立体特異的なオリゴヌクレオチドホスホロチオエートの合成 発明の背景
本発明は、アンチセンスオリゴヌクレオチドに関する。さらに詳しくは、本発
明は立体特異的なホスホロチオエートオリゴヌクレオチドの製造方法に関する。
オリゴデオキシヌクレオチドのホスホロチオエートアナログ(PSオリゴヌク
レオチド)は、アンチセンス手段として有用である(たとえば、アグラワル(A
grawal)ら(1989)Proc.Natl.Acad.Sci.(USA)86:7790〜
7794参照)。これらアナログは、各インターヌクレオチドリン酸結合中のリ
ン酸基上で非架橋性の酸素原子が硫黄原子で置換されている。かかる修飾は保存
的な置換であり、アンチセンス分子と標的mRNAとのハイブリダイゼーション
を有意に損なうことなくヌクレアーゼ耐性を増大させる。
PSオリゴヌクレオチドは、ホスホルアミダイトまたはH−ホスホネート法(
ともにMetheds in Molecular Biology(アグラワル編)Volume20、ヒュー
マナ・プレス(1993)トトワ、ニュージャージー)のいずれかを用いて化学
的に合成されている。そのような製造法では各インターヌクレオチド結合にキラ
ル中心が導入され、これがn個のインターヌクレオチド結合当たり2n個のジア
ステレオマーを生成させ、一般に約40%のRpジアステレオマーと約60%の
Spジアステレオマーとの混合物という結果になる。
ホスホロチオエートは、ハイブリダイゼーション後にRNアーゼH活性を開始
する能力、逆転写酵素を阻害する能力、およびヌクレアーゼ耐性の増大などの多
くの有用な特性を有するが、ホスホロチオエート産物中にRpジアステレオマー
およびSpジアステレオマーの両者が存在することは幾つかの理由から問題であ
る。RpジアステレオマーとSpジアステレオマーとは、異なる生物物理学的特
性、たとえば一本鎖および二本鎖核酸に対して異なる親和性を有する(たとえば
、コシック(Cossick)ら(1985)Biochem.24:3630〜3638;
キム(Kim)ら(1992)FEBS Lett.314:29〜32を参照)。そ
れ
ゆえ、ある種の状況下では一方のジアステレオマーのみを調製するのが望ましい
。さらに、混合物中に両ジアステレオマーが存在すると、ポリアクリルアミドゲ
ル電気泳動およびHPLCによりPS−オリゴヌクレオチドを互いに分離したり
、PS−オリゴヌクレオチドを他の望まない反応生成物から分離したりするのが
困難になる。というのは、これらクロマトグラフィー法から得られるピークは、
ホスホジエステル結合した対応物よりも広くなる傾向があるからである。さらに
、立体特異性の欠如は、立体的な理由から、PS DNA/RNA二本鎖がホス
ホジエステル結合したDNA−RNA二本鎖に比べて融点(Tm)が低いという
ことの原因の一部を構成する(ラプランシュ(LaPlanche)ら(1986)Nu
cleic Acids Res.14:9081)。従って、新規薬剤の開発の観点からは、
かかるアナログの調製には立体化学的純度の問題と首尾よく取り組む必要がある
。
それゆえ、必要とされているのは、ホスホロチオエートオリゴヌクレオチドの
立体特異的(RpまたはSp)ジアステレオマーの合成法である。発明の要約
本発明は、一つの側面において、ホスホロチオエートオリゴヌクレオチドの立
体特異的Rpジアステレオマーまたは異性体の合成方法を提供する。本明細書に
おいて「ホスホロチオエートオリゴヌクレオチド」または「PSオリゴヌクレオ
チド」とは、3'から5'へホスホロチオエートインターヌクレオチド結合により
共有結合で連結された少なくとも5つのヌクレオチドを包含し、Sp異性体およ
びRp異性体の両者を含む。「PS−Rpオリゴヌクレオチド」とは、PSオリ
ゴヌクレオチドの立体特異的(Rp)異性体のみをいう。
本発明の方法に従ってPS−Rpオリゴヌクレオチドを製造するには、ヌクレ
オチド性プライマーを5'末端および3'末端を有する相補的なオリゴデオキシヌ
クレオチド鋳型にアニールさせ、それによって部分的二本鎖/部分的一本鎖の構
造を生成させる。プライマーもまた3'末端および5'末端を有し、鋳型の3'部
分に相補的な核酸配列を含む。プライマーは、複数のデオキシリボヌクレオチド
、およびその3'末端または3'末端から2番目の位置に一つのリボヌクレオチド
を
含む。
部分的二本鎖/部分的一本鎖の構造を、デオキシヌクレオシドα−三リン酸S
p異性体およびDNAポリメラーゼの混合物と、鋳型の5'部分に相補的なPS
−Rpオリゴヌクレオチドの酵素的合成を行うために必要な時間および条件下に
て接触させ、それによって二本鎖産物を生成させる。幾つかの態様において、デ
オキシヌクレオシドα−三リン酸Sp異性体は、デオキシグアノシン5'−(α
−チオ)−三リン酸、デオキシアデノシン5'−(α−チオ)−三リン酸、デオ
キシシチジン5'−(α−チオ)−三リン酸、およびチミジン5'−(α−チオ)
−三リン酸よりなる群から選ばれる。「DNAポリメラーゼ」とは、一つのデオ
キシリボヌクレオシドの3'末端を他のデオキシリボヌクレオシドの5'末端に共
有結合により連結させ、それによってDNAを合成しうる酵素をいう。特定の態
様において、合成は、DNAポリメラーゼI、T4DNAポリメラーゼ、Taq
DNAポリメラーゼ、または逆転写酵素を用いて行う。
ついで、二本鎖産物を、RNA/DNA接合部のリボヌクレオチドの後で開裂
し、PS−Rpオリゴヌクレオチドをプライマーおよび鋳型から遊離させる。幾
つかの態様において、開裂は、プライマー中のリボヌクレオチドが該プライマー
の3'末端の位置にあるときに該プライマーと新たに合成されたPS−Rpオリ
ゴヌクレオチドとの間で起こる。他の態様において、開裂は、プライマーの3'
末端から2番目のヌクレオチドと、PS−Rpオリゴヌクレオチドとして伸長さ
れた3'末端ヌクレオチドとの間で起こる。
本発明の幾つかの態様において、開裂はエンドヌクレオチド分解酵素、たとえ
ばRNアーゼA、RNアーゼT1、RNアーゼT2、RNアーゼU2、RNアー
ゼN1およびRNアーゼN2を用いて行うが、他の態様では開裂はアルカリを用
いて行う。特定の態様において、強アルカリまたは塩基、たとえば水酸化ナトリ
ウム、水酸化アンモニウム、水酸化リチウムまたは水酸化カリウムよりなる群か
ら選ばれた水酸化ハロゲンをこの目的のために用いる。
本発明の他の側面は、本発明の方法に従って調製した立体特異的Rpオリゴヌ
クレオチドである。
本発明のさらに他の側面は、少なくとも一つの立体特異的Rpホスホロチオエ
ートインターヌクレオチド結合によりにより共有結合で連結された複数のデオキ
シリボヌクレオチドからなるオリゴヌクレオチドを含む。そのような立体特異的
Rpホスホロチオエートオリゴヌクレオチドは、Spホスホロチオエートに比べ
、またはRpおよびSpホスホロチオエートの混合物に比べ、マイトジェン性が
低いと思われる。一つの態様において、すべてのデオキシリボヌクレオチドが立
体特異的Rpホスホロチオエートインターヌクレオチド結合により連結されてい

本発明は、立体特異的PS−オリゴヌクレオチドの合成法、とりわけ、酵素的
プロセスを用いた立体特異的(すべてRp)オリゴヌクレオチドホスホロチオエ
ートの製造方法を提供する。これらRpオリゴヌクレオチドは、非立体特異的な
対応物に比べて低親和性にてタンパク質に結合し、マイトジェン性が低いと思わ
れる。
立体特異的PS−オリゴヌクレオチド(すべてRp)を合成するための確立さ
れた方法は、図1Aおよび図1Bに概略を示してある。DNAポリメラーゼは、
単一のホスホロチオエートにより伸長してRp結合を生成する間に2'−デオキ
シヌクレオチド5'−(α−チオ)三リン酸のSpジアステレオマーのみを用い
ることが示されている(エックスタイン(Eckstein)(1985)Ann.Rev.
Biochem.54:367〜402)。しかしながら、そのような伸長は単一のホ
スホロチオエート結合を導入する場合に限られる。
完全に立体特異的な分子の合成を行うため、立体特異的な分子の所望の配列に
相補的な相補的核酸配列を有する適当な鋳型および該鋳型の3'部分に相補的な
核酸配列を有するプライマーを設計する。鋳型の合成は、ホスホジエステル−リ
ンカーオリゴヌクレオチドを製造するための当該技術分野で知られた方法を用い
て行う。そのような有用な方法の一つでは、β−シアノエチルホスホルアミダイ
ト化学(ボケージ(Beaucage)、Protocols for Oligonucleotides and Ana
logs、Metheds in Molecular Biology、Vol.20(アグラワル編)ヒューマ
ナ・プレス、トトワ、ニュージャージー(1993)33〜61頁)を用いる。
プライマーの合成のため、リボヌクレオシドホスホルアミダイトを「シントン(
synthon)」または構築ブロックとして用い、複数のデオキシリボヌクレオチド
および図1に示す位置の一つの3'−リボヌクレオチドを導入する。このシント
ンは、合成した立体特異的オリゴヌクレオチドをプライマーから開裂するのを可
能にするために導入する。合成後、脱シリル化などのRNAプロトコール(ダマ
ー(Damha)ら、Protocols for Oligonucleotides and Analogs、Metheds in Molecular Biology
、Vol.20(アグラワル編)ヒューマナ・プレス、ト
トワ、ニュージャージー(1993)81〜114頁)を用いて脱保護を行う。
本発明の方法に従い、当該技術分野でよく知られた方法、たとえば90℃で3
分間加熱し、ついで室温で1時間冷却することにより、プライマーを鋳型にアニ
ールさせる。ついで、プライマーを伸長させて鋳型に相補的な核酸配列を有する
オリゴヌクレオチドを生成させる。プライマーの伸長は、エックスタインによっ
て記載されているように(Ann.Rev.Biochem.(1985)54:367〜4
02)、かかる合成をなしうる酵素、たとえばTaq DNAポリメラーゼ、D
NAポリメラーゼI(PolIポリメラーゼ)、T4DNAポリメラーゼ、およ
び逆転写酵素を用い、4つのすべての2'−デオキシヌクレオシド5'−(α−チ
オ)三リン酸、または2'−デオキシヌクレオシド5'−(α−チオ)三リン酸の
アナログを用いて行う。
伸長後、新たに合成された立体特異的PS−Rpオリゴヌクレオチドを、プラ
イマーからの開裂および鋳型からの遊離により遊離させる。遊離は、リボヌクレ
オチド部位にてPS−Rpオリゴヌクレオチドをプライマーから開裂させ、PS
−Rpオリゴヌクレオチドを鋳型から解離させる手順を用いて行う。このリボヌ
クレオチドは、伸長前のプライマーの3'末端から2番目の位置か(図1A)ま
たは3'末端の位置(図1B)である。有用な処理は、RNAを消化する強アル
カリを用いた、またはRNA/DNA接合部を開裂するエンドリボヌクレアーゼ
または他の酵素を用いた開裂を含む。好ましいアルカリとしては、水酸化ナトリ
ウム、水酸化リチウム、水酸化アンモニウム、または水酸化カリウムなどの水酸
化ハロゲンが挙げられ、最も好ましいのは水酸化アンモニウムまたは水酸化カリ
ウムである。有用な酵素としては、RNアーゼA、RNアーゼT1、RNアーゼ
T2、RNアーゼU2、RNアーゼN1およびRNアーゼN2が挙げられ、これ
らは市販されている。
開裂後、生成物を、クロマトグラフィー、ゲル電気泳動、超遠心分離、または
一本鎖オリゴヌクレオチドをそれ自体から、および二本鎖分子から分離するため
の当該技術分野で知られた他の方法により精製する。PAGE、たとえば8M尿
素を含有する20%ポリアクリルアミドゲル上のPAGEが、この目的のために
有用である。PS−Rpオリゴヌクレオチドを含有するバンドの精製は、該バン
ドをたとえばUVシャドウイング(shadowing)により位置付けし、切り出し、
ついで脱塩することにより行う。一般に、約8ナノモルのプライマーおよび2.
5ナノモルの鋳型を用いて合成を行った場合には、約1ナノモルのPS−Rpオ
リゴヌクレオチド産物が得られる。
本発明のオリゴヌクレオチドは、遺伝子発現のモジュレーターとして有用であ
る。たとえば、特定の遺伝子の機能を決定するため、本発明のオリゴヌクレオチ
ドを組織培養系中の該遺伝子に対してターゲティングし、この調節効果を調べる
ことができる。特定のタンパク質がある種の生物学的プロセスにおいて果たす役
割を決定することが目的であるなら、該タンパク質をコードする核酸をターゲテ
ィングすることにより該タンパク質の産生を抑制する手段として本発明のオリゴ
ヌクレオチドを用い、ついで該タンパク質の抑制によりもたらされる生物学的効
果を観察することができる。そのような状況では、研究されるのは組み込まれた
オリゴヌクレオチドではなくタンパク質の産生を抑制することによる効果である
。このように、本発明のオリゴヌクレオチドを用いることにより、標的遺伝子を
変異させることにより欠失変異体を生成させるという骨の折れる方法にとって代
わる容易に実行可能な代替法が提供される。
加えて、本発明のPS−Rpオリゴヌクレオチドは、そのキラルなSp対応物
と同様にホスホトランスフェラーゼおよびヌクレオチジルトランスフェラーゼの
立体化学的なプローブとして有用である。なぜなら、これらオリゴヌクレオチド
は、伸長しつつある鎖の3'−ヒドロキシルがピロリン酸を置換するときのヌク
レオチド三リン酸のリンにおける単一の結合開裂によるか、または共有ヌクレオ
チド酵素(covalent nucleotidyl enzyme)が関与する場合の2つの結合開裂に
よる、伸長しつつあるポリマー中へのデオキシリボヌクレオチドの導入を識別し
うるからである(ブロディ(Brody)ら(1981)Biochem.20:1245
〜1252に概説されている)。
本発明の方法に従って調製したPS−Rpオリゴヌクレオチドの比較安定性を
、該PS−Rpオリゴヌクレオチド並びに配列相同な(sequence-comparable)
PO−結合したオリゴヌクレオチドおよびPS−結合したオリゴヌクレオチドを
ヒトやウシの血清などのヌクレアーゼ源に暴露することにより決定した。図2A
に示す結果は、PS−Rpオリゴヌクレオチドがウシ血清中でのインキュベーシ
ョン6時間後から24時間まで依然として存在しているのに対し、POオリゴヌ
クレオチドは存在していないことを示している。ヒト血清では(図2B)、PS
−RpオリゴヌクレオチドおよびPSオリゴヌクレオチドはインキュベーション
120分後も存在するが、PO−結合オリゴヌクレオチドはインキュベーション
60分後に消化された。
同様の結果は、POオリゴヌクレオチド、PSオリゴヌクレオチドおよびPS
−RpオリゴヌクレオチドをT4DNAポリメラーゼI(図3A)またはDNA
ポリメラーゼ(図3B)とともにインキュベートした場合にも得られた。図3B
に示すように、PSオリゴヌクレオチドおよびPS−Rpオリゴヌクレオチドは
ともにDNAポリメラーゼIの存在下でインキュベーション4時間後にも存在し
たが、POオリゴヌクレオチドは1時間後には存在しなかった。
これら結果は、PS−Rpオリゴヌクレオチドがホスホジエステル結合オリゴ
ヌクレオチドに比べて安定であり、ウシ血清およびヒト血清中、およびDNAポ
リメラーゼおよびT4DNAポリメラーゼの存在下でPSオリゴヌクレオチドに
匹敵する安定性を有することを示している。
PS−Rpオリゴヌクレオチドおよび合成PS−オリゴヌクレオチドを、融点
(Tm)および円二色性を測定することにより、相補的なRNAおよびDNA鋳
型に対する親和性についても比較した。図4Aに示すように、PS−Rpオリゴ
ヌクレオチドおよびPS−オリゴヌクレオチドはともに、DNA鋳型に対して同
じTmを示した(51.8°および51.9°)。しかしながら、RNA鋳型に対
してはPS−Rpオリゴヌクレオチド(68.9°)は合成PS−オリゴヌクレ
オチド(64°)に比べて高い融点を示し、PS−Rpオリゴヌクレオチドがそ
の標的に対して一層大きな結合親和性を有することを示していた。図4Bは、R
NA二本鎖についてのCDスペクトルの差異がDNA二本鎖についてのCDスペ
クトルの差異よりも一層有意であることを示しており、RNA標的の方がDNA
標的に比べてハイブリダイゼーション時のPS−RpオリゴヌクレオチドとPS
オリゴヌクレオチドの立体配置変化に対して一層感受性であることを示している
。
RpジアステレオマーおよびSpジアステレオマーの混合物として存在するP
Sオリゴヌクレオチドの一つの知られた配列非特異的な作用は、逆転写酵素の酵
素活性を阻害することである。PS−Rp異性体がジアステレオマー混合物と同
様の阻害活性を有するか否かを決定するため、PS−Rpオリゴヌクレオチドお
よびPSオリゴヌクレオチドを個々に逆転写酵素とともにインキュベートした。
図5に示すように、PS−Rpオリゴヌクレオチドは合成PS−オリゴヌクレオ
チド混合物よりも強い逆転写酵素阻害剤であることがわかった。
PS−RpオリゴヌクレオチドがRNアーゼHによる分解応答を誘起する能力
がPSジアステレオマー混合物に匹敵するかどうかを決定するため、PS−Rp
オリゴヌクレオチドをRNアーゼH消化にも供した。図6は、PS−Rpオリゴ
ヌクレオチドが合成PS−オリゴヌクレオチド混合物よりもRNアーゼHの良好
な基質であることを示している。
さらに、これらオリゴヌクレオチドは相補的な核酸配列にハイブリダイズする
ことができ、細胞により取り込まれることができる。それゆえ、立体特異的PS
−Rpオリゴヌクレオチドは、PSオリゴヌクレオチドのジアステレオマーRp
+Sp混合物に比べて、改善されたとまではいえないにしても同様のアンチセン
ス特性を有する。
以下の実施例は本発明を製造および実施するための好ましい態様を示すが、本
発明の範囲を限定するものではない。なぜなら、同様の結果を得るために別法を
利用できるからである。
実施例
1.PS−Rpオリゴヌクレオチドの合成
30μl容量の50mMトリス、pH9.0、10mM MgCl2中で、8ナ
ノモルのプライマー:
(配列番号2)および2.5ナノモルの鋳型:
(配列番号3)を、90℃で3分間加熱し、ついで室温にて1時間冷却すること
により前以てアニールした。反応容量を、50mMトリス、pH9.0、10m
M MgCl2、5mM DTT、100mMデオキシグアノシン5'−(α−チオ
)三リン酸、100mMデオキシアデノシン5'−(α−チオ)三リン酸、20
0mMデオキシシチジン5'−(α−チオ)三リン酸および200mMチミジン
5'−(α−チオ)三リン酸(デュポン−NEN、ボストン、マサチューセッツ
)を含有する1.5mlに増大させた。2500単位の配列グレードTaqDN
Aポリメラーゼ(プロメガ(Promega Corp.)、マジソン、ウイスコンシン)
を加えて反応を開始させた。混合物を37℃で4時間インキュベートした。反応
混合物を脱塩し、水酸化アンモニウム溶液(28〜30%)で55℃にて24時
間、または0.3M KOHで37℃にて1時間、処理した。他の試験では、脱塩
反応混合物を別にRNアーゼA、RNアーゼT1、RNアーゼT2、RNアーゼ
U2、RNアーゼN1、またはRNアーゼN2(これらはシグマ・ケミカル、セ
ントルイス、ミズーリから入手可能である)で95℃にて約3分間処理する。生
成物を乾燥し、20%変性ポリアクリルアミドゲル上のPAGEにより精製した
。生成
物をUVシャドウイングの下でゲルから切り出し、500mM酢酸アンモニウム
で溶出し、透析により脱塩した(図1に記載)。
2.PS−Rpオリゴヌクレオチドのヌクレアーゼ耐性
ウシ血清およびヒト血清中でのホスホジエステル結合した(PO)オリゴヌク
レオチド、立体標準(stereoregular)(PS−Rp)オリゴヌクレオチド、お
よび合成PS−オリゴヌクレオチド(PS)の安定性を以下のようにして試験し
た。60ピコモルの[32P]5'末端標識オリゴヌクレオチドを100μlのヒ
ト血清(シグマ・ケミカル、セントルイス、ミズーリ)中、37℃でインキュベ
ートした。20μlのアリコートを0分、30分、60分および120分の時点
でサンプリングし、ついで20μlの20mMトリス、pH7.8、10mM
NaCl、10mM EDTA、0.5%SDSおよび100μgのプロテイナー
ゼKとともに65℃で1時間インキュベートした。試料をフェノール/クロロホ
ルムで抽出し、エタノール沈殿し、ついで20%アクリルアミド、8.3M尿素
を含有するゲル中のPAGEにより分析した。ゲルを酢酸/メタノール/水(1
0:10:80、v/v/v)溶液中に固定し、オートラジオグラフィーに供す
る前に3時間乾燥させた。オートラジオグラムを図2A(ウシ血清)および図2
B(ヒト血清)に示す。
さらに、ヌクレアーゼ耐性の比較研究をT4DNAポリメラーゼおよびDNA
ポリメラーゼ(PolI)を用いて行った。DNAポリメラーゼIアッセイは、
30ピコモルの[32P]−5'末端標識したPOオリゴヌクレオチド、PSオリ
ゴヌクレオチド、またはPS−Rpオリゴヌクレオチド、50nmトリス、pH
8.0、5mM MgCl2、5mM DTT、0.05%ウシ血清アルブミン、お
よび5単位のDNAポリメラーゼI(ワーシントン・バイオケミカル(Worthin
gton Biochemical Corp.)、フリーホールド、ニュージャージー)を含有する
20μl容量中で行った。アリコートを0分の時点で取り、残りを37℃でイン
キュベートした。5μlのアリコートを1時間、2時間、および4時間の時点で
取った。各時点でアリコート6μl停止溶液(95%ホルムアミド、10mME
DTA、0.05%ブロモフェノールブルー、0.05%キシレンシアノール)を
