Abstract
本発明は、増殖性疾患に特異的に見られるZar1遺伝子のゲノムDNAのメチル化をマーカーとして利用する。すなわち、本発明は、生体サンプル中のZar1遺伝子のゲノムDNAのメチル化を検出することを含む、増殖性疾患の検出方法を提供する。これにより、検出率が高く、擬陽性率が低いマーカーを利用した増殖性疾患の検出方法が提供される。
Description
本発明は、癌などの増殖性疾患の検出方法に関する。
癌の検出方法には、癌特異的な血中抗原物質を検出する方法や、癌特異的な遺伝子変化をDNA増幅法等で同定する方法などがある。これらの方法は、癌特異的な血中抗原物質や癌特異的な遺伝子変化を腫瘍マーカーとして利用し、癌を検出するというものである。
癌特異的な血中抗原物質としては、糖タンパク質、ホルモン、酵素など多くの種類の抗原物質がある。このうち、臨床での応用が進んでいるものとしては、例えば、前立腺癌抗原(PSA)、癌胎児性抗原(CEA)、CA19-9、CA50、Span-1、およびDupan-2などが挙げられる。
また、癌特異的な遺伝子変化としては、例えば、RAS癌遺伝子やBRCA1癌抑制遺伝子で見られる癌特異的な配列が知られている。これらの癌特異的な配列を腫瘍マーカーとして利用する試みも、徐々にすすんでいる。
しかしながら、従来の腫瘍マーカーには、癌の検出率および擬陽性率の点で改善の余地がある。例えば、大腸癌の腫瘍マーカーとして利用されているCEAやCA19-9は、肝炎や膵炎などの消化器系の炎症でも高値を示すため、消化器系の炎症を大腸癌として検出する恐れがある。また、大腸癌であるにもかかわらず、CEAやCA19-9では検出できない腫瘍(陰性腫瘍)も存在する。

このような状況の下、検出率が高く、擬陽性率が低いマーカーを利用した増殖性疾患の検出方法が求められていた。
本発明は、上記課題を解決するため鋭意研究を行った結果、Zar1遺伝子のゲノムDNAにおいて増殖性疾患特異的に高頻度のメチル化が見られること、このメチル化をマーカーとして利用することで高検出率かつ低擬陽性率で増殖性疾患を検出できること、等の知見に基づき完成された。
すなわち、本発明は、以下の増殖性疾患の検出方法または診断方法を提供する。
(1)生体サンプル中のZar1遺伝子のゲノムDNAのメチル化を検出することを含む、増殖性疾患の検出方法または診断方法。
(2)ゲノムDNAが、Zar1遺伝子のプロモーター周辺領域のゲノムDNAである、上記(1)に記載の方法。
(3)ゲノムDNAが、Zar1遺伝子のプロモーター周辺領域に存在する少なくとも1つのCpG配列である、上記(2)に記載の方法。
(4)生体サンプルが、哺乳動物由来の生体サンプルである、上記(1)~(3)のいずれか1項に記載の方法。
(5)哺乳動物がヒトである、上記(4)に記載の方法。
(6)ヒト由来の生体サンプル中のZar1遺伝子のプロモーター周辺領域の、5’側(5’末端側)から数えて60番目~187番目のCpG配列のうち少なくとも1つのCpG配列のメチル化を検出することを含む、上記(5)に記載の方法。
(7)ヒト由来の生体サンプル中のZar1遺伝子のプロモーター周辺領域の、5’側から数えて118番目~166番目のCpG配列のうち少なくとも1つのCpG配列のメチル化を検出することを含む、上記(6)に記載の方法。

(12)ZAR1遺伝子のメチル化の頻度が正常細胞のZAR1遺伝子のゲノムDNA遺伝子の頻度よりも高く、かつ50%以上の時に、生体サンプルが癌化していると判断する、上記(11)のいずれか1項に記載の方法。
本発明により、新規マーカーを利用した増殖性疾患の検出方法が提供される。本発明の増殖性疾患の検出方法で用いるマーカーは、検出率が高く、擬陽性率が低い等の利点がある。
以下、本発明を詳細に説明する。

1.本発明の概要
本発明の増殖性疾患の検出方法または増殖性疾患の診断方法は、生体サンプル中のZar1遺伝子のゲノムDNAのメチル化を検出することを含む、方法である。メチル化を検出するゲノムDNAは、例えば、Zar1遺伝子のプロモーター周辺領域のゲノムDNAであり、好ましくは、Zar1遺伝子のプロモーター周辺領域に存在する少なくとも1つのCpG配列である。また、上記プロモーター周辺領域は、例えば、2つ以上のCpG配列を含む領域、好ましくは、CpGアイランドが存在する領域であり、より好ましくは、ヒトのZar1遺伝子における187個のCpG配列を含むCpGアイランドが存在している領域である。さらに好ましくは、メチル化を検出するゲノムDNAは、前記ヒトのZar1遺伝子のプロモーター周辺領域に存在する、5’側から数えて60番目~187番目、特には118番目~166番目のCpG配列のうち少なくとも1つのCpG配列である。すなわち、本発明のいくつかの態様では、生体サンプル中のZar1遺伝子のゲノムDNAのシトシンのメチル化を増殖性疾患検出マーカーとして利用する。
本発明の増殖性疾患の検出方法または増殖性疾患の診断方法は、生体サンプル中のZar1遺伝子のゲノムDNAのメチル化を検出することを含む、方法である。メチル化を検出するゲノムDNAは、例えば、Zar1遺伝子のプロモーター周辺領域のゲノムDNAであり、好ましくは、Zar1遺伝子のプロモーター周辺領域に存在する少なくとも1つのCpG配列である。また、上記プロモーター周辺領域は、例えば、2つ以上のCpG配列を含む領域、好ましくは、CpGアイランドが存在する領域であり、より好ましくは、ヒトのZar1遺伝子における187個のCpG配列を含むCpGアイランドが存在している領域である。さらに好ましくは、メチル化を検出するゲノムDNAは、前記ヒトのZar1遺伝子のプロモーター周辺領域に存在する、5’側から数えて60番目~187番目、特には118番目~166番目のCpG配列のうち少なくとも1つのCpG配列である。すなわち、本発明のいくつかの態様では、生体サンプル中のZar1遺伝子のゲノムDNAのシトシンのメチル化を増殖性疾患検出マーカーとして利用する。
上記本発明の増殖性疾患検出マーカーは、以下のようにして同定した。
悪性黒色腫は、転移を生じやすく治療抵抗性の難治性の腫瘍として知られ、皮膚癌などの癌の中でも死亡率が高い疾患であり、早急な予防法、診断法、および治療法の確立、ならびに病因の解明などが望まれている。

このような状況の下、本発明者らは、悪性黒色腫などの増殖性疾患の診断方法または増殖性疾患の検出方法を新たに確立すべく、鋭意検討を重ねた。本発明者らは、新たな増殖性疾患検出マーカーの候補として近年注目を集めている遺伝子のエピジェニックな変化、特に、遺伝子プロモーター周辺領域の異常メチル化に注目した。遺伝子プロモーター周辺領域の異常メチル化については、癌抑制遺伝子のプロモーター周辺領域がメチル化され癌抑制遺伝子が不活化される機構や、癌遺伝子のプロモーター周辺領域が脱メチル化され癌遺伝子が活性化する機構などが知られるようになったことから、遺伝子プロモーター周辺領域の異常メチル化は、新たなマーカーの候補として注目を集めるようになった。例えば、悪性黒色腫においても、遺伝子プロモーター周辺領域の異常メチル化が悪性黒色腫の発症に重要な役割を果たすと考えられる。
本発明者らを含むグループは、マウスモデルを利用し、精巣、卵巣、胎盤特異的および癌特異的にDNAメチル化が変化するゲノム領域を多数発見し、遺伝子プロモーター周辺領域のメチル化または脱メチル化等により精巣や癌などに特異的な発現が起こる可能性のある遺伝子座を同定した。
さらに、本発明者らは、これらの領域と相同なヒトゲノム領域につき、悪性黒色腫患者から採取した検体および種々の細胞株を用いDNAメチル化変化を検索し、遺伝子プロモーター周辺領域のメチル化または脱メチル化等により癌などの増殖性疾患特異的な発現が起こる可能性のある遺伝子として、Zar1遺伝子を同定した。
Zar1遺伝子のゲノムDNAでは、癌特異的にメチル化が認められた。特に、Zar1遺伝子のプロモーター周辺領域では、癌特異的かつ高頻度でメチル化が認められた。このため、生体サンプル中のZar1遺伝子のゲノムDNAのメチル化、好ましくはZar1遺伝子のプロモーター周辺領域のゲノムDNAのメチル化、さらに好ましくはZar1遺伝子のプロモーター周辺領域に存在する少なくとも1つのCpG配列におけるシトシンのメチル化をマーカーとして利用することで、高い検出率、かつ、低い擬陽性率で増殖性疾患を検出または増殖性疾患を診断することができる。
また、悪性黒色腫細胞株のいくつかではZar1の発現上昇が確認された。一方、正常ヒトメラノサイト細胞株では、Zar1の発現上昇が見られなかった。これらのことから、Zar1遺伝子は発癌に関与している遺伝子であることが予想される。
2.Zar1遺伝子のプロモーター周辺領域
配偶子形成因子Zygote Arrest 1(ZAR1)は、ヒトなどの哺乳動物では、卵巣内の卵細胞に特異的に発現し、卵細胞から胎児性細胞への移行に関与することが知られている。Zar1遺伝子は、上記ZAR1をコードするものである。哺乳動物のZar1遺伝子のうち、ヒトのZAR1をコードするDNAの配列を配列番号1(GenBank Accession No. NC_000004)に示す。また、ヒトのZAR1のアミノ酸配列を、配列番号2に示す。
配偶子形成因子Zygote Arrest 1(ZAR1)は、ヒトなどの哺乳動物では、卵巣内の卵細胞に特異的に発現し、卵細胞から胎児性細胞への移行に関与することが知られている。Zar1遺伝子は、上記ZAR1をコードするものである。哺乳動物のZar1遺伝子のうち、ヒトのZAR1をコードするDNAの配列を配列番号1(GenBank Accession No. NC_000004)に示す。また、ヒトのZAR1のアミノ酸配列を、配列番号2に示す。
本発明では、Zar1遺伝子のゲノムDNAのメチル化、好ましくはZar1遺伝子のプロモーター周辺領域のゲノムDNAのメチル化、さらに好ましくはZar1遺伝子のプロモーター周辺領域に存在する少なくとも1つのCpG配列のメチル化を、増殖性疾患検出マーカーとして利用する。ここで、「Zar1遺伝子のプロモーター周辺領域」は、Zar1遺伝子のプロモーター領域の少なくとも一部を含む領域であり、好ましくはその領域にCpGアイランドが存在する。Zar1遺伝子のプロモーター周辺領域は、ヒトでは、例えばZar1遺伝子の転写開始点の上流191bp~下流1281bpのCpGアイランドが存在する領域である(図8)。
また、ヒト以外の哺乳動物、例えば、マウスでは、Zar1遺伝子のプロモーター周辺領域は、CpGアイランドが存在するZar1遺伝子の転写開始点の上流56bp~下流794bpの領域である(UCSC genome bioinformatics http://genome.ucsc.edu Kent WJ,Sugnet CW,Furey TS,Roskin KM, Pingle TH, Zahler AM and Haussler D.The human genome browser at UCSC. Genome Research 12(6), 996-1006 2002)。
「CpGアイランド」は、ゲノム上でCpG配列が高頻度に存在する領域をいう。より具体的には、CpGアイランドは、200塩基以上の領域であってCpG含量が50%以上の領域と定義できる。CpG配列は一般的にシトシンのメチル化を受けているが、CpGアイランドでは、CpG配列は一般的にシトシンのメチル化を受けていない。
哺乳動物のうちヒトでは、Zar1遺伝子のプロモーター周辺領域(配列番号3)に187個のCpG配列を持つCpGアイランドが存在する(図8中の1番~187番の数字)。187個のCpG配列のうち、5’側から数えて29番目~31番目のCpG配列(図8中の29~31番。)は、転写調節因子E2Fが結合する部位に存在するCpG配列であり、ここでは癌細胞および正常細胞ともに脱メチル化が見られる(図7、および図8中のE2F)。一方、187個のCpG配列のうち、5’側から数えて特に60番目~187番目のCpG配列では、正常細胞よりも癌細胞で極めて高い頻度でメチル化が見られる(図6)。ここで、生体サンプルがヒト由来の場合、Zar1遺伝子のプロモーター周辺領域のうち、次のCpG配列が本発明の方法においてメチル化を検出する対象となり得る。
(1)少なくとも1つのCpG配列;
(2)転写調節因子E2Fの結合部位のCpG配列を除くCpG配列のうち少なくとも1つのCpG配列、具体的には、5’側から数えて29番目~31番目のCpG配列を除くCpG配列のうち少なくとも1つのCpG配列;または
(3)5’側から数えて60番目~187番目のCpG配列のうち少なくとも1つのCpG配列、例えば、5’側から数えて118番目~166番目のCpG配列のうち少なくとも1つのCpG配列。
(1)少なくとも1つのCpG配列;
(2)転写調節因子E2Fの結合部位のCpG配列を除くCpG配列のうち少なくとも1つのCpG配列、具体的には、5’側から数えて29番目~31番目のCpG配列を除くCpG配列のうち少なくとも1つのCpG配列;または
(3)5’側から数えて60番目~187番目のCpG配列のうち少なくとも1つのCpG配列、例えば、5’側から数えて118番目~166番目のCpG配列のうち少なくとも1つのCpG配列。
また、ヒト以外の哺乳動物のうち、マウスでは、Zar1遺伝子のプロモーター周辺領域(Zar1遺伝子の転写開始点の上流56bp~下流794bpの領域)にCpGアイランドが存在し、CpGアイランドには89個のCpG配列が存在する。ヒトにおいてZar1転写調節因子E2Fが結合する部位の配列はマウスでも高く保存され、その部位はCpGアイランド内に存在する(マウスchr5:72,972,271-72,972,300周辺)。またラットでもその配列は高く保存されている。イヌやウマを含むその他の哺乳動物についても、同様にZar1転写調節因子E2Fが結合する部位の配列は高く保存されていることが予想される。
ここで、Zar1遺伝子のゲノムDNA中からメチル化を検出する対象とするCpG配列を選択する場合、例えば、次のようにして選択することができる。
例えば、Zar1遺伝子のゲノムDNA中から、CpGアイランドを次のようにして探す。CpGアイランドは、少なくとも200塩基対の長さを持ち、GC含量が50%以上であり、かつ存在するCpGの割合が、期待される量と比較して60%以上多い領域(実際のCpGの数/任意の塩基数で期待されるCpGの数は、(実際のCpGの数/Cの数xGの数)x塩基数で計算できる。)との条件で、ゲノムブラウザ(例えば、http://genome.ucsc.edu/)などを用いて、遺伝子領域を検索することで、同定できる。例えば、ヒトZAR1遺伝子の領域を上記条件でゲノムプラウザーにかけて検索すれば、ZAR1遺伝子領域中のただひとつのCpGアイランドがCpG:187として同定できる。より具体的には、ZAR1遺伝子のCpGアイランドCpG:187の塩基配列は、染色体4番の48186875から48188346の領域として上記ゲノムブラウザ(http://genome.ucsc.edu/)上に表示でき、そこからZAR1遺伝子のCpGアイランドの配列を容易に取得できる。ZAR1遺伝子のCpGアイランド(染色体4番の48186875から48188346の領域)には187個のCpG配列が存在するので、CpG配列に1~187番の各番号を付すことで、図8に示す各CpG配列を同定できる。
このようにして探し出した領域から少なくとも1つのCpG配列を、メチル化を検出する対象とするCpG配列として選択することができる。
例えば、Zar1遺伝子のゲノムDNA中から、CpGアイランドを次のようにして探す。CpGアイランドは、少なくとも200塩基対の長さを持ち、GC含量が50%以上であり、かつ存在するCpGの割合が、期待される量と比較して60%以上多い領域(実際のCpGの数/任意の塩基数で期待されるCpGの数は、(実際のCpGの数/Cの数xGの数)x塩基数で計算できる。)との条件で、ゲノムブラウザ(例えば、http://genome.ucsc.edu/)などを用いて、遺伝子領域を検索することで、同定できる。例えば、ヒトZAR1遺伝子の領域を上記条件でゲノムプラウザーにかけて検索すれば、ZAR1遺伝子領域中のただひとつのCpGアイランドがCpG:187として同定できる。より具体的には、ZAR1遺伝子のCpGアイランドCpG:187の塩基配列は、染色体4番の48186875から48188346の領域として上記ゲノムブラウザ(http://genome.ucsc.edu/)上に表示でき、そこからZAR1遺伝子のCpGアイランドの配列を容易に取得できる。ZAR1遺伝子のCpGアイランド(染色体4番の48186875から48188346の領域)には187個のCpG配列が存在するので、CpG配列に1~187番の各番号を付すことで、図8に示す各CpG配列を同定できる。
このようにして探し出した領域から少なくとも1つのCpG配列を、メチル化を検出する対象とするCpG配列として選択することができる。
ここで、「少なくとも1つのCpG配列」とは、Zar1遺伝子のプロモーター周辺領域に存在するCpG配列のうち1個~全部のいずれかの数のCpG配列である。「少なくとも1つのCpG配列」は、ヒトの場合、図8に示す1番~187番のCpG配列のうち1個~187個のいずれかの数のCpG配列であり、例えば20個~150個、30個~140個、または40個~130個のいずれかの数のCpG配列である。より具体的には、1個、10個、20個、30個、40個、50個、60個、70個、80個、90個、100個、110個、120個、130個、140個、150個、160個、170個、180個、または187個のCpG配列である。
また、「転写調節因子E2Fの結合部位のCpG配列を除くCpG配列のうち少なくとも1つのCpG配列」とは、Zar1遺伝子のプロモーター周辺領域に存在する、転写因子E2Fの結合部位のCpG配列を除くCpG配列のうち1個~全部のいずれかの数のCpG配列である。ここで言う「少なくとも1つのCpG配列」は、ヒトの場合、1個~184個のいずれかの数のCpG配列であり、例えば20個~150個、30個~140個、または40個~130個のいずれかの数のCpG配列である。より具体的には、1個、10個、20個、30個、40個、50個、60個、70個、80個、90個、100個、110個、120個、130個、140個、150個、160個、170個、180個、または184個のCpG配列である。
尚、ヒトでは、前述のように、5’側から数えて特に60番目~187番目のCpG配列で、正常細胞よりも癌細胞で極めて高い頻度でメチル化が見られる(図6)。このため、5’側から数えて特に60番目~187番目のCpG配列の領域が、インスレーターとして働き、エンハンサーの働きを制御していると考えられる。脊椎動物のインスレーター領域内には、転写調節因子CCCTC binding factor (CTCF)が結合することが知られているが、本発明者らは、5’側から数えて特に60番目~187番目のCpG配列の存在する領域内に、CTCFが結合すると予想される部位が存在することを確認した。この推定のCTCF結合部位は、癌細胞において高頻度でメチル化されていることから、癌細胞では、転写調節因子CTCFが結合できず、メチル化されている部位がインスレーターとして機能せず、エンハンサーがZAR1の転写調節因子を活性化し、ZAR1が発現することが予想される。
3.メチル化の検出
Zar1遺伝子のゲノムDNAのメチル化の検出に際しては、先ず、生体サンプルから、市販のDNA抽出用キット等を用いてDNAを抽出する。そして、抽出したDNAをメチル化の検出に用いる。

Zar1遺伝子のゲノムDNAのメチル化の検出方法は特に限定されず公知の方法で行うことができる。そのようなメチル化の検出方法としては、Matrix Assisted Laser Desorption/ Ionization (MALDI)法および飛行時間型質量分析法(TOFMS)を利用した方法(MALDI-TOF MS)、Bisulfite Direct Sequence法、およびMethylation Specific PCR法、Combined bisulfite-restriction analysis (COBRA)法などを挙げることができる。
より具体的には、MALDI-TOF MSでは、次のように、CpG配列のメチル化を検出する。DNAのシトシン (C) はbisulfite処理を行うと、ウラシル(U)に変換されるが, メチル化シトシンはメチル化シトシンのまま変換されない。このため、bisulfite処理したDNAを鋳型に用いてPCRを行うと, メチル化シトシン部位はシトシン(C)、 非メチル化シトシン部位はチミン (T) となる。このPCR産物を用いてRNAに転写を行うと、Cはグアニン(G)、Tはアデニン(A)に転写される。このRNAを塩基特異的酵素で切断し、MALDI-TOF MSで解析すると、GとAでは16Da質量が異なるため、メチル化、非メチル化が判別できる。
Bisulfite Direct Sequence法では、次のように、CpG配列のメチル化を検出する。DNAのシトシン (C) はbisulfite処理を行うと、ウラシル(U)に変換されるが, メチル化シトシンはメチル化シトシンのまま変換されない。このため、bisulfite処理したDNAを鋳型に用いてPCR増幅し、増幅産物の塩基配列を解析すれば、メチル化シトシン部位はシトシン(C)、 非メチル化シトシン部位はチミン (T) として区別される。
増幅産物の塩基配列の解析は、bisulfite処理後のメチル化および非メチル化に関係のないPCRプライマーを設計しPCR法を行うことや、配列の断片を質量解析することや、あるいは、bisulfite処理後のメチル化もしくは非メチル化配列に特異的な制限酵素切断を利用すること、などで行うことができる。
具体的には、例えば、Zar1遺伝子プロモーター周辺領域のCpGアイランド内に存在するCpG配列をbisulfite処理後に増幅するプライマーは、例えばインターネット上のプログラムMethPrimer(http://www.urogene.org/methprimer/index1.html)に配列を入れることで設計できる。増幅産物の塩基配列の決定は例えばABI社のシークエンス解読機やSequenome社のMassArray質量解析機によって行うことができる。このようして決定した増幅産物の塩基配列と、bisulfite処理前のゲノムDNAの塩基配列とを比較することにより、Zar1遺伝子プロモーター周辺領域のCpGアイランドのメチル化の有無を判定できる。
例えば、ヒトでは5’側から数えて60番目~187番目のCpG配列に存在する127個のCpGにおいて後述するようにメチル化の頻度が癌と正常細胞において顕著に差がある領域がある。この領域の一部を増幅するプライマーとして、例えば、次のプライマーを設計することができる。
プライマー1:5‘-TTTGGAGTAGGGTAGTTTTTAGAA(配列番号10)
プライマー2:5‘-CCCCCTCCTCTAAACCTTAAAA(配列番号11)
このプライマーを用いて、Bisulfite Direct Sequence法を行うことが出来る。
増幅産物の塩基配列の解析は、bisulfite処理後のメチル化および非メチル化に関係のないPCRプライマーを設計しPCR法を行うことや、配列の断片を質量解析することや、あるいは、bisulfite処理後のメチル化もしくは非メチル化配列に特異的な制限酵素切断を利用すること、などで行うことができる。

このプライマーを用いて、Bisulfite Direct Sequence法を行うことが出来る。
Methylation Specific PCR法(MSP法)では、次のように、CpG配列のメチル化を検出する。上記Bisulfite Direct Sequence法同様、DNAのシトシン (C) はbisulfite処理を行うと、ウラシル(U)に変換されるが、メチル化シトシンはメチル化シトシンのまま変換されない。このため、bisulfite処理したDNAを鋳型に用いてメチル化特異的および脱メチル化特異的なPCRプライマーの設計が可能である。MSP法では、bisulfite処理後のDNAをメチル化特異的および脱メチル化特異的PCRで区別し、増幅しそれぞれのDNA量を判定する。
Combined bisulfite-restriction analysis (COBRA)法では、次のように、プロモーター周辺領域のCpG配列のメチル化を検出する。Bisulfite Direct Sequence法と同様に、DNAをBisulfite処理、PCRを行う。PCR産物をCpG配列特異的制限酵素で切断すると、メチル化DNA由来のPCR産物では、制限酵素で切断されるが、非メチル化DNA由来のPCR産物では、制限酵素で切断されない。このため、制限酵素で切断後のPCR産物の電気泳動を行うことによりバンドに差異が生じ、メチル化、非メチル化が判別できる。
尚、MALDI-TOF MS、ならびにBisulfite Direct Sequence法の詳細については、実施例に記載した。Methylation Specific PCR法については、例えば、Herman JG and Baylin SB Methylation Specific PCR, in Current Protocol in Human Genetics, 1998に記載されている。COBRA法については、例えば、Xiong Z & Laird PW: Nucleic Acids Res 25: 2529-2531, 1997に記載されている。
そして、上記のようにして検出したゲノムDNAのメチル化(例えば、CpG配列のメチル化)の頻度が、正常細胞の対応するゲノムDNAのメチル化(例えば、CpG配列)のメチル化の頻度と比較して高いとき、増殖性疾患である、例えば生体サンプルが癌化していると判断することができる。より具体的には、ゲノムDNAのメチル化(例えば、CpG配列のメチル化)の頻度が、正常細胞の対応するゲノムDNAのメチル化(例えば、CpG配列のメチル化)の頻度と比較して高いとき、および/または、メチル化の頻度が50%以上、60%以上、70%以上、80%以上、または90%以上であるとき、好ましくは、ゲノムDNAのメチル化(例えば、CpG配列のメチル化)の頻度が、正常細胞の対応するゲノムDNAのメチル化(例えば、CpG配列のメチル化)の頻度と比較して高く、かつ、メチル化の頻度が50%以上、60%以上、70%以上、80%以上、または90%以上であるとき、増殖性疾患である、例えば、増殖性疾患患者の患部由来の生体サンプルである、生体サンプルが癌化しているなどと判断することが出来る。
ここで、本発明では、上記のように、ある患者のメチル化の頻度が50%以上、60%以上、70%以上、80%以上、または90%以上であるとき、その患者が増殖性疾患である確率が、例えば、40%以上、50%以上、60%以上、70%以上、80%以上、90%以上、または100%であると判断できる。
増殖性疾患である確率がP%であるような、メチル化の頻度の基準値F%は、症例を積み重ねて、調整するようにしても良い。メチル化の頻度の基準値F%などを調整する際の統計処理は、特に限定されず、当該分野で公知の方法により行うことができる。

ここで、「ゲノムDNAのメチル化の頻度」とは、ゲノム中のDNAのうち、メチル化しているシトシン、グアニン、アデニン、およびチミンの割合(%)をいう。また、「CpG配列のメチル化の頻度」とは、CpG配列中のシトシンのうち、メチル化しているシトシンの割合(%)をいう。
これらの頻度は、0~100%の数字で表すことができる。例えば、1つのCpG配列においてシトシンがメチル化している場合には、CpG配列のメチル化の頻度は100%であり、一方、1つのCpG配列においてシトシンが脱メチル化している場合には、CpG配列のメチル化の頻度は0%である。CpG配列のメチル化の頻度は、2つ以上のCpG配列についてメチル化の頻度を求める場合には、各CpG配列のメチル化の頻度を合計し、その合計値をCpG配列の数で割って求めた平均値であっても良い。すなわち、ある領域のX個(X≧2)のCpG配列うちY個(Y≧1)のCpG配列がメチル化されていたとすると、この領域のCpG配列のメチル化の頻度Z%は、式Z(%)=[100(%) x Y(個)]/X(個)で求めることができる。
また、上記1つのCpG配列におけるメチル化の頻度、または上記2つ以上のCpG配列におけるメチル化の頻度は、2以上の測定により求めたメチル化の頻度の平均値であっても良い。すなわち、n回(n≧2)の測定のうち、i回目(i=1,2,…,n)の測定における前記メチル化の頻度をZi%とすると、メチル化の頻度Z%は、式Z(%)=[Z1(%)+Z2(%)+…+Zi(%)+…+Zn(%)]/n(回)で求めることができる。
例えば、図2、図9、図11、および図13では、色の濃さで「CpG配列のメチル化の頻度」を示しているが、これは、ヒト由来の各生体サンプルにおいて、Zar1遺伝子のプロモーター周辺領域の5’側から数えて118~166番目の間にある各CpG配列のメチル化の頻度を測定し、この測定値を3回の測定で平均した値である。
また、図4、図5、図10、図12および図14の縦軸は、「CpG配列のメチル化の頻度」を示すが、これは、ヒト由来の各生体サンプルにおいて、Zar1遺伝子のプロモーター周辺領域の5’側から数えて118~166番目の間にある各CpG配列のメチル化の頻度を測定し、各CpG配列の測定値を合計し、この合計値を、118~166番目の間に存在するCpG配列の数(49個)で割って平均値を求め、さらに、この平均値を3回の測定で平均した値である。

本発明では、上記のように検出したメチル化をマーカーとして、生体サンプル中の癌を検出するものであるが、最終的な診断を下す場合には、本発明のマーカーでの検出結果に加えて、他のマーカーでの検出結果や、レントゲン、CT、およびMRI等での検査結果などを組み合わせて、総合的に判断し、癌などの増殖性疾患の診断を下すようにしても良い。このように、本発明のマーカーおよび他のマーカーでの癌などの増殖性疾患の検出結果や、レントゲン、CT、およびMRI等での検査結果など、複数の検出結果および検査結果を組み合わせることで、より正確に癌などの増殖性疾患の診断を下すことができる。
4.生体サンプル
本発明において、癌の検出または診断に用いる生体サンプルは、哺乳動物由来の生体サンプルである。哺乳動物としては、例えば、ヒト、マウス、ラット、ウマ、ウシ、ヒツジ、サル、イヌ、およびネコが挙げられ、好ましくは、ヒトである。

ここで、「生体サンプル」は、哺乳動物由来の細胞または組織のことである。生体サンプルは、バイオプシーで入手したものでも、採血により入手したものでもよく、入手方法は特に限定されない。尚、Zar1遺伝子は、卵巣内の卵細胞に特異的に発現するので、本発明の好ましい態様では、卵細胞は生体サンプルから除く。
本発明では、このような生体サンプル中の増殖性疾患由来のDNAを検出する。
「増殖性疾患」(細胞増殖性疾患)としては、細胞増殖を伴う疾患を挙げることができる。「増殖性疾患」としては、具体的には、特に限定されないが、腫瘍(例えば、癌)、前立腺肥大症、および胞状奇胎などからなる群から選択される少なくとも1つを挙げることができ、特には癌を挙げることができる。
「増殖性疾患」(細胞増殖性疾患)としては、細胞増殖を伴う疾患を挙げることができる。「増殖性疾患」としては、具体的には、特に限定されないが、腫瘍(例えば、癌)、前立腺肥大症、および胞状奇胎などからなる群から選択される少なくとも1つを挙げることができ、特には癌を挙げることができる。
「癌」としては、特に限定されないが、例えば、悪性黒色腫、食道癌、神経芽腫、神経膠芽腫、神経膠腫、ウィルムス腫瘍、皮膚扁平上皮癌、肺腺癌、肺扁平上皮癌、乳癌、骨肉腫、横紋肉腫、膵癌、大腸癌、腎細胞癌、前立腺癌、尿路上皮癌、膀胱癌、子宮頸癌、舌扁平上皮癌、肝芽腫、悪性リンパ腫、咽頭癌、喉頭癌、胃癌、肝臓癌、血管腫、甲状腺癌、睾丸腫瘍、消化器癌、上顎がん、舌癌、口唇癌、口腔癌、胆嚢癌、胆管癌、胆道癌、直腸癌、尿管腫瘍、脳腫瘍、白血病、および卵巣癌などからなる群から選択される少なくとも1つの癌が挙げられる。特には、悪性黒色腫、食道癌、神経芽腫、神経膠芽腫、神経膠腫、ウィルムス腫瘍、皮膚扁平上皮癌、肺腺癌、肺扁平上皮癌、乳癌、骨肉腫、横紋肉腫、膵癌、大腸癌、腎細胞癌、前立腺癌、尿路上皮癌、膀胱癌、子宮頸癌、舌扁平上皮癌、および肝芽腫からなる群から選択される少なくとも1つの癌が挙げられ、さらには、悪性黒色腫、神経芽腫、肝芽腫、および膀胱癌を挙げることができる。
尚、ここで、「正常細胞」とは、増殖性疾患が検出されない細胞、例えば、癌化していない細胞のことを意味する。
以下、実施例により本発明をさらに具体的に説明する。但し、本発明はこれら実施例に限定されるものではない。
[実施例1]
1.生体サンプル
生体サンプルは、日本大学医学部付属板橋病院皮膚科で診断、手術を行い、病理組織学的に悪性黒色腫と診断された30例の患者検体(凍結保存検体10例、パラフィン包埋検体20例)、悪性黒色腫細胞株17種類、正常ヒト皮膚メラノサイト細胞株4種類、日本大学医学部付属板橋病院婦人科で摘出された正常ヒト卵巣3例(パラフィン包埋検体)、正常ヒト臍帯静脈血血管内皮細胞株1種類、その他の悪性腫瘍細胞株63種類、およびヒト正常線維芽細胞株3種類である。
1.生体サンプル
生体サンプルは、日本大学医学部付属板橋病院皮膚科で診断、手術を行い、病理組織学的に悪性黒色腫と診断された30例の患者検体(凍結保存検体10例、パラフィン包埋検体20例)、悪性黒色腫細胞株17種類、正常ヒト皮膚メラノサイト細胞株4種類、日本大学医学部付属板橋病院婦人科で摘出された正常ヒト卵巣3例(パラフィン包埋検体)、正常ヒト臍帯静脈血血管内皮細胞株1種類、その他の悪性腫瘍細胞株63種類、およびヒト正常線維芽細胞株3種類である。
患者検体の収集は、患者に説明の上、文章による承諾を得て行った。また、本実験は日本大学医学部倫理委員会および日本大学医学部付属板橋病院臨床研究審査委員会によって承認された。
悪性黒色腫細胞株のうち、G-361、COLO679、CRL1579、SK-MEL-28は理化学研究所バイオリソースセンター(つくば市、茨城)より、GAK、MeWo、A2058、HMY-1はヒューマンサイエンス研究資源バンク(泉南市、大阪)より、SK-MEL-2、SK-MEL-31、RPMI-7951、A375、COLO829、HT144、Hs294T、Hs695T、Hs839TはAmerican Type Culture Collection (バージニア州, アメリカ)より購入した。
正常ヒト皮膚メラノサイト細胞株NHEM-L、NHEM-M、NHEM-D、HEMa-LPおよび正常ヒト臍帯静脈血血管内皮細胞株HUVECはCascade Biologics (オレゴン州、アメリカ)より購入した。
その他の悪性腫瘍細胞株TE1、TE2、TE3、TE4、TE5、TE7、TE8、TE9、TE11、TE12、TE13、TE15、KE3、KE6、KE8(食道癌)、SK-N-D2、SK-N-SH、CHP134、NBLS、KELLY(神経芽腫)、U373、A172、U118(神経膠芽腫)、U251、HS683(神経膠腫)、GOS4(ウィルムス腫瘍)、A431(皮膚扁平上皮癌)、NCI-H441(肺腺癌)、SK-MES-1(肺扁平上皮癌)、MCF7、MDA-MB-231(乳癌)、SAOS、U205(骨肉腫)、JR-1(横紋肉腫)、ASPC、BXPC3(膵癌)、RKO、LOVO、COLO205、LS180、SW620、SW480、HT29、HCT116(大腸癌)、RCC(腎細胞癌)、PC3、22RV、LNCAP、DU145(前立腺癌)、J82(尿路上皮癌)、T24(膀胱癌)、HeLa-TR(子宮頸癌)TR126(舌扁平上皮癌)、QMHK11、QMHK10、VIAMM7、4785A、4785C、4785D、VIAMM2、6547、6547A、3576c1-A、3576c1-B(詳細不明)は、ロズウェルパーク癌研究所(バッファロー、ニューヨーク州、アメリカ)より入手した。
また、正常線維芽細胞株MRC5p30、KMp15、TSp28も、ロズウェルパーク癌研究所(バッファロー、ニューヨーク州、アメリカ)より入手した。

2.方法
以下、本実施例で使用した各方法について説明する。
(1)Restriction Landmark Genomic Scanning (RLGS)法
マウスの皮膚癌(有棘細胞癌)、肝癌、肺癌から得たDNA1~3μgに、ヌクレオチドアナログ(αS-dGTP、αS-dCTP、ddATP、ddTTP) と2U DNAポリメラーゼI を加えて計10μlとし、37℃、20分と、65℃、30分の反応を行うことによりブロッキングを行った。
以下、本実施例で使用した各方法について説明する。
(1)Restriction Landmark Genomic Scanning (RLGS)法
マウスの皮膚癌(有棘細胞癌)、肝癌、肺癌から得たDNA1~3μgに、ヌクレオチドアナログ(αS-dGTP、αS-dCTP、ddATP、ddTTP) と2U DNAポリメラーゼI を加えて計10μlとし、37℃、20分と、65℃、30分の反応を行うことによりブロッキングを行った。
次に、緩衝液のpHを調整し、10μlのサンプルに20U NotI (Promega) を加え、37℃、2時間の反応を行い、一回目のDNAの切断を行った。
次に、[α-32P]dGTP、[α-32P]dCTPを加え、シークネース(version 2.0、U.S.B)を用いて37℃、30分の反応を行い、ラベリングを行った。ラベリングしたDNAについて、20UPstIを用いて37℃、1時間の反応を行い、二回目のDNAの切断後、長さ60CMの0.8%アガロースチューブゲルを用いて、電気泳動を行った(一次元目電気泳動)。
一次元目の電気泳動終了後、アガロースチューブゲルをPvuII
緩衝液に入れ、37℃、2時間の反応を行い、三回目のDNAの切断をゲルの中で行った。
アガロースゲルを5%ポリアクリルアミドゲルの先端に水平に置き(一次元目電気泳動と比べ90°回転する)、融解したアガロースでポリアクリルアミドゲルに密着させた後、二次元目の電気泳動を行った。
二次元目の電気泳動終了後、ゲルを乾燥させ、X線フィルムにintensifying screen (QuantaIII,DuPont)を用いて2~10日間オートラジオグラムを行った。
解析はそれぞれのサンプルに対し、triplicateで行った。
次に、[α-32P]dGTP、[α-32P]dCTPを加え、シークネース(version 2.0、U.S.B)を用いて37℃、30分の反応を行い、ラベリングを行った。ラベリングしたDNAについて、20UPstIを用いて37℃、1時間の反応を行い、二回目のDNAの切断後、長さ60CMの0.8%アガロースチューブゲルを用いて、電気泳動を行った(一次元目電気泳動)。
一次元目の電気泳動終了後、アガロースチューブゲルをPvuII
緩衝液に入れ、37℃、2時間の反応を行い、三回目のDNAの切断をゲルの中で行った。
アガロースゲルを5%ポリアクリルアミドゲルの先端に水平に置き(一次元目電気泳動と比べ90°回転する)、融解したアガロースでポリアクリルアミドゲルに密着させた後、二次元目の電気泳動を行った。

(2)DNAの抽出
凍結保存検体からは、腫瘍細胞約20~30mgをメスで切り出した後、QIAamp DNA mini kit (QIAGEN、メリーランド州、アメリカ) を用い、プロトコールに従ってDNAを抽出した。
パラフィン包埋検体からは、20μmの厚さに薄切後、切片5枚から腫瘍部分をメスで切り、キシレンにて脱パラフィン処理を室温で行い、凍結保存検体と同様にDNAを抽出した。
細胞株からは、5×106個の細胞を用い、すべてQIAamp DNA mini kitにてDNAを抽出した。
卵母細胞からのDNA抽出については、先ず、パラフィン包埋されたヒト正常卵巣組織をマイクロトームで5μmの厚さに切り、フォイル付きスライドガラス(ライカマイクロシステムズ、東京)上にサンプルを乗せ、脱パラフィン、HE染色を行った。1つのサンプルにつきスライドを30枚作成した。次に、卵母細胞を、レーザーマイクロダイセクションシステム LMD6000(ライカマイクロシステムズ)を用い単細胞として切除し、総数500~1000細胞を採取した。検体が微量のため、サケの精子DNA (Invitrogen, カリフォルニア州、アメリカ) 10μl (10mg/ml) を緩衝液100μlに加え、proteinaseK (5mg/ml) にてタンパク分解後、フェノール・クロロホルムでDNAを抽出した。
凍結保存検体からは、腫瘍細胞約20~30mgをメスで切り出した後、QIAamp DNA mini kit (QIAGEN、メリーランド州、アメリカ) を用い、プロトコールに従ってDNAを抽出した。
パラフィン包埋検体からは、20μmの厚さに薄切後、切片5枚から腫瘍部分をメスで切り、キシレンにて脱パラフィン処理を室温で行い、凍結保存検体と同様にDNAを抽出した。

(3)RNAの抽出
悪性黒色腫細胞株17種類および正常ヒト皮膚メラノサイト細胞株4種類より、5×106個の細胞を用い、QIA shredder (QIAGEN) とRNeasy Mini Kit (QIAGEN) を用いてRNAを抽出した。
悪性黒色腫細胞株17種類および正常ヒト皮膚メラノサイト細胞株4種類より、5×106個の細胞を用い、QIA shredder (QIAGEN) とRNeasy Mini Kit (QIAGEN) を用いてRNAを抽出した。
(4)Bisulfite処理
抽出したDNA 1μgについて、EZ DNA methylation kit (Zymo Research、カリフォルニア州、アメリカ) を用いBisulfite処理を行った。
まず、DNA1μgに超純水(Milli-Q) を加え総量45μlとし、95℃で10分間の反応直後、氷上にサンプルを置き、急速冷却を行った。
次に、M-Dilutionを5μl加え、37℃で15分間の反応後、CT conversion Reagentを100μl加え、95℃、30秒、50℃、15分の反応を15サイクル行った。その後、プロトコールに従ってサンプルを精製し、最後の抽出を、50μlの超純水(Milli-Q)を用いて行った。

(5)PCR
PCRに用いたプライマーは、The METHPRIMER program (http://www.urogene.org/methprimer/index1.html) あるいは Methyl Primer Express(登録商標)Software v1.0 (Applied Biosystems, カリフォルニア州、アメリカ) を用いてデザインした。全てのプライマーはオペロンバイオテクノロジー(板橋、東京)から購入した。それぞれのForwardプライマーには5'-aggaagagag-3'(配列番号4)、Reverseプライマーには5'-cagtaatacgactcactatagggagaaggct-3'(配列番号5)のタグを付けた。
HotStar Taq Polymerase (Qiagen)を用い、Bisulfite処理した1μlのDNAでPCR反応を行った。PCR反応は、384穴のマイクロタイタープレートを用いて行った。PCRの反応液量を5μlとし、HotStar Taq DNA Polymerase 1000Units (QIAGN)を加えた。94℃、15分の加熱後、以下の条件で1サイクル行い、これを45サイクル行った。
熱変性:94℃、20秒;
アニーリング:プライマーごとにアニーリング温度52℃から62℃、45秒;および
伸長反応72℃、1分。
そして、最終伸長を72℃で3分間行った。
PCRに用いたプライマーは、The METHPRIMER program (http://www.urogene.org/methprimer/index1.html) あるいは Methyl Primer Express(登録商標)Software v1.0 (Applied Biosystems, カリフォルニア州、アメリカ) を用いてデザインした。全てのプライマーはオペロンバイオテクノロジー(板橋、東京)から購入した。それぞれのForwardプライマーには5'-aggaagagag-3'(配列番号4)、Reverseプライマーには5'-cagtaatacgactcactatagggagaaggct-3'(配列番号5)のタグを付けた。
HotStar Taq Polymerase (Qiagen)を用い、Bisulfite処理した1μlのDNAでPCR反応を行った。PCR反応は、384穴のマイクロタイタープレートを用いて行った。PCRの反応液量を5μlとし、HotStar Taq DNA Polymerase 1000Units (QIAGN)を加えた。94℃、15分の加熱後、以下の条件で1サイクル行い、これを45サイクル行った。
熱変性:94℃、20秒;
アニーリング:プライマーごとにアニーリング温度52℃から62℃、45秒;および
伸長反応72℃、1分。
そして、最終伸長を72℃で3分間行った。
(6)未反応のdNTPの脱リン酸化
5μlのPCR反応液に2μlの酵素反応液 Shrimp Alkaline Phosphatase (SAP) Enzyme 1.0U/μl (SEQUENOM、カリフォルニア州、アメリカ) を加え、37℃、20分、85℃、5分 の反応を行い、未反応のdNTPの脱リン酸化を行った。
5μlのPCR反応液に2μlの酵素反応液 Shrimp Alkaline Phosphatase (SAP) Enzyme 1.0U/μl (SEQUENOM、カリフォルニア州、アメリカ) を加え、37℃、20分、85℃、5分 の反応を行い、未反応のdNTPの脱リン酸化を行った。
(7)RNAへの転写とRNaseA (リボヌクレアーゼA) によるT (U) 特異的またはC特異的切断反応
新しい384穴のマイクロタイタープレートを用意し、RNase Free ddH2Oを3.15μl、5×T & Polymerase Bufferを0.89μl、TあるいはC Cleavage mixを0.24μl、DTT (100mM) を0.22μl、T7 RNA & DNA Polymerase を0.44μl、RNaseAを0.06μl(以上Mass CLEAVE(登録商標)Reagent Kit: SEQUENOM)、計5μlの混合液にSAP処理をした反応液2μlを加え、37℃、3時間の反応を行った。
新しい384穴のマイクロタイタープレートを用意し、RNase Free ddH2Oを3.15μl、5×T & Polymerase Bufferを0.89μl、TあるいはC Cleavage mixを0.24μl、DTT (100mM) を0.22μl、T7 RNA & DNA Polymerase を0.44μl、RNaseAを0.06μl(以上Mass CLEAVE(登録商標)Reagent Kit: SEQUENOM)、計5μlの混合液にSAP処理をした反応液2μlを加え、37℃、3時間の反応を行った。
(8)SpectroCLEANによる脱塩
反応液に超純水(Milli-Q) を20μl加えた後、SpectroCLEAN (SEQUENOM) を6mg加え、10分間インキュベートし、3200g、5分間遠心を行った。

(9)サンプルのスポッティング
脱塩した反応産物をSpectroCHIP (SEQUNOM) に専用のナノスポッター(SEQUENOM MassARRAY Nanodispenser) を用いてスポットした。

(10)飛行時間型質量分析計による計測およびメチル化の解析
スポットしたSpectroCHIPを質量分析計MassARRAY Analyzer Compact MALDI-TOF MS (Sequenom) にかけて精密質量解析を行った。計測にはMatrix Assisted Laser Desorption/Ionization法(MALDI法: マトリックス支援レーザー脱離イオン化法)を用いた。この方法では、多量のマトリックス(Matrix) と均一に混合した状態のサンプルに、紫外光である液体窒素レーザー(波長=337nm)を吸収させて、熱エネルギーに変換する。この時、マトリックスのごく一部 (Analyteの最表面~100nm) が急速に(数nsec) 加熱され、サンプルとともに気化する。このことにより様々の大きさの正イオンがサンプルスライド(Sample Slide)上で発生し、電位差によりイオンは一定方向に引き出される。引き出した後の各イオン速度vは、エネルギー保存の法則より求めることができる。ここで電位差V0は、どのイオンに対しても一定なので、m/z値が小さい(軽い) イオンほど高速でドリフト空間 (Drift Space) を飛行し、検出器(Detector) に到着する。このように、質量電荷比m/z 値の違いでイオンの飛行時間が異なることを利用して質量分析を行う方法「飛行時間型質量分析法」(TOFMS) を利用して定量的精密質量解析を行った。結果はEpiTYPER software v1.0 (Sequenom) を用いて解析した。

(12)リアルタイムRT-PCR (reverse transcription polymerase chain reaction) による遺伝子発現解析
抽出したRNA500ngを、Prime Script RT Reagent Kit (タカラバイオ、滋賀、日本)を用いて逆転写反応を行い、相補的DNA鎖cDNAを合成した。
リアルタイムRT-PCRはSYBR Premix Ex Taq (タカラバイオ) を使用し、 Thermal Cycler Dice(登録商標)Real Time System (タカラバイオ) を用いて行った。用いたプライマーはタカラバイオより購入した。プライマー配列およびアニーリング温度は次の通りである。

ツーステップRT-PCR混合物25μlは、SYBR Premix Ex Taq 12.5μl、夫々のフォワード及びリバースプライマー0.5μl、RNaseフリー水10.5μl、鋳型cDNA1μlからなる。リアルタイムサイクル条件は、95℃、10秒、95℃、5秒、60℃、30秒の反応系によって行った。Zar1遺伝子の定量はGAPDH発現と比較することによって標準化した。
各サンプルをtriplicateで相対的定量解析を行い、データの解析はMicrosoft EXCEL(登録商標)を用いて行った。

3.結果
RLGS法により、マウス皮膚癌特異的メチル化部位15箇所, マウス肝癌特異的メチル化部位8箇所、マウス肺癌特異的メチル化部位4箇所を同定した。これらの同定したマウス遺伝子領域(27箇所)に相当するヒト遺伝子領域を、University of California, Santa Cruz (UCSC), Bioinfomatics Database (http://genome.ucsc.edu/) を用いて検索した。マウスについてはMouse August 2005 assemblyを、ヒトについてはHuman March 2006 assemblyを用いて検索を行った。
RLGS法により、マウス皮膚癌特異的メチル化部位15箇所, マウス肝癌特異的メチル化部位8箇所、マウス肺癌特異的メチル化部位4箇所を同定した。これらの同定したマウス遺伝子領域(27箇所)に相当するヒト遺伝子領域を、University of California, Santa Cruz (UCSC), Bioinfomatics Database (http://genome.ucsc.edu/) を用いて検索した。マウスについてはMouse August 2005 assemblyを、ヒトについてはHuman March 2006 assemblyを用いて検索を行った。
検索により得られたヒト遺伝子領域に対し、プライマーを設計し、最初に悪性黒色腫凍結保存検体10例、悪性黒色腫細胞株17種類、正常ヒト皮膚メラノサイト細胞株3種類を用い、質量分析計MassARRAY Analyzer Compact MALDI-TOF MS (以下MassARRAY)にて計測を行い、その計測結果を、EpiTYPER software v1.0を用いて解析した。
解析結果を図1および図2に示す。
図1は、ヒト由来の30種類の各サンプルについて、27の遺伝子領域におけるメチル化の有無を解析した結果を示す図である。図1では、各PCR産物内に含まれるCpG配列におけるメチル化の頻度を合計し、CpG配列の数で割った平均値が50%以上の時に、メチル化(methylation)が見られたものとし、同様に、平均値が50%以下の時に、脱メチル化(demethylation)が見られたものとした。尚、図1中「?」は、計測または解析を行っていないことを意味する(not detected or not analyzed)。

図2は、図1のSkin15について、メチル化の有無を解析した結果の詳細を示す図である。Skin15のプロモーター周辺領域に存在する187個のCpG配列のうち、5’側から数えて118番目~166番目のCpG配列のメチル化を解析した。
解析を行った27遺伝子のうち1つ(図1のSkin 15)では、患者検体で10例中6例、悪性黒色腫細胞株で17種類中16種類メチル化が見られ、正常ヒト皮膚メラノサイト細胞株では3種類すべて脱メチル化が見られた。
この遺伝子はZygote Arrest 1 (Zar1) で、ヒトでは卵巣に特異的に発現し、個体の発生に重要な働きを持つことが報告されている(Wu X et al. Nat Genet 33:187-91, 2003)が、現在までにZar1遺伝子のメチル化ががんの発生に関わるという報告はされていない。今回検索した領域は、Zar1のプロモーター周辺領域に存在するCpG配列(CpG数187)のうち、転写調節因子E2Fの結合部位より下流のCpG118からCpG166(5’側から数えて118~166番目のCpG配列)の存在する部位であった。
更に、Bisulfite Direct Sequence法でも患者検体2例、悪性黒色腫細胞株4種類、正常ヒト皮膚メラノサイト細胞株2種類の解析を行い、同様の結果が得られた。

次に、悪性黒色腫細胞株17種類、正常ヒト皮膚メラノサイト細胞株4種類を用い、リアルタイムRT-PCRによる遺伝子発現解析を行った。Zar1のプロモーター周辺領域がメチル化されている5種類の悪性黒色腫細胞株(G-361、A2058、HMY-1、HT144、RPMI7951) において、Zar1遺伝子の明らかな発現の上昇が見られたが、Zar1のプロモーター周辺領域が脱メチル化されている4種類の正常ヒト皮膚メラノサイト細胞株では発現の上昇が見られなかった。結果を図3に示す。
次に、残りの悪性黒色腫患者検体 (パラフィン包埋検体20例)、悪性黒色腫以外の細胞株(正常ヒト臍帯静脈血血管内皮細胞株1種類、悪性腫瘍細胞株63種類、ヒト正常線維芽細胞3種類)、卵母細胞についても同様にMassARRAYを用いて検索を行ったところ、悪性黒色腫患者検体、悪性腫瘍細胞株、卵母細胞ではすべてZar1遺伝子のプロモーター周辺領域でメチル化が見られ、正常ヒト臍帯静脈血血管内皮細胞株およびヒト正常線維芽細胞すべてで脱メチル化が見られた。結果を図4、図5に示す。尚、メチル化の頻度(平均値)が、50%以上の時に、メチル化と判断した。また、50%未満の時に、脱メチル化と判断した。
次に、悪性黒色腫細胞株3種類、正常ヒト皮膚メラノサイト細胞株2種類を用い、Zar1遺伝子の転写調節因子E2Fの結合領域を含む187の全てのCpG配列についてMassARRAYを用いて検索を行った。187のCpG配列のうち、5’側から数えて約60番目以降のCpG配列において悪性黒色腫細胞株と正常ヒトメラノサイト細胞株のメチル化に明らかな差が見られた。結果を図6に示す。
次に、UCSCのデータベースでZar1遺伝子の転写調節因子E2Fの結合部位を検索したところ、187のCpG配列のうちCpG29~31領域周辺に存在することがわかった。この領域につき患者検体、細胞株を用いMassARRAYを用いてメチル化の有無について検索を行ったが、いずれも脱メチル化されていた。結果を図7に示す。またBisulfite Direct Sequence法でも同様の結果が得られた。
以上より、Zar1遺伝子のプロモーター周辺領域に存在する187のCpG配列のうち、約60番目以降のCpG配列においてメチル化に差が見られ、メチル化が見られた細胞株においてmRNAの発現の上昇が見られ、また転写調節因子E2Fの結合部位ではすべて脱メチル化が見られたことより、Zar1遺伝子のプロモーター周辺領域( CpG配列187個)の約60番目以降の領域内にインスレーターとして働き、エンハンサーの働きを制御しているインスレーター領域が存在する可能性が推測された。同様の機序による発現の制御の報告はこれまでに数例報告がある(Smith JF et al. Epigenetics 2: 161-172, 2007、Daiz-Meyer N et al. J Med Genet 40: 797-801, 2003、Jones PA et al. Trends in Genetics 15:34-37, 1999)。
脊椎動物の全てのインスレーター領域にはCCCTC binding factor (CTCF) が結合することが報告されており(Bell AC et al. Cell 98: 387-396, 1999)、また、CTCFがDNAメチル化による制御を受けてエンハンサーを調節し、遺伝子の発現を調節している例も報告されている(Hark AT et al. Nature 405: 486-489, 2000、Bell AC et al. Nature 405: 482-485, 2000)。
そこで、Zar1遺伝子のCTCF結合部位(CTCFBS)につきCTCF binding site database (http://insulatordb.utmem.edu/search.php) を用いて検索を行ったところ、5つのCTCF結合部位領域があり、そのうち2つは悪性腫瘍細胞株においてメチル化が見られる領域に存在した。(図8のCTCFBS)
この推定のCTCF結合部位は、癌細胞において高頻度でメチル化されていることから、癌細胞では、転写調節因子CTCFが結合できず、メチル化されている部位がインスレーターとして機能せず、下流もしくは上流のエンハンサーがZar1の転写調節因子を活性化し、Zar1が発現するということが予想される。
以上、実施例に示したように、Zar1遺伝子のゲノムDNAにおいて癌特異的に高頻度のメチル化が見られる。このため、このメチル化を腫瘍マーカーとして利用することで高検出率かつ低擬陽性率で癌を検出することができる。
[実施例2]
Zar1遺伝子のゲノムDNAのメチル化を癌マーカーとして利用することができるという上記知見に基づき、本実施例では、該マーカーにより、神経芽腫、肺芽腫、および膀胱癌など様々な癌が検出できることを確認した。

1.生体サンプル
生体サンプルは、日本大学医学部付属板橋病院小児外科で診断、手術を行い、病理組織学的に診断された神経芽腫22例の患者凍結検体、患者正常副腎組織凍結検体2例、患者正常副腎組織凍結検体2例、神経芽腫細胞株2株および肝芽腫と診断された11例の患者凍結検体、肝芽腫患者検体の非腫瘍部7例、肝芽腫細胞株2株と、日本大学医学部付属板橋病院泌尿器科で診断、手術を行い、病理組織学的に診断された膀胱癌全摘出7例、部分摘出13例の患者凍結検体、膀胱癌患者検体の膀胱非腫瘍部2例、膀胱癌細胞株2株である。
生体サンプルは、日本大学医学部付属板橋病院小児外科で診断、手術を行い、病理組織学的に診断された神経芽腫22例の患者凍結検体、患者正常副腎組織凍結検体2例、患者正常副腎組織凍結検体2例、神経芽腫細胞株2株および肝芽腫と診断された11例の患者凍結検体、肝芽腫患者検体の非腫瘍部7例、肝芽腫細胞株2株と、日本大学医学部付属板橋病院泌尿器科で診断、手術を行い、病理組織学的に診断された膀胱癌全摘出7例、部分摘出13例の患者凍結検体、膀胱癌患者検体の膀胱非腫瘍部2例、膀胱癌細胞株2株である。
患者検体の収集は、患者に説明の上、文章による承諾を得て行った。また、本実験は日本大学医学部倫理委員会および日本大学医学部付属板橋病院臨床研究審査委員会によって承認された。
悪性腫瘍細胞株TE1、TE2、TE3、TE4、TE5、TE8、TE9、TE11、TE12、TE13、TE15、KE3、KE6、KE8(食道癌)、SK-N-D2、SK-N-SH、NBLS、KELLY(神経芽腫)、U373、U118(神経膠芽腫)、U251、HS683(神経膠腫)、A431(皮膚扁平上皮癌)、SK-MES-1(肺扁平上皮癌)、MCF7、(乳癌)、SAOS、U205(骨肉腫)、BXPC3(膵癌)、RKO、LOVO、COLO205、LS180、SW620, HT29、HCT116(大腸癌)、PC3、22RV、DU145(前立腺癌)、J82(尿路上皮癌)、T24(膀胱癌)、TR126(舌扁平上皮癌)、QMHK11、QMHK10、4785A、4785C、4785D、VIAMM2、6547A、3576c1-A、3576c1-B(詳細不明)はロズウェルパーク癌研究所(バッファロー、ニューヨーク州、アメリカ)より提供頂いた。
肝芽腫細胞株HepG2、膀胱癌細胞株JMSU1は理化学研究所バイオリソースセンター(つくば市、茨城)より、肝芽腫細胞株HUH6はヒューマンサイエンス研究資源バンク(泉南市、大阪)より購入した。
尚、A375、COLO829、Hs294T、CRL1579、COLO679、SK-MEL-28、SK-MEL-31、MeWo、Hs695T、Hs839T、NHEM-M、HEMa-LP、NHEM-L、およびNHEM-Dの入手方法は、実施例1に記載した。

本実施例で使用した方法は、実施例1と同様の方法である。

3.結果
今回ZAR1のDNAメチル化を検索した領域は、ZAR1のプロモーター領域に存在するCpGアイランド(CpG数187)のうち、転写因子結合部位より下流のCpG118からCpG166の部位であった。

神経芽腫
図9は、Zar1遺伝子のゲノムDNAについて、メチル化の有無を解析した結果の詳細を示す図である。Zar1遺伝子のプロモーター周辺領域に存在する187個のCpG配列のうち、5’側から数えて118番目~166番目のCpG配列のメチル化を解析した。また、図10は、神経芽腫患者検体(22例)、神経芽腫細胞株(2株)、正常副腎組織(2例)、正常筋組織(2例)について、5’側から数えて118番目~166番目のCpG配列のメチル化の頻度(平均値)を示したグラフである。
図9および図10に示すように、神経芽腫患者検体22例中11例、神経芽腫細胞株2株中2例でメチル化が見られたが、正常副腎組織2例、正常筋組織2例はすべて脱メチル化していた。尚、メチル化の頻度(平均値)が、50%以上の時に、メチル化と判断した。また、50%未満の時に、脱メチル化と判断した。

図13および図14に示すように、膀胱癌全摘出検体7例中3例、膀胱癌部分摘出13例中9例、膀胱癌細胞株2株中2株でメチル化が見られたが、膀胱正常組織2例はすべて脱メチル化していた。尚、メチル化の頻度(平均値)が、50%以上の時に、メチル化と判断した。また、50%未満の時に、脱メチル化と判断した。

図13および図14に示すように、膀胱癌全摘出検体7例中3例、膀胱癌部分摘出13例中9例、膀胱癌細胞株2株中2株でメチル化が見られたが、膀胱正常組織2例はすべて脱メチル化していた。尚、メチル化の頻度(平均値)が、50%以上の時に、メチル化と判断した。また、50%未満の時に、脱メチル化と判断した。
次に、悪性腫瘍細胞株50株、悪性黒色腫細胞株17種類、正常ヒト皮膚メラノサイト細胞株4種類を用い、リアルタイムRT-PCRによる遺伝子発現解析を行った。メチル化されている21種類の悪性腫瘍細胞株(NBLS, 4785D, 4785A, KELLY, SK-N-SH, 4785C, TE11, SK-N-D2, KE6, VIAMM2, TE2, TE12, BXPC3, LOVO, HCT116, A431, J82, TE15, DU145, T24, HT29)および5種類の悪性黒色腫細胞株(G-361、A2058、HMY-1、HT144、RPMI7951) において、明らかな発現の上昇が見られたが、脱メチル化されている4種類の正常ヒト皮膚メラノサイト細胞株では発現の上昇が見られなかった。結果を図15に示す。

Claims (12)
- 生体サンプル中のZar1遺伝子のゲノムDNAのメチル化を検出することを含む、増殖性疾患の検出方法。
- ゲノムDNAが、Zar1遺伝子のプロモーター周辺領域のゲノムDNAである、請求項1に記載の方法。
- ゲノムDNAが、Zar1遺伝子のプロモーター周辺領域に存在する少なくとも1つのCpG配列である、請求項2に記載の方法。
- 生体サンプルが、哺乳動物由来の生体サンプルである、請求項1~3のいずれか1項に記載の方法。
- 哺乳動物がヒトである、請求項4に記載の方法。
- ヒト由来の生体サンプル中のZar1遺伝子のプロモーター周辺領域の、5’側から数えて60番目~187番目のCpG配列のうち少なくとも1つのCpG配列のメチル化を検出することを含む、請求項5に記載の方法。
- ヒト由来の生体サンプル中のZar1遺伝子のプロモーター周辺領域の、5’側から数えて118番目~166番目のCpG配列のうち少なくとも1つのCpG配列のメチル化を検出することを含む、請求項6に記載の方法。
- 増殖性疾患が癌である、請求項1~7のいずれか1項に記載の方法。
- 癌が、悪性黒色腫、食道癌、神経芽腫、神経膠芽腫、神経膠腫、ウィルムス腫瘍、皮膚扁平上皮癌、肺腺癌、肺扁平上皮癌、乳癌、骨肉腫、横紋肉腫、膵癌、大腸癌、腎細胞癌、前立腺癌、尿路上皮癌、膀胱癌、子宮頸癌、舌扁平上皮癌、および肝芽腫からなる群から選択される少なくとも1つである、請求項8に記載の方法。
- 癌が、悪性黒色腫、神経芽腫、肝芽腫、または膀胱癌である、請求項9に記載の方法。
- 前記検出した生体サンプル中のZAR1遺伝子のメチル化の頻度を、正常細胞のZAR1遺伝子のゲノムDNAのメチル化の頻度と比較し、ZAR1遺伝子のメチル化の頻度が正常細胞のZAR1遺伝子のゲノムDNA遺伝子の頻度よりも高いときに、生体サンプルが癌化していると判断する、請求項1~10のいずれか1項に記載の方法。
- ZAR1遺伝子のメチル化の頻度が正常細胞のZAR1遺伝子のゲノムDNA遺伝子の頻度よりも高く、かつ50%以上のときに、生体サンプルが癌化していると判断する、請求項11のいずれか1項に記載の方法。
