发明背景
寡核苷酸是一类很有前途的药物,可用于对抗多种疾病,包括癌症、神经病和代谢紊乱。然而,尽管进行了数十年的研究,但尚未实现寡核苷酸治疗用途的广泛临床成功,部分原因是核酸固有的生物制药困难,例如快速的身体清除、酶稳定性差、细胞摄取低、生化功效有限以及大量的脱靶效应。已经开发了化学修饰的寡核苷酸(如硫代磷酸酯和吗啉代)以规避其中的一些挑战,这导致迄今为止有几种药物进入美国市场。然而,高剂量要求(因此成本高)、难以输送到非肝脏部位以及潜在的肝脏/心血管毒性仍然是挑战。同时,开发了一系列合成的运输载体(阳离子聚合物、生物实体、纳米颗粒、脂质体等)以促进寡核苷酸递送。尽管除脂质体外,实验室取得了不同程度的成功,但由于运载体诱导的毒性/免疫原性、配方不一致和收益有限等一系列问题,这些载体系统均未获得监管部门的批准。因此,仍然非常需要一种可以全身使用的安全有效的寡核苷酸构建体。
发明内容

在某些实施方式中,所述寡核苷酸是单链DNA、双链DNA、单链RNA、双链RNA、适体、核酶、DNA酶、反义寡核苷酸、外显子跳跃寡核苷酸、siRNA寡核苷酸、三螺旋形成寡核苷酸,或其化学修饰形式或其组合。
在某些实施方式中,多手臂偶联物的聚合物臂具有足以通过空间位阻保护1至10个寡核苷酸的长度和密度。
在某些实施方式中,多手臂偶联物的主链是线性、二维、或三维的。主链可选自纳米颗粒、合成的聚合物、天然生物聚合物、或生物聚合物的修饰形式。在上述任意的实施方式中,所述寡核苷酸可各自包括8至30个碱基。
在某些实施方式中,1至10个寡核苷酸的每一个独立地在寡核苷酸的5'或3'端偶联至主链,或通过寡核苷酸序列内的非末端位点连接,如在序列的中间或中间附近。所述寡核苷酸可通过可切割的键偶联至主链并可具有不同的长度和/或不同的序列或可能相同。

(1)合成多个多价核分子;
(2)将所述多价核分子偶联至寡核苷酸链和聚合物臂以形成包含多手臂偶联物的混合物;以及
(3)从步骤(2)的混合物中分离多手臂偶联物;
其中聚合物臂和寡核苷酸通过单独的反应偶联至多价核分子。
在本发明的另一个方面,提供了一种合成多手臂偶联物的方法,该方法包括以下步骤:
(1)合成包含第一区段的三区段序列,所述第一区段包含共价连接至第二区段的5'端的第一寡核苷酸序列,所述第二区段包含多个疏水性重复核苷酸单元,所述第二区段在其3'端共价连接至包含第二寡核苷酸序列的第三区段,其中第二区段的重复核苷酸单元各自包含一个氨基基团,
(2)纯化三区段序列;
(3)在水性缓冲液中用带有末端反应性酯的PEG或其他非生物污染聚合物部分衍生化三嵌段序列,然后干燥,并在干燥的二甲基甲酰胺中进一步衍生足够长的时间以确保定量的接枝;以及
(4)纯化步骤(3)的三嵌段序列;
其中所述方法在没有重金属催化剂的情况下进行。
在该方面的某些实施方式中,所得的多手臂偶联物具有线性主链。在某些方法中,第一和第二寡核苷酸序列相同或可以彼此不同。在某些实施方式中,三嵌段序列的第二区段包含5-50个重复核苷酸单元。在某些实施方式中,重复核苷酸单元是化学修饰的。

具体实施方式
最近,我们报道了一种非阳离子、刷状结构的聚乙二醇(PEG)-DNA偶联物,称为pacDNA(聚合物辅助压实DNA),作为一种新型的治疗性寡核苷酸药物(US 2018/0230467,通过引用并入本文)。pacDNA由约30个PEG侧链和2-5条连接到中央聚降冰片烯主链的寡核苷酸链组成,赋予嵌入的寡核苷酸链以空间选择性:各种蛋白质的接触减少了,但与互补序列的杂交在动力学和热力学上几乎不受影响。这种特性显著降低了由蛋白质-核酸相互作用引起的非杂交副作用的可能性。瓶刷结构还通过提高核酸酶稳定性、加速细胞摄取、促进血液循环时间和肿瘤靶向来增强寡核苷酸的体外和体内生物活性。在与硫代磷酸酯的并列比较中,刷状偶联物在血液可用性和肿瘤浓度(在皮下异种移植小鼠模型中)方面至少高一个数量级,并且没有常见的有害副作用,如急性毒性、炎症和凝血病。重要的是,pacDNA主要由PEG组成,PEG是一种通常安全的药用制剂,使其具有高度的可翻译性。
由于在刷主链的构建中使用了开环复分解聚合(ROMP),迄今为止合成的pacDNA结构本质上是多分散的,这可能会影响后续涉及分子大小和DNA密度的理化和生物学研究的准确性。此外,如果这些材料在临床研究中取得进展,ROMP中使用的痕量Ru催化剂最终可能会成为一个关注点。
本公开提供了一种策略,以分子定义明确的形式复制基于刷状聚合物的pacDNA的特性,即具有精确数量的聚合物侧链(例如,PEG)和寡核苷酸(例如,DNA链)的单分散结构,而不使用金属催化剂。分批合成中的每个多手臂偶联物都具有相同或基本相同的分子量(MW)。目前的多手臂偶联物表现出典型的pacDNA特性,包括对核酸酶降解的抗性、改善的药代动力学、降低免疫系统激活以及在没有共运载体的情况下调节基因表达的能力,但它是一种分子纯度更高、生物相容性更高的pacDNA形式(参见US 2018/0230467,通过引用并入本文)。多手臂偶联物还表现出改善的细胞摄取,这与主链(或核)和/或接头的疏水性有关。术语“主链”和“核”在本公开全文中可互换使用。如本文所用,术语表示中心核,其可以是线性(例如,聚合物主链)或非线性(例如,多价球核),例如寡核苷酸和聚合物链连接到中心核。
如本文所用,术语“天然生物聚合物”是指由活生物体制造的任何聚合化学品,例如蛋白质、寡核苷酸和多糖。“合成生物聚合物”是指通过实验室合成制备的聚合化学品。
为了实现如此精确的多手臂结构,我们设计并展示了一个完全收敛的合成和一个组合的发散/收敛合成。对于完全收敛合成,一个或多个寡核苷酸和聚合物(例如,PEG)链分别连接到多价主链,例如纳米颗粒、合成聚合物、天然生物聚合物(寡核苷酸、肽、多糖等)或生物聚合物的改性形式(方案1)(图1)。对于组合的发散/收敛合成,寡核苷酸和主链使用自动合成依序合成、纯化,然后与聚合物(例如PEG)链偶联。如本文所用,术语“修饰的”是指化学结构与天然生物聚合物的任何偏差,例如包含至少一个修饰的核苷间键、修饰的糖和/或修饰的核碱基的寡核苷酸;含有至少一个非天然氨基酸或非天然肽键的肽;具有至少一个非天然单糖单元或糖苷键的多糖。主链相对紧凑但不是特别小(例如3-20nm、4-8nm、优选5-10nm或约5nm,假设接头中的所有键都处于完全拉伸的构象),可以完全衍生主链,同时达到高聚合物侧链密度。主链可以是线性的、二维的或三维的,例如球形。主链的疏水性足以改善与细胞膜的相互作用、细胞摄取、进入胞质空间和反义效率。
每个主链具有预定数量的聚合物侧链(在本文中也称为“聚合物臂”)和连接的寡核苷酸,例如,预定量选自5-50个聚合物侧链和1-10个寡核苷酸。多手臂偶联物预期含有5-50个聚合物侧链,例如,11个聚合物侧链和单个寡核苷酸,包含5-50个聚合物侧链和2个寡核苷酸的多手臂偶联物,包含5-50个聚合物侧链和3个寡核苷酸的多手臂偶联物,具有5-50个聚合物侧链和4个寡核苷酸的多手臂偶联物,包含5-50个聚合物侧链和5个寡核苷酸的多手臂偶联物,包含5-50个聚合物侧链和6个寡核苷酸的多手臂偶联物,包含5-50个聚合物侧链和7个寡核苷酸的多手臂偶联物,包含5-50个聚合物侧链和8个寡核苷酸的多手臂偶联物,包含5-50个聚合物侧链和9个寡核苷酸的多手臂偶联物,和具有5-50个聚合物侧链和10个寡核苷酸的多手臂偶联物。在这些实施方式的每一个中,寡核苷酸可以相同或不同。在优选的实施方式中,聚合物侧链是PEG。
聚合物侧链彼此非常接近地系连在主链上。侧链可以是均聚物或共聚物,并且可以彼此相同或不同。任何不与蛋白质发生强烈相互作用(例如,表现出隐身特性,使其能够避免被免疫细胞、肝脏受体和其他蛋白质识别)的生物相容性非阳离子聚合物均可用于生成多手臂偶联物的聚合物组分。例如,可以使用PEG、以及多糖如直链淀粉和透明质酸,以及两性离子聚合物如聚(甲基丙烯酰基-L-赖氨酸)、聚(磺基甜菜碱甲基丙烯酸酯)和聚(羧基甜菜碱甲基丙烯酸酯)。在优选的实施方式中,侧链是PEG。
对聚合物侧链的长度进行选择以对结合到多手臂偶联物主链上的寡核苷酸提供足够的保护。减少或增加侧链的长度以适应寡核苷酸组分的大小。作为一般原则,寡核苷酸越长,侧链的长度就越长。通常,侧链(在它们的卷曲状态下)比寡核苷酸组分的长度长。寡核苷酸组分的长度是从它与多手臂偶联物主链的连接点开始测量的。也就是说,如果寡核苷酸从其5'或3'端连接到主链,侧链的长度应该足以保护寡核苷酸的整个长度。另一方面,如果寡核苷酸从寡核苷酸序列的内部位置连接到多手臂偶联物主链,则侧链的长度只需与连接的寡核苷酸的最长端一样长或略长。例如,如果一条30个核苷酸的链通过位于第20个核苷酸的内部T碱基连接到主链上,那么侧链的长度应该足以为20个核苷酸长的链提供保护。
聚合物侧链的密度影响多手臂偶联物的保护特性。侧链应该足够密集以产生空间拥塞,要求结构在主链上具有足够高的多价性。由于自动化固相合成和生物共轭化学以及其他聚合方法的进步,可以轻松实现对该参数以及主链大小和聚合物侧链长度的控制。(Lu等,J.Am.Chem.Soc.,2012,134,16337;Zhang等,J.ACS Macro lets.,2013,2,809;Gutekunst等,J.Am.Chem.Soc.,2015,137,8038;Jia等,Chem.Commun.,2015,71,7843)。通常,多手臂偶联物包含5-50、15-40、20-35个聚合物侧链,而在任何批量合成中制备的每个偶联物都包含预定数量的聚合物侧链。
多手臂偶联物的寡核苷酸组分可以是单/双链DNA、或单/双链RNA。寡核苷酸可以是天然的或化学修饰的。预期连接至多手臂偶联物主链的寡核苷酸包括调节或改变由靶多核苷酸表达的基因产物的表达的寡核苷酸,或结合细胞外/细胞内非多核苷酸靶标的寡核苷酸,或能够进行特定化学反应的寡核苷酸(通常但不总是催化)。因此,考虑与靶多核苷酸杂交并抑制翻译的反义寡核苷酸、与前体mRNA结合导致某些外显子被跳跃的外显子跳跃寡核苷酸、与靶多核苷酸杂交并启动RNase活性(例如RNase H)的siRNA寡核苷酸、与双链多核苷酸杂交并抑制转录的三螺旋形成寡核苷酸、与预先选择的分子靶标结合的适体、以及进行特定化学反应的核酶或DNA酶。
通常,多手臂偶联物的寡核苷酸组分的长度范围为8至30个核苷酸,并且所有寡核苷酸的长度都在具体公开的大小的中间,以使得寡核苷酸能够实现所需的结果。因此,考虑长度为8、9、10、11、12、13、14、15、16、17、18、19、20、21、22、23、24、25、26、27、28、29和30个核苷酸的寡核苷酸。
在某些实施方式中,可在寡核苷酸的任一端掺入可检测标记以促进多手臂偶联物的追踪和定量。寡核苷酸可以是天然存在的核酸或者可以是合成衍生的或者可以是化学修饰的。
寡核苷酸通过5'连接、3'连接或通过本文公开的内部位置与主链的偶联提供了含有一个或多个寡核苷酸的多手臂偶联物。可以通过操纵主链的结构来调整偶联寡核苷酸的数量。例如,可以实现含有1、2、3、4、5、6、7、8、9或10个[或更多个]寡核苷酸的多手臂偶联物,这些寡核苷酸可以相同或不同。

考虑在本文公开的方法中使用的寡核苷酸包括通过任何方式结合到多手臂偶联物的主链的那些。不管寡核苷酸连接到主链的方式如何,在各个方面的连接都是通过5'连接、3'连接、某种类型的内部连接或这些连接的任何组合来实现的。例如,任何特定多手臂偶联物中的寡核苷酸或寡核苷酸的子集可以在它们的5'末端共价连接到主链。在另一个实例中,一条寡核苷酸链在其5'端连接到主链,而第二条寡核苷酸链在其3'端连接。
在本文提供的组合物和方法中使用的每个多手臂偶联物具有连接到主链的预定数量的寡核苷酸,例如5个寡核苷酸。结果,提供了一种基本上分子纯的、生物相容性更好的寡核苷酸偶联物形式,用于将寡核苷酸递送至细胞。每个多手臂偶联物都具有结合(杂交)一个或多个具有足够互补序列的靶多核苷酸的能力。例如,如果靶向特定mRNA,则单个多手臂偶联物能够与同一转录物的多个副本杂交。在一个实施方式中,提供一种方法,其中,多手臂偶联物被2、3、4或5个相同的寡核苷酸所官能化,即每个寡核苷酸具有相同的长度和相同的序列。在其它实施方式中,多手臂偶联物用2、3、4、或5个不相同的寡核苷酸功能化,即至少一个连接的寡核苷酸与至少一个其他连接的寡核苷酸不同,因为它具有不同的长度和/或不同的序列或修饰。在不同的寡核苷酸连接到主链的实施方式中,这些不同的寡核苷酸与相同的单一靶多核苷酸杂交(但在不同的位置)、或与编码不同基因产物的不同靶多核苷酸杂交。因此,在本发明的各个方面,单一功能化的多手臂偶联物可用于抑制多于一种基因产物的表达。因此,寡核苷酸用于靶向特定的多核苷酸,无论是在靶多核苷酸的一个或多个特定区域、还是在靶多核苷酸的整个长度上,根据需要可能导致基因表达的期望水平的抑制。
“杂交”是指根据Watson-Crick DNA互补性、Hoogstein结合或本领域已知的其他序列特异性结合的规则,通过氢键在两条核酸链之间的相互作用。杂交可以在本领域已知的不同严格条件下进行。在适当的严格条件下,两条互补链之间的杂交在反应中可达到约60%或以上、约70%或以上、约80%或以上、约90%或以上、约95%或以上、约96%或以上、约97%或以上、约98%或以上、或约99%或以上。本领域技术人员将理解,在所公开的技术中,杂交程度不如由此产生的基因产物表达抑制程度重要。
多手臂偶联物中使用的寡核苷酸是在了解一个或多个靶序列的情况下设计的。制备具有预定序列的寡核苷酸的方法是众所周知的。参见,例如,Sambrook等,《分子克隆:实验室手册(Molecular Cloning:A Laboratory Manual)》(第二版.1989)和F.Eckstein(编)《寡核苷酸和类似物(Oligonucleotides and Analogues)》,第一版。(牛津大学出版社,纽约,1991年)。寡核糖核苷酸和寡脱氧核糖核苷酸都考虑了固相合成方法(众所周知的合成DNA的方法也可用于合成RNA)。寡核糖核苷酸和寡脱氧核糖核苷酸也可以酶促制备。

在本发明的各个方面,靶多核苷酸是真核的、原核的或病毒的。在各种实施方式中,靶多核苷酸是编码基因产物的mRNA,并且基因产物的翻译受到多手臂偶联物的抑制,或靶多核苷酸是前体mRNA并且前体mRNA到mRNA的加工被改变,或靶多核苷酸为编码基因产物的基因中的DNA且该基因产物的转录受到抑制,或靶多核苷酸为病毒RNA或DNA且病毒基因组的转录、翻译或复制受到阻碍。靶多核苷酸可以是编码被抑制的基因产物的DNA,或者可以与基因产物的编码或非编码区互补。在其他实施方式中,靶DNA编码基因产物表达所必需的调控元件。“调控元件”包括但不限于增强子、启动子、沉默子、聚腺苷酸化信号、调控蛋白结合元件、调控内含子、核糖体进入位点等。在其他实施方式中,靶多核苷酸是内源复制所需的序列。
靶多核苷酸内的靶区域包括靶核酸的任何部分,如:基因的5'非翻译区(5'UTR)、即mRNA在5'方向上从翻译起始密码子开始的部分、包括5'帽位点和mRNA翻译起始密码子之间的核苷酸(或基因上的相应核苷酸),以及3'非翻译区(3'UTR)、即mRNA在3'方向上从翻译终止密码子开始的部分、包括翻译终止密码子和mRNA 3'端之间的核苷酸(或基因上的相应核苷酸)。
在本发明各个方面的一些实施方式中,靶核酸是癌细胞特异性的基因或RNA转录物,或者其是癌细胞所依赖的,例如几种类型的癌症(如非小细胞肺癌和胰腺导管腺癌)所依赖的KRAS。
对于原核靶多核苷酸,多核苷酸是基因组DNA或RNA。对于真核靶多核苷酸,多核苷酸是动物多核苷酸、植物多核苷酸或真菌多核苷酸,包括酵母多核苷酸。靶多核苷酸是基因组DNA或RNA。在某些实施方式中,靶多核苷酸是线粒体多核苷酸。对于病毒靶多核苷酸,多核苷酸是病毒基因组RNA或转录的RNA或病毒基因组DNA。
因此,本文所述的多手臂偶联物可用于诊断、预防、治疗或控制某些疾病或身体状况。在一些情况下,多手臂偶联物既是治疗剂又是诊断剂。本文提供的治疗方法包括导致靶基因产物表达的基本上任何程度的抑制,或靶基因产物的任何程度的改变的那些。
多手臂偶联物优选是可生物降解的和/或生物相容的。美国测试与材料学会将“可生物降解”一词定义为由生物活性、尤其是酶促作用引起的降解,导致材料化学结构发生显著变化。就本文而言,如果材料根据ASTM D6400在180天内经历60%的生物降解,则该材料是可生物降解的。
在一些实施方式中,本文所述的多手臂偶联物可用作细胞内诊断剂。将核酸完整地输送到细胞质中的能力不仅为调节RNA靶标提供了机会,而且为检测它们提供了机会。例如,在一些实施方式中,具有3'和/或5'可检测标记的多手臂偶联物的递送用于检测靶RNA的存在。在其他实施方式中,多手臂偶联物可以与寡核苷酸一起设计,以通过分别由于靶蛋白或小分子结合而发生的荧光变化来检测细胞内/细胞外蛋白(例如,适体)或小分子的存在。可以递送本文所述的多手臂偶联物以用于广泛范围的生物分子的核酸传感器,这些生物分子例如通过在靶分子结合时增加或减少荧光来提供其存在的方便读数。

为了实施本发明的方法,可以口服给药、肠胃外给药、皮下给药和/或静脉内给药多手臂偶联物和含有此类偶联物的组合物。在某些实施方式中,口服给药多手臂偶联物或含有偶联物的药物组合物。在其他实施方式中,将多手臂偶联物或含有偶联物的药物组合物静脉内给药或通过注射到靶位点,例如肿瘤或肌肉中。替代的给药途径包括舌下、肌内和透皮给药。
在本发明的一些实施方式中,将多手臂偶联物或含有偶联物的组合物应用于生物样品,例如血液样品或从对象(例如人或其他哺乳动物)获得的其他组织。在这种情况下,多手臂偶联物任选地用一种或多种可检测标记进行标记。
还提供了用于抑制靶多核苷酸基因表达的试剂盒。在该方面的一个实施方式中,试剂盒包含至少一种类型的如本文所述的多手臂偶联物或多种类型的多手臂偶联物,提供多种不同的如本文所述的寡核苷酸。偶联物上的寡核苷酸具有与靶多核苷酸的一部分的一个或多个序列互补(或如本文所公开的充分互补)的一个或多个序列。该试剂盒任选地包括一种或多种其他类型的多手臂偶联物,其具有与靶多核苷酸的第二部分或第二靶序列互补的序列。
在所提供的试剂盒的一些实施方式中,寡核苷酸包括可检测标记或试剂盒包括可连接到寡核苷酸或多手臂偶联物的可检测标记。
实施例
实施例1:通过收敛方法合成多手臂偶联物
为了证明本文所述的多手臂偶联物的合成,设计了一种收敛方法,即将寡核苷酸和PEG侧链依次偶联到多价核(图1)。选择针对人表皮生长因子受体2(Her2)转录本的18聚体反义DNA序列作为模型链(序列:5'TTT CTC CAT GGT GCT CAC 3')(SEQ ID:3)。涉及二苯并环辛炔(DBCO)修饰的DNA的应变促进的点击反应被用于官能化叠氮化物核心,以避免Cu诱导的核碱基损伤。DBCO基团位于序列的5'端(用于5'-端偶联)或位于胸腺嘧啶C5甲基(用于在内部位置偶联,下表1)。后者是通过使DNA的中心更靠近主链来进一步减少DNA暴露并促进保护。对于PEG组分,选择了具有两种不同MW(Mn=5或10kDa,PDI<1.03)的链,它们应分别产生寡核苷酸负载含量(重量%)为8.1%和4.5%的多手臂结构。
在CBr4、1,5-二氮杂-双环[4.3.0]壬-5-烯(DBU)和邻二氯苯存在下,通过将对称丙二酸酯、即双(叠氮四乙二醇)丙二酸酯偶联到富勒烯C60上,合成了十二烷基叠氮基富勒烯C60核,这产生了具有明确定义的Th八面体对称性和12个表面叠氮化物的六边形加合物。通过13C NMR谱(由于Th对称性显示两个sp2峰)、FT-IR光谱(存在叠氮化物振动)和基质辅助激光解吸电离飞行时间质谱证实合成成功(图2、3和4)。
在第一个偶联步骤中,大量过量的C60核用于衍生DNA。化学计量确保多价核上单个位点的修饰是有利的。偶联后,使用反相HPLC纯化DNA-C60偶联物,其在非变性聚丙烯酰胺(12%)凝胶电泳(PAGE)中显示为单个尖锐条带,与游离DNA相比迁移速度稍慢。有两条或更多条DNA链连接到同一核,电泳迁移会慢得多,正如使用DNA的二聚体所证明的那样。在第二步中,过量的DBCO修饰的PEG(Mn=5或10kDa)用于衍生核的剩余叠氮化物,并通过水性凝胶渗透色谱(GPC)纯化产物。GPC色谱图中的单峰、非常窄的尺寸分布证明了C60多手臂偶联物的成功合成(图5a)。有趣的是,尽管具有相同的MW,具有5kDa PEG的中链锚定多手臂偶联物(C60 MC-5k-m)的保留时间比5'锚定多手臂偶联物(C60 MC-5k)稍长,这表明C60 MC-5k-m是一个更紧凑的结构,DNA的暴露可能更少。纯化和冻干偶联物的FT-IR光谱显示特征叠氮化物伸缩振动(2,105cm-1,图3)完全消失,表明叠氮化物已被完全消耗。琼脂糖凝胶电泳(1%)显示了由于大量PEG与通过的阳离子发生瞬时相互作用而导致的多手臂偶联物的向上迁移条带(图5b)。C60 MC-10k、C60 MC-5k-m和C60 MC-5k的ζ电位分别为-3.6、-10.0和-16.0mV,所有这些都比游离DNA负得少得多(-27mV)。如原子力显微镜(AFM,图5c)所证明的,多手臂偶联物具有高度均匀的尺寸和球形形状,干态直径约为42-50nm,这与动态光散射(DLS)流体动力学尺寸测量结果一致(图5d)。
实施例2:通过组合的发散/收敛方法合成多手臂偶联物
在第二种方法中,多手臂偶联物是通过组合发散/收敛方法合成的(参见图6)。在该方法中,固相亚磷酰胺化学用于合成三区段序列:一个正常的寡核苷酸序列,然后是30个重复的定制亚酰胺,然后是另一个寡核苷酸序列。三嵌段链的完整序列为:5'-GCT ATT AGGAGT CTT TTT XXX XXX XXX XXX XXX XXX XXX XXX XXX XXX TTT GCT ATT AGG AGT CTT-3'(SEQ ID:1)。X单元是定制设计的非天然核苷酸,每个X单元带有一个胺基团(用于稍后与PEG偶联)。X单元上的R基团很重要;它必须具有足够的疏水性,例如甲基,最终的多手臂偶联物才能进行有效的细胞摄取。另外两个片段由相同的序列组成,它们与KRAS mRNA 3'非翻译区中的序列互补。该三区段结构使用反相HPLC纯化,然后中间段(X核苷酸)以定量方式接枝PEG侧链(Mn=10kDa,PDI<1.03)。该过程确保每个偶联物的寡核苷酸数量精确(正好两个),并规定了可用作质量控制措施的目标MW。例如,与目标MW的任何超过17%的偏差都被认为是不可接受的(17%的数字基于之前的一项研究,该研究表明至少需要25条PEG才能实现基于刷状聚合物的pacDNA的典型生物学特性)(Jia等,J.Am.Chem.Soc.2017;139,10605)。在本文中,“发散”是指主链由组成单体合成的事实,“收敛”是指PEG侧链如何在三区段主链上聚集在一起。多手臂偶联物具有线性主链,因此被称为线性-MC-10k。
优选地,发生中间片段的完全PEG衍生。为了避免在pacDNA中存在大量由叠氮化物-炔点击化学产生的三唑(这可能会诱导抗三唑免疫),采用伯胺和反应性酯修饰PEG之间的酰胺化化学。该反应的持续时间(0℃下约4小时)受反应性酯在水性介质中水解的限制,水性介质是寡核苷酸的最佳溶剂。但是,这种限制通过两阶段反应方案消除:三嵌段序列在水中的初始部分PEG衍生化,然后干燥并在干燥的二甲基甲酰胺中进一步反应。后一阶段优选进行超过72小时以确保定量接枝。如通过二甲基甲酰胺(DMF)GPC确定的,线性-MC-10k的分析批次(毫克级)在重复、独立的合成中显示出与目标MW的不可检测(<5%)偏差,这也表明与基于刷状聚合物的pacDNA相比,多手臂偶联物的多分散性降低(图7)。重要的是,新化学没有用于传统pacDNA合成的重金属催化剂(其中痕量可能保留在产品中),降低了抗三唑免疫的可能性,并通过使用天然存在的化学物质提高了生物相容性(图8)。
实施例3:多手臂偶联物的核酸酶抗性
研究了多手臂偶联物阻止核酸酶降解的能力,这是基于刷状聚合物的pacDNA的标志性特征。经荧光标记的多手臂偶联物的荧光通过与dabcyl标记的互补链杂交而被淬灭。添加DNase I后,双链DNA被切割,导致荧光团的释放和荧光增加。与游离DNA相比,C60 MC-10k和线性-MC-10k均展现出延长的DNase I半衰期(tl/2)(长9-15倍,图9),与基于刷状聚合物的pacDNA10k相当。另一方面,C60 MC-5k对DNA的保护有限,仅显示出长约2.2倍的tl/2。这个结果并不意外,因为荧光团位于DNA的外围(3');超出PEG“云”的部分应经历空间屏蔽的快速下降。通过中链锚定将DNA连接到核C60-MC-5k-m,tl/2提高到游离DNA的4.5倍。相比之下,Y形PEG-DNA偶联物(每个PEG臂20kDa;40kDa总MW)无法有效保护DNA链(长约1.3倍的tl/2)。这些结果证实PEG侧链的分子量、它们的密度/排列以及DNA相对于主链的位置都是空间屏蔽的重要因素。
实施例4:使用多手臂偶联物减少诊断中的假阳性
互补序列与蛋白质的结合选择性的提高以及明确定义的分子结构使多手臂偶联物成为构建更高阶结构(例如纳米耀斑)的有吸引力的材料。在典型的纳米耀斑中,由荧光团标记的报告链和粘性端组成的双链DNA通过硫醇-金键连接到金纳米颗粒(AuNP)核,该核是荧光淬灭剂。在被靶标链置换后,含有荧光团的报告分子被释放并重新获得其荧光,从而表明靶标的存在(图10a)。在这种设计下,DNA的酶促降解和与蛋白质的非特异性结合可能会导致假阳性信号。我们使用与硫醇标记的正义链杂交的反义C60 MC-5k构建了靶向Her2的纳米耀斑,并将其与用游离DNA制成的耀斑进行了比较。当将DNase I添加到耀斑中时,与基于游离DNA的耀斑相比,C60 MC-5k版本随时间呈现出显著较低的背景荧光,这可能是由于密集的PEG电晕阻碍了蛋白质-DNA相互作用(图10c)。当纳米耀斑与过度表达Her2的细胞系SKOV3(人卵巢)一起孵育时,流式细胞术和共聚焦显微镜观察到两种形式的纳米耀斑都有明显的反应(图11)。然而,当颗粒与Her2低表达(MCF7,人乳腺腺癌)和非表达(B16,小鼠黑色素瘤)细胞一起孵育时,正常纳米耀斑显示出比pacDNA耀斑更高的背景信号。这些结果表明C60 MC-5k耀斑不太容易出现背景信号,更适合检测低丰度的靶转录本。
实施例5:多手臂偶联物的细胞摄取
为了使多手臂偶联物在体外实现高反义活性,有效的细胞摄取很重要。研究了SKOV3细胞(一种显示Her2癌基因过度表达的人卵巢癌系)中C60 MC的摄取。将细胞与经荧光标记的多手臂偶联物和游离DNA(1mM DNA)在无血清培养基中孵育6小时。共聚焦显微镜和流式细胞术显示游离DNA、C60MC-5k、C60 MC-5k-m和C60 MC-10k的摄取量按升序排列,最高和最低之间的差异约为10倍(图12)。有趣的是,两种C60 MC-5k结构表现出不同的摄取水平(与游离DNA相比,C60 MC-5k-m为6.6倍,C60 MC-5k为2.7倍;游离DNA为1倍)。C60 MC-5k的较低摄取归因于额外的DNA暴露和相关的负电荷。这些结果证实,多手臂偶联物可以以分子定义明确的形式成功复制基于刷状聚合物的pacDNA的摄取特性。
实施例6:多手臂偶联物对基因表达的影响
我们评估了C60 MC通过SKOV3细胞中Her2转录物的反义调节来敲减蛋白质表达的能力。将细胞与样品和对照(500nM或1mM DNA)在无血清培养基中孵育15小时,然后在全血清培养基中再培养48小时。然后收获细胞,并通过蛋白质印迹检测Her2表达(图13a)。发现C60 MC-10k和C60 MC-5k-m能够在两种浓度下敲减Her2表达,具有大致相当的活性(约60-70%敲减),表明发生了一定水平的内体逃逸。相比之下,C60 MC-5k表现出较低的反义活性(约30%-40%敲减),而Y形PEG-DNA偶联物(每个PEG臂20kDa;40kDa总分子量)是无效的。按照制造商建议的方案使用Lipo6000TM-DNA复合物作为阳性对照,产生约50%的敲减。然而,C60 MC的细胞毒性要小得多(图13b)。这些结果证明本文公开的多手臂偶联物是不需要聚阳离子转染运载体的自转染剂,其被认为具有更好的翻译潜力。
实施例7:多手臂偶联物对血浆药代动力学的影响
抗癌纳米药物系统到达病理部位的一种主要机制是通过受损的脉管系统经由血液循环和外渗,然后瘤内滞留。因此,实现纳米药物足够高的肿瘤浓度的剂量要求在很大程度上取决于药物在血液循环中的寿命。为了评估多手臂偶联物的血浆药代动力学,在尾静脉中对有免疫活性的C57BL/6小鼠注射具有相同DNA浓度的游离DNA或线性-MC-10k(均用Cy5标记)。在长达24小时的各种预定时间点收集和分析血样(图14)。两个样品都迅速分布到组织中,分布半衰期(t1/2α)≤30分钟,但线性-MC-10k显示出比游离DNA(t1/2β=27分钟)更长的消除半衰期(t1/2β约3小时)。血浆浓度也存在显著差异。注射后1小时,血浆中仅剩余约0.9%的注射游离DNA。线性-MC-10k在血液滞留方面更有效,>50%的注射剂量在1小时时留在循环中。根据曲线下面积(AUC)(AUC线性-MC-10k,∞/AUC游离DNA,∞=约12.5)确定,血液浓度和消除率的差异导致线性-MC-10k的血液可用性显著高于游离DNA。
上述实施例中使用的材料和方法
ω-胺封端的聚(乙二醇)甲基醚(Mn=5和10kDa,PDI<1.03)购自中国上海芃硕生物科技有限公司(Shanghai Ponsure Biotech.Inc.)。琥珀酰亚胺基羧甲基酯封端的聚(乙二醇)甲基醚(Mn=10kDa,PDI=1.05)购自美国键凯科技有限公司(Jenkem Technology)。二苯并环辛炔(DBCO)-N-羟基琥珀酰亚胺(NHS)酯购自美国西格玛奥德里奇公司(Sigma-Aldrich Co.)。DNA合成试剂购自美国格伦研究公司(Glen Research Co.)。QubitTMssDNA分析试剂盒购自美国赛默飞世尔公司(Thermo Fisher Scientific,Inc.)。HPLC级乙腈购自美国泰迪亚公司(TEDIA Co.Inc.)。HPLC级四氢呋喃(THF)购自瑞典欧普森公司(OceanpakCo.)。SKOV3细胞系购自中国科学院上海生物技术研究所(Shanghai Institute ofBiological Technology of the Chinese Academy of Sciences)。GibcoTM高糖Dulbecco改良的Eagle培养基(DMEM)购自美国赛默飞世尔科技公司。胎牛血清(FBS)购自中国浙江天杭生物科技股份有限公司(Zhejiang Tianhang Biotechnology Co.,Ltd.)。生物试剂,包括HER2/ErbB2兔多克隆抗体、抗GAPDH兔多克隆抗体、赫斯特33342、RIPA裂解缓冲液I、DNase I,均购自中国生工生物工程(上海)股份有限公司(Shanghai Sangon Biotech Co.)或中国碧云天生物技术有限公司(Beyotime Biotech.Co.)。细胞计数试剂盒-8(CCK-8)购自中国上海尚宝生物科技有限公司(Saint-Bio Co.)。除非另有说明,否则试剂按原样使用。水性凝胶渗透色谱(GPC)测量在Waters Breeze 2系统(美国Waters公司)上进行,该系统与2998/410PDA检测器联用,带有两个PL水凝胶-OH 8μm MIXED-M柱和一个PL水凝胶-OH保护柱(安捷伦科技公司(Agilent Technologies),美国),以1.0mL/分钟的流速运行。THFGPC在Waters Breeze 2系统上进行,该系统与2998PDA检测器联用,带有两个PL凝胶5μmMIXED-D柱和一个PL凝胶MIXED保护柱(安捷伦科技公司,美国),以1.0mL/分钟的流速运行。反相HPLC在配备2998PDA检测器和Waters对称C18柱(3.5μm,4.6×150mm)的Waters Breeze2系统上进行,以1.0mL/分钟的流速运行,使用三乙基乙酸铵(TEAA)缓冲液(0.1M)和HPLC级乙腈作为流动相。在Bruker 400MHz NMR光谱仪(Bruker公司,德国)上获得1HNMR光谱。基质辅助激光解吸电离飞行时间质谱(MALDI-ToF MS)测量在Bruker Ultraflextreme质谱仪(布鲁克道尔顿公司(Bruker Daltonics Inc.),美国)上进行。动态光散射(DLS)和zeta电位数据在马尔文Zetasizer Nano ZSP仪器(马尔文帕纳科公司(Malvern Panalytical),英国)上获得。在Dimension Icon AFM(Bruker公司,德国)上使用轻敲模式在新鲜切割的云母基底上获得原子力显微镜(AFM)图像。凝胶图像记录在FluochemQ成像系统(蛋白质简单公司(Protein Simple Inc.),美国)上。使用Spark 10M酶标仪(TECAN集团公司,瑞士)测量96孔板。共聚焦显微镜图像是在Nikon TI-E+Al显微镜(尼康公司(Nikon Co.),日本)上拍摄的。使用BD FACSVerse(BD生物科学公司(BD Biosciences),美国)进行流式细胞术测量。傅里叶变换红外光谱(FT-IR)在Varian 2000系统(赛默飞世尔科技公司,美国)上在400-3500cm-1范围内进行,样品在KBr固体中稀释并压实形成薄颗粒。使用Cary 50分光光度计(安捷伦科技公司,美国)获得紫外-可见光谱。在Hitachi F7000分光荧光计(日立高科技公司(Hitachi High-Technologies),日本)上记录荧光光谱。使用标准固相亚磷酰胺方法在ABI 3400DNA合成仪(应用生物系统公司(Applied Biosystems),USA)上合成DNA序列。使用氢氧化铵水溶液(基于28-30%NH3)在55℃下将DNA链从可控孔玻璃载体上切割17小时,并用反相HPLC纯化。

C60多手臂偶联物和Y型PEG-DNA偶联物的合成
叠氮基改性的C60核如下所述合成。简而言之,首先从丙二酰氯和四乙二醇(总产率约75%)分三步制备双功能叠氮化物接头双(叠氮四乙二醇)丙二酸酯。接着,将CBr4(100当量)、丙二酸酯连头(10.0当量)和1,8-二氮杂双环[5.4.0]十一-7-烯(DBU,20.0当量)依次加入富勒烯C60的无水邻二氯苯溶液(1.00当量)中。将反应混合物在氩气和室温下搅拌72小时,然后进行柱层析(CH2Cl2∶MeOH 100∶0-97∶3梯度,v∶v),得到棕色油状物(约15%产率)。
为了将单条DNA链偶联到核上,将DBCO修饰的DNA链(800μL水中的10nmol)与大量过量的核在10μL DMSO(120∶1叠氮化物∶DBCO,mol∶mol)中混合。将反应混合物置于1.5mL微量离心管中振荡4小时,然后冻干,重新溶解于水中,并通过反相HPLC纯化,得到DNA-C60和DNA-m-C60(中链锚定DNA)偶联物。与未修饰的DNA相比,纯化的偶联物在聚丙烯酰胺凝胶电泳中显示出轻微的迁移率差异(12%,图14)。为了完全转化DNA-核偶联物(DNA-C60和DNA-m-C60)上剩余的叠氮化物基团,将过量的DBCO-PEG与DI水中的偶联物混合([DNA]=10μM;5∶1DBCO∶叠氮化物,mol∶mol)。将反应混合物在Eppendorf热混合器C上在35℃下振摇10天。此后,通过水性GPC去除未反应的PEG。FT-IR显示叠氮化物基团的消耗低于检测不到的水平(图3)。
为了合成Y形PEG(40kDa)-DNA偶联物(YPEG-DNA),将YPEG-叠氮化物(12nmol;叠氮化物位于两个20kDa PEG臂相遇的接合点)和5'DBCO官能化的DNA(10nmol)溶解在微量离心管中的300μL NanopureTM水中。将混合物在室温下在Eppendorf热混合器C上振摇过夜,然后使用MINI透析装置(MWCO 3500,赛默飞世尔公司)对NanopureTM水进行透析以脱盐。然后将透析液在0.5x tris/硼酸盐/EDTA(TBE)缓冲液中的1%琼脂糖凝胶中进行电泳。切下含有偶联物的凝胶条带并进行电洗脱以将偶联物与凝胶分离。使用NanopureTM水透析从提取的偶联物中去除TBE缓冲液。
线性多手臂偶联物的合成
用于线性多手臂偶联物的主链和寡核苷酸组分是通过固相寡核苷酸合成来合成的。在合成周期中采用了更长的偶联时间(10分钟)。合成后,主链化合物(带有三苯甲基)从可控孔玻璃(CPG)载体上切割下来,并在30%铵/40%甲胺1∶1(AMA)中在65℃下脱保护15分钟,然后通过反相HPLC纯化。随后通过用20%乙酸处理1小时去除三苯甲基保护基团并在水溶液中用乙酸乙酯萃取3次。冻干后,将10nmol主链化合物溶解在200μL碳酸氢钠溶液(pH=8)中并冷却至4℃。然后,将NHS酯封端的PEG(10kDa,就胺基团而言为100当量;每个主链化合物在X单元上具有30个胺基团)添加到主链化合物溶液中。将混合物在4℃下振荡过夜,然后在Nanopure水中透析,通过冻干干燥,并重新溶解在干燥的DMF(200μL)中。然后,将NHS酯封端的PEG(10kDa,就胺基团而言为100当量)与10μL三乙胺一起加入DMF溶液中。混合物在室温下振荡72小时,然后对Nanopure水进行透析,冻干,并通过水性GPC纯化。
核酸酶降解动力学分析
游离DNA、Y形PEG-DNA偶联物、C60 MC和线性MC(2μM DNA,FAM或Cy5标记)均与2摩尔当量的互补、dabcyl标记的DNA在lx PBS缓冲液中混合。将混合物加热至80℃并在12小时的时间内在热密封容器中缓慢冷却至室温,以允许链退火。然后在测定缓冲液(10mM Tris、2.5mM MgCl2和0.5mM CaCl2,pH=7.5)中将双链体稀释至500nM,并将各100μL转移至96孔板。然后加入DNase I并快速混合,最终浓度为0.5单位/mL。使用酶标仪立即测量样品的荧光(ex=485nm,em=530nm),然后每30秒测量一次,持续4小时。通过向混合物中加入大量过量的DNase I来确定终点,并监测荧光直到没有观察到额外的增加。
MC纳米耀斑的制备和表征
制备了13nm AuNP,用作纳米耀斑的荧光淬灭剂。简而言之,将1mM HAuCl4水溶液(10mL)倒入用王水清洗过的50mL圆底烧瓶中,并在搅拌的同时使其剧烈沸腾和回流。然后,快速加入0.5mL 38.8mM柠檬酸三钠溶液。溶液颜色由浅黄色变为透明,变为黑色,再变为深红色。颜色变化后,将溶液再回流15分钟,然后冷却至室温。如紫外-可见光谱所示,颗粒的最大吸收(λmax)为520nm。
纳米耀斑采用Liu等(J.Am.Chem.Soc.2017,139,28,9471)报道的冷冻方法制备。简而言之,FAM标记的游离DNA或C60 MC-5k(反义链)分别在磷酸盐缓冲盐水(lxPBS,pH 7.4)中通过热退火(见上文)与它们在5'端带有巯基的互补正义链杂交(1∶1.2反义∶正义,mol∶mol)。然后将预先形成的DNA双链体添加到柠檬酸盐封端的AuNP([AuNP]=10nM;硫醇∶AuNP=200∶1mol∶mol),并将混合物立即放入冰箱(-20℃)中冷冻。2小时后,将等体积的NaCl溶液(0.6M)添加到冷冻混合物的顶部,并将反应小瓶缓慢升温至室温,最终得到0.3M的[NaCl]。解冻后,纳米颗粒保持鲜红色,表明官能化成功(图10)。通过三轮连续离心(13000rcf,10分钟)、去除上清液和在Nanopure水中重新悬浮来纯化纳米耀斑。在最后一轮离心之后,将浓缩的纳米颗粒重新悬浮在3xPBS中。
为了测试纳米耀斑对靶序列的响应,每个样品都用过量的互补序列或杂乱序列处理,然后在37℃下孵育15分钟。在荧光光谱仪上记录荧光光谱,激发波长为488nm,发射波长为510nm至800nm。为了证明DNA双链体的酶促裂解可能产生的背景信号,将纳米耀斑在DNase I测定缓冲液中稀释至500nM,并将每种样品各100μL转移到96孔板中。加入DNase I并快速混合,最终浓度为2单位/mL。使用酶标仪立即测量样品的荧光(ex=485nm,em=530nm)并每15秒测量一次,持续1小时。在这两种测定中,每个样品的荧光强度都被归一化为最大荧光终点,通过在氧气存在下使用等分的浓缩KCN(2.0M)溶解AuNP淬灭剂来确定。
细胞培养
细胞在含有10%胎牛血清(FBS)、1%谷氨酰胺和1%抗生素的DMEM培养基中生长。细胞在37℃、5%CO2细胞培养箱中培养。
共聚焦荧光显微镜
为了研究多手臂偶联物的细胞摄取,将细胞以5.0×105个细胞/孔的密度接种在3.5cm玻璃底板中,并在37℃和5%CO2下培养24小时。将含有等量DNA浓度(1mM)的游离DNA或多手臂偶联物的无血清DMEM添加到每个孔中,然后在37℃下孵育6小时。然后将用于活细胞的赫斯特33342核染色溶液加入培养基中10分钟,并在4℃下用4%甲醛固定细胞过夜。然后用PBS(3x)轻轻洗涤细胞并立即在尼康公司共聚焦激光扫描显微镜上成像。
流式细胞术
将细胞以2.0×105个细胞/孔的密度接种在6孔板中,并在37℃和5%CO2下培养过夜。将含有游离DNA、Y形PEG-DNA和多手臂偶联物(1mM DNA)的无血清DMEM培养基加入每个孔中,然后孵育6小时。然后将细胞用PBS洗涤3次并通过胰蛋白酶消化收获。立即通过流式细胞术(BD FACS Verse)分析所有样品以确定细胞内化的程度。
蛋白质印迹
将细胞接种在24孔板中并培养24小时,然后用无血清DMEM替换培养基并加入样品/对照(DNA[500nM]、C60 MC(500nM或1μM)和Lipo6000TM复合DNA[200nM,遵循制造商建议的方案])。15小时后,将培养基更换为新鲜的完全生长培养基,并将细胞再培养48小时。使用100μL放射免疫沉淀分析(RIPA)细胞裂解缓冲液制备全细胞裂解物。使用Nanodrop 2000分光光度计(赛默飞世尔科技公司,美国)测定蛋白质浓度。等量(35μg)的蛋白质样品通过4-20%的预制梯度凝胶进行分级,转移到聚偏二氟乙烯(PVDF)膜上,并用含有吐温20的Tris缓冲盐水(TBST)中的5%脱脂牛奶在室温下封闭1小时。通过使用兔抗Her2一抗(1,000∶1,美国细胞信号传导技术公司(Cell Signaling Technology,Inc.))和兔抗GAPDH一抗(1,000∶1,中国生工生物工程(上海)股份有限公司)以及使用ECL蛋白质印迹底物的HRP偶联的山羊抗兔IgG二抗(2,000∶1,中国生工生物工程(上海)股份有限公司)进行蛋白质印迹分析蛋白质。
细胞毒性试验
C60 MC的细胞毒性使用CCK-8测定法进行评估。简而言之,将SKOV3细胞接种在96孔板中的100μL培养基中并培养24小时。然后用不同浓度(50、100、200、500、1000nM)的总DNA的游离DNA和C60 MC处理细胞。Lipo6000TM在制造商建议的条件下用作阳性对照。用培养基处理的细胞用作阴性对照。24小时后,加入细胞计数试剂盒8(CCK-8)试剂(10μL/孔)。将细胞进一步孵育2小时,并使用酶标仪记录450nm处的吸光度。
药代动力学
免疫活性小鼠(C57BL/6)用于检查Cy5标记的线性-MC-10K和游离DNA的药代动力学。将小鼠随机分为两组(n=4)。样品通过尾静脉以相等的DNA浓度(500nmol/kg)静脉内给药。在不同的时间点(30分钟、2小时、4小时、10小时和24小时)使用带有肝素钠的BDVacutainerTM血液收集管从下颌下静脉收集血样(50μL)。通过以3000rpm离心15分钟获得肝素血浆,等分到96孔板中,并在协同HT(美国佛蒙特州伯腾仪器公司(BioTekInstruments Inc.))上测量荧光强度。使用为新鲜收集的血浆中的每个样品建立的标准曲线,估计血样中线性-MC-10K和DNA的量。为了建立标准曲线,在测量荧光之前,将已知量的样品与新鲜收集的血浆在室温下孵育1小时。
Claims (52)
