(4) Purification after amplification
(a) Balancing the purified magnetic beads at room temperature for 30 minutes before use, taking 75 mu L of the purified magnetic beads to 50 mu L of amplification products, carrying out vortex oscillation and uniform mixing, and incubating for 5 minutes at room temperature;
(b) the PCR tube was briefly centrifuged and placed in a magnetic rack to separate the beads and liquid, after the solution cleared (about 5 minutes), the supernatant was carefully removed;
(c) keeping the PCR tube in a magnetic frame all the time, adding 200 mu L of freshly prepared 80% ethanol to rinse the magnetic beads, incubating at room temperature for 30 seconds, carefully removing the supernatant, and repeating the step for 1 time;
(d) keeping the PCR tube in a magnetic frame all the time, opening a cover and drying the magnetic beads in air for 5-10 minutes until no ethanol remains;
(e) add 25. mu.L of enzyme-free water to step 4, vortex, shake and mix well, stand at room temperature for 2 minutes, centrifuge PCR tube briefly and place in magnetic rack and stand, after the solution is clear (about 5 minutes), carefully remove 23. mu.L of supernatant into a new centrifuge tube.
(f) The nucleic acid quantitative Kit Qubit dsDNA HS Assay Kit and a matched instrument are used for carrying out quantification, the library concentration is recorded, the library concentration is more than 1 ng/mu L, the Qsep100 is used for carrying out fragment length measurement, and the library length is about 270bp-400 bp.
(g) Quantification of the on-machine enrichment Library was performed using the KAPA Library Quantification Kit to adjust to the appropriate on-machine concentration, and sequencing was performed using the Illumina sequencing platform.
3. Biological information analysis
(1) After sequencing is completed, converting a BCL file generated by sequencing into a fastq file corresponding to a sample by using BCL2fastq v2.20.0.422 software of an illumina company;
(2) performing quality control on the original data according to the basic groups and the quality in the fastq file (based on fastp v0.20.0 software);
(3) aligning the base sequences in the fastq file to a human reference genome hg38(GRCh38) and an HPV genome to generate a bam file, and sequencing and de-duplicating the sequences by comparison;
(4) counting the numbers and proportions of reads of various HPV subtypes in comparison in a sample;
(5) the HPV integration sites in the sample are analyzed by site comparison of the HPV and human genome sequences in the sequence alignment file, and the positions of the integration sites on the genome are annotated.
Example 3 verification of Using Effect of the high-risk HPV Capture Probe prepared by the method of the invention
The present invention will be described in further detail with reference to the following embodiments.
1. Mixed probes for high-risk HPV DNA were prepared according to the method of example 1.
2. The method of example 2 was used to create a library with sample 1 (sample 1 is a reference: 15 high-risk HPV plasmids + human genomic DNA, each plasmid at a concentration of 10^6copies/mL), sample 2 (Siha cell line DNA known to be integrated by HPV16 infection) and sample 3 (Hela cell line DNA known to be integrated by HPV18 infection); and the high-risk HPV DNA probe group (self-prepared) prepared by the invention and the probe purchased from Aijiekang are used for liquid phase hybridization target capture. Further, high-throughput sequencing and bioinformatics analysis were performed. The results of the sequencing analysis of 3 samples are shown in Table 3 for comparison of the results of the sequencing of the different probes.

As can be seen from Table 3: the probes prepared by the method and the commercial probes purchased from Aijiekang can accurately detect the types and integration states of 3 samples infected with HPV (sample 1 is positive infection and integration negative infection of HPV16, 18, 31, 33, 35, 39, 45, 51, 52, 53, 56, 58, 59, 66 and 68; sample 2 is positive infection and integration of HPV 16; sample 3 is positive infection and integration of HPV 18), and both meet the capture requirement; meanwhile, the probes prepared by the method capture HPV with equivalent average sequencing depth, capture efficiency and 10X coverage. The probe prepared by the invention can accurately and quickly detect the high-risk HPV infected in the actual sample and the integration state, and has practical use value.

Claims (9)

1. The method for preparing the high-risk human papilloma virus capturing probe set is characterized by comprising the following steps of:
(1) synthesizing DNA sequences of 15 high-risk HPV and constructing a carrier, wherein the high-risk HPV is: one or more of HPV16, 18, 31, 33, 35, 39, 45, 51, 52, 53, 56, 58, 59, 66, and 68;
(2) synthesizing an amplification primer;
(3) performing rolling circle type amplification by using dNTP of a modified label as a raw material and the plasmids of the step (1) as templates and the primer of the step (2);
(4) quantifying and mixing the obtained amplification products;
(5) and (3) purifying the mixed product obtained in the step (4) and breaking the product by an ultrasonic breaking instrument.
2. The method according to claim 1, wherein the DNA sequences of the 15 high risk types of HPV are: one or more of SEQ ID NO. 1-15.
3. The method of claim 1 or 2, wherein the sequence of the primer in step (2) is: SEQ ID NO. 16.
4. The method of claim 1 or 2, wherein the dNTP source in step (3) comprises dATP, dGTP, dCTP, dTTP, and dUTP, wherein only dUTP is biotin-tagged.
5. The method of claim 1 or 2, wherein the enzyme used in the rolling circle amplification in step (3) is Phi29DNA polymerase.
6. The method of claim 1 or 2, wherein the amplification products are mixed in equal proportions in step (4).
7. The method of claim 1 or 2, wherein the parameters of the ultrasound in step (5) are set as: sonication was stopped for 30 seconds and 20 seconds for a total of 60 cycles.
8. An HPV capture probe prepared using the method of claim 1.
9. Use of the capture probe of claim 8 for detecting the HPV integration state, comprising the steps of:
(1) extracting sample DNA, fragmenting and constructing a DNA library;
(2) hybridizing the probe set prepared in the claim 1 with the constructed library to perform HPV sequence targeted capture and quantification;
(3) high-throughput sequencing;
(4) and bioinformatic analysis of gene sequences.
