Abstract

本发明公开了能够抑制农杆菌生长的大豆花叶病毒序列,并证明了该序列能够用于在农杆菌中直接实现重组克隆的筛选。农杆菌是植物转化系统重要宿主菌,但是构建的重组克隆需要在大肠杆菌中筛选之后转入农杆菌。本发明发现了大豆花叶病毒株系SC15具有抑制农杆菌生长的特性,而株系SC3和SC7没有同样的效果;通过病毒序列截短实验,本发明鉴定出SC15中农杆菌生长抑制相关的序列SC15P;通过利用该序列构建与gateway克隆系统兼容载体并进行LR反应及转化实验,最终本发明实现了利用SC15P直接在农杆菌中进行重组克隆的设想。

Description

能够抑制农杆菌生长的大豆花叶病毒序列及其应用
技术领域
本发明属于基因工程领域,涉及能够抑制农杆菌生长的大豆花叶病毒序列及其应用。
背景技术
农杆菌属于细菌界变形菌门根瘤菌目根瘤菌科,是一种革兰氏阴性菌。农杆菌能够将自身的一段DNA序列转移并插入到植物的DNA中,这使其成为一种重要的植物转基因工具,广泛应用于植物的遗传转化和瞬时表达实验中。然而,农杆菌很少直接用作重组克隆筛选的宿主菌。农杆菌侵染实验中所使用的重组克隆通常需要事先在大肠杆菌等其他微生物中筛选鉴定,这不仅使实验过程过于繁琐,更是增加了实验的耗时。
重组克隆筛选技术是现代分子生物科学研究的基础技术,在几十年的发展中得以快速完善。重组克隆构建筛选的常用策略有两类。第一类基于抗生素抗性基因的正筛选,这类基因可以使携带含有抗生素抗性基因质粒的微生物在含有相应的抗生素平板上生长,从而能够筛选到含有重组质粒的单菌落;第二类基于抑制微生物生长的基因的负筛选,这类基因通常预先连接到目标载体上,通过外源片段与之交换形成新的不含有生长抑制基因的重组克隆,从而在生长出的菌落里获得正确重组的克隆。第二类策略需要同第一类策略联用来实现重组克隆的构建筛选,这方面应用比较成功的为英潍捷基的gateway载体构建法(利用ccdb基因实现重组克隆的筛选),这个方法也是应用较早的不必使用内切酶的载体高效构建方法。但是ccdb基因不能抑制农杆菌的生长,也不能用于在农杆菌中进行重组克隆的筛选。
大豆花叶病毒属于马铃薯Y病毒属病毒,基因组编码11个成熟蛋白(P1,HC-Pro,P3,P3N-PIPO,6K1,CI,6K2,NIa-VPg,NIa-Pro,NIb和CP),因其能够侵染大豆并在叶片上形成花叶症状而得名。在中国,我们利用10个鉴别寄主将大豆花叶病毒不同分离物划分为SC1-SC21共21个株系。大豆花叶病毒整个生活史大部分阶段为在植物体内进行复制、装配和运输,其传播可以依赖同蚜虫体内受体蛋白的互作来实现。但是,至今没有关于马铃薯Y病毒属病毒与农杆菌互作的报道。
发明内容
本发明的目的是提供能够抑制农杆菌生长的大豆花叶病毒序列。
本发明的另一目的是提供该序列在基因工程方面的应用。
本发明的目的可通过如下技术方案实现:
能够抑制农杆菌生长的大豆花叶病毒基因,包含如SEQ ID NO.2所示的核苷酸序列。
本发明所述的大豆花叶病毒基因在抑制农杆菌生长中的应用。
所述的大豆花叶病毒基因优选自SEQ ID NO.2或SEQ ID NO.1所示的核苷酸序列。
我们构建了3个SMV的病毒克隆载体。将这3个病毒克隆载体转化到农杆菌EHA105菌株,转化两天之后,转有pCB301-SC3(#SC3)和pCB301-SC7(#SC7)的农杆菌可以正常生长,然而转有pCB301-SC15(#SC15)的农杆菌却未见生长(图1)。为了得到能够抑制农杆菌生长的最短序列,我们构建了一系列包含不完整SC15的克隆载体(图2)并转化农杆菌。我们发现能够抑制农杆菌生长的基因序列包含编码P1,HC-Pro,P3,P3N-PIPO,6K1,CI,6K2,NIa-VPg,NIa-Pro,NIb的序列,截短后会导致抑制能力的下降。

所述的应用,优选将所述的大豆花叶病毒基因预先构建到载体中作为受体载体,然后将目标基因片段与受体载体进行重组反应,实现目标基因片段仅直接转化农杆菌就能够进行重组克隆的目的。
本发明所述的大豆花叶病毒基因优选自SEQ ID NO.2或SEQ ID NO.1所示的核苷酸序列。
本发明设计了基于LR反应的克隆重组及筛选实验。首先我们构建了含有SC15P的用于LR反应的载体pCB301-attL-SC15P(图3A),随后,我们将pCB301-attL-SC15P分别和pDonor-CI及pDonor-Avh241进行LR反应。反应液直接转化农杆菌,两天后对长出的单菌落进行菌液PCR检测,检测结果表明所有挑取的单菌落含有的都是正确重组的克隆(图3B)。证明SC15P能够用于在农杆菌中直接实现重组克隆的筛选。
有益效果:
本发明公开的能够抑制农杆菌生长的大豆花叶病毒序列是首次有关病毒序列能够抑制农杆菌生长的发现,并且该序列对农杆菌的抑制能力极其显著,具有很大的潜在应用价值。
本发明提出并以实验证实了能够抑制农杆菌生长的大豆花叶病毒序列能够用于在农杆菌中直接实现重组克隆的筛选,并且筛选正确重组克隆的效率达到100%,实用性表现优异。
利用本发明直接在农杆菌中实现对重组克隆的筛选,有助于我们在农杆菌相关的遗传转化实验中跳过利用大肠杆菌筛选重组克隆的步骤,实现实验进程的快速推进。

具体实施方式
实施例1:大豆花叶病毒中农杆菌生长抑制序列的发现
1、大豆花叶病毒克隆载体的构建
我们从新鲜的SMV侵染的大豆叶片中使用trizol提取总RNA;总RNA使用TAKARA的primescriptTMii 1st strand cdna synthesis kit反转录为cDNA。使用cDNA为模板,我们将SMV分为5段扩增并纯化回收。回收后的上述各个PCR片段(如1a、2a、3a、4a、5a五个片段)直接与使用StuI和SmaI线性化的pCB301载体共同转化Clontech公司的酵母菌株Y2Hgold,并使用SD/-Trp培养基筛选重组克隆。从酵母单菌落中提取的质粒使用PCR及测序进行验证后进行质粒的扩繁。构建成功的病毒克隆分别命名为pCB301-SC3(#SC3)、pCB301-SC7(#SC7)和pCB301-SC15(#SC15)。各PCR片段获得策略如下:1a、2a、3a、4a、1b、2b、3b、4b、1c、2c、3c和4c片段的获得:使用相应的大豆花叶病毒SC3\SC7\SC15的cDNA为模板使用表1中对应引物进行普通PCR程序进行即可;5a片段的获得:首先使用SC3的cDNA为模板,使用引物SMV-frag5a-F和SMV-frag5a-R-1进行PCR得到第一次PCR产物,然后使用第一次PCR产物作为模板,使用SMV-frag5a-F和SMV-frag5a-R-2进行PCR得到第二次PCR产物,最后使用第三次PCR产物作为模板,使用SMV-frag5a-F和SMV-frag5a-R-3进行PCR得到5a片段;5b片段的获得:方法与5a片段的获得一致,只需将第一次的模板换成SC7的cDNA;5c片段的获得:方法与5a片段的获得一致,需要将第一次的模板换成SC15的cDNA,且第一次PCR引物换成SMV-frag5a-F(6067)和SMV-frag5a-R-1。构建各载体所用引物的序列见表1。
从酵母单菌落中提取的质粒的PCR验证方法:使用质粒为模板,使用构建相应病毒载体时扩增5个片段所用的引物进行PCR(5a、5b和5c片段的扩增使用第三次PCR的引物,即SMV-frag5a-F和SMV-frag5a-R-3),所有片段大小符合预期即可。
PCR体系及程序:每个反应50μl:模板1μl,上下游引物各1μl(浓度10μM),双蒸水9.5μl,Prime STAR Max DNA Polymerase(Takara公司)25μl。程序:预变性:95℃,2min;30个循环:变性98℃,5sec,退火57℃,15sec,延伸72℃,1min 30sec;最后降温到12℃。
本实例所用的SMV保存于国家大豆改良中心,其基因组序列分别对应GenBank中的SC3(JF833015.1)、SC7(KT285170.1)和SC15(JF833015.1)。

2、各克隆载体转化农杆菌及农杆菌生长抑制现象的发现
我们使用上述构建成功的大豆花叶病毒克隆载体转化农杆菌菌株EHA105,转化方法为冻融法,转化后的菌液于28℃复苏2小时后涂板于直径9cm的YEP培养基平板上(含有50ng/ml的kan和25ng/ml的Rif)在28℃的恒温箱中培养48小时,并使用体视显微镜拍照。观察发现,转有pCB301-SC3(#SC3)和pCB301-SC7(#SC7)的农杆菌可以正常生长,然而转有pCB301-SC15(其中#SC15基因序列如SEQ ID NO.1所示)的农杆菌却未见生长(图1)。

为了得到能够抑制农杆菌生长的最短序列,我们构建了一系列包含不完整SC15的克隆载体(#S1至#S12)(图2A)。#S1构建过程:首先以#SC15的质粒作为模板,使用引物HCPRO-recF和pCB301-REC-R进行PCR扩增获得片段1g并纯化回收,然后将回收后的1g片段与使用StuI和SmaI线性化的pCB301载体进行同源重组反应,反应产物转化大肠杆菌DH5α并涂含有卡那霉素的LB平板培养基上培养16小时。最后挑取单菌落摇菌提取质粒,使用引物HCPRO-recF和pCB301-REC-R检测片段是否正确插入。#S2至#S12的构建过程和#S1一致。同源重组所用的试剂盒为南京诺唯赞公司的ClonExpress- II One Step Cloning Kit试剂盒,操作说明见说明书。构建各载体所用引物见表2。观察转化#S1与#S2转化结果发现只要P1序列被删除,克隆载体就不能再抑制农杆菌生长,这进一步验证了上面的实验结果(图2B)。观察转化#S3、#S10、#S11、#S12的农杆菌发现,UTR序列和CP序列的删除并没有影响到克隆载体对农杆菌的抑制,说明UTR和CP序列不是抑制农杆菌生长所必须的。观察转化#S4至#S9,我们发现随着3’端病毒序列的截短,农杆菌生长越来越明显,抑制能力显著下降(图2B)。我们将#S3中能够够抑制农杆菌生长的较小序列命名为SC15P,序列如SEQ ID NO.2所示。

实施例2:SC15农杆菌生长抑制序列在高效筛选重组克隆中的应用
1、pCB301-attL-SC15P载体的构建
我们将pCB301载体LB和RB之间的序列替换成attL1及attL2序列,并在attL1和attL2序列之间插入能够抑制农杆菌生长的较小片段SC15P,构建成为的载体命名为pCB301-attL-SC15P(图3A,pCB301-attL-SC15P全序列见SEQ ID NO.3)。pCB301-attL-SC15P的构建过程如下:首先用pGWB5质粒为模板,使用引物attL1-301REC和attL2-301REC进行PCR扩增获得片段1s,用pCB301质粒为模板,使用引物301-frag-F和301-frag-R进行PCR扩增获得片段2s,将纯化后的1s和2s片段通过南京诺唯赞公司的ClonExpress- II OneStep Cloning Kit试剂盒进行连接并转化大肠杆菌DH5α,然后挑取单菌落摇菌并提取质粒获得载体pCB301-attL-ccdB;然后用pCB301-attL-ccdB质粒为模板,使用引物attR1和attR2进行PCR扩增获得片段1t,用#SC15质粒为模板,使用引物NIb-attr2-recR和P1-attr1-recF进行PCR扩增获得片段2t,将纯化后的1t和2t片段通过南京诺唯赞公司的ClonExpress- II One Step Cloning Kit试剂盒进行连接并转化大肠杆菌DH5α,然后挑取单菌落摇菌并提取质粒获得载体pCB301-attL-SC15P。转化农杆菌表明,pCB301-attL-SC15P依然能成功抑制农杆菌的生长(图3B)。
2、pCB301-attL-SC15P与pDonor-CI、pDonor-Avh241之间的LR反应
各取pCB301-attL-SC15P体积2μl分别和pDonor-CI及pDonor-Avh241各2μl混匀,然后加入LR重组酶,放入25℃金属浴中1小时进行LR反应,反应产物待用。其中pDonor-CI和pDonor-Avh241为使用载体pDonor-zeocin分别与SMV株系SC4的CI蛋白序列和大豆疫霉菌的Avh241效应因子序列进行BP重组反应构建的载体。pDonor-CI和pDonor-Avh241具体构建过程如下:分别取被SC4株系及大豆疫霉菌侵染的大豆组织提取总RNA,然后分别反转录为cDNA得到用于PCR的模板。其中1u片段的扩增使用引物attB1-CI-F及attB1-CI-R;1v片段的扩增使用引物attB1-Avh241-F及attB2-Avh241-R。扩增后的1u及1v分别纯化回收后与载体pDonor-zeocin进行BP重组反应。反应产物转化大肠杆菌DH5α后涂含有Zeocin的LB平板,培养16小时候挑取单菌落摇菌并提取质粒,最后使用M13通用引物进行PCR验证及测序验证。上述SMV株系SC4及大豆疫霉菌保存于国家大豆改良中心,构建各载体所用引物见表3。

3、LR反应产物转化农杆菌及单菌落的检测
我们将LR反应产物取出3μl加入农杆菌感受态EHA105中进行转化实验,没有进行LR反应的各质粒转化农杆菌作为对照。转化使用冻融法,转化后的菌液于28℃复苏2小时后涂板于直径9cm的YEP培养基平板上(含有50ng/ml的kan和25ng/ml的Rif)在28℃的恒温箱中培养48小时,并使用体视显微镜拍照(图3B)。从长出的单菌落中各挑取20个单菌落用于菌落PCR扩增(所用引物为表3中的attL1-301REC及attL2-301REC),扩增产物跑胶检测。检测结果表明所有挑取的单菌落含有的都是正确重组的克隆(图3B)。这一结果也通过测序验证。

1.能够抑制农杆菌生长的大豆花叶病毒基因,其特征在于包含如SEQ ID NO.2所示的核苷酸序列。
2.权利要求1所述的大豆花叶病毒基因在抑制农杆菌生长中的应用。
3.根据权利要求2所述的应用,其特征在于所述的大豆花叶病毒基因选自SEQ ID NO.2或SEQ ID NO.1所示的核苷酸序列。
4.权利要求1所述的大豆花叶病毒基因在基因工程中的应用。
5.权利要求1所述的大豆花叶病毒基因在构建重组克隆受体载体中的应用。
6.根据权利要求5所述的应用,其特征在于将权利要求1中所述的大豆花叶病毒基因预先构建到载体中作为受体载体,然后将目标基因片段与受体载体进行重组反应,实现目标基因片段仅直接转化农杆菌就能够进行重组克隆的目的。
7.根据权利要求6所述的应用,其特征在于权利要求1中所述的大豆花叶病毒基因选自SEQ ID NO.2或SEQ ID NO.1所示的核苷酸序列。
