Abstract

背景技术
适配体(aptamer)为具有茎、环、发夹等结构的单链DNA或RNA分子,并且为通过具有固有三级结构来具有与特定蛋白、病毒或肽等的结合能力的物质。为了发现以高亲和力与特定靶物质结合的适配体,需要重复进行1015个或多个DNA文库与靶物质之间的结合和分离过程,从而从一组随机合成的DNA文库中体外(in vitro)筛选与靶物质特异性结合的小数DNA的过程,这种方法被称为SELEX(Systemic Evolution of Ligands byExponential Enrichment)。

尤其是,由于30-50%的KRAS突变蛋白出现在结肠癌、肺癌中,70-95%的KRAS突变蛋白出现在胰腺癌中,如果无法控制KRAS突变蛋白,即使向癌症患者施用抗癌剂,也仍然无法期待有效的治疗结果,并且KRAS突变蛋白的异常激活导致的持续的细胞生长信号表明KRAS突变为癌症发生和癌症发展的重要因素,因此虽然控制激活的KRAS的抗癌剂的开发正在进行中,但尚未开发出直接控制KRAS的靶抗癌剂,因此需要对其进行开发。

技术方案
一方面提供一种适配体,其包括由SEQ ID NO:1或SEQ ID NO:2组成的核苷酸序列,并且与KRAS蛋白特异性结合。
以下,将更详细地描述。
所述“适配体(Aptamer)”是指一种单链核酸,其自身具有稳定的三级结构,同时具有能够以高亲和力和特异性与靶分子结合的特征。所述适配体可以为DNA、RNA或变形的核酸。自从首次开发出名为SELEX(Systematic Evolution of Ligands by EXponentialenrichment)的适配体发现技术以来,不断发现了许多能够与包括小分子有机物、肽和膜蛋白在内的各种靶分子结合的适配体。适配体常常与单抗体相比较,因为其具有能够以固有的高亲和力和特异性与靶分子结合的特点,并且被认为具有作为替代抗体的巨大潜力,尤其是作为“化学抗体”。

KRAS蛋白除了在动物体内制备外,还可以通过使用小鼠等哺乳细胞、昆虫细胞和大肠杆菌等细胞来制备,也可以通过化学合成来制备。在通过培养细胞或化学合成来制备的情况下,可以容易地制备突变体。在本文中,突变体是指几个氨基酸被取代的或氨基酸序列的一部分,并且是指KRAS原本具有的具有至少一个或多个活性的蛋白或肽。当氨基酸被取代时,被取代的氨基酸可以为天然氨基酸,也可以为非天然氨基酸。一方面所述的KRAS蛋白特别包括其突变体,例如可以为KRAS蛋白氨基酸的12位氨基酸甘氨酸变成天冬氨酸或缬氨酸的突变。

抑制KRAS的信号传导活性是指阻断KRAS具有的任意信号传导活性的能力。例如,众所周知,KRAS与Raf-1激酶结合,然后通过MEK等来对ERK进行磷酸化,从而激活癌症发生信号传导通路,并且通过这些信号传导通路来诱导各种细胞因子或趋化因子的生产。因此,KRAS信号传导阻断活性可以是指阻断存在于KRAS信号传导通路的下游的这些细胞因子或趋化因子等的生产的活性。由于这些细胞因子或趋化因子的表达诱导癌细胞的生长和发生,因此KRAS的信号传导阻断活性也可以是指对其活性的阻断。
所述适配体的长度没有特别限制,通常可以在约200个核苷酸以下,但众所周知,核苷酸总数越少,化学合成和大量生产就越容易,成本优势也就越大。因此,从适用于药物用途的角度来看,一方面的发明,例如适配体可以为约10至200个核苷酸、50至150个核苷酸、55至100个核苷酸、60至90个核苷酸的长度。
一方面的适配体可以包括核心序列或随机序列,并且可以在本说明书中互换使用。所述核心序列是指如果具有显示其序列的核苷酸序列,则能够执行适配体的功能的核心区域。所述适配体的核心序列可以为一方面的适配体,可用于增加与KRAS的结合、KRAS与Raf-1之间的结合阻断活性等的所有核苷酸序列,例如可以由SEQ ID NO:1或2组成的核苷酸序列。一方面的适配体可以是指具有在两端5'端和3'端都恒定保守的引物核苷酸序列(conserved primer region)与核心序列结合的形式的适配体。一方面的适配体可以进一步包括在由所述SEQ ID NO:1或2组成的核苷酸的5'端和3'端中的任何一个或多个处的5至50个核苷酸的连续多核苷酸,并且所述连续多核苷酸可以为引物序列。所述适配体的引物序列是指引物能够附着的序列。

一方面的适配体可以通过本说明书中公开的和本领域本身已知的方法来进行化学合成。适配体根据各种结合模式与靶物质结合,例如使用磷酸基的负电荷的离子键、使用核糖的疏水键和氢键、使用核酸核苷酸的氢键或堆积作用(stacking interaction)等。尤其是,使用与构成核苷酸的数目一样多的磷酸基的负电荷的离子键很强,并且与存在于蛋白表面的赖氨酸或精氨酸的正电荷结合。因此,不参与与靶物质的直接结合的核酸核苷酸可以被取代。尤其是,由于茎(stem)结构的一部分已经形成核苷酸对,并且面向双螺旋结构的内部,因此核酸核苷酸难以直接与靶物质结合。因此,在许多情况下,即使一个核苷酸对被另一个核苷酸对取代,适配体的活性也不会降低。即使在不形成核苷酸对的结构中,例如环结构等,当核酸核苷酸不参与与靶分子的直接结合时,核苷酸也可以被取代。
适配体可以通过使用SELEX方法及其改进方法(例如,Ellington et al.,(1990),Nature,346,818-822)来制备。在SELEX方法中,可以通过增加轮数或使用竞争物质来浓缩并筛选与靶物质的结合强度较强的适配体。因此,可以通过调整SELEX的轮数和/或改变竞争状态来获得结合强度不同的适配体、结合形式不同的适配体以及结合强度或结合形式相同但核苷酸序列不同的适配体。此外,虽然SELEX方法包括通过PCR的扩增过程,在该过程中添加诸如使用锰离子之类的突变,从而可以实施更具多样性的SELEX。
如上所述,可以通过实施优化的SELEX来进一步增强具有选择的活性的适配体。优化的SELEX可以制备确定任何序列的适配体的一部分作为随机序列的模板或掺杂有10至30%的随机序列的模板,并且可以再次实施SELEX。
包括在所述适配体中的核苷酸的核糖(ribose)可以修饰为例如,2'号碳上的氢(Hydrogen)被氟基(fluoro group)或氨基(amino group)取代,或2'号碳上的羟基(OHgroup)被甲氧基(methoty group)取代。
所述适配体可以包括由以下所示的SEQ ID NO:3至6组成的核苷酸序列中任何一个,或者,只要其通过与KRAS结合来阻断KRAS与Raf-1的结合,可以为本领域适配体的多个缀合物。
对于所述适配体的多个缀合物,缀合可以以串联(tandem)结合实施。此外,可以在缀合时使用接头。作为接头,可以提及核苷酸链(例如,1至约20个核苷酸)和非核苷酸链(例如,-(CH2)n-接头、-(CH2CH2O)n-接头、六甘醇接头、TEG接头,包括肽的接头、包括-S-S-键的接头、包括-C0NH-键的接头、包括-0P03-键的接头)。对于在所述多个缀合物中的多个,只要其为两个或多个没有特别限制,例如可以为2个、3个、或4个。
所述适配体可以包括两个或多个茎-环结构(Stem-Loop Structure),并且所述环结构可以由4至10个核苷酸组成。

所述用于预防或治疗癌症的药物组合物可以通过在所述适配体上混合药学上可接受的载体,即生理盐水、无菌水、林格氏液、缓冲盐水、环糊精、葡萄糖溶液、麦芽糊精溶液、甘油、乙醇、脂质体和这些成分中的一种或多种来使用,并且根据需要可以进一步包括诸如抗氧化剂和缓冲液之类的其他常规添加剂。此外,可以通过额外添加稀释剂、分散剂、表面活性剂、粘合剂和/或润滑剂来制备成诸如水溶液、悬液、乳剂之类的用于注射的制剂、丸剂、胶囊剂、颗粒剂或片剂。进一步地,可以通过本领域适当的方法或使用雷明顿的文献(Remington's Pharmaceutical Science,Mack Publishing Company,Easton PA)中公开的方法来根据各成分优选制备。所述药物组合物没有特别限制,但可以制备成注射剂或吸入剂。

所述组合物可以进一步包括抗癌剂,例如靶抗癌剂。靶抗癌剂可以是指通过靶向仅出现在特定癌细胞中的特定蛋白或特定基因变化来阻断参与癌症生长和发生的信号,从而选择性地仅杀死癌细胞的抗癌剂。

有益效果

具体实施方式
以下,将通过实施例和实验例更详细描述一方面。但是,这些实施例和实验例用于描述一方面,并且一方面的范围不限于这些实施例和实验例,并且一方面的实施例和实验例是为了向本领域普通技术人员更完整地描述一方面。
实施例1.KRAS蛋白和Raf-1(RAS binding domain)蛋白的量产和分离
为了KRAS的表达,购买了在N-端具有6-组氨酸标记且编码KRAS野生型基因的pReceiver-B01(Genecopiea)的基因,并且为了制备用于KRASG12D突变蛋白表达的载体,使用正向引物(F:GTAGTTGGAGCTGATGGCGTAGGCAAG)和反向引物(R:CTTGCCTACGCCATCAGCTCCAACTAC)通过聚合酶链反应(PCR)扩增基因。结果,获得了载有包括6-组氨酸标记的GDP的人类KRAS野生型和载有GMPPNP的KRASG12D突变蛋白。对于蛋白表达,将其转导到大肠杆菌(E.coli)Rosetta DE3中,并且在37℃下孵育,直到使用luria-bertani(LB)在OD600下具有约0.6的值。之后,添加0.1mMβ-D-1-硫代吡喃半乳糖苷(β-D-1-thiogalactopyranoside:IPTG)以诱导蛋白的表达,然后在37℃下孵育2小时30分钟,然后收获细胞(pellet)。收获的大肠杆菌细胞在使用包括50mM三羟甲基氨基甲烷-HCl(pH7.5)、500mM NaCl、0.1%曲拉通X-100、14.3mMβ-巯基乙醇以及1mM PMSF、10%甘油的裂解缓冲液通过超声波破碎机粉碎后进行离心以获得可溶性(soluble)级分,然后通过使用HisTrap HP柱进行亲和层析。之后,用脱盐柱脱盐柱进行透析,并且通过使用离子交换色谱柱(ion-exchange chromatography)进行额外纯化。
实施例2.获得KRAS野生型和KRASG12D(GMPPNP loaded form)蛋白
使用所述实施例1中纯化的蛋白,KRAS野生型蛋白用包括50mM三羟甲基氨基甲烷-HCl(pH 8)、1mM DTT以及2mM MgCl2的GDP交换缓冲液进行透析,然后添加45倍的GDP和约20mM的EDTA,然后在30℃下孵育30分钟,并且额外添加50mM MgCl2,然后在4℃孵育30分钟。之后,用包括25mM三羟甲基氨基甲烷-HCl(pH 7.5)、100mM NaCl、2mM MgCl2、1mM DTT以及10%甘油的缓冲液进行透析。KRASG12D蛋白用包括40mM三羟甲基氨基甲烷-HCl(pH 7.5)、200mM(NH4)2SO4、10μM ZnCl2、以及5mM DTT GMPPNP的交换缓冲液进行透析,然后添加45倍的GMPPNP和碱性磷酸盐珠,并且在25℃下孵育90分钟,然后取出珠,并且用与KRAS野生型蛋白相同的缓冲液进行透析。
实施例3.筛选与KRAS特异性结合的适配体并确认其结构
进行了一项实验以有效地筛选仅与KRAS蛋白特异性结合的适配体。通过SELEX(Systemic Evolution of Ligands by Exponential Enrichment)方法来从由8×1014个DNA分子组成的随机文库中筛选能够与KRAS突变蛋白(KRASG12D)特异性结合的单链DNA适配体。此时,购买并使用了由40个随机序列的在5'和3'端的23个连续引物序列组成的单链DNA文库(Trilink Biotechnologies USA),并且通过PCR扩增所需的template DNA。之后,通过改变所述PCR所扩增的产物的KRAS浓度来进行筛选KRAS特异性适配体的实验,并且各轮实验条件如下表2所示。

与所述相同条件的筛选和PCR扩增过程重复10次,并且包括与所述文库中KRAS突变蛋白(KRASG12D)的结合强度最强的两种和通过修剪每个适配体来额外获得的两种,然后通过ELISA实验来确定总共四种之间的结合强度,并且其结果如图2所示。
如图2所证实,确认了与随机文库的序列相比,最终筛选的四种适配体候选物都表现出显著程度的与KRASG12D蛋白的结合强度,并且确认了其依赖于适配体浓度而上升。尤其是,确认了KRAS突变蛋白与NBK2-1、2的结合强度显著地强。如上所述,确认了能够与KRAS良好结合的最终四个适配体测序仪,并且其如图3所示。

通过RNA预测了所述序列所代表的筛选的DNA适配体的二级结构,并且其结构分别如图3A、3B、3C和3D所示。
如图3A、3B、3C和3D所示,确认了最终筛选的KRAS特异性适配体具有四种不同的二级结构。
实施例4.确认KRAS-特异性结合适配体抑制生物抗癌活性的效果
进行了ELISA,以确认所述实施例3中筛选的四种适配体是否与KRAS相互作用,并且与作为肿瘤发生信号传导物质的Raf-1竞争,从而抑制癌细胞的过度增殖信号,并且表现出抗癌活性。最终筛选的四种适配体以1、5倍的KRAS蛋白浓度进行处理,并且在37℃下用PBS缓冲液反应,然后进行了ELISA分析。为了有效地确认实际阻断反应,将KRASG12D蛋白和DNA适配体与GST标签结合的Raf-1蛋白一起处理,并且以对失活野生型KRAS蛋白进行处理的组作为阴性对照组,并且以仅用被激活的KRASG12D蛋白处理的组作为阳性对照组,其比例为100%,然后其余各组以此为准进行确定相对值的实验,其实验结果如图4所示。
如图4所证实,与阳性对照组相比,当用最终筛选的四种适配体处理时,以浓度依赖的方式与KRAS有效结合,从而有效地抑制Raf-1的肿瘤发生信号。尤其是,确认了当以5倍的KRAS蛋白浓度处理四种适配体时,与阳性对照组相比,KRAS活性可显著地抑制至平均约1/2水平。
实施例5.确认KRAS-特异性结合适配体体外杀死癌细胞的效果
如所述实施例4所证实,确认了所述最终筛选的适配体阻断纯化的KRAS蛋白之间的相互作用,并且确认了适配体抑制KRAS活性的能力,因此进行了验证所述适配体对实际癌细胞的功效。具体地,通过处理表达KRAS的细胞BxPC-3胰腺癌细胞系中的所述适配体,进行了确认适配体是否真正表现出癌细胞杀死功效的实验。
将以Cy3标记的NBK1和NBK2适配体60nM和具有癌细胞靶向功能的适配体AS1411设置为对照组,并且先接种细胞以其与BxPC-3反应,在24小时后使用Lipofectamine 3000试剂并转染到细胞中。24小时后,取出细胞,再次将细胞接种在96孔板中,转然后第3天,通过使用荧光显微镜来确认细胞的结果如图5的顶部所示,并且对于通过使用荧光显微镜来确认的结果,通过使用CellTiter-Glo测量细胞存活率来确认癌细胞的存活率的结果如图5的底部所示。
如所述图5的顶部和图5的底部所证实,当最终筛选的适配体NBK1和NBK2适配体与BxPC-3胰腺癌细胞系接触时,确认了癌细胞的存活率降低了1/2以上。已证实,即使与适配体AS1411相比,存活率也降低了约50%以上。总的来说,已证实,使用最终筛选的NBK1和NBK2适配体可以与癌细胞中的KRAS特异性结合并有效地抑制肿瘤发生信号,从而显著地杀死癌细胞。

Claims (14)
1.一种适配体,其包括由SEQ ID NO:1或SEQ ID NO:2组成的核苷酸序列,并且与KRAS蛋白特异性结合。
2.根据权利要求1所述的适配体,其进一步包括:在所述适配体的5'端和3'端中的任何一个或多个处的5至50个核苷酸的连续多核苷酸。
3.根据权利要求2所述的适配体,其中,所述连续多核苷酸为引物序列。
4.根据权利要求2所述的适配体,其中,所述适配体包括由SEQ ID NO:3至6组成的核苷酸序列中的任何一个。
5.根据权利要求2所述的适配体,其中,所述适配体包括两个或多个茎-环结构。
6.根据权利要求5所述的适配体,其中,所述环结构由4个至10个核苷酸组成。
7.根据权利要求1所述的适配体,其中,所述适配体为在5'端和3'端中的任何一个或多个处标记选自由荧光染料、半导体纳米晶体、镧系元素螯合物以及绿色荧光蛋白组成的组的一个或多个荧光体。
8.根据权利要求1所述的适配体,其中,所述适配体阻断KRAS蛋白与Raf-1蛋白之间的结合。
9.一种用于预防或治疗癌症的药物组合物,其包括权利要求1的适配体作为活性成分。
10.根据权利要求9所述的药物组合物,其中,所述癌症为选自由肺癌、喉癌、胃癌、结直肠癌、肝癌、胆囊癌、胰腺癌、乳腺癌、卵巢癌、子宫癌、宫颈癌、前列腺癌、肾癌、骨癌、肌肉癌、脂肪癌、黑色素瘤、白血病、淋巴瘤、血液癌和发生在神经组织中的肿瘤组成的组的一种或多种癌症。
11.一种用于检测癌细胞的组合物,其包括权利要求1的适配体。
12.一种用于检测癌细胞的试剂盒,其包括权利要求1的适配体。
13.一种提供用于诊断癌症的信息的方法,其包括:
通过将生物试料与权利要求1的适配体接触来形成适配体-KRAS复合体;
测量所述适配体-KRAS复合体的水平;以及
将所述测得的适配体-KRAS复合体与对照组的水平进行比较,如果测得的水平高于对照组,则将其确定为癌症。
14.一种预防或治疗癌症的方法,其包括:向有需要的个体施用权利要求1的适配体。
