本明細書に開示する本発明は、抗原提示細胞が特定の標的細胞に特異的なエピトープを提示するのを誘発し、それにより標的細胞に対する有効な細胞障害性T細胞応答を促進するための方法および組成物に関する。
新形成および免疫系
癌として広く知られる腫瘍性の病状は一般に、制御不可能に成長する単一細胞に一般に起因すると考えられる。制御できない成長状態は典型的に、一連の細胞系が機能しない多段階プロセスに起因し、腫瘍性細胞の起源を生じる結果となる。生じた腫瘍性細胞は、それ自体迅速に増殖し、1つまたはそれ以上の腫瘍を形成し、最終的には宿主の死を引き起こし得る。
癌細胞に対して、ウイルス感染は、明らかに非自己の抗原の発現を包含する。結果として、多くのウイルス感染は、最低限の臨床的後遺症を伴って、免疫系により首尾よく対処される。さらに、重症の疾患を引き起こす感染の多くに関する有効なワクチンを開発することが可能であった。様々なワクチンアプローチは、各種の疾患と戦うのに首尾よく使用されてきた。これらのアプローチには、組換えDNA技術により生産される個々のタンパク質から構成されるサブユニットワクチンが含まれる。これらの利点にもかかわらず、ウイルスワクチンとしての使用のための最小エピトープの選択および有効な投与は、依然として問題がある。
T細胞は、特定の抗原シグナルに応答して機能する抗原特異的免疫細胞である。Bリンパ球およびそれらが生産する抗体もまた、抗原特異的物体である。しかしながら、Bリンパ球と異なり、T細胞は、遊離のまたは可溶性の形態の抗原には応答しない。T細胞が抗原に応答するには、抗原が主要組織適合性複合体(MHC)として知られる提示複合体に結合されることが必要である。
癌との戦いにおける腫瘍学者に対して利用可能な様々な手段の中には、患者の免疫系がある。免疫系を癌または腫瘍性疾患と戦わせる様々な試みにおいて研究がなされてきた。不運にも、今日までの結果は、大部分が期待に反している。特に興味がもたれる1つの領域は、抗癌ワクチンの生成および使用が包含される。
Cytolytic T Lymphocytes Obtained by In Vitro Stimulation with Dendritic Cells Transduced with MAGE-A1」、J. Immunol., 163(5):2928-2936 (1999)を参照)。ワクチン用のMAGE−A1ペプチドを用いた幾つかの治療上の試用が存在したが、ワクチン措置の有効性には限りがあった。これらの試用の幾つかの結果は、Vose, J.M., 「Tumor Antigens Recognized by T Lymphocytes」 10th European Cancer Conference, Day 2, Sept.14, 1999にて議論されている。
本発明の一態様では、標的細胞に関連した抗原に由来するハウスキーピングエピトープを含むワクチンを提供する。好適には、上記標的細胞は、腫瘍性細胞であり得る。腫瘍性細胞は、白血病、癌腫、リンパ腫、星状細胞腫、肉腫、神経膠腫、網膜芽細胞腫、黒色腫、ウィルムス腫、膀胱癌、乳癌、結腸癌、肝細胞癌、膵臓癌、前立腺癌、肺癌、肝臓癌、胃癌、子宮頚癌、精巣癌、腎細胞癌、および脳癌のような固形腫瘍またはリンパ腫に関連した任意の形質転換細胞であり得る。あるいは、標的細胞は、細胞内寄生生物により感染され得る。例えば、上記細胞内寄生生物は、アデノウイルス、サイトメガロウイルス、エプスタイン・バーウイルス、単純ヘルペスウイルス、ヒトヘルペスウイルス6、水痘帯状疱疹ウイルス、肝炎ウイルス、パピローマウイルス、パルボウイルス、ポリオーマウイルス、麻疹ウイルス、風疹ウイルス、ヒト免疫不全症ウイルス(HIV)、またはヒトT細胞白血病ウイルスのようなウイルスであってもよい。細胞内寄生生物は、細菌、原生動物、真菌、またはプリオンであってもよい。より具体的には、細胞内寄生生物は、クラミジア属、リステリア属、サルモネラ属、レジオネラ属、ブルセラ属、コクシエラ属、リケッチア属、ミコバクテリア属、リーシュマニア属、トリパノソーマ属、トキソプラズマ属、およびプラスモディウム属であり得る。

本明細書中に開示する本発明の他の実施形態は、組成物を投与した対象体から免疫応答を誘発することが可能な薬学的組成物を生成するのに使用されるエピトープクラスター領域の同定に関する。開示する本発明の1つの実施形態はあるエピトープクラスターに関連し、そのエピトープクラスターは、標的に関連した抗原に由来し、上記クラスターはMHC受容体ペプチドが結合する溝に対して既知のもしくは予測される親和性を有する少なくとも2つの配列を含むか、またはコードし、ここで上記クラスターは抗原の断片である。

さらにまた実施形態は、上記および本明細書に記載したような構造式に従ってエピトープクラスターを含む単離されたポリペプチドであって、アミノ酸配列が例えば抗原のアミノ酸配列の約80%以下からなるポリペプチドに関する。実施形態は、単離されたポリペプチドを含むワクチンまたは免疫治療薬製品にも関する。別の態様では、単離されたポリペプチドは、例えば単離されたポリヌクレオチドによりコードされ得る。さらに別の態様では、ワクチンまたは免疫治療薬製品は、ポリヌクレオチドを含み得る。ポリヌクレオチドは、例えばDNAであり得る。ポリヌクレオチドは、例えばRNAであり得る。
ハウスキーピングエピトープを含むワクチンを動物に投与することにより動物を治療する方法で、上記ハウスキーピングエピトープが第1の標的細胞に関連した第1の抗原に由来する方法が、本発明により同様に意図される。好ましくは、上記投与工程は、経皮的、結節内、結節周囲、経口、静脈内、皮内、筋内、腹腔内、または経粘膜の送達様式を含む。
本明細書に開示する本発明の他の実施形態は、組成物が投与された対象体から免疫応答を誘発することが可能なワクチンを生成するのに有用なエピトープ、特に本発明のワクチンの実施形態において最も有用なエピトープの同定に関する。本発明の一実施形態は、標的細胞に関連した抗原のペプチド断片の集団からエピトープを選定する工程を含むエピトープの発見方法であって、上記断片は、主要組織適合性複合体クラスI受容体ペプチドが結合する溝に対して既知のまたは予測される親和性を有し、選定エピトープは、上記標的細胞のプロテアソーム切断産物に相当する方法に関する。
別の実施形態は、第1のハウスキーピングエピトープを含むMHC−ペプチド複合体に特異的なT細胞受容体を発現する単離されたT細胞に関する。ハウスキーピングエピトープは、例えば第1の標的細胞に関連した第1の抗原に由来し得る。T細胞のクローンは、例えばT細胞を含み得る。さらにまた、T細胞のポリクローナル集団は、例えばT細胞を含み得る。T細胞は、例えばin vitro免疫感作により産生され得る。T細胞は、例えば免疫感作動物から単離され得る。
別の実施形態は、養子免疫治療薬の製造方法に関する。該方法は、例えば本明細書中に記載したようなT細胞を薬学的に許容可能なアジュバント、担体、希釈剤または賦形剤等と併用することを含み得る。T細胞は、例えば最初はドナーから得られる。さらにドナーは、例えば免疫治療薬の意図されたレシピエントであり得る。ドナーは、第1の抗原に関して免疫学的に未処置であり得る。ドナーは、例えば以前に第1の抗原に曝露されたことがあり得る。ドナーは、例えば供与前にハウスキーピングエピトープをワクチン接種され得る。
養子免疫治療薬の製造方法は、in vitroでT細胞を培養する工程をさらに含み得る。T細胞は、例えばMHC−ペプチド複合体への曝露により刺激されて増殖し得る。T細胞は、例えばサイトカイン等への曝露により刺激されて増殖し得る。培養は、pAPC、アジュバント、それらの組合せ等をさらに含み得る。pAPCは、例えば樹状細胞であり得る。アジュバントは、例えばGM−CSF、G−CSF、IL−2、IL−12、BCG、破傷風トキソイド、オステオポンチン/ETA−1、CD40リガンドおよびCTLA−4遮断剤等であり得る。
また、本発明の実施形態は、養子免疫治療に用いるための薬剤の製造における本明細書中に記載したようなT細胞の使用にも関する。その他の実施形態は、本明細書中に記載したようなT細胞をレシピエントに投与することを含む疾病の治療方法に関する。別の実施形態は、本明細書中に記載した方法に従って製造された免疫治療薬をレシピエントに投与することを含む疾病の治療方法に関する。
本発明の実施形態は、標的細胞に対して有効な免疫応答を誘導するためのエピトープ、ワクチンおよび治療方法を提供する。本発明の主要な基礎は、多数の標的細胞がプロフェッショナル抗原提示細胞(pAPC)により表示されるエピトープとは異なるエピトープを表示する、という新規かつ予期せぬ発見である。この差異のために、pAPCは標的細胞上に存在しないエピトープに対してT細胞を誘導し、したがってT細胞は標的細胞を認識できない。本発明の方法および薬剤は、標的細胞上に存在する同一エピトープをpAPCに表示させて、標的細胞を正しく認識し、破壊し得るT細胞を生じうる。本発明のこの態様によるワクチンの商品化のための戦略は、米国特許出願第09/999,186号(表題:METHODS OF COMMERCIALIZING AN ANTIGEN)(2001年11月7日出願)に開示されている。
本明細書中の用語の使用状況とは別に明白でない限り、以下に列挙した用語は一般に、この説明のために指定の意味を有するものとする。
pAPCまたは周辺細胞の表面にクラスI MHCにより提示されるエピトープは、プロテアソームによりそれらの細胞内でのタンパク質の消化により生産される。pAPCのプロテアソームは周辺細胞のプロテアソームと同一でないことが報告されているが、しかしこの差異の意義はこれまで正価を認められていない。本発明は、pAPCおよび周辺細胞が既定のTAAを処理する場合、pAPC中で活性なプロテアソームは、周辺細胞中で活性であるプロテアソームにより生成されるエピトープ断片とは異なるエピトープ断片を生成する、という事実に基づいている。参照に便利なように、そして上記のように、pAPC中で優勢に活性であるプロテアソームは本明細書中では「免疫プロテアソーム」と呼ばれ、一方、周辺細胞中で普通は活性であるプロテアソームは本明細書中では「ハウスキーピングプロテアソーム」と呼ばれる。
いくつかの実施形態では、本発明は、腫瘍性疾患を治療することに向けられる。癌は、単一異常細胞の子孫の進行性非調節化増殖により引き起こされる。「癌」という用語は、本明細書中で用いられる場合、腫瘍性疾患、腫瘍性細胞、腫瘍、腫瘍細胞、悪性疾患および任意の形質転換細胞、例えば固形腫瘍および散在性腫瘍性疾患を包含する。歴史的には、癌細胞は一般に、身体の他の非癌性細胞と同一遺伝物質を含有するために、免疫系による検出および破壊を免れると考えられてきた。身体中の癌細胞と健常細胞の遺伝的同一性または類似性は、おそらく、癌細胞を正常細胞と区別する難しさを生じ、したがって免疫系は、身体中の癌細胞の存続により立証されるように、有効免疫応答を高めることができない。
細胞上のエピトープを見つけることができない。疾患は進行し、そしてついには標的の位置を突き止めることができない蓄積中のCTLは、機能不全になる(Lee, et al. Nature
Medicine(1999) 5[6]:677-685)。pAPCにハウスキーピングエピトープを提供することにより、pAPCによるエピトープ提示を腫瘍によるエピトープ提示と同調させ、そして腫瘍上に存在するハウスキーピングエピトープを認識するCTL集団を活性化し得る。
広範な種々のメカニズムが、宿主生物体中で慢性感染を確立するために持続性病原菌により用いられる。一般的特質は、抗原発現の低減または変更である。いくつかの実施形態では、本発明は、種々の病原体による細胞内感染の治療および予防に向けられる。このような病原体の例としては、任意のウイルス、細菌、原生動物、プリオン、または宿主中に感染の細胞内段階を有するその他の生物体が挙げられるが、これらに限定されない。
本明細書中で考察されているように、有効な細胞性免疫は、pAPCおよび感染周辺細胞間の同調化エピトープ提示に基づいている。エピトープ同調の非存在下では、標的細胞は、それらのT細胞がTAAに対して向けられる場合でさえ、T細胞により認識されない。癌細胞および存続性細胞内寄生生物を保有する細胞は、それらがエピトープ同調を回避するために、細胞性免疫応答を逃れる。「自然」エピトープ同調は、感染細胞が免疫エピトープを表示し、したがってpAPCにより誘導されるT細胞により認識されるよう、感染細胞中での免疫プロテアソームの活性化に関わる。さらに癌ならびに存続性細胞内寄生生物により感染される細胞は、活性免疫プロテアソームを有さず、したがって誘導化T細胞の正常アレイにより認識されない状態になる。
標的細胞上かまたはpAPC上にMHCにより表示されるエピトープは、大型タンパク質抗原前駆体の切断産物である。MHC Iエピトープに関しては、タンパク質抗原は細胞中に在留するプロテアソームにより消化される(図1参照)。細胞内プロテアソーム性消化は、典型的には約3〜23アミノ酸長のペプチド断片を生産する。細胞内の、または細胞外環境での付加的タンパク質分解性活性は、これらの断片をさらにトリミングし、プロセシングし得る。MHC IIエピトープのプロセシングは、リソソーム/エンドソーム区画からの細胞内プロテアーゼを介して起こる。
免疫原性化合物として有効であると考えられるエピトープを同定するためには、MHC結合のみの予測は、予測結合を有する多数の断片が実際には細胞中で生成されないため、一般的に不利である。本発明の実施形態は、MHC結合の分析とタンパク質分解性プロセシングの分析を組合せて、有用なエピトープの不可欠な特性:MHC親和性および的確なタンパク質分解性プロセシングの両方を有するエピトープを同定する。これらの特性の両方を有するペプチドは、ワクチンおよび免疫療法のための強力な候補である。これらの特性のいずれかを欠くペプチドは、有効なエピトープとして機能する任意の有意の機会を有さないと思われる。

免疫系は、一部はpAPCの活動により、外来抗原の存在に対して絶えず身体を調査する。細胞外環境中に見出されるpAPCエンドサイトーシス物質は、その物質をポリペプチド形態から約3〜23アミノ酸長というより短いオリゴペプチドにプロセシングし、その結果生じるペプチドのいくつかをpAPCのMHC複合体を介してT細胞に対して表示する。例えば溶解時の腫瘍細胞は、その細胞内容物、例えば種々のタンパク質を細胞外環境に放出する。これら放出されたタンパク質は、pAPCによりエンドサイトーシスされ、別個のペプチドにプロセシングされ、これが次にMHCを介してpAPCの表面に表示される。このメカニズムにより、pAPCの表面に提示されるのは全標的タンパク質ではなく、しかしむしろ、MHC結合エピトープとして提示されるそのタンパク質の1つのみまたはそれ以上の別個の断片である。提示エピトープがT細胞により認識される場合、そのT細胞は活性化され、免疫応答が結果として生じる。
ワクチンに用いるための推定MHCエピトープの同定はしばしば、MHCに対するペプチド断片の結合親和性を予測するためのタンパク質または遺伝子の配列を分析する利用可能な予測アルゴリズムの使用を包含する。これらのアルゴリズムは、予測される親和性またはMHC結合に関連したその他の特性により推定エピトープを等級付けする。この種の分析のためのアルゴリズムの例としては、RammenseeおよびNIH(Parker)アルゴリズムが挙げられる。しかしながら、これらのアルゴリズムを用いて予測される推定エピトープの中から細胞の表面に天然に存在するエピトープを同定することは、困難で、かつ骨の折れる過程であることが立証されている。エピトープ同定過程におけるECRの使用は、別個のMHC結合エピトープを同定するという仕事を非常に単純化し得る。
のECRは次に、エピトープの提示のためのタンパク質のプロセシングに関与するタンパク質分解酵素を用いてin vitro消化を施される。次に質量分析および/または分析的HPLCを用いて、消化産物を同定し、そしてin vitroMHC結合試験を用いて、MHCに実際に結合するこれらの産物の能力を査定する。ECR中に含入されるエピトープがMHCを結合することが示されれば、それらはワクチン中に組入れられ、診断薬として、別個のエピトープとしてまたはECRの状況で、用いられ得る。
al. Nature 351:290, 1991および米国特許第5,989,565号)。MHCからこの方法で溶出されるペプチドを分析するための感度の高い方法は、毛管またはナノ毛管HPLC ESI質量分析およびオンラインシーケンシングを用いる。
ECRが限定され得るTAAとしては、TuAAからのもの、例えば腫瘍胎児性、癌−精巣、脱調節化遺伝子、遍歴転位(errant translocations)からの融合遺伝子、分化抗原、胚性抗原、細胞周期タンパク質、突然変異腫瘍抑制遺伝子、および過剰発現遺伝子産物、例えば癌遺伝子が挙げられる。さらにECRは、ウイルス遺伝子産物、特に慢性疾患を引き起こすかまたは癌遺伝子性であるウイルスに関連したもの、例えばヘルペスウイルス、ヒトパピローマウイルス、ヒト免疫不全ウイルスおよびヒトT細胞白血病ウイルスから得ることができる。ECRは寄生生物体、例えばトリパノソーマ、リーシュマニアおよびその他の細胞内または寄生生物体の遺伝子産物からも得ることができる。
本発明の好ましい実施形態では、ECRの同定は、以下の2つの主な過程を包含する:(1)良好な推定エピトープを同定すること、(2)これらの推定エピトープが位置する任意のクラスターの境界を限定する。これら2つの過程の各々の種々の好ましい実施形態が存在し、第1の過程のための選定実施形態は、第2の過程のための選定実施形態と自由に組合せられ得る。これらの過程の各々のために本明細書中に開示される方法および実施形態は、単なる例示であり、いかなる点でも本発明の範囲を限定するものではない。特定のTAAの分析に適用され得る特別な道具およびこのような分析は、本発明にしたがって多数の方法で実行され得ことを当業者は理解するであろう。
エピトープクラスターの構造式
エピトープクラスターはタンパク質のセグメントであり、そういうものとして、ペプチド結合により連結されるアミノ酸の紐である。それがセグメントであるタンパク質内では、その末端は半ペプチド結合である。単離された高分子として、それは一般に他のポリペプチドの末端アミノおよびカルボキシル酸基を有するが、しかし末端に作られるどのような遮断基またはその他の修飾も、エピトープクラスターの特徴的構造を変えない。任意のクラスターはアミノ酸配列を有するが、しかしその配列により直接限定されない。むしろクラスターは、タンパク質配列内の、特定MHC分子に関連するエピトープの整列により限定される。
タンパク質内のエピトープのクラスター形成の1例証(図9)は、チロシナーゼにおける予測HLA−A*0201エピトープの位置プロットである。特定配列情報は、このタンパク質またはその任意のセグメント中のエピトープの密度および位置を例証するために記号に一般化されており、これは、クラスターが存在する場所およびそれらが存在しない場所を示す。このようなプロットはタンパク質配列についての知識および予測分析から得られる(実施例24:表21〜24および図18参照)が、しかし経験的にも得られる。例えばチロシナーゼの9−mer断片の順序集合を作り、HLA−A*0201結合に関して各断片を試験することにより、図9と非常によく似たプロットが得られる。したがってこの例により、基本的配列に対するいかなる参照もせずにクラスターが同定され得る。配列についての知識はクラスターの有用性を助長し、増大するが、しかしそれはそれらの直接的決定因子ではない。
したがって、クラスターの個々の構成エピトープ中に存在する配列モチーフを考慮することにより、エピトープクラスターを説明する一般構造式を書くことができる。
最も単純なクラスターは2つの重複エピトープからなり、次式により表され得る:
aはP21およびP22間のアミノ酸の数を示し、
bはP22およびPΩ1の相対位置を表し、
XaおよびX(|b|−1)はそれぞれ長さ「a」および「|b|−1」のこのようなアミノ酸の紐であり、
|b|はbの絶対値であり、
P21は第1のエピトープの第1の主要アンカーおよび第2の残基であり、
P22は第2のエピトープの第1の主要アンカーおよび第2の残基であり、
PΩ1は第1のエピトープの最後の主要アンカーおよびC末端残基であり、そして
PΩ2は第2のエピトープの最後の主要アンカーおよびC末端残基である)。
アンカー残基の同一点は、クラスターが関連するMHC型の結合モチーフによって、Xに関する可能性の特定の部分集合である。種々のMHC型に関する結合モチーフは当該技術分野において既知であり、いくつかの例が以下で考察される。特に、種々の種からの多数のMHC分子に対する主要および補助アンカーならびにその他の好ましい残基は、上記の参考文献により援用される「MHCリガンドおよびペプチドモチーフ(MHC Ligands and Peptide Motifs)」に報告されている。これらのデータは、SYFPEITHIにより用いられる予測アルゴリズムの基礎を成し、クラスI HLAに関するそれらのデータが抽出されており、表6に示されている。BIMAS−NIH/Parkerアルゴリズムにより用いられ、アンカー、好ましいおよび好ましくない残基も明示するクラスI HLA係数表が、表7−1〜表7−41に示されている。これらの表は、当業者にアクセス可能である有用な情報の種類の例証的な実例として提供される。表はこのような情報の完全リストとして示されているわけではない。
9アミノ酸という最も一般的な長さを有するエピトープに関しては、以下に例示されるように「a」は0から7まで、そして「b」は6から−1まで変わり得るが、但しa+b=6である。
8または10アミノ酸長であるエピトープも一般に見出される。したがって他の実施形態では、構造式は、0 a Le−2およびLe−3 b −1(a+b=Le−3であり、ここで、Leはエピトープの長さである)と設定することにより、他の長さのエピトープに関して一般化され得る。その場合クラスターの長さLcは、4+2a+bである。
したがってほとんどの実施形態において、「a」および「b」は特定範囲で任意の値をとり得る。しかしながらPΩ1およびP22が一致する場合に関しては、例えば上記の9量体に関してはa=6、b=0であり、アンカー残基の特定化は排除構造式をもたらし得る。P2がLまたはMであり、PΩがVまたはLである単純HLA−A*0201結合モチーフ定義を用いて、a=6、b=0は、PΩ1およびP22がともにLである場合にのみ含入構造式を説明することが分かる。a=6、b=0がまさに強制されるわけでないが、排除構造式を説明するような、P2およびPΩに関する好ましい残基が互いに素な集合である種々のモチーフが存在する。
上記の構造式は、P2の位置に主要アンカーが常に存在するかのように上記の構造式は書かれているが、しかしこれは事実とは異なる。いくつかのモチーフ(例えばHLA−A1)では、P2の位置の代わりにP3に主要アンカー残基が存在する。P31およびP32に関して上記の構造を書き直し、aおよびbに関する値の容認範囲を調整するには十分簡単であるが、しかしこれは必要でない。エピトープクラスターの特徴の理解によって、クラスII エピトープクラスターに適用可能であるよう式を調整することは同様に簡単である。したがってP3の位置に主要アンカー残基を有するモチーフを適応させるよう式をより簡単に修正するために、P2は、好ましいP3の残基(のアミノ側)に隣接するXと定義され得るが、これはHLA−A1の例ではDおよびEである。同様にHLA−B8に関する結合モチーフは、PΩのほかに、P3およびP5の両方で主要アンカーを有し、それらの位置ではKまたはRが選択される。さらにまた、P2を配列X−K/R−X−K/Rにおける第1の残基と限定することにより、上記の鋳型が依然として用いられ得る。したがって実践者の選択および目的によって、第2のアンカーを含めた、そして結局はマトリックス定義を含めたより複雑なモチーフ定義が適用され得る。
上に示した構造は、2つのエピトープからなるクラスターを限定しただけである。より多数のエピトープのクラスターを限定するための構造式の一般化は、いくつかの修正を要する。それにもかかわらず、アンカー残基、エピトープ長、ならびに「a」および「b」の値に及ぼす限界変動の作用に関する種々の考察は、このより一般的な構造に等しく当てはまる。クラスター中により多くのエピトープを有する可能性は考え得る方法の数を増大するが、この場合、異なる個々のエピトープからの相互排除P2およびPΩアンカー残基の重複は、強制または排除構造を限定する。
上に示した構造式はクラスター中のエピトープの任意の隣接対に当てはまり得るため、任意のサイズのクラスター中のエピトープの各連続対に定義を反復的に当てはめるために、指標模式図が考案され得る。あるいは、以下のように、エピトープクラスターの各連続成員と組合せて第1のエピトープに反復的に適用され得るよう、式が適合され得る:

いったんTAAが同定されれば、タンパク質配列を用いて、MHCが結合する溝に対する既知のまたは予測される親和性を有する推定エピトープを同定し得る。ペプチド断片の試験は、in vitroで実行され得るし、あるいはその配列の使用は、コンピューター分析されて、ペプチド断片のMHC受容体結合を確定し得る。本発明の一実施形態では、標的タンパク質のアミノ酸配列に基づいたペプチド断片が、MHCペプチドが結合する溝に結合するそれらの予測能力に関して分析される。この目的のための適切なコンピューターアルゴリズムの例としては、上記のエピトープ発見の考察で参照されたRammensee/SYFPEITHIおよびNIH(Parker)サイトが挙げられる。
ヒト集団中にはMHC Iの多数の対立遺伝子が存在する。したがって好ましい実施形態では、ワクチン設計は、特定患者のMHC対立遺伝子(単数または複数)に対する適切な結合親和性を有するエピトープを送達するために、患者のMHC I遺伝子型を考慮し得る。患者は関連遺伝子座に関してホモ接合またはヘテロ接合性であり得るため、本発明のいくつかの実施形態では、単一MHC I対立遺伝子に最適のエピトープが選好されるが、一方、他の実施形態では、異なるMHC対立遺伝子に対応するエピトープが選好され得る。各々一般に多重対立遺伝子によりコードされる主要なクラスI MHC型、ならびにそれらのおよその頻度の部分的リストは、表8に報告される。
vitro免疫感作により最も容易に得られるが、ドナーとしての患者の使用も実行
可能であり得る。In vitro免疫感作のための技法は、当該分野で既知である(例えばStauss et al., Pro. Natl. Acad. Sci. USA 89:7871-7875, 1992; Kawakami et al., J. Neurosurg. 89:42-51, 1998;およびPlautz, G.E. et al., Urology 54:617-623, 1999参照)。クローンおよびそうでなければより濃厚化された集団は一般に、小数の細胞の移入を要する。認識されるエピトープは、ハウスキーピングエピトープまたはハウスキーピングエピトープと免疫エピトープとの組合せであり得る。遺伝子操作を用いて、養子免疫療法に用いるのに適した細胞系中でクローン化TCRを発現し得る、ということも意図される。有用なTCRがクローン化され得る供給源の例としては、上記のT細胞、ならびに本発明のワクチンで免疫感作されたHLA−トランスジェニックマウスが挙げられる。付加的変更は、当業者には明らかである。
養子免疫治療とは、例えば癌または感染性疾患を治療するための治療的アプローチをさすが、場合によっては、腫瘍細胞および/または抗原性構成成分に対する特異的免疫性、あるいは腫瘍の退縮または感染性疾患の治療を直接的または間接的に媒介する目的で、免疫細胞が宿主に投与される(米国特許第5,830,464号、第5,985,270号、第6,156,302号参照)。癌および感染性疾患の養子免疫治療のための方法は、宿主の免疫適格性および免疫エフェクター細胞の活性を強化する。
養子免疫治療に応答性の癌の例としては、ヒト肉腫および癌腫、例えば繊維肉腫、粘液肉腫、脂肪肉腫、軟骨肉腫、骨原性肉腫、脊索腫、血管肉腫、内皮肉腫、リンパ管肉腫、リンパ管内皮肉腫、滑膜腫、中皮腫、ユーイング腫、平滑筋肉腫、横紋筋肉腫、結腸癌、膵臓癌、乳癌、卵巣癌、前立腺癌、扁平上皮癌、基底細胞癌、腺癌、汗腺癌、皮脂腺癌、乳頭状癌、乳頭状腺癌、嚢胞腺癌、髄様癌、気管支原性癌、腎細胞癌、肝癌、胆管癌、絨毛癌、精上皮腫、胎生期癌、ウィルムス腫瘍、子宮頚癌、精巣腫瘍、肺癌、小細胞肺癌、膀胱癌、上皮癌、神経膠腫、星状細胞腫、髄芽腫、頭蓋咽頭腫、脳室上衣腫、松果体腫、血管芽細胞腫、聴神経腫、乏突起膠腫、髄膜腫、黒色腫、神経芽細胞腫、網膜芽細胞腫;白血病、例えば急性リンパ球性白血病および急性骨髄性白血病(骨髄芽球性、前骨髄球性、骨髄単球性、単球性および赤白血病);慢性白血病(慢性骨髄球性(顆粒球性)白血病および慢性リンパ球性白血病);ならびに真性赤血球増加症、リンパ腫(ホジキン病および非ホジキン病)、多発性骨髄腫、ヴァルデンストレームマクログロブリン血症、重鎖病等が挙げられるが、これらに限定されない。
養子免疫治療としては受動免疫治療が挙げられるが、これは、抗腫瘍作用を直接的または間接的に媒介し、そして必ずしも無傷宿主免疫系によらない確立された腫瘍−免疫反応性を有する生物学的試薬(例えばエフェクター細胞または抗体)の送達を含み得る。本発明の実施形態は、エフェクター細胞、例えばT細胞(例えばエピトープに対する特異性を有するCTL)の使用に関した。好ましくはエピトープは、免疫エピトープ、さらに好ましくはハウスキーピングエピトープを含み得る。
養子免疫治療における自系Tリンパ球の使用は、養子移入のための免疫細胞のドナーとして誰を選択するかについての問題点を回避する。場合によっては、免疫感作ドナーであった個体中で不活性化抗原性腫瘍が増殖しているかもしれないという危険性があるため、免疫細胞を得るために、正常個体または癌患者でさえ、免疫感作することができない。自系免疫細胞の使用により回避される別の問題は、首尾よく治療されなかった場合は致命的であり得る移植片対宿主疾患である。養子免疫治療における自系Tリンパ球の使用は、養子移入のための免疫細胞のドナーとして誰を選択するかについての問題点を回避し得る。
養子免疫治療に用いられるT細胞は、腫瘍細胞を特異的に殺害し、ならびに移入後に増殖し、存続する能力を有し、したがって全ての残留腫瘍細胞または新たに生じている腫瘍細胞を完全に排除し得る。T細胞は、ポリクローナル的にex vivoで活性化され、次に患者に再注入され得るが、この場合、それらは腫瘍に対して、または患者中でAPCにより提示される腫瘍抗原に対して直接応答する。養子免疫治療のための適数のT細胞を獲得する好ましい方法は、in vitroで抗原特異的T細胞を単離し、クローン展開することである。
in vivoで抗原認識を保持しながら単一抗原特異的T細胞を全部で数十億に展開するための培養条件は、当該技術分野で既知である。in vitro培養条件は通常、しばしばサイトカイン(例えばIL−2)、および非分裂中支持細胞の存在下で、抗原による間欠的刺激を利用する。免疫治療のための十分数の細胞を生成するために、免疫反応性ポリペプチドを用いて、抗原特異的T細胞培養を迅速に展開し得る。特に、当該技術分野で既知の種々の標準技法を用いて、抗原提示細胞(例えば樹状細胞、マクロファージ、単核細胞、繊維芽細胞またはB細胞)が免疫反応性ポリペプチドでパルス標識されるか、あるいはポリヌクレオチド配列(単数または複数)が抗原提示細胞中に導入され得る。例えばAPCはポリヌクレオチド配列をトランスフェクトされるかまたは形質導入され得るが、この場合、上記配列は発現増大に適切であるプロモーター領域を含有し、そして組換えウイルスまたはその他の発現系の一部として発現され得る。いくつかのウイルスベクター(例えばポックスウイルス、ワクシニアウイルスおよびアデノウイルス)が、抗原提示細胞を形質導入するために用いられ得る。さらにまた、抗原提示細胞は、種々の手段(例えば遺伝子銃技術、脂質媒介性送達、電気穿孔法、浸透圧性ショックおよび粒子送達メカニズム)により、ポリヌクレオチド配列をトランスフェクトされて、当業者により確定されるように、効率的および許容可能な発現レベルを生じ得る。
疾患の発症および進行に及ぼす養子免疫治療の作用は、当業者に既知の任意の方法により、例えば:a)細胞性免疫の査定としての遅延型過敏症、b)in vitroでの細胞傷害性T細胞の活性、c)腫瘍特異的抗原(例えば癌胎児性抗原(CEA))のレベル、d)コンピューターによる断層撮影(CT)スキャンのような技法を用いた腫瘍の形態の変化、e)高危険度の個体における特定癌に関する危険の推定生物マーカーのレベルの変化、およびf)ソノグラムを用いた腫瘍の形態の変化を測定することによりモニタリングされ得るが、これらに限定されない。
本発明は、治療用ワクチンとして用いるための核酸構築物を提供する。構築物は、ポリペプチドをコードする配列を有するコード領域を含む。ポリペプチドは、TAAのエピトープである。一実施形態では、標的細胞は腫瘍性細胞であり、ポリペプチドはTuAAのエピトープまたはエピトープの前駆体である。別の実施形態では、標的細胞は、細胞内寄生生物に感染した任意の細胞である。「寄生生物」という用語は、本明細書中で用いる場合、任意の生物体または感染作用物質、例えば宿主内に感染の細胞内段階を有するウイルスを含む。これらの例としては、ウイルス、例えばアデノウイルス、サイトメガロウイルス、エプスタイン・バーウイルス、単純ヘルペスウイルス1、単純ヘルペスウイルス2、ヒトヘルペスウイルス6、水痘−帯状疱疹ウイルス、B型肝炎ウイルス、D型肝炎ウイルス、パピローマウイルス、パルボウイルスB19、ポリオーマウイルスBK、ポリオーマウイルスJC、C型肝炎ウイルス、麻疹ウイルス、風疹ウイルス、ヒト免疫不全ウイルス(HIV)、ヒトT細胞白血病ウイルスI、およびヒトT細胞白血病ウイルスII;細菌、例えばクラミジア、リステリア、サルモネラ、レジオネラ、ブルセラ、コクシエラ、リケッチア、ミコバクテリウム属;ならびに原生動物、例えばリーシュマニア、トリパノゾーマ、トキソプラズマおよびプラスモジウム属が挙げられるが、これらに限定されない。
文献に記載されたいくつかの方法を用いて、エピトープがpAPC上に提示されたか否かを確定し得る。間接的ではあるが強力な方法は、ハウスキーピングエピトープの投与の前後の動物におけるT細胞頻度を確定するためのクラスI四量体分析の使用である。エピトープに応答するT細胞のクローン拡張は、エピトープがpAPCによりT細胞に提示される場合にのみ、選択的に起こる。したがって、動物へのエピトープの投与の前後のハウスキーピングエピトープに対する特異的T細胞頻度の測定は、エピトープがpAPC上に存在するか否かを確定する一手段である。投与後のエピトープに特異的なT細胞の頻度の増大は、エピトープがpAPC上に存在したことを示す。限定希釈分析またはELISPOTのようなT細胞頻度を確定する他の方法は、pAPCによるハウスキーピングエピトープ提示を査定するのと原則的に同一方法で用いられ得る。同様に、動物におけるT細胞頻度の任意の確定方法が用いられ得る。
ハウスキーピングエピトープまたは免疫エピトープとしてのHLAエピトープのタンパク質分解の特徴付け
以下に記載する手法を用いて、集中的に候補HLAエピトープを含有する13個またはそれ以上のアミノ酸の合成ペプチドを調製する。プロテアソームは、各型のプロテアソームを発現する細胞、例えばそれぞれハウスキーピングプロテアソームおよび免疫プロテアソームに関して赤血球細胞およびラージ細胞から調製される。ペプチドをプロテアソーム調製物で消化して、得られた断片を質量分析により同定する。その断片のうちの1つがHLAエピトープと共通のC末端である、ハウスキーピングプロテアソームを含有する調製物において有意な収量で生産される場合には、HLAエピトープは、ハウスキーピングエピトープである。同様に、その断片のうちの1つがHLAエピトープと共通のC末端であり、免疫プロテアソームにより有意な収量で生産され、ハウスキーピングプロテアソームにより有意な収量で生産されない場合には、HLAエピトープは、免疫エピトープである。
HLAエピトープおよびその末端の近位に少なくとも2つの残基を含む合成または組換えポリペプチドを構築する。特定のHLAエピトープの末端に付加されるこれらの残基は、プロテアソーム複合体が細胞内に見出される環境に類似したプロセシング環境に確実に遭遇するため、したがって、プロテアソームがそのタンパク質分解性機能を正常に実施する可能性を増加させる。HLAエピトープ末端の近位に一般に見られるさらなる残基は、ペプチドの溶解性を増大するのを助長することが必要な場合に付加され得る。
免疫プロテアソームまたはハウスキーピングプロテアソーム複合体を以下の実施例2に詳述するように単離する。
消化物の分析は、「Peptide」ソフトウェア(Lighthouse Data)またはThermoBioanalysis Ltd., U.K.から入手可能なソフトウェアのいずれかを用いて行われる。このソフトウェアは、任意の予測エピトープの正確なC末端を有するという要件、およびそのエピトープの完全長以上を含有するという要件の両方を満たす考え得る断片すべての配列および分子量を生み出すことができる。

A.血球由来のプロテアソーム複合体
濃縮赤血球バッグを地元の血液バンク(HemaCare, VanNuys, CA)から得た。各バッグの内容物を200mlの遠心チューブに注ぎ、Megafuge 2.0(Heraeus, Southplainfield, NJ)のスイングバケットローターにて室温で10分間、2000RPMで遠心分離することにより、PBSで3回洗浄した。最終洗浄後、管の間の変動性を最小に抑えるために、試料を1つの容器の注いだ後、幾つかの遠心チューブに再分割した。細胞を2000RPMで10分間、再び遠心分離した。残ったPBSを吸引した。ペレットを使用するまで−70℃で保管した。
ラージ細胞、バーキットリンパ腫細胞系をATCC(American Type Culture Collection, Manassas, VA)から得た。標準的な細胞培養法を用いて細胞を成長させ、INF−γ(100〜500U/ml)(Pharmingen, San Diego, CA)で刺激した。免疫プロテアソームサブユニットの発現は、培養における免疫組織化学、および細胞溶解産物試料におけるSDS−PAGEにより個々に確認された。細胞を遠心分離器により収集し、PBSで洗浄し、使用まで−70℃で保管した。
血球またはリンパ腫細胞のペレット(凍結)を30℃浴で解凍し、ddH2Oを各チューブに添加した。細胞懸濁液を40mlのDounceホモジナイザーにて均質化した。さらに、腫瘍細胞に関して、細胞ホモジネートを2000rpmで遠心分離して、細胞壊死組織片を除去した。上清を4℃で10分間、10,000rpmで遠心分離し、さらにT−1270ローター(Sorval, Newtown, CT)にて4℃で30分間、50,000rpmで遠心分離した。
酵素結合免疫吸着アッセイ(ELISA)を用いて、上述のプロテアソーム調製物を定量化した。ELISA技法は、当該技術分野で既知であり、一般にAusubel, et al., 「Short Protocols in Molecular Biology」, 3rdEd., Unit 12.2 (1997)にて議論されている。モノクローナル抗ヒトプロテアソーム抗体を生産するハイブリドーマ細胞(MCP−21)をEuropean Collecction pf Cell Culture((ECACC), UK)から得て、標準的な細胞培養技法および装置を用いて維持した。ハイブリドーマサプリメント(Gibco BRL, Rockville, MD)を抗体生産細胞に添加した。約2〜3リットル容量中で500,000細胞/mlの細胞密度に到達したら、遠心分離により細胞を除去し、上清を収集した。培地中のmAb分泌を、Lambda 20 分光光度計(Perkin Elmer, Norwalk, CT)を用いて、光学密度(O.D.)により定期的にモニターした。
ヒト癌胎児性抗原前駆物質(CEA)(GENBANKアクセッションP06731)のアミノ酸配列から生成される候補MHC I結合性ペプチド集団をアルゴリズムムを用いて作り出した。特定のアルゴリズムは、上述のように、<<http://134.2.96.221/scripts/hlaserver.dll/EpPredict.htm>>にて利用可能である。このアルゴリズムがいったんアクセスされると、CEAに関するアミノ酸配列が提供された。次に、所定のエピトープの長さ(十量体)および特定MHC対立遺伝子(H2−Db)に関するパラメータが選択された。この後、データは、アルゴリズム的分析のために提出された。得られた結果のデータを表9に示す。
433A ABI合成機を用いて、ペプチドを合成した。Fastmoc化学を用いて、0.25ミルモルの量でペプチドを生産した。ペプチドを溶解性に関して試験し、いったん溶解すると、2mMの溶液が調製され、それを約25〜30μLの一定分量に分割し、さらなる使用まで−20℃で保管した。典型的にペプチド2μlおよびプロテアソーム4μlからなる定期の消化反応を、対照としてt=0ともに行い、さらなる対照としてプロテアソームの代わりに水とのペプチドのインキュベーションを行った。反応を37℃で実施し、ドライアイス上で10%TFA(トリフルオロ酢酸)を添加することにより終了した。次に凍結試料を、以下の実施例5に記載するように、MALDI−TOF質量分析(MS)により分析した。
に試料を結合させた後、50%アセトニトリル0.1%TFA溶出緩衝液で溶出させる。
A.治療上興味がもたれる配列の同定
所定のタンパク質のアミノ酸配列をコンピュータに入力し、Rammensee等のアルゴリズムを用いて、特定のHLA受容体と結合すると予測される9または10のアミノ酸長配列を生成する。このアルゴリズムはまた、それらが結合モチーフにどのくらいよくマッチするかにより、これらの予測エピトープをランク付けする。
上述のLevyの方法(Morel, S., et al., Immunity 12:107-117(2000)、本明細書中に引用する参照文献)により、免疫プロテアソームまたはハウスキーピングプロテアソーム複合体を単離する。精製ペプチドを、約1〜2mMの濃度になるように適切な緩衝液中に溶解し、約2倍容量のプロテアソーム調製物を添加する。選択した緩衝液は、消化過程を妨害しないでペプチドを溶媒和させなければならない。使用したプロテアソーム調製物の適格な機能性を検証するために、上述の陽性対照ペプチドを用いてさらなる消化物を調製する。これらを、最大120分までの時間、37℃でインキュベートし、続いて希釈トリフルオロ酢酸の添加により消化を停止させ、試料を質量分析によりすぐに分析するか、あるいは分析までドライアイス上で凍結させる。消化反応物はまた、質量分析による即時の分析のために氷上に試料を置くことで停止され得る。
各消化物約0.5μlを、試料スライド上で等容量のマトリックス溶液(70%EtOH中の10mg/mlジヒドロキシ安息香酸、pH2〜3)と直接混合し、約40℃で風乾させた。次に、適切な分子量標準物質で較正したLasermat(登録商標)MALDI−TOF質量分析計(Thermo Bioanalysis, Santa Fe NM)で試料を分析した。
HLA−A2.1に対する候補ペプチドの結合を、Stauss等の方法(Proc Natl Acad Sci USA 89(17):7871-5(1992))に従ってアッセイした。表面上で空または不安定のMHC分子を発現するT2細胞を2回洗浄し、無血清完全Iscove改変ダルベッコ培地(IMDM)中で、5×106細胞/mlにて懸濁した。β2ミクログロブリン(Sigma, St. Louis, MO)を5μg/mlで添加して、96ウェルU底プレートに5×105細胞/ウェルで細胞を分配した。100、10、1および0.1μg/mlでペプチドを添加した。プレートを2分間穏やかに振動させ、5%CO2インキュベータ中で37℃にて4時間インキュベートした。IMDMで2回洗浄することにより、未結合のペプチドを除去し、飽和量のモノクローナル抗体W6/32(Sigma)を添加した。4℃での30分間のインキュベーション後、1%熱不活性化FCS、0,1%(w:v)アジ化ナトリウム、pH7.4〜7.6で補充したPBS(染色用緩衝液)で細胞を洗浄し、フルオレセインイソチオシアネート(FITC)結合ヤギF(ab')抗マウスIgG(Sigma)とともに、4℃にて30分間インキュベートし、先述のように4回洗浄した。染色用緩衝液に細胞を再懸濁させ、1/4容量の2%パラホルムアルデヒドを添加することで固定した。ペプチド結合により安定化した表面HLA−A2.1分子の分析は、FACScan(Becton Dickinson, San Jose, CA)を用いて、フローサイトメトリーにより実施した。
in vitroタンパク質分解によるHLAエピトープ生成よりもむしろ、それらは、質量分析法を用いて、腫瘍、組織試料、腫瘍細胞系または他の不死化細胞系のHLAからの溶出後に同定され得る。様々なかかかる方法を用いることができるが、細胞表面からエピトープを同定する最も強力な方法の1つは、公開文献に記載されるような、キャピラリーHPLCまたはナノキャピラリーHPLC ESI質量分析およびオンラインシーケンシングを包含する。可溶化HLAおよびインタクト細胞に関する溶出手法はまた、Falk, K. et al. Nature 351:290, 1991および米国特許第5,989,565号にそれぞれ記載されている。しかしながら、同定されるエピトープが、有効なワクチンを製造するのに必要なハウスキーピングエピトープであるかどうかを決定するために、ペプチド溶出および分析を受けた細胞中で発現されるプロテアソーム型を同定する必要性については、文献中に記載されていない。ハウスキーピングエピトープまたは免疫エピトープのいずれかとしてHLAエピトープを決定的に同定するために、一般に、細胞供給源がどのプロテアソームを発現するかを知る必要がある。プロテアソーム発現は、好ましくは以下に詳述するウエスタンブロテッィングにより評価することができ、またそれはRT−PCR、免疫組織化学、あるいはin situハイブリダイゼーションにより評価することができる。
ハウスキーピングエピトープと免疫エピトープを区別するための別のアッセイは、抗ペプチドCTLの、当該TAAを発現する細胞を死滅させる能力を試験することである。IFNを使用して、免疫プロテアソーム(それは、すでに構成的に発現されてないと仮定する)の発現を誘発することができ、誘発細胞および非誘発細胞のCTL認識を比較することができる。上述のように、プロテアソーム型は、例えばウェスタンブロッティングにより確認されるべきである。IFN誘発細胞が優先的に死滅する場合、ペプチドは、免疫エピトープを構成する。非誘発細胞が優先的に死滅する場合、ペプチドは、ハウスキーピングエピトープを構成する。幾つかのエピトープは、異なる効率で両方のプロテアソームにより生産され得て、かかる場合には、細胞溶解活性が、両方の集団に対して観察される。かかるエピトープは、末梢標的細胞上に存在するため、ハウスキーピングエピトープとして分類される。
患者生検から単離したTIL、あるいはドナーまたは患者の血液からのPBMCを用いて、公開文献中に一般に記載される方法を用いて、ハウスキーピングエピトープを同定することができる。ハウスキーピングエピトープを同定するために、PBMCまたはTILにより活性な死滅に関して試験するのに使用される標的細胞は、ハウスキーピングプロテアソームのみを発現し、免疫プロテアソームを有意なレベルで発現しないことが確認される。ドナー血液からのPBMCを、使用される血球上で発現されるクラスI HLA対立遺伝子に対する予測親和性を有するペプチド抗原のパネルを使用して、in vitroで刺激する。各PBMC試料を、特定クラスIペプチド抗原で1週間、T細胞の活性を高めるために好ましくはIL−2またはIL−12のようなサイトカインと組み合わせて刺激する。この刺激を少なくとも3回繰り返し、ペプチドに対して特異的なT細胞のクローン増殖を誘発する。エピトープを含有するタンパク質、専らハウスキーピングプロテアソームを発現することが既知の標的細胞を用いて、標準的なクロム放出アッセイを実施する。クロム放出により測定されるような標的細胞の死滅の証拠は、PBMCを刺激するのに使用されるペプチドが標的細胞の表面上でハウスキーピングエピトープとして存在することを示す。従ってこのタンパク質を発現する腫瘍は、エピトープを含有するワクチンのための候補標的である。
以下のプロトコルの両方は、所定の細胞から抽出されたタンパク質が電気泳動分離後に転写された膜から始まる。
1.オービタル振とう機上で室温にて(RT/振とう機)、PBS−T(リン酸緩衝生理食塩水、pH7.4+0.1%ツイーン20)20ml中で5分間、膜を洗浄する。

簡潔に述べると、TBS−Tの2回の変更を用いて膜をすすいだ後、新たに換えた洗浄用緩衝液で、室温にて15分間で1回、5分間で2回洗浄する。
6.RT/振とう機にて、1時間、ブロッキング緩衝液中でのHRP標識(ホースラディッシュペルオキシダーゼ標識)二次抗体(Amersham; Cat#NIF 824またはNIF 825)の1:1000希釈5ml中で膜をインキュベートする。
7.工程5のように膜を洗浄する。
8.等容量の検出溶液1(Amersham; Cat#RPN2109)および検出溶液2(Amersham; Cat#RPN2109)(1ml+1ml)を混合する。
9.洗浄した膜から過剰の緩衝液を排出させ、タンパク質を上にしてサランラップ片上にそれを載せる。検出試薬を添加して、膜を覆う。
10.攪拌せずに、室温で1分間インキュベートする。
11.過剰の検出試薬を排出し、Kodak Digital Science Image Station 440CFへと、タンパク質を下面にして膜を移す。製造業者の説明書に従って現像し、シグナルを定量化する。

ハウスキーピンウエピトープであると同定される配列を、市販のペプチド合成機を用いて合成する。所定のペプチドは、種々の方法で配合され、単独であるいはCFA、IFAもしくはメラシンのようなアジュバント、または動物においてエピトープに対してT細胞を刺激する効果を達成するためにIL−2、IL−12もしくはGM−CSFのようなサイトカインと合わせて投与される。ペプチドはまた、PLGAミクロスフェアまたは他の生分解性物質のような放出制御物質とともに配合され、ペプチドの薬物動態学を改変し、または免疫原性を改善することが可能である。ペプチドはまた、GALT(消化管関連リンパ系組織)への摂取により免疫応答のプライミングを促進するような物質を用いて、経口送達用に配合される。ペプチドはまた、それらが「遺伝子銃」を用いて送達され得るように、微細な金粒子に接着される。
FMOCまたはtBOC固相合成方法論を用いてペプチドを合成する。合成後、適切な保護スカベンジャーの存在下にて、それぞれトリフルオロ酢酸またはフッ化水素により、それらの支持体からペプチドを切り出す。蒸発により酸を除去した後、ペプチドをエーテルで抽出し、スカベンジャーおよび粗製物を取り出した後、沈殿ペプチドを凍結乾燥させる。粗製ペプチドの純度をHPLC、配列分析、アミノ酸分析、対イオン含量分析および他の適切な手段により測定する。粗製ペプチドが十分に純粋である(約90%以上の純度)場合、それらはそのまま使用することができる。薬剤物質仕様を満たすには、精製が必要である場合、以下の:再沈殿、逆相、イオン交換、サイズ排除または疎水性相互作用クロマトグラフィー、あるいは交流分配のうちの1つまたは組合せを用いて、ペプチドを精製する。

A.結節内送達
抗菌剤、酸化防止剤、および免疫調節サイトカインを有する緩衝水溶液中にペプチドを含有する配合物を、インシュリン送達用に開発された小型ポンピングシステム(MiniMed; Northridge, CA)を用いて鼡径リンパ節に、数日にわたって連続して注射した。自然の感染の抗原提示の動態を模倣するために、この注入サイクルを選択した。本発明による有用なワクチン送達のこの形態に対するさらなる実施形態は、PCT公告WO99/01283、米国特許出願第09/380,534号(表題:A METHOD OF INDUCING A CTL RESPONSE)(1999年9月1日出願)および米国特許出願第09/776,232号(表題:A

制御PLGAミクロスフェアを用いて、ペプチド配合物を送達し、ペプチドの薬物動態学を改変し、また免疫原性を改善する。この配合物は、注射されるか、あるいは経口的に取り込まれる。
ペプチドが金微粒子に接着されたペプチド配合物を調製する。その粒子を遺伝子銃にて送達し、皮膚を浸透するように高速に加速して、pAPCを含有する粒子を皮膚組織に運搬する。
ペプチド配合物を、肺中の適切な血管またはリンパ系組織への摂取のために、エーロゾルとして吸入させる。
カナマイシン耐性遺伝子およびCMVプロモーターを含有するキャリアプラスミドベクターpVAX1(Invitrogen, Carlsbad, CA)を、所望のエピトープを含有する2つの配列を含有するように改変した。さらに、それは、2つのエピトープ間に位置するIRES配列を含有し、1つのプロモーターを用いてそれらの同時発現を可能にする。次に、適切な大腸菌株を上記プラスミドでトランスフェクトし、選択培地上へプレートアウトした。懸濁培養液中で幾つかのコロニーを成長させ、陽性クローンを制限マッピングにより同定した。次に陽性クローンを成長させて、保管バイアルに分取し、−70℃で保管した。

A.四量体分析
クラスI四量体分析を用いて、ハウスキーピングエピトープの投与前および後に、動物におけるT細胞頻度を決定する。エピトープに応じたT細胞のクローン増殖は、エピトープがpAPCによりT細胞に対して提示されることを示す。特定のT細胞頻度は、動物へのエピトープの投与前および後に、ハウスキーピングエピトープに対して測定し、エピトープがpAPC上に存在するかどうかを決定する。投与後のエピトープに特異的なT細胞頻度の増加は、エピトープがpAPC上に提示されたことを意味する。
ハウスキーピングエピトープを動物にワクチン接種した約24時間後、pAPC上に存在する特定マーカーに対するモノクローナル抗体を用いて、pAPCをPBMC、腺細胞またはリンパ節細胞から収集し、アフィニティ精製用の磁気ビーズに固定する。粗製血液また脾細胞調製物を、この技法を用いてpAPCに関して濃縮する。次に、生成した、所定のハウスキーピングエピトープに特異的なT細胞クローンに対する増殖アッセイにて、濃縮したpAPCを用いる。pAPCをT細胞クローンとともに同時にインキュベートし、T細胞による放射性標識したチミジンの組込みを測定することにより、増殖活性に関してT細胞をモニターする。増殖は、ハウスキーピングエピトープに特異的なT細胞は、pAPC上の当該エピトープにより刺激されていることを示す。
癌治療におけるエピトープ同調ワクチンの有効性を決定するために、代理の指標または生存を使用する。
有用な代理の指標は、免疫化において使用されるハウスキーピングエピトープに対するT細胞頻度の決定である。腫瘍免疫療法にて使用される特定のTuAAエピトープに対してT細胞頻度の上昇を示す患者は、同じエピトープにより免疫化されたが、エピトープに対してT細胞頻度の増加を示さない患者に比較して、有意に優れた生存を有する。四量体分析、ELISPOT分析、または限界希釈分析を用いて、エピトープでの免疫化前およ
び後に、ハウスキーピングエピトープに対するT細胞頻度を評価し、ワクチン中のハウスキーピングエピトープの抗癌有効性を示す。
現存の腫瘍を有する動物を、ハウスキーピングエピトープでの免疫化前および後に、腫瘍負荷に関して評価する。部分的または完全な腫瘍後退は、有効な治療的介入を示し、生存の改善と相関する。研究室環境では、並行して幾つかの動物に腫瘍を接種する。次に、動物のいくつかをハウスキーピングエピトープワクチンで免疫化する。ハウスキーピングエピトープで免疫化した動物の生存を、対照エピトープまたはプラセボを与えた動物の生存と比較し、ワクチンの有効性を決定する。
ヒトクラスIMHCを発現するように遺伝的に改変した動物を、ハウスキーピングエピトープを用いて免疫化する。これらの動物からのT細胞を、ヒト腫瘍標的または同一のクラスIMHCを発現するように操作した標的を用いた標準的クロム放出アッセイにて使用する。標的のT細胞死滅は、患者におけるT細胞の刺激が、同様のTuAAを発現する腫瘍を死滅させるのに有効であることを示す。
本発明のワクチンおよび方法にて有用なエピトープは、本明細書中に開示するように容易に同定され得る。例えば、pAPCにより生産されない3つの特有のハウスキーピングエピトープを以下のように同定した。
免疫プロテアソームまたはハウスキーピングプロテアソーム複合体を単離する。精製ペプチドを、約1〜2mMの濃度になるように適切な緩衝液中に溶解し、約2倍容量のプロテアソーム調製物に添加する。選択した緩衝液は、消化過程を妨害しないでペプチドを溶媒和させなければならない。使用したプロテアソーム調製物の適格な機能性を検証するために、上述の陽性対照ペプチドを用いてさらなる消化物を調製する。これらを、最大120分までの時間、37℃でインキュベートし、続いて希釈トリフルオロ酢酸の添加により消化を停止させ、試料を質量分析によりすぐに分析するか、あるいは分析までドライアイス上で凍結させる。消化反応はまた、質量分析による即時の分析のために氷上に試料を置くことで停止され得る。
各消化物約0.5μlを、試料スライド上で等容量のマトリックス溶液(70%EtOH中の10mg/mlジヒドロキシ安息香酸、pH2〜3)と直接混合し、約40℃で風乾させた。次に、適切な分子量標準物質で較正したLasermat(登録商標)MALDI−TOF質量分析計で試料を分析した。
同じ保持時間を有するピークを良好な収量で付与する場合、消化物中のその配列の存在に起因することはほぼ確実である。同一または類似の質量分析の結果を与える他の断片の考え得る生成に起因する両義性が存在する場合、疑わしい成分を収集し、シーケンシング用に取り置き、同一性を確認することができる。上述の方法を用いて、ハウスキーピングエピトープが同定された。
HLA−A2.1に対する候補ペプチドの結合を、Stauss等の方法(Proc Natl Acad Sci USA 89(17):7871-5(1992))に従ってアッセイした。表面上で空または不安定のMHC分子を発現するT2細胞を2回洗浄し、無血清完全Iscove改変ダルベッコ培地(IMDM)中で、5×106細胞/mlにて懸濁した。β2ミクログロブリン(Sigma, St. Louis, MO)を5μg/mlで添加して、96ウェルU底プレートに5×105細胞/ウェルで細胞を分配した。100、10、1および0.1μg/mlでペプチドを添加した。プレートを2分間穏やかに振動させ、次に5%CO2インキュベータ中で37℃にて4時間インキュベートした。IMDMで2回洗浄することにより、未結合のペプチドを除去し、飽和量のモノクローナル抗体W6/32(Sigma)を添加した。4℃での30分間のインキュベーション後、1%熱不活性化FCS、0,1%(w:v)アジ化ナトリウム、pH7.4〜7.6で補充したPBS(染色用緩衝液)で細胞を洗浄し、フルオレセインイソチオシアネート(FITC)結合ヤギF(ab')抗マウスIgG(Sigma)とともに、4℃にて30分間インキュベートし、先述のように4回洗浄した。染色用緩衝液に細胞を再懸濁させ、1/4容量の2%パラホルムアルデヒドを添加することで固定した。ペプチド結合により安定化した表面HLA−A2.1分子の分析は、FACScan(Becton Dickinson, San Jose, CA)を用いて、フローサイトメトリーにより実施した。
本発明に従って特性化される多数のさらなるハウスキーピングエピトープは、2つの米国仮特許出願(表題:EPITOPE SEQUENCES)第60/282,211号(2001年4月6日出願)および第 / 号(2001年11月7日出願)に開示されている。
概要:
この構築物のための開始プラスミドは、Invitrogen(Carlsbad, CA)から購入したpVAX1である。エピトープEP1およびEP2をGIBCO BRL(Rockville, MD)により合成した。IRESは、Clontech(Palo Alto, CA)から購入したpIRESから切除した。図10Bを参照されたい。
手法:
1.EcoRIおよびNotIでpIRESを消化する。消化した断片をアガロースゲルで分離し、ゲル精製によりIRES断片を精製する。
2.EcoRIおよびNotIでpVAX1を消化する。pVAX1断片をゲル精製する。
3.精製したpVAX1およびIRES断片を含有する連結を設定する。
4.連結混合物でコンピテントDH5αを形質転換する。
5.4つのコロニーを取り出し、ミニプレップを作製する。
6.ミニプレップDNAの制限酵素消化分析を実施する。IRES挿入物を有する1つの組換えコロニーを、EP1およびEP2のさらなる挿入に関して使用した。この中間構築物をpVAX−IRESと呼んだ。
7.EP1およびEP2を合成する。
8.AflIIおよびEcoRI部位間のpVAX−IRESにEP1をサブクローニングし、pVAX−EP1−IRESを作製する。
9.SalIおよびNotI間にて、pVAX−EP1−IRESにEP2をサブクローニングし、最終構築物PVAX−EP1−IRES−EP2を作製する。
10.配列を確認するために、EP1−IRES−EP2挿入物をシーケンシングする。
概要:
この構築物のための開始プラスミドは、pVAX−EP1−IRES−EP2(実施例18)である。この構築物に導入されるISS(免疫調節配列)(配列番号89)は、AACGTTであり、使用したNIS(核内移行配列のために存在)(配列番号88)は、SV40 72bpの反復配列である。ISS−NISは、Gibco BRLにより合成された。図910Aを参照されたい。
手法:
1.NruIでpVAX−EP1−IRES−EP2を消化する。線状化プラスミドをゲル精製する。
2.ISS−NISを合成する。
3.精製した線状化pVAX−EP1−IRES−EP2および合成したISS−NISを含有する連結反応を設定する。
4.連結産物でコンピテントDH5αを形質転換する。
5.コロニーを取り出し、ミニプレップを作製する。
6.ミニプレップの制限酵素消化を実施する。
7.挿入物を有するプラスミドをシーケンシングする。
概要:この構築物のための開始プラスミドは、pVAX1(Invitrogen)である。EP2およびEP1は、GIBCO BRLにより合成された。構築物中の76個のアミノ酸をコードする野生型ユビキチンcDNAは、酵母からクローニングされた。図11を参照されたい。
手法:
1.酵母のmRNAを用いてRT−PCRを実施する。酵母のユビキチンの完全なコード配列を増幅するように、プライマーを設計した。
2.アガロースゲルを用いてRT−PCR産物を分析する。予測サイズを有するバンドをゲル精製する。
3.精製したDNAバンドを、EcoRV部位にてpZERO1にサブクローニングする。得られたクローンをpZERO−UBと称した。
4.pZERO−UBの幾つかのクローンをシーケンシングする。さらなる操作の前にユビキチン配列を確認する。
5.EP1およびEP2を合成する。
6.EP2、ユビキチンおよびEP1を連結し、BamHIおよびEcoRI間で、pVAX1に挿入物をクローニングし、それをCMVプロモーターの制御下にする。
7.シーケンシングにより挿入物EP2−UB−EP1の配列を確認する。

この黒色腫腫瘍関連抗原(TAA)は、118アミノ酸長である。110の考え得る9量体のうち、16個が、SYFPEITHI/Rammenseeアルゴリズムによりスコア16が与えられる(表10を参照)。これらは、考え得るペプチドの14.5%、およびアミノ酸1個当たり0.136のタンパク質上の平均エピトープ密度を表す。配列番号1のアミノ酸22〜49を網羅する12個のこれらの重複は、0.428のクラスターに関するエピトープ密度をもたらし、3.15の上述の比を与える。別の2つの予測エピトープは、配列番号1のアミノ酸56〜69と重複し、0.143のクラスターに関するエピトープ密度を与え、ちょうど1.05の比を有し、平均と明らかに異なる。図15を参照。
この黒色腫腫瘍関連抗原(TAA)は、188アミノ酸長である。180の考え得る9量体のうち、11個が、SYFPEITHI/Rammenseeアルゴリズムによりスコア16が与えられる(11表13を参照)。これらは、考え得るペプチドの6.1%、およびアミノ酸1個当たり0.059のタンパク質上の平均エピトープ密度を表す。配列番号2のアミノ酸99〜114を網羅する3個のこれらの重複は、0.188のクラスターに関するエピトープ密度をもたらし、3.18の上述の比を与える。また、配列番号2のアミノ酸16〜28、57〜67、および167〜183にて予測エピトープの重複対が存在し、それぞれ2.63、3.11、および2.01の比を与える。配列番号2のアミノ酸5〜28を網羅するさらなる予測エピトープクラスターが存在する。3つのエピトープを含有する配列番号2の領域5〜28を評価することにより、エピトープ密度0.125および比2.14が提供される(表14を参照)。

この黒色腫腫瘍関連抗原(TAA)は、180アミノ酸長である。172の考え得る9量体のうち、25個が、SYFPEITHI/Rammenseeアルゴリズムによりスコア16が与えられる(表17を参照)。上記のMelan−Aと同様に、これらは、考え得るペプチドの14.5%、およびアミノ酸1個当たり0.136のタンパク質上の平均エピトープ密度を表す。しかしながら、分布は、全く異なっている。ほぼ半分のタンパク質は、最初の78個のアミノ酸中にまさに1つの予測エピトープを有して空である。高度な重複ペプチドの非常に密接なクラスターが存在していたMelan−Aとは異なり、NY−ESOでは、重複は、より小さく、タンパク質の残部のほとんどにわたって伸長している。19個の重複ペプチドの1群は、配列番号3のアミノ酸108〜174を網羅し、2.04の比をもたらす。別の5個の予測エピトープは、配列番号3の79〜104を網羅し、ちょうど1.38の比を提供する(表18を参照)。
る9量体に分析を制限することにより、14個のペプチドを考慮する(表19を参照)。タンパク質中のエピトープの平均密度はここでは、アミノ酸1個当たり0.078である。10重複ペプチドの単一群は、4.59の比で、配列番号3のアミノ酸144〜171を網羅することが観察される。14個のペプチドすべてが配列番号3の領域86〜171に収まり、さらに2.09倍のタンパク質中のエピトープの平均密度である。このような大きなクラスターが、本発明者が理想とみなすよりも大きいと、全タンパク質を用いて作動させることによる有意な利点をさらに提供する(図17および表20を参照)
この黒色腫腫瘍関連抗原(TAA)は、529アミノ酸長である。521の考え得る9量体のうち、52個が、SYFPEITHI/Rammenseeアルゴリズムによりスコア16が与えられる(表21を参照)。上記のMelan−Aと同様に、これらは、考え得るペプチドの10%、およびアミノ酸1個当たり0.098のタンパク質上の平均エピトープ密度を表す。それぞれ2.03〜4.41の範囲の比を有する、2〜13個の予測エピトープをそれぞれ含有する重複ペプチドの5群が存在する。それぞれ1.20〜1.85の範囲の比を有する、2〜4個の予測エピトープをそれぞれ含有する重複ペプチドのさらなる7群が存在する。上記13個の重複ペプチドを含む、配列番号4の領域444〜506における17個のペプチドは、2.20の比を有するクラスターを構成する(表22を参照)。
米国仮特許出願第60/274,063号(表題:ANTI-NEOVASCULATURE VACCINES FOR CANCER)(2001年3月7日出願)も、本明細書中に開示された対象と一致して有用である。
Claims (8)
- クラスターが標的に関連した抗原に由来し、MHC受容体ペプチドが結合する溝に対する既知のまたは予測される親和性を有する少なくとも2つの配列を含むかまたはコードするエピトープクラスターであって、該クラスターは抗原の断片であり、該クラスターは、構造式:
XaおよびX(|b|−1)はそれぞれ長さ「a」および「|b|−1」のこのようなアミノ酸の紐であり、
aはP21およびP2N間のアミノ酸の数を示し、そして(|b|−1)はP2NおよびPΩ1間のアミノ酸の数を表し、
P21は第1のエピトープの第1の主要アンカーおよび第2の残基であり、
P2Nは第N番目のエピトープの第1の主要アンカーおよび第2の残基であり、
PΩ1は前記第1のエピトープの最後の主要アンカーおよびC末端残基であり、そして
