Abstract
Description
本発明は、操作されたヒトα−ガラクトシダーゼポリペプチドおよびその組成物を提供する。操作されたヒトα−ガラクトシダーゼポリペプチドは、酸性(pH<4.5)および塩基性(pH>7)の両方の条件下で、改良された安定性を提供するように最適化されている。本発明はまた、治療目的のための、操作されたヒトα−ガラクトシダーゼポリペプチドを含む組成物の使用に関する。

酵母コドン最適化成熟ヒトGLAの分泌を促すために、酵母MFαシグナルペプチド(MF−SP)または83アミノ酸のより長いリーダー配列(MFリーダー)を使用して、分泌GLA発現のための2つの戦略を利用した。S.cerevisiae株INVSc1においてpYT−72ベクターからクローンを発現させた。両アプローチは、蛍光原基質4−メチルウンベリフェリルα−D−ガラクトピラノシド(4−MuGal)に対して測定可能な活性を有する上清を提供した。しかしながら、酵母MFαシグナルペプチドを有する構築物は、3倍高い活性を提供し、指向進化の開始配列として使用した。

本発明は、種々の組成物およびフォーマット(下記のものが含まれるが、これらに限定されない)を提供する。いくつかの実施形態では、本発明は、医薬組成物および他の組成物(例えば、食事/栄養サプリメント)に使用するのに適切な操作されたGLAポリペプチドを提供する。
以下の実施例(達成された実験および結果が含まれる)を、例示のみを目的として提供し、この実施例は、本発明を制限すると解釈されない。
GLA遺伝子の取得および発現ベクターの構築
Saccharomyces cerevisiaeにおける最適化された遺伝子発現のために、WTヒトGLAをコードする合成遺伝子(配列番号3)を設計し、アセンブルし、大腸菌発現ベクターpCK100900i(配列番号6)にサブクローニングした。
ハイスループット増殖アッセイ
GLAおよびGLAバリアントのハイスループット(HTP)増殖
酢酸リチウム法を使用して、GLAおよびGLAバリアントを発現するベクターで形質転換した酵母(INVSc1)細胞を、SD−Ura寒天プレート上で選択した。30℃で72時間インキュベートした後、6%グルコースを補充した200μl/ウェルのSD−Uraブロス(2g/L SD−Ura、6.8g/Lアミノ酸不含酵母ニトロゲンベース[Sigma Aldrich])、3.06g/Lリン酸二水素ナトリウム、0.804g/Lリン酸水素二ナトリウム、pH6.0を充填したAxygen(登録商標)1.1ml 96ウェルディープウェルプレートのウェルに、コロニーを入れた。Kuhnerシェーカー(250rpm、30℃および相対湿度85%)中で、細胞を20〜24時間成長させた。2%グルコースを補充した380μLのSD−uraブロスを充填したCorning Costar(登録商標)96ウェルディーププレートに、一晩培養したサンプル(20μL)を移した。Kuhnerシェーカー(250rpm、30℃および相対湿度85%)中で、プレートを66〜84時間インキュベートした。次いで、細胞をペレット化し(4000rpm×20分間)、上清を単離し、分析前に4℃で保存した。
4−メチルウンベリフェリルα−D−ガラクトピラノシド(MUGal)の加水分解を測定することによって、GLAバリアント活性を決定した。このアッセイのために、上記のように生成した5〜50μLの酵母培養上清を、96ウェルブラック不透明底プレート中で、0〜45μLのMcIlvaine緩衝液(McIlvaine,J.Biol.Chem.,49:183−186[1921])、pH4.8および50μLの50mMクエン酸塩中2mM MUGal、200mM KCl、pH4.6と混合した。反応物を短時間混合し、37℃で30〜180分間インキュベートしてから、100μLの1M炭酸ナトリウムでクエンチした。蛍光をモニタリングするSpectraMax(登録商標)M2マイクロプレートリーダー(励起355nm、発光448nm)を使用して、加水分解を分析した。
リソソーム中でバリアントが遭遇し得る極端なpHをシミュレートするために、酸性緩衝液でGLAバリアントをチャレンジした。最初に、50μLの酵母培養上清および50uLのMcIlvaine緩衝液(pH3.3〜4.3)を96ウェル丸底プレートのウェルに添加した。PlateLoc Thermal Microplate Sealer(Agilent)でプレートを密封し、37℃で1〜3時間インキュベートした。アッセイのために、10〜50μLの酸性pHチャレンジサンプルを、0〜40μLのMcIlvaine緩衝液pH4.8、25μLの1Mクエン酸緩衝液pH4.3および25μLのMcIlvaine緩衝液pH4.8中4mM MUGalと混合した。反応物を短時間混合し、37℃で30〜180分間インキュベートしてから、100μLの1M炭酸ナトリウムでクエンチした。蛍光をモニタリングするSpectraMax(登録商標)M2マイクロプレートリーダー(励起355nm、発光448nm)を使用して、加水分解を分析した。
患者への投与後に血液中でバリアントが遭遇するpHをシミュレートするために、塩基性(中性)緩衝液でGLAバリアントをチャレンジした。最初に、50μLの酵母培養上清および50uLのMcIlvaine緩衝液(pH7.0〜8.2)または200mM重炭酸ナトリウム(pH9.1〜9.7)を96ウェル丸底プレートのウェルに添加した。プレートを密封し、37℃で1〜18時間インキュベートした。アッセイのために、10〜50μLの塩基性pHチャレンジサンプルを、0〜40μLのMcIlvaine緩衝液pH4.8、25μLの1Mクエン酸緩衝液pH4.3および25μLのMcIlvaine緩衝液pH4.8中4mM MUGalと混合した。反応物を短時間混合し、37℃で30〜180分間インキュベートしてから、100μLの1M炭酸ナトリウムでクエンチした。蛍光をモニタリングするSpectraMax(登録商標)M2マイクロプレートリーダー(励起355nm、発光448nm)を使用して、加水分解を分析した。

GLAバリアントのインビトロ特徴付け
酵母におけるGLAの産生
GLA含有上清を産生するために、実施例2に記載されているように、GLAのレプリカHTP培養物を成長させた。さらなる分析の前に、レプリカ培養物由来の上清(n=12〜36)を合わせた。
哺乳動物細胞におけるGLAバリアントの分泌発現を、HEK293細胞の一過性トランスフェクションによって実施した。N末端合成哺乳動物シグナルペプチドに融合されたGLAバリアント(配列番号3、4、9、12、17、20、23、および41)で細胞をトランスフェクトし、実施例1に記載されているように、哺乳動物発現ベクターpLEV113にサブクローニングした。プラスミドDNAでHEK293細胞をトランスフェクトし、当業者に公知の技術を使用して4日間懸濁物中で成長させた。上清を回収し、4℃で保存した。
GLAバリアントの精製
哺乳動物細胞上清からのGLAバリアントの精製
基本的には当該分野で公知のように(Yasudaら、Prot.Exp.Pur,.37,499−506[2004]を参照のこと)、哺乳動物培養上清からGLAバリアントを精製した。0.1M酢酸ナトリウム、0.1M NaCl、1mM MgCl2、CaCl2、およびMnCl2pH6.0(ConA結合緩衝液)でコンカナバリンA樹脂(Sigma Aldrich)を平衡化した。結合緩衝液で上清を1:1希釈し、カラムにロードした。15容量のコンカナバリンA結合緩衝液でカラムを洗浄し、0.9Mメチル−α−D−マンノピラノシドおよび0.9Mメチル−α−D−グルコピラノシドを含むコンカナバリンA結合緩衝液を添加することによって、サンプルを溶出した。溶出したタンパク質を濃縮し、10kDa分子量カットオフのCentricon(登録商標)Plus−20ろ過ユニット(Millipore)を使用して、ThioGal結合緩衝液(25mMクエン酸−リン酸(citrate−phosphate)、0.1M NaCl、pH4.8)に3回緩衝液交換した。緩衝液交換したサンプルを、ThioGal結合緩衝液で平衡化した固定化D−ガラクトース樹脂(Pierce)にロードした。6容量のThioGal結合緩衝液で樹脂を洗浄し、25mMクエン酸リン酸、0.1M NaCl、0.1M D−ガラクトース、pH5.5で溶出した。10kDa分子量カットオフのCentricon(登録商標)Plus−20ろ過ユニットを使用して、溶出したサンプルを濃縮した。ブラッドフォード定量に基づき、精製により、培養上清1ml当たり2.4〜10μgの精製タンパク質が得られた。
SDS−PAGEによって、酵母培養上清および哺乳動物細胞培養上清および精製GLAのサンプルを分析した。酵母上清では、GLAレベルは低過ぎて、この方法によって検出されなかった。哺乳動物細胞培養上清および精製GLAサンプルの両方において、約49kDaの予測GLA分子量に対応するバンドが見出された。
イムノブロットによって、酵母上清および哺乳動物細胞培養上清のサンプルを分析した。簡潔に言えば、SDS−PAGEによって、サンプルを分離した。iBlotドライブロットシステム(Life Technologies)を使用して、タンパク質をPVDF膜に転写した。オデッセイブロッキング緩衝液(TBS)(LI−COR)で膜を室温で1時間ブロッキングし、0.2%Tween(登録商標)20を含むオデッセイブロッキング緩衝液で1:250希釈したウサギα−GLA IgG(Thermo−Fischer)によって4℃で14時間プローブした。トリス緩衝食塩水+0.1%Tween(登録商標)20で膜を4×5分間洗浄し、0.2%Tween(登録商標)20および0.01%SDSを含むオデッセイブロッキング緩衝液で1:5000希釈したIRDye800CWロバα−ウサギIgG(LI−COR)によって室温で1時間プローブした。トリス緩衝食塩水+0.1%Tween(登録商標)20で膜を4×5分間洗浄し、オデッセイイメージャー(LI−COR)を使用して分析した。哺乳動物細胞培養物および酵母上清の両方において、約49kDaの予測GLA分子量に対応するバンドが見出された。S.cerevisiae発現サンプルでは、変異E367Nを含む変異体が、わずかに高い分子量に泳動した。この変異は、標準的なNXT N結合グリコシル化部位(Xは、P以外の任意のアミノ酸である)を導入し、さらなるN結合グリカンの導入の可能性によってより高い分子量を説明することができる。
GLAバリアントのインビトロ特徴付け
S.cerevisiaeによるGLAの分泌発現のためのシグナルペプチドの最適化
Mfリーダー−GLA(配列番号7)、SP−GLA(配列番号36)またはベクターコントロールで形質転換したS.cerevisiaeを、実施例2に記載されているようにHTPで成長させた。実施例2に記載されているように、上清の回収および分析(n=6)の前に、培養物を48〜120時間成長させた。図1は、2〜5日間の培養後のS.cerevisiaeにおける異なるGLA構築物の相対活性を示すグラフを提供する。この図に示されているように、3日間の成長後に、SP−GLA(配列番号36)は、飽和した高レベルの活性酵素を産生した。
酵素の全体的な安定性を評価するために、異なる緩衝液でGLAバリアントをチャレンジした。最初に、50μLのGLAバリアント酵母培養物由来上清および50uLのMcIlvaine緩衝液(pH2.86〜9.27)または200mM炭酸ナトリウム(pH9.69)を96ウェル丸底プレート(Costar #3798,Corning)のウェルに添加した。プレートを密封し、37℃で1時間インキュベートした。アッセイのために、50μLのチャレンジ上清を、25μLの1Mクエン酸緩衝液pH4.3および25μLのMcIlvaine緩衝液pH4.8中4mM MUGalと混合した。反応物を短時間混合し、37℃で60〜180分間インキュベートしてから、100μLの1M炭酸ナトリウムでクエンチした。蛍光をモニタリングするSpectraMax(登録商標)M2マイクロプレートリーダー(励起355nm、発光448nm)を使用して、加水分解を分析した。図2は、種々のpHにおけるインキュベーション後のGLAバリアントの絶対(パネルA)および相対(パネルB)活性を示すグラフを提供する。

HEKT293T細胞において発現されたGLAバリアント由来の上清を、非GLA発現酵母培養物由来の上清で2倍連続希釈した。希釈物(50μL)を、Corning(登録商標)96ウェルブラック不透明底プレート中で、25μLのMcIlvaine緩衝液pH4.8中4mM MUGalおよび25μLの1Mクエン酸緩衝液pH4.3と混合した。反応物を短時間混合し、37℃で60分間インキュベートしてから、100μLの1M炭酸ナトリウムでクエンチした。蛍光をモニタリングするSpectraMax(登録商標)M2マイクロプレートリーダー(励起355nm、発光448nm)を使用して、加水分解を分析した。図5は、HEK293T細胞において発現されたGLAバリアントの相対活性を示すグラフを提供する。バリアントGLA酵素でトランスフェクトした細胞由来の上清は、WT酵素と比較して顕著に高い加水分解酵素活性を示し、容量当たりの活性は、S.cerevisiae発現において見られたものよりもかなり高かった。
全体的な安定性を評価するために、異なる緩衝液でGLAバリアントをチャレンジした。非GLA発現培養物由来の上清による希釈によって、哺乳動物細胞培養物由来の上清を同等の活性に正規化した。正規化上清(50μL)および50μLのMcIlvaine緩衝液(pH4.06〜8.14)を96ウェル丸底プレート(Costar#3798、Corning)のウェルに添加した。プレートを密封し、37℃で3時間インキュベートした。アッセイのために、50μLのチャレンジ上清を、25μLの1Mクエン酸緩衝液pH4.3および25μLのMcIlvaine緩衝液pH4.8中4mM MUGalと混合した。反応物を短時間混合し、37℃で3時間インキュベートしてから、100μLの1M炭酸ナトリウムでクエンチした。蛍光をモニタリングするSpectraMax(登録商標)M2マイクロプレートリーダー(励起355nm、発光448nm)を使用して、加水分解を分析した。図6は、HEK293T細胞において発現され、活性について正規化し、種々のpHでインキュベートしたGLAバリアントの絶対(パネルA)および相対(パネルB)活性を示すグラフを提供する。
全体的な安定性を評価するために、1μM 1−デオキシガラクトノジリマイシン(Migalastat)の存在下および非存在下、種々の温度でGLAバリアントをチャレンジした。非GLA発現培養物由来の上清による希釈によって、哺乳動物細胞培養物由来の上清をほぼ同等の活性に正規化した。希釈上清を96ウェルPCRプレート(Biorad,HSP−9601)のウェルに添加した。プレートを密封し、サーモサイクラーの勾配プログラムを使用して30〜54℃で1時間インキュベートした。アッセイのために、20μLのチャレンジ上清を、30μLの1Mクエン酸緩衝液pH4.3および50μLのMcIlvaine緩衝液pH4.8中4mM MUGalと混合した。反応物を短時間混合し、37℃で90分間インキュベートしてから、100μLの1M炭酸ナトリウムでクエンチした。蛍光をモニタリングするSpectraMax(登録商標)M2マイクロプレートリーダー(励起355nm、発光448nm)を使用して、加水分解を分析した。図7は、HEK293T細胞において発現され、活性について正規化し、種々の温度でインキュベートしたGLAバリアントの絶対(パネルA)および相対(パネルB)活性を示すグラフを提供する。この図に示されているように、全ての酵素は、S.cerevisiaeにおいて発現されたWT GLAと比較した場合、温度チャレンジ後においてより安定であったが(図2との比較)、これはおそらく、発現宿主間の差示的なグリコシル化によるものである。GLAバリアント(配列番号10および13)では、酵素のTmは、それぞれ2℃および4℃増加した。Migalastatの添加は、Tmを5.5℃増加させたが、アッセイにおける0.2μMの最終濃度では、Migalastat処理サンプルの活性は、約60%減少した。
改良されたMUGal加水分解活性が、より天然の基質に対応していたことを確認するために、基質としてN−ドデカノイル−NBD−セラミドトリヘキソシド(NBD−GB3)を使用して、哺乳動物細胞発現GLAバリアントをアッセイした。HEK293T培養上清(10μL)、100mMクエン酸ナトリウムpH4.8(80μL)、および10%エタノール中NBD−GB3(0.1mg/ml)(10μL)を微小遠心管に添加した。サンプルを逆さにして混合し、37℃で1時間インキュベートした。50μLのメタノールの添加によって反応物をクエンチし、100μLのクロロホルムで希釈し、ボルテックスし、分析のために有機層を単離した。有機相(10μL)をシリカプレート上にスポットし、365nm UVランプを使用して出発物質および生成物を検出する薄層クロマトグラフィ(クロロホルム:メタノール:水、100:42:6)によって分析した。配列番号13の場合にのみ、有意な変換が観察されたが、これは、バリアントが、WT−GLAと比較して改良された活性を示すことを確認している。
実施例4に記載されているように精製したGLAバリアントを、それらの比活性について評価した。0〜0.25ngの精製酵素を、McIlvaine緩衝液pH4.8(最終pH4.8)中4mM MUGalに添加した。サンプルを37℃で60分間インキュベートし、100μLの1M炭酸ナトリウムの添加によってクエンチした。蛍光をモニタリングするSpectraMax(登録商標)M2マイクロプレートリーダー(励起355nm、発光448nm)を使用して、加水分解を分析し、標準曲線の使用によって、4−メチルウンベリフェロンの絶対量と相関させた。
精製GLAバリアントが、酵母における発現後に観察された所望のpH安定性を示すことを確認するために、酸性または塩基性緩衝液中で、WT GLA(配列番号5)および配列番号42をインキュベートし、残存活性について分析した。GLAバリアント(200ng)をMcIlvaine緩衝液pH4.1またはpH7.5に添加し、37℃で0〜24時間インキュベートした。25uLの1Mクエン酸pH4.3および25μLのMcIlvaine緩衝液pH4.8中4mM MUGalの混合物にサンプル(50μL)を添加し、37℃で1時間インキュベートした。100μLの1M炭酸ナトリウムでサンプルをクエンチし、1M炭酸ナトリウムで1:4希釈し、蛍光分光法(励起355nm、発光448nm)によって分析した。酸性および塩基性チャレンジ条件下の両方において、配列番号42はかなり安定であったが、これは、酵母において開発された安定性の上昇が、哺乳動物細胞において発現されたタンパク質に転換したことを裏付けている(結果のグラフについては、図8を参照のこと)。
全体的な安定性を評価するために、WT GLA(配列番号5)および配列番号42の熱安定性を決定した。実施例4に記載されているように精製した酵素を、1×Sypro Orange(Thermo Fischer Scientific)を含む1×PBSで20μg/mlに希釈し、96ウェルPCRプレート(Biorad,HSP−9601)に添加した。RT−PCR装置によって、プレートを0.5℃/分で30℃〜75℃に加熱し、Sypro Orange蛍光をモニタリングした。これらの条件下では、WT GLAは37℃で融解した一方、配列番号42は55℃で融解した。
GLAバリアントのインビボ特徴付け
精製GLAバリアントの血清薬物動態
実施例4に記載されているように生成した精製GLAバリアントを、生存ラットの血清中における安定性について評価した。1mg/mlのWT GLA(配列番号5)または配列番号42を、3匹のナイーブ頸静脈カニューレ挿入Sprague−Dawleyラット(7〜8週齢)にそれぞれ静脈内投与した。投与前ならびに投与5分後、15分後、30分後、60分後、120分後、および240分後に、各ラットから200μLの血液をEDTAチューブに採取し、4℃および6000rpmで遠心分離して、1サンプル当たり80μL超の血清を生成した。サンプルを凍結し、分析前にドライアイス上で保存した。分析のために、血清(10μL)を40μLのMcIlvaine緩衝液pH4.4中5mM MUGalに添加し、37℃で1時間インキュベートした。50μLの1M炭酸ナトリウムでサンプルをクエンチし、1M炭酸ナトリウムで1:100希釈し、蛍光分光法(励起355nm、発光448nm)によって分析した。投与4時間後に、配列番号42は最大活性の15.3%を保持していた一方、WT GLAは0.66%しか保持していなかった(図9を参照のこと)。
GLAの脱免疫化
本実施例では、GLAから予測T細胞エピトープを除去する多様性を同定するために行った実験を説明する。
T細胞エピトープを除去する変異多様性を同定するために、コンピュータによる方法を使用して、代表的なHLA受容体に効率的に結合すると予測されたGLA部分配列を同定した。加えて、特に、(例えば、実施例2に記載されているアッセイにおいて)GLA活性に影響を及ぼさない変異について、アミノ酸変異の実験的探索を行った。次いで、コンピュータによる方法を使用して、予測免疫原性について、活性バリアントのアミノ酸配列を分析した。
当該分野で公知の免疫エピトープデータベース(IEDB;免疫エピトープデータベースおよび分析リソースウェブサイト)ツールおよび独自の統計分析ツール(例えば、iedb.orgおよびVitaら、Nucl.Acids Res.,38(Database issue):D854−62[2010].Epub 2009 Nov 11]を参照のこと)を使用して、WT GLA(配列番号5)における推定T細胞エピトープを同定した。WT GLAを、考えられる全ての15マーの分析フレームに分解した(各フレームは、最後の14アミノ酸が重複する)。IEDBウェブサイトで推奨されている方法を使用して、合計でヒト集団の約95%をカバーする8つの一般的なクラスII HLA−DR対立遺伝子(DRB1*0101、DRB1*0301、DRB1*0401、DRB1*0701、DRB1*0801、DRB1*1101、DRB1*1301、およびDRB1*1501)(例えば、Southwoodら、J.Immunol.,160:3363−3373[1998]を参照のこと)への予測結合について、9マーのコア領域をスコア化することによって、15マーの分析フレームを免疫原性について評価した。当該分野で公知の統計分析ツールを使用して、酵素内に含まれる潜在的なT細胞エピトープクラスタ(すなわち、GLA内に含まれる部分領域であって、免疫原性である可能性が非常に高い部分領域)を同定した。同定したT細胞エピトープクラスタを、公知のエピトープのIEDBデータベースに対してスクリーニングした。これらのスクリーニングによって、WT酵素における5つの推定T細胞エピトープを同定した。これらのエピトープは、以下でTCE−I、II、III、IV、およびVと称する。
最初に、実施例2で同定した活性GLA変異体の配列を、T細胞エピトープの存在について評価する。HLA−DR対立遺伝子への結合を潜在的に減少させると同定された変異を組換えライブラリーに組み込む。5つのT細胞エピトープ内の全ての単一アミノ酸の飽和変異誘発を使用して、さらなるライブラリーを調製する。これらのライブラリーからのヒットを、さらなる一連の飽和変異誘発、HTPスクリーニングおよび組換えに供して、考えられる全てのT細胞エピトープを除去する。
上記のように設計したコンビナトリアルおよび飽和変異誘発ライブラリーを、当該分野で公知の方法によって構築し、実施例2に記載されている非チャレンジアッセイにおいて、活性について試験した。活性バリアントを同定し、配列決定した。WT GLAと比べたそれらの活性および変異は、以下の表に提供されている。
上記のように、8つの一般的なクラスII HLA−DR対立遺伝子への結合を評価することによって、予測免疫原性のレベルについて、活性バリアントを分析した。総免疫原性スコアおよび免疫原性ヒットカウントは、表7.1に示されている。総免疫原性スコア(TIS)は、バリアントの全体的な予測免疫原性を反映する(すなわち、より高いスコアは、より高レベルの予測免疫原性を示す)。免疫原性「ヒットカウント」(IHC)は、免疫原性である可能性が非常に高い15マーの分析フレームの数を示す(すなわち、より高いスコアは、より高い免疫原性の可能性を示す)。参照配列のものよりも低い総免疫原性スコアおよび/または免疫原性ヒットカウントをもたらす変異を、潜在的な「脱免疫化変異」であるとみなした。最も脱免疫化する変異の収集物を組換えて、活性であり、かつWT GLAよりも有意に低免疫原性であると予測されたいくつかのバリアントを生成した。総免疫原性スコア(TIS)および免疫原性ヒットカウント(IHC)は、以下の表に提供されている。

- 配列番号5と少なくとも約70%、少なくとも約75%、少なくとも約80%、少なくとも約85%、少なくとも約90%、少なくとも約91%、少なくとも約92%、少なくとも約93%、少なくとも約94%、少なくとも約95%、少なくとも約96%、少なくとも約97%、少なくとも約98%、または少なくとも約99%の配列同一性を含むアミノ酸配列を含む、組換えαガラクトシダーゼAおよび/または生物学的に活性な組換えαガラクトシダーゼAフラグメント。
- 表2.1、2.2、2.4、2.5、2.6、2.7、2.8、2.9、および/または7.1に提供した少なくとも1つの位置であって、配列番号5を参照してナンバリングされている位置において少なくとも1つの変異を含む、請求項1に記載の組換えαガラクトシダーゼA。
- 表2.3に提供した少なくとも1つの位置であって、配列番号10を参照してナンバリングされている位置において少なくとも1つの変異を含む、請求項2に記載の組換えαガラクトシダーゼA。
