Parmi tous les problèmes liés à l'utilisation d'une pompe moléculaire rotative on peut citer, plus particulièrement :

- en présence d'un champ magnétique supérieur à 10 mT, l'emploi des pompes moléculaires rotatives à rotor conducteur est fortement compliqué par la présence de courants induits conduisant à un échauffement excessif de ce dernier ;
- l'augmentation des vitesses de pompage de ce type de pompe est rendu difficile et onéreux au-delà de 5000 l/s étant donné les outillages nécessaires à l'usinage et à l'équilibrage de ces pompes.
