Abstract

本发明公开了一种基于全基因组测序筛选的广西三黄鸡体重、体尺相关的SNP分子标记组合,由70个SNP分子标记组成,它们的信息如表1所示,这些SNP分子标记组合可用于广西三黄鸡的分子标记辅助育种,在早期直接在基因组水平上选育个体,不依赖表型信息,可显著提高选择效率,加快育种进程,节省中间饲养费用,提高了育种效率,降低了育种成本,具有广泛的应用前景。

技术领域
本发明属于分子生物学技术领域,涉及与基于全基因组测序筛选的与广西三黄鸡体重、体尺相关的 SNP分子标记组合及应用。
背景技术
广西具有丰富的地方鸡种质资源,广西三黄鸡是被列入中国家禽品种资源志的广西地方鸡品种之一,因皮、喙、胫均为黄色而得名,属肉用型品种,主要产于广西壮族自治区的玉林、梧州、灵山等市县。广西三黄鸡毛色主要为浅黄、深黄、金黄等类型,肉色为白色,喙为黄色,脚胫、爪黄色或者肉色,皮肤为黄色,身体短小而丰满,似长方体。单冠,冠齿5~8个,公鸡的冠大,母鸡的冠小。耳叶红色。性成熟早,耐粗饲,易饲养,适应性广,抗病力强。
体重和体尺性状是动物遗传选育中重要的表型性状,与重要经济性状有着密切的关系,也是衡量鸡体健康状况的标志。活体重是肉鸡上市的重要指标,同时,体尺性状(胫围、胫长、体斜长等)作为能够准确反应肉鸡体型外观的量化指标,在遗传选育过程中也具有重要作用。
利用传统的选育方法,国内外已经成功地培育了大量的畜禽品种。但是,传统育种主要凭借育种经验依据表型对后代进行选择,无法对目标基因的基因型进行直接选择,因此,选育耗时长,表型的测量复杂,选择效率和准确性较低。目前,将分子生物学技术应用于育种中,可在分子水平上进行育种,通过分子标记辅助育种或遗传修饰育种(转基因育种),可以大大提高育种的选择效率,缩短选育时间。通过有效利用分子标记辅助育种,可以加快广西三黄鸡在体重、体尺相关性状上的选育进程,提高生产应用的价值。
在早期关于复杂表型的研究中,主要利用QTL定位(QTL mapping)来寻找表型变异和基因组变异之间的关联。自20世纪90年代,QTL的连锁分析法广泛应用于鸡生长、胴体、肉质等性状的研究中。虽然该方法是一种经典的基因定位方法,但其更适用于单基因疾病或单基因控制性状的遗传研究,所以其对于复杂疾病和遗传力低的性状,检测效果有限,获得的QTL置信区间较大,可能包括数以百计的基因,不利于后续功能基因的精准定位,同时,在不同群体中的可重复性较差。
相比QTL连锁分析的方法,全基因组关联分析(Genome-wide associationstudies,GWAS)具有从整个基因组水平检测SNP和整体分析关联性的特点,不再是单一的考虑个别SNP的关联性,具有结果更加可靠等优点。GWAS最早由Risch等人提出,其概念是应用基因组中数以百万计的单核苷酸多态性 (SNP)为分子遗传标记,进行全基因组水平上的对照分析或相关性分析,通过比较发现影响复杂性状的基因变异的一种新策略,目前已经成为畜禽目的性状精细定位强有效的方法之一。
发明内容
本发明的目的在于针对现有技术的不足,提供基于全基因组测序筛选的与广西三黄鸡体重、体尺相关的SNP分子标记组合。
本发明的另一个目的在于提供上述SNP分子标记组合的应用。

本发明还提供所述SNP分子标记组合在制备检测试剂盒中的应用。
本发明还提供利用分子生物学技术检测广西三黄鸡基因型的方法,包括以下步骤:根据70个SNP 分子标记位点两侧翼的核苷酸序列分别设计引物,利用引物对待测广西三黄鸡材料进行基因分型,从而鉴定待测广西三黄鸡的基因型。
本发明还提供上述方法在广西三黄鸡分子标记辅助育种中的应用。
通过以上技术方案,本发明的有益效果如下:
本发明提供的与广西三黄鸡体重、体尺相关的SNP分子标记组合,可用于广西三黄鸡的分子标记辅助育种,在早期可以直接在基因组水平上选育个体,不依赖表型信息,可显著提高选择效率,加快育种进程,节省中间饲养费用,提高了育种效率,降低了育种成本,具有广泛的应用前景。
具体实施方式
以下实施例用于说明本发明,但不用来限制本发明的范围。在不背离本发明精神和本质的情况下,对本发明方法、步骤或条件所作的修改或替换,均属于本发明的范围。
下述实施例中使用的动物、仪器、试剂、试剂盒均可由市售得到;
实施例1基于全基因组测序筛选与广西三黄鸡体重、体尺相关SNP分子标记
(1)群体选择及表型收集:在广西大学动物实验基地饲喂广西三黄鸡至120日龄,饲喂至120日龄时,停止喂食24小时,参考中华人民共和国农业行业标准NY/T823-2004测定体重、体尺等相关性状,包括活体重、体斜长、龙骨长、胸深、胸宽、髋宽、胫长、胫围等;最后手机到298只广西三黄鸡 (149只公鸡、149只母鸡)的表型数据;
(2)表型数据整理及分析:利用R软件对步骤(1)收集到的表型数据进行统计和分析,包括最小值、最大值、平均值、标准差、变异系数(CV),结果如表2所示;

(3)DNA提取及测序:采集试验鸡的血液,参考《分子克隆实验指南IV》中的酚仿法提取基因组DNA,通过紫外分光光度计检测DNA纯度,检测合格后送往北京诺禾致源科技股份有限公司进行全基因组重测序,测序平台为IlluminaPE150,重测序的深度在5×以上,对测序下机数据进行过滤并获得有效信息,过滤标准主要有:1)过滤掉含有接头序列的reads;2)当单端测序read中N的含量超过该条read长度比例的10%时,去除此对pairedreads;3)当单端测序read中含有的低质量(<=5) 碱基数超过该条read长度比例的50%时,去除此对pairedreads。获得有效数据后,对其进行进一步的测序质量评估,检查错误率分布情况。测序错误率及准确度如表3所示。最后获得高质量数据量 2789.43Gb。

(4)基因组数据比对:通过生物信息分析软件BWA、SAMtools对测序获得的基因组数据进行比对及分析;对比参考基因组为鸡的第五版参考基因(GCA_000002315.3)(ftp://ftp.ensembl.org/pub/release-92/fasta/gallus_gallus/dna/),参数“mem-t4-k32-M”;比对结果利用 SAMtools软件的rmdup参数执行去除重复;群体样本平均比对率为98.72%,对基因组(排除gap区) 的平均测序深度为8.06×,详细信息见表4;

(5)SNP质控及过滤:利用SAMtools软件的mpileup模块进行群体SNP检测,检测时通过以下质控得到高质量的SNPs:1)将质量值Q20即测序错误率大于1%的SNPs过滤掉;2)若检测到两个 SNP之间距离在5bp之内,将SNP去除;3)SNP的支持数(覆盖深度)需在平均深度的1/3到5倍之间。经过上述步骤,初步得到的11072610个SNP;再利用VCFtools对群体SNP信息进行初步过滤,过滤参数为“-meanDP5-thin10”;转换为PLINK文件格式后,再通过PLINK进一步过滤,过滤参数为“-geno0.1-mind0.1-maf0.05-hwe1e-6”。最后获得常染色体上的9003434个SNP用于后续的关联分析。
(6)全基因组关联分析(GWAS):利用GCTA软件进行主成分分析,随后利用GEMMA软件结合表型信息及基因组SNP信息进行关联分析,在某一性状内,剔除表型值离散在平均值±3倍标准差外的个体,主成分的前三个值以及性别作为协变量加入混合线性模型中,模型如下:

其中y为表型向量,W为固定效应矩阵,α为固定效应对应的系数向量,x为SNP标记向量,β为 SNP标记的效应值,u为随机效应向量,∈为残差,τ-1为残差方差,λ为两个方差组分之间的比例,K为亲缘关系矩阵,In为单位矩阵;
(7)筛选并提取与广西三黄鸡体重、体尺性状相关的SNP分子标记:利用PLINK的“--indep-pairwise 2550.2”参数获得基因组上独立的SNP位点数(1379819),以1/1379819作为多重检验阈值。通过R 软件提取达到显著关联水平的位点,再从中优选得到70个SNP分子标记位点,这些位点的信息如表1 所示,它们分别与广西三黄鸡的体斜长、活体重、胸深、胸宽、髋宽、胫围、胫长相关联,可以用于广西三黄鸡体重、体尺性状的选育。
在广西三黄鸡育种时,可以利用上述SNP分子标记,在其两侧翼的核苷酸序列上设计引物,在鸡 3-4周龄时采集血液并提取基因组DNA,利用引物对待测广西三黄鸡材料进行基因分型,保留带有目的性状基因型的个体,可以加快育种速度。

2.权利要求1所述的SNP分子标记组合在广西三黄鸡体斜长、活体重、胸深、胸宽、髋宽、胫围、胫长性状辅助育种中的应用。
3.利用分子生物学技术检测广西三黄鸡基因型的方法,其特征在于,包括以下步骤:根据权利要求1所述的70个SNP分子标记位点两侧翼的核苷酸序列分别设计引物,利用引物对待测广西三黄鸡材料进行基因分型,从而鉴定待测广西三黄鸡的基因型。
4.权利要求3所述的方法在广西三黄鸡体斜长、活体重、胸深、胸宽、髋宽、胫围、胫长性状辅助育种中的应用。
