1.VZVの標的核酸領域内の標的核酸配列を増幅するためのオリゴヌクレオチド組成物、または標的核酸領域内の標的核酸配列から生成されたアンプリコンを増幅するためのオリゴヌクレオチド組成物であって、少なくとも2つの増幅プライマーを含み、第1の増幅プライマーが、順方向増幅プライマーであり、第2の増幅プライマーが、逆方向増幅プライマーである、オリゴヌクレオチド組成物。
表1に示すように、インビトロでのVZV検出について、18種の固有のプライマーとプローブの組み合わせ(PPR)を評価した。全てのオリゴセットは、より広いVZV核酸配列内の配列番号38および配列番号39の標的核酸領域を網羅する。
異なるアッセイ条件下で機能する配列番号38のオリゴヌクレオチドの柔軟性を評価するため、種々の濃度のプライマー、プローブ、およびMgCl2を組み合わせて試験した。3種の濃度のプライマー(0.4、0.7、および1.0μM)、3種の濃度のプローブ(0.2、0.5、および0.8μM)、および3種の濃度のMgCl2(2、4、および6mM)を、1000cp/rxnに希釈したVZVプラスミド(Hologic、マサチューセッツ州マールボロ)に対して試験し、表2に列挙する熱サイクル条件を使用してPPR混合物1~18に対して試験し、内部標準に対して試験した(表3)。RFUおよびCtのデータは、PPRが堅牢であり、Ct値に大きな問題を引き起こすことなく、オリゴ濃度および塩分濃度の変化に耐えることができることを示している。したがって、VZVオリゴヌクレオチドの組み合わせは、幅広いアッセイ条件で機能することができる。Ct値は、全ての試験条件およびMgCl2濃度の範囲にわたって一貫している。ベースラインの蛍光(および最終的なRFU)は、予想どおり、プローブ濃度の影響を受ける。
一般に、分子生物学の技術分野の当業者は、培養液中の宿主細胞の存在がインビボ条件をエミュレートするため、ウイルス感受性実験が臨床試料に最もよく似ていることを理解するであろう。本明細書に記載のようにSTMで希釈された1つのVZV株(単離株A)(カタログ番号0810172CF、Zeptometrix、ニューヨーク州バッファロー)をPPR混合物8との反応性について評価した。陰性対照(VZVなしのSTMで構成される)を並行して実行した。31.6cp/mlおよび10cp/mlに希釈したVZVの第2の株(不明)(カタログ番号23-279-161、Thermo Fisher Scientific(AcroMetrix)、マサチューセッツ州ウォルサム)を、PBS/PK混合物(3mg/mlの最終PK濃度)からなる陰性対照および陽性対照(STMで100cp/rxnに希釈されたVZVプラスミドからなる)に対して同様に試験した。STM中のVZVは10~1000cp/rxn(278~27778cp/ml)で評価した。血漿中のVZVは、10~10,000cp/ml(0.4~360cp/rxn)で試験した。両菌株で、PPR混合物8は、表2に列挙する熱サイクル条件を使用して実行され、内部標準に対して試験した(表3)。結果を表7および8に列挙する。
ウイルス試料とは異なり、プラスミドDNAは溶液内で容易にアクセス可能であり、試験のために細胞溶解を必要としない。核酸抽出での課題により、検出限界が下がり、LDTの性能が低く見えるため、プラスミドDNAを試験すると、DNA抽出プロセスに伴う問題が解消される。ここでは、プラスミドの感度は、6種の濃度(10~1,000,000コピー/反応)でSTM中でVZVプラスミドを試験することによって評価した。オリゴセット(PPR混合物8)を使用してVZVプラスミドの検出限界(LoD)を決定すると、適合性が確保される。VZVプラスミド(Hologic、マサチューセッツ州マールボロ)をSTMで1000000、10000、1000、1000、100、10cp/rxnに希釈し、PPR混合物8(配列番号38に特異的)に対して試験した。陰性対照はSTM(VZVなし)で構成された。PPR混合物8は、表2に列挙される熱サイクル条件を使用して実行され、内部標準に対して試験した(表3)。結果を表9に示す。
ゲノムDNAの試験では、ウイルスにアクセスするために細胞を溶解する必要がある。ゲノムDNAの感度は、VZV gDNA(Ellen)(カタログ番号VR-1367、ATCC、バージニア州マナッサス)、VZVプラスミド(Hologic、マサチューセッツ州マールボロ)、およびVZV培養液(Ellen)を含むSTMを6種の濃度(10~1,000,000コピー/反応)で試験することにより評価した。PCR製剤は、表1のPPR混合物8に従って調製した。プラスミド、gDNA、およびウイルス培養液を別々に指定濃度でSTMに添加した。結果を表10に示す。
特異性試験のために、血液、組織、または病変で一般的に見られる38種の生物を、可能な限り1E6 cp/mlに近づくように(入手可能性に応じて)STMに添加することにより、9つのパネルで調製した。表1のPPR混合物8に従ったPCR製剤を使用して、各パネルの特異性を評価した。パネルの組成および反応性の結果を表11に列挙する。陽性対照はVZV培養液を含むSTMで構成された一方、陰性対照はSTM(VZVなし)で構成された。PPR混合物8は、表2に列挙される熱サイクル条件を使用して実行され、内部標準に対して試験した(表3)。
干渉を測定するために、特異性研究からの38種の生物の存在下でVZV反応性を評価した。パネル2~8は、STMで1:10 VZV株(単離株A)を27,778cp/mlに希釈した。単離株Aは、VZVの1種の特定菌株の培養液であり、細胞が溶解する時点まで「生きている」。パネル1および9は、同様にSTMで1:10 VZV株(単離株A)培養液を27,778cp/mlに希釈した。パネル1および9は特異性研究から得られたものではなかったため、新たに調製した。CMV干渉を評価するために、各パネルにCMV培養液を27,778 cp/mlで添加した。9パネルのそれぞれをPPR混合物8で試験した。陽性対照は、CMV、およびVZVを27,778cp/mlで含むSTMで構成された。陰性対照はSTM(VZVなし)で構成された。PPR混合物8は、表2に列挙される熱サイクル条件を使用して実行され、内部標準に対して試験した(表3)。結果を表12に示す。
反応性試験では、選択したオリゴの組み合わせ(PPR混合物8)が、市場で入手可能な全てのウイルス株で同様に機能することを確認する。なぜなら、VZVの1株のみを試験しても、PPR混合物8が類似株で同等に機能することを示唆するものではなく、単離株AはVZV株全ての代表でもないからである。試験された8種の単離株は、試験時に市場で入手可能なVZVの定量化された全菌株を特性評価する。定量化されていない株は、感度試験に利益をもたらさないため、ATCCから入手可能な株と同様に、非定量化VZV株は試験されなかった。ここでは、PPR混合物8を、2E4細胞/ml HeLaを含むウイルス輸送培地(VTM)と2E4細胞/mlを含むSTMとの両方で、8種の異なるVZV株に対して試験した。8種の株全てが100cp/rxnおよび1000cp/rxnで試験された。閾値サイクル(Ct)および相対蛍光単位(RFU)データを表14に示す。陽性対照は、VZVを100cp/rxnで含むSTMおよび2E4細胞/ml HeLaで構成された。陰性対照は、STMとHeLa(VZVなし)、およびVTMとHeLa(VZVなし)で構成された。PPR混合物8は、表2に列挙される熱サイクル条件を使用して実行され、内部標準に対して試験した(表3)。結果を表13に示す。
20個の陽性および20個の陰性の臨床検体とのVZV臨床反応性を調べた。VZVの記載のプライマーおよびプローブを使用したPCR製剤を使用して、保管された臨床検体中のVZVを検出した。37.5μMのVZVプライマー(配列番号4および19)ならびに25μMのVZVプローブ(配列番号11、5’-フルオレセイン、3’BHQ1、全てのCを5-Me-dCで修飾)を反応に使用した(PPR混合物8)。試験試料には、20個の既知のVZV陽性および20個の既知のVZV陰性の病変スワブ検体が含まれていた。50cp/反応のVZVプラスミドを陽性対照として使用した。試料は、表7-1に記載のサイクルおよび表7-2に記載のPPR混合物を使用して、300μLの検体および468μLのSTM(1:1.56)で処理された。
VZVおよびVZV対照プラスミドの異なる株または単離株を増幅および検出する能力を評価した。37.5μMのVZVプライマー(配列番号4および19)ならびに25μMのVZVプローブ(配列番号11、5’-フルオレセイン、3’BHQ1、全てのCを5-Me-dCで修飾)を反応に使用した(PPR混合物8)。VZVウイルスは500cp/反応で反応に存在した。VZVプラスミドは、158、50、または15.8cp/反応で反応に存在した。陽性対照プラスミドは、50cp/反応で反応に存在した。
VZVに特異的なオリゴマーの特異性は、一般的に血漿および血清に見られる35種の生物に対して評価された(特異性分析。交差反応物の存在下でVZVを増幅および検出するVZV特異的オリゴマーの能力も評価された(干渉分析)。37.5μMのVZVプライマー(配列番号4および19)ならびに25μMのVZVプローブ(配列番号11、5’-フルオレセイン、3’BHQ1、全てのCを5-me-dCで修飾)を反応に使用した(PPR混合物8)。
以下の表において、IUPACヌクレオチドコードを使用して、縮重(混合)位置(Y=CまたはT、R=AまたはG、W=AまたはT、S=GまたはC、K=GまたはT、M=AまたはCなど)を同定し、組成物またはキット中の個々の分子は、IUPACコードに対応するヌクレオチドのいずれかを有し得る。
Claims (37)
- 水痘帯状疱疹ウイルス(VZV)標的核酸配列を増幅するための組成物であって、
(a)配列番号4の核酸塩基配列を含む順方向増幅プライマー、および
(b)配列番号19の核酸塩基配列を含む逆方向増幅プライマー
を含む組成物。 - 増幅された水痘帯状疱疹ウイルス(VZV)標的核酸配列を検出するための検出プローブをさらに含み、前記検出プローブが、少なくとも1つの検出可能な標識を含む、請求項1に記載の組成物。
- 前記検出プローブが、配列番号11、または12の核酸塩基配列を含む、請求項2に記載の組成物。
