ZaudererのPCT公開番号第WO 00/028016号および米国特許第7,858,559号において開示されている三分子組換えは、関心対象のタンパク質を発現させるため、および、またはワクシニアウイルスにおいてライブラリーを作製するための、高効率、高力価の作製法である。三分子組換え法により、少なくとも90%の効率、および、少なくとも、直接ライゲーションによって得られるものよりも少なくとも2桁高い力価での組換えウイルスの生成が可能になる。
本開示は、膜内在性タンパク質(IMP)を、タンパク質が天然に発現している細胞において出現するであろうような、タンパク質の天然コンフォメーションにほぼ等しい、コンフォメーションが無傷の状態で発現させるための方法を提供する。本開示にしたがって、IMPを、ポックスウイルス、例えばワクシニアウイルス、FPV、またはウサギポックスウイルスのEEV上に発現しているポックスウイルスタンパク質との融合タンパク質として発現させる。本明細書において提供されるIMP融合タンパク質は、EEVの表面上で発現されて提示される場合に、結合分子のライブラリー、例えば、抗体提示ライブラリーをスクリーニングするための標的抗原として有用である。
本開示は、膜内在性タンパク質またはその断片の、ワクシニアウイルスEEVに特異的なタンパク質またはその断片との融合物としての、生体膜の状況においてコンフォメーションが無傷の形態での発現のための、単離されたポリヌクレオチドを提供する。「コンフォメーションが無傷」によっては、タンパク質が、その天然の状態で出現するであろうと同じ程度に、生体脂質二重層膜の状況において天然コンフォメーションまたは天然に近いコンフォメーションで出現するか、または提示されることが意味される。
本開示は、さらに、上記のポリヌクレオチドによってコードされるものなどの、IMP-EEV特異的融合タンパク質を提供する。さらに、IMP-EEV特異的融合タンパク質は、組換えポックスウイルスEEV、例えば、組換えワクシニアウイルスEEV、組換え鶏痘ウイルス、または組換えウサギポックスウイルスの表面上に発現させることができる。提供される融合タンパク質を含む組換えポックスウイルスEEV、例えば、組換えワクシニアウイルスEEV、鶏痘ウイルスEEV、またはウサギポックスウイルスEEVが、本開示によって提供される。例えば、ワクシニアウイルスEEVは、FPV108などの鶏痘ウイルスEEV特異的タンパク質、またはRBXV041などのウサギポックスウイルスEEV特異的タンパク質とのIMP融合物を含む、IMP融合タンパク質を発現することができる。同様に、組換え鶏痘ウイルスEEVは、その表面上に、鶏痘ウイルスEEV特異的タンパク質、ワクシニアウイルスEEV特異的タンパク質、またはウサギポックスウイルスEEV特異的タンパク質に融合したIMPを含む、IMP-EEV特異的融合タンパク質を発現することができる。
本開示は、さらに、関心対象の複数回貫通膜タンパク質に結合する結合分子、例えば、抗体、抗原結合抗体断片、または抗体様結合分子を選択する方法を提供する。方法は、本明細書に記載される組換えポックスウイルスゲノムを用いて第1の組換えポックスウイルスEEVおよび第2の組換えポックスウイルスEEVを生成させる工程であって、第1の組換えポックスウイルスEEVおよび第2の組換えポックスウイルスEEVが各々、異なるポックスウイルスにおいて生成され、例えば、融合タンパク質上の同じIMPをコードするワクシニアウイルスポリペプチドおよび鶏痘ウイルスポリペプチドである、工程を含む。結果として生じた組換えポックスウイルスEEVの各々は、その表面上にIMPを天然形態で発現する。第1の組換えポックスウイルスEEVを用いて、哺乳動物、例えば、マウスを免疫化する。次いで、複数の抗原結合ドメインを提示する提示ライブラリーと、免疫化哺乳動物より単離されたB細胞から生成させ、抗体支持体に付着した第2の組換えポックスウイルスEEVとを、第2の組換えポックスウイルスEEV上に発現したIMPに特異的に結合する提示パッケージがそれに結合できるように、接触させる。次いで、任意の結合していない提示パッケージを除去して、第2の組換えEEV上に発現したIMPに特異的な抗原結合ドメインを提示する提示パッケージを回収する。ワクシニアウイルスと鶏痘ウイルスとは、抗原的に別個であるため、IMPではなくウイルスを認識して結合する任意の抗体は、このようにして排除される。
IMPを、以下の方法によって、EEV特異的タンパク質F13L、A56R、およびFPV108を用いてポックスウイルスEEV中に組み込んだ。概して、図1Aに図解するように、HER2、CD100(セマフォリン4D)、およびFZD4の細胞外ドメインを、1回貫通EEV特異的膜タンパク質A56Rとの融合物として組み込んだ。成熟FZD4-ECD-A56R融合タンパク質は、SEQ ID NO: 12の20~370位のアミノ酸を含み、成熟HER2-ECD-A56R融合タンパク質は、SEQ ID NO: 7の20~855位のアミノ酸を含み、および成熟CD100-ECD-A56R融合タンパク質は、SEQ ID NO: 8の20~935位のアミノ酸を含む。成熟CD100-ECD-A56R融合タンパク質は、SEQ ID NO: 8の20~935位のアミノ酸を含む。図1Bおよび図1Cは、GPCR、CD39、およびCD20などの複数回貫通タンパク質をいかに、EEV膜結合タンパク質F13L、FPV108、またはRBXV041との融合物としての複数回貫通膜タンパク質としてEEV中に組み込むことができるかを、図解的に示す。
F13L融合タンパク質(FZD4-F13L、CD20-F13L、およびCXCR4-F13L)を、参照によりその全体が本明細書に組み入れられる米国特許第10,577,427号に記載されるように生成させた。
遺伝子または遺伝子断片を、標準的な相同組換え法を用いて、FPV中にインフレームで挿入した。関心対象の遺伝子または遺伝子断片、例えば、CD20またはCD39を、Nco/Xho I部位でFPV遺伝子086と087との間に挿入し、FPV108でタグ付加した。CD20遺伝子を、NCO I制限部位を融通するために5'端で修飾した。CD39遺伝子の修飾は、必要とされなかった。Nco/Xho I部位には、FPV左アーム(FPV 084、085、および086)およびFPV右アーム(FPV 087および088)を含む相同組換え部位、ならびに内部リボソーム侵入部位(IRES)エレメントおよびネオマイシン耐性遺伝子(NEO)が隣接して、同じプロモーターの制御下での関心対象の遺伝子またはその断片およびFPV108遺伝子の遺伝子の同時発現を可能にし、かつクローンの選択(NEO耐性)を可能にする。FPVのベクターマップを、図2に示す。結果として生じたCD20-FPV108融合タンパク質およびCD39-FPV108融合タンパク質を、上記に示す(それぞれ、SEQ ID NO: 10およびSEQ ID NO: 11)。
QT35細胞に、CD20-FPV融合タンパク質(SEQ ID NO: 10)もしくはCD39-FPV108融合タンパク質(SEQ ID NO: 11)をコードするIMVまたは対照鶏痘ウイルスのいずれかを、細胞あたり1ウイルスの多重感染度(MOI)で2日間感染させ、その後、EEVを含有する上清を採取して、破片を低速遠心分離によって除去した。プロテインG DYNABEADS(登録商標)(110μL)を磁石でプルダウンして、1 mLのPBS+20μgの精製抗CD20抗体または抗CD39抗体を、適切なようにビーズに添加した。溶液を、室温で穏やかな回転を伴い、30~60分間インキュベートして、抗体をプロテインGビーズにカップリングさせた。10μgの精製mIgG1アイソタイプ対照を、完全なブロッキングを確実にするために溶液に添加し、溶液を、室温で穏やかな回転を伴い、さらに10~30分間インキュベートした。ビーズを、磁石でプルダウンし、1 mLのPBSで1回洗浄して、110μLのPBSに再懸濁した。
感染/トランスフェクション:QT35細胞に、以下の抗原構築物を発現するFPVを1のmoiで感染させた:CD20-FPV108(SEQ ID NO: 10)、CD39-FPX108(SEQ ID NO: 11)、およびFZD4-FPV108(SEQ ID NO: 4)。2時間後に、細胞を洗浄し、次いで、Sema ECD-A56の発現がワクシニアH5プロモーターによって制御されるワクシニア導入プラスミドを、lipofectamineを用いてトランスフェクトした。トランスフェクションの2日後に、EEVを細胞上清から採取し、ProGビーズにコンジュゲートされた抗SEMA-4D mabを用いたプルダウンアッセイにおいて試験した。
実施例4:免疫化に対する抗ウイルス抗体応答を排除するためのワクシニアウイルスおよびFPVでの交互の免疫化およびパンニング
組換えワクシニアウイルス株または鶏痘ウイルス株のいずれかでの免疫化は、組換え抗原に対する非常に強力な抗体応答を生成させる。動物を、組換えポックスウイルス、例えば、組換えワクシニアウイルスまたは鶏痘ウイルスで免疫化し、提示ライブラリーを、免疫化動物より単離されたB細胞から生成させる。次いで、免疫化動物から生成された提示ライブラリーを、適切なように、別個の組換えポックスウイルス、例えば、鶏痘ウイルスまたはワクシニアウイルス/MVA上に提示された抗原に対して「パンニング」または「スクリーニング」する。これは、抗ベクター抗体を排除することによって、関心対象の抗原に対する選択を容易にする。このアプローチを用いて、最大で10億の抗体の組み合わせを、インビトロでスクリーニングしてクローニングし、配列決定した。免疫化時間、スクリーニング、および検証を含めて、全プロセスは、約2ヶ月で完了する。
ベースライン力価を提供するために、雌のBALB/cマウス(Jackson;8週齢)を、免疫化の前に採血した。9週齢で(0日目に)、群あたり最低3匹のマウスを用いて、マウスを、腹腔内への107 pfuのEEVで免疫化した。マウスを、免疫化後21日目に採血し、0日目のように第2の用量のEEVでブーストした。ブースト後の種々の時点で、マウスを採血し、赤血球を沈殿させるためのBD Microtainer SSTチューブを用いた13,000 rpmで3分間の遠心分離によって、すべての血清を単離した。各マウスを分離したままで、血清を取り出して、新しいチューブにおいて凍結した。場合によっては、マウスを、応答を増加させるためにEEVで2回目にブーストした。
骨髄および脾臓を、免疫化マウスから採取し、RNAlater(商標)(ThermoFisherカタログ番号AM7020)中に保存した。RNAを、RNAeasy kit(Qiagen)を用いて抽出し、DNAse処理して、nanodropによって定量した。cDNAを、標準的なプロトコールを用いて調製し、その後RNAase処理を行った。cDNA合成のために、マウスγ定常1遺伝子および定常2遺伝子の定常ドメインに特異的なプライマーを用いて、cDNAをプライミングした。これは、活性化B細胞における抗体を選択した。重鎖可変領域を、標準的な方法を用いて、かつBssHII制限部位およびBsteII制限部位を含有するマウスVH遺伝子プライマーおよびJH遺伝子プライマーの混合物を利用して、PCR増幅した。PCR産物を、ゲル精製した。V遺伝子を、NxGen T4 DNAリガーゼ、Lucigen 3024-1を用いて、BssHII/BsteII部位でファージミドプール(pAD)(リボソーム結合部位(RBS)によって分離されたヒト定常領域に融合した21種類のヒト生殖系列可変軽鎖を含有するプールにおけるpADファージミド骨格)中にバルククローニングした。ライゲーション反応物で、エレクトロポレーションを介してTG1 Electrocompetent cells, Lucigen #60502-2を形質転換して、1時間増殖させ、グルコースおよびアンピシリンを含む2YXT緩衝液において振盪を伴い、37℃で5時間、培養物を拡大増殖させた。4℃、6200 rpmで15分間の遠心分離によって、ファージミドライブラリーを採取した。沈殿を、凍結培地(2XYT、グリセロール、グルコース、およびAmpを含有する)に再懸濁した。ライブラリーの品質管理のために、細菌をプレーティングしてライブラリーを力価測定し、ファージミドのサブセットをミニプレップして配列決定した。
抗原を発現するFPVおよびワクシニアウイルスを、インビトロパンニングに用いた。ファージ提示ライブラリーを、標準的な方法を用いて、ファージミドベクター中の合成V遺伝子配列から作製した。ライブラリーは、およそ1010種類の特有のV遺伝子の組み合わせを含有し、かつ、およそ1012 pfu/mlの力価を有していた。抗ベクター抗体は、異なるラウンドについてウイルスを交替することによって容易に除去されるため、2種類の抗原的に別個のバックグラウンドの株における抗原組換え体が利用可能であることは、所望の抗原に対する抗体の選択を容易にする。
Claims (48)
- (a)膜内在性タンパク質(IMP)またはその断片をコードする第1の核酸断片であって、該IMPまたはその断片が、少なくとも1個の膜外領域、少なくとも1個の膜貫通ドメイン、および少なくとも1個の膜内領域を含み、かつ該少なくとも1個の膜内領域をコードする第1の核酸断片の一部分が、第1の核酸断片の5'端または3'端に位置している、第1の核酸断片;ならびに
(b)鶏痘ウイルス(FPV)FPV108タンパク質またはその機能的断片をコードする第2の核酸断片であって、IMPの膜内領域をコードする第1の核酸断片の一部分にインフレームで融合している、第2の核酸断片
を含む、単離されたポリヌクレオチドであって;
該ポリヌクレオチドを含むポックスウイルス感染細胞が、細胞外エンベロープビリオン(EEV)の外側エンベロープ膜の一部としてIMP-FPV108融合タンパク質を発現することができる、
前記単離されたポリヌクレオチド。 - 第2の核酸が、SEQ ID NO: 2のアミノ酸配列を含むFPV108タンパク質またはその機能的断片をコードする、請求項1に記載のポリヌクレオチド。
- IMPが、少なくとも2個の膜貫通ドメインを含む複数回貫通膜タンパク質である、請求項1に記載のポリヌクレオチド。
- IMPが奇数の膜貫通ドメインを有し、第1の核酸断片の5'端が膜外領域をコードし、第1の核酸断片の3'端が膜内領域をコードし、かつ第2のポリヌクレオチドの5'端が第1の核酸断片の3'端に融合している、請求項3に記載のポリヌクレオチド。
- IMPが、Gタンパク質共役受容体(GPCR)を含む、請求項4に記載のポリヌクレオチド。

(b)宿主細胞から放出されるEEVを回収する工程
を含む、請求項23に記載の組換えポックスウイルスEEVを作製する方法。 - (a)インビトロで、ポックスウイルス感染性に対して許容状態の宿主細胞に、膜内在性タンパク質(IMP)またはその断片をEEV特異的タンパク質FPV108またはその膜結合断片との融合タンパク質として発現する組換えポックスウイルスを感染させる工程であって、感染宿主細胞によって産生されるEEVが、EEV外側エンベロープ膜の一部としてIMP融合タンパク質を含む、工程;
(b)宿主細胞から放出されるEEVを回収する工程
を含む、IMPまたはその断片を天然コンフォメーションで提示する方法であって、
該IMPまたはその断片が、EEVの表面上に天然コンフォメーションで提示される、前記方法。 - IMPが、少なくとも2個の膜貫通ドメインを含む複数回貫通膜タンパク質である、請求項25に記載の方法。
- IMPが、7回膜貫通ドメインを含むGタンパク質共役受容体(GPCR)を含み、かつFPV108が、IMPのC末端に融合している、請求項26に記載の方法。

- ポックスウイルスEEVが、鶏痘ウイルスEEVである、請求項36に記載の組換えポックスウイルスEEV。
- 以下の工程を含む、複数回貫通膜タンパク質(IMP)に結合する抗体を選択する方法:
(a)請求項23、35、36、または37に記載の組換えEEVを、固体支持体に付着させる工程;
(b)複数の抗原結合ドメインを提示する提示パッケージを含む抗体提示ライブラリーを提供する工程;

(c)結合していない提示パッケージを除去する工程;および
(d)第2の組換えEEV上に発現したIMPに特異的な抗原結合ドメインを提示する提示パッケージを回収する工程。 - 第1の組換えポックスウイルスEEVが、ワクシニアウイルスEEVである、請求項45に記載の方法。
- 第2の組換えポックスウイルスEEVが、鶏痘ウイルスEEVである、請求項46に記載の方法。
- 以下の工程を含む、複数回貫通膜タンパク質(IMP)に結合する抗体またはその抗原結合断片を選択する方法:
