PKCθ包括N-末端结构域和C-末端催化结构域。N-末端结构域由多个组件组成并且起调节结构域的功能(见,例如,Newton,A.C.,Biochem.J.370,361-371,2003,将其完整引入作为参考)。C-末端催化结构域可以从DNA质粒作为可溶的活性蛋白表达,例如,包括人PKCθ的全长序列的残基362-706。表达可以由启动子,如诱导型启动子驱动。图3A显示了PKCθ的全长序列,而图3B是加入C-末端六组氨酸标记的催化结构域的残基362-706的序列。可以使用不同于图3B中所示的其他多肽序列,如在N-末端有额外的或者更少的全长PKCθ序列的残基的序列,或者在C-末端有更少残基的序列。在一些实施方案中,PKCθ可以作为与不同于六组氨酸的标记(如谷胱甘肽-S-转移酶(GST)、myc、HA、Strep或者FLAG标记)的融合蛋白表达。该标记可以促进从细胞,如从细菌细胞或者从哺乳动物细胞系分离PKCθ。例如,PKCθ可以在大肠杆菌(E.coli)细胞中表达并从大肠杆菌细胞分离。可以在工程化入融合蛋白的蛋白酶位点,如在多肽和标记之间的融合位点处或者其附近切割融合蛋白。当需要在PKCθ和配体,如星形孢菌素(天然产物激酶抑制剂)之间形成复合体时,PKCθ可以在切割和纯化后与配体接触。例如,PKCθ可以在纯化前(例如,切割多肽标记前)与星形孢菌素混合,或者PKCθ可以在纯化后与星形孢菌素混合。在一些实施方案中,星形孢菌素可以与PKCθ在纯化前混合,并在纯化后再次混合。
可以将PKCθ置于溶液中以用于收集光谱数据或者NMR数据,或者用于生长晶体。例如,PKCθ可以在盐(例如,钠盐)、聚合物(例如,聚乙二醇(PEG))和/或有机溶剂存在下结晶。可以通过各种方法,如座滴(sitting drop)或者悬滴蒸汽扩散来生长晶体。通常,可以在约4℃到约60℃(例如,约4℃到约45℃,如约4℃、约15℃、约18℃、约20℃、约25℃、约30℃、约32℃、约35℃、约37℃)的温度下进行结晶。
PKCθ的C-末端催化结构域可以作为与试剂的复合体进行结晶。具体地,它可以作为与星形孢菌素(天然产物激酶抑制剂)的1:1复合体从包括NaCl、MgCl2、二硫苏糖醇(DTT)和Tris缓冲液的溶液结晶。溶液可以包括沉淀剂,如硫酸铵。PKCθ的晶体可以属于空间群C2,其尺寸为a=139.6,b=42.4,c=67.7,且β=116.2°。空间群指晶体的总体对称,并且包括点对称和空间对称。在某些实施方案中,结合星形孢菌素的PKCθ的晶体可以含有不对称单位中PKCθ的一个分子。不对称单位是使用空间群的对称操作可以从中产生晶体结构的最小单位。晶体通常由对不对称单位的空间群对称操作定义的基元和该基元通过晶格的平移构成。
通常,结合星形孢菌素的PKCθ的晶体可以衍射X-射线到约3.5或更小(例如,约3.2或更小、约3.0或更小、约2.5或更小、约2.4或更小、约2.3或更小、约2.2或更小、约2.1或更小、约2.0或更小、约1.9或更小、约1.8或更小、约1.7或更小、约1.6或更小、约1.5或更小、约1.4或更小)的分辨率。在一些实施方案中,晶体可以衍射X-射线到约1.6到约2.5(例如,约1.8到约2.2)的分辨率。
例如,通过X-射线衍射可以得到描述晶体的结构数据。可以通过多种方法收集晶体的X-射线衍射数据以得到结构坐标。合适的X-射线源包括旋转阳极和同步加速器源(例如,Advanced LightSource(ALS),Berkeley,California;或Advanced Photon Source(APS),Argonne,Illinois)。在一些实施方案中,用于产生衍射数据的X-射线可以具有约0.5到约1.6(例如,约0.7、约0.9、约1.0、约1.1、约1.3、约1.4、约1.5、约1.6)的波长。适宜的X-射线检测器包括平面检测器和电荷耦合装置(CCD)。结合星形孢菌素的PKCθ的复合体的晶体的X-射线衍射数据可以用于得到复合体中原子的结构坐标。
在一些实施方案中,X-射线衍射数据可以用于构建结合星形孢菌素的PKCθ的电子密度图,且电子密度图可以用于得到包括结合星形孢菌素的PKCθ的复合体或者该复合体片段的表示(例如,二维表示、三维表示)。电子密度图的产生通常涉及使用关于X-射线散射相位的信息。可以例如从衍射数据或者从补充衍射实验提取相位信息来完成电子密度图的构建。用于从X-射线衍射数据计算相位的方法包括但不限于,多波长反常色散(MAD)、多重同晶置换(MIR)、具有反常散射的多重同晶置换(MIRAS)、倒易空间溶剂平化、分子置换和具有反常散射的单个同晶置换(SIRAS),或者它们的组合。这些方法通过对天然蛋白产生同晶结构修饰,如通过包括重原子或者改变已经存在的重原子的散射强度,然后测量该天然蛋白和每种修饰的情形的衍射振幅来产生相位信息。如果该额外重原子的位置或者它的散射强度的改变是已知的,那么可以通过解一组同时相位(simultaneous phase)方程可以确定每个衍射的X-射线的相位。用计算机程序,如SHELXS(Sheldrick,Institut Anorg.Chemie,Gttingen,德国)可以鉴定重原子位点的位置,且用计算机程序如MOSFLM、SCALA、SOLOMON和SHARP(“The CCP4 Suite:Programs forProtein Crystallography,”Acta Crystallogr.Sect.D,54:905-921,1997;deLa Fortelle和Brigogne,Meth.Enzym.276:472-494,1997)可以处理衍射数据。在确定相位后,可以构建复合体的电子密度图。
电子密度图可以用于得到多肽、复合体或者多肽或者复合体片段的表示,这可以通过将多肽或者复合体(例如,含有结合于配体的多肽的复合体)的三维模型与电子密度图比对来进行。例如,对应于结合于星形孢菌素的PKCθ的电子密度图可以与以前确定的对应于来自啤酒糖酵母(Saccharomyces cerevisiae)的未结合的TPK1δ多肽的电子密度图进行比对。电子密度图可以进一步进行比对,这可以通过将其与从进行覆盖以产生“平均”电子密度图的一组相似结构(例如,一组或者5、6或者7种蛋白激酶结构)产生的电子密度图比对来进行。
比对方法导致产生一种比较模型,其显示了所计算的电子密度图与以前已知的多肽或者以前已知的复合体的模型不同的程度。然后将比较模型进行一个或多个循环(例如,2个循环、3个循环、4个循环、5个循环、6个循环、7个循环、8个循环、9个循环、10个循环)的改进以产生与电子密度图的更好的拟合。软件程序如CNS(Brunger等人,Acta Crystallogr.D54:905-921,1998)可以用于改进该模型。比较模型中拟合的质量可以通过例如Rwork或Rfree值计测量。Rwork或Rfree的较小值通常表明较好的拟合。可以调节比较模型中的不一致来提供修改的比较模型和更低的Rwork或Rfree值。该调节可以基于涉及其他已知蛋白激酶多肽(例如,TKP1δ多肽)、人PKCθ多肽、星形孢菌素或者人PKCθ多肽/星形孢菌素复合体的信息(例如,序列信息)。例如,在其中使用以前已知的蛋白激酶的一个或多个模型,如TKP1δ多肽的结构模型的实施方案中,调节可以包括将以前已知的蛋白激酶多肽中的氨基酸用不同蛋白激酶(例如,人PKCθ多肽)的对应位点的氨基酸替代。当对修改的比较模型的调节满足与电子密度图的最佳拟合时,所得模型是确定描述X-射线数据所得自的多肽或者复合体的模型。此类过程的方法公开在例如,Carter和Sweet,eds.,“Macromolecular Crystallography”in Methods inEnzymology,Vol.277,Part B,New York:Academic Press,1997,和其中的文献,如Jones和Kjeldgaard,“Electron-Density MapInterpretation,”p.173,以及Kleywegt和Jones,“Model Buildingand Refinement Practice,”p.208中。
上面讨论的是通过将以前已知的多肽或者以前已知的复合体的三维模型与对应于该多肽或者复合体的晶体的新近计算的电子密度图比对,得到复合体的表示的方法。可以用于该建模方法的一种调节可以包括用星形孢菌素替代以前已知的复合体的表示中的化合物。
如上所述,包括结构坐标的PKCθ的三维模型可以从PKCθ/星形孢菌素晶体的X-射线衍射数据得到。一种这样的模型的结构坐标在下面表2中显示。三维模型可以包括根据表2的PKCθ的部分(例如,PKCθ的结构核心,或者PKCθ的活性部位)的结构坐标,±不超过1.5的与氨基酸的α碳原子的均方根偏差,优选不超过1.0,且最优选不超过0.5。PKCθ的三维模型用于许多应用,包括但不限于,显现、鉴定和表征PKCθ的各种活性部位。活性部位结构然后可以用于设计与PKCθ相互作用的试剂。
机器,如计算机可以在内存中编制PKCθ模型的结构坐标,以及能够在连接于机器的显示器上产生结构坐标的三维图解表示的程序。备选地或者额外地,可以设计和/或利用软件系统来接受和存储结构坐标。该软件系统能够产生结构坐标的图解表示。软件系统还能够访问外部数据库以鉴定具有与星形孢菌素相似结构特征的化合物,和/或鉴定具有使得候选试剂与PKCθ很可能相互作用的特征的一种或多种候选试剂。
具有含有此类数据的存储器或者含有此类数据的软件系统的机器可以帮助推理性设计或选择PKCθ活性的抑制剂或者激活剂,包括评估试剂与PKCθ或者PKCθ复合体结合的能力,以及帮助对通过与PKCθ的结构或者序列同源性关联起来的化合物或者蛋白进行建模。例如,这种机器或者软件系统可以帮助评估试剂与PKCθ结合的能力,或者可以帮助对通过与PKCθ的结构或者序列同源性关联起来的化合物或者蛋白进行建模。本文所用的激活剂或者激动剂指增强PKCθ的至少一种活性的化合物,且抑制剂或者拮抗剂指抑制人PKCθ多肽的至少一种活性或者具有人PKCθ多肽的相反活性的化合物。例如,化合物如星形孢菌素可以通过降低T细胞中PKCθ的激酶活性率作为人PKCθ多肽的拮抗剂起作用。
机器可以产生PKCθ、其部分(如包括活性部位或结合部位的部分)、PKCθ/星形孢菌素复合体或者PKCθ类似物的表示(例如,二维表示或者三维表示)。例如,软件系统可以使得机器产生此类信息。该机器可以包括机器可读的数据存储介质,该介质包含用机器可读的数据编码的数据存储材料。机器可读的数据可以包括PKCθ或者结合于星形孢菌素的PKCθ的原子的结构坐标。包括数据存储材料的机器可读的存储介质可以包括常规的计算机硬盘驱动器、软盘驱动器、DAT磁带、CD-ROM、DVD和其他磁性介质、磁-光介质、光学介质和适于计算机使用的其他介质。机器还可以有存储用于处理机器可读数据的指令的工作内存,以及偶联于工作存储器和机器可读的数据存储介质的中央处理器(CPU),其目的是将机器可读的数据处理成所希望的三维表示。最后,显示器可以连接到CPU,从而用户可以看到三维表示。因此,当使用由关于使用所述数据的指令编程的计算机(例如,加载本文描述类型的一个或多个程序的计算机)时,该机器能够显示本文描述的分子或者分子复合体,或者分子复合体的分子的部分的任一种的图解表示(例如,二维图解表示、三维图解表示)。
PKCθ的活性部位可以包括抑制剂结合部位,如星形孢菌素结合部位。PKCθ的活性部位可以包括氨基酸残基Leu386、Gly387、Gly389、Val394、Ala407、Lys409、Val422、Met458、Glu459、Tyr460、Leu461、Gly464、Leu466、Asp508、Asn509、Leu511、Ala521和Asp522(见图3A和3B)的一个或多个。活性部位可以包括属于活化片段的氨基酸残基:残基522-543,或者与活化片段相互作用的残基,如Glu428、Arg503、Asp504、Lys527、Thr536和Thr538。PKCθ的活性部位可以包括疏水基元的氨基酸残基,或者与疏水基元相互作用的氨基酸残基,如Lys413、Val416、Leu417、Val422、Met426、Lys429、Thr447、Gln449、Leu454、Phe456、Phe691、Arg692、Asn693、Phe694和Ser695。PKCθ的活性部位可以由结构坐标描述。结构坐标可为调节的±不超过1.5的氨基酸的α碳原子的均方根偏差,优选不超过1.0,且最优选不超过0.5。活性部位可以由表2中的结构坐标描述(见下文)。

显示器(例如,计算机显示器)可以为用户显示PKCθ的三维模型的表示,例如,PKCθ的活性部位的图。该模型可以包括结合于PKCθ的试剂,或者用户可以将试剂的三维模型重叠在PKCθ三维模型上。试剂可以是例如PKCθ的底物或者抑制剂、候选底物或者候选抑制剂。模型中的试剂可以是已知的化合物、新的化学结构或者化学结构的片段。用户可以检查PKCθ/试剂复合体的所得三维模型。例如,通过改变以前存在的PKCθ/试剂复合体模型,如PKCθ/星形孢菌素复合体的模型,可以产生PKCθ/试剂复合体的三维模型。需要试剂密切拟合活性部位。换句话说,试剂可以具有互补于活性部位的形状的形状。在试剂的原子和PKCθ的原子之间存在优选的距离,或者距离范围。长于优选距离的距离可以与试剂和PKCθ(例如,PKCθ的活性部位)间的弱相互作用有关。短于优选距离的距离可以与排斥力有关,所述排斥力削弱了试剂和PKCθ之间的相互作用。当原子之间的距离太短时,可以发生空间冲突。当两个原子的位置不合理地接近在一起时,例如,当两个原子通过小于它们的范德瓦耳斯半径之和的距离分开时,发生空间冲突。如果存在空间冲突,那么用户可以调整试剂相对于PKCθ的位置(例如,试剂的刚体平移或者旋转),直到空间冲突减小。用户可以调节试剂或者试剂附近的PKCθ的构象,以减小空间冲突。通过改变试剂的结构,例如,将庞大的基团,如芳族环改变成较小的基团,如甲基或者羟基,或者将刚性基团改变成可以适应不产生空间冲突的构象的柔性基团,也可以除去空间冲突。静电力也可以影响试剂和活性部位之间的相互作用。例如,静电性质可以与减弱试剂和PKCθ之间的相互作用的排斥力有关。通过改变试剂的电荷,例如,通过用中性基团置换带正电荷的基团,可以减轻静电排斥。
影响试剂和PKCθ之间的结合强度的力也可以在PKCθ/试剂模型中评估。这些力可以包括但不限于,氢键、静电力、疏水相互作用、范德瓦耳斯相互作用、偶极-偶极相互作用、π-堆积力和阳离子-π相互作用。用户可以肉眼评估这些力,例如,通过注意以适于氢键的距离和角度排列的氢键供体/受体对。基于该评估,用户可以改变模型以发现PKCθ和试剂之间更有利的相互作用。改变模型可以包括改变PKCθ的三维结构而不改变它的化学结构,例如,通过改变氨基酸侧链构象或者主链双面夹角。改变模型可以包括改变试剂的位置或者构象,如上所述。改变模型还可以包括改变试剂的化学结构,例如,通过替代、添加或者除去基团来改变。例如,如果PKCθ上的氢键供体位于该试剂上的氢键供体附近,那么用户可以用氢键受体置换试剂上的氢键供体。
试剂和PKCθ的相对位置或者它们的构象可以被调节,以发现特定试剂与PKCθ的最优化的结合几何形状。最优化的结合几何形状的特征是例如,有利的氢键距离和角度、最大的静电引力、最小的静电排斥、疏水部分与水性环境隔离和不存在空间冲突。最优化的几何形状可以具有PKCθ/试剂复合体的可能的几何形状家族的最低的计算能量。例如,通过分子力学或者分子动力学计算可以确定最优化的几何形状。
可以产生具有不同结合的试剂的PKCθ/试剂的一系列模型(例如,二维模型、三维模型)。可以为该系列中PKCθ/试剂复合体的每个模型计算得分。该得分可以描述例如,PKCθ和试剂之间相互作用的预期强度。得分可以反映上述影响上述结合强度的因素之一。得分可以为反应超过一种因素的合计得分。不同的试剂可以根据它们的得分分类。
可以通过机器(例如,计算机)以自动化方式进行试剂设计中的步骤。例如,PKCθ活性部位的模型以及一系列候选试剂的模型可以在机器中编程。机器可以发现每种候选试剂对PKCθ活性部位的最优化的结合几何形状,并计算得分来确定该系列中的哪些试剂可能与PKCθ最强地相互作用。

试剂无论是抑制剂还是激活剂,都可以通过筛选合适的数据库来选择,可以通过结合合适的软件程序分析空的PKCθ活性部位的立体构型和电荷电势来从头设计,或者可以用PKCθ或者其他蛋白激酶的已知的抑制剂或者激活剂的特征来设计。该方法可以用于设计或者选择PKCθ抑制剂或激活剂。可以设计和/或实施软件系统来促进数据库搜索,和/或试剂筛选和设计。
一旦已经设计或者鉴定了试剂,就可以得到或者合成该试剂并进一步评估它对PKCθ活性的影响。例如,通过将所鉴定的试剂与PKCθ接触并测量该试剂对PKCθ活性的影响,可以评估该试剂。一种评估试剂的方法可以包括在体外或者体内进行的活性测定。例如,将试剂与PKCθ接触并测量该试剂对多肽的激酶活性的影响来评估试剂。试剂可以通过它们增加或者减小PKCθ磷酸化肽底物,如生物素化的肽底物FRAKGSLFQ的能力来评定。反应可以包括标记的ATP(例如,33P-ATP),且通过测量经标记的肽底物的所得水平可以监控激酶活性。
可以在体内进行活性测定,如激酶活性测定。例如,该测定可以是基于细胞的测定。
取决于试剂对PKCθ的作用,试剂可以作为PKCθ活性的抑制剂或者激活剂。试剂还可以在星形孢菌素存在下接触PKCθ,以确定该试剂是否抑制PKCθ和星形孢菌素之间的结合。可以生长含有结合于所鉴定的试剂的PKCθ的晶体,并通过X-射线晶体学测定结构。可以基于第一种试剂与PKCθ的相互作用设计或者鉴定第二种试剂。
各种分子分析和推理性药物设计技术进一步公开在例如美国专利5,834,228、5,939,528和5,856,116,以及PCT申请号PCT/US98/16879、公开的WO 99/09148中,将它们的内容引入本文作为参考。
尽管已经描述了一些实施方案,但是还预期其他实施方案。作为实例,尽管已经描述了涉及结合于星形孢菌素的PKCθ的实施方案,但是本文的描述更一般地涉及任意PKCθ多肽和任意配体。
                          实施例
将人PKCθ的C末端催化结构域(从残基362到残基706)克隆到pET-16b表达载体。该载体向所表达的蛋白的C-末端导入6-组氨酸标记(见图3B)。将该质粒用于转化大肠杆菌菌株BL21-DE3用于超表达。10升细胞培养物在37℃下扩增到OD600约0.4。然后降温到25℃后加入终浓度0.1mM的IPTG以诱导表达。细胞生长额外的4小时后收获。
将收获的细胞重悬浮在25mM Tris pH8.0,25mM NaCl,5mM 2-巯基乙醇,5mM咪唑,50μM ATP和蛋白酶抑制剂中,并用微流化器(microfluidizer)裂解。将裂解物应用到20mL镍-NTA树脂,在4℃下保持1小时。随后将树脂倒入层析柱并用包含25mM咪唑的相同缓冲液充分洗涤。用200mM咪唑缓冲液洗脱结合于树脂的蛋白。然后立即将蛋白加载到阴离子交换剂HQ(高容量季铵化的聚乙烯亚胺)上,并用25mM Tris pH8.0,25mM NaCl,5mM DTT,50μMATP洗涤柱,然后通过应用25mM到500mM NaCl的线性梯度进行解析。含有PKCθ的级分通过SDS-PAGE选择,合并并用25mMTris pH8.0,5mM DTT稀释两倍,并加载到肝素层析柱上。将流通物(flow-through)立即应用到羟基磷灰石柱并用25mM Tris pH8.0,50mM NaCl,5mM DTT充分洗涤。0到100mM磷酸钠的线性梯度洗脱了靶蛋白。然后将该蛋白在Superdex 200大小排阻层析柱上作为单体分类,对25mM Tris pH8.0,50mM NaCl,5mM DTT过夜透析,并浓缩到7mg/mL(通过Bradford测定法测定)后用于结晶实验。在最后的浓缩步骤前,将星形孢菌素以过量的1∶1.2摩尔比加入PKCθ。
制备表达激酶结构域的细菌提取物并在体外分析激酶活性,其中每次分析使用5μg蛋白,终浓度为83μM生物素化的肽底物(FRAKGSLFQ)(SEQ ID NO:3)、166μM ATP、0.5μL33P ATP(比活度为3000Ci/mmol,10mCi/mL)、84ng/μL磷脂酰丝氨酸、溶于20mM MOPS pH7.2中的8.4ng/μL二酰甘油、25mM β-甘油醛、1mM原钒酸钠、1mM DTT、1mM CaCl2,终体积30μL,在室温下进行30分钟。用4-10nM激酶结构域以相似的放射性激酶测定法测定纯化的激酶的活性。通过加入含有EDTA的缓冲液中止激酶反应,并将激酶反应转移到链霉抗生物素蛋白包被的闪烁板(scintiplate)进行洗涤并用平板读出器进行放射性检测。备选地,将5到10μL反应混合物在磷酸纤维素纸上点样并用0.75%磷酸洗涤3次,且用丙酮洗涤1次。向磷酸纤维素纸加入闪烁混合物并用闪烁计数器检测结合的放射性。与仅有肽和与仅有激酶的对照反应物有关的放射性作为背景从最后的计数中扣除。
将PKCθ与星形孢菌素的溶液浓缩到50mM NaCl,5mM MgCl2,5mM DTT,25mM Tris-HCl缓冲液,pH8.0中的7mg/mL。从18℃的悬滴得到晶体。该滴含有1μL蛋白溶液和1μL沉淀溶液。沉淀溶液是2M硫酸铵,40mM DTT和0.1M Bis-tris,pH5.0。将晶体在含有结晶试剂加上25%甘油的低温溶液(cryo-solution)中稳定化,在尼龙环中封固并在100K氮气流中瞬间冻结。在Advanced LightSource(Berkeley,CA)下用Quantum-4CCD检测器(AreaDetector Systems)收集X-射线衍射数据到2分辨率,然后用HKL2000软件(见Otwinowski和Minor,Methods Enzymol.276:307-326,1997,将其完整引入本文作为参考)简化。在表1中给出了数据收集的统计学。
序列比对表明人PKCθ和TPK1δ(来自啤酒糖酵母的依赖cAMP的蛋白激酶催化亚基)具有42%的序列同一性和63%的二级结构相似性。使用AMORE以TPK1的结构(Protein Data Bank编码1FOT)作为搜索模型(见Acta Cryst.D50,1994;和Mashhoon等人,Arch.Biochem.Biophys.387:11-19,2001,将其完整引入本文作为参考),通过分子置换计算相位。用8到3.5的数据发现了旋转和平移函数解。用BUSTER程序和TNT产生最大熵省略图(maximumentropy omit map)以减小模型偏倚和为结合的抑制剂产生更详细的图(见Bricogne,Acta Cryst.D49:37-60,1993;和Tronrud,Methodsin Enzymology 277B,1997,将它们都完整引入本文作为参考)。N-叶和所有弯曲环中的一些残基很差地拟合该图。为了克服模型偏倚和为PKCθ模型产生更好的图,通过重叠7个蛋白激酶坐标,包括来自1FOT.pdb数据文件的蛋白激酶坐标,计算“平均图”。用CNS程序计算平均图(见Brunger等人,Acta Cryst.D54:905-921,1998,将其完整引入本文作为参考)。所得电子密度图可以更容易地被解释,特别是N叶中的环区。将该模型重建并改进,并通过R因子、Rfree的减小以及残基怎样拟合该图来判断模型的质量。许多个重建循环后,改进会聚到R因子为0.201和Rfree为0.216。在表1中给出了改进统计学。最终的模型包括残基Ile377-Pro649和Gln688-Phe696、两个磷酸基(如磷酸丝氨酸和磷酸苏氨酸,见下文)、115个有序水分子和1个星形孢菌素分子的坐标。N-末端的前12个残基、C-末端区Pro650-Asp687和C-末端的最后10个残基由于它们的电子密度无序而不包括在模型中。

下面在表2中给出改进模型的结构坐标。在表2中,“#”列对给出坐标的每个原子分配一个指数。“名称”列指出哪种类型的原子,且“res”列指出该原子属于哪种类型的残基。“链”指出该原子属于哪个多肽。“res#”给出原子的残基数。例如,原子号1(表2中的第一行)是Ile377的β碳(CB)。它的x、y和z结构坐标分别在X、Y和Z列中给出。标题为“occ”的列描述了分配给该原子的占用(1.00=完全占用),而“B”列以2的单位提供了B因子(或者温度因子)。结合的星形孢菌素的坐标用res列中的条目“STU”表示,且磷酸苏氨酸和磷酸丝氨酸分别通过“TPB”和“SPB”表示。
PKCθ的催化结构域的总体折叠类似于其他蛋白激酶,包括AGC家族的激酶、PKA和PKB/AKT(见Yang等人,Nature Struct.Biology 9:940-944,2002,将其完整引入本文作为参考)。图1中显示的带状图图解了结构的保守核心、小N-末端叶(残基377-461)和大C-末端叶(残基466-696),它们通过作为铰链的柔性多肽接头(残基462-465,NGGD)连接。N-末端叶包括5链β折叠(β1-β5),和两个α螺旋(αB和αC),且C-末端叶大部分为螺旋的,具有8个α螺旋(αD到αK)和四个β链(β6-β9)。
ATP结合口袋由星形孢菌素占据并且接近两个叶的界面的铰链片段。β链1和2之间的核苷酸结合环(残基386-394)也称作富含甘氨酸的环(LGxGxxGxV),在许多蛋白激酶中显示出显著的结构变异性(见Bossemeyer等人,Trends Biochem.Sci.19:201-205,1994,将其完整引入本文作为参考)。在PKCθ结构中,富含甘氨酸的环由于星形孢菌素结合而采取了闭合的、固定的构象。PKCθ结构中存在在所有激酶中都不变的关键催化残基。根据用于定义催化活性激酶构象的结构标准(见Huse和Kuriyan,Cell 109:257-282,2002,将其完整引入本文作为参考),这些残基保留了在其他活性激酶结构中观察到的分子内相互作用。
如在反映活性酶的大多数Ser/Thr激酶结构中一样(Johnson等人,Cell 85:149-158,1996,将其完整引入本文作为参考),C-叶的活化片段(残基526-540)是非常有序的、采取伸展的构象并且在538位有磷酸化的Thr。Thr538的磷酸化表明活化片段的自磷酸化(与另一种酶催化的磷酸化相对),因为激酶结构域在大肠杆菌中表达。一些离子相互作用,尤其是磷酸苏氨酸538和带正电荷的Arg 503和Lys 527之间的离子相互作用与PKA和PKB中等价的相互作用相似,而在涉及螺旋αC的那些相互作用之间存在明显不同(见下文)。
C-末端疏水基元(HM,序列:FxxFS*,其中*代表丝氨酸侧链的磷酸化)是AGC家族内保守的部件。在PKCθ结构中,Ser695经磷酸化并且与N-叶的疏水沟相邻,位于与PKA和PKB中FXXF-结合口袋相似的位置。HM基序也被PKCθ激酶结构域自磷酸化。已经提出HM丝氨酸的磷酸化通过促进HM和N-叶之间紧密的分子内结合来稳定AGC激酶的活性构象(见Yang等人,Nature Struct.Biology 9:940-944,2002)。特征性芳族残基、磷酸丝氨酸695和N-叶的疏水沟之间的相互作用是保守的,表明磷酸丝氨酸695在PKCθ中起了与PKA和PKB中相似的作用。
星形孢菌素是天然产物蛋白激酶抑制剂,其对PKC同种型有低的纳摩尔效力,但是对其他蛋白激酶如酪蛋白激酶1(CK1)、酪蛋白激酶2(CK2)、促分裂原活化蛋白激酶(MAPK)和CSK仅有微摩尔效力(见Meggio等人,Eur.J.Biochem.234:317-22,1995,将其完整引入本文作为参考)。因为该选择性,星形孢菌素已经用作靶定激酶的催化位点进行推理性药物设计的药效团模型。
星形孢菌素占据了PKCθ的腺苷结合口袋。该抑制剂与该酶的主链形成三个氢键,并且在N-叶和C-叶之间深疏水裂隙内产生充分的的范德瓦耳斯接触。见图2,其显示了星形孢菌素和PKCθ之间在ATP结合位点中的范德瓦耳斯接触。氢键结合基元参与星形孢菌素的内酰胺环和主链原子Glu459和Leu461之间,和糖苷环和Asp508的羰基氧之间的相互作用。多数非极性相互作用来自富含甘氨酸的环残基(Leu386、Gly387、Gly389、Val394),并且剩余的相互作用包括来自N-末端叶的四个残基(Ala407、Lys409、Met458和Tyr460)和来自C-末端叶的9个残基(Leu461、Gly464、Leu466、Leu511、Ala521、Val422、Asn509、Ala521和Asp522)。
当与结合于星形孢菌素的PKA和CDK2激酶的结构比较时,在星形孢菌素-PKCθ接触中存在显著差异。首先,星形孢菌素与PKCθ仅产生了三个氢键,相反,与PKA和CDK2中有四个潜在的氢键接触。在富含甘氨酸的环中存在显著差异。特别地,与PKA和CDK2相反,PKCθ中星形孢菌素的容纳导致富含甘氨酸的环的完全闭合。结果,该区域中的主链和侧链残基(残基388-392)更深地移动到ATP结合口袋接受位置中,其将与ATP冲突,从而产生与星形孢菌素的明显更非极性的接触。在星形孢菌素结合于MK2后,已经观察到等同残基的类似移位(Underwood等人,Structure 11:627-636,2003,将其完整引入作为参考)。
活化片段是高度可变的结构元件,其对于蛋白激酶的调节和催化活性是关键的。该区域作为活化或灭活辅因子的对接部位(dockingsite)(见Engh和Bossemeyer,Pharmacology & Therapeutics 93:99-111,2002,将其完整引入作为参考),并且为肽底物的容纳提供了P+1口袋。与其他Ser/Thr蛋白激酶中一样,PKCθ的活化片段(残基522-543)位于不变的DFG和TPD基元之间,并且包括Thr538处的高度保守的磷酸化位点。实际上,观察到附着到该残基的磷酸基团的清晰的电子密度,表明在大肠杆菌中表达期间,Thr538被自催化磷酸化。有趣的是,磷酸化的Thr538侧翼的序列(KTNT*F,其中*表示磷酸化)在-3位含有带正电荷的残基,其与PKC亚家族公认的优选底物序列(RXXT*/S*F)相容(参见Nishikawa等人,J.Biol.Chem.272:952-60,1997,将其完整引入作为参考)。与缺少该碱性残基的多数PKC同种型不同,Lys535的存在提示PKCθ在Thr538上自身磷酸化的可能性,并且与如下结论相一致:全长PKCθ的K409W突变体在活化环不磷酸化并且是无活性的(见Liu等人,Biochem.J.361:255-265,2002,将其完整引入作为参考)。同样地,PKCθ的催化结构域的K409W突变体在活化环不磷酸化并且是无活性的。
结构结果提示活化片段中磷酸基团的关键作用是补偿指向该活化片段的一簇带正电荷的残基。在PKCθ中,磷酸化的Thr538与Arg503形成两个氢键,而与Lys527形成一个氢键。该相互作用网络在许多蛋白激酶中高度保守并且在活化中起重要作用。特别地,Thr538磷酸通过保守的Arg503的离子相互作用可以对催化环提供直接连接,从而帮助稳定催化性基Asp504的正确取向。除了与碱性残基的静电相互作用,磷酸化的Thr538也通过氢键结合Thr536的侧链氧。从转染的HEK293细胞免疫沉淀的全长PKCθ的体外活性研究证明Thr538Glu突变体的活性是野生型酶的1/3(见Liu等人,Biochem.J.361:255-265,2002)。这与如下发现一致:磷酸基团的所有三个氧原子都参与与蛋白的直接离子相互作用,从而表明该位置的谷氨酸将仅提供磷酸氨基酸(phosphoamino acid)的部分模拟。总之,这些离子接触可以稳定磷酸化的活化环的构象,类似于在PKA和PKB的活性状态中观察到的。
在PKC亚家族内,在活化片段Thr的磷酸化在PKCθ、PKCε和PKCδ之间不同。与PKCθ和PKCε相反,PKCδ的活性不需要活化片段Thr。PKCδ可能利用附近的Glu500残基来保持上面关于磷酸化的PKCθ激酶结构域描述的一些离子相互作用。有趣的是,Glu500是PKCδ特有的并且在其他PKC同种型上没有看到。与此一致并且再次与PKCθ相反,PKCδ上Thr向Glu酸替代与野生型相比仅增强激酶活性(见,Liu等人,Biochem.J.361:255-265,2002),这可能通过促进与蛋白的额外离子相互作用来实现。与PKCθ不同,PKCε活化片段Thr不能自磷酸化并且据报道被PDK-1磷酸化(见Cenni等人,Biochem.J.363:537-545,2002,将其完整引入作为参考)。也已经报道PDK-1与PKCθ结合(参见Liu等人,Biochem.J.361:255-265,2002)。然而,PKCθ激酶结构域可以自磷酸化活化片段Thr。
除了PKC新亚家族内的不同之外,涉及活化环和螺旋αC之间结构偶联的相互作用的细节与其他AGC激酶包括PKA或者PKB相比在PKCθ中相当不同。如同在其他激酶中的,αC螺旋将N-叶、C-叶和活性部位连接在一起。见图1。螺旋的N-末端的不变谷氨酸残基Glu428与催化中心中不变赖氨酸残基Lys409形成离子对,并且与活化片段的保守的DFG基元直接接触。K409R突变除去了PKCθ的催化活性(见Villalba和Altman,Current Cancer Drug Targets2:125-137,2002,将其完整引入本文作为参考)。
在PKA和PKB两者中,螺旋αC提供了与磷酸氨基酸接触的碱性残基(PKA中的His87和PKB中的His196)。在PKCθ中,结构上等同的残基是Cys424。由于该序列差异,在PKCθ中不存在等同离子对。相反,观察到新的氢键模式,其将αC螺旋直接连接到活化片段,但是不连接磷酸基团。该配对方案涉及来自活化片段的N-末端部分的Glu528和来自αC螺旋的Arg430之间的静电相互作用。从而,不变的组氨酸-磷酸苏氨酸接触以促进PKA和PKB中正确的叶取向的结构作用可以在PKCθ中通过涉及Glu528和Arg430的备选离子对来实现。
PKCθ,如其他蛋白激酶一样,具有两个额外的保守磷酸化部位,称作转角(turn)基元(残基657-685)和疏水基元(HM)FxxFS*(残基691-695)。在PKCθ结构中,对应于转角基元的区域完全无序。对残基650-687没有明显确定的电子密度。残基697-706也无序。与PKB的疏水基元(HM)(其具有17个非常有序的氨基酸残基的一段序列)不同,PKCθ的HM明显更短(残基688-696)并且显示出高B因子值,从而表明该片段中的无序。这些观察一起表明PKCθ的转角基元和HM在该具体晶体形式中或者由于不存在激酶底物都是内在柔性的。
附着在PKCθ的Ser695的磷酸基团具有清晰的电子密度并且与Gln449形成两个氢键-一个与其侧链原子,而另一个与其主链酰胺氮。所观察到的氢键模式与体外PKCθ活性分析结果一致。在全长PKCθ的该位置用谷氨酸替代丝氨酸(即Ser695Glu突变体)是PKCθHM磷酸化的令人满意的模拟。全长PKCθSer695Glu具有野生型全长PKCθ的60%的催化活性(见,Liu等人,Biochem.J.,361:255-265,2002)。
在HM基元和N-叶的疏水沟之间也有充分的疏水接触。这些接触涉及不变的苯丙氨酸残基(Phe691和Phe694)和来自αB和αC螺旋和β5链的残基(Lys413、Val416、Leu417、Val422、Met426、Lys429、Thr447、Leu454和Phe456)。这些相互作用一起在稳定αB和αC螺旋的有序构象中起重要的结构作用。已表明PKA和PKB中的等同苯丙氨酸残基对于这些酶的稳定性和催化活性是必需的(见Balendran等人,Curr.Biol.9:393-404,1999;和Alessi等人,EMBOJ.15:6541-6551,1996,将其每一篇都完整引入本文作为参考)。
PKCθ的HM磷酸化是最佳酶活性所必需的,从转染的HEK293细胞免疫沉淀的全长PKCθSer695Ala突变体中激酶活性减小到1/5(见Liu等人,Biochem.J.361:255-265,2002)。PKCθ突变体T538A已经完全失去了其疏水基元的磷酸化,从而表明HM区代表自磷酸化部位。见Lang和Cohen,Sci.STKE 108:RE17,2001;和Yang等人,Molecular Cell 9:1227-1240,2002,将它们的每一篇完整引入作为参考。通过大肠杆菌中表达的激酶结构域的突变分析,我们已经表明Ser695Ala催化结构域突变体已经完全失去了Thr538处的活化片段的磷酸化,从而提示PKCθ自磷酸化涉及如最初激活机理一样的HM和活化片段磷酸化。
其他公开的AGC激酶的无活性和活性构象,包括它们的磷酸化和非磷酸化或者部分磷酸化对应物显示出不同的结构特征。除了在活化片段和C-末端疏水基元中看到的构象改变之外,这些差异涉及与N-叶中αB和αC螺旋的结构无序或者不一致有关的N-和C-叶的相对布置。如PKB和PKA(它们以它们的活性状态结晶)一样,PKCθ的αB和αC螺旋、活化片段和HM非常有序并且关于催化部位残基对齐。这与无活性PKA和PKB的对应区域相反,所述无活性PKA和PKB的对应区域的特征是构象无序或者结构不一致。
此外,PKCθ与蛋白激酶的两种迄今为止报道的主要构象状态(称作“开放的”和“闭合的”)的详细比较表明与星形孢菌素复合的PKCθ的激酶结构域采取了独特的部分闭合的构象(见Biondi等人,EMBO J.21:4219-4228,2002,将其完整引入作为参考)。用两种分类标准来区分开放和闭合构象:富含甘氨酸的环的开放(基于PKA结构中的距离Ser53-Gly186)和αC螺旋的定位(基于His87和磷酸化Thr197之间的距离)。见Taylor等人,Annu.Rev.Cell.Biol.8:429-62,1992,将其完整引入作为参考。为了避免与结构上等同的位置处序列差异有关的可能的复杂性,并且因此使得这些标准适用于PKCθ,故改为测量对应残基的Cα原子之间的距离。该比较的结果表明,除了富含甘氨酸的环之外,PKCθ中叶的相对布置表明与“中间”激酶结构的最大相似性:PKA与抑制剂星形孢菌素或者balanol复合,而PDK1与ATP复合。从而,PKCθ的催化结构域连同星形孢菌素结合后富含甘氨酸环的的完全闭合展示出“中间”构象,即,部分闭合的构象。
