本文中提供了相对于健康(正常)、非病变细胞类型在多种病变细胞类型中差异调节的合成启动子。这些合成启动子可用于选择的细胞类型(例如癌细胞或另一些病变细胞)中目的分子/产物(例如治疗和/或诊断分子)的靶向表达。
合成启动子
“启动子”是指核酸序列的控制区域,核酸序列的其余部分的转录的起始和速率在此被控制。启动子调节(例如激活或抑制)其可操作连接的核酸序列的表达或转录。启动子还可包含在此调节蛋白和调节分子(例如RNA聚合酶和其他转录因子)可结合的子区域。启动子可以是组成型的、诱导型的、激活型的、阻遏型的、组织特异性的、细胞类型特异性的、细胞状态特异性的、或其任意组合。

工程化核酸和输出分子
本文中还提供了包含本文中所述的合成启动子的工程化核酸(例如构建体)。在一些实施方案中,合成启动子与编码分子(例如蛋白质或核酸)的核苷酸序列可操作地连接。当启动子相对于其调节的核酸序列处在正确的功能位置和方向以控制(“驱动”)该序列的转录起始和/或表达时,启动子被认为是“可操作地连接的”。
在一些实施方案中,合成启动子与编码输出分子的核苷酸序列可操作地连接,以使得合成启动子的激活导致输出分子的表达。可检测输出分子的信号,并且其强度是合成启动子的激活水平的指示。因此,通过比较来自输出分子的信号,可以比较不同细胞类型中合成启动子的活性。在一些实施方案中,与编码输出分子的核苷酸序列可操作地连接的启动子可用于诊断目的。例如,当在病变细胞(例如癌细胞,例如乳腺癌细胞)中具有更高活性的合成启动子与编码输出分子的核苷酸序列可操作地连接时,相对于另一细胞,在一种细胞中由输出分子产生的更高信号表明所述细胞是病变细胞(例如癌细胞,例如乳腺癌细胞)。该示例并不意味着限制。本文中所述的合成启动子可用于任何疾病的诊断,只要相对于健康细胞或其他细胞类型,在病变细胞中该合成启动子具有不同的活性即可。

实施例1.合成启动子活性和特异性-合成启动子1至40
通过将ECFP或mKate2的编码序列置于合成启动子下来构建报道构建体。将报道构建体转染到表1中列出的不同细胞系中。ECFP或mKate2的表达指示每种细胞系中合成启动子的活性。在不同细胞系中测试一组合成启动子(表2)的活性。结果提供在图1至7中。

通过将mKate2的编码序列置于来自文库的所选择的启动子(合成启动子41至49)的控制下来产生报道构建体。将报道构建体转染到表3中列出的不同细胞系中。P119是阴性对照细胞,并且p153是在强hUbC启动子下表达mKate2的mKate2阳性细胞。
mKate2的表达指示每种细胞系中合成启动子的活性。结果提供在图8和表2中。发现合成启动子41和44在肿瘤细胞系中比受试的其他合成启动子更有活性。有趣的是,合成启动子41和44二者都具有肿瘤特异性TF的结合基序,包括CREB、EGR1、SP1和E2F1。如表3中所示,在不同细胞系中测试另一组合成启动子的活性。

实施例3.MDA-MB-453特异性启动子表哒
两种合成启动子S(USF1)p和S(MAFK)p被设计成特异性地靶向MDA-MB-453乳腺癌细胞系,但不靶向MCF-10A非致瘤性乳腺上皮细胞系。在这两种细胞系中将各个启动子单独产生的mKate2输出与对照(G8-Pe)进行比较。S(USF1)p和S(MAFK)p仅在MDA-MB-453细胞中产生高输出(图9)(还参见Nissim,L.等,Cell 2017;171:1138-1150,通过引用并入本文)。

实施例4.合成启动子活性和特异性
通过将mKate2的编码序列置于来自文库的所选择的启动子的控制下来产生报道构建体(参见图10)。将报道构建体转染到不同的细胞系中:10A(正常乳腺组织细胞)或MDA(癌性乳腺组织细胞)。
mKate2的表达指示每种细胞系中合成启动子的活性。结果提供在图10中。发现合成启动子的亚组在肿瘤细胞系中比受试的其他合成启动子更有活性。
实施例5.
合成启动子文库在人诱导多能干细胞系(GATA6-hiPSC)中测试,所述人诱导多能干细胞系(GATA6-hiPSC)在多西环素诱导的GATA6表达之后形成肝芽样类器官(Guye,P.等,Nature Communications,2016,通过引用并入本文)。通过在平底、基质胶涂覆的组织培养板中接种25,000个GATA6-hiPSC/cm2来制备2D类器官。分化遵循先前描述的方案(Guye,P.等,Nature Communications,2016),并通过添加1000ng/mL多西环素(dox)5天来开始。在第5天,用合成启动子文库和转导对照的等摩尔混合物转导类器官。定性调整病毒滴度,以使得<15%的群体表达转导标志物。分化持续总共16天,之后用PBS洗涤类器官并用Accutase将其解离成单细胞混悬液。将细胞离心(300×g下3分钟)并重悬于APEL 2培养基(StemCellTechnologies)中。通过FACS(BD FACS Aria,BD Biosciences)将重悬的细胞分选到具有手动限定的设门的mKate阳性和阴性群体中。与所有其他样品一样,进行基因组DNA(gDNA)的提取。
使用来自mKate阳性群体的gDNA,如对于其他样品所描述的那样,通过PCR扩增合成启动子,不同之处在于需要50个循环。用AscI和SbfI消化扩增的启动子文库和pLN490并进行凝胶纯化。将消化和纯化的启动子和pLN490骨架连接并转化到大肠杆菌(E.coli)中并通过氨苄青霉素进行选择。挑选菌落并进行Sanger测序以鉴定导致类器官中mKate表达的合成启动子。由Sanger测序鉴定的候选启动子一式三份进行验证。通过用表达mKate2上游的特定启动子的慢病毒转导未分化的GATA6-hiPSC来进行验证。用2μg/mL聚凝胺进行转导并定性评价以引起超过90%的GATA6-hiPSC中的mKate2表达。如上所述使类器官分化并使用Leica TCS SP5 II共聚焦显微镜每天成像持续20天。每种启动子也在通过在不添加dox的情况下在mTeSR1中培养细胞而保持不分化>5天的GATA6-hiPSC中表达。
通过在hiPSC中的GATA6表达得到的肝芽样类器官中合成启动子文库的表达导致来自1396种mKate阳性细胞的库中37种不同候选启动子的鉴定。通过用特定启动子转导GATA6-hiPSC并重复分化至肝芽样类器官来单独验证每种启动子。我们一式三份地验证了这些启动子中的18种,并且发现其中7种在所有样品中都是mKate2阳性的。一式两份地,2种启动子仅是mKate2阳性的。在具有mKate2活性的这9种启动子中,8种还在未分化的GATA6-hiPSC中具有可检测的活性(对于4种启动子可一式三份验证活性,对于1种启动子为一式两份,并且对于3种启动子为仅单个样品)。然而,它们在GATA6-hiPSC中的活性通常限于具有很少细胞的簇,表明这些未分化的干细胞的转录因子谱可存在细微差异。
具有RELA、STAT_disc5、HIF1A和TP53结合位点的合成启动子在所有一式三份中示出了一致的表现。这些启动子的活性和模式在几天之间变化,暗示细胞类型特异性启动子活性。此外,启动子在其中是有活性的细胞的模式、强度和数目也各不相同。例如,HIF1A启动子在类似于先前鉴定的外胚层来源细胞的大球状体中显示为有活性(P.Guye,2016)。此外,信号示出了这些球状体结构内的模式,表明进一步的细胞类型特异性。mKate2表达在类器官发育中晚期突然地出现(≈第15天),并逐渐消失。当信号从推定的外胚层区域逐渐消失时,它将开始在偏爱扁平结构的类器官的附近区域中出现。
TP53和STAT_disc5在类器官发育期间早期都具有活性,并且对形态学上不同的细胞没有明显的偏好。TP53在hiPSC和早期(第2天)类器官中广泛有活性。随着时间的推移,mKate2阳性细胞的频率逐渐消退,尽管在剩余的少数阳性细胞中信号仍然保持强烈。STAT_disc5在hiPSC中没有活性,但在第3天左右开始,在第4/5天达到峰值。然后随着类器官成熟逐渐停止,并在第12天实际上消失。
RELA强烈地开始,首先是在第4天左右在少数细胞中,但在实验期间不断扩散至更大比例的细胞群体。启动子表现出偏爱某些具有扁平形态学的区域。此外,数个细胞-基于它们的mKate2荧光-示出了长而薄的形状,其在形态学上不同于从其他启动子观察到的模式。
总之,来自候选启动子的mKate2表达的验证还揭示了通常需要筛选每个类器官的多个区域以鉴定mKate阳性区域的启动子的异质表达。这意味着形态学上相似的区域可仍然示出影响合成启动子转录的TF谱的细微差异。总而言之,复制的时间、空间和形态学上的观察表明了在肝芽样类器官的发育期间出现和成熟的某些细胞类型的非随机偏好。
先前描述的将hiPSC分化成肝芽样类器官的方法导致类器官内的异质和多样化的细胞组成,其中细胞谱系由所有三种不同的胚层产生。这种细胞类型的异质性使得类器官作为测试合成启动子文库的细胞类型偏好的平台是理想的。
特定细胞的TF谱的变化是细胞分化和成熟的关键,并且预期合成启动子利用这种变化,从而为细胞类型特异性基因调节提供平台。实际上,我们发现少数候选启动子示出了对类器官内某些形态学上不同的区域的时间特异性。然而,启动子活性通常在形态学上相似的区域之间不同,意味着启动子可对细胞类型之间TF活性的变化非常敏感。通过对于特定细胞群体的更有针对性的搜索和彻底筛选,合成启动子是用于调节异质细胞群体的亚群中基因网络的有力工具。
