前記トポイソメラーゼ複合二本鎖アダプター配列B2は、
未反応の前記一本鎖アダプター配列A1と、未反応の前記一本鎖アダプター配列A2とがアニーリングして生成される二本鎖アダプター配列Cとは、ライゲーションしないものであることが好ましい。
また、前記二本鎖アダプター配列B1は、リン酸化されている5’末端を含む領域にニックを有し、かつ、前記一本鎖アダプター配列A1は、当該配列中にウラシル又はdSpacerを有するものであることが好ましい。
また、前記(iv)のステップは、前記生成後の反応系にエンドヌクレアーゼを添加することを含むことが好ましい。

なお、本願の図4以降(図4~14)において、「SDL」との表記は、Thermus phage phiLoに由来するリガーゼ(Tph ssDNAリガーゼ、GenBankアクセッション番号:AYJ73970)を意味するものとし、単に「AYJ73970」と表記することもある。

2本鎖のモデルDNAの調製は以下のように実施した。5μLのExTaq Buffer、4μLの2.5mM dNTPs、20pmolのM13FおよびM13RV(表1参照)、10pgのpUC19ベクター、5UのExTaqを含む50μLの反応液を調製し、95℃で1分間インキュベーションした後、95℃を15秒、55℃を30秒、72℃を30秒の3ステップのインキュベーションを30サイクル実施し、最後に72℃で1分間インキュベーションした。Exonuclease Iを1μL加えて37℃で15分インキュベーションした後、必要に応じてKlenow fragment (NEB)を1μL加えてさらに15分間インキュベーションした。ついで、QiaQuick PCR purification kit(Qiagen)を用いてDNAを精製した。

<SDL−TOPO法>
標的1本鎖DNA、2.5μLの10×SDLバッファー、1μLの100mM ATP、25pmolのアダプター(ネイティブの場合はP−AR−thio5−NH2、バイサルファイト処理を行う場合は25μM P−AR−Bs−thio5−NH2、表1参照)、7.5μLのPEG600、および3μgのSDLを含む25μL用意し、37℃で1時間インキュベートした。95℃で5分間の加熱を行って酵素を失活させた後、反応液に5μLの10×ExTaqバッファー、4μLの2.5mM dNTP、50pmolプライマーオリゴ(ネイティブの場合はNH2−AF、バイサルファイト処理を行う場合はNH2−AF−Bs、表1参照)、および1μLのHot−Start Gene Taq(ニッポンジーン、富山、日本)を加え、50μLの反応液を用意した。これを95℃で3分間、45℃で5分間、および65℃で15分間連続的にインキュベートした。次に、反応液に45μLのBuffer B2(Qiagen)と5μLのProteinase K(Qiagen)を加えて、50℃で15分間インキュベートした。反応液に100μLのAxyPrep PCR cleanを加えて室温で5分間インキュベートした後、ビーズを200μLの50−bpカットオフ溶液で2回洗浄した。ビーズを70%(v/v)エタノールですすいだ後、DNAを45μLの10mM Tris−Acetateで溶出した。
精製したDNAを含む溶液45μLに対し5μLの10×ExTaqバッファーと1μLの150ng/μL VOCを加え、25℃で15分間インキュベートした。ここではこの後バイサルファイト処理を行うものにはバイサルファイト用VOCを、そうでないものに対してはネイティブ用VOCを使用した。このアダプター連結反応の後、反応液に45μLのBuffer B2(Qiagen)と5μLのProteinase K(Qiagen)を加え、50℃で15分間インキュベートした。次に、反応液に50μLのAxyPrep PCR cleanを加え、室温で5分間インキュベートした。ビーズを、200μLの50−bpカットオフ溶液で2回、200μLの70%(v/v)エタノールで1回洗浄した後、ライブラリーを20μLの10mM Tris−Acetateで溶出した。必要に応じて、溶出したライブラリーに対してバイサルファイト処理を実施した。
得られたライブラリーに、25μLの2×KOD One(Toyobo)、それぞれ10pmolのPrimer−3とIndex−1(表1)を追加した後、反応物を95℃で1分間インキュベートし、続いて95℃で15秒、55℃で15秒、72℃で30秒の3段階のインキュベーションを適切なサイクル数実施し、最後に72℃で3分間のインキュベーションを行った。増幅したライブラリーを2% E−Gel Exにロードし、増幅状況を確認した。

A~C.ポストバイサルファイトアダプタータギング(PBAT)戦略のライブラリー調製の概略。 オリジナルのPBAT法(PBATまたはrPBAT法、Miura F.et al.,2012(前掲の非特許文献14)参照)では、アダプター配列を導入するために2回のランダムプライミング(RP)を行う(A)。ただ、RPは繰り返すほどインサートが短くなる。そこでPBATの2番目のバージョンでは、2つのRPのうち後者をTACSライゲーションで置き換えた(tPBAT、Miura F.et al.、2019(前掲の非特許文献7)参照)(B)。SDLによりtPBATのTACSライゲーションを置き換えることで新しいプロトコールsPBATが実現できた(C)。
D.sPBATとtPBATのライブラリー収量の比較。IMR−90細胞およびヒト女性の末梢血に由来するゲノムDNAをモデルとして使用した。3回実験を行い、その平均収量を示した。エラーバーは結果のブレ(標準偏差)を示す。sPBATプロトコールの詳細は、以下の通りである。
<sPBATプロトコール>
バイサルファイト処理後のDNA(BS−DNA)に対して5μLの10×NEBuffer 2、4μLの2.5mM dNTP、1μlの100μM PEA2−N4を加えて95℃で3分間、4℃で5分間インキュベーションした。ランダムプライミングは、1μLの5mg/ml Klenowフラグメントexo(−)を添加することで開始した。反応液を4℃で15分間インキュベートした後、+1℃/minの速度で37℃まで昇温させ、さらに37℃で30分間のインキュベーションを行った。70℃で10分間インキュベートすることにより反応を停止させた。次いで50μLのAxyPrep PCR cleanを加えて室温で5分間インキュベートした。ビーズを200μLの300bpカットオフ溶液で2回、200μLの70% エタノールで1回洗浄した後、精製したDNAを10μLの10mM Tris−Acetate、pH8.0で溶出した。
精製したDNA 10μLに対して2.5μLの10×SDL、1μLの100mM ATP、25pmolのアダプター(P−PEA1−thio5−NH2)、7.5μLのPEG600を加え、95℃で5分間インキュベートし、次いで、反応液を37℃で5分間平衡化した。次いで5μgのSDLを反応液に加え、37℃で1時間のインキュベーションを行った。95℃で5分間加熱することで反応を停止した後、反応液に25μLの水と50μLのAxyPrep PCR cleanを加えて室温で5分間インキュベートした。ビーズを70%エタノールで洗浄した後、ライブラリーを25μLの10mM Tris−Acetate、pH8.0で溶出した。
この精製DNAに対して25μLの2×KOD One(Toyobo)、それぞれ10pmolのPrimer−3とIndex−1(表1)を加えて50μLの反応液を調製した。次に、反応液を95℃で1分間インキュベーションした後、95℃で15秒間、55℃で15秒間、72℃で30秒間の3段階のインキュベーションを2サイクル実施し、最後に72℃のインキュベーションを1分間加えた。反応液に50μLのAxyPrep PCR cleanを添加して、室温で5分間インキュベートした後、ビーズを200μLの400bpカットオフ溶液で2回、200μLの70% エタノールで1回洗浄し、最終的に精製されたライブラリーを20μLの10mM Tris−Acetate、pH8.0で溶出した。ライブラリーのモル濃度は、Takara Bio Inc.のLibrary Quantitation Kitを使用して決定した。
E.IMR−90ライブラリーのメチロームデータの基本統計。配列決定は、IMR−90から調製したライブラリーに対してのみ実施した。
F.IMR−90のライブラリーで算出されたDNAメチル化レベルをゲノム全体で比較したプロット。1000bp−binのCpG部位の平均メチル化レベルをsPBATとtPBATの間で比較した。この計算には、少なくとも5回のリードでカバーされたCpGサイトのみを使用した。

<ライブラリー調製のプロトコール:出芽酵母cDNAのロングリードシーケンシング>
(i)トータルRNA抽出
トータルRNAは、以前に報告した方法で抽出した(Miura F.et al.,2008(前掲の非特許文献15)参照)。YPD培地で培養された増殖期の出芽酵母株S288Cから抽出した。
(ii)cDNA合成
SuperScript IV(Thermofisher Sciences)による逆転写反応にexonuclease Iによる余分なプライマーの酵素的除去を組み合わせて実施した。3μgのトータルRNAに対して、50pmolのPEA1−dT20V(表1)を加えて水で10μLとし、70℃で5分間加熱した。ついで氷上で5分間冷却した後、4μLの5×SSIV緩衝液、4μLの2.5mM dNTPs、1μLの100mM DTT、および1μLのexonuclease I(NEB)を添加し、37℃で15分間インキュベートした。この反応液に1μLの200U/μL SuperScript IVを追加し、42℃で15分、50℃で45分、80℃で10分間のインキュベーションを行った。この反応液に1μLの50U/μL RNase If(NEB)を添加し、37℃で30分間、80℃で10分間インキュベーションした。さらに30μLの水と50μLのAxyPrep PCR cleanを加えて室温で5分間インキュベートした後、ビーズを200μLの300−bpカットオフ溶液で2回、200μLの70%(v/v)エタノールで1回洗浄し、精製されたcDNAを10μLの10mM Tris−Acetate、pH8.0で溶出した。
(iii)SDLによる2回目のアダプター連結
10μLの精製cDNA溶液に対して2.5μLの10×SDLバッファー、1μLの100mM ATP、25pmolのP−anti−PEA2−thio5−P、10μLのPEG600、3μgのSDLを含む25μLの反応液を準備した。そして反応液を37℃で1時間、80℃で10分間インキュベーションした。次に、反応液に5μLの10×ExTaq バッファー、4μLの2.5mM dNTP、50pmolのPEA2、および1μLの5U/μL ExTaq HSを加えて、95℃で3分、55℃で5分、72℃で30分インキュベーションを行った。45μLのバッファーB2と5μLのプロテイナーゼKを加え、50℃で15分間インキュベーションした後、50μLのAxyPrep PCR cleanを加え、室温で5分間インキュベーションし、さらにビーズを200μLの300−bpカットオフ溶液で2回、200μLの70%(v/v)エタノールで1回洗浄した。最終的にライブラリーは25μLの10mM Tris−Acetate、pH8.0で溶出した。
(iv)cDNAのPCR増幅
25μLで溶出したアダプター連結済みのcDNAに対し、25μLの2×KOD Oneと、それぞれ10pmolのPrimer−3とIndex−1を加えた。95℃で1分間のインキュベーションの後、95℃で15秒、55℃で30秒、72℃で3分間の3ステップのインキュベーションを12サイクル実施した。72℃で3分間の最終インキュベーションの後、反応液を50μLのAxyPrep PCR cleanと混合し、室温で5分間インキュベートした。ビーズ200μLの300−bpカットオフ溶液で2回、200μLの70%(v/v)エタノールで1回洗浄した後、増幅されたcDNAを20μLの10mM Tris−Acetate、pH8.0で溶出した。この増幅後のcDNA濃度は、Qubit dsDNA BRキットで決定した。
(v)ナノポアシーケンシング
シーケンシングは、増幅された800ngのcDNAを用いて行った。Flongle Flow Cell (FLO−FLG001,オックスフォードナノポアテクノロジーズ社)をLigation Sequencing Kit (SQK−LSK110,オックスフォードナノポアテクノロジーズ社)と組み合わせ、Ligation sequencing ampliconsのプロトコールに従って実施した。fastq形式で出力したリードをCLC Genomic Workbench(Qiagen)を用いて出芽酵母参照ゲノムsacCer3にマッピングした後、そのアライメントをBED形式でエクスポートしてIGVによる視覚化を行った。
本明細書において引用された全ての刊行物、例えば先行技術文献、及び公開公報、特許公報その他の特許文献は、参照として本明細書に組み込まれる。
強力な一本鎖DNA連結活性を有する酵素が存在すれば分子生物学における様々なアプリケーション開発に役立つと考えられる。しかし、これまで知られている酵素では限られた活性しか得られなかった。本発明者は、既知酵素の中では最も高い一本鎖DNA連結活性を有する「TS2126 RNAリガーゼ」(前掲の非特許文献9参照)に対して相同なアミノ酸配列群をデータベースから検索し、その中から優れた一本鎖DNA連結活性を有するものを同定した。とりわけ、Thermus phage phiLoに由来するリガーゼ(Tph ssDNAリガーゼ、GenBankアクセッション番号:AYJ73970)は、TS2126 RNAリガーゼよりも明らかに高い一本鎖DNA連結活性を示した。このTph ssDNAリガーゼなど、本発明者により見出された一本鎖DNA連結活性を有する酵素タンパク質は、配列決定のためのライブラリー調製をはじめ様々なアプリケーション開発に役立つものである。なお、本発明及び本明細書など本願の全体においては、上記酵素(Tph ssDNAリガーゼ、GenBankアクセッション番号:AYJ73970)を、「SDL」と称する。
本発明に係る一本鎖DNA連結用組成物は、1種以上のアクセプターとしての一本鎖DNAと、1種以上のドナーとしての一本鎖DNAとを連結させるために用いられる組成物であり、下記(a)及び/又は(b)のタンパク質(一本鎖DNA連結活性を有する酵素としての機能を有するタンパク質;以下、「本発明に係るタンパク質」ともいう)を含むものである。
(b)配列番号2若しくは4に示すアミノ酸配列に対して70%以上の同一性を有するアミノ酸配列を含み、かつ、一本鎖DNA連結活性を有するタンパク質。
当該配列番号2若しくは4に示すアミノ酸配列を有するタンパク質は、一本鎖DNA連結活性を有する酵素としての機能を有するタンパク質として、本発明者により初めて同定されたものである。
本発明に係るタンパク質としては、例えば、配列番号2若しくは4に示すアミノ酸配列において1若しくは数個のアミノ酸が欠失、置換若しくは付加されたアミノ酸配列を含み、かつ一本鎖DNA連結活性を有するタンパク質(いわゆる変異型のタンパク質)も、好ましく挙げられる。
ここで、上記同一性は、75%以上、80%以上、81%以上、82%以上、83%以上、84%以上、85%以上、86%以上、87%以上、88%以上、89%以上、90%以上、91%以上、92%以上、93%以上、94%以上、95%以上、96%以上、97%以上、98%以上、又は99%以上であることがより好ましい。
天然物由来のタンパク質は、天然物から公知の回収法及び精製法により直接得てもよいし、又は、公知の遺伝子組換え技術により、当該タンパク質(前述した変異型のタンパク質も含む)のアミノ酸配列をコードする遺伝子を用いて遺伝子工学的に作製することもでき、例えば、当該コードする遺伝子を各種発現ベクター等に組込んで細胞に導入し、発現させた後、公知の回収法及び精製法により得てもよい。あるいは、市販のキット、例えば、試薬キットPROTEIOSTM(東洋紡)、TNTTM System(プロメガ)、合成装置のPG−MateTM(東洋紡)及びRTS(ロシュ・ダイアグノスティクス)等を用いた無細胞タンパク質合成系により本発明に係るタンパク質を産生し、公知の回収法及び精製法により得てもよく、限定はされない。
さらに、当該反応溶液中に含まれ得る他の成分としては、限定はされないが、例えば、塩化マグネシウム(MgCl2)、硫酸アンモニウム、塩化ナトリウム、塩化カリウム、ATPなどが挙げられる。MgCl2は、反応溶液中に必須であることが望ましく、例えば、1.0~20.0mMの濃度(又は、2.5~20mMや、5~20mMであってもよい)であることが好ましい。硫酸アンモニウムは、例えば、20mM未満(又は、16mM未満や、12mM未満であってもよい)であることが好ましく、塩化ナトリウム及び塩化カリウムは、合計で50mM以下であることが好ましい。なお、当該他の成分については、当該連結反応時の反応溶液中に含まれるものであってもよいし、本発明に係る一本鎖DNA連結用組成物の構成成分として予め包含されているものであってもよく、限定はされない。
一本鎖DNAフラグメントからの二本鎖DNAライブラリーの調製方法であって、
(A)標的一本鎖DNAフラグメントに対して、5’末端がリン酸化されている一本鎖アダプター配列をライゲーションするステップ;
(B)ライゲーション後の配列のアダプターを起点にDNA複製を行って二本鎖DNAを生成するステップ;
(C)二本鎖DNAのアダプター配列が付加されていない末端に、トポイソメラーゼ複合二本鎖アダプター配列をライゲーションするステップ;
(D)ライゲーション後の二本鎖DNAを鋳型とするPCRにより当該二本鎖DNAを複数含むライブラリーを得るステップ
を含み、
前記(A)のステップにおけるライゲーションが、
(a)配列番号2若しくは4に示すアミノ酸配列を含むタンパク質、及び/又は
(b)配列番号2若しくは4に示すアミノ酸配列に対して70%以上の同一性を有するアミノ酸配列を含み、かつ、一本鎖DNA連結活性を有するタンパク質
を用いたライゲーション法により行われる、
前記調製方法が、挙げられる。
一本鎖DNAフラグメントからの二本鎖DNAライブラリーの調製方法であって、
(i)両末端が脱リン酸化されている一本鎖DNAフラグメントの3’末端に、5’末端がリン酸化されている一本鎖アダプター配列A1をライゲーションし、アダプター付加一本鎖DNAを生成するステップ;
(ii)前記アダプター付加一本鎖DNAに含まれるアダプター配列A1部分に、一本鎖アダプター配列A2をアニーリングさせた後、DNAポリメラーゼにより前記アダプター配列A2の3’末端を伸長させて、アダプター付加二本鎖DNAを生成するステップ;
(iii)一方の5’末端のみがリン酸化され、当該5’末端に相補的な3’末端を含む領域にトポイソメラーゼの認識配列を有する、二本鎖アダプター配列B1に、トポイソメラーゼを反応させて、前記認識配列の3’末端にトポイソメラーゼをコンジュゲートさせた、トポイソメラーゼ複合二本鎖アダプター配列B2を生成するステップ;
(iv)前記アダプター付加二本鎖DNAのアダプター配列が付加されていない末端に、トポイソメラーゼ複合二本鎖アダプター配列B2をライゲーションして、両末端アダプター付加二本鎖DNAを生成するステップ;及び
(v)前記両末端アダプター付加二本鎖DNAを鋳型とするPCRにより当該二本鎖DNAを複数含むライブラリーを得るステップ
を含み、
前記(i)のステップにおけるライゲーション及び生成が、
(a)配列番号2若しくは4に示すアミノ酸配列を含むタンパク質、及び/又は
(b)配列番号2若しくは4に示すアミノ酸配列に対して70%以上の同一性を有するアミノ酸配列を含み、かつ、一本鎖DNA連結活性を有するタンパク質
を用いたライゲーション法により行われる、
前記調製方法が挙げられる。
ライブラリー調製における所謂インサートDNAとなる「一本鎖DNAフラグメント」は、両末端(5’末端及び3’末端)が脱リン酸化されたものを用いる。次に、当該一本鎖DNAフラグメントの3’末端に、5’末端がリン酸化されている一本鎖DNAである「一本鎖アダプター配列A1」をライゲーションする。当該ライゲーションは、前述したとおり、本発明に係るタンパク質を用いたライゲーション法により行う。当該ライゲーションを経て「アダプター付加一本鎖DNA」が生成される。ステップ(i)のアダプター付加一本鎖DNAの生成の経緯の詳細(各種反応の条件等を含む)については、適宜選択でき、特に限定はされない。
ステップ(i)で生成されたアダプター付加一本鎖DNAを、二本鎖DNAにするステップである。詳しくは、生成されたアダプター付加一本鎖DNA中のアダプター配列A1部分に、一本鎖DNAである「一本鎖アダプター配列A2」をアニーリングさせる。一本鎖アダプター配列A2(特にその3’末端側の部分)は、アダプター配列A1部分の塩基配列の少なくとも一部と相補的な塩基配列を有するものであることが好ましい。当該アニーリング後、DNAポリメラーゼにより、前記アダプター配列A2の3’末端を伸長させる。DNAポリメラーゼとしては、限定はされないが、Taq DNAポリメラーゼ等が好ましい。このようにして、二本鎖DNAとなった「アダプター付加二本鎖DNA」が生成される。ステップ(ii)のアダプター付加二本鎖DNAの生成の経緯の詳細(各種反応の条件等を含む)については、前掲の非特許文献1(BMC Biology,2021)に開示されている、「TACS−T4」ライブラリー調製法の一部のステップを適宜参照することができる。
いわゆるセカンドライゲーション(具体的には次のステップ(iv))に用いる二本鎖DNAのアダプター配列である「二本鎖アダプター配列B1」を調製するステップである。まず、二本鎖アダプター配列B1は、片方の一本鎖DNAの5’末端はリン酸化されているが、もう片方の一本鎖DNAの5’末端はリン酸化されておらず、さらに、そのリン酸化されている方の5’末端に相補的な3’末端を含む領域にトポイソメラーゼの認識配列を有する。当該トポイソメラーゼは、トポイソメラーゼIであることが好ましく、ワクシニアウイルス由来のトポイソメラーゼI(VTopoI)であることがより好ましい。また当該VTopoIの認識配列は、限定はされないが、5’−CCTTT−3’、又は5’−(C/T)CCTT−3’が挙げられる。VTopoIは、これらの5塩基からなる配列を特異的に認識し、その3’−Tのリン酸基と共有結合を形成する。そして当該形成とともに、上記認識配列の3’−Tよりも3’側にある塩基配列は切断される。二本鎖アダプター配列B1のリン酸化されている方の5’末端を含む領域には、ニック(塩基配列の切れ目)を有していることが好ましく、当該ニックは、限定はされないが、例えば、VTopoIの認識配列に相補的な配列の5’側の塩基に存在することが好ましく、当該相補的な配列の1塩基5’側の塩基に存在することがより好ましい。当該ニックがあることで、前記認識配列の3’−Tよりも3’側にある塩基配列が切断される際に、その切断配列に相補的な配列を含む配列も、あわせて、二本鎖アダプター配列B1から切断される。このようにして、「トポイソメラーゼ複合二本鎖アダプター配列B2」が生成される。二本鎖アダプター配列B1中に前記ニックを有していた場合、当該ニック又は当該ニックに対応する欠失部分は、二本鎖アダプター配列B2において残存していることが好ましい。
ステップ(ii)で生成されたアダプター付加二本鎖DNAの、アダプター配列が付加されていない方の末端に、ステップ(iii)で生成されたトポイソメラーゼ複合二本鎖アダプター配列B2をライゲーションする。トポイソメラーゼ(VTopoI)は、自身が共有結合している3’−Tのリン酸基(つまりリン酸化された3’末端)と、アダプター付加二本鎖DNAの脱リン酸化されている5’末端(つまり当該5’末端の水酸基)とをライゲーションさせる活性を有する。これにより、「両末端アダプター付加二本鎖DNA」が生成される。他方、トポイソメラーゼ複合二本鎖アダプター配列B2は、前述の一本鎖アダプター配列A1と一本鎖アダプター配列A2とがアニーリングした(つまり遊離の配列A1と配列A2がアニーリングした)二本鎖の未反応アダプター(両鎖とも5’末端はリン酸化されている)とは、原理的にはライゲーションしない。そのため、当該未反応アダプターと、アダプター配列B2とのダイマー形成が、効果的に抑制される。偶発的に、当該ダイマーが形成されることがあったとしても、例えば、二本鎖アダプター配列B1が前記ステップ(iii)で述べたようにニックを有し(なお、二本鎖アダプター配列B2においても当該ニック又は当該ニックに対応する欠失部分は残存している)、かつ、前記一本鎖アダプター配列A1が当該配列中にウラシルを有するようにしている場合、「両末端アダプター付加二本鎖DNA」の生成後の反応系にDNAエンドヌクレアーゼを添加することにより、前記ダイマーが分解され、前記ダイマーが形成されていないのと同様の状態にすることもできる。当該DNAエンドヌクレアーゼとしては、ウラシルにおけるN−グリコシド結合を加水分解したり、ウラシルの5’側のDNA主鎖にニックを入れる活性を有するものが挙げられ、例えば、UDG(ウラシルDNAグリコシラーゼ)、APE1(ヒト由来アプリン/アピリミジン(apurinic/apyrimidinic:AP)エンドヌクレアーゼ)、及びEndoQ(エンドヌクレアーゼQ)等が好ましい。DNAエンドヌクレアーゼによるウラシル除去やウラシル近傍でのニックと、二本鎖アダプター配列B2中に有するニック(より詳しくは、二本鎖アダプター配列B2との連結部位に有するニック)とにより、形成されたアダプターダイマーが分解(分裂)され、結果として反応系から除去され得る。また、前記一本鎖アダプター配列A1中のウラシルに代えて、スペーサー修飾オリゴDNAとしての「dSpacer」を導入することもできる。ここで、スペーサー修飾オリゴDNAとは塩基を持たない構造体で、DNA鎖のホスホジエステル結合骨格中に導入することができ、塩基のみを欠いたタイプや、塩基とデオキシリボース環の両方を欠いたタイプがあり、そのスペーサーアーム数は様々選択することができる。dSpacerは塩基部を欠いたものであり、挿入された配列部分の二本鎖の安定性を和らげることができ、組み込まれる部位や構造により、二本鎖の安定性をコントロールすることもできる。上記のようにdSpacerを導入した場合、アダプターダイマーが生じにくくなる効果があるとともに、酵素的に分解することでアダプターダイマーを容易に除去することもできる。なお、当該dSpacerに代えて又は併用により、「エチニルdSpacer」(通常のオリゴDNA鎖において塩基が結合している糖の1’位にアルキン構造が結合しているもの)を採用することもできる。
生成された両末端アダプター付加二本鎖DNAを鋳型とし、PCRを行うことにより、当該二本鎖DNAを複数含むライブラリーを得るステップである。PCRの反応条件や、得られたPCR産物(ライブラリー)の精製条件等については、適宜設定することができるが、前掲の非特許文献1(BMC Biology,2021)に開示されている、「TACS−T4」ライブラリー調製法の一部のステップを適宜参照することができる。
(1)人工遺伝子合成、タンパク質発現、およびその精製
GenBank(https://www.ncbi.nlm.nih.gov/genbank/)アクセッション番号:AYJ37970、WP_119360902、RTT02525、WP_081892735、WP_110532308、およびWP_126206484に登録されている各タンパク質をコードする遺伝子は、それぞれ、Twist Biosciences社(カリフォルニア州サウスサンフランシスコ)によって、大腸菌K−12株のコドン使用頻度に最適化された上で合成された(配列番号1(AYJ37970)、配列番号3(WP_119360902)、配列番号5(RTT02525)、配列番号6(WP_081892735)、配列番号7(WP_110532308)、配列番号8(WP_126206484))。これらの遺伝子をPCR増幅し、pET28a−StrepSL(配列番号9)にサブクローニングし、挿入配列をサンガーシーケンスで確認した上で発現誘導に使用した。
2pmolのアクセプターDNA(N100、下記表1参照)、25pmolのドナーDNA(P−anti−PEA2−thio5−P、下記表1参照)、400μM ATP、50mM HEPES−KOH、pH7.5、0.5%(v/v)Triton X−100、20%(w/v)PEG6000、および2μgのRNAリガーゼを含む25μLの反応液を用意し、37℃、45℃、55℃、65℃でそれぞれ30分間ずつ連続してインキュベートした後、95℃で5分間加熱して酵素を失活させた。ついで、25μLの水、45μLのバッファーB2(Qiagen、ヒルデン、ドイツ)、および5μLのプロテイナーゼK(Qiagen)を加え、さらに50℃で15分間インキュベートした。反応液に対してイソプロパノールを100μLとSera−Mag Carboxylate Magnetic Beads(Cytiva、マールボロ、マサチューセッツ州)2μLとを加え、混合し5分間静置した後、磁気ビーズを70%(v/v)エタノールで洗浄し、精製したDNAを10μLの10mM Tris−Acetate、pH8.0で溶出した。このDNAを10%変性アクリルアミドゲルで展開し、SYBR Gold染色の後、写真を撮影した。
シーケンスライブラリーの調製の詳細は以下の通りである。
ヒト血清はコージンバイオ株式会社(埼玉県、日本)から入手した。5μLの血清からのセルフリーDNA(cfDNA)の精製は、前述したPPAP法(前掲の非特許文献1参照)を使用した。精製cfDNA、50mM Tris−HCl、pH8.5、10mM MgCl2、0.05%(v/v)Triton X−100、400μM ATP、アダプター(P−anti−PEA2−thio5−P、前記表1参照)25pmol、40%(v/v)PEG600、酵素タンパク質(一本鎖DNA連結活性を有する酵素としてスクリーニングされたもの)3μgを含む25μLの反応液を調製し、37℃で1時間インキュベートした。95℃で5分間加熱して酵素を殺菌した後、反応を5μLの10×ExTaqバッファー、4μLの2.5mMのdNTP、50pmolのプライマーオリゴ(PEA2、前記表1参照)、および1μLのHot−Start GeneTaq(ニッポンジーン、富山、日本)で補足した。反応は95℃で3分間、45℃で5分間、65℃で15分間、連続的にインキュベートした。反応のために、前述のように調製した500mM EDTA−NaOH、pH8.0の5μL、および1mg/mlのVTopoI−オリゴヌクレオチド複合体(VOC)1μLを補充し、25℃で15分間インキュベートした。
なお、前記のVTopoI−オリゴヌクレオチド複合体(VOC)の形成の詳細は以下の通りである。
VTopoIおよびT4ポリヌクレオチドキナーゼ(T4 PNK)は、以前の報告に記載した方法で精製した(前掲の非特許文献16:Miura F, et al., Scientific Reports, 13, 13913, 2023)。VTopoIで活性化するアダプターのためのODN(オリゴデオキシヌクレオチド;オリゴDNA)は、表1に詳細がある。ODNには2種類の組み合わせを用いた。1組目はPEA1−3C2T−Ext、1A3G1A−anti−PEA1、およびAnti−Ext−1の非バイサルファイト処理用(ネイティブ用)のセットで、2組目はPEA1−1T−3C2T−Ext−met、1A3G1A−anti−PEA1、およびAnti−Ext−1のバイサルファイト処理に対応したセットを用いた。
標的一本鎖DNAの3′末端にいくつかのアデニル酸(すなわちリボテイル)の付加をすることなく、より強力な一本鎖DNA連結活性を有する新しい酵素を特定することを目的に、RNAリガーゼのスクリーニングを行った。まず、TS2126 RNAリガーゼをシードとして、NCBI(https://www.ncbi.nlm.nih.gov/)のアミノ酸配列データベースを検索し、多くの相同タンパク質を同定した。これらの中には、T4 RNAリガーゼ(前掲の非特許文献10及び11参照)、RM378 RNAリガーゼ(前掲の非特許文献12参照)、およびMth RNAリガーゼ(前掲の非特許文献13参照)などが含まれていた(図1A)。これらのアミノ酸配列を用いて描画した系統樹では、一本鎖DNA連結活性が知られている既知タンパク質はTS2126 RNAリガーゼからは相対的にかけ離れていることが明らかになった。その一方で8種のタンパク質(具体的には、GenBankアクセッション番号:AYJ73970、WP_119360902、WP_110532308、WP_126206484、WP_172959156、WP_038069792、WP_081892735、およびRTI02525に登録されている8種のタンパク質)が、TS2126 RNAリガーゼに対してより高い相同性を示していた(図1A)。これらの8種のタンパク質は、さまざまな目的のゲノム配列決定プロジェクトで同定されたものであり、一本鎖DNA連結活性は当然調べられていない。そこで、本発明者は、これらのタンパク質の一本鎖DNA連結活性を調べた。ただし、8種のタンパク質のうち、2つのペア(具体的には、WP_172959156とRTI02525のペアと、WP_081892735とWP_038069792のペア)は互いにほぼ同一のアミノ酸配列を有し、N末端の伸長部分のみ構造が異なっていたため(図2)、当該2つのペアに係る4種のタンパク質についてはN末端に伸張のある2種のみ(RTI02525、WP_081892735)を調べた。
IMR−90細胞株(JCRB9054、日本研究生物資源コレクションセルバンク)から精製した、あるいはヒト女性の末梢血に由来する(Promega)100ナノグラムのゲノムDNAに対して1ngの非メチル化ラムダDNA(Promega)を加え、これをバイサルファイト処理に供した。tPBATは以前に報告した手法により実施し(Miura F. et al.,2019(非特許文献7)参照)、sPBATは前述したプロトコールで実施した。異なるインデックスで標識された同モル量のtPBATおよびsPBATライブラリーをPhiXコントロール(Illumina、ライブラリーの 20%)と混合し、HiSeq X Tenシステム(Illumina)による150×2のペアエンドモードでの配列決定を実施した(Macrogen Japan、東京、日本)。

- 1種以上のアクセプターとしての一本鎖DNAと、1種以上のドナーとしての一本鎖DNAとを連結させるために用いられる一本鎖DNA連結用組成物であって、
(a)配列番号2若しくは4に示すアミノ酸配列を含むタンパク質、及び/又は
(b)配列番号2若しくは4に示すアミノ酸配列に対して70%以上の同一性を有するアミノ酸配列を含み、かつ、一本鎖DNA連結活性を有するタンパク質
を含む、前記組成物。 - 前記アクセプターDNAの塩基長が12以上であり、及び/又は、前記ドナーDNAの塩基長が10以上である、請求項1に記載の組成物。
- さらにPEGを含む、請求項1に記載の組成物。
- 1種以上のアクセプターとしての一本鎖DNAと、1種以上のドナーとしての一本鎖DNAとを連結させるために用いられる一本鎖DNA連結剤であって、
(a)配列番号2若しくは4に示すアミノ酸配列を含むタンパク質、及び/又は
(b)配列番号2若しくは4に示すアミノ酸配列に対して70%以上の同一性を有するアミノ酸配列を含み、かつ、一本鎖DNA連結活性を有するタンパク質
を含む、前記連結剤。 - 前記アクセプターDNAの塩基長が12以上であり、及び/又は、前記ドナーDNAの塩基長が10以上である、請求項4に記載の連結剤。
- さらにPEGを含む、請求項4に記載の連結剤。
- 1種以上のアクセプターとしての一本鎖DNAと、1種以上のドナーとしての一本鎖DNAとを連結させるために用いられる一本鎖DNA連結用キットであって、
(a)配列番号2若しくは4に示すアミノ酸配列を含むタンパク質、及び/又は
(b)配列番号2若しくは4に示すアミノ酸配列に対して70%以上の同一性を有するアミノ酸配列を含み、かつ、一本鎖DNA連結活性を有するタンパク質
を含む、前記キット。 - 前記アクセプターDNAの塩基長が12以上であり、及び/又は、前記ドナーDNAの塩基長が10以上である、請求項7に記載のキット。
- さらにPEGを含む、請求項7に記載のキット。

(B)ライゲーション後の配列のアダプターを起点にDNA複製を行って二本鎖DNAを生成するステップ;
(C)二本鎖DNAのアダプター配列が付加されていない末端に、トポイソメラーゼ複合二本鎖アダプター配列をライゲーションするステップ;
(D)ライゲーション後の二本鎖DNAを鋳型とするPCRにより当該二本鎖DNAを複数含むライブラリーを得るステップ
を含み、
前記(A)のステップにおけるライゲーションが、
(a)配列番号2若しくは4に示すアミノ酸配列を含むタンパク質、及び/又は
(b)配列番号2若しくは4に示すアミノ酸配列に対して70%以上の同一性を有するアミノ酸配列を含み、かつ、一本鎖DNA連結活性を有するタンパク質
を用いたライゲーション法により行われる、
前記調製方法。 - 一本鎖DNAフラグメントからの二本鎖DNAライブラリーの調製方法であって、
(i)両末端が脱リン酸化されている一本鎖DNAフラグメントの3’末端に、5’末端がリン酸化されている一本鎖アダプター配列A1をライゲーションし、アダプター付加一本鎖DNAを生成するステップ;
(ii)前記アダプター付加一本鎖DNAに含まれるアダプター配列A1部分に、一本鎖アダプター配列A2をアニーリングさせた後、DNAポリメラーゼにより前記アダプター配列A2の3’末端を伸長させて、アダプター付加二本鎖DNAを生成するステップ;
(iii)一方の5’末端のみがリン酸化され、当該5’末端に相補的な3’末端を含む領域にトポイソメラーゼの認識配列を有する、二本鎖アダプター配列B1に、トポイソメラーゼを反応させて、前記認識配列の3’末端にトポイソメラーゼをコンジュゲートさせた、トポイソメラーゼ複合二本鎖アダプター配列B2を生成するステップ;
(iv)前記アダプター付加二本鎖DNAのアダプター配列が付加されていない末端に、トポイソメラーゼ複合二本鎖アダプター配列B2をライゲーションして、両末端アダプター付加二本鎖DNAを生成するステップ;及び
(v)前記両末端アダプター付加二本鎖DNAを鋳型とするPCRにより当該二本鎖DNAを複数含むライブラリーを得るステップ
を含み、
前記(i)のステップにおけるライゲーション及び生成が、
(a)配列番号2若しくは4に示すアミノ酸配列を含むタンパク質、及び/又は
(b)配列番号2若しくは4に示すアミノ酸配列に対して70%以上の同一性を有するアミノ酸配列を含み、かつ、一本鎖DNA連結活性を有するタンパク質
を用いたライゲーション法により行われる、
