本发明涉及基因技术领域,具体涉及一种定性分析和定量分析基因RILPL1的试剂盒。本发明提供了一种定性分析基因RILPL1的试剂盒,可以建立RP‑PCR的PCR反应体系,对OPDM患者RILPL1基因突变进行鉴定,优点在于,可以方便和较低成本下检测OPDM患者的致病基因RILPL1是否具有致病性,相对于常规的肌肉活检,具有更好的实用性、对患者创伤更小。

一种定性分析和定量分析基因RILPL1的试剂盒
技术领域
本发明涉及基因技术领域,具体涉及一种定性分析和定量分析基因RILPL1的试剂盒。
背景技术
眼咽远端型肌病(Oculopharyngodistal myopathy,OPDM[MIM:164310])是一种罕见的成年早期发病的遗传性神经肌肉病。该病典型的临床表现为青年发病、缓慢进展性对称性上睑下垂、眼外肌麻痹、面部肌肉力弱、饮水呛咳和吞咽困难等球部症状以及远端肢体为主的肌无力。长期以来该病的致病基因未明,缺乏基因诊断指标,导致OPDM常被误诊和诊断延迟。因此,寻找OPDM的致病基因对该病的诊断、基因治疗和发病机制的研究具有重要意义。
本发明通过临床和骨骼肌病理检查,已确诊并收集来自51个家系的OPDM患者,综合运用Nanopore三代测序、RP-PCR(Repeat-primed polymerase chain reaction)和AL-PCR(Fluorescence amplicon length analysis polymerase chain reaction),发现位于12号染色体的RILPL1基因5’UTR区域CGG重复扩增是OPDM的一个新致病基因,该突变占本组患者的21.6%。因此,RILPL1的5’UTR区域CGG重复扩增是OPDM的全新致病突变。
本发明首次鉴定出OPDM的全新致病基因RILPL1,为该疾病的基因诊断、基因治疗靶点和发病机制研究提供基础。同时,本发明针对该新基因开发了相对应的RP-PCR和AL-PCR辅助分析的方法,大大提高了对OPDM疾病的基因诊断能力。
发明内容
因此,本发明要解决的技术问题在于提供一种定性分析和定量分析基因RILPL1的试剂盒。
一种定性分析基因RILPL1的试剂盒,包括基于SEQ ID NO.1所示的核苷酸序列设计的定性检测引物。
可选的,所述的定性检测引物为RP-PCR引物;
可选的,所述的定性检测引物包括正向引物RILPL1-F,其核苷酸序列如SEQ IDNO.2所示,反向引物RILPL1-R,其核苷酸序列如SEQ ID NO.3所示,反向引物RILPL1-linker-R,其核苷酸序列如SEQ ID NO.4所示;
可选的,所述定性检测引物中的一个引物标记有荧光报告基团,所述荧光报告基团包括FAM,VIC,Cy3,Cy5,TAMRA,FITC,TRITC,或TET在内的所有荧光基团;

2.本发明提供的一种定量分析基因RILPL1的试剂盒,可以建立AL-PCR方法对OPDM患者RILPL1基因CGG重复次数定量,优点在于,可以方便和较低成本下检测OPDM患者的致病基因RILPL1的CGG重复次数,相对于三代测序和Southern-blot检测方法,操作更加方便,时间更短,成本更低。

实施例1定性检测引物设计
本实施例提供了基于SEQ ID NO.1所示的核苷酸序列设计定性检测引物如下:正向引物RILPL1-F,其核苷酸序列如SEQ ID NO.2所示,反向引物RILPL1-R,其核苷酸序列如SEQ ID NO.3所示,反向引物RILPL1-linker-R,其核苷酸序列如SEQ ID NO.4所示;
其中,正向引物RILPL1-F 5’端标记有荧光报告基团,所述荧光报告基团为FAM。
实施例2定量检测引物设计

(3)将步骤(2)中获得的PCR产物分别使用3500xl基因分析仪进行毛细管电泳分离并使用GeneMapper软件进行数据分析。OPDM患者和正常人(正常对照)的分析结果见图1所示,由图1中的OPDM患者的分析结果可以看到锯齿峰,说明检测到了基因RILPL1,基因RILPL1的5’UTR区CGG重复突变,正常人的分析结果未看到锯齿峰,说明未检测到基因RILPL1的5’UTR区CGG重复突变。
实施例6一种定量分析基因RILPL1的方法
本实施例提供了一种定量分析基因RILPL1的方法,包括如下步骤:
(1)分别提取已确诊OPDM患者和正常人的基因组DNA,采用TAKARA血液/细胞/组织基因组DNA提取试剂盒提取基因组DNA;
(2)分别以步骤(1)中的OPDM患者和正常人的基因组DNA为模板,利用实施例4中的试剂盒配制得到如下PCR反应体系进行AL-PCR,总反应体积为20μl:
TaKaRa LA Taq DNA聚合酶,0.25U;
LongAmp Hot Start Taq Master Mix,浓度为1×;
dNTPs,dATP,dTTP,dCTP和7-Deaza-dGTP各200μM;
二甲基亚砜,体积百分比为3%;
甜菜碱,1.4M;
正向引物RILPL1-F,0.3μM;
反向引物RILPL1-AL-R,0.3μM;
基因组DNA,100ng;
用双蒸水补足至20μl。

(1)分别提取已确诊OPDM患者和正常人的基因组DNA,采用TAKARA血液/细胞/组织基因组DNA提取试剂盒提取基因组DNA;
(2)分别以步骤(1)中的OPDM患者和正常人的基因组DNA为模板,配制得到如下PCR反应体系进行RP-PCR,总反应体积为20μl:Prime STAR GXL DNA聚合酶,0.25U;
PrimeSTAR GXL缓冲液,浓度为1×;
dNTPs,dATP,dTTP,dCTP和7-Deaza-dGTP各200μM;
二甲基亚砜,体积百分比5%;
甜菜碱,1M;
正向引物RILPL1-F,0.3μM;

本实施例提供了一种定量分析基因RILPL1的方法,包括如下步骤:
(1)分别提取已确诊OPDM患者和正常人的基因组DNA,采用TAKARA血液/细胞/组织基因组DNA提取试剂盒提取基因组DNA;
(2)分别以步骤(1)中的OPDM患者和正常人的基因组DNA为模板,配制得到如下PCR反应体系进行AL-PCR,总反应体积为20μl:Prime STAR GXL DNA聚合酶,0.25U;
PrimeSTAR GXL缓冲液,浓度为1×;
dNTPs,dATP,dTTP,dCTP和7-Deaza-dGTP各200μM;
二甲基亚砜,体积百分比5%;
甜菜碱,1M;
正向引物RILPL1-F,0.3μM;
反向引物:RILPL1-AL-R、RILPL1-AL-R1(5’-3’:CAAACTCGTGCAACTCCCAAACT,参见序列表SEQ ID NO.7所示)或RILPL1-AL-R2(5’-3’:CTCGGCCACGTTCTTCTCCA,参见序列表SEQID NO.7所示),0.3μM;

实施例7一种定量分析基因RILPL1的方法
本实施例提供了一种定量分析基因RILPL1的方法,包括如下步骤:
(1)分别提取已确诊OPDM患者和正常人的基因组DNA,采用TAKARA血液/细胞/组织基因组DNA提取试剂盒提取基因组DNA;
(2)分别以步骤(1)中的OPDM患者和正常人的基因组DNA为模板,利用实施例4中的试剂盒配制得到如下PCR反应体系进行AL-PCR,总反应体积为20μl:TaKaRa LA Taq DNA聚合酶,0.25U;
LongAmp Hot Start Taq Master Mix,浓度为1×;
dNTPs,dATP,dTTP,dCTP和7-Deaza-dGTP各200μM;
二甲基亚砜,体积百分比为3%;
甜菜碱,1.4M;
正向引物RILPL1-F,0.3μM;
反向引物RILPL1-AL-R、RILPL1-AL-R1或RILPL1-AL-R2,0.3μM;
基因组DNA,100ng;

实施例8
本实施例通过临床和骨骼肌病理检查,已确诊并收集来自51个家系的51例OPDM先证者按照实施例6的方法进行检测,结果显示OPDM患者RILPL1基因的CGG重复次数在139-197次,部分OPDM患者AL-PCR分析RILPL1基因结果如图6所示。
本实施例还对200例正常人按照实施例6的方法进行检测,200例正常人对照通过AL-PCR分析鉴定RILPL1基因CGG重复数的频率分布结果如图7所示,正常人对照的RILPL1基因的CGG重复次数为9-16次。

Claims (16)

1.一种定性分析基因RILPL1的试剂盒,其特征在于,包括基于SEQ ID NO.1所示的核苷酸序列设计的定性检测引物。
2.根据权利要求1所述的定性分析基因RILPL1的试剂盒,其特征在于,所述的定性检测引物为RP-PCR引物;
可选的,所述的定性检测引物包括正向引物RILPL1-F,其核苷酸序列如SEQ ID NO.2所示,反向引物RILPL1-R,其核苷酸序列如SEQ ID NO.3所示,反向引物RILPL1-linker-R,其核苷酸序列如SEQ ID NO.4所示;
可选的,所述定性检测引物中的一个引物标记有荧光报告基团,所述荧光报告基团包括FAM,VIC,Cy3,Cy5,TAMRA,FITC,TRITC,或TET;
可选的,所述定性检测引物中的一个引物的5’端标记有荧光报告基团。
3.根据权利要求1或2所述的定性分析基因RILPL1的试剂盒,其特征在于,还包括DNA聚合酶、dNTPs、二甲基亚砜和/或甜菜碱。
4.根据权利要求3所述的定性分析基因RILPL1的试剂盒,其特征在于,DNA聚合酶为TaKaRa LA Taq DNA聚合酶;

LongAmp Hot Start Taq Master Mix,浓度为1×;
dNTPs,dATP,dTTP,dCTP和7-Deaza-dGTP各200μM;
二甲基亚砜,体积百分比为3%;
甜菜碱,1.4M;
正向引物RILPL1-F,0.225μM;
反向引物RILPL1-linker-R,0.225μM;
反向引物RILPL1-R,0.125μM;
基因组DNA,100ng;
用双蒸水补足至20μl。
8.根据权利要求6或7所述的方法,其特征在于,PCR反应条件为:95℃下反应5分钟;然后进行10个循环:95℃反应30秒,64℃反应30秒,每个循环下降1℃,72℃下反应2分钟;接着是25个循环:95℃反应30秒,58℃反应30秒,72℃反应2分钟;最后延伸步骤72℃,5分钟。

可选的,所述的定量检测引物包括正向引物RILPL1-2-F,其核苷酸序列如SEQ ID NO.5所示,反向引物RILPL1-2-R,其核苷酸序列如SEQ ID NO.6所示;
可选的,所述定量检测引物中的一个引物标记有荧光报告基团,所述荧光报告基团包括FAM,VIC,Cy3,Cy5,TAMRA,FITC,TRITC或TET;
可选的,所述定量检测引物中的一个引物的5’端标记有荧光报告基团。
11.根据权利要求9或10所述的定量分析基因RILPL1的试剂盒,其特征在于,还包括DNA聚合酶、dNTPs、二甲基亚砜和/或甜菜碱。
12.根据权利要求11所述的定量分析基因RILPL1的试剂盒,其特征在于,DNA聚合酶为TaKaRa LA Taq DNA聚合酶;
可选的,dNTPs包括dATP,dTTP,dCTP和7-Deaza-dGTP;
可选的,还包括LongAmp Hot Start Taq Master Mix。
13.根据权利要求12所述的定量分析基因RILPL1的试剂盒,其特征在于,
包括独立包装的DNA聚合酶、PCR反应试剂和引物液;
可选的,采用所述DNA聚合酶、PCR反应试剂和引物液配制的PCR反应体系中,以20μl为计:
TaKaRa LA Taq DNA聚合酶,0.25U;
LongAmp Hot Start Taq Master Mix,浓度为1×;
dATP,dTTP,dCTP和7-Deaza-dGTP各200μM;
二甲基亚砜,体积百分比为3%;
甜菜碱,1.4M;
正向引物RILPL1-F,0.3μM;
反向引物RILPL1-AL-R,0.3μM;
用双蒸水补足至20μl。
14.一种非疾病诊断的定量分析基因RILPL1的方法,其特征在于,包括利用权利要求9-13任一项所述的定性分析基因RILPL1的试剂盒。
15.根据权利要求14所述的方法,其特征在于,配制PCR反应体系,以20μl为计:
TaKaRa LA Taq DNA聚合酶,0.25U;
2×LongAmp Hot Start Taq Master Mix,浓度为1×;
dNTPs,dATP,dTTP,dCTP和7-Deaza-dGTP各200μM;
二甲基亚砜,体积百分比为3%;
甜菜碱,1.4M;
正向引物RILPL1-F,0.3μM;
反向引物RILPL1-AL-R,0.3μM;
基因组DNA,100ng;
用双蒸水补足至20μl。
16.根据权利要求14或15所述的方法,其特征在于,PCR反应条件为:95℃下反应5分钟;然后进行10个循环:95℃反应30秒,64℃反应30秒,每个循环下降1℃,72℃下反应2分钟;接着是25个循环:95℃反应30秒,58℃反应30秒,72℃反应2分钟;最后延伸步骤72℃,5分钟。
