幹細胞の品質管理方法
 本発明は、メチル化DNAの検出を利用した幹細胞の品質管理方法に関する。より具体的には、分化した細胞に初期化処理を施したのち、初期化処理を施した細胞に由来する細胞から抽出されたDNAのメチル化状態を解析し、遺伝子レベルで前記細胞の初期化の成否を判定する方法に関する。
 多能性幹細胞は、生体の様々な組織に分化可能な能力(分化万能性)を有することから、創薬スクリーニング、疾患メカニズム研究、および再生医療材料への応用が研究されている。特に、細胞から誘導される人工多能性幹細胞(induced pluripotent stem cell;以下、iPS細胞ともいう)は、倫理上の問題がないため、再生医療材料として有望である。
 幹細胞を識別する方法としては、顕微鏡観察による形態学的識別方法、細胞表面マーカーを抗体により染色する方法、アルカリホスファターゼ活性等の酵素活性を利用して細胞を色素染色する方法、等が知られている。特許文献1には、培養された細胞の平坦度を顕微鏡により解析することにより、多能性幹細胞の分化の度合いを判別する方法が開示されている。
 多能性幹細胞を継代培養すると、細胞の性質は徐々に変化するとされている。細胞の性質変化としては、例えば、分化誘導操作に対する分化傾向の変化、細胞増殖速度の変化、癌化に対する耐性の変化等が例示できる。これらの継代培養に伴う細胞の性質変化は、細胞の形態学的な変化が認められないまま生じる場合があることが知られている。したがって、従来の幹細胞識別方法では、細胞の性質変化を検出できないことがある。
 上記の継代培養に伴う細胞の性質変化は、遺伝子のエピジェネティックな変化、特にDNAのメチル化修飾状態の変化に起因するとされている。DNAのメチル化修飾状態、またはその発現プロファイルを指標に幹細胞を評価する方法が提案されている。例えば、特許文献2には、各細胞に特徴的な非コードRNAプロファイルを参照プロファイルと比較解析することにより、細胞の多能性などの特性を評価する方法が開示されている。特許文献3には、未分化細胞に特異的な糖鎖に結合するプローブを用いることにより、未分化状態の幹細胞のみを選択的に染色し、幹細胞の分化状態を評価する方法が開示されている。特許文献4には、被験幹細胞から抽出された染色体DNAについて、メチル化シトシンとヒドロキシメチル化シトシンを検出して基準幹細胞と比較することにより、そのメチル化および脱メチル化パターンを解析し、該パターンを幹細胞の継代または分化のステージと関連付ける、幹細胞の識別方法が開示されている。
 一方、既に確立されたDNAのメチル化状態の解析方法として、亜硫酸水素塩(重亜硫酸塩、バイサルファイト、bisulfite)反応を利用した方法がある。この方法は、メチル化DNAの解析に最も汎用されている方法である。一本鎖DNAを亜硫酸水素塩で処理すると、シトシンはスルホン化、加水脱アミノ化、脱スルホン化を経て、ウラシルに変換される。一方、メチル化されたシトシンは、最初に起こるスルホン化の反応速度が極めて遅いため、実際に行われる亜硫酸水素塩処理の反応時間の中ではメチル化シトシンのままである。従って、亜硫酸水素塩処理をしたDNAを用いてPCR(Polymerase Chain Reaction)を行うと、メチル化シトシンはシトシンのままであるが、非メチル化シトシンは、ウラシルからチミンに置き換わって増幅される。このPCR増幅産物の配列中に生じるシトシンとチミンという塩基の違いを利用してメチル化状態を解析する。これを基本原理として汎用されている方法が、特許文献5、非特許文献1に記載のMethylation-Specific PCR法(メチル化特異的PCR解析法)、および非特許文献2、3に記載のバイサルファイトシークエンス法である。
 メチル化特異的PCR解析法は、DNAの亜硫酸水素塩処理後にメチル化配列特異的プライマーと非メチル化配列特異的プライマーを用いたPCR増幅、アガロースゲル電気泳動を順に行い、両プライマーによる増幅産物の有無により対象領域のDNAメチル化状態を判定する方法である。特別な装置なしにメチル化DNAの定量的な解析ができるという点で、現在でも広く使用されるメチル化DNA解析方法であるが、解析に電気泳動法を利用する点で手間と時間がかかるという課題があった。
 バイサルファイトシークエンス法は、DNAの亜硫酸水素塩処理後にメチル化DNAと非メチル化DNAに共通のプライマーを用いたPCR増幅し、得られたPCR産物をTOPO-cloning vector(Invitorogen)などにクローニングした後、シークエンシングによりメチル化の有無を検出するものである。増幅した領域内の全てのCpG配列のメチル化の状態が分かるという利点があるが、解析に労力を要するので、多数の検体の解析には向いていない場合もある。また、例えばヘミメチル化DNAや対立遺伝子でDNAメチル状態が異なる遺伝子等のDNAメチル化率をバイサルファイトシークエンス法を用いて解析する場合において、DNAメチル化率を精度良く算出するためには、多数のクローンをシークエンスする必要がある。すなわち、バイサルファイトシークエンス法を用いてDNAのメチル化状態の変化を解析する場合には、多数の検体を解析しなければならず、非常に多くの時間と労力を必要とするという課題があった。
 イオン交換クロマトグラフィーは、核酸、タンパク質、多糖類といった生体高分子を簡便かつ短時間に精度良く分離分析できる方法として、生化学や医学等の分野において汎用されている。例えば、核酸のPCR増幅産物をイオン交換クロマトグラフィーを用いて分離する場合、一般的には核酸分子中に含まれるリン酸のマイナス電荷を利用して分離するアニオン交換クロマトグラフィーが用いられる。カチオン性の官能基をイオン交換基として有するカラム充填剤が充填されたアニオン交換クロマトグラフィー用カラムは既に市販され、各種研究分野で使用されている。
 さらに、カチオン性の官能基として強カチオン性基および弱カチオン性基の両方を有するカラム充填剤を充填したカラムを用いたイオン交換クロマトグラフィーにより、20merの非メチル化合成オリゴヌクレオチド間における一塩基の相違を分離分析できること、及びDNAのメチル化率の違いにより亜硫酸水素塩処理後のPCR増幅産物を分離分析できることが報告されている(特許文献6及び7)。

 iPS細胞の品質を評価する方法は、前述の通り、miRNA解析、細胞表面マーカーの検出、細胞形態の画像解析、エピゲノム解析等が知られている。しかしながら、iPS細胞のエピジェネティックな変化、特にDNAのメチル化状態の変化を、迅速、簡便、かつハイスループットに評価する方法は実現されていない。
 本発明は、iPS細胞の品質を、遺伝子レベルで迅速、簡便、かつハイスループットに解析する方法の提供を目的とする。
 本発明者らは、初期化処理した細胞からのDNAを亜硫酸水素塩で処理した後、PCRで増幅して得たPCR増幅産物を、イオン交換クロマトグラフィーによって分離した結果、該イオン交換クロマトグラフィーで得られるシグナルのピークの保持時間が、初期化されたiPS細胞と非初期化体細胞との間で異なることを見出した。上記PCR増幅とイオン交換クロマトグラフィーを用いた方法により、細胞の初期化に伴うDNAメチル化の変化を検出することができる。
 さらに、上記PCR増幅とイオン交換クロマトグラフィーを用いた方法は、細胞の初期化の成否;多能性幹細胞(iPS細胞、胚性幹細胞など)の未分化状態が維持されているか否か;および、多能性幹細胞から分化させた体細胞の培養物に未分化の細胞が混入しているか否か、などの判定を可能にする。
 したがって、本発明は以下を提供する。
〔1〕人工多能性幹細胞の品質管理方法であって:
 初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
 該亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
 得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;および、
 該初期化処理された細胞またはその培養物から得た検出シグナルのピークの保持時間が、対照の検出シグナルのピークの保持時間よりも延長している場合に、該初期化処理された細胞を人工多能性幹細胞であると判定すること、
 ここで、該対照の検出シグナルは、初期化処理されていない細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理した後、該プライマーセットを用いてPCR増幅し、得られたPCR増幅産物をイオン交換クロマトグラフィーにかけて得られた検出シグナルである、

〔2〕人工多能性幹細胞の品質管理方法であって:
 初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
 該亜硫酸水素塩によって処理されたDNAを、メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
 得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;および、
 該初期化処理された細胞またはその培養物から得た検出シグナルのピークの保持時間が、対照の検出シグナルのピークの保持時間よりも短縮している場合に、該初期化処理された細胞を人工多能性幹細胞であると判定すること、

〔3〕人工多能性幹細胞の品質管理方法であって:
(1-1)初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
(1-2)初期化処理されていない細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
(2-1)工程(1-1)で得られた亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
(2-2)工程(1-1)で得られた亜硫酸水素塩によって処理されたDNAを、メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;

(1-2)人工多能性幹細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
(2-1)工程(1-1)で得られた亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセット、および/またはメチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;

 本発明は、細胞から抽出されたDNAのメチル化状態を測定することにより、迅速、簡便、かつハイスループットでの多能性幹細胞の品質評価を可能にする。本発明によれば、皮膚線維芽細胞等の分化した体細胞からiPS細胞への初期化誘導によりiPS細胞が樹立されたか否か、樹立した幹細胞の多能性、または分化誘導した細胞の分化状態などを、遺伝子レベルで判定することができる。本発明は、染色体DNAのメチル化状態の差異を検出することにより、従来の形態観察や未分化マーカーの発現解析だけでは評価することができない、細胞のエピジェネティックな状態を解析するものである。

 本明細書において、「幹細胞」とは、自己以外の特殊化(「成熟」と言い換えてもよい)した細胞に分化し得る能力(分化能)と、細胞分裂を経ても自己と同じ性質を持つ細胞を生み出す能力(自己複製能)とを併せ持つ細胞を意味する。幹細胞には、胚性幹細胞(embryonic stem cells;ES細胞)のような多能性の高い幹細胞、成体幹細胞のようなより多能性の低い幹細胞などが含まれる。幹細胞の培養方法としては、培養容器内での接着細胞培養法が一般的に用いられるが、これに限定されない。
 本明細書において、「多能性」とは、三胚葉:内胚葉、中胚葉、または外胚葉のいずれかに分化する能力を意味する。本明細書において、「多能性細胞」は、三胚葉のいずれかに属する細胞に分化することが可能な細胞を意味し、全能性細胞の直接の子孫、胚性幹細胞、成体幹細胞、および人工多能性幹細胞が例示される。
 本明細書において、「未分化状態」とは、幹細胞の特徴である分化能と自己複製能を併せ持つ状態を意味する。ただし、親細胞と娘細胞とで分化能に変化が生じるなど、細胞の性質が変わる場合は、娘細胞は分化したものとする。「未分化状態を維持するための処理」とは、分化能と自己複製能を喪失しないように維持するための処理であって、特に限定されないが、例えば幹細胞培養培地中へのbFGF(basic Fibroblast Growth Factor)やLIF(Leukemia Inhibitory Factor)の添加などの処理が含まれる。
 本明細書において、「人工多能性幹細胞」とは、元来体細胞であって、多能性誘導処理によって三胚葉からなるあらゆる性質をもった細胞に分化し得る能力(多能性)と、自己複製能とを併せ持つに至った細胞を意味する。人工多能性幹細胞は、一般にiPS細胞と称される。また「初期化処理」(「多能性誘導処理」についても同義)は多能性と自己複製能を付与するための処理であって、例えばSox2、Oct3/4、Klf4、Mycの4遺伝子を導入する等の処理が例示できるが、これらに限定されない。
 本明細書において、「分化」とは、幹細胞のような比較的未分化な細胞が変化し、特殊化することをいい、「分化細胞」とは当該特殊化した細胞を意味する。「分化」は、全能性細胞からより多能性の低い幹細胞への分化から、最終分化細胞への分化まで、様々な段階を含む。「分化細胞」としては、生体の体細胞、幹細胞を分化誘導して組織特異的に分化させた細胞などが挙げられる。「分化誘導」とは、幹細胞のような比較的未分化な細胞を特殊化させることをいう。分化誘導のための方法としては、BMP(Bone Morphogenic Protein)およびWnt等の成長因子の細胞培地中への添加、レチノイン酸等の分化誘導因子の細胞培地中への添加、またはMyoD等の遺伝子導入等が例示できるが、これらに限定されない。
 本明細書において「初期化」(リプログラミング;reprogramming)とは、多能性誘導と同義に使用され、DNAメチル化などのエピジェネティックな標識を消去および再構成し、ある細胞の分化状態を未分化な状態にすることを意味する。例えば、細胞の初期化の例としては、分化多能性を持たない細胞から多能性幹細胞を誘導することが挙げられる。また本明細書において「脱分化」とは、ある細胞をより未熟な状態にすることを意味する。脱分化とは、ある細胞が分化して来た最初または途上の状態に戻すことであってもよく、自身が属する胚葉型以外の細胞を生成できない細胞から、他の胚葉の細胞にも分化できる状態になることであってもよい。脱分化には、例えば三胚葉分化能を持たない細胞が、三胚葉分化能を獲得することが含まれる。また脱分化には、多能性幹細胞の生成が含まれる。初期化、または脱分化する方法(初期化処理または脱分化処理)としては、どのような方法であってもよく、例えば国際公開公報第2011/016588号に記載の方法等、公知の方法が適用できる。
 本明細書において、「体細胞」とは、生殖細胞、例えば、卵子、精子など、そのDNAを次世代に直接伝達する細胞以外の細胞を意味する。体細胞には、例えば、成体幹細胞等の多能性を残した細胞、および皮膚線維芽細胞等の最終分化した細胞が含まれる。通常、体細胞の多能性は限定されているか、または体細胞は全く多能性を有しない。本明細書で使用される体細胞は、天然に存在するもの、遺伝的に変更されたもの、またはそれらの培養物であってもよい。
 本明細書において、「脱メチル化遺伝子」とは、そのCpGサイトのDNAが、初期化処理を施す前の体細胞においてはメチル化されているのに対し、初期化処理を施して作製したiPS細胞においてはメチル化されていない遺伝子を意味する。一方、本明細書において、「メチル化遺伝子」とは、そのCpGサイトのDNAが、初期化処理を施す前の体細胞においてはメチル化されていないのに対し、初期化処理を施して作製したiPS細胞においてはメチル化されている遺伝子を意味する。例えば、脱メチル化遺伝子としては、NANOG、Oct3/4、RAB25、SALL4、およびSLC22A3が例示でき、メチル化遺伝子としては、GBP3、SP100、LYST、UBE1Lが例示できる。
 NANOG遺伝子はRefSeq ID:NP_079141で特定されるタンパク質(homeobox protein NANOG isoform 1)をコードする遺伝子である。Oct3/4遺伝子はRefSeq ID:NP_002692で特定されるタンパク質(Octamer-binding transcription factor 3;Octamer-binding transcription factor 4;POU domain、class 5、transcription factor 1)をコードする遺伝子である。RAB25遺伝子はRefSeq ID:NP_065120で特定されるタンパク質(ras-related protein Rab-25)をコードする遺伝子である。SALL4遺伝子はRefSeq ID:NP_065169で特定されるタンパク質(sal-like protein 4)をコードする遺伝子である。GBP3遺伝子はRefSeq ID:NP_060754で特定されるタンパク質(guanylate-binding protein 3)をコードする遺伝子である。SP100遺伝子はRefSeq ID:NP_001073860またはNP_003104で特定されるタンパク質(nuclear autoantigen Sp-100)をコードする遺伝子である。LYST遺伝子はRefSeq ID:AAI44703で特定されるタンパク質(lysosomal trafficking regulator、CHS1)をコードする遺伝子である。UBE1L遺伝子はRefSeq ID:AAG49557で特定されるタンパク質(ubiquitin-activating enzyme E1-like)をコードする遺伝子である。SLC22A3遺伝子はRefSeq ID:NP_068812で特定されるタンパク質(Solute carrier family 22 member 3)をコードする遺伝子である。
 本明細書において、「DNAメチル化」とは、DNAにおいて、シトシンの5位の炭素がメチル化されることを意味する。また本明細書において、DNAの「メチル化を検出する」とは、検出の対象とするDNAにおけるメチル化DNAの存在の有無もしくは存在量、存在量の比、または当該DNAのメチル化率を測定することを意味する。本明細書において、「DNAメチル化率」とは、検出の対象とするDNAにおいてCpGサイトのシトシンがメチル化されている割合を意味し、例えば、検出の対象とする特定のDNAのCpGアイランドにおける、全シトシン数(メチル化シトシンおよび非メチル化シトシン)に対するメチル化シトシン数の比率にて表すことができる。
 本明細書において、「CpGサイト」とは、DNA中でシトシン(C)とグアニン(G)との間がホスホジエステル結合(p)している部位のことを意味する。また本明細書において、「CpG領域(またはCpGアイランド)」とは、ホスホジエステル結合(p)を介したシトシン(C)-グアニン(G)の2塩基配列(すなわちCpGサイト)が高頻度で出現する領域をいう。CpGアイランドは、遺伝子上流のプロモーター領域に存在することが多い。本明細書において、「(ある)遺伝子のCpG領域」とは、好ましくは、当該遺伝子のコード領域またはそれに近い領域に存在するCpG領域を意味し、または「(ある)遺伝子のCpGサイト」とは、好ましくは、当該遺伝子のコード領域またはそれに近い領域に存在するCpGサイト、より好ましくは上記CpG領域に含まれるCpGサイトを意味する。また好ましくは、「(ある)遺伝子のCpGサイトまたはCpG領域」とは、当該遺伝子のプロモーターおよびその周辺領域に存在するCpGサイトまたはCpG領域を意味する。本明細書において、「(ある)遺伝子のプロモーターおよびその周辺領域」とは、プロモーター領域とその下流に隣接するexon領域および当該exon領域に隣接するイントロン領域を意味する。特定の遺伝子のCpGサイトまたはCpG領域は、MassARRAY法、パイロシークエンシング等の方法に基づいて同定することができる。
 本発明においては、被験細胞の脱メチル化遺伝子またはメチル化遺伝子におけるDNAメチル化を指標に、被験細胞が多能性幹細胞であるか否かを判定する。脱メチル化遺伝子のDNAの脱メチル化およびメチル化遺伝子のDNAのメチル化は、いずれも該被験細胞が初期化されたこと、すなわち該被験細胞が多能性幹細胞であることを意味する。
 本発明において、DNAメチル化の検出は、目的DNAの亜硫酸水素塩処理、PCR増幅、およびイオン交換クロマトグラフィー分析を用いた方法により行われる。当該イオン交換クロマトグラフィーでの検出シグナルのピークの高さや保持時間を指標に、目的DNAがメチル化しているか否かを判定することができる。検出シグナルのピークの保持時間は、DNAメチル化率と関係する;すなわち、保持時間の延長は、DNAメチル化率の低下を表し、反対に保持時間の短縮は、DNAのメチル化率の上昇を表す。一方、検出シグナルにおいてメチル化率の高いDNAに由来するピークが高ければ、メチル化DNAの存在比率が高いことを表す。
 好ましくは、当該被験細胞群からの検出シグナルは、対照細胞群からの検出シグナルと比較される。対照細胞群としては、陰性対照としては、最終分化した成体組織細胞、初期化処理されていない体細胞などが挙げられ、陽性対照としては、多能性の幹細胞、樹立された人工多能性幹細胞などが挙げられる。被験細胞群からの検出シグナルが対照細胞群からの検出シグナルと異なるパターンを有していれば、被験細胞群の目的DNAは、対照細胞群と比べて脱メチル化またはメチル化したと判定される。一方で、被験細胞群からの検出シグナルが対照細胞群からの検出シグナルと同等のパターンを有していれば、被験細胞群と対照細胞群のDNAメチル化状態は同等であると判定される。
 したがって一実施形態において、本発明は、以下を含む人工多能性幹細胞の品質管理方法を提供する:
 初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
 該亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
 得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;および、
 該初期化処理された細胞またはその培養物から得た検出シグナルのピークの保持時間が、対照の検出シグナルのピークの保持時間よりも延長している場合に、該初期化処理された細胞を人工多能性幹細胞であると判定すること、
 ここで、該対照の検出シグナルは、初期化処理されていない細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理した後、該プライマーセットを用いてPCR増幅し、得られたPCR増幅産物をイオン交換クロマトグラフィーにかけて得られた検出シグナルである。
 別の一実施形態において、本発明は、以下を含む人工多能性幹細胞の品質管理方法を提供する:
 初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
 該亜硫酸水素塩によって処理されたDNAを、メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
 得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;および、
 該初期化処理された細胞またはその培養物から得た検出シグナルのピークの保持時間が、対照の検出シグナルのピークの保持時間よりも短縮している場合に、該初期化処理された細胞を人工多能性幹細胞であると判定すること、
 ここで、該対照の検出シグナルは、初期化処理されていない細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理した後、該プライマーセットを用いてPCR増幅し、得られたPCR増幅産物をイオン交換クロマトグラフィーにかけて得られた検出シグナルである。
 さらなる実施形態において、本発明は、以下を含む人工多能性幹細胞の品質管理方法を提供する:
(1)初期化処理された細胞またはその培養物から調製されたゲノムDNA、ならびに初期化処理されていない細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
(2)工程(1)で得られた亜硫酸水素塩によって処理された各DNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてそれぞれPCR増幅すること;

 なお別の実施形態においては、上記初期化処理されていない細胞を対照として用いる方法と、上記人工多能性幹細胞を対照として用いる方法とを組み合わせて、上記初期化処理された細胞が人工多能性幹細胞であるか否かを判定してもよい。
 本発明の方法において被験対象となる「初期化処理された細胞」としては、初期化処理を施された有核の細胞が好ましく、より好ましくは、初期化処理を施された組織細胞、例えば初期化処理を施された皮膚線維芽細胞、初期化処理を施された末梢血細胞などが挙げられる。初期化処理としては、細胞の初期化を誘導することができる処理であれば特に限定されないが、例えば、iPS細胞の作製手順(例えば、特許第5467223号公報を参照することができるが、これに限定されない)に従って遺伝子導入することが挙げられる。
 本発明の方法において対照となる、「初期化処理されていない細胞」としては、上記初期化処理された細胞と同じ種類の細胞であって、初期化処理が施されていないものが使用され得る。また、本発明の方法において対照となる、「人工多能性幹細胞」としては、樹立された人工多能性幹細胞株由来の細胞、初期化が確認された人工多能性幹細胞などが使用され得る。
 本発明に用いられる幹細胞、分化細胞などの「細胞」のソースとなる生物としては、ヒトに限定されず、ヒト以外の哺乳動物、例えば、サル、類人猿、イヌ、マウス、ラット、ブタ、ヤギ、モルモット、さらには鳥類、魚類等が挙げられる。
 上記「細胞」および「細胞の培養物」からゲノムDNAを調製する方法としては、特に制限はなく、公知の手法を適宜選択して用いることができる。DNAを調製する公知の方法としては、フェノールクロロホルム法、または市販のDNA抽出キット、例えば後述するDNeasy Blood & Tissue Kit(Qiagen社製)や、QIAamp DNA Mini kit(Qiagen社製)、Clean Columns(NexTec社製)、AquaPure(Bio-Rad社製)、ZR Plant/Seed DNA Kit(Zymo Research社製)、prepGEM(ZyGEM社製)、BuccalQuick(TrimGen社製)などを用いるDNA抽出方法等が挙げられる。
 本発明の方法においては、抽出したゲノムDNAを亜硫酸水素塩で処理する。DNAの亜硫酸水素塩処理の方法としては、特に制限はなく、公知の手法を適宜選択して用いることができる。亜硫酸水素塩処理のための公知の方法としては、例えば、後述するEZ DNA Methylation-Lightning Kit(ZYMO Research社製)や、EpiTect Bisulfite Kit(48)(Qiagen社製)、MethylEasy(Human Genetic Signatures Pty社製)、Cells-to-CpG Bisulfite Conversion Kit(Applied Biosystems社製)、CpGenome Turbo Bisulfite Modification Kit(MERCK MILLIPORE社製)などの市販のキットを用いる方法が挙げられる。
 次いで、亜硫酸水素塩によって処理されたDNAを、PCRによって増幅する。PCR増幅の方法としては特に制限はなく、増幅対象のDNAの配列、長さ、量などに応じて、公知の手法を適宜選択して用いることができる。
 上記PCRでは、脱メチル化遺伝子およびメチル化遺伝子のいずれか一方または両方の遺伝子のCpG領域のDNAを増幅する。好ましくは、脱メチル化遺伝子としては、NANOG、Oct3/4、RAB25、SALL4、およびSLC22A3からなる群より選択される1つ以上の遺伝子が挙げられ、メチル化遺伝子としては、SP100、およびUBE1Lからなる群より選択される1つ以上の遺伝子が挙げられる。より好ましくは、クロマトグラフィーによる検出シグナルの保持時間差が大きく、ピーク形状が良好であるRAB25遺伝子、SALL4遺伝子、およびSLC22A3遺伝子からなる群より選択される1つ以上が選択される。なお、「ピーク形状が良好である」とは、一般的に、ピークがおおよそ対称であり、ピークのリーディングおよびテーリングが認められず、ピークにショルダーがなく、ピークが鋭いこと等を示す。
 PCR増幅産物の鎖長は、PCRの増幅時間の短縮、ならびにイオン交換クロマトグラフィーでの分析時間の短縮や分離性能の維持等の要素を勘案して適宜選択することができる。例えば、CpGサイトが多いDNAの亜硫酸水素塩物を鋳型に用いる場合のPCR増幅産物の鎖長は、1000bp以下が好ましく、700bp以下がより好ましく、500bp以下がさらに好ましい。一方、CpGサイトが少ないDNAの亜硫酸水素塩物を鋳型に用いる場合のPCR増幅産物の鎖長は、好ましくは1000bp、より好ましくは700bp、さらに好ましくは500bpを上限とし、PCRにおける非特異的ハイブリダイズを避けられる15mer付近のプライマーを使用する場合のPCR増幅産物の鎖長である30~40bpが下限となる。本発明で使用される脱メチル化遺伝子またはメチル化遺伝子領域においては、PCR増幅産物の鎖長は、例えば100~500bpが好ましく、250~450bpがより好ましい。一方で、PCR増幅産物中におけるCpGサイトに相当する領域の含有率がリッチになるようにプライマーを設計するのが好ましい。例えば、CpGサイトのシトシンに由来する塩基の数が、PCR増幅産物の塩基数(鎖長)に対して2%以上含まれるのが好ましく、5%以上含まれるのがより好ましい。一方で、本発明の方法においては、PCR増幅産物に初期化処理の前後でメチル化状態が変化するCpGサイトのシトシンに由来する塩基が最低3個、好ましくは3~15個含まれていれば、後述するイオン交換クロマトグラフィー分析によりDNAメチル化率の変化を検出することができる。
 本発明の方法で使用される、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットの好ましい例としては、表1に記載のプライマーセットが挙げられる。また本発明の方法で使用される、メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットの好ましい例としては、表2に記載のプライマーセットが挙げられる。

 続いて、得られたPCR増幅産物をイオン交換クロマトグラフィーにかける。本発明で行われるイオン交換クロマトグラフィーは、アニオン交換クロマトグラフィーが好適である。本発明で行われるイオン交換クロマトグラフィーに用いるカラムの充填剤としては、表面に強カチオン性基を有する基材粒子であれば特に限定されないが、特許文献6に示される充填剤表面に強カチオン性基と弱カチオン性基の両方を有する基材粒子が好ましい。
 本明細書において、上記強カチオン性基とは、pHが1から14の広い範囲で解離するカチオン性基を意味する。すなわち、上記強カチオン性基は、水溶液のpHに影響を受けず解離した(カチオン化した)状態を保つことが可能である。
 上記強カチオン性基としては、4級アンモニウム基が挙げられる。具体的には例えば、トリメチルアンモニウム基、トリエチルアンモニウム基、ジメチルエチルアンモニウム基等のトリアルキルアンモニウム基等が挙げられる。また、上記強カチオン性基のカウンターイオンとしては、例えば、塩化物イオン、臭化物イオン、ヨウ化物イオン等のハロゲン化物イオンが挙げられる。
 上記基材粒子の表面に導入される上記強カチオン性基量は、特に限定されないが、充填剤の乾燥重量あたりの好ましい下限は1μeq/g、好ましい上限は500μeq/gである。上記強カチオン性基量が1μeq/g未満であると、保持力が弱く分離性能が悪くなることがある。上記強カチオン性基量が500μeq/gを超えると、保持力が強くなり過ぎてPCR増幅産物を容易に溶出させることができず、分析時間が長くなりすぎる等の問題が生じることがある。
 本明細書において、上記弱カチオン性基とは、pKaが8以上のカチオン性基を意味する。すなわち、上記弱カチオン性基は、水溶液のpHによる影響を受け、解離状態が変化する。すなわち、pHが8より高くなると、上記弱カチオン性基のプロトンは解離し、プラスの電荷を持たない割合が増える。逆にpHが8より低くなると、上記弱カチオン性基はプロトン化し、プラスの電荷を持つ割合が増える。
 上記弱カチオン性基としては、例えば、3級アミノ基、2級アミノ基、1級アミノ基等が挙げられる。なかでも、3級アミノ基であることが望ましい。
 上記基材粒子の表面に導入される上記弱カチオン性基量は、特に限定されないが、充填剤の乾燥重量あたりの好ましい下限は0.5μeq/g、好ましい上限は500μeq/gである。上記弱カチオン性基量が0.5μeq/g未満であると、少なすぎて分離性能が向上しないことがある。上記弱カチオン性基量が500μeq/gを超えると、強カチオン性基と同様保持力が強くなり過ぎてPCR増幅産物を容易に溶出させることができず、分析時間が長くなりすぎる等の問題が生じることがある。
 上記基材粒子表面の強カチオン性基または弱カチオン性基量は、アミノ基に含まれる窒素原子を定量することにより測定することができる。窒素を定量する方法として例えばケルダール法が挙げられる。後述の実施例に記載の充填剤の場合には、まず、重合後に強カチオン性基に含まれる窒素を定量し、次いで、弱カチオン性基を導入した後の強カチオン性基と弱カチオン性基に含まれる窒素を定量することにより、後から導入した弱カチオン性基量を算出することができる。このように定量することにより、充填剤を調製する際に、強カチオン性基量および弱カチオン性基量を上記範囲内に調整することができる。
 上記基材粒子としては、例えば、重合性単量体等を用いて得られる合成高分子微粒子、シリカ系等の無機微粒子等を用いることができるが、合成有機高分子からなる疎水性架橋重合体粒子であることが望ましい。
 上記疎水性架橋重合体は、少なくとも1種の疎水性架橋性単量体と少なくとも1種の反応性官能基を有する単量体を共重合して得られる疎水性架橋重合体、少なくとも1種の疎水性架橋性単量体と少なくとも1種の反応性官能基を有する単量体と少なくとも1種の疎水性非架橋性単量体とを共重合して得られる疎水性架橋重合体のいずれであってもよい。
 上記疎水性架橋性単量体としては、単量体1分子中にビニル基を2個以上有するものであれば特に限定されず、例えば、エチレングリコールジ(メタ)アクリレート、ポリエチレングリコールジ(メタ)アクリレート、プロピレングリコールジ(メタ)アクリレート、ポリプロピレングリコールジ(メタ)アクリレート等のジ(メタ)アクリル酸エステル、トリメチロールメタントリ(メタ)アクリレート、テトラメチロールメタントリ(メタ)アクリレート等のトリ(メタ)アクリル酸エステル若しくはテトラ(メタ)アクリル酸エステル、またはジビニルベンゼン、ジビニルトルエン、ジビニルキシレン、ジビニルナフタレン等の芳香族系化合物が挙げられる。なお、本明細書において上記(メタ)アクリレートとは、アクリレートまたはメタクリレートを意味し、(メタ)アクリルとは、アクリルまたはメタクリルを意味する。
 上記反応性官能基を有する単量体としては、グリシジル(メタ)アクリレート、イソシアネートエチル(メタ)アクリレート等が挙げられる。
 上記疎水性非架橋性単量体としては、疎水性の性質を有する非架橋性の重合性有機単量体であれば特に限定されず、例えば、メチル(メタ)アクリレート、エチル(メタ)アクリレート、ブチル(メタ)アクリレート、t-ブチル(メタ)アクリレート等の(メタ)アクリル酸エステルや、スチレン、メチルスチレン等のスチレン系単量体が挙げられる。
 上記疎水性架橋重合体が、上記疎水性架橋性単量体と上記反応性官能基を有する単量体とを共重合して得られるものである場合、上記疎水性架橋重合体における上記疎水性架橋性単量体に由来するセグメントの含有割合の好ましい下限は10重量%、より好ましい下限は20重量%である。
 本発明で用いるイオン交換クロマトグラフィー用充填剤は、上記基材粒子の表面に、上記強カチオン性基と上記弱カチオン性基とを有する重合体層を有するものであることが好ましい。また、上記強カチオン性基と上記弱カチオン性基とを有する重合体において、上記強カチオン性基と上記弱カチオン性基とはそれぞれ独立した単量体に由来するものであることが好ましい。具体的には、本発明で用いるイオン交換クロマトグラフィー用充填剤は、上記疎水性架橋重合体粒子と、上記疎水性架橋重合体粒子の表面に共重合された強カチオン性基を有する親水性重合体の層とからなる被覆重合体粒子の表面に、弱カチオン性基が導入されたものであることが好適である。
 上記強カチオン性基を有する親水性重合体は、強カチオン性基を有する親水性単量体から構成されるものであり、1種以上の強カチオン性基を有する親水性単量体に由来するセグメントを含有すればよい。すなわち、上記強カチオン性基を有する親水性重合体を製造する方法としては、強カチオン性基を有する親水性単量体を単独で重合させる方法、2種以上の強カチオン性基を有する親水性単量体を共重合させる方法、強カチオン性基を有する親水性単量体と強カチオン性基を有しない親水性単量体を共重合させる方法等が挙げられる。
 上記強カチオン性基を有する親水性単量体としては、4級アンモニウム基を有するものであることが好ましい。具体的には例えば、メタクリル酸エチルトリエチルアンモニウムクロリド、メタクリル酸エチルジメチルエチルアンモニウムクロリド、メタクリル酸エチルジメチルベンジルアンモニウムクロリド、アクリル酸エチルジメチルベンジルアンモニウムクロリド、アクリル酸エチルトリエチルアンモニウムクロリド、アクリル酸エチルジメチルエチルアンモニウムクロリド、アクリルアミドエチルトリメチルアンモニウムクロリド、アクリルアミドエチルトリエチルアンモニウムクロリド、アクリルアミドエチルジメチルエチルアンモニウムクロリド等が挙げられる。
 上記被覆重合体粒子の表面に上記弱カチオン性基を導入する方法としては、公知の方法を用いることができる。具体的には例えば、上記弱カチオン性基として3級アミノ基を導入する方法としては、グリシジル基を有する単量体に由来するセグメントを有する疎水性架橋重合体からなる疎水性架橋重合体粒子の表面において上記強カチオン性基を有する親水性単量体を共重合し、次いでグリシジル基に3級アミノ基を有する試薬を反応させる方法;イソシアネート基を有する単量体に由来するセグメントを有する疎水性架橋重合体からなる疎水性架橋重合体粒子の表面において上記強カチオン性基を有する親水性単量体を共重合し、次いで、イソシアネート基に3級アミノ基を有する試薬を反応させる方法;上記疎水性架橋重合体粒子の表面において上記強カチオン性基を有する親水性単量体と3級アミノ基を有する単量体とを共重合する方法;3級アミノ基を有するシランカップリング剤を用いて上記強カチオン性基を有する親水性重合体の層を有する被覆重合体粒子の表面に3級アミノ基を導入する方法;カルボキシ基を有する単量体に由来するセグメントを有する疎水性架橋重合体からなる疎水性架橋重合体粒子の表面において上記強カチオン性基を有する親水性単量体を共重合し、次いで、カルボキシ基と3級アミノ基を有する試薬とを、カルボジイミドを用いて縮合させる方法;エステル結合を有する単量体に由来するセグメントを有する疎水性架橋重合体からなる疎水性架橋重合体粒子の表面において上記強カチオン性基を有する親水性単量体を共重合し、エステル結合部を加水分解した後、次いで、加水分解によって生成したカルボキシ基と3級アミノ基を有する試薬とを、カルボジイミドを用いて縮合させる方法等が挙げられる。なかでも、グリシジル基を有する単量体に由来するセグメントを有する疎水性架橋重合体からなる疎水性架橋重合体粒子の表面において上記強カチオン性基を有する親水性単量体を共重合し、次いで、グリシジル基に3級アミノ基を有する試薬を反応させる方法や、イソシアネート基を有する単量体に由来するセグメントを有する疎水性架橋重合体からなる疎水性架橋重合体粒子の表面において上記強カチオン性基を有する親水性単量体を共重合し、次いで、イソシアネート基に3級アミノ基を有する試薬を反応させる方法が好ましい。
 グリシジル基やイソシアネート基等の反応性官能基に反応させる上記3級アミノ基を有する試薬としては、3級アミノ基と、反応性官能基に反応可能な官能基を有する試薬であれば、特に限定されない。上記反応性官能基に反応可能な官能基としては、例えば、1級アミノ基、水酸基等が挙げられる。なかでも、末端に1級アミノ基を有している基が好ましい。当該官能基を有する具体的な試薬としては、N,N-ジメチルアミノメチルアミン、N,N-ジメチルアミノエチルアミン、N,N-ジメチルアミノプロピルアミン、N,N-ジメチルアミノブチルアミン、N,N-ジエチルアミノエチルアミン、N,N-ジエチルアミノプロピルエチルアミン、N,N-ジエチルアミノブチルアミン、N,N-ジエチルアミノペンチルアミン、N,N-ジエチルアミノヘキシルアミン、N,N-ジプロピルアミノブチルアミン、N,N-ジブチルアミノプロピルアミン等が挙げられる。
 上記強カチオン性基、好ましくは4級アンモニウム塩と、上記弱カチオン性基、好ましくは3級アミノ基との相対的な位置関係は、上記強カチオン性基が上記弱カチオン性基よりも基材粒子の表面から遠い位置、即ち外側にあることが好ましい。例えば、上記弱カチオン性基は基材粒子表面から30Å以内にあり、上記強カチオン性基は基材粒子表面から300Å以内で、かつ、弱カチオン性基よりも外側にあることが好ましい。
 本発明で用いるイオン交換クロマトグラフィー用充填剤に使用される上記基材粒子の平均粒子径は、特に限定されないが、好ましい下限は0.1μm、好ましい上限は20μmである。上記平均粒子径が0.1μm未満であると、カラム内が高圧になりすぎて分離不良を起こすことがある。上記平均粒子径が20μmを超えると、カラム内のデッドボリュームが大きくなりすぎて分離不良を起こすことがある。なお、本明細書において上記平均粒子径は体積平均粒子径を示し、粒度分布測定装置(AccuSizer780/Particle Sizing Systems社製など)を用いて測定することができる。
 本発明で行われるイオン交換クロマトグラフィーに用いる溶離液の組成としては、公知の条件を用いることができる。
 上記溶離液に用いる緩衝液としては、公知の塩化合物を含む緩衝液類や有機溶媒類を用いることが好ましく、具体的には例えば、トリス塩酸緩衝液、トリスとEDTAからなるTE緩衝液、トリスとホウ酸とEDTAからなるTBA緩衝液等が挙げられる。
 上記溶離液のpHは特に限定されないが、好ましい下限は5、好ましい上限は10である。この範囲に設定することで、上記弱カチオン性基も効果的にイオン交換基(アニオン交換基)として働くと考えられる。上記溶離液のpHのより好ましい下限は6、より好ましい上限は9である。
 上記溶離液に含まれる塩としては、例えば、塩化ナトリウム、塩化カリウム、臭化ナトリウム、臭化カリウム等のハロゲン化物とアルカリ金属とからなる塩;塩化カルシウム、臭化カルシウム、塩化マグネシウム、臭化マグネシウム等のハロゲン化物とアルカリ土類金属とからなる塩;過塩素酸ナトリウム、過塩素酸カリウム、硫酸ナトリウム、硫酸カリウム、硫酸アンモニウム、硝酸ナトリウム、硝酸カリウム等の無機酸塩、等を用いることができる。また、酢酸ナトリウム、酢酸カリウム、コハク酸ナトリウム、コハク酸カリウム等の有機酸塩を用いることもできる。上記塩は、いずれか単独または組み合わせて使用され得る。
 上記溶離液の塩濃度としては、分析条件に合わせ適宜調整すればよいが、好ましい下限は10mmol/L、好ましい上限は2000mmol/Lであり、より好ましい下限は100mmol/L、より好ましい上限は1500mmol/Lである。
 さらに、本発明で用いるイオン交換クロマトグラフィーに使用される溶離液には、分離性能をさらに高めるためにアンチカオトロピックイオンが含まれている。アンチカオトロピックイオンは、カオロトピックイオンとは逆の性質を有し、水和構造を安定化させる働きがある。そのため、充填剤と核酸分子との間の疎水性相互作用を強める効果がある。本発明で用いるイオン交換クロマトグラフィーの主たる相互作用は静電的相互作用であるが、加えて、疎水性相互作用の働きも利用することにより分離性能が高まる。
 上記溶離液に含まれるアンチカオトロピックイオンとしては、リン酸イオン(PO4 3-)、硫酸イオン(SO4 2-)、アンモニウムイオン(NH4 +)、カリウムイオン(K+)、ナトリウムイオン(Na+)などが挙げられる。これらのイオンの組合せの中でも、硫酸イオンおよびアンモニウムイオンが好適に用いられる。上記アンチカオトロピックイオンは、いずれか単独または組み合わせて使用され得る。なお、上述のアンチカオトロピックイオンの一部には、上記溶離液に含まれる塩や緩衝液の成分が含まれる。このような成分を使用する場合、溶離液に含まれる塩としての性質または緩衝能と、アンチカオトロピックイオンとしての性質の両方を具備するので、本発明には好適である。
 本発明で用いるイオン交換クロマトグラフィー用溶離液におけるアンチカオトロピックイオンの分析時の濃度は、分析対象物に合わせて適宜調整すればよいが、アンチカオトロピック塩として2000mmol/L以下であることが望ましい。具体的には、アンチカオトロピック塩の濃度を0~2000mmol/Lの範囲でグラジエント溶出させる方法を挙げることができる。従って、分析開始時のアンチカオトロピック塩の濃度は0mmol/Lである必要はなく、また、分析終了時のアンチカオトロピック塩の濃度も2000mmol/Lである必要はない。上記グラジエント溶出の方法は、低圧グラジエント法であっても高圧グラジエント法であってもよいが、高圧グラジエント法による精密な濃度調整を行いながら溶出させる方法が好ましい。
 上記アンチカオトロピックイオンは、溶出に用いる溶離液のうちの1種のみに添加してもよいが、複数種の溶離液に添加してもよい。また上記アンチカオトロピックイオンは、充填剤とPCR増幅産物との間の疎水性相互作用を強める効果または緩衝能と、PCR増幅産物をカラムから溶出させる効果の両方の役割を備えていても良い。
 本発明で行われるイオン交換クロマトグラフィーでPCR増幅産物を分析する際のカラム温度は、好ましくは30℃以上であり、より好ましくは40℃以上であり、さらに好ましくは45℃以上である。イオン交換クロマトグラフィーのカラム温度が30℃未満であると充填剤とPCR増幅産物との間の疎水性相互作用が弱くなり、所望の分離効果を得ることが難しくなる。イオン交換クロマトグラフィーのカラム温度が45℃未満である場合、メチル化DNAの亜硫酸水素塩処理物のPCR増幅産物(メチル化DNAサンプル)と非メチル化DNAの亜硫酸水素塩処理物のPCR増幅産物(非メチル化DNAサンプル)との保持時間の差が小さい。さらに、カラム温度が55℃以上、好ましくは60℃以上では、メチル化DNAサンプルと非メチル化DNAサンプルの間の保持時間の差がさらに広がり、かつそれぞれのピークもより明瞭になるので、より精度のよいDNAのメチル化の検出が可能になる。
 さらに、イオン交換クロマトグラフィーのカラム温度が高くなると、メチル化DNAサンプルと非メチル化DNAサンプルとが明瞭に分離されるので、サンプルDNA中のメチル化DNAと非メチル化DNAの存在比率に従って両者の保持時間のピーク面積またはピーク高さに差異が生じやすくなる。したがって、カラム温度を高くすれば、メチル化DNAサンプルと非メチル化DNAサンプルの間の保持時間のピークの面積または高さに基づいて、サンプルDNA中のメチル化DNAおよび非メチル化DNAそれぞれの存在量や存在比率を測定することがより容易になる。
 一方、イオン交換クロマトグラフィーのカラム温度が90℃以上になると、PCR増幅産物中の核酸分子の二本鎖が乖離するため分析上好ましくない。さらに、カラム温度が100℃以上になると、溶離液の沸騰が生じる恐れがあるため分析上好ましくない。したがって、本発明で行われるイオン交換クロマトグラフィーでPCR増幅産物を分析する際のカラム温度は、30℃以上90℃未満であればよく、好ましくは40℃以上90℃未満であり、より好ましくは45℃以上90℃未満であり、さらに好ましくは55℃以上90℃未満であり、さらにより好ましくは55℃以上85℃以下であり、なお好ましくは60℃以上85℃以下である。
 上記イオン交換クロマトグラフィーカラムへの試料注入量は、特に限定されずカラムのイオン交換容量および試料濃度に応じて適宜調整すればよい。流速は0.1mL/minから3.0mL/minが好ましく、0.5mL/minから1.5mL/minがより好ましい。流速が遅くなると分離の向上が期待できるが、遅くなりすぎると分析に長時間を要したり、ピークのブロード化による分離性能の低下を招く恐れがある。逆に流速が早くなると分析時間の短縮という面においてはメリットがあるが、ピークが圧縮されるため分離性能の低下を招く。よって、カラムの性能によって適宜調整されるパラメータではあるが、上記流速の範囲に設定することが望ましい。各サンプルの保持時間は、各サンプルについて予備実験を行うことによって予め決定することができる。送液方法はリニアグラジエント溶出法やステップワイズ溶出法など公知の送液方法を用いることができるが、本発明における送液方法としてはリニアグラジエント溶出法が好ましい。グラジエント(勾配)の大きさは溶出に用いる溶離液を0%から100%の範囲で、カラムの分離性能および分析対象物(ここではPCR増幅産物)の特性に合わせ適宜調整すればよい。
 本発明においては、上述した手順で亜硫酸水素塩処理したDNAのPCR増幅産物をイオン交換クロマトグラフィーにかけることによって、細胞から調製したゲノムDNAにおけるDNAメチル化を検出する。
 DNAを亜硫酸水素塩処理した場合、当該DNA中の非メチル化シトシンはウラシルに変換されるが、メチル化シトシンはシトシンのままである。亜硫酸水素塩処理したDNAをPCR増幅すると、非メチル化シトシン由来のウラシルは、さらにチミンに置き換わるため、メチル化DNAと非メチル化DNAとの間で、シトシンとチミンの存在比率に差が生じる。したがって、PCR増幅産物中のDNAは、もとになるDNAのメチル化率に応じた異なる配列を有する。上記PCR増幅産物をイオン交換クロマトグラフィーにかけると、当該増幅産物中に含まれるDNAの塩基配列に応じて、異なるシグナルを示すクロマトグラムが得られる。したがって、サンプルDNAのイオン交換クロマトグラフィーで得られた検出シグナルに基づいて、DNAのメチル化を検出することができる。
 すなわち、細胞から抽出したDNAがメチル化しているほど、上記PCR増幅産物から得られた検出シグナルのピークの保持時間は短くなり、逆にメチル化の程度が低ければ、検出シグナルのピークの保持時間は長くなる。また、各検出シグナルのピークの高さは、該ピークに相当するメチル化率を有するDNAの存在比率が高いことを表す。
 例えば、皮膚線維芽細胞等の分化細胞に初期化処理を施しiPS細胞を作製する場合において、初期化が正常に行われると、脱メチル化遺伝子領域のCpG領域のメチル化シトシンが脱メチル化される。すなわち、脱メチル化遺伝子領域のメチル化率は、初期化処理を施していない該分化細胞よりiPS細胞のほうが低値となる。そのため、脱メチル化遺伝子についてのクロマトグラフィー分析においては、該分化細胞由来の検出シグナルのピークがiPS細胞由来の検出シグナルのピークよりも早い保持時間に検出される。
 一方、該分化細胞の初期化が正常に行われると、メチル化遺伝子領域のCpG領域の非メチル化シトシンはメチル化される。すなわち、メチル化遺伝子領域のメチル化率は、初期化処理を施していない該分化細胞よりiPS細胞のほうが高値となる。そのため、メチル化遺伝子についてのクロマトグラフィー分析においては、iPS細胞由来の検出シグナルのピークが該分化細胞由来の検出シグナルのピークよりも早い保持時間に検出される。
 本発明の方法において、クロマトグラフィーによる検出シグナルのピークの有無を判定する方法としては、既存のデータ処理ソフトウェア、例えばLCsolution(島津製作所)、GRAMS/AI(サーモフィッシャーサイエンティフィック社)、IgorPro(WaveMetrics社)などを用いたピーク検出が挙げられる。LCsolutionを用いたピークの有無の判定方法を例示すると、具体的には、まずピークを検出させたい保持時間の区間を指定する。次に、ノイズなど不要なピークを除去するために、各種パラメータを設定する。例えば、パラメータ「WIDTH」を不要なピークの半値幅よりも大きくする、パラメータ「SLOPE」を不要なピークの立ち上り傾斜より大きくする、パラメータ「DRIFT」の設定を変えることにより分離度の低いピークを垂直分割するかベースライン分割するか選択する、などが挙げられる。パラメータの値は、分析条件、選択した遺伝子マーカーの種類、検体の量などにより、異なるクロマトグラムが得られるため、クロマトグラムに応じて適切な値を設定すればよい。
 クロマトグラフィーにより得られた検出シグナルのピークの保持時間の差異の有無は、前記データ処理ソフトウェアにより得られたそれぞれの検出シグナルのピークトップの保持時間を比較することによって判定する。2つの検出シグナルの間での保持時間の差が、好ましくは2秒以上ある場合、より好ましくは5秒以上ある場合、該2つのシグナルの保持時間には差異があると判断される。一方、2つの検出シグナルの間での保持時間の差が、好ましくは2秒未満、より好ましくは1秒未満である場合、該2つのシグナルの保持時間には差異がないと判断される。
 クロマトグラフィーにより得られた検出シグナルのピークの保持時間は、PCR増幅産物、クロマトグラフィーの条件などに依存して変動し得る。したがって、対照細胞からのクロマトグラフィーによる検出シグナルは、被験細胞から検出シグナルを取得する毎に新たに取得することが好ましいが、別途所定の条件下で取得して、これを対照データとして保存しておき、必要に応じて参照してもよい。
 本発明の方法においては、各遺伝子領域ごとに、初期化処理を施した被験細胞に由来する細胞の検出シグナルのピークの保持時間を、iPS細胞(陽性対照)、ヒト皮膚線維芽細胞等の分化細胞(陰性対照)、あるいはその両方の検出シグナルのピークの保持時間と比較する。保持時間が被験細胞と陰性対照との間で異なれば、被験細胞は、分化細胞よりも脱メチル化遺伝子領域のDNAが脱メチル化されている、またはメチル化遺伝子領域のDNAがメチル化されている、つまり、被験細胞は初期化されたiPS細胞である。あるいは、保持時間が被験細胞と陽性対照との間で差異がなければ、被験細胞は、iPS細胞と同様に、脱メチル化遺伝子領域のDNAが脱メチル化されている、またはメチル化遺伝子領域のDNAがメチル化されている、つまり、被験細胞は初期化されたiPS細胞である。したがって、本発明の方法により細胞の初期化(iPS細胞作製)の成否を判定することができる。
 さらに、上記本発明の方法は、細胞の初期化の成否だけでなく、樹立されたiPS細胞がその多能性を維持しているか否かの判定にも適用することができる。例えば、樹立されたiPS細胞株の継代培養物の細胞を被験対象として、上記と同様の手順でイオン交換クロマトグラフィーによる検出シグナルを取得し、該検出シグナルのピークの保持時間を対照と比較する。対照との保持時間の差異の有無に基づいて、被験対象細胞における脱メチル化遺伝子領域のDNAの脱メチル化またはメチル化遺伝子領域のDNAのメチル化が維持されているか否か、すなわち被験対象細胞が分化することなく多能性を維持しているか否か、を判定することができる。
 したがって、上記本発明の方法により、iPS細胞の品質管理が可能になる。
 さらに、本発明のiPS細胞の品質管理方法は、従来のiPS細胞の識別法と組み合わせて実施することができる。従来のiPS細胞の識別法としては、NANOG、Oct3/4等に結合したレポーターの活性(ピューロマイシン耐性、GFP陽性など)による確認、目視によるES細胞様コロニーの形成の確認などが挙げられ、より正確な方法としては、アルカリホスファターゼ染色、各種ES細胞特異的遺伝子の発現解析、および細胞をマウスに移植してのテラトーマ形成の確認試験が挙げられる。好ましくは、これらの従来の方法は、本発明の方法の後に、二次評価のために行われる。
 さらなる実施形態において、本発明の方法は、以下に応用できる:
 iPS細胞以外の幹細胞(例えば、ES細胞、成体幹細胞など)の継代培養物において、細胞の多能性が維持されているか否かの判定;
 幹細胞の継代培養物への分化細胞の混入の検出;
 分化細胞培養物への未分化細胞の混入(例えば、多能性幹細胞から分化誘導した体細胞の培養物への未分化細胞の混入)の検出。
 iPS細胞以外の幹細胞について多能性を判定する場合は、上記本発明の方法において、被験対象である初期化処理された細胞の培養物を、ES細胞、成体幹細胞(神経幹細胞、造血幹細胞、間葉系幹細胞等)などの幹細胞の継代培養物に置き換え、かつ、対照を分化細胞(陰性対照)、同じ種類の幹細胞で多能性が確認されているもの(陽性対照)などに置き換えて、上記と同様の工程を行い、被験対象細胞が幹細胞であるか否かを判定する。あるいは、対照とする細胞は、継代をしていない初代培養細胞または継代の回数が少なく、初代培養細胞の性質が引き継がれている継代培養物の細胞であってもよい。
 幹細胞の継代培養物への分化細胞の混入を検出する場合は、上記本発明の方法において、被験対象である初期化処理された細胞の培養物を、iPS細胞、ES細胞、成体幹細胞などの幹細胞の継代培養物に置き換え、かつ、対照を分化細胞(陰性対照)、同じ種類の幹細胞で多能性が確認されているもの(陽性対照)などに置き換えて、上記と同様の工程を行い、被験対象細胞に分化した細胞が混入していないか否かを判定する。
 分化細胞培養物への未分化細胞の混入を検出する場合は、上記本発明の方法において、被験対象である初期化処理された細胞の培養物を、分化細胞培養物に置き換え、かつ対照を幹細胞(陰性対照)、分化細胞(陽性対照)などに置き換えて、上記と同様の工程を行い、被験対象細胞が分化細胞であるか否かを判定する。
 従来、形態観察によりiPS細胞を識別する場合、後述するiPS細胞の調製において、培養21日目~30日目にコロニーが目視できるまで識別に時間を要していた。一方、本発明によれば、フィーダー細胞上へ初期化処理を施した細胞を播種する培養7日目以降であれば、コロニーの形成を待たず、上記と同様の工程を行い、被験対象細胞が幹細胞であるか否かを判定することができる。
 また、バイサルファイトシークエンス法によりiPS細胞のDNAメチル化状態を解析する場合、バイサルファイト変換後の対象の遺伝子領域をPCR増幅し、さらにクローニングし、その後シークエンシングするという多くの工程が必要とされる。さらに、クローニングの前に、目的のPCR増幅産物が得られたか否かを電気泳動により確認することが望ましい。一方、本発明によれば、PCR増幅産物を直接クロマトグラフィー分析に供するためクローニングの工程が不要であり、さらにPCR増幅の成否もクロマトグラフィーの検出シグナルのピーク強度によって確認できる。そのため、本発明によれば、バイサルファイトシークエンス法よりも少ない工程でDNAメチル化状態を解析することができる。
 さらに、ヘミメチル化DNAや対立遺伝子でDNAメチル状態が異なる遺伝子のDNAメチル化状態を精度良く解析する場合、バイサルファイトシークエンス法では多くのクローンを解析する必要がある。一方で、本発明によるクロマトグラフィー分析では、DNAのヘミメチル化や対立遺伝子間でのDNAメチル状態の違いは、検出シグナルのピークの二峰化として検出されることから、検体数が少ない場合でも精度良くDNAメチル化状態を解析することができる。
 以下、実施例により本発明を詳細に説明するが、本発明は以下の実施例に限定されるものではない。
参考例1 細胞の調製
〔ヒトiPS細胞の調製〕
 ヒトiPS細胞は、京都大学iPS細胞研究所が公開しているプロトコール「エピソーマルベクターを用いたヒトiPS細胞樹立方法」を元に作成した。
 初期化に用いるプラスミドとして、pCXLE-hOct4-shp53、pCXLE-hSK、pCXLE-hULの3種類のプラスミドを用いた。
 実験には34歳日本人女性の皮膚より樹立したヒト皮膚線維芽細胞(細胞番号:JCRB0541,細胞名:TIG-111)を用いた。前記線維芽細胞の培養液は、DMEM(Sigma-Aldrich)にFetal bovine serum(Sigma-Aldrich)を10%加えたもの(10%FBS培地)を使用した。前記線維芽細胞は、100mm培養ディッシュで37℃、5%CO2の条件で培養し、維持した。プラスミドの導入は以下の手順で実施した。まず100mm培養ディッシュにコンフルエントになった線維芽細胞の培地上清を吸引除去し、PBS10mLを加えて細胞を洗浄した。PBSを吸引除去し、0.25% Trypsin/1mM EDTA solution(Invitrogen)をディッシュあたり1mL加え、ディッシュを37℃で3分間インキュベートした。細胞が浮き上がったら10%FBS培地4mLを加えて懸濁し、細胞6×105を15mL遠心チューブに回収した。PBSを加えて総量を10mLにした後、200×gで5分間遠心し、上清を除去した。プラスミド溶液は、pCXLE-hOct4-shp53、pCXLE-hSK、pCXLE-hUL各1μg(トータル3μg)を、Neon Transfection kit(Invitrogen)を用いて調製した。前記プラスミド溶液に細胞を懸濁し、前記細胞懸濁液をNeon100μLチップで吸い上げ、遺伝子導入装置Neon Transfection System(Invitrogen)にセットした。ElectroportionはVoltage:1650V、Width:10ms、Pulse Number:3の条件で行い、細胞へプラスミドを導入した。
 導入後の細胞は、予め10%FBS培地3mLを分注し37℃、5%CO2の条件でインキュベートしておいた6well培養プレート(Falcon)へすばやく播種した。翌日(培養2日目)に培地上清を吸引除去し、10%FBS培地2mLを添加し、培地を交換した。以降、2日間に1回の頻度で、培地を交換した。
 培養7日目にフィーダー細胞上へ継代した。培地を吸引除去し、PBS2mLを加えて細胞を洗浄した。PBSを吸引除去し、0.25% Trypsin/1mM EDTA solution(Invitrogen)を1wellあたり0.3mL加え、37℃で3分間インキュベートした。細胞が浮き上がったら10%FBS培地2mLを加えてピペッティングにより懸濁した。1×104/mLとなるよう10%FBS培地を添加して調整し、細胞懸濁液10mLを予めフィーダー細胞を播種しておいた100mmディッシュに播種した。フィーダー細胞としては、マイトマイシンC処理をしたSNL76/7を使用した。
 培養8日目に、培地をヒトiPS細胞用培地に交換した。ヒトiPS細胞用培地は、1μg/μL bFGF溶液2.5μL(Reprocell)をPrimate ES培地(Reprocell)500mLに添加して調製した。以降、2日間に1回の頻度で培地を交換した。
 iPS細胞コロニーの単離は、培養21日目から30日目の間に行った。コロニーが成長し、目視で確認できるようになった後、分化が始まる前にコロニーを採取した。コロニーの大きさは約2mm以下のものを採取の対象とした。採取したコロニーを移すために、96ウェルプレートに1ウェルあたりヒトiPS細胞用培地200μLを分注した。10μL用ピペット等の小容量のピペットを用い、実体顕微鏡下でコロニーをはがした。採取したコロニーを96ウェルプレートに移し、ピペッティングによってコロニーが小塊(ただし、シングルセルの手前の状態)となるまで崩した。24ウェルプレートにマイトマイシンC処理をしたSNLフィーダー細胞を準備しておき、その上に前記小塊となるまで崩したコロニーを播種した。ヒトiPS細胞用培地300μLを前記24ウェルプレートに添加し、37℃、5%CO2インキュベーターで80%~90%コンフルエントとなるまで培養した。
 iPS細胞の継代は、末盛らの方法に則って行った(Int.J.Biol.48:1149-1154,2004)。
〔ヒト皮膚線維芽細胞の調製〕
 初期化前の対照細胞として、ヒト皮膚線維芽細胞(細胞番号:JCRB0541,細胞名:TIG-111)を使用した。該ヒト皮膚線維芽細胞は、独立行政法人 医薬基盤研究所 JCRB細胞バンクより購入した。該線維芽細胞の培養液は、10%FBS培地を使用した。該線維芽細胞は、100mm培養ディッシュで37℃、5%CO2の条件で培養し、維持した。
参考例2 位相差顕微鏡を用いたiPS細胞の選別
 位相差顕微鏡を用いた細胞の形態観察により、iPS細胞の選別を行った。細胞の分化の程度を、以下の3つの段階に分類した。コンパクトな球形で辺縁がクリアである状態のコロニーを最も未分化な段階のコロニー、厚さが減少し球形が少し崩れ始めた段階のコロニーを中程度の分化の段階であるコロニー、まとまりのある形状が崩れ平坦になったコロニーを最も分化したコロニーとした。最も分化したコロニーは、ピペットチップでくりぬき除外した。最も未分化な段階におけるコロニーをiPS細胞として選別し、解析に用いた。これらの細胞の選別は、目視によって行った。
参考例3 アニオン交換カラムの調製
 攪拌機付き反応器中の3重量%ポリビニルアルコール(日本合成化学社製)水溶液2000mLに、テトラエチレングリコールジメタアクリレート(新中村化学工業社製)200g、トリエチレングリコールジメタアクリレート(新中村化学工業社製)100g、グリシジルメタクリレート(和光純薬工業社製)100gおよび過酸化ベンゾイル(キシダ化学社製)1.0gの混合物を添加した。攪拌しながら加熱し、窒素雰囲気下にて80℃で1時間重合した。次に、強カチオン性基を有する親水性単量体として、メタクリル酸エチルトリメチルアンモニウムクロリド(和光純薬工業社製)100gをイオン交換水に溶解した。これを同じ反応器に添加して、同様にして、攪拌しながら窒素雰囲気下にて80℃で2時間重合した。得られた重合組成物を水およびアセトンで洗浄することにより、4級アンモニウム基を有する親水性重合体の層を表面に有する被覆重合体粒子を得た。得られた被覆重合体粒子について、粒度分布測定装置(AccuSizer780/Particle Sizing Systems社製)を用いて測定したところ、平均粒子径は10μmであった。
 得られた被覆重合体粒子10gをイオン交換水100mLに分散させ、反応前スラリーを準備した。次いで、このスラリーを撹拌しながら、N,N-ジメチルアミノプロピルアミン(和光純薬工業社製)を10mL加え、70℃で4時間反応させた。反応終了後、遠心分離機(日立製作所社製、「Himac CR20G」)を用いて上澄みを除去し、イオン交換水で洗浄した。洗浄後、遠心分離機を用いて上澄みを除去した。このイオン交換水による洗浄を更に4回繰り返し、基材粒子の表面に4級アンモニウム基と3級アミノ基とを有するイオン交換クロマトグラフィー用充填剤を得た。
 上記イオン交換クロマトグラフィー用充填剤を液体クロマトグラフィーシステムのステンレス製カラム(カラムサイズ:内径4.6mm×長さ20mm)に充填した。
参考例4 HPLC分析
 下記実施例において、PCR増幅産物のイオン交換クロマトグラフィー分析は、参考例3で準備したアニオン交換カラムを用いて、以下の条件で行った。
 システム:LC-20Aシリーズ(島津製作所社製)
 溶離液:溶離液A 25mmol/Lトリス塩酸緩衝液(pH7.5)
     溶離液B 25mmol/Lトリス塩酸緩衝液(pH7.5)
          +1mol/L硫酸アンモニウム
 分析時間:15分
 溶出法:以下のグラジエント条件により溶離液Bの混合比率を直線的に増加させた。
     0分(溶離液B40%)→10分(溶離液B100%)
 検体:後述する実施例1~3で得られたPCR増幅産物
 流速:1.0mL/min
 検出波長:260nm
 試料注入量:5μL
 カラム温度:70℃
実施例1 HPLCによるNANOG遺伝子領域におけるDNAメチル化状態の判定を用いたヒトiPS細胞とヒト皮膚線維芽細胞の判別
〔ゲノムDNAの抽出および亜硫酸水素塩処理〕
 脱メチル化遺伝子の1つであるNANOGのプロモーター領域について、CpGサイトのDNAメチル化を解析するため、測定試料を調製した。
 先ず、上述のCpGサイトを含むCpGアイランドに対し、Methyl Primer Express(登録商標)ソフトウェア(Life Technologies社)を用いてプライマーを設計した。
 参考例1で調製したiPS細胞(4株)および皮膚線維芽細胞(TIG-111)から、DNeasy Blood & Tissue Kit(Qiagen社製)を用いて、製造者の指示説明書に従ってDNAを抽出した。抽出したDNAを、EZ DNA Methylation-Lightning Kit(ZYMO Research社製)を用いて亜硫酸水素塩処理した。
〔PCR〕
 処理したDNAを鋳型として用いて、NANOG遺伝子のプロモーター領域を含む336bp領域をPCR増幅した。PCRプライマーは、プライマーセット1(配列番号1および2)を用いた。各プライマーの配列を表3に示す。PCRは、鋳型DNA 25ng、1×Ex Taq Buffer(20mM Mg2+plus)(TaKaRa BIO社製)、200μmol/L dNTP、1.25U TaKaRa Ex Taq HS(TaKaRa BIO社製)、ならびに0.2μmol/L forwardおよびreverseプライマー、を含んだ50μLの反応液で行った。ポリメラーゼは95℃で10分間活性化した。DNAは、Applied Biosystems社製Veritiサーマルサイクラーにより、94℃30秒、55℃30秒および72℃30秒の38サイクル、次いで最後に72℃7分間の伸長という条件で増幅した。PCR終了後、予めethidium bromideを添加した2%アガロースゲルに、反応液5μLにloading dye solution 1μLを混ぜた後アプライして電気泳動し、PCR増幅産物を観察して目的のPCR増幅産物が得られたことを確認した。

〔HPLC法による多能性幹細胞および皮膚線維芽細胞のDNAメチル化解析〕
 上記で調製したiPS細胞およびヒト皮膚線維芽細胞から得たPCR増幅産物を、それぞれ参考例4の手順でHPLC分析にかけた。得られたHPLCクロマトグラムを図1に示す。なお図1のクロマトグラムは、ピーク高さが同じになるように調整されている。図1に示されるように、iPS細胞からの検出シグナルのピークの保持時間の方がヒト皮膚線維芽細胞の検出シグナルのピークの保持時間より遅かった。これは、PCR増幅した遺伝子領域において、ヒト皮膚線維芽細胞においてはメチル化されていたCpGサイトが、iPS細胞においては脱メチル化されたことを示している。この結果は、NANOGが脱メチル化遺伝子であるという知見と一致することから、本発明の方法に従ってクロマトグラムのピークの保持時間を測定することで、iPS細胞を識別可能であることが示された。また、異なるiPS細胞株間においても、実質的に同一の保持時間に検出シグナルが得られており、再現性良くiPS細胞を識別できることが示された。
実施例2 HPLC法によるDNAメチル化状態の判定を用いたヒトiPS細胞およびヒト皮膚線維芽細胞の判別
 参考例1で調製したiPS細胞株およびヒト皮膚線維芽細胞(TIG-111)のそれぞれから、実施例1と同様の手順でゲノムDNAを抽出し、亜硫酸水素塩処理し、PCR、およびHPLCにかけた。PCRでは、Oct3/4、RAB25、SALL4、SP100、およびUBE1Lの各遺伝子のCpG領域を増幅した。PCRプライマーは、プライマーセット2~6(配列番号3~12)を用いた。各プライマーの配列およびプロダクトサイズを表4に示す。
 各遺伝子領域(プライマーセット2~6によるPCR産物)について得られたHPLCクロマトグラムを図2~6に示す。Oct3/4(プライマーセット2)を図2に、RAB25(プライマーセット3)を図3に、SALL4(プライマーセット4)を図4に、SP100(プライマーセット5)を図5に、UBE1L(プライマーセット6)を図6に示す。なお、各図のクロマトグラムは、ピーク高さが同じになるように調整されている。
実施例3 HPLC法によるDNAメチル化状態の判定を用いたヒトiPS細胞およびヒト皮膚線維芽細胞の判別
 参考例1と同様の手順で調製したiPS細胞株およびヒト皮膚線維芽細胞(TIG-111)のそれぞれから、実施例1と同様の手順でゲノムDNAを抽出し、亜硫酸水素塩処理し、PCR、およびHPLCにかけた。PCR用のプライマーとしては、SLC22A3、Oct3/4、SP100、およびUBE1Lの各遺伝子のCpG領域を増幅するためのプライマーとして、それぞれプライマーセット7~10(配列番号13~19)を設計した。PCRでは、ポリメラーゼは95℃で4分間活性化し、DNAは、Applied Biosystems社製Veritiサーマルサイクラーにより、95℃30秒、55℃30秒および72℃60秒の40サイクル、次いで最後に72℃7分間の伸長という条件で増幅した。アニーリング温度は、検討の上増幅効率が高く、かつ非特異な増幅が起こりにくい温度に最適化した。本解析に用いたプライマーの配列およびプロダクトサイズを表4に示す。
 SLC22A3およびOct3/4の各遺伝子領域(それぞれプライマーセット7および8によるPCR産物)について得られたHPLCクロマトグラムを図7~8に示す。なお、各図のクロマトグラムは、ピーク高さが同じになるように調整されている。

 脱メチル化遺伝子に分類される遺伝子、すなわちOct3/4、RAB25、SALL4、およびSLC22A3においては、図2~4、7および8に示されるように、iPS細胞からの検出シグナルのピークの保持時間の方が、ヒト皮膚線維芽細胞の検出シグナルピークの保持時間より遅かった。この結果は、本発明の方法により、iPS細胞における様々な脱メチル化遺伝子領域の脱メチル化を検出できたことを示している。一方、メチル化遺伝子に分類される遺伝子、すなわちSP100およびUBE1Lにおいては、図5および6に示されるように、iPS細胞の検出シグナルのピークの保持時間の方が、ヒト皮膚線維芽細胞の検出シグナルピークの保持時間より早かった。この結果は、本発明の方法により、iPS細胞における様々なメチル化遺伝子領域のメチル化を検出できたことを示している。
 これらの結果から、本発明の方法に従って、メチル化遺伝子または脱メチル化遺伝子について、クロマトグラムのピークの保持時間を測定することで、iPS細胞を識別可能であることが示された。
比較例1 バイサルファイトシークエンス法によるヒトiPS細胞およびヒト皮膚線維芽細胞のDNAメチル化解析
 実施例1および実施例2で調製した各PCR増幅産物をクローニングし、バイサルファイトシークエンス法を用いて、各遺伝子のプロモーター領域のCpGサイトのメチル化状態を解析した。
 PCR増幅産物を、バイオダイナミクス社製TAクローニングキットを使用し、クローニング、形質転換し、20個~24個のコロニーを回収した。各コロニーからプラスミドを抽出し、M13 reverse primerを用いてシークエンシングし亜硫酸水素塩処理後のDNA配列を決定した。メチル化状態を確認するため、QUMA(http://quma.cdb.riken.jp/)を用いて解析した。
 解析結果を図9および10に示す。HPLC法を用いた本発明の方法とバイサルファイトシークエンス法とで、メチル化状態の判定結果は一致した。しかし、バイサルファイトシークエンス法によりDNAのメチル化状態の変化を解析する場合には、PCR増幅の後、増幅産物をクローニングし、さらにクローニングで得られた多数の検体を1つずつシークエンシング等により解析しなければならず、非常に多くの時間と労力を必要とする。一方、本発明の方法によれば、PCR増幅産物を直接HPLC分析に供するので、クローニングの工程が不要であり、測定例数も少なくて済む。実際、バイサルファイトシークエンス法が1遺伝子領域につき解析に数日程度かかるのに対し、本発明の方法は、1遺伝子領域につき約10分で解析結果が得られる。したがって、本発明の方法によれば、迅速かつ容易に、かつハイスループットで、iPS細胞の識別が可能である。

Claims (9)

  1.  人工多能性幹細胞の品質管理方法であって:
     初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
     該亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
     得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;および、
     該初期化処理された細胞またはその培養物から得た検出シグナルのピークの保持時間が、対照の検出シグナルのピークの保持時間よりも延長している場合に、該初期化処理された細胞を人工多能性幹細胞であると判定すること、
     ここで、該対照の検出シグナルは、初期化処理されていない細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理した後、該プライマーセットを用いてPCR増幅し、得られたPCR増幅産物をイオン交換クロマトグラフィーにかけて得られた検出シグナルである、
    を含む、方法。
  2.  人工多能性幹細胞の品質管理方法であって:
     初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
     該亜硫酸水素塩によって処理されたDNAを、メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
     得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;および、
     該初期化処理された細胞またはその培養物から得た検出シグナルのピークの保持時間が、対照の検出シグナルのピークの保持時間よりも短縮している場合に、該初期化処理された細胞を人工多能性幹細胞であると判定すること、
     ここで、該対照の検出シグナルは、初期化処理されていない細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理した後、該プライマーセットを用いてPCR増幅し、得られたPCR増幅産物をイオン交換クロマトグラフィーにかけて得られた検出シグナルである、
    を含む、方法。
  3.  人工多能性幹細胞の品質管理方法であって:
    (1-1)初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
    (1-2)初期化処理されていない細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
    (2-1)工程(1-1)で得られた亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
    (2-2)工程(1-1)で得られた亜硫酸水素塩によって処理されたDNAを、メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
    (2-3)工程(1-2)で得られた亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
    (2-4)工程(1-2)で得られた亜硫酸水素塩によって処理されたDNAを、メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
    (3-1)工程(2-1)で得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;
    (3-2)工程(2-2)で得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;
    (3-3)工程(2-3)で得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;
    (3-4)工程(2-4)で得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;
    (4)工程(3-1)で得られた検出シグナルのピークの保持時間が、工程(3-3)で得られた検出シグナルのピークの保持時間よりも延長しており、かつ工程(3-2)で得られた検出シグナルのピークの保持時間が、工程(3-4)で得られた検出シグナルのピークの保持時間よりも短縮している場合に、該初期化処理された細胞を人工多能性幹細胞であると判定すること、
    を含む、方法。
  4.  人工多能性幹細胞の品質管理方法であって:
    (1-1)初期化処理された細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
    (1-2)人工多能性幹細胞またはその培養物から調製されたゲノムDNAを、亜硫酸水素塩で処理すること;
    (2-1)工程(1-1)で得られた亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセット、および/またはメチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
    (2-2)工程(1-2)で得られた亜硫酸水素塩によって処理されたDNAを、脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセット、および/またはメチル化遺伝子のCpG領域のDNAを増幅するプライマーセットを用いてPCR増幅すること;
    (3-1)工程(2-1)得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;
    (3-2)工程(2-2)得られたPCR増幅産物をイオン交換クロマトグラフィーにかけ、検出シグナルを得ること;
    (4)工程(3-1)で得られた検出シグナルと工程(3-2)で得られた検出シグナルとの間でピークの保持時間に差異がない場合に、該初期化処理された細胞を人工多能性幹細胞であると判定すること、
    を含む、方法。
  5.  前記脱メチル化遺伝子が、NANOG、Oct3/4、RAB25、SALL4、およびSLC22A3からなる群より選ばれる少なくとも1つである、請求項1、3又は4記載の方法。
  6.  前記メチル化遺伝子が、SP100およびUBE1Lからなる群より選ばれる少なくとも1つである、請求項2、3又は4記載の方法。
  7.  前記脱メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットが、配列番号1と2からなるプライマー、配列番号3と4からなるプライマー、配列番号5と6からなるプライマー、配列番号7と8からなるプライマー、配列番号13と14からなるプライマー、または配列番号15と16からなるプライマーのセットである、請求項1、3又は4記載の方法。
  8.  前記メチル化遺伝子のCpG領域のDNAを増幅するプライマーセットが、配列番号9と10からなるプライマー、配列番号17と10からなるプライマー、配列番号11と12からなるプライマー、または配列番号18と19からなるプライマーのセットである、請求項2、3又は4記載の方法。
  9.  前記初期化処理された細胞が、初期化処理された皮膚線維芽細胞である、請求項1~8のいずれか1項記載の方法。
