Abstract
スプライシング機能を調節するがん治療薬の被験者に対する奏功を予測する方法であって、前記被験者から採取した試料を用いて、相同組換え修復関連遺伝子における変異の有無を決定する工程、及び前記変異の有無に基づいて、前記被験者に対する前記スプライシング機能を調節するがん治療薬の奏功を予測する工程、を備える方法が開示される。
Description
本開示は、スプライシング機能を調節するがん治療薬の被験者に対する奏功を予測する方法に関する。
スプライシングに係る生体高分子に変異又は発現量の変化等が生ずると、RNAスプライシングにおいて、mRNA前駆体(pre-mRNA)からの適切な成熟mRNAの産生を行うことができず、タンパク量の減少又は異常タンパク質の発現が生じ、結果として細胞ががん化しうることが知られている。細胞のがん化を引き起こす、スプライシングに係る生体高分子における変異として、SF3B1、SRSF2及びU2AF1等のスプライシング因子をコードする遺伝子群の変異が知られている。
造血器腫瘍等の骨髄系腫瘍、リンパ系腫瘍及び固形腫瘍等の分類を問わない幅広いがん種において、スプライシング機能を調節する薬剤のがん治療薬としての利用が期待されており、例えば、血液がん及び固形がんに対するがん治療薬の候補化合物として知られていたスルホンアミド系小分子薬剤Indisulam(E7070としても知られている。)、E7820及びNSC 339004(chloroquinoxaline sulfonamide、CQS)について、がん細胞におけるスプライシングを促進するタンパク質の1つであるRBM39(CAPERαとしても知られている。)のプロテアソームによる分解の促進がその作用機序であることが明らかとなっている(非特許文献1)。
相同組換え修復関連遺伝子(以下では、「HR修復関連遺伝子」とも記載する。)は、切断されたDNA二本鎖を乗換えが生じない態様で修復することを担うタンパク質群をコードする遺伝子の総称である。がんにおいては相同組換え修復遺伝子の変異が好発することが知られており、また相同組換え修復遺伝子の変異を伴うがんにおいては、がん治療薬の一種であるDNA傷害性薬剤の奏功が高いことが知られている。例えば、特許文献1には、塩基除去修復の成分を標的とする阻害剤を用いた塩基除去修復(BER)経路の阻害が、HR依存的DNA二本鎖切断修復を欠損する細胞に選択的に致死性があることが記載されており、HR依存的DNA二本鎖切断修復を欠損する細胞の具体的な例として、BRCA1又はBRCA2を欠損する表現型を有するがん細胞が挙げられている。

これまでに、相同組換え修復関連遺伝子の変異と、スプライシング機能を調節するがん治療薬の奏功との関係性は知られていない。
本開示は、スプライシング機能を調節するがん治療薬の奏功を予測する方法、及びスプライシング機能を調節するがん治療薬の治療効果を期待できる患者を選択する方法を提供することを目的とする。
本発明者らは、患者腫瘍組織移植(Patient-derived xenografts、PDX)モデルマウスにおいて、E7820の奏功と遺伝子変異の関係について検討したところ、相同組換え修復関連遺伝子に変異をきたした腫瘍が移植されたモデルマウスにおいて、E7820が高い腫瘍縮小効果を示すことを見出した。
さらに、本発明者らは、相同組換え修復関連遺伝子に変異を有する細胞株が、E7820に限らない種々のスプライシング機能を調節するがん治療薬に対する高い薬剤感受性を示すことを見出して、本開示を完成させた。
すなわち、本開示は、以下の[1]~[8]に関する。
[1]スプライシング機能を調節するがん治療薬の、被験者に対する奏功を予測する方法であって、上記被験者から採取した試料を用いて、相同組換え修復関連遺伝子における変異の有無を決定する工程、及び上記変異の有無に基づいて、上記被験者に対する上記スプライシング機能を調節するがん治療薬の奏功を予測する工程、を備える方法。

本開示によれば、スプライシング機能を調節するがん治療薬との奏功を予測する方法、及びスプライシング機能を調節するがん治療薬の治療効果を期待できる患者を選択する方法を提供することができる。
以下、本開示を実施するための形態について詳細に説明するが、本開示は以下の実施形態に限定されるものではない。
本開示の一側面は、スプライシング機能を調節するがん治療薬の、被験者に対する奏功を予測する方法であって、上記被験者から採取した試料を用いて、相同組換え修復関連遺伝子における変異の有無を決定する工程、及び上記変異の有無に基づいて、上記被験者に対する上記スプライシング機能を調節するがん治療薬の奏功を予測する工程、を備える方法である。また、本側面は、一実施形態において、これらの工程を備える、スプライシング機能を調節するがん治療薬の、被験者に対する奏功の予測を補助する方法でありうる。また、本側面は、一実施形態において、これらの工程を備える、スプライシング機能を調節するがん治療薬の、被験者に対する奏功の予測のためのデータを取得する方法でもありうる。また、本側面は、一実施形態において、被験者から採取した試料を用いて、相同組換え修復関連遺伝子における変異の有無を決定する工程、及び1つ以上の上記遺伝子に上記変異がある場合、上記被験者にスプライシング機能を調節するがん治療薬を投与する工程、を備える、被験者のがんの治療方法でもありうる。
本開示において、スプライシング機能を調節するがん治療薬とは、がん細胞におけるスプライシングを促進する生体分子又は分子複合体の機能阻害、分解又は発現抑制(以下では、「調節等」とも記載する。)によって、抗腫瘍活性を示す薬剤である。上記生体分子又は分子複合体としては、スプライシング因子(Splicing factor、SF)、mRNA前駆体結合性タンパク質、mRNA前駆体結合性核酸及びmRNA前駆体結合性タンパク質-核酸複合体が挙げられる。スプライシング因子は、変異を生じたスプライシング因子(変異スプライシング因子)であってもよい。スプライシング因子に変異が生じると、mRNA前駆体(pre-mRNA)からの適切なイントロンの除去及び適切なエクソンの結合を行うことができず、適切な成熟mRNAの産生を行うことができなくなることを通じて細胞のがん化が生じうることが知られている。
スプライシング機能を調節するがん治療薬による調節等の対象となる、変異を生ずるスプライシング因子としては、例えば、SF3B1(Splicing Factor 3B Subunit 1)、SRSF2(Serine and Arginine Rich Splicing Factor 2)、U2AF1(U2 Small Nuclear RNA Auxiliary Factor 1)、ZRSR2(Zinc Finger CCCH-type,RNA Binding Motif and Serine/Arginine Rich 2)、RBM10(RNA-Binding Motif 10)又はFUBP1(Far Upstream Element-Binding Protein 1)等を挙げることができる。また、スプライシング機能を調節するがん治療薬による調節等の対象は、変異スプライシング因子を含む複合体であってもよく、例えば変異スプライシング因子を含むSF3b複合体であってもよい。
スプライシング機能を調節するがん治療薬による調節等の対象となる、がん細胞におけるスプライシングを促進する生体分子又は分子複合体としては、上述したスプライシング因子に加えて、例えば、RBM39(RNA-binding Motif Protein 39、CAPERα、HCC1、FSAP59、RNPC2としても知られている。)、PRMT5/MEP50複合体(Protein Arginine Methyltransferase 5/Methylosome Protein 50複合体)、PRMT5、I型PRMT、CLK(Cdc2-like Kinase)、SRPK(SR Protein Kinase)、DYRK(Dual-specificity Tyrosine-(Y)-Phosphorylation-reulated Kinase)、SRタンパク質又はhnRNP(heterogeneous nuclear RNA)等を挙げることができる。
本開示に係るスプライシング機能を調節するがん治療薬は、例えば、RBM39分解誘導剤、SF3b複合体阻害剤、PRMT5阻害剤、I型PRMT阻害剤、PRMT5/MEP50阻害剤、CLK阻害阻害剤及びSRPK阻害剤からなる群より選択される1以上の化合物を含んでもよく、RBM39分解誘導剤、SF3b複合体阻害剤、PRMT5阻害剤及びI型PRMT阻害剤からなる群より選択される1以上の化合物を含んでもよく、RBM39分解誘導剤、SF3b複合体阻害剤及びPRMT5阻害剤からなる群より選択される1以上の化合物を含んでもよい。また、本開示に係るスプライシング機能を調節するがん治療薬は、例えば、RBM39分解誘導剤、SF3b複合体阻害剤、PRMT5阻害剤又はI型PRMT阻害剤であってもよく、RBM39分解誘導剤、SF3b複合体阻害剤又はPRMT5阻害剤であってもよく、RBM39分解誘導剤であってもよい。
RBM39分解誘導剤は、がん細胞におけるスプライシングを促進するタンパク質RBM39の分解を誘導する。典型的には、E3ユビキチンリガーゼDCAF15(DDB1 and CUL4 associated factor 15)-CRL4(Cullin-RING Finger Ligase 4)複合体(CRLDCAF15)との間の結合を分子のり(Molecular glue)として媒介することで、RBM39のポリユビキチン化を介したプロテアソームによる分解を促進する。
SF3b複合体阻害剤は、変異スプライシング因子を含んだSF3b(Splicing Factor 3b)複合体がmRNA前駆体のイントロン領域との間の結合を阻害することにより、抗腫瘍効果を示す。
PRMT5阻害剤、I型PRMT阻害剤、PRMT5/MEP50阻害剤、CLK阻害阻害剤及びSRPK阻害剤は、がん細胞におけるスプライシングを促進する生体分子若しくは分子複合体のキナーゼによるリン酸化を直接的に阻害する、又はキナーゼのアルギニン残基のメチル化阻害によって間接的に阻害することにより、がん細胞におけるスプライシングを調節等して抗腫瘍効果を示す。
本開示に係るスプライシング機能を調節するがん治療薬は、例えば、E7820、E7070、NSC339004、プラジエノライドB、E7107、スプライソスタチンA、GSK3326596、PF-06939999、JNJ-64619178及びGSK3368715からなる群より選択される1以上の化合物を含んでもよく、E7820、E7070、GSK3326596、PF-06939999、JNJ-64619178及びGSK3368715からなる群より選択される1以上の化合物を含んでもよく、E7820及びE7070からなる群より選択される1以上の化合物を含んでもよい。一実施形態において、スプライシング機能を調節するがん治療薬は、E7820又はE7070であってもよく、E7820であってもよい。
E7820は、化学名がN-(3-シアノ-4-メチル-1H-インドール-7-イル)-3-シアノベンゼンスルホンアミドである化合物であり、構造及び合成方法等については、特許文献2等に記載されている。E7820はスルホンアミド系の小分子薬剤であり、RBM39分解誘導剤として抗腫瘍効果を奏する(非特許文献1)。
E7070(Indisulamとしても知られている。)は、化学名がN-(3-クロロ-1H-インドール-7-イル)-4-スルファモイルベンゼンスルホンアミドである化合物であり、構造及び合成方法等については、特許文献3等に記載されている。E7070はスルホンアミド系の小分子薬剤であり、RBM39分解誘導剤として抗腫瘍効果を奏する(非特許文献1)。
NSC339004(chloroquinoxaline sulfonamide、CQSとしても知られている。)は、化学名が4-アミノ-N-(5-クロロキノサリン-2-イル)ベンゼンスルホンアミドである化合物である。E7070はスルホンアミド系の小分子薬剤であり、RBM39分解誘導剤として抗腫瘍効果を奏する(非特許文献1)。
プラジエノライドBは、化学名が(4R,7R,8S,9E,11S,12S)-8-(アセチルオキシ)-4,7-ジヒドロキシ-12-[(1E,3E,5S)-6-[(2R,3R)-3-[(1R,2S)-2-ヒドロキシ-1-メチルブチル]-2-オキシラニル]-1,5-ジメチル-1,3-オキサシクロドデカ-9-エン-2-オンである化合物であり、構造及び合成方法については、特許文献4等に記載されている。プラジエノライドBは、SF3b複合体阻害剤として抗腫瘍効果を奏する(非特許文献2)。
E7107は、化学名が[(2S,3S,4E,6S,7R,10R)-7,10-ジヒドロキシ-2-[(2E,4E,6R)-6-ヒドロキシ-7-[(2R,3R)-3-[(2R,3S)-3-ヒドロキシペンタン-2-イル]オキシラン-2-イル]-6-メチルヘプタ-2,4-ジエン-2-イル]-3,7-ジメチル-12-オキソ-1-オキサシクロドデカ-4-エン-6-イル]-4-シクロヘプチルピペラジン-1-カルボキシレートあるいは(8E,12E,14E)-7-((4-シクロヘプチルピペラジン-1-イル)カルボニル)オキシ-3,6,16,21-テトラヒドロキシ-6,10,12,16,20-ペンタメチル-18,19-エポキシトリコサ-8,12,14-トリエン-11-オリドである化合物であり、構造及び合成方法については、特許文献5及び6等に記載されている。E7107は、SF3b複合体阻害剤として抗腫瘍効果を奏する(非特許文献2)。
スプライソスタチンA(Spliceostatin A)は、化学名[(2S,3Z)-4-[[(2R,3R,5S,6S)-6-[(2E,4E)-5-[(3R,4R,5R,7s)-4-ヒドロキシ-7-メトキシ-7-メチル-1,6-ジオキサスピロ[2.5]オクタン-5-イル]-3-メチルペンタ-2,4-ジエン-1-イル]-2,5-ジメチルオキサン-3-イル]カルバモイル]ブタ-3-エン-2-イル]アセタートである化合物であり、構造及び合成方法については、非特許文献3等に記載されている。スプライソスタチンAは、SF3b複合体阻害剤として抗腫瘍効果を奏する(非特許文献4)。
GSK3326596(EPZ015938としても知られている。)は、化学名が6-[(1-アセチルピペリジン-4-イル)アミノ]-N-[(2S)-3-(3,4-ジヒドロ-1H-イソキノリン-2-イル)-2-ヒドロキシプロピル]ピリミジン-4-カルボキサミドである化合物であり、構造及び合成方法については、特許文献7等に記載されている。GSK3326596は、PRMT5/MEP50阻害剤として抗腫瘍効果を奏する(特許文献7)。
PF-06939999は、化学名が(1S,2S,3S,5R)-3-[(6-[ジフルオロメチル]-5-フルオロ-1,2,3,4-テトラヒドロイソキノリン-8-イル)オキシ]-5-(4-メチル-7H-ピロロ[2,3-d]ピリミジン-7-イル)シクロペンタン-1,2-ジオールである化合物であり、構造及び合成方法については、特許文献8及び9等に記載されている。PF-06939999は、PRMT5阻害剤として抗腫瘍効果を奏する(特許文献8)。
JNJ-64619178(Onametostatとしても知られている。)は、化学名(1S,2R,3S,5R)-3-[2-(2-アミノ-3-ブロモキノリン-7-イル)エチル]-5-(4-アミノ-7H-ピロロ[2,3-d]ピリミジン-7-イル)シクロペンタン-1,2-ジオールである化合物であり、構造及び合成方法については、特許文献10等に記載されている。JNJ-64619178は、PRMT5阻害剤として抗腫瘍効果を奏する(特許文献10)。
GSK3368715(EPZ019997としても知られている。)の構造及び合成方法については、非特許文献5等に記載されている。GSK3368715は、I型PRMT阻害剤として抗腫瘍効果を奏する(非特許文献5)。
本開示において、被験者とは、がん患者又はがんを患っている可能性のあるヒト対象であってよい。
本開示において、試料は、被験者から採取可能であって、上記被験者の相同組換え修復関連遺伝子における変異の有無の決定に用いることができる可能性があるものであれば特に限定されず、例えば全血、血漿、血清、骨髄液、唾液、痰、乳頭分泌液、尿、汗又は膵液等であってよく、子宮粘膜の擦過又は腫瘍組織若しくはリンパ節の採取により取得される生体試料等であってもよい。
本開示において、相同組換え修復関連遺伝子とは、切断されたDNA二本鎖の乗換えが生じない態様での修復、すなわち相同組換え修復を、直接的又は間接的に促進するタンパク質群をコードする遺伝子である。相同組換え修復関連遺伝子としては、例えばBRCA1(Breast Cancer Cusceptibility Gene 1)、BRCA2(Breast Cancer Cusceptibility Gene 2)、ATM(Ataxia Telangiectasia Mutated)、ATR(Ataxia Telangiectasia and Rad3-related)、BAP1(BRCA1-associated Protein 1)、BLM(Bloom Syndrome)、CHEK1(Checkpoint Kinase 1)、CHEK2(Checkpoint Kinase 2)、FANCA(Fanconi Anemia Complementation Group A)、FANCM(Fanconi Anemia Complementation Group M)、MRE11A(Meiotic Recombination 11 Homolog A)、PALB2(Partner and Localizer of BRCA2)、RAD51(RAD51 Recombinase)、RAD54L(RAD54 Like)、BRIP1(BRCA1 Interacting Protein)、CDK12(Cyclin-dependent Kinase 12)及びHDAC2(Histone Deacetylase 2)等を挙げることができる。
本開示に係る相同組換え修復関連遺伝子は、BRCA1、BRCA2、ATM、ATR、BAP1、BLM、CHEK1、CHEK2、FANCA、FANCM,MRE11A、PALB2、RAD51、RAD54、BRIP1、CDK12及びHDAC2からなる群より選択される1つ以上の遺伝子を含んでもよく、BRCA1、BRCA2、ATM、ATR及びBAP1からなる群より選択される1つ以上の遺伝子を含んでもよく、BRCA1及びBRCA2からなる群より選択される1つ以上の遺伝子を含んでもよい。また、本開示に係る相同組換え修復関連遺伝子は、BRCA1、BRCA2、ATM、ATR、BAP1、BLM、CHEK1、CHEK2、FANCA、FANCM,MRE11A、PALB2、RAD51、RAD54、BRIP1、CDK12及びHDAC2からなる群より選択される1つ以上の遺伝子であってもよく、BRCA1、BRCA2、ATM、ATR及びBAP1からなる群より選択される1つ以上の遺伝子であってもよく、BRCA1及びBRCA2からなる群より選択される1つ以上の遺伝子であってもよく、BRCA1又はBRCA2であってもよい。
本開示に係る、相同組換え修復関連遺伝子に生じる変異の種類は特に限定されず、例えばミスセンス変異(Misssense mutation)、インフレーム挿入(Inframe insertion)、インフレーム欠失(Inframe deletion)、フレームシフト変異(Frameshift mutation)、スプライス部位変異(Splice site mutation)又はナンセンス変異(Nonsense mutation)であってもよい。
本開示に係る、相同組換え修復関連遺伝子における変異の有無を決定する方法は、相同組換え修復関連遺伝子における変異の有無が決定可能な方法であれば特に限定されず、例えば次世代シーケンサー(Next Generation Sequencer、NGS)等のシーケンサーを用いる方法、ポリメラーゼ連鎖反応(Polymerase Chain Reaction、PCR)若しくは逆転写ポリメラーゼ連鎖反応(Reverse Transcription Polymerase Chain Reaction、RT-PCR)により増幅した遺伝子を解析する方法、インベーダーアッセイ法、FISH(Fluorescence In Situ Hybridization)法又は免疫染色法等であってもよい。PCRにより増幅した遺伝子を解析する方法としては、例えばPCR-RFLP(Restriction Fragment Length Polymorphism、制限酵素断片長多型)法、PCR-SSCP(Single Strand Conformation Polymorphism)法、TaqMan法、MLPA(Multiplex Ligation-dependent Probe Amplification)法又はdigital PCR法等であってもよい。RT-PCRにより増幅した遺伝子を解析する方法としては、例えばDNAマイクロアレイ法であってもよい。これらの相同組換え修復関連遺伝子における変異の有無を決定する方法は、当業者が通常用いる装置及び試薬等を、当業者が通常用いる方法で用いることによって、相同組換え修復関連遺伝子における変異の有無を決定することができる。
一側面に係る、被験者に対するスプライシング機能を調節するがん治療薬の奏功を予測する工程は、相同組換え修復関連遺伝子における変異の有無に基づいて行われる。すなわち、被験者から採取した試料について、相同組換え修復関連遺伝子における変異を有する場合に、被験者に対してスプライシング機能を調節するがん治療薬の奏功が高いと予測することができる。スプライシング機能を調節するがん治療薬の奏功が高いと予測する際の基準としては、例えば変異の有無を調べた遺伝子のうち基準値以上の数の遺伝子に変異がある場合に奏功が高いと予測してもよく、上記基準値は限定されず、例えば1つ又は2つであってもよい。また、スプライシング機能を調節するがん治療薬の奏功が高いと予測する際の別の基準としては、例えば変異の有無を調べた遺伝子のうち基準割合以上の割合の遺伝子に変異がある場合に奏功が高いと予測してもよく、上記基準割合は限定されず、例えば5%、10%、15%又は20%であってもよい。
本開示の他の一側面は、スプライシング機能を調節するがん治療薬の治療効果を期待できる患者を選択する方法であって、被験者から採取した試料を用いて、相同組換え修復関連遺伝子における変異の有無を決定する工程、及び上記遺伝子に上記変異がある場合、上記被験者が、スプライシング機能を調節するがん治療薬を投与すべき患者であるとの指標を提供する工程、を備える、方法である。
一側面に係る、スプライシング機能を調節するがん治療薬の治療効果を期待できる患者の選択は、相同組換え修復関連遺伝子における変異の有無に基づいて行われる。すなわち、被験者から採取した試料を用いた変異の有無の決定により、相同組換え修復関連遺伝子における変異を有すると決定された被験者が、スプライシング機能を調節するがん治療薬を投与すべき患者である、との指標が提供されることによって、スプライシング機能を調節するがん治療薬の治療効果を期待できる患者を選択することができる。スプライシング機能を調節するがん治療薬を投与すべき患者であるとの指標の提供の基準としては、例えば変異の有無を調べた遺伝子のうち基準値以上の数の遺伝子に変異がある場合に、スプライシング機能を調節するがん治療薬を投与すべき患者であるとの指標を提供してもよく、上記基準値は限定されず、例えば1つ又は2つであってもよい。また、スプライシング機能を調節するがん治療薬を投与すべき患者であるとの指標の提供の別の基準としては、例えば変異の有無を調べた遺伝子のうち基準割合以上の割合の遺伝子に変異がある場合に、スプライシング機能を調節するがん治療薬を投与すべき患者であるとの指標を提供してもよく、上記基準割合は限定されず、例えば5%、10%、15%又は20%であってもよい。
いかなる理論にも拘束されることを望むものではないが、本開示に係る方法によって被験者に対するスプライシング機能を調節するがん治療薬の奏功の予測又はスプライシング機能を調節するがん治療薬の治療効果を期待できる患者の選択を行うことができる理由の可能性の1つとしては、スプライシング機能を調節するがん治療薬がDNA二本鎖の切断を誘導するためであることが考えられる。
以下、本発明を実施例に基づきより具体的に説明する。ただし、本発明は以下の実施例に限定されるものではない。
[実施例1:PDXマウスモデルにおける、スプライシング機能を調節するがん治療薬の治療効果と遺伝子変異との関係]
患者腫瘍組織移植(Patient-derived xenografts、PDX)マウスモデルの30例において、スプライシング機能を調節するがん治療薬E7820の治療効果と、種々の遺伝子変異の有無を評価した。

[1-1:PDXモデルマウスの作成]
2~3mm角のPDX腫瘍片を試験動物の背部皮下に移植し増殖させることで、PDXモデルマウスを作成した。試験動物は、NOD.Cg-PrkdcscidIl2rgtm1Sug/ShiJic(NOGマウス)、メス、6週齢以降の個体を用いた。腫瘍組織としては、胆管がん9例、膵がん9例、胃がん6例、子宮体がん3例、子宮肉腫3例の計30例の患者由来の腫瘍組織を用いた。1群構成がn=3~5匹となるように、実験動物の平均腫瘍体積が群分けに適した大きさ(目安:200mm3)に到達した時点で群分けを行った。

[1-2:E7820の治療効果の評価]
群分けを行った日から、1-1で作成したPDXモデルマウス30例に対して、E7820を100mg/kgの用量で1日1回経口投与した。薬剤投与前、及び薬剤投与を開始した日を0日目として21日目までの観察期間中、一週間に2回体重と腫瘍体積を測定した。腫瘍体積の測定は、ノギスを用いて腫瘍の長径及び短径を測定し、下記の計算式に従って腫瘍体積を算出した。腫瘍が認められない動物は,腫瘍体積を0.00mm3とした。
群分けを行った日から、1-1で作成したPDXモデルマウス30例に対して、E7820を100mg/kgの用量で1日1回経口投与した。薬剤投与前、及び薬剤投与を開始した日を0日目として21日目までの観察期間中、一週間に2回体重と腫瘍体積を測定した。腫瘍体積の測定は、ノギスを用いて腫瘍の長径及び短径を測定し、下記の計算式に従って腫瘍体積を算出した。腫瘍が認められない動物は,腫瘍体積を0.00mm3とした。
腫瘍体積(mm3)= 1/2 ×長径(mm)×短径(mm)×短径(mm)
結果として、PDXモデルマウス30例のうち14例において、0日目よりも21日目の腫瘍体積が小さくなり、腫瘍縮小効果が認められた。
[1-3:遺伝子変異の有無の評価]
PDXから抽出したゲノムDNAについて、次世代シーケンシングの1つである全エクソームシーケンシング(Whole Exosome Sequencing、WES)をNovaseq6000システム(Illumina)にて実施し、変異解析を行った。1-2で得られた0日目を基準として21日目における腫瘍体積の変化率(%、上段)に基づいてマウスを降順で並べた場合の、それぞれのマウスにおける種々の遺伝子変異の有無の結果(下段)を図1に示す。
PDXから抽出したゲノムDNAについて、次世代シーケンシングの1つである全エクソームシーケンシング(Whole Exosome Sequencing、WES)をNovaseq6000システム(Illumina)にて実施し、変異解析を行った。1-2で得られた0日目を基準として21日目における腫瘍体積の変化率(%、上段)に基づいてマウスを降順で並べた場合の、それぞれのマウスにおける種々の遺伝子変異の有無の結果(下段)を図1に示す。
結果として、E7820による腫瘍縮小効果が認められた14例のうち、11例(79%)において、相同組換え修復関連遺伝子であるBRCA1、BRCA2、ATM、ATR及びBAP1のうちの1つ以上に変異が認められた。これに対し、E7820による腫瘍縮小効果が認められなかった16例では、3例(19%)のみにおいてしか、上記5種類の遺伝子のうちの1つ以上に変異が認められなかった。
[実施例2:相同組換え修復関連遺伝子の変異有無及びノックアウト有無における、スプライシング機能を調節するがん治療薬に対する培養細胞株の感受性評価]
種々の培養細胞株の細胞を、96ウェルマイクロプレートの1wellあたりに500細胞で播種し、37℃、5%CO2の条件下で静置した。培地を除去した後、薬剤を含有しない、又は100nM、300nM若しくは1μMで含有する培地を添加し、37℃、5%CO2の条件下で培養した。薬剤を含有する培地を添加した日を0日目として、3、6及び9日目に培地を同濃度の薬剤を含む新鮮な培地に交換した。10日目に、PrestoBlueアッセイによって、細胞生存率を決定した。
種々の培養細胞株の細胞を、96ウェルマイクロプレートの1wellあたりに500細胞で播種し、37℃、5%CO2の条件下で静置した。培地を除去した後、薬剤を含有しない、又は100nM、300nM若しくは1μMで含有する培地を添加し、37℃、5%CO2の条件下で培養した。薬剤を含有する培地を添加した日を0日目として、3、6及び9日目に培地を同濃度の薬剤を含む新鮮な培地に交換した。10日目に、PrestoBlueアッセイによって、細胞生存率を決定した。
使用した培養細胞株の種類、起源、及び実施例1で変異の有無を評価した相同組換え修復関連遺伝子における病的変異の有無を表1に示す。なお、培養細胞株のうち、DLD-1細胞については、野生型のDLD-1細胞に加えて、相同組換え修復関連遺伝子BRCA2をノックアウトした細胞株(DLD-1-BRCA2 KO)及びDLD-1-BRCA2 KOに野生型BRCA2を発現させた細胞株(DLD-1-BRCA2 KO+BRCA2 WT)についても使用した。
薬剤として、スプライシング機能を調節するがん治療薬であるE7820を用いた場合の結果を図2に、Indisulam(E7070)を用いた場合の結果を図3に、プラジエノライドBを用いた場合の結果を図4に、JNJ-64619178を用いた場合の結果を図5にそれぞれ示す。また、相同組換え修復関連遺伝子の変異を有するがん細胞が高い感受性を示すことが知られている薬剤であるオラパリブ又はシスプラチンを用いた場合の結果を、それぞれ図6、図7に示す。
結果として、全ての薬剤について、相同組換え修復関連遺伝子に変異を有しない細胞株と比べて、変異を有する細胞株において低濃度から細胞生存率の低下が見られる傾向にあった、すなわち、相同組換え修復関連遺伝子に変異を有する細胞株は、スプライシング機能を調節するがん治療薬に対して高い感受性を示した。また、全ての薬剤に対して、野生型のDLD-1と比較してDLD-1-BRCA2 KOは高い感受性を示し、DLD-1-BRCA2 KO+BRCA2 WTはDLD-1-BRCA2 KOよりも低い感受性を示した。以上の結果から、相同組換え修復関連遺伝子に変異を有する細胞又は相同組換え修復関連遺伝子の発現を抑制した細胞、すなわち、機能が維持された相同組換え修復関連タンパク質の発現量が低下している細胞は、スプライシング機能を調節するがん治療薬に対して高い感受性を示すことが明らかとなった。
[実施例3:相同組換え修復関連遺伝子のノックアウト及びノックインの有無における、スプライシング機能を調節するがん治療薬に対する培養細胞株の感受性評価]
DLD-1細胞(parental)、DLD-1-BRCA2 KO(BRCA2 KO)又はDLD-1-BRCA2 KO+BRCA2 WT(BRCA2 KO+WT)を6ウェルプレートの1ウェルあたり3×103細胞で播種し、37℃、5%CO2の条件下で静置した。培地を除去した後、薬剤を含有しない、又はE7820の100nM、E7820の1μM、Indisulam(E7070)の1μM若しくはオラパリブの1μMを含有する培地を添加し、37℃、5%CO2の条件下で培養した。薬剤を含有する培地を添加した日を0日目として、3、6及び9日目に培地を同濃度の薬剤を含む新鮮な培地に交換した。12日目に、細胞を撮影し、細胞の各薬剤に対する感受性を評価した。結果を図8に示す。

DLD-1細胞(parental)においては、E7820の100nM、E7820の1μM、Indisulam(E7070)の1μM及びオラパリブの1μMのいずれの条件においても増殖抑制効果は認めなかった。DLD-1-BRCA2 KO(BRCA2 KO)においてはE7820の1μM、Indisulam(E7070)の1μM及びオラパリブの1μMのすべての条件において著しい増殖抑制効果、細胞死の誘導を認め残存した細胞はほとんど認めなかった。一方でDLD-1-BRCA2 KO+BRCA2 WT(BRCA2 KO+WT)においてはE7820の1μM、Indisulam(E7070)の1μM及びオラパリブの1μMのいずれの条件においても増殖抑制効果は認めたものの生存細胞の増殖を認めた。本実験においてオラパリブは相同組み換え修復能に異常のある細胞に効果を示す薬剤としてポジティブコントロールに該当する。
[実施例4:相同組換え修復関連遺伝子のノックアウト及びノックインの有無における、スプライシング機能を調節するがん治療薬によるDNA2本鎖切断の誘導有無の評価]
DLD-1細胞(parental)、DLD-1-BRCA2 KO(BRCA2 KO)又はDLD-1-BRCA2 KO+BRCA2 WT(BRCA2 KO+WT)を6ウェルプレートの1ウェルあたり1×106細胞で播種し、37℃、5%CO2の条件下で静置した。培地を除去した後、薬剤を含有しない、又はE7820の1μM、Indisulam(E7070)の1μM若しくはオラパリブの1μMを含有する培地を添加し、37℃、5%CO2の条件下で72時間培養した。培地を除去した後、PBSで洗浄し、氷上で冷やしながら、RIPAバッファー(プロテアーゼ・フォスファターゼ阻害剤入り、Proteintech社製)を加え、セルスクレーパーを用いて細胞を回収した。回収したサンプルを30分間氷上に静置した後に、12,000×g、4℃で15分間遠心し、細胞の破片を沈殿させた。ペレットに触れないように、上清を新しいマイクロチューブに移すことで、ライセートを得た。得られたライセートを用いてSDS-PAGE、メンブレン転写及びウエスタンブロッティングを行うことで、DNA2本鎖切断の誘導有無を評価した。ウエスタンブロッティングの抗体としては、Anti-phospho-Histone H2A.X(Ser139)Antibody(抗γH2AX抗体、cat#05-636、Sigma-Aldrich社製)及びGAPDH(14C10)Rabbit mAb(抗GAPDH抗体、cat#2118、Cell Signaling Technology社製)を用いた。結果を図9に示す。

結果として、野生型のDLD-1にスプライシング機能を調節するがん治療薬を添加した場合において、既知のDNA損傷の修復を阻害する薬剤であるオラパリブを添加した場合と同様に、γH2AX量の増加が見られ、DNA2本鎖切断が誘導されたことが示唆された。また、全ての薬剤において、野生型のDLD-1と比較してDLD-1-BRCA2 KOを用いた場合に、より顕著なγH2AX量の増加が見られ、かつ、その増加の程度はDLD-1-BRCA2 KO+BRCA2 WTを用いた場合に抑制された。以上の結果から、スプライシング機能を調節するがん治療薬は、DNA二本鎖の切断を誘導することが強く示唆された。
Claims (14)
- スプライシング機能を調節するがん治療薬の、被験者に対する奏功を予測する方法であって、
前記被験者から採取した試料を用いて、相同組換え修復関連遺伝子における変異の有無を決定する工程、及び
前記変異の有無に基づいて、前記被験者に対する前記スプライシング機能を調節するがん治療薬の奏功を予測する工程、
を備える方法。 - 前記スプライシング機能を調節するがん治療薬が、RBM39分解誘導剤、SF3b複合体阻害剤、PRMT5阻害剤及びI型PRMT阻害剤からなる群より選択される1以上の化合物を含む、請求項1に記載の方法。
- 前記スプライシング機能を調節するがん治療薬が、RBM39分解誘導剤、SF3b複合体阻害剤及びPRMT5阻害剤からなる群より選択される1以上の化合物を含む、請求項1に記載の方法。
- 前記スプライシング機能を調節するがん治療薬が、E7820、E7070、NSC339004、プラジエノライドB、E7107、スプライソスタチンA、GSK3326596、PF-06939999、JNJ-64619178及びGSK3368715からなる群より選択される1以上の化合物を含む、請求項1に記載の方法。
- 前記相同組換え修復関連遺伝子が、BRCA1、BRCA2、ATM、ATR、BAP1、BLM、CHEK1、CHEK2、FANCA、FANCM,MRE11A、PALB2、RAD51、RAD54、BRIP1、CDK12及びHDAC2からなる群より選択される1つ以上の遺伝子を含む、請求項1~4のいずれか一項に記載の方法。
- 前記相同組換え修復関連遺伝子が、BRCA1、BRCA2、ATM、ATR及びBAP1からなる群より選択される1つ以上の遺伝子を含む、請求項1~4のいずれか一項に記載の方法。
- 前記相同組換え修復関連遺伝子が、BRCA1及びBRCA2からなる群より選択される1つ以上の遺伝子を含む、請求項1~4のいずれか一項に記載の方法。
- スプライシング機能を調節するがん治療薬の治療効果を期待できる患者を選択する方法であって、
被験者から採取した試料を用いて、相同組換え修復関連遺伝子における変異の有無を決定する工程、及び
1つ以上の前記遺伝子に前記変異がある場合、前記被験者が、スプライシング機能を調節するがん治療薬を投与すべき患者であるとの指標を提供する工程、
を備える、方法。 - 前記スプライシング機能を調節するがん治療薬が、RBM39分解誘導剤、SF3b複合体阻害剤、PRMT5阻害剤及びI型PRMT阻害剤からなる群より選択される1以上の化合物を含む、請求項8に記載の方法。
- 前記スプライシング機能を調節するがん治療薬が、RBM39分解誘導剤、SF3b複合体阻害剤及びPRMT5阻害剤からなる群より選択される1以上の化合物を含む、請求項8に記載の方法。
