Description
本発明は、生物学的試料の分析方法に関する。
細胞、組織、生体液、微生物叢などの生体試料には、生体の健康状態、体質、疾病リスクといった種々の情報が反映されている。しかし、生体試料は多種多様な成分を含み、極めて複雑な組成を有するため、それらを網羅的に解析することは、労力的にも費用的にも困難であり、現実的ではない。そのため、従来一般的には、ごく限られた成分のみを解析するが、その場合、重要な情報が見落とされ、誤った結論を導いてしまう虞がある。
また、血清は、細胞培養のために不可欠なサプリメントとして使用される。血清は、細胞の増殖、形質、分化などを大きく左右するものであるため、厳密な品質管理が求められる。しかし、その組成の複雑さゆえに、血清中のどの成分がどのように細胞培養に影響するのかについては十分に理解されていない。そのため、エンドユーザーは、目的の細胞を実際に培養して血清の品質を確認(いわゆるロットチェック(lot-to-lot verification))しなければならず、そのためには多大な時間と労力を要する。さらに、ロットチェックは細胞の状態や実験者のスキルに依存し、信頼に足る一貫性のある品質管理が困難である場合も多い。
同様に、酒類も、微生物が関与する発酵プロセスを経て製造されるため多種多様な成分を含み、極めて複雑な組成を有する。その上、どの成分によりどのように味わいが変化するのか、ほとんど明らかにされていない。例えば清酒の品質を標準化するために、国税庁所定分析法は、アルコール度数、アミノ酸度、酸度および日本酒度を分析項目とし、それらの測定方法を定めているが、それらの測定値に基づいた評価指標(甘口/辛口、濃醇/淡麗)と官能評価は必ずしも一致しない。そのため、現状では、酒類の品質管理は職人の勘や専門のテイスターによる官能試験などに依存しており、客観的かつ一貫性のある品質評価は極めて困難である。
本発明者らは、交差反応型センシング法により、培養上清、微生物叢、血清、酒類などの生物学的試料を高精度で判別することに成功している(特許文献1および2、ならびに公開前の日本特許出願である特願2023-130004および特願2023-178769)。これらの方法によれば、試料中の成分を網羅的な分析する必要なしに、あらゆる成分とプローブとの非特異的相互作用の総和を反映した蛍光強度パターンを取得するのみにより、試料を分析することが可能である。しかし、これらの方法では、カチオン性ポリマーを骨格とするプローブが用いられており、プローブのレパートリーを拡充するためにはカチオン性ポリマーに化学修飾を導入する必要があることから、時間と労力を要するという問題があった。
本発明は、より安価かつ効率的にプローブを調製することにより、分析の対象や目的に応じた最適化が容易な、交差反応型センシングに基づく分析方法を提供することを目的としてなされたものである。
本発明者らは、従前のカチオン性ポリマーを骨格とするプローブに代えて、特定の特性を有するペプチドを骨格とするプローブを使用することにより、同等の精度で生物学的試料を識別できることを見出した。

前記環境応答性蛍光団は、ナフタレンスルホン酸骨格を有する蛍光団、ベンゾフラザン骨格を有する蛍光団、キサンテン骨格を有する蛍光団、ピレン骨格を有する蛍光団および凝集誘起発光性蛍光団からなる群から選択されることが好ましい。
前記ステップ(3)における蛍光強度の測定は、複数の励起波長および蛍光波長について行われることが好ましい。
前記生物学的試料は、細胞またはその培養上清を含有するものであり得る。
あるいは、前記生物学的試料は、血清または血清代替物を含有するものであり得る。
あるいは、前記生物学的試料は、微生物叢を含有するものであり得る。
あるいは、前記生物学的試料は、酒類を含有するものであり得る。
本発明に係る方法によれば、ペプチドプローブを用いることにより、従前のカチオン性ポリマープローブを用いた場合と同様に、生物学的試料中のあらゆる成分とプローブとの非特異的相互作用の総和を反映した蛍光強度パターンを取得するのみにより、生物学的試料の特性を、高精度かつ容易に、一貫性をもって判別することができる。
また、本発明に係る方法で用いるプローブはペプチドを骨格としているため、従前のカチオン性ポリマープローブよりも設計変更が容易であり、かつ、安価に調製することができる。そのため、分析対象の試料ごとに最適化されたプローブのレパートリーの構築が容易である。
以下、本発明を詳細に説明するが、本発明は本明細書中に説明した実施形態に限定されるものではない。

最初に、本実施形態の方法において使用するプローブについて説明する。本実施形態の方法において使用するプローブは、(a)ペプチドと(b)環境応答性蛍光団とを含み、かつ、前記蛍光団が、前記ペプチドに共有結合しているものである。
本実施形態におけるプローブに用いるペプチド(a)は、3~100アミノ酸残基からなる。ペプチド合成の難易度およびコストを考慮すると、ペプチド(a)は、5~60アミノ酸残基からなることが好ましく、10~40アミノ酸残基からなることがより好ましい。ペプチド(a)を構成するアミノ酸の種類は特に限定されず、天然または非天然のいずれであってもよく、例えば、L-アミノ酸、D-アミノ酸、β-アミノ酸、γ-アミノ酸またはそれらの側鎖が修飾された誘導体などであってよい。天然アミノ酸には、タンパク質を構成する20種類の標準アミノ酸のみならず、タンパク質を構成しないアミノ酸(NPAAs)も含まれ得る。ペプチド合成のコストを考慮すると、ペプチド(a)は標準アミノ酸からなることが好ましい。
本実施形態におけるペプチド(a)は、(i)絶対正味電荷スコア(ANC)、(ii)疎水性スコア(H)、および(iii)前記絶対正味電荷スコアと前記疎水性スコアとの総和(ANC+H)により定義される。
本実施形態において、絶対正味電荷スコア(ANC)とは、ペプチド全長の正味電荷の絶対値をペプチドの全アミノ酸数で割って算出される数値であり、ペプチド全体としての電荷の程度を示す。具体的には、絶対正味電荷スコア(ANC)は、以下の式(I)により算出される数値である。

式中、AApositiveは、側鎖が正電荷を有するアミノ酸残基数であり、AAnegativeは、側鎖が負電荷を有するアミノ酸残基数であり、AAtotalは、ペプチドの全アミノ酸残基数である。アミノ酸の電荷はpHによって変化するため、プローブ溶液のpHによってANCが変化することに留意する必要がある。pH=7.0において正電荷を有するアミノ酸としては、例えば、リジン(K)、アルギニン(R)、オルニチン、ホモリシン、ホモアルギニン、ジアミノ酪酸、ジアミノプロピオン酸、ヒドロキシリジン、カナバニン、ヒプシン、チアリシンなどが挙げられるが、これらに限定されない。pH=7.0において負電荷を有するアミノ酸としては、例えば、グルタミン酸(E)、アスパラギン酸(D)、ホモグルタミン酸、ホモアスパラギン酸、ホスホセリン、ホスホチロシン、アスパルチルリン酸、カルボキシグルタミン酸、システイン酸、ホモシステイン酸、アミノアジピン酸などが挙げられるが、これらに限定されない。
本実施形態において、疎水性スコア(H)とは、ペプチド中の疎水性アミノ酸の数をペプチドの全アミノ酸数で割って算出される数値であり、ペプチド全体としての疎水性の程度を示す。具体的には、疎水性スコア(H)は、以下の式(II)により算出される数値である。

本実施形態におけるペプチド(a)は、(i)絶対正味電荷スコア(ANC)が0.15~1.0であり、(ii)疎水性スコア(H)が0.0~0.85であり、かつ(iii)前記絶対正味電荷スコアと前記疎水性スコアとの総和(ANC+H)が0.30~1.0である。上で定義したペプチド長、かつ上記絶対正味電荷スコア(ANC)および疎水性スコア(H)の範囲であれば、生物学的試料中のあらゆる成分に対して種々の親和性で交差反応するペプチドを設計することができる。より判別能力の高いプローブを調製するためには、(i)絶対正味電荷スコア(ANC)は、0.15~1.0であることが好ましく、0.20~0.90であることがより好ましく、0.25~0.80であることが最も好ましく;(ii)疎水性スコア(H)は、0.00~0.85であることが好ましく、0.00~0.70であることがより好ましく、0.10~0.55であることが最も好ましく;(iii)前記絶対正味電荷スコアと前記疎水性スコアとの総和(ANC+H)は、0.30~1.0であることが好ましく、0.40~1.0であることがより好ましく、0.50~1.0であることが最も好ましい。
本実施形態におけるプローブの環境応答性蛍光団(b)は、蛍光分子周辺の環境に応じて蛍光特性が変化する蛍光団であれば、任意のものであってよい。そのような蛍光団としては、例えば、蛍光分子周辺の極性に応じて蛍光特性が変化する蛍光団や、蛍光分子周辺のpHに応じて蛍光特性が変化する蛍光団や、蛍光分子周辺の混雑度に応じて蛍光特性が変化する蛍光団などが挙げられるが、これらに限定されない。
蛍光分子周辺の極性に応じて蛍光特性が変化する蛍光団としては、例えば、5-ジメチルアミノナフタレン-1-スルホニル(ダンシル)、1-アニリノナフタレン-8-スルホン酸(ANS)、N-メチル-2-アニリノナフタレン-6-スルホン酸(MANS)、2-p-トルイジニルナフタレン-6-スルホン酸(TNS)のような、ナフタレンスルホン酸骨格を有する蛍光団;4-(N,N-ジメチルアミノスルホニル)-2,1,3-ベンゾキサジアゾール(DBD)、7-ニトロ-2,1,3-ベンゾキサジアゾール(NBD)、4-(アミノスルホニル)-2,1,3-ベンゾキサジアゾール(ABD)、2,1,3-ベンゾキサジアゾール-4-スルホン酸アンモニウム(SBD)のような、ベンゾフラザン骨格を有する蛍光団;またはそれらの蛍光性誘導体などが挙げられる。
蛍光分子周辺のpHに応じて蛍光特性が変化する蛍光団としては、例えば、フルオレセイン、フルオレセインイソチオシアネート(FITC)、カルボキシフルオレセイン(FAM)、2’-7’-ビス(カルボキシエチル)-5(6)-カルボキシフルオレセイン(BCECF)、セミナフタロダフルオレセイン(SNARF)のような、キサンテン骨格を有する蛍光団;8-ヒドロキシピレン-1,3,6-トリスルホン酸三ナトリウム(HTPS)のような、ピレン骨格を有する蛍光団;またはそれらの蛍光性誘導体などが挙げられる。
蛍光分子周辺の混雑度に応じて蛍光特性が変化する蛍光団としては、例えば、テトラフェニルエチレン(TPE)、10,10’ ,11,11’-テトラヒドロ-5,5’-ビジベンゾ[a,d][7]アヌレニリデン(THBA)、1,1,2,3,4,5-ヘキサフェニルシロール(HPS)などの凝集誘起発光性(AIE)蛍光団;N,N-ジフェニル-4-(2-チエニル)アニリンのような、トリフェニルアミン骨格を有するAIE蛍光団;またはそれらの蛍光性誘導体などが挙げられる。
本実施形態における好ましい環境応答性蛍光団は、ダンシル、NBD、DBD、FITC、FAMもしくはTPEまたはそれらの蛍光性誘導体であってよい。
本実施形態におけるプローブは、ペプチド(a)と環境応答性蛍光団(b)が共有結合により導入されてなる。環境応答性蛍光団は、ポリペプチドの任意の1以上の位置に導入されてよく、例えば、N末端およびC末端のいずれか一方もしくは両方、ならびに/またはポリペプチド中のアミノ酸残基の側鎖におけるアミノ基、水酸基、カルボキシ基、SH基、アジド基、アルキニル基などに導入されてよい。本実施形態におけるプローブでは、環境応答性蛍光団は、好ましくはペプチドのN末端および/またはリジン残基側鎖のε-アミノ基に導入されてよい。
本実施形態におけるプローブは、ペプチド(a)のN末端および/またはC末端に、さらに修飾を含んでもよい。N末端の修飾としては、例えば、アセチル化、アルキル化、ホルミル化、ピルビル化、リポイル化、カルボキシル化、スクシニル化、マレイル化、カルバミル化、ビオチン化、ベンゾイル化、アリル化、アクリル化、PEG化、グリコシル化などが挙げられる。C末端の修飾としては、例えば、アミド化、メチルエステル化、プレニル化、グリコシル化、ヒドロキシル化、ホスホリル化、スルホン化、ネダイル化、PEG化などが挙げられる。
本実施形態におけるプローブは、従来公知の方法により、ペプチドを合成し、蛍光団により標識化することにより調製され得る。例えば、本実施形態におけるプローブは、ペプチドを化学合成または生合成し、ポリペプチド中のアミノ基を、N-ヒドロキシコハク酸イミド(NHS)エステル基やペンタフルオロフェニル(PFP)エステル基などの活性エステル基、イソチオシアネート基またはハロゲン化アルキル基などにより活性化された環境応答性蛍光団により標識化することにより調製されてよい。
本実施形態の方法では、プローブ、イオン強度およびpHのいずれか1つ以上が異なる複数のプローブ溶液を使用する。本実施形態における複数のプローブ溶液は、例えば、イオン強度および/またはpHの異なる複数の溶媒により1種類のプローブを溶解して調製されてもよいし、同一の溶媒により複数種類のプローブを溶解して調製されてもよい。溶媒は、例えば2種類以上の異なるイオン強度および/またはpH条件のものを使用することができ、好ましくは3種類以上、特に好ましくは6種類以上の異なるイオン強度および/またはpH条件のものを使用することができる。
本実施形態の方法では、1種類のプローブを用いてもよいが、多種類のプローブを用いることがより好ましく、例えば2種類以上、好ましくは3種類以上、特に好ましくは6種類以上のプローブを用いることができる。例えば、2種類の溶媒と3種類のプローブを用いれば、6種類のプローブ溶液を調製することができ、その結果、1つの分析試料について6次元のデータを得ることができる。例えば、5種類の溶媒と3種類のプローブを用いれば、15種類のプローブ溶液を調製することができ、その結果、1つの分析試料について15次元のデータを得ることができる。このように、溶媒の種類とプローブの種類を増やすことにより、より多次元のデータを得ることができる。
プローブを溶解するための溶媒は、任意の緩衝液および/または塩を含む水性溶媒であってよい。緩衝液としては、例えば、MES、MOPS、EPPS、HEPES、Tris、リン酸、酢酸、クエン酸、ホウ酸、グリシンなどが挙げられる。塩としては、例えば、NaCl、KCl、MgCl2、Na2SO4、K2SO4、MgSO4、NaI、NaSCNなどが挙げられる。本実施形態において、溶媒のpHは、好ましくは4.0~10.0であり、特に好ましくは5.0~9.0である。また、本実施形態において、溶媒のイオン強度は、10~500mMであることが好ましい。また、プローブ溶液におけるプローブの濃度は、0.1~100μg/mLであることが好ましい。
次いで、複数のプローブ溶液と分析対象の生物学的試料(以下、「分析試料」とも記載する)とを混合する。本ステップにおいて、プローブは、分析試料に含まれる任意の分子に対して、非特異的に相互作用する。
本実施形態において「生物学的試料」とは、生体分子を含有する試料をいう。したがって、本実施形態における生物学的試料は、例えば、細胞もしくは組織もしくはそれらの培養物、培養上清、体液(血液、血清、血漿、唾液、尿、汗、糞便、精液、脳脊髄液、スワブなど)、またはそれらからの抽出物であってよい。精製された生体分子(例えば、タンパク質、ペプチド、核酸など)を含有する医薬品などの組成物も、本実施形態における生物学的試料に含まれてよい。本実施形態の方法は、細胞もしくはその培養上清、血清もしくは血清代替物、微生物叢、または酒類を含有する生物学的試料の分析に特に好適である。
「細胞」は、任意の生体由来であってよく、動物または植物に由来するものであってよく、真菌細胞または原核細胞などの微生物細胞であってもよい。細胞は、初代培養細胞であってもよいし、すでに樹立された株化細胞であってもよい。細胞が由来する動物は、特に限定されないが、好ましくはマウス、ラット、ウサギ、イヌ、サル、ヒトなどの哺乳動物由来であり、特に好ましくはヒト由来である。
分析試料とプローブ溶液との混合液における細胞の最終濃度は、例えば10~108cells/mLまたはOD600=0.002~0.500であってよく、好ましくは102~105cells/mLまたはOD600=0.010~0.100であってよい。分析試料中の細胞の濃度が未知の場合には、試料を適宜段階希釈してプローブ溶液に添加してもよい。
「血清」は、任意の動物由来のものであってよいが、好ましくは、ウシ、ウマ、ヒツジ、ヤギ、ブタ、ウサギ、ラット、マウス、ヒトなどの哺乳動物由来である。血清が由来する動物の年齢は特に限定されず、胎児、新生児および成体を含む任意の年齢であり得る。血清の原産国/地域も特に限定されない。様々な国/地域で生産された多種多様な動物由来の血清が市販されており、本実施形態の方法は、それらのいずれをも分析の対象とすることができる。
「血清代替物」とは、細胞培養において血清に代えて用いられる無血清サプリメントの総称である。血清代替物は、一般的に、増殖因子、サイトカイン、ホルモンなどから選択される数種類~数十種類の因子を含む。種々の血清代替物が市販されており、例えば、N2サプリメント(Cell Cult.Neurosci.1985;pp.3-43)およびその改良品、B27サプリメント(J.Neurosci.Res.1993;35(5):567-76)およびその改良品、G5サプリメント(Int.J.Dev.Neurosci.1984;2(6):575-84)およびその改良品、Gibco(商標)KnockOut(商標)Serum Replacement(KSR)(サーモフィッシャー・サイエンティフィック)、StemSure(商標)血清代替品(SSR)(富士フイルム和光純薬)、XF212 XerumFree(TNC BIO BV)、ヒト血小板溶解物、植物加水分解物、トウモロコシ抽出物、酵母抽出物、大豆抽出物などが挙げられるが、これらに限定されない。市販の血清代替物には具体的な組成が公表されていないものも多いが、本実施形態の方法は、それらのいずれをも分析の対象とすることができる。
分析試料とプローブ溶液との混合液における血清または血清代替物の最終濃度は、例えば0.001vol%~99.9vol%であってよく、好ましくは0.01vol%~10vol%であってよい。分析試料中の血清または血清代替物の濃度が未知の場合には、試料を適宜段階希釈してプローブ溶液に添加してもよい。
「微生物叢」とは、ある特定の環境中に存在する複数の微生物の集まりを意味する。微生物叢は、例えば、少なくとも100種類、300種類、500種類、700種類、1,000種類、またはそれ以上の種類の微生物から構成され得る。微生物叢は、細菌、真菌、原虫、ウイルスなどの、種々の分類および/または種類の微生物から構成されることができ、本実施形態の方法は、任意の分類および/または種類の微生物から構成される微生物叢を対象とすることができる。微生物叢が存在する環境としては、例えば、動植物個体の表面または内部、土壌、海水、河川水などが挙げられる。
本実施形態の方法は、任意の環境に由来する任意の微生物叢を対象とすることができるが、好ましくは、動物体由来の微生物叢を対象とする。微生物叢が由来する動物体は、任意の脊椎動物体または無脊椎動物体であってよいが、好ましくは、マウス、ラット、ウサギ、イヌ、非ヒト霊長類、ヒトなどの哺乳動物体であり、特に好ましくは人体である。動物体における微生物叢は、組織(例えば、消化管、口腔、鼻腔、皮膚、呼吸器、生殖器など)の上皮に存在し、本実施形態の方法において分析される微生物叢は、いずれの組織上皮由来の微生物叢であってもよい。本実施形態の方法において分析される動物体由来の微生物叢は、好ましくは、口腔内微生物叢(口内フローラ)または腸内微生物叢(腸内フローラ)であり、特に好ましくは、腸内微生物叢である。
動物体由来の微生物叢試料は、従来公知の方法により調製することができる。例えば、口腔内細菌叢を含有する試料であれば、歯垢や唾液などから調製することができ、腸内微生物叢を含有する試料であれば、糞便から調製することができる。分析試料とプローブ溶液との混合液における微生物の最終濃度は、例えばOD600=0.002~0.500であってよく、好ましくはOD600=0.010~0.100であってよい。分析試料中の微生物濃度が未知の場合には、試料を適宜段階希釈してプローブ溶液に添加してもよい。
「酒類」は、エタノールが含まれる任意の飲料であってよく、任意の原料から製造されたものであってよく、その製法も限定されない。また、酒類の特性(色、透明度、発泡性など)も特に限定されない。したがって、本実施形態の方法が対象とする酒類は、醸造酒、蒸留酒または混成酒のいずれであってもよい。醸造酒としては、例えば、清酒(日本酒)、ワイン、ビール、紹興酒、マッコリなどが挙げられ;蒸留酒としては、例えば、焼酎、泡盛、ウイスキー、ブランデー、ウォッカ、テキーラなどが挙げられ;混成酒としては、例えば、リキュール、ベルモット、シェリー、みりんなどが挙げられるが、これらに限定されない。酒類の原産国/地域も特に限定されない。様々な国/地域で生産された多種多様な酒類が市販されており、本実施形態の方法は、それらのいずれをも分析の対象とすることができる。
本実施形態における分析試料には、上記の任意の酒類から選択される単独または2種類以上の混合物が含まれてよく、2種類以上の混合物における酒類の比率は任意であってよい。また、本実施形態における分析試料は、酒類のみからなってもよいし、酒類を含有する飲料品などであってもよい。酒類を含有する飲料品は、例えば、果汁、水、炭酸水などのエタノールを含まない飲料と酒類とを混合したカクテルなどであってよい。
分析試料とプローブ溶液との混合液における酒類の最終濃度は、例えば0.001~99.9v/v%であってよく、好ましくは0.01~95v/v%であってよく、より好ましくは0.1~90v/v%であってよい。分析試料中の酒類成分の濃度が未知の場合には、試料を適宜段階希釈してプローブ溶液に添加してもよい。
本実施形態の方法では、複数のプローブ溶液のそれぞれに対して分析試料が添加されてもよいし、分析試料に対して複数のプローブ溶液が同時に添加されてもよい。
次いで、プローブ溶液と分析試料と混合液の蛍光強度を測定する。本実施形態の方法では、励起波長300~600nm、蛍光波長400~800nmにおいて蛍光強度を測定することができる。また、本実施形態の方法では、各測定対象につき、複数の励起波長/蛍光波長のセット(例えば、励起波長(nm)/蛍光波長(nm):340/520、330/480、345/505、360/530など)における蛍光強度を測定することが好ましく、例えば2セット、3セット、または4セットの励起波長/蛍光波長により蛍光強度を測定することができる。
プローブ溶液の蛍光強度は、試料中の成分の種類、量、状態などに応じて変化し、さらに、プローブを溶解する溶媒の条件によっても変化する。そのため、本ステップにより、試料に固有の蛍光強度のパターンを得ることができる。
次いで、分析試料について得られた蛍光強度パターンを、参照試料について得られた蛍光強度パターンと比較する。参照試料についての蛍光強度パターンは、分析試料と並行して蛍光強度の測定を行うことにより取得してもよいし、予め準備された所定の蛍光強度パターンであってもよい。蛍光強度パターンの比較は、好ましくは、主成分分析、線形判別分析、階層的クラスター分析などの多変量解析により次元数を圧縮し、蛍光強度パターン間の差異を2次元または3次元に圧縮変換して比較することができる。あるいは、蛍光強度パターンの比較には、サポートベクターマシン(SVM)、ランダムフォレスト、勾配ブースティング、k-最近傍法、ニューラルネットワーク、ナイーブベイズ分類器、ロジスティック回帰などの機械学習法を使用してもよい。
本実施形態の方法は、蛍光強度のパターンの違いのみに基づいて、生物学的試料を分析する。培養上清、血清、微生物叢、酒類などの生物学的試料には膨大な種類の生体分子が含まれ、それらの種類、量、状態を網羅的に解析することは極めて困難であり、実際的ではない。これに対し、本実施形態の方法では、多種多様な成分とプローブとの非特異的相互作用の総和を反映した蛍光強度パターンを取得し、参照試料についての蛍光強度パターンと比較することのみにより、生物学的試料の総合的な特性を特定することができる。
したがって、特定の実施形態では、例えば、未分化細胞もしくは分化細胞の培養上清またはライセート(参照試料)について得られた蛍光強度パターンと、分化状態が不明である細胞の培養上清またはライセート(分析試料)について得られた蛍光強度パターンとを比較する。その結果、分析試料について得られた蛍光強度パターンと、分化細胞の培養上清またはライセートについて得られた蛍光強度パターンの分布との距離が確率的に近ければ、分析試料が分化細胞の培養上清であることが推定または特定される。
特定の実施形態では、例えば、現在培養に使用している血清または血清代替物(参照試料)について得られた蛍光強度パターンと、異なる産地/製造元A、BまたはCの血清もしくは血清代替物(分析試料)について得られた蛍光強度パターンを比較する。その結果、産地/製造元Aの血清または血清代替物について得られた蛍光強度パターンと、参照試料について得られた蛍光強度パターンの分布との距離が確率的に最も近ければ、現在使用中の血清または血清代替物に代えて産地/製造元Aの血清または血清代替物を用いることができると推定または特定することができる。
別の特定の実施形態では、例えば、購入直後の血清または血清代替物(参照試料)について得られた蛍光強度パターンと、同じ産地/製造元/ロットであるが異なる保存状態(例えば保存の温度および/または期間が異なる)A、BまたはCの血清もしくは血清代替物(分析試料)について得られた蛍光強度パターンを比較する。その結果、保存状態Aの血清または血清代替物について得られた蛍光強度パターンと、参照試料について得られた蛍光強度パターンの分布との距離が確率的に最も近ければ、保存状態Aの血清または血清代替物の品質は劣化していないと推定または特定することができる。
別の特定の実施形態では、例えば、異なる菌株A、BまたはCを含有する発酵食品試料(参照試料)について得られた蛍光強度パターンと、不明の菌株を含有する発酵食品試料(分析試料)について得られた蛍光強度パターンを比較する。その結果、分析試料について得られた蛍光強度パターンと、菌株Aを含有する発酵食品試料について得られた蛍光強度パターンの分布との距離が確率的に最も近ければ、分析対象の発酵食品が菌株Aを含有するものであると推定または特定することができる。
別の特定の実施形態では、例えば、肥満体質の個体または非肥満体質の個体由来の細菌叢(参照試料)について得られた蛍光強度パターンと、健康状態や体質が不明である被験者由来の細菌叢(分析試料)について得られた蛍光強度パターンを比較する。その結果、分析試料について得られた蛍光強度パターンと、肥満体質の個体について得られた蛍光強度パターンの分布との距離が確率的に最も近ければ、その分析試料が由来する被験者を、肥満またはそのリスクが高い個体として推定または特定することができる。
別の特定の実施形態では、例えば、異なる銘柄の清酒A、BまたはC(参照試料)について得られた蛍光強度パターンと、分析試料について得られた蛍光強度パターンとを比較する。その結果、分析試料について得られた蛍光強度パターンと、清酒Aについて得られた蛍光強度パターンの分布との距離が確率的に最も近ければ、分析試料が清酒Aであると推定または特定することができる。
別の特定の実施形態では、例えば、購入直後の清酒X(参照試料)について得られた蛍光強度パターンと、同じ銘柄/特定名称分類であるが保存状態(例えば保存の温度および/または期間)が異なる清酒X1、X2、X3(分析試料)について得られた蛍光強度パターンを比較する。その結果、清酒X1について得られた蛍光強度パターンと、参照試料について得られた蛍光強度パターンの分布との距離が確率的に最も近ければ、清酒X1の品質は劣化していないと推定または特定することができる。
以下に実施例を挙げ、本発明についてさらに説明する。なお、これらは本発明を何ら限定するものではない。
[A:プローブのキャラクタリゼーション]
<1.材料>

<2.タンパク質によるカチオン性プローブの蛍光変化>
Seq01、Seq03およびSeq13を40mMのMOPS(pH7.0)に溶解し、3種類のプローブ溶液(1000nM)を調製した。各プローブ溶液を、自動分注装置(Andrew+、Andrew Alliance)を用いて、384穴マイクロプレート(Corning,3575)に30μL/ウェルで加えた。種々の濃度のAnt/純水溶液(30μL)を各ウェルに加えた。35℃で10分間インキュベートした後、マイクロプレートリーダー(Cytation5,BioTek)により、励起波長340nmにおける蛍光スペクトル(蛍光波長500~650nm)および蛍光強度(蛍光波長520nm)を測定した(終濃度:500nMプローブ、0~1600nM Ant、20mM MOPS(pH7.0))。
Seq01、Seq03およびSeq13を40mMのMOPS(pH7.0)に溶解し、3種類のプローブ溶液(1000nM)を調製した。各プローブ溶液を、自動分注装置(Andrew+、Andrew Alliance)を用いて、384穴マイクロプレート(Corning,3575)に30μL/ウェルで加えた。種々の濃度のAnt/純水溶液(30μL)を各ウェルに加えた。35℃で10分間インキュベートした後、マイクロプレートリーダー(Cytation5,BioTek)により、励起波長340nmにおける蛍光スペクトル(蛍光波長500~650nm)および蛍光強度(蛍光波長520nm)を測定した(終濃度:500nMプローブ、0~1600nM Ant、20mM MOPS(pH7.0))。
0~1600nMのAntを添加したときのSeq01、Seq03およびSeq13の蛍光スペクトル変化を図1に示す。Seq01およびSeq03の蛍光強度はAntの濃度依存的に増大し、かつ、ピークがより短い波長にシフト(ブルーシフト)した。一方、Seq13の蛍光スペクトルはAntの濃度が増加してもほとんど変化しなかった。図2は、蛍光強度(520nm)の変化を示す。Seq01の蛍光強度はAntの濃度が1600nMに至るまで増加し続けたのに対して、Seq03の蛍光強度は800nMのAntで飽和した。Seq13の蛍光強度はほとんど変化しなかった。これらの結果から、非特異的蛍光ペプチドプローブが、アニオン性タンパク質であるα1アンチトリプシンに対し、ペプチド配列によって異なる応答性を示すことが確認された。ここで、Seq01は荷電性であり疎水性アミノ酸を多く含み(ANC=0.4、H=0.5)、Seq03は荷電性ではあるが疎水性アミノ酸が少なく(ANC=0.7、H=0.2)、Seq13はseq03に比べて荷電性でも疎水性でもない(ANC=0.4、H=0)。これらを考慮すると、ペプチドの荷電性および疎水性が高いほど、プローブの応答性が大きくなる可能性が示唆された。
<3.プローブ性能に対するカチオン性アミノ酸および疎水性アミノ酸の影響(1)>
10アミノ酸からなり、カチオン性アミノ酸および疎水性アミノ酸の割合が異なる8種類のペプチドを含んでなるプローブ(Seq01~Seq03、Seq05、Seq11~Seq14)を、23.1mMのMOPS(pH7.0)に溶解し、8種類のプローブ溶液(577nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384ウェルマイクロプレートに52μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、以下の2セットの励起波長(nm)/蛍光波長(nm)にて蛍光強度(I0)を測定した:(Ch1)320/560、(Ch2)360/480。その後、自動分注装置を用いて、荷電性や疎水性の異なる種々のタンパク質(Lac、Ant、Lip、BSA、HSA、Tra、IgGおよびTry;各3000nMタンパク質/純水)を8μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:500nMプローブ、500nMタンパク質、20mM MOPS(pH7.0))。各測定(8タンパク質×1溶媒条件×8プローブ×2波長セット)を6回反復して行った。
10アミノ酸からなり、カチオン性アミノ酸および疎水性アミノ酸の割合が異なる8種類のペプチドを含んでなるプローブ(Seq01~Seq03、Seq05、Seq11~Seq14)を、23.1mMのMOPS(pH7.0)に溶解し、8種類のプローブ溶液(577nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384ウェルマイクロプレートに52μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、以下の2セットの励起波長(nm)/蛍光波長(nm)にて蛍光強度(I0)を測定した:(Ch1)320/560、(Ch2)360/480。その後、自動分注装置を用いて、荷電性や疎水性の異なる種々のタンパク質(Lac、Ant、Lip、BSA、HSA、Tra、IgGおよびTry;各3000nMタンパク質/純水)を8μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:500nMプローブ、500nMタンパク質、20mM MOPS(pH7.0))。各測定(8タンパク質×1溶媒条件×8プローブ×2波長セット)を6回反復して行った。
タンパク質を添加する前後の蛍光強度の変化量(蛍光応答)(I-I0)を図3および図4に示す。Seq01~Seq03、Seq05およびSeq12の応答は、Seq11、Seq13およびSeq14の応答に比べて大きかった。Seq11(ANC=0.2、H=0.5)、Seq13(ANC=0.4、H=0.0)およびSeq14(ANC=0.3、H=0.0)の応答が低いという結果から、プローブとタンパク質との相互作用には、カチオン性アミノ酸と疎水性アミノ酸のいずれもが必要であることが示唆された。
プローブ間の応答のばらつきを比較するために、応答が全体として正の値を示したLac、Ant、BSAおよびHSAについての測定結果の変動係数(CV)を計算した。結果を図5に示す。Seq11~Seq14のCV値は、Seq01~Seq03およびSeq05のCV値に比べて大きかった。これらの結果は、Seq11、Seq13およびSeq14については応答(蛍光強度)が極めて小さいこと、Seq12についてはカチオン性の低さと疎水性の高さによる溶解状態の不安定さに起因すると考えられた。プローブ間のばらつきの差異は、図4にも現れている。
応答の多様性に着目すると、特にSeq01~Seq03およびSeq05は、タンパク質の種類に応じて大きく異なる変化を示し、異なるタンパク質ごとに固有の蛍光パターンが得られた(図4)。図4のデータを教師ありの線形判別分析により解析し、得られた第二判別スコアまでをプロットした結果を図6に示す。Seq01/Seq02およびSeq03/Seq05の組み合わせでは、各タンパク質についてのクラスターは、それぞれ一部を除き重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、高い精度(92%および96%)で各タンパク質を識別できることが確認された。これに対して、Seq11/Seq12およびSeq13/Seq14の組み合わせでは、各タンパク質についてのクラスターの多くが重なり、ジャックナイフ法によって解析したところ、低い値を示した(56%および69%)。
Seq01~Seq03およびSeq05のデータセット、ならびにSeq11~Seq14のデータセットをまとめて線形判別分析により解析し、得られた第三判別スコアまでをプロットした結果を図7に示す。Seq01~Seq03およびSeq05の解析結果にはクラスターの重なりがなく、これらのプローブが高い識別精度を示すことが確認された(ジャックナイフ法で98%)。一方、Seq11~Seq14の解析結果にはクラスターの大きな重なりが見られ、クラスター間の相対的な距離も小さく、識別精度も低かった(ジャックナイフ法で79%)。これらの結果から、ペプチドプローブのカチオン性および疎水性の両方が高い方が、タンパク質の識別精度が高くなることが示唆された。
<4.プローブ性能に対するカチオン性アミノ酸および疎水性アミノ酸の影響(2)>
Seq19およびSeq20(10アミノ酸からなり、ANCおよびHがともに0.1以下のペプチドを含んでなる)の応答性を、終濃度1000nMのタンパク質(HSA、BSA、PSA、Ant、Fib、TraおよびIgG)を用いた以外は上記3と同様の条件および手順により解析し、比較した。対照には、Seq01およびSeq03を用いた。
Seq19およびSeq20(10アミノ酸からなり、ANCおよびHがともに0.1以下のペプチドを含んでなる)の応答性を、終濃度1000nMのタンパク質(HSA、BSA、PSA、Ant、Fib、TraおよびIgG)を用いた以外は上記3と同様の条件および手順により解析し、比較した。対照には、Seq01およびSeq03を用いた。
測定結果のグラフ(7タンパク質×1溶媒条件×4プローブ×1波長セット)を図8に、ヒートマップ(7タンパク質×1溶媒条件×4プローブ×2波長セット)を図9に示す。Seq19およびSeq20は、どのタンパク質に対してもほとんど応答しなかった。これらの結果から、荷電性および疎水性がともに低いプローブは、タンパク質とほとんど相互作用しないことが示唆された。上記データを教師ありの線形判別分析により解析し、得られた第一判別スコアおよび第二判別スコアをプロットした結果を図10に示す。Seq19/Seq20をペアにした場合には、各タンパク質についてのクラスターは大きく重なり、ジャックナイフ法によって解析したところ、低い識別精度(60%)であることが確認された。これらの結果から、ペプチドプローブのカチオン性および疎水性がともに低い場合には、タンパク質の識別精度が低くなることが示唆された。
<5.プローブ性能に対する正味電荷の影響>
Seq01(ANC=0.4、H=0.5)およびSeq02(ANC=0.5、H=0.2)をベースとして、カチオン性アミノ酸の1つをアニオン性アミノ酸に置換したペプチドを含んでなるプローブ(Seq25およびSeq26)ならびにカチオン性アミノ酸の2つをアニオン性アミノ酸に置換したペプチドを含んでなるプローブ(Seq27およびSeq28)を調製した。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。対照には、Seq01およびSeq02を用いた。

測定結果のグラフ(7タンパク質×1溶媒条件×6プローブ×1波長セット)を図11に、ヒートマップ(7タンパク質×1溶媒条件×6プローブ×2波長セット)を図12に示す。ANCの減少にしたがってプローブの応答性が一貫して低下した(Seq01>Seq25>Seq27;Seq02>Seq26>Seq28)。これらの結果から、ANCの減少にしたがってプローブとタンパク質とが相互作用しにくくなることが示唆された。上記データを教師ありの線形判別分析により解析し、得られた第一判別スコアおよび第二判別スコアをプロットした結果を図13に示す。クラスターの重なりはSeq27/Seq28の組み合わせで最も大きく、第一判別スコアの寄与率(95.2%)が他の組み合わせよりも約30%高かった。この結果は、ANCの減少に伴い、蛍光パターンが単純化したことを意味する。図13の結果をジャックナイフ法によって解析したところ、Seq01/Seq02の識別精度が他の組み合わせよりも大幅に高いことが判明した。これらの結果から、ペプチドのANCが高い方が、タンパク質の識別精度が高くなることが示唆された。
<6.プローブ性能に対する疎水性の影響>
Seq02およびSeq03(10アミノ酸長、≧50%カチオン性アミノ酸(すなわち、ANC≧0.5)、≧20%疎水性アミノ酸(すなわち、H≧0.2))をベースとして、疎水性アミノ酸の1つを親水性アミノ酸であるグリシンに置換したペプチドを含んでなるプローブ(Seq29およびSeq31)または2つをグリシンに置換したペプチドを含んでなるプローブ(Seq30およびSeq32)を調製した。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。対照には、上記5で調製したSeq26およびSeq28を用いた。
Seq02およびSeq03(10アミノ酸長、≧50%カチオン性アミノ酸(すなわち、ANC≧0.5)、≧20%疎水性アミノ酸(すなわち、H≧0.2))をベースとして、疎水性アミノ酸の1つを親水性アミノ酸であるグリシンに置換したペプチドを含んでなるプローブ(Seq29およびSeq31)または2つをグリシンに置換したペプチドを含んでなるプローブ(Seq30およびSeq32)を調製した。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。対照には、上記5で調製したSeq26およびSeq28を用いた。
測定結果(7タンパク質×1溶媒条件×8プローブ×1波長セット)のグラフを図14に示す。Seq02(すなわち、ANC≧0.5のプローブ)では、疎水性アミノ酸の割合の減少とともにプローブの応答が一貫して低下した(Seq02>Seq29>Seq30)。疎水性アミノ酸を含まない(すなわち、H=0.0)Seq30は、Seq26およびSeq28と同程度の低い応答を示した。これに対し、ANC=0.7のプローブ(Seq03、Seq31、Seq32)では、疎水性アミノ酸の割合が減少してもプローブの応答は大きく変化しなかった。これらの結果から、疎水性アミノ酸がプローブの応答性に与える影響が正味電荷に依存して変化することが示唆された。具体的には、以下のように考えられる:(1)ANCが高い場合、Hによらず十分なプローブ性能を達成でき、(2)ANCがそれほど高くない場合、Hが高ければ十分なプローブ性能を達成でき、(3)ANCが低い場合、Hが高くても十分なプローブ性能を達成できない。
<7.プローブ性能に対するペプチド長の影響>
カチオン性アミノ酸が22%以上(すなわち、ANC≧0.22)、疎水性アミノ酸が30%以上(すなわち、H≧0.3)含まれる、18アミノ酸からなるペプチドを含んでなるプローブ(Seq21およびSeq22)ならびに24アミノ酸からなるペプチドを含んでなるプローブ(Seq23およびSeq24)を調製した。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。
カチオン性アミノ酸が22%以上(すなわち、ANC≧0.22)、疎水性アミノ酸が30%以上(すなわち、H≧0.3)含まれる、18アミノ酸からなるペプチドを含んでなるプローブ(Seq21およびSeq22)ならびに24アミノ酸からなるペプチドを含んでなるプローブ(Seq23およびSeq24)を調製した。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。
測定結果のグラフ(7タンパク質×1溶媒条件×4プローブ×1波長セット)を図15に、ヒートマップ(7タンパク質×1溶媒条件×4プローブ×2波長セット)を図16に示す。Seq21~Seq24のいずれもがタンパク質に対して応答し、応答性は、Seq21およびSeq22よりもSeq23およびSeq24の方が優れていた。得られた上記データを教師ありの線形判別分析により解析し、得られた第一判別スコアおよび第二判別スコアをプロットした結果を図17に示す。各タンパク質についてのクラスターは、一部を除き重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、いずれも100%の精度で各タンパク質を識別できることが確認された。これらの結果から、カチオン性アミノ酸および疎水性アミノ酸の割合が十分に高ければ、ペプチド長によらず、タンパク質の識別が可能な蛍光パターンを取得できることが示唆された。
<8.プローブ性能に対する蛍光団の位置の影響>
カチオン性アミノ酸が30%以上(すなわち、ANC≧0.3)、疎水性アミノ酸が15%以上(すなわち、H≧0.15)含まれる、10アミノ酸からなるペプチドの中間位置をダンシル基で修飾したプローブSeq33~Seq36を調製した。Seq33およびSeq34は、ペプチドのN末端がアセチル化され、C末端のリジン残基の側鎖アミノ基がダンシル基により修飾されている。Seq35およびSeq36は、ペプチドのN末端は修飾されておらず、ペプチドの中間位置のリジン残基の側鎖アミノ基がダンシル基により修飾されている。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。対照には、Seq01およびSeq03(カチオン性アミノ酸が40%以上、疎水性アミノ酸が20%以上含まれる、10アミノ酸からなるペプチドのN末端がダンシル基により修飾されているプローブ)を用いた。

次に、Seq01をベースとして、アミノ酸の配列を1残基ずらしたプローブ(Seq39)、および2残基ずらしたプローブ(Seq40)を調製した。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。対照には、Seq01を用いた。
測定結果のグラフ(7タンパク質×1溶媒条件×3プローブ×1波長セット)を図24に、ヒートマップ(7タンパク質×1溶媒条件×3プローブ×2波長セット)を図25に示す。アミノ酸残基の配置によらず、いずれのプローブもタンパク質に対して応答し、応答性は、それらの配置によって変化した。上記データを教師ありの線形判別分析により解析し、第一判別スコアおよび第二判別スコアをプロットした結果を図26に示す。各タンパク質についてのクラスターは、それぞれ一部を除き重なることなく分布し、アミノ酸残基の配置によってクラスターの位置が異なった。
これらの結果から、カチオン性アミノ酸および疎水性アミノ酸の割合が十分に高ければ、カチオン性アミノ酸および疎水性アミノ酸の配置によらず、タンパク質の識別が可能な蛍光パターンを取得できること、および、カチオン性アミノ酸および疎水性アミノ酸の配置を変更することにより異なる蛍光パターンが取得できることが示唆された。
<10.プローブ性能に対するアミノ酸配列の類似性の影響>
カチオン性アミノ酸が40%以上(すなわち、ANC≧0.4)、疎水性アミノ酸が20%以上(すなわち、H≧0.2)含まれる、10アミノ酸からなるペプチドを含んでなるSeq01およびSeq03をベースとして、アミノ酸配列同一性を高めたプローブの組み合わせ(Seq41/Seq42、Seq43/Seq44)を調製した。Seq01/Seq03、Seq41/Seq42およびSeq43/Seq44のアミノ酸配列同一性は、それぞれ20%、40%および70%である。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。
カチオン性アミノ酸が40%以上(すなわち、ANC≧0.4)、疎水性アミノ酸が20%以上(すなわち、H≧0.2)含まれる、10アミノ酸からなるペプチドを含んでなるSeq01およびSeq03をベースとして、アミノ酸配列同一性を高めたプローブの組み合わせ(Seq41/Seq42、Seq43/Seq44)を調製した。Seq01/Seq03、Seq41/Seq42およびSeq43/Seq44のアミノ酸配列同一性は、それぞれ20%、40%および70%である。これらのプローブの応答性を上記4と同様の条件および手順により解析し、比較した。
測定結果のグラフ(7タンパク質×1溶媒条件×6プローブ×1波長セット)を図27に、ヒートマップ(7タンパク質×1溶媒条件×6プローブ×2波長セット)を図28に示す。いずれのプローブもタンパク質に対して応答したが、応答性は、アミノ酸配列の同一性の増加に従って類似した。得られた上記データを教師ありの線形判別分析により解析し、得られた第一判別スコアおよび第二判別スコアをプロットした結果を図29に示す。アミノ酸配列の同一性の増加に伴い、第一判別スコアの寄与率が増加した(78.6%(Seq01/Seq03)、90.3%(Seq41/Seq42)および91.7%(Seq43/Seq44))。これらの結果は、アミノ酸配列の同一性の増加に伴い、蛍光パターンが単純化したことを意味する。さらに、この結果をジャックナイフ法によって解析したところ、配列同一性によらず高い精度で各タンパク質を識別できることが確認された。これらの結果から、カチオン性アミノ酸および疎水性アミノ酸の割合が十分に高いとしても、ペプチドのアミノ酸配列同一性が高いプローブを組み合わせた場合には、蛍光パターンが単純化することが示唆された。
<11.再現性の確認>
Seq01、Seq02およびSeq03を用いて、上記4と同様の条件および手順による分析(7タンパク質×3プローブ×2波長セット(n=6))を3回繰り返した。測定結果のグラフを図30に、3回の独立試行の平均値についてのCV値のグラフを図31に示す。CV値は0.003~0.064の範囲内であった。上記データを教師ありの線形判別分析により解析し、第一判別スコアおよび第二判別スコアをプロットした結果を図32に示す。各タンパク質についてのクラスターは重なることなく分布し、クラスターの分布は3回の独立試行で一貫していた。これらの結果から、ペプチドプローブを用いた本方法が十分に高い再現性を示すことが確認された。
Seq01、Seq02およびSeq03を用いて、上記4と同様の条件および手順による分析(7タンパク質×3プローブ×2波長セット(n=6))を3回繰り返した。測定結果のグラフを図30に、3回の独立試行の平均値についてのCV値のグラフを図31に示す。CV値は0.003~0.064の範囲内であった。上記データを教師ありの線形判別分析により解析し、第一判別スコアおよび第二判別スコアをプロットした結果を図32に示す。各タンパク質についてのクラスターは重なることなく分布し、クラスターの分布は3回の独立試行で一貫していた。これらの結果から、ペプチドプローブを用いた本方法が十分に高い再現性を示すことが確認された。
<12.カチオン性アミノ酸および疎水性アミノ酸の割合と応答性の相関>
31種類のプローブ(Seq01~Seq03およびSeq19~Seq46)を用いて、上記4と同様の条件および手順により4種類のタンパク質(HSA、BSA、PSAおよびAnt)を分析した。測定結果とANCのプロットを図33の上段に、測定結果とANC+Hのプロットを図33の下段に示す。ANCに対する蛍光応答の相関係数は0.323~0.584(HSAおよびPSAについてはp>0.01、BSAについてはp>0.05)であった。ANC+Hに対する蛍光応答の相関係数は0.582~0.681(全てについてp>0.01)であった。これらの結果は、カチオン性アミノ酸の割合と疎水性アミノ酸の割合の総和が大きいほど、タンパク質に対するプローブの蛍光応答性が高くなることを意味する。
31種類のプローブ(Seq01~Seq03およびSeq19~Seq46)を用いて、上記4と同様の条件および手順により4種類のタンパク質(HSA、BSA、PSAおよびAnt)を分析した。測定結果とANCのプロットを図33の上段に、測定結果とANC+Hのプロットを図33の下段に示す。ANCに対する蛍光応答の相関係数は0.323~0.584(HSAおよびPSAについてはp>0.01、BSAについてはp>0.05)であった。ANC+Hに対する蛍光応答の相関係数は0.582~0.681(全てについてp>0.01)であった。これらの結果は、カチオン性アミノ酸の割合と疎水性アミノ酸の割合の総和が大きいほど、タンパク質に対するプローブの蛍光応答性が高くなることを意味する。
<13.アニオン性プローブによるタンパク質の識別>
アニオン性アミノ酸が20%以上(すなわち、ANC≧0.2)、アニオン性アミノ酸と疎水性アミノ酸が50%以上(すなわち、ANC+H≧0.5)含まれる、14~19アミノ酸からなるペプチドを含んでなる4種類のプローブ(Seq47~Seq50)を調製した。これらのプローブの応答性を、タンパク質の種類を変更(HSA、BSA、Hem、Lys、Pap、Pro、TryおよびMyo)した以外は上記4と同様の条件および手順により解析し、比較した。
アニオン性アミノ酸が20%以上(すなわち、ANC≧0.2)、アニオン性アミノ酸と疎水性アミノ酸が50%以上(すなわち、ANC+H≧0.5)含まれる、14~19アミノ酸からなるペプチドを含んでなる4種類のプローブ(Seq47~Seq50)を調製した。これらのプローブの応答性を、タンパク質の種類を変更(HSA、BSA、Hem、Lys、Pap、Pro、TryおよびMyo)した以外は上記4と同様の条件および手順により解析し、比較した。
測定結果(8タンパク質×1溶媒条件×4プローブ×2波長セット)のヒートマップを図34に示す。いずれのプローブもタンパク質に対して応答した。得られた上記データを教師ありの線形判別分析により解析し、得られた第一判別スコアおよび第二判別スコアをプロットした結果を図35に示す。各タンパク質についてのクラスターは、重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、98%の精度で各タンパク質を識別できることが確認された。これらの結果から、アニオン性プローブでもタンパク質の識別が可能な蛍光パターンを取得できることが示唆された。
<14.アニオン性プローブおよびカチオン性プローブの併用>
Seq03(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2))およびSeq16~Seq18(10アミノ酸長、50%アニオン性アミノ酸(すなわち、ANC≧0.5)、50%疎水性アミノ酸(すなわち、H≧0.5))の応答性を上記2と同様の条件および手順により解析した。
Seq03(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2))およびSeq16~Seq18(10アミノ酸長、50%アニオン性アミノ酸(すなわち、ANC≧0.5)、50%疎水性アミノ酸(すなわち、H≧0.5))の応答性を上記2と同様の条件および手順により解析した。
測定結果(8タンパク質×1溶媒条件×4プローブ×2波長セット)のヒートマップを図36に示す。プローブはタンパク質に対して応答を示し、異なるタンパク質ごとに固有の蛍光パターンが得られた。Seq03およびSeq16によって得られた上記データを教師ありの線形判別分析により解析し、得られた第一判別スコアおよび第二判別スコアをプロットした結果を図37に示す。それぞれのプローブ単独の場合は、クラスターの重なりが大きく、ジャックナイフ法に基づく識別精度もそれぞれ73%および77%と低い数値を示した。これに対し、Seq03とSeq16の蛍光応答を組み合わせた場合には、クラスターは極めて良好に分離し、識別の精度も100%に達した。同様に、Seq03とSeq17、Seq03とSeq18を組み合わせた場合にも、高い精度で各タンパク質を識別することができた(図38)。これらの結果から、ANCおよびHが十分に高いアニオン性プローブおよびカチオン性プローブを組み合わせて使用することにより、タンパク質の識別精度を向上させることができることが示唆された。
<15.ヌクレオチドの識別>
非特異的蛍光ペプチドプローブが6種類のヌクレオチド(AMP(Sigma,A1752)、ADP(Sigma,A2754)、ATP(Sigma,A3377)、TTP(Sigma,T0251)、CTP(Sigma,C1506)およびGTP(Sigma,G8877))を識別できるかを試験した。以下の5種類のプローブを用いた:Seq01、Seq03およびSeq36(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2));Seq21(18アミノ酸長、28%カチオン性アミノ酸(すなわち、ANC=0.28)、33%疎水性アミノ酸(すなわち、H=0.33));およびSeq23(24アミノ酸長、25%カチオン性アミノ酸(すなわち、ANC≧0.25)、33%疎水性アミノ酸(すなわち、H≧0.33))。
非特異的蛍光ペプチドプローブが6種類のヌクレオチド(AMP(Sigma,A1752)、ADP(Sigma,A2754)、ATP(Sigma,A3377)、TTP(Sigma,T0251)、CTP(Sigma,C1506)およびGTP(Sigma,G8877))を識別できるかを試験した。以下の5種類のプローブを用いた:Seq01、Seq03およびSeq36(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2));Seq21(18アミノ酸長、28%カチオン性アミノ酸(すなわち、ANC=0.28)、33%疎水性アミノ酸(すなわち、H=0.33));およびSeq23(24アミノ酸長、25%カチオン性アミノ酸(すなわち、ANC≧0.25)、33%疎水性アミノ酸(すなわち、H≧0.33))。
Seq01、Seq03、Seq21、Seq23およびSeq36を、22.2mMのMOPS(pH7.0)または22.2mM MES(pH5.0)に溶解し、10種類のプローブ溶液(555nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384ウェルマイクロプレートに54μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、励起波長/蛍光波長=360nm/480nmにて蛍光強度(I0)を測定した。その後、自動分注装置を用いて、ヌクレオチド(各4mM/純水)を6μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:500nMプローブ、0.4mMヌクレオチド、20mM MOPS(pH7.0)または20mM MES(pH5.0))。各測定(6ヌクレオチド×5プローブ×2溶媒条件×1波長セット)を6回反復して行った。
ヌクレオチドを添加する前後の蛍光強度の変化量(蛍光応答)(I-I0)のヒートマップを図39に示す。各プローブの蛍光強度は、ヌクレオチドに応じて異なる変化を示し、異なるヌクレオチドごとに固有の蛍光パターンが得られた。上記データを線形判別分析により解析し、得られた第二判別スコアまでをプロットした結果を図40に示す。各ヌクレオチドについてのクラスターは、重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、100%の精度で各ヌクレオチドを識別できることが確認された。
[B:生物学的試料の分析]
<16.馴化培地の分析>
(16-1)馴化培地の調製
ヒト由来細胞株であるA549細胞(JCRB細胞バンクより分譲)、HeLa細胞(Riken BRCより分譲)、HepG2細胞(JCRB細胞バンクより分譲)、HuH7細胞(JCRB細胞バンクより分譲)およびMDA-MB-453細胞(Riken BRCより分譲)の馴化培地を以下の手順により調製した。10%FBS(GEライフサイエンス)および1%のpenicillin streptomycin neomycin antibiotic mixture(PSN)(ライフテクノロジーズ)を添加したD-MEM (高グルコース、L-グルタミン、フェノールレッド含有)(富士フイルム和光純薬)に細胞を懸濁し(2.5×104/mL)、96ウェルプレート(Greiner Bio-One)に100μL/ウェルずつ播種した。37℃、5%CO2環境下で24時間培養後、培地を除去し、100μLのリン酸生理食塩水(PBS)(富士フイルム和光純薬)で2回洗浄した。8mMのL-グルタミンを添加した1×CD CHO Medium(サーモフィッシャー・サイエンティフィック)を100μL/ウェルずつ加え、37℃、5%CO2環境下で48時間培養した。その後、培地を回収し、3000×gで10分間遠心分離し、得られた培養上清を馴化培地とした。
<16.馴化培地の分析>
(16-1)馴化培地の調製
ヒト由来細胞株であるA549細胞(JCRB細胞バンクより分譲)、HeLa細胞(Riken BRCより分譲)、HepG2細胞(JCRB細胞バンクより分譲)、HuH7細胞(JCRB細胞バンクより分譲)およびMDA-MB-453細胞(Riken BRCより分譲)の馴化培地を以下の手順により調製した。10%FBS(GEライフサイエンス)および1%のpenicillin streptomycin neomycin antibiotic mixture(PSN)(ライフテクノロジーズ)を添加したD-MEM (高グルコース、L-グルタミン、フェノールレッド含有)(富士フイルム和光純薬)に細胞を懸濁し(2.5×104/mL)、96ウェルプレート(Greiner Bio-One)に100μL/ウェルずつ播種した。37℃、5%CO2環境下で24時間培養後、培地を除去し、100μLのリン酸生理食塩水(PBS)(富士フイルム和光純薬)で2回洗浄した。8mMのL-グルタミンを添加した1×CD CHO Medium(サーモフィッシャー・サイエンティフィック)を100μL/ウェルずつ加え、37℃、5%CO2環境下で48時間培養した。その後、培地を回収し、3000×gで10分間遠心分離し、得られた培養上清を馴化培地とした。
(16-2)馴化培地によるプローブの蛍光変化
Seq01およびSeq03(≧40%カチオン性アミノ酸、≧20%疎水性アミノ酸)を、40mMのMOPS(pH7.0)に溶解し、2種類のプローブ溶液(1000nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384穴マイクロプレートに30μL/ウェルで加えた。その後、純水で種々の濃度に希釈したA549細胞の馴化培地(30μL)を各ウェルに加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、励起波長340nmにおける蛍光スペクトル(蛍光波長500~650nm)および蛍光強度(蛍光波長520nm)を測定した(終濃度:500nMプローブ、0~30vol%馴化培地、20mM MOPS(pH7.0))。
Seq01およびSeq03(≧40%カチオン性アミノ酸、≧20%疎水性アミノ酸)を、40mMのMOPS(pH7.0)に溶解し、2種類のプローブ溶液(1000nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384穴マイクロプレートに30μL/ウェルで加えた。その後、純水で種々の濃度に希釈したA549細胞の馴化培地(30μL)を各ウェルに加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、励起波長340nmにおける蛍光スペクトル(蛍光波長500~650nm)および蛍光強度(蛍光波長520nm)を測定した(終濃度:500nMプローブ、0~30vol%馴化培地、20mM MOPS(pH7.0))。
0~30vol%の馴化培地を添加したときのSeq01およびSeq03の蛍光スペクトル変化を図41に示す。Seq01およびSeq03の蛍光強度は馴化培地の濃度依存的に増大し、かつ、ブルーシフトした。図42は、蛍光強度(520nm)の変化を示す。Seq01およびSeq03の蛍光強度は馴化培地の濃度が30vol%に至るまで増加し続けた。これらの結果から、非特異的蛍光ペプチドプローブが、馴化培地に応答することが示された。
(16-3)異なる細胞由来の馴化培地の識別
Seq01、Seq03およびSeq05(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2))を、22.2mMのMOPS(pH7.0)または22.2mM酢酸(pH5.0)に溶解し、6種類のプローブ溶液(555nM)を調製した。各プローブ溶液を、自動分注装置を用いて、低容量384穴ウェルマイクロプレート(Corning,3820)に22.5μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、以下の2セットの励起波長(nm)/蛍光波長(nm)にて蛍光強度(I0)を測定した:(Ch1)320/560、(Ch2)360/480。その後、上で調製した馴化培地(各100vol%)を自動分注装置を用いて2.5μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:500nMプローブ、10vol%馴化培地、20mM MOPS(pH7.0)または20mM酢酸(pH5.0))。対照として、細胞を加えずに上記と同条件にてインキュベートして得た培地を用いた。各測定(6培地×3プローブ×2溶媒条件×2波長セット)を8回反復して行った。

培地を添加する前後の蛍光強度の変化量(蛍光応答)(I-I0)のヒートマップを図43に示す。各プローブの蛍光強度は、培地に応じて異なる変化を示し、異なる馴化培地ごとに固有の蛍光パターンが得られた。上記データを線形判別分析により解析し、得られた第二判別スコアまでをプロットした結果を図44に示す。各馴化培地についてのクラスターは、一部を除き重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、94%の精度で各馴化培地を識別できることが確認された。
<17.異なる微生物の識別>
本実施例において解析した腸内細菌の情報を表4に示す。大腸菌以外の腸内細菌はJapan Collection of Microorganisms(JCM)およびDeutsche Sammlung von Mikroorganismen und Zellkulturen(DSMZ)のカルチャーコレクションから入手した。大腸菌DH5α株は、GMbiolab社から購入した。大腸菌JM109株は、タカラバイオ社から購入した。
本実施例において解析した腸内細菌の情報を表4に示す。大腸菌以外の腸内細菌はJapan Collection of Microorganisms(JCM)およびDeutsche Sammlung von Mikroorganismen und Zellkulturen(DSMZ)のカルチャーコレクションから入手した。大腸菌DH5α株は、GMbiolab社から購入した。大腸菌JM109株は、タカラバイオ社から購入した。

Seq02およびSeq07~Seq09(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2))を、24mMのMOPS(pH7.0)+180mMのNaClまたは24mM酢酸(pH5.0)+180mMのNaClに溶解し、8種類のプローブ溶液(1200nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384ウェルマイクロプレートに50μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、励起波長/蛍光波長=340nm/520nmにて蛍光強度(I0)を測定した。その後、自動分注装置を用いて、細菌懸濁液(各OD600=0.24/純水)を10μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:1000nMプローブ、OD600=0.04細菌、150mM NaCl、20mM MOPS(pH7.0)または20mM酢酸(pH5.0))。各測定(8細菌×4プローブ×2溶媒条件×1波長セット)を6回反復して行った。

<18.腸内微生物叢試料の識別>
(18-1)運動不足モデルマウスの作製
運動不足モデルマウスを作製した。C3H-HeNマウス(オス6週(約40日)齢、計4匹)を回転輪ケージ(SW-15、メルクエスト)において、22℃、湿度50%、明期:暗期=12時間:12時間の条件下で、自由に通常の食物と水を与え、2週間にわたり馴化飼育した。その後、各マウスの腹部に運動量計測装置(nano tag、KISSEI COMTEC)を埋め込み(-34日)、各マウスを個別の回転輪ケージに移し(-24日)、回転輪を開放した状態で飼育した(~0日)。その後、回転輪を固定した状態で一週間飼育し(1~8日)、再び回転輪を開放した状態で飼育し(9~21日)、その後、回転輪を固定した状態で一週間飼育した(22~29日)。運動量計測装置により測定された振動数の積算値をマウスの行動データとして得た。

回転輪を開放してから12日後(20日時点)およびその後回転輪を固定してから5日後(27日時点)に、排泄された糞便を速やかにマイクロチューブに回収し、液体窒素にて凍結した。その後、解析まで-80℃で保管した。辨野らの報告(Sci.Rep.,2011,2:233)を基にした方法により、凍結糞便から腸内微生物叢試料を調製した。糞便試料を秤量し、リン酸生理食塩水(PBS)を加えて40mg/mLの懸濁液を得た。この懸濁液について、1分間混合し、4℃で5分間静置する処理を複数回繰り返した。その後、8000×g、4℃で10分間遠心し、上清を除去した。得られたペレットをPBSにより懸濁し、再度8000×g、4℃で10分間遠心し、上清を除去した。得られたペレットをPBSにより懸濁し、pluriStrainer(商標)(メッシュサイズ40μm、pluriSelect社製)により濾過したものを腸内微生物叢試料(0.16mg/mL、0.5vol%PBS)とした。

Seq07~Seq10およびSeq15(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2))を、22.9mM MOPS+171.4mM NaCl(pH7.0)または22.9mM酢酸+171.4mM NaCl(pH5.0)に溶解し、10種類プローブ溶液(1143nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384穴ウェルマイクロプレートに52.5μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、励起波長/蛍光波長=360nm/530nmにて蛍光強度(I0)を測定した。その後、自動分注装置を用いて、上で調製した腸内微生物叢試料を7.5μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:1000nMプローブ、20μg/mL腸内微生物叢試料、20mM MOPS+150mM NaCl(pH7.0)または20mM酢酸+150mM NaCl(pH5.0))。各測定(8腸内微生物叢試料×2溶媒条件×5プローブ×1波長セット)を6回反復して行った。
Seq07~Seq10およびSeq15(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2))を、22.9mM MOPS+171.4mM NaCl(pH7.0)または22.9mM酢酸+171.4mM NaCl(pH5.0)に溶解し、10種類プローブ溶液(1143nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384穴ウェルマイクロプレートに52.5μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、励起波長/蛍光波長=360nm/530nmにて蛍光強度(I0)を測定した。その後、自動分注装置を用いて、上で調製した腸内微生物叢試料を7.5μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:1000nMプローブ、20μg/mL腸内微生物叢試料、20mM MOPS+150mM NaCl(pH7.0)または20mM酢酸+150mM NaCl(pH5.0))。各測定(8腸内微生物叢試料×2溶媒条件×5プローブ×1波長セット)を6回反復して行った。
腸内微生物叢試料を添加する前後の蛍光強度の変化量(蛍光応答)(I-I0)のヒートマップを図47に示す。各プローブの蛍光強度は、腸内微生物叢試料や溶媒条件に応じて異なる変化を示し、異なる試料ごとに固有の蛍光パターンが得られた。上記データを線形判別分析により解析し、得られた第二判別スコアまでをプロットした結果を図48に示す。各腸内微生物叢試料についてのクラスターは、重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、96%の精度でマウス個体ならびにそれらの運動制限の有無を識別できることが確認された。以上の結果から、ペプチドプローブを用いて腸内微生物叢懸濁液を解析することにより、動物個体の運動習慣を判定できることが示された。
<19.異なる細胞集団の識別>
ヒト細胞株であるA431細胞、HL60細胞、HeLa細胞、MCF-7細胞およびMDA-MB-453細胞(いずれもRiken BRCより分譲)を、本発明者らの過去の報告(ACS Appl.Mater.Interfaces,2019;11(7):6751-6758)に基づいて培養し、細胞懸濁液を調製した。Seq01およびSeq03(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2))を、23.1mMのMOPS(pH7.0)または23.1mM酢酸(pH5.0)に溶解し、6種類のプローブ溶液(577nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384穴ウェルマイクロプレートに52μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、以下の2セットの励起波長(nm)/蛍光波長(nm)にて蛍光強度(I0)を測定した:(Ch1)320/560、(Ch2)360/480。その後、自動分注装置を用いて、細胞懸濁液(各2.25×105cells/mL純水)を8μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:500nMプローブ、30000cell/mL細胞懸濁液、20mM MOPS(pH7.0)または20mM酢酸(pH5.0))。各測定(5細胞懸濁液×2溶媒条件×2プローブ×2波長セット)を6回反復して行った。

<20.異なる産地およびロットのウシ胎児血清の識別>
Seq01およびSeq03(10アミノ酸長、≧40%カチオン性アミノ酸(すなわち、ANC≧0.4)、≧20%疎水性アミノ酸(すなわち、H≧0.2))を用いて、オーストラリア産のウシ胎児血清(Corning,35-076-CV)およびチリ産のウシ胎児血清(Biosera,FB-1365/500)(各2ロット)を分析した。Seq01およびSeq03を、23.1mMのMOPS(pH7.0)または23.1mM酢酸(pH5.0)に溶解し、4種類のプローブ溶液(577nM)を調製した。各プローブ溶液を、自動分注装置を用いて、384穴ウェルマイクロプレートに52μL/ウェルで加えた。35℃で10分間インキュベートした後、マイクロプレートリーダーにより、以下の2セットの励起波長(nm)/蛍光波長(nm)にて蛍光強度(I0)を測定した:(Ch1)320/560、(Ch2)360/480。その後、自動分注装置を用いて、血清(各0.75vol%/純水)を8μL/ウェルで加え、35℃で10分間インキュベートした後、同条件にて蛍光強度を測定した(終濃度:500nMプローブ、0.10vol%血清、20mM MOPS(pH7.0)または20mM酢酸(pH5.0))。各測定(4血清×2溶媒条件×2プローブ×2波長セット)を6回反復して行った。

血清を添加する前後の蛍光強度の変化量(蛍光応答)(I-I0)のヒートマップを図51に示す。各プローブの蛍光強度は、血清の種類や溶媒条件に応じて異なる変化を示し、異なる産地およびロットのウシ胎児血清ごとに固有の蛍光パターンが得られた。上記データを線形判別分析により解析し、得られた第二判別スコアまでをプロットした結果を図52に示す。各血清についてのクラスターは、それぞれ重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、96%の精度で各ウシ胎児血清を識別できることが確認された。

血清代替物であるN-2サプリメント(以下、「N2」と記載する)およびB-27サプリメント(以下、「B27」と記載する)をそれぞれマイクロチューブに分注し、密閉・遮光した状態で、以下の条件にて処理した:45℃、55℃、65℃または75℃で30分間。未処理または加熱処理されたN2およびB27を用いて、心筋分化誘導培地1(1%のN2、2%のB27、1%のNEAA、1%のGlutaMAX、1%のPSおよび0.1mMの2-MEが添加されたDM/F-12)(以下、「CDM1」と記載する)を調製した。
(21-2)血清代替物含有培地による分化誘導
HCN4-EGFP_409B2細胞(Regen.Ther.2022;21:239-249)(HCN4遺伝子座にEGFPをノックインしたBACベクターを導入した409B2細胞(ヒトiPS細胞))をマウス胎児線維芽細胞馴化培地(MEF-CM)に懸濁し、Geltrex(サーモフィッシャー・サイエンティフィック,A1413302)上に播種した。翌日、100ng/mLのNogginおよび3.3μMのCHIR99021を添加したCDM1に培地を交換し、3日目までフレッシュなCDM1に交換した。4日目に、3.3μMのCHIR99021および5μMのIWP-2を添加したCDM1に培地を交換した。5日目に、トリプシン処理により細胞を分散して回収し、心筋分化誘導培地2(1%のピルビン酸、1%のGlutaMAX、1%のITS-G supplement、2mMのL-アスコルビン酸、10mMのニコチンアミド、0.2μMのデキサメサゾン、0.5%のFBS、10ng/mLのbFGF、10ng/mLのBMP4、および1%のPSが添加されたRPMI1640)(以下、「CDM2」と記載する)を用いてPrimeSurface(商標)96U低接着プレートに1×104細胞/ウェルの密度で播種した。その後、2~3日ごとにフレッシュなCDM2に培地を交換した。19または20日目に蛍光顕微鏡(オリンパス,IX73)によりGFP蛍光を観察した。その後、細胞に2mg/mLのコラゲナーゼII(Worthington,CLS2)を加え、室温で一晩インキュベートした。細胞を分散して回収し、FACSAria(商標)IIIセルソーター(BD biosciences)を用いて、GFP陽性(すなわちHCN4陽性)細胞を計測した。GFP陽性細胞の定量結果に基づき、CDM1の分化誘導性能を評価した。

CDM1を添加する前後の蛍光強度の変化量(蛍光応答)(I-I0)のヒートマップを図53に示す。各プローブの蛍光強度は、血清代替物の処理条件や溶媒条件に応じて異なる変化を示し、異なる条件で処理された血清代替物を含有するCDM1ごとに固有の蛍光パターンが得られた。未処理のN2およびB27を含有するCDM1と比較して、分化誘導性能および蛍光パターンともにほとんど変化しなかった45℃処理のCDM1を「Good」、蛍光パターンには大きな変化が見られたが分化誘導性能はほとんど変化しなかった55℃処理のCDM1を「Acceptable」、分化誘導性能がほとんど消失した65℃および75℃処理のCDM1を「Unacceptable」とラベルし、線形判別分析により解析し、得られた第二判別スコアまでをプロットした結果を図54に示す。各性能のクラスターはそれぞれ重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、いずれも100%の精度でCDM1の分化誘導性能を識別できることが確認された。
<22.変性したタンパク質医薬品の識別>
アスパラギナーゼ大腸菌由来(シグマ・アルドリッチ)(MW=138000,pI=4.7)およびコラゲナーゼClostridium histolyticum由来(シグマ・アルドリッチ)(MW=110000,pI=5.6)をPBS(pH7.4)に溶解した(0.5mg/mL)。アスパラギナーゼ溶液およびコラゲナーゼ溶液をマイクロ遠心チューブに分注し、サーモエレクトリックインキュベーター(Gingko Biotech)を用いて55℃で4時間熱処理した。目視観察および遠紫外線CDスペクトル(Jasco J-720W分光光度計)に基づき、変性しているが凝集していないタンパク質医薬品試料を得た。

試料を添加する前後の蛍光強度の変化量(蛍光応答)(I-I0)のヒートマップを図55に示す。各プローブの蛍光強度は、タンパク質医薬品の種類、処理条件または溶媒条件に応じて異なる変化を示し、異なるタンパク質医薬品試料ごとに固有の蛍光パターンが得られた。上記データを線形判別分析により解析し、得られた第二判別スコアまでをプロットした結果を図56に示す。各試料についてのクラスターは、それぞれ重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、100%の精度で各タンパク質医薬品試料を識別できることが確認された。
<23.微生物用ブロスの識別>
GAM(アキュディアTMGAMブイヨン(島津ダイアグノスティクス,05422))、LB(LB Broth,Miller(ナカライテスク,20068-04))、NB(BD DifcoTM Nutrient Broth(BD Diagnostics,234000))、およびR2A(R2A Broth「ダイゴ」(富士フイルム和光純薬,395-01681))を規定量の精製水(GAMは規定の5倍量の精製水)に溶解し、オートクレーブで滅菌した(120℃、15分間)。

プローブを添加する前後の蛍光強度の変化量(蛍光応答)(I-I0)のヒートマップを図57に示す。各プローブの蛍光強度は、ブロスの種類や溶媒条件に応じて異なる変化を示し、ブロスごとに固有の蛍光パターンが得られた。上記データを線形判別分析により解析し、得られた第二判別スコアまでをプロットした結果を図58に示す。各ブロスについてのクラスターは、それぞれ重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、100%の精度で各ブロスを識別できることが確認された。

測定結果のヒートマップ(6タンパク質×1溶媒条件×9プローブ×1波長セット)を図61に示す。上記データを、3つのプローブ組み合わせ(組み合わせ1:Seq51、Seq52、Seq53、組み合わせ2:Seq54、Seq55、Seq56、組み合わせ3(対照):Seq03、Seq23、Seq35)について教師ありの線形判別分析により解析し、第一判別スコアおよび第二判別スコアをプロットした結果を図62に示す。組み合わせ1および2では、各タンパク質についてのクラスターは、それぞれ重なることなく分布した。これに対し、組み合わせ3では、BSAとPSAのクラスターが部分的に重なっており、またクラスター間の相対的な距離も近い傾向があった。さらに、この結果をジャックナイフ法によって解析したところ、組み合わせ1および2では、いずれも100%の精度で各タンパク質を識別できることが確認されたのに対し、組み合わせ3では低い識別精度(97%)であることが確認された。これらの結果から、カチオン性アミノ酸および疎水性アミノ酸の割合が十分に高いとき、蛍光団の導入数によらずタンパク質の識別が可能な蛍光パターンを取得でき、蛍光団の導入数を増やすことによりタンパク質の識別精度が向上することが示唆された。

測定結果のヒートマップ(8タンパク質×2溶媒条件×6プローブ×2波長セット)を図63に示す。上記データを3つのプローブ組み合わせ(組み合わせ4:Seq57、Seq58、組み合わせ5:Seq59、Seq60、組み合わせ6:Seq61、Seq62)について教師ありの線形判別分析により解析し、第一判別スコアおよび第二判別スコアをプロットした結果を図64に示す。いずれの組み合わせにおいても、各タンパク質についてのクラスターは、それぞれ一部を除き重なることなく分布した。さらに、この結果をジャックナイフ法によって解析したところ、それぞれ100%、96%、100%の精度で各タンパク質を識別できることが確認された。これらの結果から、カチオン性アミノ酸および疎水性アミノ酸の割合が十分に高いとき、アミノ酸長を5つまで短縮しても、タンパク質の識別が可能な蛍光パターンを取得できることが示唆された。
