Abstract
Description
本発明は、EGFRの発現をサイレンシングするためのDNAザイムに関する。特に、本発明は、EGFR T790M mRNAと特異的にハイブリダイズするオリゴヌクレオチドに関する。
上皮成長因子受容体(EGFR)は、上皮表面に発現する膜貫通タンパク質である。EGFRは、上皮の修復および再生で重要な生理学的役割を果たす。上皮成長因子(EGF)は、唾液腺および上皮表面に関連する他の腺によって分泌されるペプチドであり、EGFRの細胞外ドメイン内の特定領域に結合する。結合の際、EGFは細胞の内側に伝達されるシグナルを生成する。EGF結合の結果としての第1の細胞内事象は、EGFRの細胞内ドメインの立体構造の変化であり、それにより、アデノシン5’−三リン酸(ATP)がいわゆるチロシンキナーゼ(TK)ドメイン(チロシン残基を含むポケット)に侵入し、リン酸基をチロシン残基に供与する。リン酸化チロシンを保有する細胞内EGFRは、他の細胞内タンパク質と会合することができるようになり、非常に複雑なネットワークを介して下流に伝播する一連の生化学反応が開始される。このネットワークの最も知られているアームは、マイトジェン活性化プロテインキナーゼ(MAPK)経路(この経路によって活性化の際に腫瘍細胞が分裂する)およびAKT経路(この経路によって活性化の際に細胞生存が増強される)。したがって、EGFR活性化により、細胞増殖が増加し、種々の傷害に対する細胞耐性が増強される。多数の腫瘍は、隣接する正常な組織またはこれらのに由来する上皮表面と比較してEGFRを過剰発現するか、内因的に活性化されたか活性化に対する感受性が増強されたEGFRの変異バージョンを有する。かかる過剰発現は、腫瘍細胞が成長優位性(悪性表現型の重要な特徴)を獲得する多数の機構のうちの1つであると考えられる。したがって、EGFRシグナル伝達経路の遮断は、多数のヒト悪性腫瘍の処置の合理的なストラテジーであると考えられる。EGFRシグナル伝達経路の上流を阻害する方法は、基本的に以下の2つが存在する:1)特異的モノクローナル抗体の使用によってEGFおよび他の天然ペプチドリガンドが細胞外EGFRドメインに結合するのを防止すること、および2)TKポケット内に構造的に非常に良好に適合する小分子(すなわち、ゲフィチニブおよびエルロチニブなどのEGFR TKインヒビター)の使用によってATPおよび他のリン酸供与体が細胞内EGFRドメインのTKポケットに侵入するのを防止すること。
Gary Bealeらは、A431細胞内でのEGFR発現の阻害におけるいくつかのリボザイムおよびDNAザイムを提供している(Journal of Drug Targeting,August 2003 Vol.11(7),pp.449−456)。しかし、先行技術文献は、これらのリボザイムおよびDNAザイムの阻害有効性が低いことを示している。Crispin R.Dassらは、癌との戦いにおいてDNAザイムが上昇することを実証し、この上昇が有望なバイオ技術であると予測されるという総説を発表した(Mol Cancer Ther 2008;7(2):243−51)。米国特許出願公開第20120225870号は、抗ErbB治療薬または抗MET治療薬がリボザイム、触媒性RNA、酵素性RNA、触媒性DNA、アプタザイムまたはアプタマー結合リボザイム、調節可能なリボザイム、触媒性オリゴヌクレオチド、ヌクレオザイム、DNAザイム、RNA酵素、エンドリボヌクレアーゼ、エンドヌクレアーゼ、ミニザイム、レッドザイム、オリゴザイム、またはDNA酵素などの酵素性核酸であり得ることを開示している。しかし、この文献では実質的に酵素性核酸を提供していない。
望ましくない副作用より低下させながらEGFRの発現を有効にサイレンシングするか、TKI耐性を克服することができるDNAザイムを開発することが依然として必要である。
本発明は、オリゴヌクレオチドまたはその修飾された配列であって、EGFR変異mRNAと特異的にハイブリダイズして細胞内でのその翻訳を阻害する、オリゴヌクレオチドまたはその修飾された配列を提供する。
本発明は、対立遺伝子特異的レベルでEGFRの発現をサイレンシングすることができるDNAザイムを開発する。EGFR変異(特にT790M)に対するこれらの対立遺伝子特異的DNAザイムは、EGFR野生型mRNAをインタクトに保ちながらEGFRmRNA(特に、EGFR T790M mRNA)の発現をノックダウンするであろう。それ故、EGFR変異(特に、T790M)に対するこれらの対立遺伝子特異的DNAザイムは、EGFR依存性癌(NSCLCなど)患者において正常細胞に及ぼす望ましくない副作用を抑えながらEGFR変異由来TKI耐性を克服することができる。特に、TKIインヒビターまたはEGFR特異的抗体と組み合わせた本発明のDNAザイムは、NSCLCなどのEGFR依存性癌の処置において相乗効果が得られる。

A549、CL1−5、H1975、またはCL97を、6ウェル上に3×105細胞/ウェルで播種し、一晩培養した。次いで、細胞を、リポフェクタミン2000(Invitrogen)を伴う100nMのDzControlまたはDzT790M−1で個別に処置した。トランスフェクトしたA549およびCL1−5細胞を、24時間血清飢餓状態にし、100ng/mlのEGFにて37℃で15分間処置した。トランスフェクションの72時間後、細胞を分析のために回収した。細胞を、氷冷PBSで2回洗浄し、次いで、総タンパク質を、プロテアーゼインヒビター(Roche)を含むRIPA緩衝液によって抽出した。上清由来の50μgの総タンパク質を、95℃で5分間ボイルした。サンプルを10%SDS−PAGEゲルで分離し、ニトロセルロース膜上に移した。EGFR発現および下流シグナル伝達を、1000倍希釈のヒトpEGFR(Y1068)(Cell signaling)、tEGFR(Santa Cruz)、pSTAT3(Y705)(Cell signaling)、tSTAT3(Cell signaling)、pAKT(S473)(Cell signaling)、tAKT(Santa Cruz)、pERK(T202/Y204)(Cell signaling)、tERK(Santa Cruz)、および切断PARP(Cell signaling)に特異的な一次抗体ならびに10000倍希釈のβ−アクチン(Santa Cruz)に特異的な一次抗体をそれぞれ使用して検出した。ウサギIgGまたはマウスIgGに対する二次抗体を、5000倍希釈で使用した。膜上のタンパク質バンドを、化学発光基質への曝露によって視覚化した。
A549、CL1−5、H1975、またはCL97を、6ウェル上に播種し、一晩培養した。次いで、細胞を、リポフェクタミン2000(Invitrogen)を伴う100nMのDzControlまたはDzT790M−1で個別に処置した。細胞をトリプシン処理し、トランスフェクションの0時間後、24時間後、48時間後、または72時間後にカウントした。
H1975またはCL97を、10cm皿上に播種し、一晩培養した。次いで、細胞を、リポフェクタミン2000(Invitrogen)を伴う100nMのDzControlまたはDzT790M−1で個別に処置した。48時間後、細胞を回収し、アネキシンVおよびPIで二重染色し、製造者(Invitrogen)のDead cellアポトーシスキットのプロトコールにしたがってフローサイトメトリーによって分析した。
8週齢のBalb/cヌードマウスに、2×106個のH1975細胞を皮下接種した。7日後、マウスを、各群中に10匹のマウスからなる2群(DzControlまたはDzT790M−1)に無作為に分けた。リポフェクタミン2000と混合した500ピコモルのDzControlまたはDzT790M−1を、実験が完了するまで1週間に2回の頻度で腫瘍内に注射した。腫瘍サイズを、3〜4日毎に測定した。全動物研究を、Laboratory Animal Center,Academia Sinicaによって承認されたプロトコールにしたがって行った。マウスの屠殺後、腫瘍組織を切り取り、10%ホルマリンで固定し、パラフィン包埋した。異種移植片腫瘍スライドをヘマトキシリンおよびエオシンで染色し、顕微鏡で分析した。
データを、平均±SDで示す。両側P<0.05を有する全統計検定は、統計的に有意とみなした。
2つのEGFR T790M変異に対する対立遺伝子特異的DNAザイム(以後、DzT790M−1およびDzT790M−2という)は、触媒コア中に15個のデオキシリボヌクレオチドを含む10−23サブタイプである。DzT790Mの結合アーム領域内の配列は、CからUへのヌクレオチド置換であるT790M変異を保有するEGFRのmRNA配列と相補的である。DzT790M−1では、mRNA切断部位は、単一ヌクレオチド変異から4ヌクレオチド離れている(Abdelgany,2005)。DzT790M−1の配列がT790M変異を保有するmRNAと完全に適合する一方で、DzT790M−1は野生型mRNAと1ヌクレオチドミスマッチを形成する。他方では、野生型T790MよりもむしろT790M mRNAに対するDzT790M−2の対立遺伝子特異性は、異なるヌクレオチド接合に対するDNAザイムの異なる反応速度に基づく。以前の研究(Cairns,M.J.,King,A.,and Sun,L.Q.2003.Optimisation of the 10−23 DNAzyme−substrate pairing interactions enhanced RNA cleavage activity at purine−cytosine target sites.Nucleic Acids Res 31:2883−2889)によれば、10−23骨格を有するDNAザイムは、シミュレーションした生理学的条件下でのAC接合と比較して高いAU接合に対する切断速度を示した。それ故、DzT790M−2は、野生型mRNAと比較して高いT790M mRNAに対する切断速度を示し得る。その上、コントロールDNAザイム(DzControl)の配列は、ヒト細胞内の任意のmRNAと相補的でない。ホスホロチオエート結合(下線)を、ヌクレアーゼ分解に耐性を示すためにDNAザイムの両末端に導入する。DNA配列を、以下に列挙する(図1)。
DzT790M−1の対立遺伝子選択性を試験するために、EGFRmRNAノックダウン効率を、野生型EGFRを保有する2つの細胞株(A549、CL1−5)およびEGFR T790M変異を含む2つの細胞株(H1975、CL97)において検出した。A549、CL1−5、H1975、またはCL97を、6ウェル上に3×105細胞/ウェルで播種し、一晩培養した。次いで、細胞を、リポフェクタミン2000(Invitrogen)を伴う100nMのDzControlまたはDzT790M−1で個別に処置した。48時間後、総mRNAを抽出した。図2Aでは、リアルタイムPCRの結果は、DzT790M−1がH1975細胞およびCL97細胞においてT790M EGFRmRNAの発現を有意にサイレンシングし(それぞれ、32%および54%のmRNA発現が残存した)、一方で、野生型EGFRmRNA発現はA549細胞およびCL1−5細胞において阻害されなかった(それぞれ、121%および95%のmRNA発現が残存した)ことを示した。類似の結果が定量リアルタイムPCRで確認された(図2B)。DzT790M−1は、H1975細胞およびCL97細胞においてそれぞれ68.2%および77.4%のT790M EGFRmRNA発現をノックダウンした。対照的に、A549細胞およびCL1−5細胞では、たった1.1%および19.2%の野生型EGFRmRNA発現しか影響を受けなかった。DzT790M−1は、T790M EGFRmRNAに対してその野生型対応物よりも少なくとも3.5倍増加したノックダウン効率を示した。
EGFRは、受容体型チロシンキナーゼに属する。その細胞外リガンドの結合により、受容体二量体化、チロシン残基リン酸化、および下流シグナル伝達活性化(シグナル伝達兼転写活性化因子3(STAT3)、Akt、および細胞外シグナル制御キナーゼ(ERK)などが含まれる)を誘発する。EGFRのタンパク質発現レベルおよびその下流シグナル伝達に及ぼすDzT790Mの影響を試験するために、ウェスタン免疫ブロッティングを、DzT790Mをトランスフェクトした細胞に対して行った。A549、CL1−5、H1975、またはCL97を、6ウェル上に3×105細胞/ウェルで播種し、一晩培養した。次いで、細胞を、リポフェクタミン2000(Invitrogen)を伴う100nMのDzControlまたはDzT790M−1で個別に処置した。トランスフェクトされたA549細胞およびCL1−5細胞を、24時間血清飢餓状態にし、100ng/mlのEGFにて37℃で15分間処置した。トランスフェクション72時間後に分析のために細胞を回収した。細胞を氷冷PBSによって2回洗浄し、次いで、総タンパク質を、プロテアーゼインヒビター(Roche)を含むRIPA緩衝液によって抽出した。野生型EGFRを保有する細胞株(A549およびCL1−5)では、DzControl群と比較してDzT790M−1またはDzT790M−2のトランスフェクション後にEGFRのタンパク質レベルは減少しなかった(図3Aおよび3B)。また、EGF処置後の下流のSTAT3、AKT、およびERKシグナル伝達の活性化は、DzT790M−1またはDzT790M−2のトランスフェクションによって阻害されなかった。対照的に、DzT790M−1は、両方のEGFR T790M変異体細胞株(H1975およびCL97)においてEGFRタンパク質発現を有意にサイレンシングした。DzT790M−1でトランスフェクトしたH1975細胞およびCL97細胞では、EGFR上のチロシン残基1068、STAT3上のチロシン残基705、AKT上のセリン残基473、およびERK上のトレオニン残基202/チロシン残基204(H1975細胞では検出されなかった)のリン酸化の減少が検出された(図3Cおよび3D)。DzT790M−2でトランスフェクトしたH1975細胞において類似の結果が確認された。
EGFRおよび下流シグナル伝達経路は、重要な細胞機能(細胞増殖および生存が含まれる)を調節する。細胞生存に対するDzT790M−1の機能的影響を試験するために、それぞれDzControlまたはDzT790M−1でのトランスフェクション後に細胞を計数した。A549細胞およびCL1−5細胞(EGFR野生型)では、細胞増殖速度または細胞数は、DzControlおよびDzT790M−1でトランスフェクトされた群の間で異ならなかった(図4Aおよび4B)。H1975細胞およびCL97細胞(EGFR T790M)では、DzT790M−1処置細胞数は減少した際に、DzControlでトランスフェクトされた細胞はトランスフェクション後に成長し続けた(図4Cおよび4D)。DzT790M−1処置細胞が細胞アポトーシスを受けたかどうかを明らかにするために、PARPの切断された形態に対する免疫ブロッティングならびにアネキシンVおよびPIの免疫染色を行った。カスパーゼ−3活性の増加によってPARPが切断され、この切断が細胞アポトーシスのマーカーとしての機能を果たす。結果は、DzT790M−1シグナル伝達がEGFRのタンパク質発現を有意にノックダウンする場合、H1975細胞およびCL97細胞においてDzControl処置群と比較して切断PARPレベルがの増加が検出されることを示した(図4E)。DzControlでトランスフェクトされたH1975細胞においてたった3.6%の細胞しかアポトーシスを経験せず、かつ12.4%の細胞が死滅した一方で、DzT790M−1処置群において18.6%の細胞がアポトーシス細胞として検出され、かつ32.6%の細胞がアネキシンVおよびPIに二重陽性を示した(図4F)。結果は、DzT790M−1が細胞アポトーシスを有意に誘導したことを示した。CL97細胞において類似の結果が確認された(図4Eおよび4F)。DzControl処置群と比較して、DzT790M−1処置は、細胞集団全体においてアポトーシス細胞の割合(5.2%から27.4%)および死細胞の割合(17%から25.1)を劇的に増加させた。
8週齢のBalb/cヌードマウスに、2×106個のH1975細胞を皮下接種した。7日後、マウスを、各群中に10匹のマウスからなる2群(DzControlまたはDzT790M−1)に無作為に分けた。リポフェクタミン2000と混合した500ピコモルのDzControlまたはDzT790M−1を、実験が完了するまで1週間に2回の頻度で腫瘍内に注射した。腫瘍サイズを、3〜4日毎に測定した。結果は、T790M変異に対する対立遺伝子特異的DNAザイムが腫瘍内注射後に腫瘍成長を有意に抑制したことを示した(図5A)。マウスの屠殺後、腫瘍組織を切り取り、10%ホルマリンで固定し、パラフィン包埋した。異種移植片腫瘍スライドをヘマトキシリンおよびエオシンで染色し、顕微鏡で分析した。DzT790M−1で処置した腫瘍組織において重度の壊死が検出された一方で、DzControl処置群における腫瘍組織はインタクトなままであった(図5B)。EGFR発現および下流シグナル伝達に対するDzT790M−1の影響を評価するために、Balb/cヌードマウスから採取した腫瘍をウェスタンブロッティングのために処理した。結果は、in vivoでの異種移植片腫瘍組織における総EGFR発現、下流のpEGFR、pSTAT3、pAKT、pERKの発現が有意に抑制されたことを示した(図5C)。
材料と方法
細胞生存性アッセイ
CL1−5(EGFR野生型)またはH1975(EGFR T790M)を、12ウェルプレート中に1×105細胞/ウェルで播種し、一晩培養した。次いで、リポフェクタミン2000(Invitrogen)を伴う100nMのコレステロール修飾DzControlまたはDzT790M−1で72時間個別に処置した。細胞をPBS緩衝液で3回リンスし、50μlのMTT溶液(0.5mg/ml)を添加した。37℃で3時間のインキュベーション後、MTT溶液をDMSOと置換した。細胞増殖を、マイクロプレートリーダーを使用して570nmでの吸光度によって測定した。

H1975TM/LR細胞およびCL97TM/GA細胞を、DzCまたはDzTでのトランスフェクションの72時間後に回収した。潜在的なEGF媒介シグナル伝達を、100ng/mlのEGFの添加によって活性化し、15分後に細胞ライセートを回収した。
H1975細胞およびCL97細胞を、培養培地に添加した25、50、75、100、150、250nMのBIBW−2992またはDMSO(ビヒクルコントロール)と共に25、50nMのcDzCまたはcDzTで処置した。処置72時間後、細胞生存率を監視するためにMTTアッセイを行った。併用係数(CI)値を、CompuSynバージョン3.0.1ソフトウェア(ComboSyn,Inc.,Paramus,NJ,USA)を使用して以下のChou−TalalayのCI式によって計算した。
全動物研究を、Laboratory Animal Center,Academia Sinicaによって承認されたプロトコールにしたがって行った。8週齢のBalb/cヌードマウス(BioLASCO,Taipei,Taiwan)に、2×106個のH1975TM/LR細胞を皮下接種した(0日目)。併用処置研究では、マウスを10日目に4群に無作為に分け、以下の薬物または薬物の組み合わせを投与した:(1)cDzC、(2)cDzC+BIBW−2992、(3)cDzT、または(4)cDzT+BIBW−2992。リポフェクタミン2000と混合したChol−TEG修飾DNAザイム(500ピコモル)を、1週間に2回腫瘍内注射した。BIBW−2992をPBSに懸濁し、経口経管栄養によって20mg/kgを1週間に3回投与した。腫瘍の長さ(L)および幅(W)を3〜4日毎にノギスを使用して測定し、腫瘍体積を(L×W2)/2として計算した。マウスの屠殺後、腫瘍組織を切り取った。腫瘍の小切片を免疫ブロット用に処理し、残りの腫瘍組織を10%ホルマリンで固定し、パラフィン包埋した。異種移植片腫瘍スライドをヘマトキシリンおよびエオシン(H&E)、抗EGFR(L858R変異体特異的;Cell Signaling)、および抗カスパーゼ3(Cell Signaling)で染色した。

- 前記EGFR特異的抗体がセツキシマブまたはパニツムマブである、請求項20に記載の薬学的組成物。
- 阻害しなければEGFR変異タンパク質を発現するであろう細胞内のEGFR変異mRNAの発現を特異的に阻害する方法であって、該細胞を請求項1〜16のいずれか1項に記載のオリゴヌクレオチドのいずれかと接触させて、該細胞内のEGFR変異タンパク質の発現を特異的に阻害する工程を含む、方法。
- 阻害しなければEGFR T790Mタンパク質を発現するであろう細胞内のEGFR T790M変異mRNAの発現を特異的に阻害する方法であって、該細胞を請求項1〜8のいずれか1項に記載のオリゴヌクレオチドまたはその修飾された配列のいずれかと接触させて、該細胞内のEGFR T790Mタンパク質の発現を特異的に阻害する工程を含む、方法。
- 阻害しなければEGFR T790Mタンパク質を発現するであろう細胞内のEGFR E746−A750欠失mRNAの発現を特異的に阻害する方法であって、該細胞を請求項9〜12のいずれか1項に記載のオリゴヌクレオチドまたはその修飾された配列のいずれかと接触させて、該細胞内のEGFR E746−A750欠失タンパク質の発現を特異的に阻害する工程を含む、方法。
- 阻害しなければEGFR T790Mタンパク質を発現するであろう細胞内のEGFR L858R変異mRNAの発現を特異的に阻害する方法であって、該細胞を請求項13〜16のいずれか1項に記載のオリゴヌクレオチドまたはその修飾された配列のいずれかと接触させて、該細胞内のEGFR L858Rタンパク質の発現を特異的に阻害する工程を含む、方法。
- 被験体におけるEGFR依存性癌を処置する方法であって、有効量の請求項1〜16のいずれか1項に記載のオリゴヌクレオチドまたはその修飾された配列を該被験体に投与する工程を含む、方法。
- 手術、放射線療法、または化学療法の後に補助療法として使用することができる、請求項27に記載の方法。
- 被験体においてEGFR依存性癌を処置する方法であって、TKIインヒビターまたはEGFR特異的抗体および請求項1〜16のいずれか1項に記載のオリゴヌクレオチドまたはその修飾された配列を該被験体に投与する工程を含む、方法。
- 前記TKIインヒビターまたはEGFR特異的抗体および請求項1〜16のいずれか1項に記載のオリゴヌクレオチドまたはその修飾された配列を同時、連続的、または個別に投与することができる、請求項29に記載の方法。
- 前記EGFR TKインヒビターが、アファチニブ(BIBW2992)、XL647(N−(3,4−ジクロロ−2−フルオロフェニル)−6−メトキシ−7−(((3aR,6aS)−2−メチルオクタヒドロシクロペンタ[c]ピロール−5−イル)メトキシ)キナゾリン−4−アミン)、ネラチニブ(HKI−272)、ダコミチニブ(PF−00299804)、BMS−6690514((3R,4R)−4−アミノ−1−[[4−[(3−メトキシフェニル)アミノ]ピロロ[2,1−f][1,2,4]トリアジン−5−イル]メチル]ピペリジン−3−オール)、ゲフィチニブ、またはエルロチニブである、請求項29に記載の方法。
- 前記EGFR特異的抗体がセツキシマブまたはパニツムマブである、請求項29に記載の方法。
- 前記EGFR依存性癌が肺癌である、請求項27または29に記載の方法。
- 前記肺癌がNSCLCである、請求項33に記載の方法。
