵素活性の例としては、以下に制限されないが、脱アミノ化活性、メチルトランスフェラーゼ活性、デメチラーゼ活性、DNA修復活性、DNA損傷活性、ジスムターゼ活性、アルキル化活性、脱プリン化活性、酸化活性、ピリミジンダイマー形成活性、インテグラーゼ活性、トランスポザーゼ活性、リコンビナーゼ活性、ポリメラーゼ活性、リガーゼ活性、ヘリカーゼ活性、フォトリアーゼ活性またはグリコシラーゼ活性が挙げられる。ある実施形態では、エフェクターが、シチジンデアミナーゼ(例えば、AID、APOBEC3G)、アデノシンデアミナーゼ(例えば、ADA)、DNAメチルトランスフェラーゼ、およびDNAデメチラーゼの活性を有する。
本発明では種々のRNA結合ドメインが用いられうるが、Casタンパク質(Cas9など)またはその変異体(dCas9など)のRNA結合ドメインを用いてはならない。上述したように、所定のコンホメーションでDNAに対してアンカリングするdCas9への直接的な融合は、正しい位置での多量体の機能的な酵素複合体の形成にとって障害となりうる。その代わりに、本発明では種々の他のRNAモチーフ−RNA結合タンパク質の結合対を利用するのである。その例としては、表2に記載のものが挙げられる。
エフェクター構成要素は、活性を有する部分(すなわち、エフェクタードメイン)を含むものである。ある実施形態では、エフェクタードメインは非ヌクレアーゼタンパク質(例えば、デアミナーゼ)の天然の活性部分を含む。また別の実施形態では、エフェクタードメインは非ヌクレアーゼタンパク質の天然の活性部分の修飾アミノ酸配列(例えば、置換、欠失、挿入)を含む。エフェクタードメインは酵素活性を有する。この活性の例としては、脱アミノ化活性、メチルトランスフェラーゼ活性、デメチラーゼ活性、DNA修復活性、DNA損傷活性、ジスムターゼ活性、アルキル化活性、脱プリン化活性、酸化活性、ピリミジンダイマー形成活性、インテグラーゼ活性、トランスポザーゼ活性、リコンビナーゼ活性、ポリメラーゼ活性、リガーゼ活性、ヘリカーゼ活性、フォトリアーゼ活性、グリコシラーゼ活性、DNAメチル化、ヒストンアセチル化活性またはヒストンメチル化活性が挙げられる。非ヌクレアーゼタンパク質(例えばデアミナーゼ)におけるいくつかの修飾は、オフターゲット効果を減少させることを支援しうる。例えば、以下に述べられるように、AID中のSer38をAlaへと変異させることにより(配列番号:51)、オフターゲット部位へのAIDの動員を減少させることができる。
上述した2つのドメイン並びに本明細書に記載の他のドメインは、これらに限定されないが、化学修飾、ペプチドリンカー、化学リンカー、共有結合もしくは非共有結合、またはタンパク質融合、あるいは当業者に公知の任意の手段などのリンカーによって連結されうる。この連結は非可逆的でも可逆的であってもよい。例えば、米国特許第4625014号、第5057301号および第5514363号、米国特許出願公開第20150182596号および第20100063258号、並びにWO2012142515を参照のこと(これらの内容はその全体が参照により本明細書に引用される)。ある実施形態では、共役体中の各リンカーおよび各タンパク質ドメインの所望の特性を利用するため、いくつかのリンカーが含まれうる。例えば、柔軟なリンカーと共役体の溶解性を高めるリンカーが単独でまたは他のリンカーとともに用いられる。ペプチドリンカーは、当該リンカーをコードするDNAを発現させることにより、共役体中の1つ以上のタンパク質ドメインに連結されうる。リンカーは、酸により開裂するものであってもよいし、光により開裂するものであってもよいし、熱に対して感受性のものであってもよい。共役の方法は当業者によく知られており、本発明での使用に包含される。
エフェクター融合タンパク質は他のドメインを含みうる。ある実施形態において、エフェクター融合タンパク質は少なくとも1つの核局在化シグナル(NLS)を含みうる。一般に、NLSは一続きの塩基性アミノ酸を含む。各局在化シグナルは本技術分野において公知である(例えば、Lange et al.,J.Biol.Chem.,2007,282:5101−5105を参照)。NLSは、融合タンパク質のN末端またはC末端に位置してもよいし、内部の領域に位置していてもよい。

上述したプラットフォームを用いるには、タンパク質およびRNAの1つ以上の構成要素を、これらをコードする核酸から発現させることが好ましい。これは種々の方法で実施されうる。例えば、RNAスキャホールドまたはタンパク質をコードする核酸を1つ以上の中間体ベクターにクローニングし、これを原核細胞または真核細胞に導入して複製および/または転写させることが可能である。RNAスキャホールドまたはタンパク質を製造するための、RNAスキャホールドまたはタンパク質をコードする核酸の貯蔵または操作の点で、中間体ベクターは、典型的には原核生物のベクター(例えば、プラスミド、シャトルベクター、昆虫ベクター)である。当該核酸はまた、植物細胞、動物細胞(好ましくは、哺乳動物細胞またはヒト細胞)、真菌細胞、細菌細胞または原生動物細胞への投与のために1つ以上の発現ベクターにクローニングされてもよい。よって、本発明は、上述したRNAスキャホールドまたはタンパク質の任意のものをコードする核酸を提供する。好ましくは、当該核酸は単離および/または精製されている。
本発明の他の形態は、細胞、胚、ヒトまたは非ヒト動物における標的DNA配列(例えば、染色体の配列)または標的RNA配列の修飾方法に関するものである。当該方法は、上述した(i)配列標的化タンパク質またはこれをコードするポリヌクレオチド、(ii)RNAスキャホールドまたはこれをコードするDNAポリヌクレオチド、および(iii)非ヌクレアーゼエフェクター融合タンパク質またはこれをコードするポリヌクレオチドを細胞または胚に導入することを含む。RNAスキャホールドは、配列標的化タンパク質および融合タンパク質を標的部位における標的ポリヌクレオチドへとガイドし、融合タンパク質のエフェクタードメインがその配列を修飾する。本明細書に記載のように、cas9タンパク質などの配列標的化タンパク質は、エンドヌクレアーゼ活性を失うように修飾されている。

本明細書に開示のシステムおよび方法は、非常に多くのタイプの細胞における標的ポリヌクレオチドを修飾し、編集する(例えば、不活性化および活性化する)といった広範な有用性を有するものである。このように、本システムおよび方法は、例えば研究および治療において広範な用途のスペクトルを有している。
6000超の遺伝子疾患が既知の遺伝子変異によって引き起こされていると推定されている。病理学的な組織/器官における疾患の原因となる根本的な変異を修正すれば、当該疾患の緩和または治癒がもたらされうる。例えば、嚢胞性線維症は米国において3000人に1人が罹患している。この疾患はCFTR遺伝子の変異が遺伝することによって引き起こされており、70%の患者が同一の変異(508位のフェニルアラニンの欠損をもたらす3ヌクレオチドの欠損(ΔPhe508と称される))を有している。ΔPhe508はCFTRの誤配置および分解をもたらす。本発明に開示された本システムおよび方法は、罹患した組織(肺)においてVal509残基(GTT)をPhe509(TTT)に変換するのに用いられ、これによってΔPhe508変異を機能的に修正することができる。さらに、変異体ΔPhe508CFTR中の第2のサプレッサー変異(R553QまたはR553MまたはV510Dなど)は、体細胞組織においてCFTRタンパク質の機能を部分的に回復することができる。
本発明に開示された本システムおよび方法はまた、ヒトの細胞/組織中に導入されたウイルスゲノムにおける任意の遺伝子を特異的に不活性化するのに用いられうる。例えば、本発明に開示された本システムおよび方法によれば、ウイルスにとって必須の遺伝子の翻訳を早期に終止させるためのストップコドンを作製することができ、これによって慢性かつ消耗性の感染性疾患を改善または治癒することができる。例えば、AIDSの現在の治療法はウイルス量を低減させることはできるものの、潜伏しているHIVを陽性T細胞から完全に除去することはできない。本明細書に開示の本システムおよび方法は、1つ以上のストップコドンを導入することにより、ヒトT細胞において、統合されたHIVゲノム中の1つ以上のHIVの必須の遺伝子の発現を永久に不活性化するのに用いられうる。他の例は、B型肝炎ウイルス(HBV)である。本明細書に開示の本システムおよび方法は、ヒトゲノム中に導入された1つ以上のHBVの必須の遺伝子を特異的に不活性化し、HBVのライフサイクルをサイレンシングするのに用いられうる。
神経変性疾患の中には、機能獲得型変異によって引き起こされるものがある。例えば、SOD1G93Aは筋萎縮性側索硬化症(ALS)の進展をもたらす。本発明に開示された本システムおよび方法は、ストップコドンを導入するか、またはスプライシング部位を変化させることにより、変異を修正し、または変異型タンパク質の発現を抑制するのに用いられうる。
がんの進展には多くの遺伝子(がん抑制遺伝子、がん遺伝子、およびDNA修復遺伝子など)が関与している。これらの遺伝子が変異すると種々のがんを引き起こすことがよくある。本発明に開示された本システムおよび方法を用いることで、これらの変異を特異的に標的化し、修正することが可能である。その結果、触媒部位またはスプライシング部位に点変異が導入されることで、がんの原因となるタンパク質が機能的に無害化され、あるいはその発現が抑制されうる。
ある実施形態においては、本発明に開示される本システムおよび方法を用いて、幹細胞または前駆細胞が遺伝的に修飾されうる。適切な細胞としては、例えば、幹細胞(成人の幹細胞、胚性幹細胞、iPS細胞など)および前駆細胞(例えば、心臓前駆細胞、神経前駆細胞など)が挙げられる。適切な細胞としては、例えば、齧歯動物の幹細胞、齧歯動物の前駆細胞、ヒトの幹細胞、ヒトの前駆細胞などの哺乳動物の幹細胞および前駆細胞が挙げられる。適切な宿主細胞としては、単離された宿主細胞などのインビトロの宿主細胞が挙げられる。
上述した本システムおよび方法は、1つ以上の所望の遺伝子修飾を有する非ヒトトランスジェニック動物またはトランスジェニック植物を作製するのに用いられうる。ある実施形態において、非ヒトトランスジェニック動物は当該遺伝子修飾についてホモ接合性である。ある実施形態では、非ヒトトランスジェニック動物は当該遺伝子修飾についてヘテロ接合性である。ある実施形態では、非ヒトトランスジェニック動物は脊椎動物(例えば、魚類(ゼブラフィッシュ、金魚、フグ、洞窟魚など)、両生類(カエル、サンショウウオなど)、鳥類(ニワトリ、七面鳥など)、爬虫類(ヘビ、トカゲなど)、哺乳類(有蹄動物(ブタ、ウシ、ヤギ、ヒツジなど);ウサギ目の動物(ウサギなど);齧歯動物(ラット、マウスなど);非ヒト霊長類など))である。
本発明はさらに、CRISPR:Casによりガイドされる標的への結合または修正の反応を含む上述した方法を実施するための試薬を含有するキットをも提供する。この目的に向けて、本明細書に記載の方法のための1つ以上の反応成分(例えば、RNA、Casタンパク質、融合エフェクタータンパク質および関連する核酸)が使用のためのキットの形態で供給されうる。一実施形態において、当該キットはCRISPRタンパク質またはCasタンパク質をコードする核酸、エフェクタータンパク質、上述したRNAスキャホールドの1つ以上、上述したRNA分子のセットを含む。他の実施形態において、当該キットは1つ以上の他の反応成分を含んでもよい。このようなキットにおいては、1つ以上の反応成分の適量が、1つ以上の容器中で提供され、または基板上に保持される。
核酸またはポリヌクレオチドとは、DNA分子(例えば、以下に限定されないが、cDNAもしくはゲノムDNA)またはRNA分子(例えば、以下に限定されないが、mRNA)を意味し、DNA類似体またはRNA類似体を含む。DNA類似体またはRNA類似体は、ヌクレオチド類似体から合成されうる。DNA分子またはRNA分子は、修飾された塩基、修飾された主鎖、RNA中のデオキシリボヌクレオチドなどの天然には存在しない部分を含んでもよい。核酸分子は、一本鎖または二本鎖でありうる。

本実施例では、大腸菌MG1655株をモデルとして用いた。細菌のRNAポリメラーゼのサブユニットβ遺伝子(rpoB)における変異は、細胞を抗生物質であるリファンピシンに対して耐性にする(Jin,et al.,Journal of Molecular Biology 202,45−58,(1988)およびGoldstein,et al.,J Antibiot 67,625−630,doi:10.1038/ja.2014.107(2014))。変異については単離して個別に解析することが可能であり、変異の頻度も算出されうる。AIDは、シチジンデアミナーゼのAPOBECファミリーに属するB細胞特異的なタンパク質であり、抗体の多様化および親和性成熟の際の体細胞超変異およびクラススイッチ組み換えに関与している(Odegard,et al.,Nat Rev Immunol 6,573−583(2006),およびNoia,et al.Annual Review of Biochemistry 76,1−22,doi:doi:10.1146/annurev.biochem.76.061705.090740(2007))。よって、これらの実験のセットについては、非ヌクレアーゼエフェクタータンパク質としてAIDを用いて大腸菌MG1655株が標的化される。
誘導性プロモーター
タンパク質をコードするすべてのコンストラクトは、Tet誘導性プロモーターの制御下で設計した。誘導剤としては、30nMの濃度のアンヒドロテトラサイクリン(ATc;シグマ)を用いた。
本システムの主要な特徴は、DSBの生成を伴わずにヌクレオチドの修飾を正確に導入することにある。この目的に向けて、Cas9のヌクレアーゼ欠損体(すなわち、触媒活性を失ったCas9(Cas9D10A/H840A、dCas9)およびCas9ニッカーゼ(nCas9D10AまたはnCas9H840A)(Jinek,M.et al.,Science 337,816−821,doi:10.1126/science.1225829(2012)))をDNA標的化モジュールとして用いた。Cas9ニッカーゼは、オフセットダブルDNAニッキングによりオフターゲットのDSBを低減する目的で用いられてきた(Ran,F.A. et al.,Cell 154,1380−1389,doi:10.1016/j.cell.2013.08.021(2013)およびShen,B.et al.,Nat Meth 11,399−402,doi:10.1038/nmeth.2857(2014))。また、dCas9は、ヌクレアーゼ活性から独立した種々の活性をもたらすことを目的として作製されてきた。Fujita,T.et al.,Biochemical and biophysical research communications 439,132−136,(2013)、Perez−Pinera,P.et al.Nat Meth 10,973−976,doi:10.1038/nmeth.2600(2013)、Mali,P.et al.Nat Biotechnol 31,833−838,doi:10.1038 et al./nbt.2675(2013)、Zalatan,J.G.et al.,Cell 160,339−350,doi:10.1016/j.cell.2014.11.052(2015)、Qi,L.S. et al.,Cell 152,1173−1183,doi:10.1016/j.cell.2013.02.022(2013)、Larson,M. 本システムは、RNAスキャホールド媒介性の動員プラットフォームとして作製された。本研究において用いられたコンストラクトの概要などの概略図を図1Bに示す。Cas9のバリアントについては独立したコンストラクトとして設計したが、gRNAについてはCRISPR RNAスキャホールドの3’末端にファージRNAスキャホールドを合成的に融合したキメラRNA種として作製した。ファージRNAスキャホールドは、非ヌクレアーゼエフェクタータンパク質に連結された特定のRNA結合タンパク質を動員する(図1C)。このRNAスキャホールド動員システムは、ファージMS2およびそれが相互作用する相手方であるMS2コートタンパク質(MCP)に由来するものである。
標的は、細菌のrpoB遺伝子である。3つのクラスター(合わせてリファンピシン耐性決定領域(RRDR)と称される)における変異により、細胞は抗生物質であるリファンピシンに対する耐性を獲得する(RifR)(Goldstein,et al.,J
Antibiot 67,625−630,doi:10.1038/ja.2014.107(2014))。RRDRクラスターI配列における重要なアミノ酸を標的化することを目的として、4つのgRNAのセットを設計した(すなわち、S512、D516、H526およびS531;図2A)。Jin,et al.,Journal of
molecular biology 202,45−58,(1988)およびJin,D.J.et al.,Methods in Enzymology Vol.Volume 273 300−319(Academic Press,1996)。
化学的にコンピテントとした大腸菌MG1655細胞を、セクション1に記載のコンストラクトをコードするプラスミドの組み合わせからなる全DNA 10〜20ngで形質転換した。形質転換の後、細胞を選別し、適切な抗生物質を含有するLuria−Bertani培地中で誘導した。選別/誘導の後、ODを測定し、細胞を順次希釈し、リファンピシン(120μM)を含有するLB寒天プレート上に108〜104個の細胞を播種した。平板効率のためにリファンピシンを含まない選択寒天プレート上に200個の細胞を播種した。一晩インキュベーションした後、コロニーを計数し、変異の頻度を記録した。また、コロニーから単離されたrpoB遺伝子をPCRにより増幅し、配列を決定して変異をマッピングした。
AIDの標的化された動員はCからTへの部位特異的な変換をもたらす
rpoBのRRDR(クラスターI)領域を標的化する4つのgRNAのセットを用いて、標的部位へとAIDを動員した(図2A)。rpoB_TS−4を用いたCRC標的化および、程度は低いがrpoB_TS−3を用いたCRC標的化により、リファンピシン培地中でのMG1655細胞の生存画分は増加した(図2B、図2C)。rpoB_TS−4による処理から得られたクローンの配列解析から、C1592のTへの変異と、これに付随する、RifR細胞をもたらす変異であることが知られているセリン531からフェニルアラニンへのアミノ酸の変換についての高い特異性が確認された(Petersen−Mahrt,et al.,Nature 418,99−104(2002),Xu,M.,et al.,Journal of Bacteriology 187,2783−2792,doi:10.1128/JB.187.8.2783−2792.2005(2005)およびZenkin,N.,et al.,Antimicrobial Agents and Chemotherapy 49,1587−1590,doi:10.1128/AAC.49.4.1587−1590.2005(2005))(図2D)。rpoB_TS−3、rpoB_TS−4およびスクランブルの変異の分布を図2Eにまとめた。rpoB_TS−4処理において観察された変異頻度のかなりの増加と修飾ヌクレオチドの配置、並びにrpoB_TS−3処理における効率の低下から、標的であるシチジンは、プロトスペーサーの5’末端により近い、CRISPR R−ループにより残された対を形成していない鎖上に位置する必要があることが示唆される(すなわち、変異頻度はTS4>TS3であり、これらはいずれも同一のヌクレオチドを標的化し、修飾する;図2A、図2Cおよび図2E)。このことは、AIDが一本鎖DNA上のシチジン残基を積極的に脱アミノ化するという見解と整合している(Odegard,et al.,Nat Rev Immunol 6,573−583(2006),Noia,et al.,Annual Review of Biochemistry 76,1−22,doi:doi:10.1146/annurev.biochem.76.061705.090740(2007),Smith,H.C.,et al.,Seminars in Cell & Developmental Biology 23,258−268,doi:10.1016/j.semcdb.2011.10.004(2012)およびRanganathan,V.,et al.,Nature communications 5,doi:10.1038/ncomms5516(2014))。標的化モデルの概略図を図2Fに示す。
標的化モジュールをdCas9からnCas9D10Aへ変更するとCからT/Aへの変換の効率が上昇する
標的化モジュールをdCas9からnCas9D10Aへ変更すると、リファンピシンプレート上の生存画分の観点でのシステムの効率がコントロールに対して18倍から43倍へと上昇した(図3A)。変異の解析により、標的ヌクレオチドに対してAIDCRC処理と同様の特異性が確認された。この場合、C1592は100%のクローンで修飾され、75%がCからTへと変異し、25%がCからAへと変異していた(図3B)。
エフェクタータンパク質としてのAIDに加えて、APOBECファミリーに由来する他のシチジンデアミナーゼ(すなわち、APOBEC3GおよびAPOBEC1)についても試験を行った(図4A)。APOBEC1は、プロトタイプシステム(AIDCRCD10A)と比較して、標的化された変異の頻度を増加させた。APOBEC3Gの活性は、プロトタイプシステムよりも低かった。rpoB_TS−4を標的化コンストラクトとして用い、Apo1CRCD10Aで処理された細胞の変異の解析では、100%がC1592→Tの変換を示した。また、カ移籍したクローンの25%は二重変異体であり、アミノ酸の変化を生じないC1590→Tの変換をも示した(図4B)。
タンデムの多量体リクルーティングスキャホールドを付加することで、標的領域上に存在するエフェクターを潜在的に増加させることができ、これによってシステムの効率を向上させることができた。この目的に向けて、2つのMS2ループ(2×MS2、配列番号:54)を含むようにrpoB_TS−4を改良した。1つのMS2ループ(1×MS2、配列番号:2)を有するrpoB_TS−4とrpoB_TS−4 2×MS2との間で、標的化の効率を比較した(図5A)。その結果から、リクルーティングループの数を増加させると、RifRの観点での変異の効率は実際に向上することが示され、これによって存在するエフェクタータンパク質が増加していることが示唆される。rpoB_TS−4 2×MS2を標的化コンストラクトとして用い、AIDCRCD10Aで処理された細胞の変異の解析では、C1592ヌクレオチドが100%のクローンにおいて修飾され、そのうち62.5%がCからTへ変異し、37.5%がCからAへ変異していたことが示された(図5B)。これらの結果から、リクルーティングモジュールの改良はシステムの標的化の特異性に影響しないことが示唆される。
実験のデザイン:哺乳動物での発現のためのシステムの改良
次いで、哺乳動物での発言のためにシステムの改良を試みた。この目的に向けて、自己切断可能なP2Aペプチドで隔てられたAID_MCP融合物がその後に連結された、哺乳動物のコドンに最適化されたnCas9D10Aを用いて、原核細胞のAIDCRCD10Aシステムを多シストロン性のコンストラクトとして反復した。このコンストラクトをユビキチンCプロモーターの制御下でクローニングした。それぞれ5’−Gまたは5’−Aを有する標的について、U6またはH1プロモーターの制御下で、gRNA_2×MS2カセットをクローニングした(Ranganathan,V.,et al.,Nature communications 5,doi:10.1038/ncomms5516 (2014))。これらの一連の実験で用いられたコンストラクトの概略図を図6Aに示す。
EGFPを改良して、そのフルオロフォアを破壊する機能喪失型点変異(197A→G、Y66C)を有するようにし、これによってタンパク質を非蛍光性とした(nfEGFPY66C)。次いで、この変異体GFPの発現ベクターを哺乳動物の細胞にトランスフェクションし、システムの基材とする。本実験の目的は、上述した機能喪失型点変異を「修正」することであった。「修正された」遺伝子が転写されて翻訳されると、この修正によってタンパク質の機能は回復し、蛍光顕微鏡下で蛍光性の細胞として可視化することが可能となる。
nfEGFPY66C、AIDCRCD10AおよびgRNAコンストラクトをコードする標的プラスミドを含むDNAの組み合わせ10μgを用いて、約7×105個の293T細胞をトランスフェクションした。比較のために、これら一連の実験では第3世代の塩基エディターシステム(BE3、Komor,A.C. et al.,Nature
advance online publication,doi:10.1038/nature17946)を用いた。BE3は異なる動員メカニズム(Cas9とAPOBEC1との直接的な融合)を用いた少し似たシステムであり、DNA修復に関与する酵素であるウラシルDNAグリコシラーゼを阻害するペプチドを含む。一晩のインキュベーションの後、蛍光顕微鏡下で細胞を解析して、GFPシグナルを観察した。
上述したCRCシステムは、タンパク質の機能を保ったまま、染色体外DNAにおける標的ヌクレオチドを修飾することができることがわかった。標的のシチジンは鋳型鎖(TS、−)に位置することから、2つのgRNAについては、標的ヌクレオチド周辺の非鋳型鎖(NT、+)に結合するように設計した(図6B)。標的のシチジンは、それぞれnfEGFPY66C_NT−1プロトスペーサーおよびnfEGFPY66C_NT−2プロトスペーサー内の5位および12位に位置する。nCas9D10A、AID_MCP、gRNA(nfEGFPY66C_NT−1またはnfEGFPY66C_NT−2)、および標的コンストラクト(nfEGFPY66C)をコードするDNAを用いて、293T細胞をトランスフェクションした。nfEGFPY66C_NT−1およびnfEGFPY66C_NT−2で処理したがスクランブルでは処理していない細胞について、EGFPシグナルを検出した(図6C)。標的のシチジンの位置により、nfEGFPY66C_NT−2の場合と比較して、nfEGFPY66C_NT−1で処理された細胞ではEGFPシグナルがより強かった。nfEGFPY66C_NT−1は、標的のCをAIDへよりアクセス可能にしているようである(図6C、中央および右のパネル)。また、CRCプラットフォームを、動員のためのシチジンデアミナーゼタンパク質のCas9タンパク質への直接融合を利用し、効率の改善のためにウラシルDNAグリコシラーゼ(UGI)の阻害剤の共発現を必要とする別の遺伝子編集システム(BE3)と比較した。そうしたところ、予期せぬことに、エフェクターと配列標的化モジュールとがRNAスキャホールドを介して連結しているCRCシステムの方が、局所的なUNGの阻害を必要としなくとも(ウラシルDNAグリコシラーゼ阻害剤UGIの発現を必要としなくとも)、BE3システムよりもずっと効率的であることが判明した(図6C、図6Dおよび図7B)。
内因性の遺伝子座の標的化:チャイニーズハムスターのHPRT遺伝子
細菌の陰性選択システムから観察された良好な結果に後押しされて、哺乳動物の細胞においても類似のアプローチを採用することとした。ヒポキサンチン−グアニンホスホリボシルトランスフェラーゼ(HPRT)は、プリン代謝に関与する酵素であり、そのコーディング配列における変異は代謝拮抗物質である6−チオグアニン(6−TGR)に対する耐性を生じることが知られている(O’Neill,J.P.et al.,Nature 269,815−816(1977))。これらの実験は、CRCシステムを用いてHPRT遺伝子を変異させてその機能を阻害し、さらなる解析のために、6−TGを用いて変異細胞を選択することを目的として行った。
AIDCRCD10AコンストラクトおよびgRNAであるHPRT_TS−1発現ベクターを含むDNAの組み合わせ10μgを用いて、約7×105個のチャイニーズハムスターV79−4細胞をトランスフェクションした。比較のために、細胞をBE3およびgRNAであるHPRT_TS−1で処理した。既報に記載の哺乳動物における突然変異誘発性のプロトコールに従って、処理した細胞および未処理の細胞を増殖させた(Klein,C.B.,et al.,in Current Protocols in Toxicology(John Wiley&Sons,Inc.,2001))。簡単に言えば、トランスフェクションの後、細胞を7日間維持し、次いで変異の固定および既に存在していたHPRT mRNAおよびタンパク質のターンオーバーのための6−TGによる選択を行った。60μMの6−TGを用いて14日間細胞を選択し、6−TGRのコロニーを形成させた。コロニーを計数して変異の頻度を見積もり、個々のコロニーを単離して配列決定の解析のために別々に増殖させた。
チャイニーズハムスターのHPRT遺伝子に由来するエクソン3を標的化するように、1つのgRNAを設計した(図7A)。このgRNAは、フェニルアラニンをコードするコドン74を標的化し、この残基における変異はHPRTタンパク質の安定性を低下させることが既に知られていた(Davidson,B.L.,et al.,Gene 63,331−336,doi:http://dx.doi.org/10.1016/0378−1119(88)90536−7(1988))。AIDCRCD10AまたはBE3コンストラクトをコードするDNAを、標的化gRNA発現ベクターと一緒に用いてV79−4細胞をトランスフェクションした。AIDCRCD10Aシステムは、BE3システムよりも高い効率で、細胞を6−TG処理に対して耐性にする変異をもたらした(すなわち、それぞれ未処理の細胞と比較して140倍vs.40倍であった;図7B)。この結果から、CRCシステムは哺乳動物の内因性の遺伝子座における特定のDNA配列を標的化し、修飾することができることが示される。
この実施例では、上に記載されるcisダブルニッキングを使用して、細菌遺伝子変換モデルにおける変換効率を増強させた(図9)。
この実施例では、AIDバリアントを、AID誘導性オフターゲット効果がある場合にはそれを減少させるために使用した。本来、AIDは、ユビキタスなキナーゼであるプロテインキナーゼA(PKA)により、Ser38に対するリン酸化によって活性化される。このリン酸化は、複製プロテインA(RPA)と呼ばれる別のユビキタスなタンパク質との相互作用をもたらす。AID中のSer38をAlaに変異させることにより(配列番号:51)、AIDのオフターゲット部位への動員を減少させることができる。
