CNVの判定方法

CNV、例えば、染色体異数体、部分的な異数体などのCNVを判定するために使用されるサンプルは、1つ以上の対象配列のコピー数多型が判定される任意の細胞、組織、又は器官から採取されたサンプルを含むことができる。望ましくは、サンプルは、「セルフリー」(例えば、cfDNA)である細胞及び/又は核酸中に存在する核酸を含有する。

実施例1
本実施例の目的は、上記の方法を使用してLOD曲線をどのように取得することができるかを例示することである。
この試験では、VeriSeq NIPT精密試験(BRIGID-0147 VeriSeq NIPT:精密試験プロトコル及びBRIGID-0166 VeriSeq NIPT:精密試験報告)で生成されたデータの一部を使用して、VeriSeq NIPT Solutionシステムの検出限界を決定した。
各反復実行についての定量的スコア、対数尤度比(LLR)、及び胎児フラクション推定を、研究開発臨床異数体検出及び分析セット(cADAS)v3.2によって計算した。
全ての対照テンプレートなし(NTC)サンプルを分析から除外した。その後のこれらのサンプルの除外により、N=48 T21プール及びN-48非妊娠プールを有する564のサンプルが得られた。それらは更にインシリコ希釈分析で使用した。サンプルの残りは直接使用せず、分析のためにフィルタとして使用した。非妊娠サンプルのうちの1つはNES_FF_QC不合格としてマークした。サンプルが非妊娠であり(胎児DNAを有さない)ためにこのメトリックを達成しないことが予測されるため、このQC不合格は無視し、サンプルを分析に含めた。
影響ありサンプルは、それぞれ約50%の男性及び女性血漿サンプルのプールされた混合物から調製した。したがって、染色体Y DNAはサンプル中に存在し、インシリコ希釈プロセスの検証に使用することができる。図19は、合成生成サンプルのY染色体カバレッジ(左図)及びFFフラクション推定値(右図)を、希釈フラクションの関数として示す。両方の線図は、FF(元の非妊婦FF=0%、及び影響ありFF=5%)とインシリコ希釈との間の調整値を示す。
特定の範囲のカバレッジについて実験観測結果からLODを決定する手順は、BRIGID 0150vA(VeriSeq NIPT溶液設計認証プロトコル検出限界)に記載されている。
DEV REPORT-0072(対数尤度比スコアの数理モデル及び検出限界の予測)に記載される理論的モデルは、両対数スケールにおけるLOD対カバレッジが直線であることを予測する。図20は、(表6.2に列挙されるような)LOD対カバレッジの線形適合の結果を示す。我々、予測された挙動と実験データとの密接な一致を観察する。
一般的なサンプルの母集団は、可変カバレッジを有する。図6.4は、VeriSeq NIPTアッセイのV2バージョンを使用して処理された多数のサンプル(N=14400)におけるカバレッジ(NES)の分布を示す。一般的な母集団の予想LODは、カバレッジ分布にわたるカバレッジの関数としてのLODの期待値として計算される:

以前の研究(対数尤度比スコアと検出限界の予測の数理モデル)に記載されているように、異なる染色体の異数体の検出限界は、染色体の少なくとも1つについての既知のLODから推測することができる。以前の研究との関係に基づき、表4及び表5に示される結果を有する過去に決定された乗算係数を使用して、トリソミーT13及びT18についてLODを推測することができる。
正常な母体二倍体cfDNAのバックグラウンド上の胎児cfDNA(トリソミー13/18/21)の胎児フラクションに対するVeriSeq NIPTシステムの検出限界(LOD)が決定された。検出限界を表6に要約する。試験された全ての異数体に関して、観察されたLODは、試験要件文書における指定値よりも低いことが判明した。表6に提示されたデータに基づいて、決定された検出限界は、全ての標的異数体に関する別の研究の合格基準に合格した。

- 母親及び胎児に由来するセルフリー核酸断片を含む試験サンプルを処理するために、1つ以上のプロセッサとメモリとを含むコンピュータシステムを使用して実行される方法であって、
(a)前記試験サンプルの胎児フラクション値を決定することであって、前記試験サンプルの胎児フラクションが、前記試験サンプル中の胎児由来セルフリー核酸断片の相対量を示す、ことと、

プロセッサと、
(a)試験サンプルの胎児フラクション値を決定し、ここで、前記試験サンプルの前記胎児フラクションが、前記試験サンプル中の胎児由来セルフリー核酸断片の相対量を示し、
(b)コンピュータシステムによって、前記試験サンプル中の前記セルフリー核酸断片をシーケンシングすることによって得られる配列リードを受け取り、
(c)前記コンピュータシステムによって、前記セルフリー核酸断片の前記配列リードを、対象配列を含む参照ゲノムに位置合わせし、それによって配列タグを提供し、
(d)前記コンピュータシステムによって、前記参照ゲノムの少なくとも一部に対する前記配列タグのカバレッジを決定し、そして、
