Abstract
本発明は、細胞膜透過性の環状ペプチドを汎用的に設計できる、環状ペプチドの細胞膜透過性の予測方法を提供することを課題とする。本発明によれば、環状ペプチドの細胞膜透過性の予測方法であって、環状ペプチドの構造を取得する第一工程;第一工程で取得された構造において、主鎖構造の最も長い軸方向の軸長をaとし、aと直交し、互いに直交する他の2方向の軸長をb、cとした時に、a、b、cの各軸長を求める楕円体近似を行う段階を経て、下記式(1)で計算される分子形状因子rを算出する第二工程;および分子形状因子rが0.4~0.6の範囲である環状ペプチドを細胞膜透過性があると判断する第三工程、を含む予測方法が提供される。
Description
本発明は、環状ペプチドの構造に基づいた、環状ペプチドの細胞膜透過性の予測方法に関する。
近年、環状ペプチドは、代謝酵素に抵抗できること、および特異的なタンパク質結合性を有することから医薬品を中心に注目を集めている。また、11残基のアミノ酸から構成される環状ペプチドであるシクロスポリンA(分子量1202.6)は、腸管膜や細胞膜を透過することから、分子量が1000程度の環状ペプチドには細胞膜透過が期待されている。このことは、環状ペプチドが、バイオ医薬品として高い有効性が知られている抗体医薬品の低い細胞膜透過性を補いつつ、抗体医薬品と同程度の特異的なタンパク質結合性を発揮することができれば、新規な医薬品を創出できる可能性を示している。しかしながら、分子量が1000を超える細胞膜透過性環状ペプチドの設計は困難であり、細胞膜透過性環状ペプチドが医薬品などの産業用途に利用された例は少ない。
ペプチドを環化させることは、細胞膜透過性を高める手法として以前から知られている。例えば、主鎖に環構造を導入した環状ペプチドは、分子内水素結合の形成によってアミド基の極性が相殺されることが一因となり、細胞膜透過性が高まることが示唆されている(非特許文献1)。また、ステープル構造の環状ペプチドに関しても細胞膜透過性の向上が説明されている(非特許文献2)。さらに、環状ペプチドの側鎖構造(特許文献1、2、3)やアミド基上の置換基構造(非特許文献3)を制御することにより、細胞膜透過性を高めることが提案されている。さらに、環状ペプチドの極性をパラメーターとして細胞膜透過性と相関を示した研究が知られている(非特許文献4)。一方、シクロスポリンAが水中と細胞膜中で異なる構造へ変化させ、細胞膜中において細胞膜透過性に有利な構造を取ることで細胞膜透過性が高まることが示唆されている(非特許文献5)。

上記した従来の方法は、細胞膜透過性の環状ペプチドを設計する指針として必ずしも有効なものとは言えず、更なる細胞膜透過に関する設計技術が求められている。また、探索研究に多大なコストが支払われており、環状ペプチドを作製することなく事前にその特徴を予測することが望まれている。本発明は、細胞膜透過性の環状ペプチドを汎用的に設計できる、環状ペプチドの細胞膜透過性の予測方法を提供することを解決すべき課題とする。
本発明者らは、上記課題を解決するために鋭意検討した結果、環状ペプチドの構造について本明細書において規定する式(1)で計算される分子形状因子rが0.4~0.6の範囲である場合には環状ペプチドの細胞膜透過性が高いことを見出した。本発明は上記の知見に基づいて完成したものである。本発明によれば、以下の発明が提供される。
<1> 環状ペプチドの細胞膜透過性の予測方法であって、
環状ペプチドの構造を取得する第一工程;
第一工程で取得された構造において、主鎖構造の最も長い軸方向の軸長をaとし、aと直交し、互いに直交する他の2方向の軸長をb、cとした時に、a、b、cの各軸長を求める楕円体近似を行う段階を経て、下記式(1)で計算される分子形状因子rを算出する第二工程;および
分子形状因子rが0.4~0.6の範囲である環状ペプチドを細胞膜透過性があると判断する第三工程、を含む予測方法。
<2> 第一工程において、X線結晶構造解析により環状ペプチドの構造を取得する、<1>に記載の方法。
<3> 第一工程において、分子動力学計算により環状ペプチドの構造を取得する、<1>に記載の方法。
<4> 第一工程において、環状ペプチドの位置構造情報を二次元1H-NMR測定によって取得した後、取得した位置構造情報に基づいて計算化学によって構造化することにより、環状ペプチドの構造を取得する、<1>に記載の方法。

本発明によれば、細胞膜透過性を有する環状ペプチド化合物を得ることができる。
以下、本発明について詳細に説明する。

本発明の環状ペプチドの細胞膜透過性の予測方法は、
環状ペプチドの構造を取得する第一工程;
第一工程で取得された構造において、主鎖構造の最も長い軸方向の軸長をaとし、aと直交し、互いに直交する他の2方向の軸長をb、cとした時に、a、b、cの各軸長を求める楕円体近似を行う段階を経て、下記式(1)で計算される分子形状因子rを算出する第二工程;および
分子形状因子rが0.4~0.6の範囲である環状ペプチドを細胞膜透過性があると判断する第三工程、を含む。
環状ペプチドの構造を取得する第一工程;

本発明の予測方法によれば、細胞内への高い透過性を有する環状ペプチドを、合成する前に予め把握することができ、従来困難であった細胞膜透過性ペプチドを設計することができる。本発明の予測方法により得られる環状ペプチド化合物は、医薬品、バイオイメージング、細胞培養の培地成分の分子設計知見として利用可能である。また、本発明によれば、研究コストを低減させることができる。
<第一工程>
第一の工程は、環状ペプチドの構造を取得する工程である。
第一の工程においては、例えば、
(1)二次元1H-NMR測定および計算化学による環状ペプチドの構造の取得、
(2)分子動力学計算による環状ペプチドの構造の取得、または
(3)X線結晶構造解析による環状ペプチドの構造の取得
を行うことができるが、環状ペプチドの構造を取得する方法であれば特に限定されない。
第一の工程は、環状ペプチドの構造を取得する工程である。
第一の工程においては、例えば、
(1)二次元1H-NMR測定および計算化学による環状ペプチドの構造の取得、
(2)分子動力学計算による環状ペプチドの構造の取得、または
(3)X線結晶構造解析による環状ペプチドの構造の取得
を行うことができるが、環状ペプチドの構造を取得する方法であれば特に限定されない。
(二次元1H-NMR測定および計算化学による環状ペプチドの構造の取得)
第一工程においては、環状ペプチドの位置構造情報を二次元1H-NMR測定によって取得した後、取得した位置構造情報に基づいて計算化学によって構造化することにより、環状ペプチドの構造を取得することができる。
二次元1H-NMR測定としては、好ましくは、NOESY(核オーバーハウザー効果スペクトロスコープ)、またはROESY(回転フレーム核オーバーハウザー効果スペクトロスコープ)の少なくとも一方による測定である。
温度可変NMR、Jカップリングなどを使用することもできる。Jカップリングとは、NMRにおいて対象のプロトンが、同じ炭素あるいは隣接する炭素にある非等価なプロトンと相互作用することである。その結果、対象のプロトンのシグナルは分裂して現れることになる。また、カップリング定数と二面角との間の相関はカープラス式によって表され、カップリング定数が判明すれば、二面角を求めることができる。
第一工程においては、環状ペプチドの位置構造情報を二次元1H-NMR測定によって取得した後、取得した位置構造情報に基づいて計算化学によって構造化することにより、環状ペプチドの構造を取得することができる。
二次元1H-NMR測定としては、好ましくは、NOESY(核オーバーハウザー効果スペクトロスコープ)、またはROESY(回転フレーム核オーバーハウザー効果スペクトロスコープ)の少なくとも一方による測定である。

二次元1H-NMR測定において使用する溶媒は特に限定されないが、好ましくはジメチルスルホキシド、ジメチルホルムアミド、ジメチルアセトアミ、ジクロロメタン、クロロホルム、水、メタノール、エタノール、プロパノール、テトラヒドロフラン、またはアセトニトリル中、及び、これらの混合液中で行われることが好ましく、より好ましくは、ジメチルスルホキシド、クロロホルム、水、及び、これらの混合液中で行われることが好ましい。
計算化学は、分子動力学法であることが好ましい。分子動力学法としては、例えば、古典MD(Molecular Dynamics)法、レプリカ交換MD法、または第一原理MD法などを挙げることができるが、特に限定されない。分子動力学法とは、ある温度の熱浴に接した多数の原子からなる系の動的挙動を、原子間の相互作用に基づくニュートン方程式を数値的に解くことで算出する手法である。分子動力学法は、原子間の相互作用の与え方によって、古典MD法と第一原理MD法に二分される。原子間の相互作用が、原子ごとの電荷やファンデルワールスパラメータそして共有結合の結合長などのパラメーターを含む既知関数で与えられる場合、古典MD法と呼ばれる。原子間の相互作用が、電子を顕わに取り扱った分子軌道(Molecular Orbital)法で算出される場合、第一原理MDと呼ばれる。なお、古典MDや第一原理MDで用いられる系の温度制御のための熱浴は通常一つだが、温度の異なる複数の熱浴を導入しそれらを利用して系の動的挙動を加速することが可能であり、これはレプリカ交換MD法と呼ばれる。
(2)分子動力学計算による環状ペプチドの構造の取得)
第一工程においては、分子動力学計算により環状ペプチドの構造を取得することができる。
分子動力学計算による初期構造の構造化(2Dの構造式から3Dの分子モデルを作り出す)の手法としては、ソフトウェアChem3Dまたはソフトウェアopen babelなどを使用して行うことができる。

(X線結晶構造解析による環状ペプチドの構造の取得)
第一工程においては、X線結晶構造解析により環状ペプチドの構造を取得することができる。環状ペプチドを適当な溶媒を用いた溶液とし、濃縮/結晶化することで得られた結晶にX線照射装置を用いてX線を照射する。得られた回折像を計算化学により構造最適化/精密化をすることにより、環状ペプチドの構造を取得することができる。
第一工程においては、X線結晶構造解析により環状ペプチドの構造を取得することができる。環状ペプチドを適当な溶媒を用いた溶液とし、濃縮/結晶化することで得られた結晶にX線照射装置を用いてX線を照射する。得られた回折像を計算化学により構造最適化/精密化をすることにより、環状ペプチドの構造を取得することができる。
<第二工程>
第二工程は、第一工程で取得された構造において、主鎖構造の最も長い軸方向の軸長をaとし、aと直交し、互いに直交する他の2方向の軸長をb、cとした時に、a、b、cの各軸長を求める楕円体近似を行う段階を経て、下記式(1)で計算される分子形状因子rを算出する工程である。
第二工程は、第一工程で取得された構造において、主鎖構造の最も長い軸方向の軸長をaとし、aと直交し、互いに直交する他の2方向の軸長をb、cとした時に、a、b、cの各軸長を求める楕円体近似を行う段階を経て、下記式(1)で計算される分子形状因子rを算出する工程である。
<第一の実施形態>
第一工程において、二次元1H-NMR測定および計算化学により環状ペプチドの構造を取得する場合には、第一工程および第二工程は、例えば以下の通り行うことができる。
まず、対象となる環状ペプチドはDMSO-d6に溶解し、5mg/mLの濃度の溶液を作製した。サンプル管はSIGEMI管(BMS-005B)を使用し、サンプル量は400μLとした。2D-NMR測定(ブルカー社製600MHzクライオシステム)は、構造帰属のために以下の3種類の測定、COSY(cosygpppgf、128回積分)、TOCSY(melvphpp、128回積分、膨張時間80msec)、NOESY(noesygpphpp、64回積分、150msec膨張時間、300msec)を行った。温度可変1H-NMR測定(zg、計64回)をそれぞれ25℃、30℃、35℃、40℃、45℃、50℃で行い、温度による化学シフト値の変化からΔδNH/T(ppb/K)値を算出した。
次に、分子動力学(MD)法によって発生させた構造をNMRデータによって拘束させることで環状ペプチドの構造を決定した。
MD法の計算は例えば、AmberTools16を用いて行うことができる。ファンデルワールス相互作用にはGAFF力場を、電荷にはGaussian 09で計算したRESP電荷を使用することができる。AmberTools16に実装されているNMR拘束オプションを用い、NMRデータ(主鎖二面角、HH間距離の中から適宜選択する)を拘束条件とすることができる。環状ペプチドの構造の計算を以下の手順で行うことができる。
(1) 対象の環状ペプチドの環化前の直鎖ペプチドについて、異なるコンフォメーションを持つ初期構造を1000個用意する。
(2) 各直鎖状の初期構造を環化させた後、NMRデータによる拘束を各ステップでかける。順序は、(i)環化・短距離 HH距離、(ii)中距離 HH距離、(iii)長距離 HH距離であり、それぞれ 0.2ns間で計算される。この拘束により、環状ペプチドの1000個の構造は、それぞれ分子として起こり得る範囲で、かつNMRデータに可能な限り整合するように変形する。
(3) 得られた1000個の構造のうち、NMRデータを満たす順に優先順位をつける。上位10個を描画し、最終構造を決定する。

最も優先順位が高い構造のうち、環状ペプチドの主鎖に属する原子の三次元座標を
(Xa,1、Xa,2、Xa,3)
と表す。ここで、aは主鎖に属する原子を識別するラベルで、1からNの整数をとる。Nは環状ペプチドの主鎖に属する原子の総数である。
この三次元座標に対してr値を計算する。r値の計算は以下の手順で行うことができる。
(1)三次元座標をインプットに、慣性テンソル(3×3の行列)を
に従って計算する。
(2)慣性テンソルの固有値を計算する。得られた3つの固有値は主慣性モーメントと呼ばれ、

と表す。
(3)主慣性モーメントをインプットに、一様分布の楕円体の各軸長a,b,c(a > b > c)を
に従って計算する。
(4)楕円体の各軸長をインプットに、分子形状因子(r)を

<第二の実施形態>
第一工程において、分子動力学計算により環状ペプチドの構造を取得する場合には、第一工程および第二工程は、例えば以下の通り行うことができる。
まず、環状ペプチドの二次元で描画した構造式をChem3Dに入力して三次元構造化する。本立体構造を初期構造として、例えば、量子化学計算手法(B3LYP/6-31G*、ソフトウェアはGaussian)を用いて構造最適化し、局所安定構造を求める。上記局所安定構造で、量子化学計算手法(B3LYP/6-31G*、ソフトウェアはGaussian)で環状ペプチドを発生させる静電場を求め、上記の静電場を再現するように各原子上に点電荷(RESP電荷)をアサインする。次に、各原子間の共有結合の状態を解析し(Amber)、ファンデルワールスパラメータ(gaff2)を各原子にアサインする。本電荷と本ファンデルワールスパラメータを合わせて力場と呼ぶ。
次に、本力場の下で、本局所安定構造を初期構造に、クロロホルム中で分子動力学(MD)シミュレーションを実施する(ソフトウェアはGromacsとplumed)。MDシミュレーションには、効率的に広い配座空間を探索するための効率化の手法として、シミュレーション時の温度に室温に加え、より高温も利用するレプリカ交換MD法を使用する。用いた温度は6種で(レプリカ数が6種)、実施例の表17の通りである。なお、環状ペプチドのみに本温度は適用し、環状ペプチドの周りに存在するクロロホルムには常に298Kを適用する。レプリカ交換MD法で300nsの計算を実施し、最安定構造を決定する。本最安定構造に対し、第1の実施形態に記載した手法を適用し、慣性テンソルを求め、主慣性モーメントを求め、a,b,cを求め、r値を求める。
第一工程において、分子動力学計算により環状ペプチドの構造を取得する場合には、第一工程および第二工程は、例えば以下の通り行うことができる。
まず、環状ペプチドの二次元で描画した構造式をChem3Dに入力して三次元構造化する。本立体構造を初期構造として、例えば、量子化学計算手法(B3LYP/6-31G*、ソフトウェアはGaussian)を用いて構造最適化し、局所安定構造を求める。上記局所安定構造で、量子化学計算手法(B3LYP/6-31G*、ソフトウェアはGaussian)で環状ペプチドを発生させる静電場を求め、上記の静電場を再現するように各原子上に点電荷(RESP電荷)をアサインする。次に、各原子間の共有結合の状態を解析し(Amber)、ファンデルワールスパラメータ(gaff2)を各原子にアサインする。本電荷と本ファンデルワールスパラメータを合わせて力場と呼ぶ。

本発明においては、分子形状因子rの値の範囲に加えて、極性表面積(tPSA, 3D-PSA, EPSAが挙げられるが限定されない)や、疎水性指標(cLogP, cLogDが挙げられるが限定されない)を用いて細胞膜透過性を判定してもよい。
<環状ペプチド>
本発明の環状ペプチドは、好ましくは下記式(1)で表されるペプチドである。
式中、n個のXaaはそれぞれ独立に任意のアミノ酸残基または任意のアミノ酸類縁体残基を示し、
m個のXbbはそれぞれ独立に任意のアミノ酸残基または任意のアミノ酸類縁体残基を示し、
n+mは、5~50の整数を示す。
本発明の環状ペプチドは、好ましくは下記式(1)で表されるペプチドである。

天然アミノ酸は、アラニン(A)、アルギニン(R)、アスパラギン(N)、システイン(C)、アスパラギン酸(D)、グルタミン(Q)、グルタミン酸(E)、グリシン(G)、ヒスチジン(H)、イソロシン(I)、ロイシン(L)、リジン(K)、メチオニン(M)、フェニルアラニン(F)、プロリン(P)、セリン(S)、トレオニン(T)、トリプトファン(W)、チロシン(Y)およびバリン(V)の何れかを示す。
非天然アミノ酸は、上記した20種類の天然アミノ酸以外のアミノ酸を意味する。
アミノ酸類縁体は、構造的にアミノ酸に類似し、環状ペプチドの製造においてアミノ酸の代わりに使用することができる分子を意味する。

一例においては、アミノ酸類縁体はラセミ体である。アミノ酸類縁体のD異性体を用いても、アミノ酸類縁体のL異性体を用いてもよい。また、アミノ酸類縁体はRまたはS立体配置であるキラル中心を含んでいてもよい。さらに、β-アミノ酸類縁体のアミノ基(単数または複数)を、保護基、例えばtert-ブチルオキシカルボニル(BOC基)、9-フルオレニルメチルオキシカルボニル(FMOC)、トシル等で置換してもよい。さらに、β-アミノ酸類縁体のカルボン酸官能基を、例えばそのエステル誘導体として保護してもよい。また、アミノ酸類縁体の塩を用いてもよい。
好ましくは、環状ペプチドは、生理環境下において非イオン性である。生理環境下において非イオン性とは、ペプチドが、生理環境下において電荷を帯びた置換基を有さないことを意味する。
好ましくは、環状ペプチドの主鎖構造に硫黄原子を含む。
<環状ペプチドの製造方法>
環状ペプチドの製造方法は特に限定されない。環状ペプチドは、無細胞翻訳系を使用する方法で製造してもよいし、ペプチドの化学合成法により製造してもよい。ペプチドの化学合成は、一般的には自動ペプチド合成装置により行うことができる。

ペプチドの合成は、固相合成法でも液相合成法でもよいが、好ましくは固相合成法である。ペプチドの固相合成は、当業者には公知であり、例えば、水酸基を有するレジンの水酸基と、α-アミノ基が保護基で保護された第一のアミノ酸(通常、目的とするペプチドのC末端アミノ酸)のカルボキシ基をエステル化反応させる。エステル化触媒としては、1-メシチレンスルホニル-3-ニトロ-1,2,4-トリアゾール(MSNT)、ジシクロヘキシルカルボジイミド(DCC)、ジイソプロピルカルボジイミド(DIC)等の公知の脱水縮合剤を用いることができる。次に、第一アミノ酸のα-アミノ基の保護基を脱離させるとともに、主鎖のカルボキシ基以外のすべての官能基が保護された第二のアミノ酸を加え、上記カルボキシ基を活性化させて、第一および第二のアミノ酸を結合させる。さらに、第二のアミノ酸のα-アミノ基を脱保護し、主鎖のカルボキシ基以外のすべての官能基が保護された第三のアミノ酸を加え、上記カルボキシ基を活性化させて、第二および第三のアミノ酸を結合させる。これを繰り返して、目的とする長さのペプチドが合成されたら、すべての官能基を脱保護する。固相合成のレジンとしては、Merrifield resin、MBHA resin、Cl-Trt resin、SASRIN resin、Wang resin、Rink amide resin、HMFS resin、Amino-PEGA resin、HMPA-PEGA resin(これらはいずれもMerckSigma-Aldrich社製)等が挙げられる。これらのレジンは、溶剤(ジメチルホルムアミド(DMF)、2-プロパノール、塩化メチレン等)で洗浄してから用いてもよい。α-アミノ基の保護基としては、ベンジルオキシカルボニル(Cbz又はZ)基、tert-ブトキシカルボニル(Boc)基、フルオレニルメトキシカルボニル(Fmoc)基、ベンジル基 、アリル基、アリルオキシカルボニル(Alloc)基等が挙げられる。Cbz基はフッ化水素酸、水素化等によって脱保護でき、Boc基はトリフルオロ酢酸(TFA)により脱保護でき、Fmoc基はピペリジンによる処理で脱保護できる。α-カルボキシ基の保護は、メチルエステル、エチルエステル、ベンジルエステル、tert-ブチルエステル、シクロヘキシルエステル等を用いて行うことができる。アミノ酸のその他の官能基として、セリンやトレオニンの水酸基はベンジル基や tert-ブチル基で保護することができ、チロシンの水酸基は2-ブロモベンジルオキシカルボニル基やtert-ブチル基で保護する。リジン側鎖のアミノ基、グルタミン酸やアスパラギン酸のカルボキシ基は、α-アミノ基、α-カルボキシ基と同様に保護することができる。カルボキシ基の活性化は、縮合剤を用いて行うことができる。縮合剤としては、例えば、ジシクロヘキシルカルボジイミド(DCC)、ジイソプロピルカルボジイミド(DIC)、1-エチル-3-(3-ジメチルアミノプロピル)カルボジイミド(EDCあるいはWSC)、(1Hベンゾトリアゾール-1-イルオキシ)トリス(ジメチルアミノ)ホスホニウムヘキサフルオロホスファート(BOP)、1-[ビス(ジメチルアミノ)メチル]-1H-ベンゾトリアゾリウム-3-オキシドヘキサフルオロホスファート(HBTU)等が挙げられる。レジンからのペプチド鎖の切断は、TFA、フッ化水素(HF)等の酸で処理することによって行うことができる。
ペプチドの環化方法は、例えば、アミド結合、炭素-炭素結合、チオエーテル結合、ジスルフィド結合、エステル結合、チオエステル結合、ラクタム結合、トリアゾール構造を介した結合、フルオロフォア構造を介した結合等を利用した環化が挙げられる。ペプチド化合物の合成工程と環化反応の工程は、分離していても、連続して進行してもよい。環化は、例えばWO2013/100132、WO2008/117833、WO2012/074129等に記載された当業者に公知の方法により行うことができる。環化部としては、限定されないが、ペプチドのN末端とC末端の結合、ペプチドのN末端と他のアミノ酸残基の側鎖の結合、ペプチドのC末端と他のアミノ酸残基の側鎖の結合、又はアミノ酸残基の側鎖同士の結合のいずれであってもよく、これらの二つ以上を組み合わせて使用してもよい。
ペプチドのチオエーテル環化方法は、特に限定されないが、例えば、以下の官能基をペプチドの側鎖または主鎖に含めることにより、環化することができる。官能基1と2の位置としては、特に限定されないが、官能基1と2はどちらがペプチドのN末端およびC末端側にきてもよく、両方を末端に配置してもよく、一方を末端、他方を非末端としてもよく、両方を非末端としてもよい。
式中、X1は塩素、臭素又はヨウ素を示す。
ペプチド化合物の合成工程と環化反応の工程は、分離していても、連続して進行してもよい。環化は、例えばWO2013/100132、WO2008/117833、WO2012/074129等に記載された当業者に公知の方法により行うことができる。
<環状ペプチドの用途>
環状ペプチドは、医薬品、化粧品、DDS(Drug Delivery System)材料等として用いることができるが、これらに限定されるものではない。

化合物1、化合物2、シクロスポリンA、およびイソシクロスポリンの構造を以下に示す。なお、化合物1および化合物2は、生理環境下において非イオン性であり、環状ペプチドの主鎖構造に硫黄原子を含んでいる。
実施例1:化合物例1および化合物2の合成
<ペプチド自動合成装置によるペプチド固相合成>
ペプチド自動合成装置(Biotage社製 Syro I)を用いてペプチド固相合成を行った。合成装置に固相合成用レジン、Fmocアミノ酸(0.5mol/L)のN-メチル-2-ピロリドン(NMP)溶液、シアノ-ヒドロキシイミノ-酢酸エチルエステル(1mol/L)、およびジイロプロピルエチルアミン(0.1mol/L)のNMP溶液、ジイソプロピルカルボジイミド (1mol/L)のNMP溶液、ピペリジン(20%v/v)のNMP溶液、および無水酢酸(20%v/v)のNMP溶液をセットし合成を行った。Fmoc脱保護(20分)、NMPによる洗浄、Fmocアミノ酸の縮合(1時間)、NMPによる洗浄を1サイクルとし、このサイクルを繰り返すことで、ペプチド鎖を伸長させた。ペプチド伸長後、Fmoc基の脱保護を行い、クロロ酢酸をアミノ酸と同様の方法で縮合させた。
<ペプチド自動合成装置によるペプチド固相合成>
ペプチド自動合成装置(Biotage社製 Syro I)を用いてペプチド固相合成を行った。合成装置に固相合成用レジン、Fmocアミノ酸(0.5mol/L)のN-メチル-2-ピロリドン(NMP)溶液、シアノ-ヒドロキシイミノ-酢酸エチルエステル(1mol/L)、およびジイロプロピルエチルアミン(0.1mol/L)のNMP溶液、ジイソプロピルカルボジイミド (1mol/L)のNMP溶液、ピペリジン(20%v/v)のNMP溶液、および無水酢酸(20%v/v)のNMP溶液をセットし合成を行った。Fmoc脱保護(20分)、NMPによる洗浄、Fmocアミノ酸の縮合(1時間)、NMPによる洗浄を1サイクルとし、このサイクルを繰り返すことで、ペプチド鎖を伸長させた。ペプチド伸長後、Fmoc基の脱保護を行い、クロロ酢酸をアミノ酸と同様の方法で縮合させた。

レジンから直鎖ペプチドを切り出すため、レジンに対し、5倍量に相当するトリフルオロ酢酸:トリイソプロピルシラン:ジクロロメタン=5:2.5:92.5(質量比)の溶液をレジンに添加し、室温にて2時間振盪した。反応液をろ過により回収した。さらに1回、上記のトリフルオロ酢酸:トリイソプロピルシラン:ジクロロメタンの溶液を用いた反応を繰り返し、反応液をろ過により回収した。回収した反応液を全て合わせて溶媒を減圧留去し、十分乾燥を行い、直鎖ペプチドの粗精製物を得た。

<環化反応>
直鎖ペプチドの粗精製物をアセトニトリル(10mL)と0.1mol/L TEAB(炭酸水素テトラエチルアンモニウム)バッファー:純水=1:9(質量比)溶液(10mL)に溶解させ、溶液をpH8.5±0.1に調整する。1モル当量のTCEP(トリス(2-カルボキシエチル)ホスフィン)溶液(0.5mol/L)を加え、室温にて1時間攪拌した。原料の直鎖ペプチドが消失したことをLC/MS分析(Waters社製Acquity UPLC /SQD)により確認した後、溶媒を減圧留去し、環状ペプチドの粗精製物を得た。
直鎖ペプチドの粗精製物をアセトニトリル(10mL)と0.1mol/L TEAB(炭酸水素テトラエチルアンモニウム)バッファー:純水=1:9(質量比)溶液(10mL)に溶解させ、溶液をpH8.5±0.1に調整する。1モル当量のTCEP(トリス(2-カルボキシエチル)ホスフィン)溶液(0.5mol/L)を加え、室温にて1時間攪拌した。原料の直鎖ペプチドが消失したことをLC/MS分析(Waters社製Acquity UPLC /SQD)により確認した後、溶媒を減圧留去し、環状ペプチドの粗精製物を得た。
<ペプチド精製>
得られた粗精製物の精製は液体クロマトグラフィーによって行った。最終的に凍結乾燥粉末として目的の環状ペプチドを得た。

<LC/MS分析>

実施例2:NMR測定の拘束データを用いたMD計算による構造からのr値の決定
環状ペプチドはDMSO-d6に溶解し、5mg/mLの濃度の溶液を作製した。サンプル管はSIGEMI管(BMS-005B)を使用し、サンプル量は400μLとした。2D-NMR測定(ブルカー社製600MHzクライオシステム)は、構造帰属のために以下の3種類の測定、COSY(cosygpppgf、128回積分)、TOCSY(melvphpp、128回積分、膨張時間80msec)、NOESY(noesygpphpp、64回積分、150msec膨張時間、300msec)を行った。温度可変1H-NMR測定(zg、計64回)をそれぞれ25℃、30℃、35℃、40℃、45℃、50℃で行い、温度による化学シフト値の変化からΔδNH/T(ppb/K)値を算出した。
環状ペプチドはDMSO-d6に溶解し、5mg/mLの濃度の溶液を作製した。サンプル管はSIGEMI管(BMS-005B)を使用し、サンプル量は400μLとした。2D-NMR測定(ブルカー社製600MHzクライオシステム)は、構造帰属のために以下の3種類の測定、COSY(cosygpppgf、128回積分)、TOCSY(melvphpp、128回積分、膨張時間80msec)、NOESY(noesygpphpp、64回積分、150msec膨張時間、300msec)を行った。温度可変1H-NMR測定(zg、計64回)をそれぞれ25℃、30℃、35℃、40℃、45℃、50℃で行い、温度による化学シフト値の変化からΔδNH/T(ppb/K)値を算出した。
アミドプロトンの温度可変NMRによるケミカルシフトデータ、およびアミド基間の距離データ(S:1.8-2.7Å、M:1.8-3.5Å、W:1.8-5.0Å)を下記の表に示す。
次に、分子動力学(MD)法によって発生させた構造をNMRデータによって拘束させることで環状ペプチドの構造を決定した。
MD法の計算は AmberTools16で行った。相互作用にはGAFF力場を、電荷にはGaussian 09で計算したRESP電荷を使用した。AmberTools16に実装されているNMR拘束オプションを用い、NMRデータ(HH間距離)を拘束条件とした。環状ペプチドの構造の計算手順は以下の通りである。
(1) 対象の環状ペプチドの環化前の直鎖ペプチドについて、異なるコンフォメーションを持つ初期構造を1000個用意する。
MD法の計算は AmberTools16で行った。相互作用にはGAFF力場を、電荷にはGaussian 09で計算したRESP電荷を使用した。AmberTools16に実装されているNMR拘束オプションを用い、NMRデータ(HH間距離)を拘束条件とした。環状ペプチドの構造の計算手順は以下の通りである。
(1) 対象の環状ペプチドの環化前の直鎖ペプチドについて、異なるコンフォメーションを持つ初期構造を1000個用意する。
1000個の初期構造のうち、化合物1、化合物2、およびシクロスポリンAの初期構造を図1に示す。
(2) 各直鎖状の初期構造を環化させた後、NMRデータによる拘束を各ステップでかける。順序は、(i)環化・短距離 HH距離、(ii)中距離 HH距離、(iii)長距離 HH距離であり、それぞれ 0.2ns間で計算される。
(3) 得られた1000個の構造のうち、NMRデータを満たす順に優先順位をつける。上位10個を描画し、最終構造を決定する。

実施例3:MD計算による構造からr値を求める
シクロスポリンA及びイソシクロスポリンを用いてr値の決定を行った。
まず、環状ペプチドの二次元で描画した構造式をChem3Dに入力して三次元構造化する。シクロスポリンA及びイソシクロスポリンを三次元構造化したものを図7に示す。

この立体構造を初期構造として、量子化学計算手法(B3LYP/6-31G*、ソフトウェアはGaussian)で構造最適化し、局所安定構造を求める。上記局所安定構造で、量子化学計算手法(B3LYP/6-31G*、ソフトウェアはGaussian)で環状ペプチドを発生させる静電場を求め、上記の静電場を再現するように各原子上に点電荷(RESP電荷)をアサインする。次に、各原子間の共有結合の状態を解析し(Amber)、ファンデルワールスパラメータ(gaff2)を各原子にアサインする。本電荷と本ファンデルワールスパラメータを合わせて力場と呼ぶ。
Chem3Dによって作成された三次元構造を初期構造としてMO計算で構造最適化した後のシクロスポリンAとイソシクロスポリンの構造を図8に示す。

次に、本力場の下で、本局所安定構造を初期構造に、クロロホルム中で分子動力学(MD)シミュレーションを実施する(ソフトウェアはGromacsとplumed)。MDシミュレーションには、効率的に広い配座空間を探索するための効率化の手法として、シミュレーション時の温度に室温に加え、より高温も利用するレプリカ交換MD法を使用する。用いた温度は6種で(レプリカ数が6種)、下表の通りである。なお、環状ペプチドのみに本温度は適用し、環状ペプチドの周りに存在するクロロホルムには常に298Kを適用する。
本レプリカ交換MD法で300nsの計算を実施すると、室温の最安定構造が算出された。最安定化したシクロスポリンAとイソシクロスポリンの構造を図9に示す。
MD計算による主鎖構造とNMR+MDによる主鎖構造を図10に示す。MD計算による主鎖構造は、クロロホルム中でNMRを測定し、NMRデータで拘束させたMD計算によって構造決定した配座と類似の主鎖構造(RMSD<1Å)であった。

本最安定構造に対し、実施例2に記載した手法を適用し、慣性テンソルを求め、主慣性モーメントを求め、a,b,cを求め、r値を求めた。

実施例4:細胞膜透過性評価
<準備>
インサート(24well plate用,孔径3.0μm,CORNING製)に1.0×106cells/mLのMDCKII細胞(ECACC標準細胞株)を300μL播種し、37℃5%CO2環境下にて培養した。3日後に細胞層の電気抵抗値(測定装置: Millicell(登録商標)ERS-2(Millipore社製),電極:ENDOHM-6(WPI社製))を測定し、高バリア性(>100Ω・cm2)であることを確認した。
<準備>

<透過試験>
インサートをHBSS(Hanks’Balanced Salt Solution)(フェノールレッド不含)に浸して洗浄した後、10μmol/L/HBSSに調製した試料200μLを加え、900μLのHBSSが入った低吸着24well plate内に静置した(37℃、5%CO2)。2時間後、インサートの上層(apical)と下層(basal)の各液(apicalは10μL、basalは500μL)を回収した。試験後、非透過性の蛍光色素であるLucifer Yellowで漏洩がないことを確認した。
インサートをHBSS(Hanks’Balanced Salt Solution)(フェノールレッド不含)に浸して洗浄した後、10μmol/L/HBSSに調製した試料200μLを加え、900μLのHBSSが入った低吸着24well plate内に静置した(37℃、5%CO2)。2時間後、インサートの上層(apical)と下層(basal)の各液(apicalは10μL、basalは500μL)を回収した。試験後、非透過性の蛍光色素であるLucifer Yellowで漏洩がないことを確認した。

分子形状因子(r)が0.4~0.6の範囲である環状ペプチドは、高い細胞膜透過性を有することが判明した。
Claims (10)
- 環状ペプチドの細胞膜透過性の予測方法であって、
環状ペプチドの構造を取得する第一工程;
第一工程で取得された構造において、主鎖構造の最も長い軸方向の軸長をaとし、aと直交し、互いに直交する他の2方向の軸長をb、cとした時に、a、b、cの各軸長を求める楕円体近似を行う段階を経て、下記式(1)で計算される分子形状因子rを算出する第二工程;および
- 第一工程において、X線結晶構造解析により環状ペプチドの構造を取得する、請求項1に記載の方法。
- 第一工程において、分子動力学計算により環状ペプチドの構造を取得する、請求項1に記載の方法。
- 第一工程において、環状ペプチドの位置構造情報を二次元1H-NMR測定によって取得した後、取得した位置構造情報に基づいて計算化学によって構造化することにより、環状ペプチドの構造を取得する、請求項1に記載の方法。
- 二次元1H-NMR測定が、NOESYとも称する核オーバーハウザー効果スペクトロスコープ、またはROESYとも称する回転フレーム核オーバーハウザー効果スペクトロスコープの少なくとも一方による測定である、請求項4に記載の方法。
- 二次元1H-NMR測定が20℃から60℃の間で行われる、請求項4に記載の方法。
- 二次元1H-NMR測定が、ジメチルスルホキシド、ジメチルホルムアミド、ジメチルアセトアミ、ジクロロメタン、クロロホルム、水、メタノール、エタノール、プロパノール、テトラヒドロフランまたはアセトニトリル中で行われる、請求項4に記載の方法。
- 計算化学が分子動力学法である、請求項4に記載の方法。
- 環状ペプチドが生理環境下において非イオン性である、請求項1~8のいずれか一項に記載の方法。
