Abstract
本发明公开了一种实验室的微生物污染鉴别方法,其中,所述鉴别方法采用巢式PCR对实验室微生物16S rRNA进行高通量测序,测序结果与微生物对照表进行对比,无重叠的微生物判断为污染物。本发明采用以实验室微生物污染物作为研究对象,基于生物信息学思路和高通量测序技术,结合生物信息学方法定性和定量分析可能的污染物并推测污染源头,提供一种普适性的鉴定方法,具有检测周期短,检测通量高,准确性高、灵敏度高、指导性强、针对性强,通用性好的特点。

技术领域
本发明涉及一种实验室的微生物污染鉴别方法,属于微生物多样性研究领域。
背景技术
一般情况下,一个人从出生到死亡,大部分的时间都是在室内环境中度过的(Kelley,S.T.and J.A.Gilbert,2013.)。因此,全面了解室内环境中复杂的微生物分布情况、形成的原因和可能的影响十分必要。随着人们对环境微生物的深入研究,其对人类健康的影响已得到广泛的认知(O'Hara,N.B.,et al.,2017,Coombs,K.,et al.,2018,Jayaprakash,B.,et al.,2017,Tong,X.,et al.,2017.)。目前已有许多研究对各种室内环境(如家庭住宅、交通环境、办公室、医疗保健场所等)的微生物多样性进行了评估,发现其微生物多样性与所处的地理位置、天气状况、人口密度、功能用途、内部通风等情况息息相关(O'Hara,N.B.,et al.,2017,Proctor,C.R.,et al.,2017.)。然而,对于众多研究者而言,他们自身所处的实验室,却仍然是一个尚未被探索的领域。
微生物污染广泛存在于分子生物学实验室(Salter,S.J.,et al.,2014.),每个实验室通常会对特定类型的样品(如动物、植物或微生物等)进行实验,则在一定程度上存在微生物污染情况。因此,需要对实验室的微生物群落进行特征化,来衡量实验室污染情况。据此,在进行分子生物学实验前对已知的污染物进行抗微生物操作,进而降低实验过程中的污染概率和微生物污染物对实验本身和操作人员的影响。实验室对环境和空气质量的要求较高,定期的微生物清理和微生物群落鉴定都是实验室中日常维护的重要一环。但由于微生物流动性大且种群数量多,常规的鉴定方法难以在实验室条件下培养微生物菌落进行鉴定,因此,针对难以甚至不可在实验室条件下培养的微生物群落,宏基因组方法是一种必不可少的研究手段。
宏基因组研究常用的办法是使用细菌,古菌和真菌的特异性引物进行系统发育标记分子(如16S rRNA)的扩增,并测定其序列信息,以此来确定样本中微生物群落的物种组成,并判断每一物种在该样本中的相对丰度。宏基因组测序(包括二代测序和三代测序)和16S rRNA技术的联合使用,既可以得到样本中微生物群落的物种组成情况,还可以在基因水平和其相应的功能程度上对群落中的微生物进行对比分析。
目前,研究微生物多样性的最常用的分子方法是直接对编码小亚基核糖体RNA(16S rRNA)的基因进行多聚酶链式反应扩增和测序,直接从样本中的所有微生物细胞中提取基因组,并使用从16S rRNA基因保守区设计的“通用”PCR引物从样本中的所有微生物基因组中扩增出该基因。相比用培养基培养菌落来确定样本中微生物种类的方法,该方法很容易确定微生物的多样性,可以发现不能用培养确定的微生物。但此方法存在两个明显的缺点:不同的DNA提取技术,对混合不均匀的细胞进行裂解时,微生物多样性不同;不存在真正通用的PCR引物,即使是最全面的一对,也只能覆盖大约85%的已知分类群。因此,该技术需与严格实验设计一起使用。
实验室急需准确有效的微生物鉴别方法,但目前由于缺乏筛选出污染物的分析方法,还没有比较完善的实验室微生物污染评估体系。因此非常有必要运用生物信息学的方法定性和定量分析高通量测序获得微生物宏基因组测序数据,鉴定微生物污染物并推测污染源头,从而揭示它们可能对身体产生的影响。
基于高通量测序技术的宏基因组研究方法是目前认识、分析微生物组结构和功能最有效、最重要的方法之一。通过高通量测序等技术,一次性获得微生物群落的全部遗传信息并进行生物信息学分析。通过宏基因组研究,考察群落中物种与基因的多样性和分布情况,获取影响群落结构和功能的关键因素,从而认识分子已至细胞乃至种群内部及之间的相互作用机制,进而评价其对实验人员和实验本身存在的影响。
发明内容
针对现有技术存在的上述问题,本发明的目的是获得一种实验室的微生物污染鉴别方法。
为实现上述发明目的,本发明采用的一种实验室的微生物污染鉴别方法的技术方案如下:
所述鉴别方法采用巢式PCR对实验室微生物16S rRNA进行高通量测序,测序结果与微生物对照表进行对比,无重叠的微生物判断为污染物。
优选的,微生物对照表包括实验室常见污染微生物对照表、生活住宅区常见微生物对照表和ICU中检测到的微生物对照表。
本发明包括以下步骤:获得实验室关键平台的表面样本;通过高通量测序获得微生物宏基因组测序数据;通过生物信息学方法定性和定量分析可能的污染物;鉴定微生物污染物并推测污染源头,并为避免污染物污染提供建议。
所述鉴别方法包括如下步骤:
a)高通量测序:将采集到的实验室DNA样本采用巢式PCR扩增法对16S rRNA基因进行扩增后进行Illumina测序;
b)数据库对比:根据采样地点的不同将实验室常见污染微生物对照表、生活住宅区常见微生物对照表和ICU中检测到的微生物对照表作为数据库,将测序结果与所述数据库进行对比,高度重叠的共有属和部分重叠的特有属为环境中常见菌,通过文献查证与三个对照表无任何重叠的特有属为潜在污染物;
c)污染物鉴定:鉴定步骤b)中找出的潜在污染物并推测污染源头,根据回溯分析法查找原始数据确定菌的最丰度所在的样本,确定污染物的来源,再查证菌属对于实验室的影响。
根据对比,高度重叠的共有属包括:Corynebacterium、Brevibacterium、Micrococcus、Kocuria、Propionibacterium、Rhodococcus、Microbacterium、Sphingobacterium、Flavobacterium、Chryseobacterium、Streptococcus、Lactobacillus、Staphylococcus、Stenotrophomonas、Pseudoxanthomonas、Sphingomonas、Acinetobacter、Sphingobium、Paracoccus、Methylobacterium、Pseudomonas、Brevundimonas、Enhydrobacter、Novosphingobium。
部分重叠的特有属包括:Methyloversatilis、Psychrobacter、Bacillus、Flavisolibacter。
具体的,鉴别方法步骤如下:
1)获取实验室关键平台的表面样本,所述实验包括对实验室微生物样品的采集、DNA进行提取;获得实验室关键平台的表面样本,选择实验室空气流动相对较大的区域(门、窗等)、实验室成员均会接触的公共区域(地板、水池等)和频繁接触实验样品的操作平台(实验桌面、超净台等)作为取样区域,并对样本进行DNA提取;
2)对DNA序列进行高通量测序获得微生物宏基因组测序数据。所述实验包括对DNA序列采用巢式PCR扩增法对16S rRNA基因进行扩增后进行Illumina测序。
3)首先使用FastQC(Brown,J.,M.Pirrung,and L.A.McCue,2017.)软件对来自高通量测序的原始测序结果进行初步质量控制检查,对进行数据快速地分析形成图片或者表格,保存到一个HTML格式文件报告中;
所述FastQC(http://www.bioinformatics.babraham.ac.uk/projects/fastqc/)为常用的质量控制检查软件。
其次,通过QIIME(Lawley,B.and G.W.Tannock,2017.)工具从高通量测序的原始排序数据中获取数据再进行读段拼接和质量过滤,OUT聚类,分类分配,系统发育重建,Alpha分析多样性和可视化,QIIME(http://qiime.org/)主要由美国科罗拉多大学RobKnight实验室团队开发(编程语言主要为Python),用于从原始DNA测序数据中进行微生物组分析。
再次,通过生物标志查找软件LEFSE确定各实验室标志性微生物,再选择每类实验室样品中占比大于千分之一的属用以研究每类实验室菌属种类,来确定三类实验室的共同属和特有属;所述LEFSE(http://huttenhower.sph.harvard.edu/galaxy/)主要用于寻找样本中的biomaker。
4)鉴定微生物污染物并推测污染源头。首先,对获得的共有属和特有属与实验试剂中常见污染微生物对照表、生活住宅区常见微生物对照表和ICU中检测到的微生物对照表进行对比,高度重叠的共有属何部分重叠的特有属为环境中常见菌;通过文献查证与三个对照表无任何重叠的特有属,分析的可能污染物的影响,根据回溯分析法确定其最丰度所在的样本,来确定污染物的来源,并提出相应的规避措施。
优选的,所述实验室共有属与实验室试剂常见污染物表、日常生活环境中常见微生物表和ICU中微生物表存在高度重叠。所述实验室特有属大部分在实验室试剂常见污染物表、日常生活环境中常见微生物表和ICU微生物表中无记载。
优选的,通过QIIME工具中join_paired_ends.py对双端序列进行合并,构建对比文件夹(Mappingfile)包含样本名称(SampleID)、标签序列(BarcodeSequence)、连接引物序列(LinkerPrimerSequence)、反向引物(ReversePrimer)、特征(Description)信息的文件,再用validate_mapping_file.py检验Mappingfile文件的正确性,将存在错误的位置在结果文件mappingfile.html中用高亮标注出,然后用extract_barcodes.py参照mappingfile文件来提取barcode,将质量阈值设为20(99%的准确度),使用split_libraries_fastq.py对样本进行拆分后去除序列中的嵌合体及长度边缘化的序列后进行OUT聚类,挑选需要的数据导入R进行再次可视化,使用SPSS对Alpha分析多样性的结果进行单因素方差分析比较各组微生物群落组成的差异性;
进而通过生物标志查找软件LEFSE中的run_lefse.py得到各组中的biomaker及其具体的LDA的值,通过plot_cladogram.py绘制出各个生物标志物之间的层级关系,通过plot_features.py得到各个生物标志物在每个组中的相对丰度来各实验室标志性微生物,再选择每类实验室样品占比大于千分之一的属来研究每类实验室微生物群落组成差异,来确定不同类型实验室的共有属和特有属。
对于不同的实验室而言,实验室的类型对室内微生物结构组成存在明显的影响,每类实验室均存在其特有的微生物,而且有些微生物与实验材料有关,并可能会对实验人员造成一定的伤害。因此,在进行实验室操作时一定要严格按照实验室的操作规则进行实验,养成良好的、严谨的、科学的工作习惯,维护自身和实验室的安全。
本发明采用以实验室微生物污染物作为研究对象,基于生物信息学思路和高通量测序技术,结合生物信息学方法定性和定量分析可能的污染物并推测污染源头,提供一种普适性的鉴定方法。与现有技术相比,该方法有以下优点:
(1)效率高:检测周期短,检测通量高;
(2)高准确性,高灵敏度;
(3)指导性:可以利用生物信息学方法预测微生物组成的变化和发展趋势及可能存在的危害,结论针对性强;
(4)通用性:可为后续构建研究实验室微生物污染评估体系提供一定的指导建议。

具体实施方式
下面结合实施例对本发明提供的一种实验室的微生物污染鉴别方法作进一步详细、完整地说明。下面描述的实施例是示例性的,仅用于解释本发明,而不能理解为对本发明的限制。
下述实施例中的实验方法,如无特殊说明,均为常规方法。下述实施例中所用的实验材料如无特殊说明,均为市场购买得到。
分别采集动物、微生物和植物三类实验室微生物进行鉴别,如图1~3所示,具体鉴别步骤如下:
1)取样:采用使用2.5毫升的生理盐水进行短暂的润湿的棉签拭子,选择实验室空气流动相对较大的区域(门、窗)、实验室成员均会接触的公共区域(地板、水池等)和频繁接触实验样品的操作平台(实验桌面、超净台)作为取样区域,对动物实验室、微生物实验室和植物实验室三种类型的实验室进行采样,并进行DNA提取;
2)测序:对实验室34个微生物样品基因组DNA进行提取,提取的DNA分子采用巢式PCR扩增法对16S rRNA基因进行扩增,对扩增得到的片段进行Illumina测序,获得三类实验室的微生物全部序列;
3)序列数据处理:采用FastQC软件对来自高通量测序的原始测序结果进行质量控制检查和QIIME工具将高通量测序生成的原始排序数据中获取数据再进行读段拼接和质量过滤;
通过97%的相似性聚类成1234个OTUs,选取Chao1、Shannon、Observed_otus、PD_whole_tree四个Alpha多样性分析度量指标,再利用单因素方差分析法来检测各类实验室和各区域内的样品微生物组成的显著差异性,揭示了不同类型的实验室的实验操作平台在长期处理某些特定类型的样品时,实验室操作平台上的微生物群落结构组成会特征化和稳定化;
4)微生物分类:采用生物标志物查找软件LEFSE将每类实验室的微生物精确到门、部分精确到属,再选择每类实验室样品中占比大于千分之一的属进行定量研究每类实验室的微生物群落组成差异,发现三类实验室之间的微生物群落的分布情况如表1;

5)微生物对比:将得到的共有属与特有属分别和实验试剂(Reagent)中常见污染微生物、生活住宅区(Environment)常见微生物和ICU中检测到的微生物进行对比,对比结果如表2所示。由表2可知三类实验室共有菌属种类与上述三个参照表中出现的微生物重叠度较高,特有菌属重叠度较低,因此我们推断共有菌属和部分重叠的特有菌属可能是环境中的常见菌。
表2和表3中,M、A、P分别代表微生物实验室、动物实验室、植物实验室;D、W分别代表门口和窗台,为实验室出入口区域;B、F、P、R、PT、PP分别代表培养箱、地板、水池、冰箱把手、预处理桌面和预处理水池,为实验室常见公共区域;T、C分别代表实验操作桌面和超净台顶,为实验操作区域。a,b,c分别表示实验试剂常见微生物污染物、日常生活环境常见微生物、ICU中的微生物。

1.一种实验室的微生物污染鉴别方法,其特征在于:所述鉴别方法采用巢式PCR对实验室微生物16S rRNA进行高通量测序,测序结果与微生物对照表进行对比,无重叠的微生物判断为污染物。
2.根据权利要求1所述的实验室的微生物污染鉴别方法,其特征在于:微生物对照表包括实验室常见污染微生物对照表、生活住宅区常见微生物对照表和ICU中检测到的微生物对照表。
3.根据权利要求1所述的实验室的微生物污染鉴别方法,其特征在于,所述鉴别方法包括如下步骤:
a)高通量测序:将采集到的实验室DNA样本采用巢式PCR扩增法对16S rRNA基因进行扩增后进行Illumina测序;
b)数据库对比:根据采样地点的不同将实验室常见污染微生物对照表、生活住宅区常见微生物对照表和ICU中检测到的微生物对照表作为数据库,将测序结果与所述数据库进行对比,高度重叠的共有属和部分重叠的特有属为环境中常见菌,通过文献查证与三个对照表无任何重叠的特有属为潜在污染物;
c)污染物鉴定:鉴定步骤b)中找出的潜在污染物并推测污染源头,根据回溯分析法查找原始数据确定菌的最丰度所在的样本,确定污染物的来源,再查证菌属对于实验室的影响。
4.根据权利要求1所述的实验室的微生物污染鉴别方法,其特征在于:所述鉴别方法还包括取样步骤,所述取样步骤取实验室自身微生物群落进行鉴别,取样时选择实验室关键平台。
5.根据权利要求4所述的实验室的微生物污染鉴别方法,其特征在于,所述实验室关键平台包括:门、窗、地板、水池、实验桌面和/或超净台。
6.根据权利要求1所述的实验室的微生物污染鉴别方法,其特征在于:步骤b)具体包括:原始测序结果的初步质量控制、OUT聚类、Alpha多样性分析和生物标志物的查找。
7.根据权利要求6所述的实验室的微生物污染鉴别方法,其特征在于:所述原始测序结果的初步质量控制采用FastQC软件进行。
8.根据权利要求6所述的实验室的微生物污染鉴别方法,其特征在于:所述OUT聚类及多样性分析采用QIIME软件进行。
9.根据权利要求8所述的实验室的微生物污染鉴别方法,其特征在于:所述QIIME软件对样本进行拆分后去除序列中的嵌合体及长度边缘化的序列后进行OUT聚类,挑选需要的数据导入R进行再次可视化。
10.根据权利要求8所述的实验室的微生物污染鉴别方法,其特征在于:所述Alpha多样性分析使用SPSS对Alpha分析多样性的结果进行单因素方差分析比较各组微生物群落组成的差异性。
