本発明は、mRNAタンパク(mRNP)複合体に関連する、機能的に連関する遺伝子産物を特定して特性を解明し、細胞の遺伝子発現を解明するための方法および組成物を提供する。本発明はまた、治療標的および治療剤の特定・解明するための方法および組成物を提供する。
多くの遺伝子は、複雑な一連の相互作用によって調整され、固有の遺伝子発現パターンを実現する。このような遺伝子発現パターンは、細胞タイプの違いによって、細胞の発達段階または分化状態の違いによって、シグナル分子、ストレス、感染、その他の細胞状態または障害に細胞が曝されているのかによって変動する。変動する遺伝子発現パターンを制御する過程を理解しようとする努力は、従来、転写制御事象および翻訳を取り巻く事象に専ら集中していた。一方、mRNAの安定性、配置、および翻訳効率の制御等、転写後調整過程におけるmRNAタンパク複合体(mRNP複合体)の役割についてはほとんど注意が払われて来なかった。まして、機能的関連遺伝子(例えば、ある機能または経路を分担する、または関与する複数の遺伝子)を調和的に関連づける転写後過程についてはさらに知られていない。これら機能的関連遺伝子は、特定のmRNP複合体に共存し、また同じRNA結合タンパク(RBP)に結合することが多い。
本発明は、mRNP複合体を特定、利用、特性解明し、それによって、相互に調和的に発現し、ある特定のmRNP複合体と関連する、機能的に関連する複数の遺伝子産物を特定する方法および組成物を提供する。ある特定のmRNP複合体に関連する複数の遺伝子産物は、構造的および/または機能的関係に基づいて生物学的に関連するサブセットに分類される。mRNA、RNA結合タンパク、他のmRNP複合体関連タンパクを含むこれらの遺伝子産物は、酵素経路のような特定の生物経路に関与しているかも知れないし、あるいは、他の細胞事象または、病理現象、例えば、腫瘍成長、アポトーシス、分化、加齢、または細胞毒性に関与しているかも知れない。特定され、特性解明された、機能的・構造的に関連する複数遺伝子産物は、細胞または細胞集団に対し一つのリボノームプロフィールを生成する。このリボノームプロフィールは、細胞、または細胞集団の生涯における任意の一時点の、正常または病的状態、または、環境の影響や薬剤に対応する遺伝情報の流れのスナップショットを提供する。このリボノームプロフィールは、疾患または他の細胞事象に対する診断マーカーとして、また、1種以上のmRNP複合体関連遺伝子産物の発現を変える治療標的および治療剤を速やかに特定するために使用される。特定された遺伝子産物自体も、診断および治療インディケーターとして使用される。
本発明は、mRNA−タンパク(mRNP)複合体と機能的に相互関連するmRNAおよびタンパクを特定し、測定することによって細胞リボノームを掘り出し、特性解明をするための方法を提供する。本発明は、ゲノムとプロテオームの間のタンパク生合成経路に沿って存在する遺伝子調整情報を獲得し、利用する点に注目したものである(図1)。
mRNP複合体は、天然の生物サンプル、例えば、組織、細胞、体液、器官、または生物体から単離される。好ましい実施形態では、生物サンプルは、細胞集団から得られる。細胞集団は、単一細胞タイプを含むものであってもよい。あるいは、細胞集団は、一次培養体または二次培養体から得られる、または、腫瘍のような複雑な組織から得られる異なる細胞タイプの混合物を含んでもよい。
本発明は、細胞の代謝状態または遺伝子発現状態を評価する方法を提供する。少なくとも一つのmRNP複合体を単離して後、そのmRNP複合体および/または少なくとも一つのmRNP複合体関連タンパクに関連する、少なくとも一つのmRNAの発現レベルを定量する。ある実施形態では、ある特定のmRNP複合体におけるmRNA(単複)またはmRNP複合体関連タンパク(単複)の発現レベルは、例えば、機能的に関連する遺伝子産物サブセットの遺伝子発現を示すサブプロフィールを提供する。ある実施形態では、ある特定のmRNP複合体に関連するmRNAサブセットは、機能的RNAネットワークまたは生物学的経路に特徴的なリボノームサブプロフィールを特定する。任意の特定の細胞または組織サンプルについてmRNAサブセットを収集した場合、その集合は、遺伝子発現プロフィールを構成する。さらに具体的には、その細胞または組織におけるリボノーム遺伝子発現を構成する。前述したように、リボノームプロフィールは細胞によってまちまちであることが理解されよう。従って、ある細胞のリボノームプロフィールは、その細胞の特定子として使用が可能であり、他の細胞のプロフィールまたはサブプロフィールと比較することが可能である。
本発明は、ある細胞サンプルのリボノームサブプロフィールを、コントロールサンプルのリボノームサブプロフィールと比較することによって、治療標的を特定する方法を提供する。mRNP複合体のある成分の発現において二つのサンプルの間に見られる差は、その成分が治療標的候補であることを示す。治療標的としては、mRNP複合体の任意の成分、または、その核酸または遺伝子産物が挙げられるが、ただしそれらに限定されない。本発明のある実施形態では、細胞サンプルは試験化合物で処理され、コントロールサンプルは、試験化合物で処理されない細胞を含む。別の実施形態では、コントロールサンプルは、成長サイクルにおいて、試験サンプル中の細胞とは別の段階にある細胞を含む。さらに別の実施形態では、細胞サンプルは、腫瘍細胞、または他の病んだ細胞を含み、コントロールサンプルは正常細胞を含む。標的特定としては、従来技術の実行家には既知の方法、例えば、ライブラリーのスクリーニング、ペプチドファージディスプレイ、cDNAマイクロチップアレイスクリンーニング、および、従来技術の実行家には既知の組み合わせ化学技術が挙げられるが、ただしこれらに限定されない。標的発見に至る工程の要約を図9に示す。
別の局面で、本発明は、試験化合物の治療剤としての効力を評価する方法を提供する。細胞サンプルを試験化合物に接触させ、少なくとも一つのmRNP複合体と関連する少なくとも一つの遺伝子産物の発現を含む、細胞サンプルのリボノームプロフィールまたはサブプロフィールを調製する。細胞サンプルにおける遺伝子産物の発現レベルを、コントロールサンプル(例えば、試験化合物に接触していない細胞サンプル)における遺伝子産物の発現レベルと比較する。処理した細胞サンプルと未処理の細胞サンプルの間に見られる、遺伝子産物の発現の差は、この試験化合物が治療剤の可能性を持つことを示す。試験化合物は、例えば、核酸、ホルモン、抗体、抗体断片、抗原、サイトカイン、成長因子、薬理学的因子(例えば、化学療法剤、発ガン性物質、またはその他の細胞)、化学的組成物、タンパク、ペプチド、および/または、小型分子であってもよい。
ある疾患、状態、または障害が、あるタンパクの過剰発現で特徴づけられる場合、そのような状態の治療のための治療剤は、そのタンパクの発現を抑えるまたは根絶するものである。例えば、RNA結合タンパクは、ガン原遺伝子をコードする短命のmRNA、成長因子、および細胞増殖に寄与するサイトカインの安定性を強化するものであるから、RNA結合タンパク生産の抑制は、ガンまたは自己免疫疾患のような疾患を緩和する可能性がある(例えば、それぞれ、腫瘍成長または炎症を抑制することによって)。さらに、いくつかのヒト腫瘍におけるRNA結合タンパクの過剰発現は、化学療法およびUV放射に対する耐性と相関する。UV放射または治療薬剤に応じて、c−fos、c−myc、サイクリンB1、およびその他の短命mRNAの安定度が増すことはよく知られる。従って、これらの腫瘍におけるRNA結合タンパク発現の抑制は、腫瘍におけるmRNAの脱安定化をもたらし、結果、腫瘍の、ガン治療に対する反応性をより高める。
ある疾患、状態、または障害が、mRNA安定化タンパクの過小発現で特徴づけられる場合、そのような医学的状態の治療のための治療剤は、その過小表現タンパクと関連するmRNAを安定化することによって効果を現すことが可能である。したがって、ある化合物の有効量を、インビトロまたはインビボで投与することによって、mRNAを安定化してもよい。その化合物は、RNA結合タンパクと同様の結合能および安定化作用を持ってもよいし、あるいは、RNA結合タンパクの、mRNA安定化能力を増進してもよいし、および/または、対象とする安定化RNA結合タンパクまたはmRNAの生産を促進してもよい。このような化合物は、RNA結合タンパク誘導因子と呼んでよく、mRNA、RNA結合タンパク、またはその両方と相互作用を持つことによって動作してもよい。あるいは、mRNAは、必要なmRNA安定化作用を持つ適当なRNA結合タンパクの有効量を投与することによって安定化することも可能である。
mRNP複合体に結合する抗体、およびその断片は、従来技術でよく知られる方法を用いて生成される。このような抗体としては、ポリクロナール、モノクロナール、キメラ、1本鎖、Fab断片、および、Fab発現ライブラリーによって生産される断片が挙げられるが、ただしそれらに限定されない。抗体およびその断片は、従来技術で既知の抗体ファージディスプレイ技術によって生成されてもよい。
本発明の一つの実施形態では、化合物の併合ライブラリー(例えば、ファージディスプレーペプチドライブラリー、小型分子ライブラリー、およびオリゴヌクレオチドライブラリー)において、mRNP複合体、またはその成分に結合する化合物を特定するために、高処理能力スクリーニングアッセイおよび競合結合アッセイが使用される。
別の局面では、本発明は、被験体の疾患、または疾患に罹る危険度を診断するための方法を提供する。ある被験体の細胞サンプルからリボノームプロフィールが調製され、少なくとも一つのmRNP複合体が分析される。その発現変化は疾患または疾患の危険度を示すとされる、少なくとも一つの遺伝子産物の発現を定量する。この遺伝子産物は、RNA結合タンパク、mRNA、mRNP複合体関連タンパク、または、そのmRNP複合体に結合する、または、関連する他の遺伝子産物であってもよい。この細胞サンプル中の遺伝子産物の発現を、コントロールサンプル中の遺伝子産物の発現と比較する。コントロールサンプルは、正常細胞のサンプル、または、同じ被験体から得た第2の細胞サンプルであってもよい。あるいは、コントロールサンプルは、疾患の、および/または、正常な個体から得た陽性コントロールである。コントロールサンプルと比べた場合の細胞サンプルにおける遺伝子産物の相対的発現度を観察することによって、疾患の存在、または疾患の危険度を確定することが可能である。
(実施例1:複数プローブシステムにおけるRNアーゼ保護)
様々なRNA結合タンパクを含む、いくつかの内因性mRNP複合体の免疫沈降を速やかに最適化するために複数プローブRNアーゼ保護アッセイを用いた。この複数プローブシステムでは、一つのmRNP複合体に関連する多数のmRNAを、ポリアクリアミドゲルの単一レーンにおいてアッセイすることが可能である。
増幅または反復的選択を要せずmRNAサブセットを検出するためにcDNAアレイ(図5)を用いた。
HuBは、主に、神経分化の制御で働くと考えられる神経細胞タンパクであるから、HuB mRNP複合体に見られるmRNA集団が、神経細胞分化の化学的誘発因子であるRAに反応して変化するかどうかを調べるために実験を行った。HuBトランスフェクトP19細胞をRAで処理して神経分化を起動し、HuB mRNP複合体を免疫沈降させ、次に、関連mRNAを、実施例1および2に記載するやり方でcDNAアレイ上に特定した。RA処理前後で、HuB mRNP複合体から抽出したmRNAプロフィールの比較から、18個のmRNAが、RA−処理HuB mRNPにおいて一方的に存在するか、または、極めて濃縮されることが明らかになった(図7Aおよび7B)。さらに、3個のmRNA(T−リンパ球活性化タンパク、DNA結合タンパクSATB1、およびHSP84)は、RA処理に反応して、その量が4倍以上も減少した(図7Aおよび7B)。HuB mRNP複合体のmRNAプロフィールにおいて観察されたこの変化が一意のものかどうかを確定するために、普遍的に発現されるELAVファミリーメンバーHuA(HuR)に対するmRNA複合体を、これらのRA処理細胞から免疫沈降させた。RA処理後のHuA mRNAプロフィールに対して少数の変化が見られたが、それらは、HuB mRNAプロフィールと比べると僅少であった(図7Cおよび7D)。
GenBankおよびESTデータベースを用い、RA処理HuB mRNP複合体において濃縮されたmRNP由来の3′UTR配列と特定した(表2)。HuBに関して以前に定義したインビトロ配列、UUUAUUUを用いて、基本的局所軸合わせ探索ツール(BLAST(登録商標))(国立生物情報センター(NCBI)、ベッセダ、メリーランド州)分析、および/または、目視検査を実施して、神経性HuB標的mRNAの3′UTR内部の共通結合配列近似の配列を特定した。認識可能なHuBタンパク−RNA結合配列を、インビボ捕捉mRNAサブセットの内部に特定した。3′UTR配列のために利用が可能なmRNAの多くは、インビトロでHuタンパクに結合するものと近似するウリジル酸塩富裕モチーフを含んでいた。さらに、これらのmRNAの大部分は、神経組織で発現されるタンパクをコードし、RA誘発神経分化後には上向調整される。表2に示す配列軸合わせは、HuBにおいて共通RNA結合配列を駆動するのにインビトロ選択を用いた以前の結果と一致する。本明細書に記載される方法を用いて、他のRNA結合タンパクに対する、標的配列の指向性をインビボで識別することが可能である。
後述される標的発見工程を図9にまとめた。
HuB(Hel−N2)は、神経分化の調節に役割を演じていると考えられるRNA結合タンパクである。胚性ガン細胞系統であるp19細胞の分化過程において独特で、決定的に重要なやり方で関わる、HuB mRNP複合体におけるmRNAの、神経およびグリア様表現型に対する機能的重要性が特定され、実証された。コントロールとして、p19細胞を、DMSO処理によって心筋および骨格筋運命に分化するように誘導することによって実験を二重化した。
ヒト細胞系統HepG2を、肝臓毒性のモデルとして用いた。HepG2細胞を試験化合物投与によって処置し、RNA結合タンパク遺伝子発現に及ぼす作用を評価した。処理72時間後に50%の死亡率をもたらす用量を用いて、HepG2細胞を24時間処理し、その終了時に遺伝子発現に対する作用を定量した。24時間時点を遺伝子発現の評価に用いることによって、重大な細胞死に至る化合物用量によって引き起こされる遺伝子発現変化を調べることが可能になった。
変化させられた転写制御因子と下流の表現型作用の間の機械的接続を根拠付けるために、転写因子と、その発現が、特定の毒素の存在下に常に変化させられるRNA結合タンパクとを特定することは、この転写制御因子の変化によって影響される下流遺伝子の特定に結びつく。
RiboTrap(商標)アッセイ(Ribonomics、ダーハム、ノースカロライナ州)と呼ばれる、別の、指向性の高い方法を用いて、インビボにおいて疾患関連mRNAと内因的に関連する、RNA結合タンパクとmRNP複合体関連タンパクを検出した。このアッセイは、対象遺伝子、例えば、薬剤標的と同時制御されるmRNAの組み合わせを定義する。得られる情報は、有効標的に関する新規経路情報、別様の、または複数の薬剤治療における新たな治療標的、および、臨床治験でモニタリング用として用いられる代理疾病マーカーを提供する可能性がある。
Claims (53)
- 細胞の代謝状態を評価するための方法であって、該方法は、以下:
a)少なくとも一つのRNA結合タンパク質、および少なくとも一つのmRNAまたは少なくとも一つのmRNP複合体関連タンパク質を含む少なくとも一つのmRNP複合体を単離する工程;ならびに、
b)該少なくとも一つのmRNA、または該少なくとも一つのmRNP複合体関連タンパク質の発現レベルを定量する工程であって、該少なくとも一つのmRNA、または該少なくとも一つのmRNP複合体関連タンパク質の発現レベルが、細胞の代謝状態を示す、工程、
を包含する、方法。 - 前記細胞が、病原体に感染している、請求項1に記載の方法。
- 前記細胞が、化合物によって処理される、請求項1の方法。
- 前記化合物が、前記少なくとも一つのRNA結合タンパク質および前記少なくとも一つのmRNAの間の結合、該少なくとも一つのRNA結合タンパク質および前記少なくとも一つのmRNP複合体関連タンパク質の間の結合、または、該少なくとも一つのmRNAおよび該少なくとも一つのmRNP複合体関連タンパク質の間の結合を阻害する、請求項3に記載の方法。
- 前記少なくとも一つのRNA結合タンパク質、前記少なくとも一つのmRNA、または前記少なくとも一つのmRNP複合体関連タンパク質の発現を変化させる工程をさらに包含する、請求項1に記載の方法。
- 前記変化させる工程は、タンパク質、核酸、抗体、抗体断片、ペプチド核酸、およびペプチドからなる群より選択される分子と細胞サンプルを接触させる工程を包含する、請求項5に記載の方法。
- 前記変化させる工程が、遺伝的変化を含む、請求項5に記載の方法。
- 前記変化させる工程が、アンチセンス核酸、リボザイム、RNAi、デコイ核酸、または、競合核酸を含む核酸と細胞サンプルを接触させる工程を包含する、請求項5に記載の方法。
- 前記少なくとも一つのmRNP複合体が、支持体上に結合するリガンドによって単離される、請求項1に記載の方法。
- 前記少なくとも一つのmRNP複合体が、免疫沈降によって単離される、請求項1に記載の方法。
- 機能的に関係する遺伝子産物を同定し、特徴づけするための方法であって、該方法は、以下:
a)少なくとも一つのRNA結合タンパク質、および少なくとも一つのmRNAまたは少なくとも一つのmRNP複合体関連タンパク質を含む少なくとも一つのmRNP複合体を単離する工程;ならびに、
b)それぞれ、機能的関連遺伝子産物として少なくとも一つのRNA結合タンパク質に関連する、少なくとも一つのmRNA、または少なくとも一つのmRNP複合体関連タンパク質を同定する工程、
を包含する、前記方法。 - 前記機能的関連遺伝子産物が、酵素経路に関与する、請求項11に記載の方法。
- 前記機能的関連遺伝子産物は、病因、腫瘍成長、アポトーシス、分化、加齢、または細胞毒性に関与する、請求項11に記載の方法。
- 前記遺伝子産物をコードする遺伝子を同定する工程をさらに包含する、請求項11に記載の方法。
- 前記少なくとも一つのmRNP複合体は、支持体上に結合するリガンドによって単離される、請求項11に記載の方法。
- 前記少なくとも一つのmRNP複合体は、免疫沈降によって単離される、請求項11に記載の方法。
- 前記RNA結合タンパク質、前記少なくとも一つのmRNA、または前記少なくとも一つのmRNP複合体関連タンパク質の発現を変化させる工程をさらに包含する、請求項11に記載の方法。
- 前記変化させる工程は、タンパク質、核酸、抗体、抗体断片、ペプチド核酸、およびペプチドからなる群より選択される分子と細胞サンプルを接触させる工程を包含する、請求項17に記載の方法。
- 前記変化させる工程が、遺伝的変化を含む、請求項17に記載の方法。
- 前記変化させる工程が、アンチセンス核酸、リボザイム、RNAi、デコイ核酸、または、競合核酸を含む核酸と細胞サンプルを接触させる工程を包含する、請求項17に記載の方法。
- 少なくとも一つのmRNP複合体の少なくとも一つの構成要素の発現を含むリボノームプロフィールであって、該少なくとも一つの構成要素は、RNA結合タンパク質、mRNA、およびmRNP複合体関連タンパク質からなる群より選択される、リボノームプロフィール。
- 一構成要素より多い構成要素の発現を含み、該構成要素が機能的に関連する、請求項21に記載のリボノームプロフィール。
- 治療標的を同定するための方法であって、該方法は、以下:
a)細胞サンプルを試験化合物と接触させる工程;
b)該細胞サンプルのリボノームプロフィールを作製する工程であって、ここで、該リボノームプロフィールは、少なくとも一つのmRNP複合体の少なくとも一つの構成要素の発現を含み、該少なくとも一つの構成要素は、RNA結合タンパク質、mRNA、およびmRNP複合体関連タンパク質からなる群より選択される、工程;ならびに、
c)該細胞サンプルにおける該少なくとも一つの構成要素の発現を、コントロールサンプルにおける該少なくとも一つの構成要素の発現と比較する工程であって、該少なくとも一つの構成要素の発現における差は、該少なくとも一つの構成要素が治療標的であることを示す、工程、
を包含する、方法。 - 前記コントロールサンプルは、前記試験化合物で処理されていない細胞を含む、請求項23に記載の方法。
- 前記細胞サンプルは腫瘍細胞を含み、前記コントロールサンプルは正常細胞を含む、請求項23に記載の方法。
- 前記細胞サンプルは、成長周期の特定の段階にある細胞を含み、前記コントロールサンプルは、成長周期の異なる段階にある細胞を含む、請求項23に記載の方法。
- 前記治療標的は、RNA結合タンパク質、該RNA結合タンパク質をコードするmRNA、該RNA結合タンパク質をコードする遺伝子、該RNA結合タンパク質を含むmRNP複合体、該mRNP複合体に関連するmRNA、該mRNP複合体に関連するmRNAをコードする遺伝子、mRNP複合体関連タンパク質、該mRNP複合体関連タンパク質をコードするmRNA、および、該mRNP複合体関連タンパク質をコードする遺伝子からなる群より選択される、請求項23に記載の方法。
- 治療剤としての試験化合物の効力を評価するための方法であって、該方法は、以下:
a)細胞サンプルを試験化合物と接触させる工程;
b)該細胞サンプルのリボノームプロフィールを作製する工程であって、ここで、該リボノームプロフィールは、少なくとも一つのmRNP複合体と関連する少なくとも一つの遺伝子産物の発現を含み、該遺伝子産物は、RNA結合タンパク質、mRNA、およびmRNP複合体関連タンパク質からなる群より選択される、工程;ならびに、
c)該細胞サンプルにおける該遺伝子産物の発現レベルを、コントロールサンプルにおける該遺伝子産物の発現レベルと比較する工程であって、該遺伝子産物の発現における差は、該試験化合物が治療的であることを示す、工程、
を包含する、方法。 - 前記治療剤は、前記mRNA、または前記mRNP複合体関連タンパク質を安定化する、請求項28に記載の方法。
- 前記治療剤は、前記mRNA、または前記mRNP複合体関連タンパク質を不安定化する、請求項28に記載の方法。
- 前記治療剤は、前記mRNAの翻訳を抑制するか、該mRNAまたは前記mRNP複合体関連タンパク質の輸送を阻害するか、前記RNA結合タンパク質の該mRNAに対する結合を阻害するか、該RNA結合タンパク質の該mRNP複合体関連タンパク質に対する結合を抑制するか、または、該mRNAの該mRNP複合体関連タンパク質に対する結合を阻害する、請求項28に記載の方法。
- 前記治療剤が、抗体、抗体断片、タンパク質、ペプチド、核酸、ペプチド核酸、および低分子からなる群より選択される、請求項28に記載の方法。
- 前記比較工程は、前記細胞サンプルにおける、前記RNA結合タンパク質、前記mRNA、前記mRNAによってコードされるタンパク質、該RNA結合タンパク質をコードするmRNA、前記mRNP複合体関連タンパク質をコードするmRNA、または、該mRNP複合体関連タンパク質の少なくとも一つの相対量を、前記コントロールサンプルにおける同一物の相対量と比較する工程を包含する、請求項28に記載の方法。
- 前記試験化合物の毒性または特異性を決定する工程をさらに包含する、請求項28に記載の方法。
- 前記試験化合物の作用機構を決定する工程をさらに包含する、請求項28に記載の方法。
- 前記細胞サンプルを前記試験化合物と接触させる前に、前記RNA結合タンパク質、前記mRNA、または前記mRNP複合体関連タンパク質の発現を変化させる工程をさらに包含する、請求項28に記載の方法。
- 前記変化させる工程は、タンパク質、核酸、抗体、抗体断片、酵素、ペプチド核酸、およびペプチドからなる群より選択される分子と前記細胞サンプルを接触させる工程を包含する、請求項36に記載の方法。
- 前記核酸は、アンチセンス核酸、リボザイム、RNAi、デコイ核酸、または、競合核酸を含む、請求項37に記載の方法。
- 前記変化させる工程は、遺伝的変化を含む、請求項37に記載の方法。
- 被験体における病態をモニタリングする方法であって、該方法は、以下:
a)疾患を有する被験体由来の細胞サンプルから少なくとも一つのmRNP複合体を単離する工程であって、該少なくとも一つのmRNP複合体は、RNA結合タンパク質、mRNA、およびmRNP複合体関連タンパク質からなる群より選択される少なくとも一つの遺伝子産物を含み、ここで、該遺伝子産物の発現の変化は、該疾患と関連する、工程;ならびに、
b)該細胞サンプルにおける該遺伝子産物の発現を、コントロールサンプルにおける該遺伝子産物の発現と比較する工程であって、該コントロールサンプルにおける該遺伝子産物の発現と比較した、該細胞サンプルにおける該遺伝子産物の発現における差は、該被験体における病態の変化を示す、工程、
を包含する、方法。 - 前記コントロールサンプルが、正常細胞を含む、請求項40に記載の方法。
- 前記コントロールサンプルが、前記被験体由来の第2細胞サンプルを含む、請求項40に記載の方法。
- 前記被験体由来の前記第2細胞サンプルは、該被験体が疾患の一つ以上の症状を有さない場合に得られる、請求項42に記載の方法。
- 被験体において治療剤の効力をモニタリングするための方法であって、該方法は、以下:
a)被験体に有効量の治療剤を投与する工程;
b)該被験体由来の細胞サンプルから少なくとも一つのmRNP複合体を単離する工程であって、該mRNP複合体は、RNA結合タンパク質、mRNA、およびmRNP複合体関連タンパク質からなる群より選択される少なくとも一つの遺伝子産物を含み、ここで、該遺伝子産物の発現の変化が疾患と関連する、工程;ならびに、
c)該治療剤投与後の該細胞サンプルにおける遺伝子産物の発現を、該治療剤の投与前に得られたコントロールサンプルにおける該遺伝子産物の発現と比較する工程であって、該発現における差は、該治療剤の効力を示す、工程、
を包含する、方法。 - 前記コントロールサンプルが、正常細胞を含む、請求項44に記載の方法。
- 前記コントロールサンプルが、前記被験体由来の第2細胞サンプルを含む、請求項44に記載の方法。
- 被験体における疾患または疾患の危険度を診断するための方法であって、該方法は、以下:
a)被験体由来の細胞サンプルからリボノームプロフィールを作製する工程であって、該リボノームプロフィールは、RNA結合タンパク質、mRNA、およびmRNP複合体関連タンパク質からなる群より選択される少なくとも一つの遺伝子産物を含む少なくとも一つのmRNP複合体を含む、工程;
b)該細胞サンプルにおける該遺伝子産物の発現を、コントロールサンプルにおける該遺伝子産物の発現と比較する工程;ならびに、
c)該コントロールサンプルにおける遺伝子産物の発現と比較した、該細胞サンプルにおける該遺伝子産物の発現レベルに基づいて疾患の存在または疾患の危険度を決定する工程であって、ここで、該遺伝子産物の発現の変化は、疾患または疾患の危険度を示す、工程、
を包含する、方法。 - 前記コントロールサンプルが、正常細胞を含む、請求項47に記載の方法。
- 前記コントロールサンプルが、前記被験体由来の第2細胞サンプルを含む、請求項47に記載の方法。
- 細胞の集団に存在する細胞型を評価するための方法であって、該方法は、以下:
a)細胞の集団から少なくとも一つのmRNP複合体を単離する工程;および、
b)該mRNP複合体の少なくとも一つの構成要素の発現を検出する工程を包含し、
ここで、該少なくとも一つの構成要素は、特定の細胞型に対して特異的であり、該少なくとも一つの構成要素の発現は、該特定の細胞型が、細胞集団の中に存在することを示す、方法。 - 前記細胞集団は、腫瘍、組織、培養細胞、体液、器官、細胞抽出物、または細胞溶解物を含む、請求項50に記載の方法。
- 前記検出工程は、mRNA、mRNP複合体関連タンパク質、RNA結合タンパク質、RNA結合タンパク質をコードするmRNA、および該mRNP複合体関連タンパク質をコードするmRNAからなる群より選択される遺伝子産物の発現を検出する工程を包含する、請求項50に記載の方法。
