Abstract

本发明公开了一种用于预测亲本配合力和杂交种表型的玉米全基因组液相育种芯片。本发明依据黄淮海代表性种质全基因组重测序、转录组测序等数据,设计选择策略,选择杂种优势相关位点,获得一组用于预测亲本配合力和杂交种表型的玉米全基因组SNP探针组合,该探针组合包含283个探针,由如SEQ ID NO:1‑SEQ ID NO:283所示的探针组成。利用筛选的SNP探针组合基于液相探针杂交捕获技术制作SNP芯片。该育种芯片覆盖玉米10条染色体上,其中143个SNP位点与杂种优势相关,可用于对亲本配合力和杂交种表型进行全基因组预测分析。本发明所筛选的283个探针组合用于对亲本配合力和杂交种表型进行全基因组预测分析,更加精准实用效率更高、成本更低,将会加快玉米优良新品种的选育进程。

技术领域
本发明涉及基因组学、生物信息学和分子植物育种领域,具体地,涉及一种用于预测亲本配合力和杂交种表型的玉米全基因组液相育种芯片及其应用。
背景技术
杂种优势是指两个遗传组成不同的亲本杂交产生的F1代在生长势、生活力、生产力等方面优于双亲的现象。玉米是杂种优势利用最典型、最成功的作物。玉米杂交育种过程中涉及大量亲本选配和杂交组合鉴定工作,执行起来费时费力而且育种成本也很高。如果配合力和杂交组合表现可以被分子工具所预测,就能快速筛选出配合力高的亲本和强优势的杂交组合,将会提高杂交育种的效率。
育种芯片,又称SNP芯片,将数百万DNA标记序列固定载体上形成SNP探针阵列,并使其与目标基因组发生碱基配对反应,从而可以推测基因组的基因型和关键的遗传变异。相比RFLP、SSR等传统分子标记,SNP标记作为第三代分子标记,具有数量多、分布广、分型简单、检测自动化程度高,适用于大规模试验及等位基因频率易估计等优势。目前在玉米广泛应用的芯片有56K、55K、maizeSNP3072等固相育种芯片。传统固相芯片基于DNA双螺旋互补配对检测基因型,虽然具有准确度较高的特点,但存在价格高、鉴定周期受样品数量的限制等问题。相比固相芯片,液相芯片是基于靶向测序基因型检测原理,探针区域捕获2*150bp测序,捕获的基因组变异较多,开发和检测成本较低,而且灵活性较高。目前,已开发固相芯片和液相芯片主要包含抗病、抗旱、耐低磷和转基因检测等标记,尚缺少杂种优势相关基因标记。同时,已开发育种芯片主要用于品种鉴定、指纹图谱构建、群体结构分析、连锁和关联定位,尚缺少一种可用于预测亲本配合力和杂交种表型的育种芯片。因此,本专利提供一款包含玉米杂种优势相关位点的全基因组液相育种芯片及其应用,为玉米分子育种提供种质资源基因型鉴定工具,为全基因组预测杂种优势提供技术指导,加快玉米优良新品种的选育进程。
发明内容
本发明的目的在于提供一种玉米全基因组液相育种芯片及其应用。该芯片用于预测亲本配合力和杂交种表型。
本发明的目的可以通过以下技术方案实现:
一种用于预测亲本配合力或/和杂交种表型的探针组合,该探针组合包含如SEQID NO:1-SEQ ID NO:283所示的探针。

本发明的有益效果:
本发明公开了一种玉米全基因组液相育种芯片及其应用。本发明通过对黄淮海代表性种质全基因组重测序、转录组测序等数据,设计选择策略,选择杂种优势相关位点。本发明的育种芯片是基于液相探针杂交捕获技术制作SNP芯片。该育种芯片包含283个探针序列,覆盖玉米10条染色体,所述283个序列是MM001–MM283,该芯片可以用来对亲本配合力和杂交种表型进行全基因组预测分析。

为了使本发明的目的、技术方案及优点更加清楚明白,以下结合实施例,对本发明进行进一步详细说明。应当理解,此处所描述的具体实施例仅用以解释本发明,并不用于限定本发明,凡在本发明的精神和原则之内所做的任何修改、等同替换和改进等,均应包含在本发明的保护范围之内。
实施例1 283个SNP的挑选策略和开发流程
本发明首先基于NCBI数据库收录的4个黄淮海代表性种质(自交系郑588、郑58、昌7-2、郑H71)的全基因组重测序(https://www.ncbi.nlm.nih.gov/bioproject/PRJNA728476)和8个材料(自交系郑588、郑58、昌7-2、郑H71及其组配的杂交种郑单958、郑单1002、郑588/昌7-2、郑58/郑H71)7个籽粒发育时期的转录组测序数据(https://www.ncbi.nlm.nih.gov/bioproject/PRJNA649667),利用软件GATK挖掘变异位点,并利用软件ANNOVAR对SNP/InDel进行分析后,对每个位点根据以下特征进行评估和筛选杂种优势相关位点:
(1)优先选择在全基因组重测序和转录组测序数据中均存在的SNP位点;
(2)优先选择SNP对应的基因至少在一个发育时期,且至少在一个在杂交种和其双亲之一两倍显著差异表达(|log(倍数)|>1,P<0.05);
(3)优先选择SNP对应的差异基因与百粒重中亲优势显著关联(相关系数|r|>0.5,P<0.05);
(4)优先选择SNP位点至少在一个杂交种中具有等位基因表达偏向性(P<0.05)。大量研究表明,等位基因表达偏向性与杂种优势的形成密切相关。
本发明其次基于2014-2021公开发表的全基因组关联分析研究结果,选择产量以及产量相关性状显著关联位点(P<1E-04)。为了丰富变异位点,本发明还选取了齐319、掖478、B104等多个材料叶、根、幼苗、籽粒和幼穗组织转录组的SNP位点和已知基因用来丰富育种芯片位点的多样性。经Illumina液相芯片开发评估要求,保留GC含量在40%-60%的SNP位点,最终选择均匀分布于基因组上的5521个SNP序列。本发明采用Illumina公司的液相探针杂交捕获技术定制5521个SNP的探针,探针长度为101bp,制备了包含5521个位点的5.5K玉米液相育种芯片。
本发明采用常规CTAB方法提取242个样品叶片DNA。提取基因组DNA后,利用超声打断仪covaris将DNA进行片段化并且加上长度为140bp的测序接头,将带有生物素标记的RNA探针与已经带上接头序列的DNA片段进行结合,链霉亲和素包裹的磁珠会和带有生物素标记的RNA探针与DNA相结合的双链复合物相结合,清洗得到长度为250-400bp的目标区域DNA,对洗脱下来的DNA产物进行PCR扩增,构建Illumina测序文库。利用Illumina NovaSeq6000平台进行基因型分型。利用Trimmomatic-0.36软件将原始测序数据进行过滤,去掉接头污染的碱基数大于5bp,质量值Q≤19的碱基占总数的50%以上和含N比例大于5%的Reads。利用BWA将过滤的reads比对到B73 RefGen v4(http://www.gramene.org/),利用GATK进行变异检测,利用plink和vcftools软件通过个体变异基因型质量值>20、个体变异支持最小深度>11、最小等位基因频率>0.05、缺失率<0.1过滤,得到20210个高质量SNP。通过缺失率=0,杂合率小于0.02的进一步过滤,确定823个高质量SNP。通过823个高质量SNP,最终从5.5K液相芯片中确定挑选283个位点为核心液相芯片。283核心液相芯片分布在10条染色体上,分布个数介于17-48,其中包含杂种优势相关位点143个(与百粒重中亲优势相关位点42个,差异表达基因对应SNP 64个,等位基因表达偏向性SNP 124个,图1)。283个SNP标记的探针序列见表1。

实施例2 283核心液相芯片预测亲本配合力的应用
本发明利用238个玉米自交系与4个测验种按照NCII交配设计组配890个F1杂交种,采用随机区组试验设计(2次重复),每个杂交种种植2行/区。收获后,测量890个杂交种的穗行数。采用R语言sommer包计算242个玉米自交系穗行数的一般配合力,其中区组设定为固定效应,一般配合力和特殊配合力均设定为随机效应。亲本穗行数一般配合力和杂交种穗行数的描述性统计见表2。

本发明利用242个玉米自交系穗行数一般配合力、5.5K液相芯片和283核心液相芯片基因分型数据(图2),采用GBLUP加性模型对穗行数一般配合力进行全基因组预测分析。利用R语言将纯合基因型A1A1和A2A2编码为-1和1,杂合基因型A1A2编码为0。根据已知基因型的基因型频率,利用R语言对缺失标记进行随机插补。利用R语言BGLR包实现GBLUP加性模型预测,其中迭代次数12000,预烧3000次。采用10倍交叉验证,重复100次。利用100次验证集中基因组估计育种值与一般配合力值的相关系数均值作为预测准确性。
研究结果表明,283核心液相芯片的预测准确性为0.455,与5.5K液相芯片的准确性(0.483)相似(图3)。由此可见,283核心液相芯片可以用来预测一般配合力,为选择穗行数配合力较高的亲本材料提供技术指导。
实施例3 283核心液相芯片预测杂交种表型的应用
本发明利用238个玉米自交系与4个测验种组配的890个杂交种穗行数、5.5K芯片和283核心液相芯片的基因分型数据(图2)对杂交种表型进行预测分析。根据242个自交系间的基因型推测杂交种的基因型。杂交种预测模型为GBLUP加性模型和GBLUP加性-显性模型。GBLUP加性模型中,利用R语言将纯合基因型A1A1和A2A2编码为-1和1,杂合基因型A1A2编码为0。根据已知基因型的基因型频率,利用R语言对缺失标记进行随机插补。对于杂交类型A1A1×A1A2和A2A2×A1A2,加性模型中杂合基因型分别编码为-0.5和0.5。GBLUP加性-显性模型中,纯合基因型A1A1和A2A2编码为0,杂合基因型编码为1。对于杂交类型为A1A1×A1A2和A2A2×A1A2,显性模型杂合基因型均编码为0.5。GBLUP加性模型和GBLUP加性-显性模型均在R语言BGLR包中实现,其中迭代次数12000,预烧3000次。采用10倍交叉验证,重复100次。利用100次验证集中基因组估计育种值与穗行数表型值的相关系数均值作为预测准确性。
研究结果表明,283核心液相芯片GBLUP加性模型和加性-显性模型的预测准确性分别为0.670和0.675,与5.5K液相芯片预测准确性(0.673-0.687)相似(图3)。相比加性模型,GBLUP加性-显性模型仅可以提高0.75-2.10%。该结果表明,283核心液相芯片利用GBLUP加性、加性-显性模型均可以对杂交种穗行数进行有效预测。综合实施例2和3,本发明283个位点组合可用来预测亲本配合力和杂交种表型。相比5.5K液相芯片,283核心液相芯片的应用将会大大提高基因组分型的效率、缩短检测时间和检测成本,为玉米全基因组选择的育种应用提供高效分子检测工具,加快玉米优良新品种的选育进程。

3.一种用于预测亲本配合力或/和杂交种表型的玉米全基因组液相育种芯片,其特征在于:该液相育种芯片包含有权利要求1所述的探针组合。
4.权利要求1所述的探针组合在预测亲本配合力或/和杂交种表型中的应用。
5.权利要求1所述的探针组合在玉米育种中的应用。
6.权利要求3所述的玉米全基因组液相育种芯片在预测亲本配合力或/和杂交种表型中的应用。
7.权利要求3所述的玉米全基因组液相育种芯片在玉米育种中的应用。
8.一种玉米育种的方法,其特征在于,采用权利要求1中所述的探针组合,或权利要求3中所述的玉米全基因组液相育种芯片预测亲本配合力或/和杂交种表型。
