Description
[1]天然変性構造を有するタンパク質(候補タンパク質)の存在下でクライアントタンパク質の安定性を評価する工程(評価工程)を含んでなる、クライアントタンパク質を保護するタンパク質のスクリーニング方法。
[2]前記評価工程において、クライアントタンパク質の安定性をクライアントタンパク質のストレスからの保護の程度を指標にして評価する、上記[1]に記載の方法。
[3]ストレスが、物理的ストレスおよび化学的ストレスからなる群から選択される1種または2種以上である、上記[2]に記載の方法。
[4]クライアントタンパク質が、生理活性タンパク質である、上記[1]~[3]のいずれかに記載の方法。

(v)上記[29]の(a)、(b)、(c)および(d)のいずれかで定義されたアミノ酸配列をコードする塩基配列の相補配列からなるポリヌクレオチドに対してストリンジェントな条件でハイブリダイズするポリヌクレオチドによりコードされるアミノ酸配列を含み、かつ、生理活性タンパク質の安定化活性を有するタンパク質。
[36]生理活性タンパク質を前記(a)、(b)、(c)、(d)および(e)からなる群から選択されるタンパク質と複合化させた、上記[30]~[35]のいずれかに記載の医薬組成物。
本発明において「クライアントタンパク質」は、ストレス等から保護する対象となるタンパク質をいう。クライアントタンパク質としては、生理活性タンパク質が挙げられる。本発明において「生理活性タンパク質」は特に限定されず、例えば、抗体、抗体断片、酵素、ホルモン、サイトカイン、インターフェロン等が挙げられる。本発明において生理活性タンパク質は、医薬品の有効成分またはその候補とすることができる。
<評価工程/工程(B)>
候補タンパク質
本発明のスクリーニング方法は、天然変性構造を有するタンパク質を候補タンパク質とし、該タンパク質の存在下でクライアントタンパク質の安定性を評価する工程(本明細書において「評価工程」または「工程(B)」ということがある)を含むことを特徴とする。
本発明のスクリーニング方法では、評価工程において、クライアントタンパク質の安定性をクライアントタンパク質のストレスからの保護の程度を指標にして評価することができる。クライアントタンパク質のストレスからの保護は、ストレス条件下におけるクライアントタンパク質の変性からの保護とすることができる。
本発明のスクリーニング方法ではまた、工程(B)において、クライアントタンパク質の安定性をタンパク質の凝集の程度を指標として評価することができる。
本発明のスクリーニング方法は工程(B)の前に、タンパク質集団からタンパク質の天然変性構造を指標として候補タンパク質を選択する工程(本明細書において「選択工程」または「工程(A)」ということがある)を含んでいてもよい。工程(A)は、天然変性領域予測法を用いて実施することができる。
後記実施例に記載の通り、本発明のスクリーニング方法を実施することにより、配列番号1~6のアミノ酸配列を有するタンパク質が、生理活性タンパク質をストレスから保護するタンパク質として同定された。従って、本発明の別の側面によると、(a)配列番号1~6のいずれかのアミノ酸配列を有するタンパク質(以下「本発明の安定化タンパク質」という)を有効成分として含んでなる、生理活性タンパク質安定化剤が提供される。本発明の安定化剤は、好ましくは生理活性タンパク質を有効成分とする医薬品の安定化剤として用いることができる。
(1) 一般的な方法
ショウジョウバエS2細胞は、10%ウシ胎児血清(Gibco社製)およびAntibiotic-Antimycotic(Gibco社製)を添加したSchneider’s Drosophila培地(Gibco社製)で、27℃で培養した(以下の例においても同様)。HEK293T細胞は、10%FBSを添加したダルベッコ改変イーグル培地(Sigma社製)で5%CO2雰囲気中、37℃で維持した(以下の例においても同様)。
ア プラスミドの構築
pCAGEN-FlagTevSnap-DESTは、下記のようにして作製した。N末端FLAGタグ、TEVプロテアーゼ認識配列およびSNAPタグ、とそれに続くGateway attR部位を含むDNA断片を、NEBuilder HiFi DNAアセンブリマスターミックス(NEB社製)を用いてpCAGENに挿入して作製した。pCAGEN-FlagTevSnap-Ago2(野生型)は、下記のようにして作製した。pENTR/D-Ago2(K. Tsuboyama, H. Tadakuma, Y. Tomari, Mol. Cell. 70, 722-729.e4 (2018))においてコドン最適化ショウジョウバエAgo2 CDS配列を含むDNA断片を、Gateway LR Clonase(Invitrogen社製)を用いてpCAGEN-FlagTevSnap-DESTに挿入して作製した。
HEK293T細胞において発現させたFLAG-TEV-SNAP-Ago2をSNAP-Surface Alexa Fluor 647(NEB社製)で標識し、Dynabeads ProteinG(Invitrogen社製)上にコンジュゲートした抗FLAG抗体によって免疫精製した。ビーズを洗浄緩衝液で3回洗浄し、2mMのATPを含む洗浄緩衝液で3回洗浄し、溶解緩衝液ですすいだ。ビーズを2U/μLのTurboTEVプロテアーゼ(Accelagen社製)を含む溶解緩衝液、粗溶解物またはそれらの煮沸上清と共に室温で1時間インキュベートした。プロテイナーゼKで処理した上清を調製するために、上清を2mg/mLプロテイナーゼKと混合し、37℃で1時間インキュベートし、95℃で15分間再煮沸させてプロテイナーゼKを失活させた。SNAPタグに共有結合させた赤色蛍光染料は、Luminate Forte Western HRP Substrate(ミリポア社製)を用いて化学発光検出法により検出した。画像はAmersham Imager 600(GEヘルスケア社製)によって取得した。
結果は、図1Bに示した通りであった。アルゴノート(Argonote2;Ago2)タンパク質に関する研究の過程で、抗FLAG磁気ビーズを使用してショウジョウバエAgo2をTEVプロテアーゼで切断可能なFLAGタグと融合させて免疫精製した場合(図1A参照)、FLAGタグをTEVプロテアーゼで除去した後でさえビーズからAgo2タンパク質を溶出できないという奇妙な現象を観察した(図1B)。このことから、精製された遊離のAgo2タンパク質は不安定でありビーズに非特異的に吸着する傾向があると考えた。驚くべきことに、TEVプロテアーゼ処理中にショウジョウバエS2細胞粗溶解物を添加することにより、Ago2の効率的な溶出が促進された。この効果の原因がタンパク質であるかどうかを検証するために、S2細胞粗溶解液を95℃で15分間煮沸し、沈殿したタンパク質を遠心分離によって除去した。細胞粗溶解物中の全タンパク質濃度の約4.3%しか含まない熱変性溶解物の上清は、元の溶解物と同様にAgo2を溶出するのに適していた。煮沸した上清をプロテイナーゼK(PK)で消化し、続いて2回目の加熱によってその不活性化を行ったところ、Ago2溶出の活性は半分になった。ショウジョウバエAgo2の溶出は、ヒトHEK293T細胞からの粗溶解物およびその煮沸上清(元のタンパク質濃度の約6%)によって同様に促進され、溶出の効率はプロテイナーゼK処理によって半減したことが確認された。これらの結果から、S2細胞またはHEK293T細胞粗溶解物の煮沸上清中に含まれるいくつかの熱可溶性タンパク質がビーズからの遊離のAgo2の溶出を促進することが示された。
ア プラスミドの構築
pCold-Hsc70-4、Hsp83、Hop、Droj2およびp23はS. Iwasaki et al., Nature. 521, 533-536 (2015)に記載されている。pCAGEN-FlagTevSnap-Ago2(野生型)は、上記(2)アの記載に従って作製した。pCAGEN-Flag-GSTは、N末端にFLAGタグを有するGSTを含むDNA断片を、NEBuilder HiFi DNAアセンブリマスターミックス(NEB社製)を用いてpCAGENに挿入して作製した。
Hsc70-4、Hsp83、Hop、Droj2、p23およびDicer-2/R2D2ヘテロ二量体の組換えタンパク質を、以前に記載されたように発現させ精製した(S. Iwasaki et al., Nature. 521, 533-536 (2015))。
未成熟体Ago2-RISC(RNA-induced silencing complex、RISC)および成熟体Ago2-RISC形成を検出するための小分子RNAプルダウンは、Z. Dosztanyi, V. Csizmok, P. Tompa, I. Simon, J. Mol. Biol. 347, 827-839 (2005)にわずかな変更を加えて行った。S2細胞で発現させたFLAG-TEV-Halo-Ago2を、Dynabeads Protein G(Invitrogen社製)にコンジュゲートした抗FLAG抗体によって免疫精製した。ビーズを洗浄緩衝液で3回洗浄し、2mMのATPを含む洗浄緩衝液で3回洗浄し、最後に溶解緩衝液ですすいだ。次いで、Ago2-コンジュゲートビーズを、再構成システム、32P放射標識スモールRNA二本鎖、ATP再生システム(1mM ATP、25mMクレアチンモノホスフェート(シグマ社製)、0.03U/μLクレアチンキナーゼ(Calbiochem社製)、0.1U/μLのRNasin Plus RNase阻害剤(Promega社製))および各3.5μLの各煮沸上清と共に、10μlの溶解緩衝液中で25℃、60分間インキュベートした。再構成システムは、20nMのDicer-2/R2D2、600nMのDroj2、1.8μMのHsc70-4、1.5μMのHop、3μMのHsp83および3μMのp23を含んでいた。全ての場合において、全タンパク質濃度はグルタチオン-S-転移酵素(本明細書において、単に「GST」ということがある)の添加によって調整した。インキュベーション後、ビーズを洗浄緩衝液で4回洗浄し、次いで結合したRNAをプロテイナーゼK処理によって抽出し、ネイティブPAGEによって分析した。
結果は、図2Aおよび図2Bに示した通りであった。ショウジョウバエAgo2-RISCの組み立てには、スモールRNA二本鎖およびAgo2自体だけでなく、Dicer-2/R2D2ヘテロ二量体およびHsp70/90シャペロン装置も必要とされる(S. Iwasaki et al., Nature. 521, 533-536 (2015))。これらの因子はすべてS2細胞粗溶解物に存在し、磁気ビーズ上に固定化されたFLAGタグ付きAgo2と、32P放射性標識スモールRNA二本鎖およびS2細胞溶解物とのインキュベーションにより、二本鎖の両方の鎖を含む未成熟体RISCおよび一本鎖ガイドのみを含む成熟体RISCが効率的に組み立てられることが確認された。S2粗溶解物と比較して、高濃度の精製Hsp70/90シャペロン装置およびDicer-2/R2D2を用いたAgo2-RISC集合体の再構成は、未成熟体Ago2-RISCを効率的に形成したが、成熟Ago2-RISCへの変換は非効率的であった。シャペロンなしでは上清自体は再構成活性を示さなかったが、熱変性したS2細胞またはHEK293T細胞溶解物の上清をシャペロン存在下で添加すると、未成熟体および成熟体の両方のAgo2-RISCの形成が強く促進された。したがって、ショウジョウバエS2細胞またはヒトHEK293T細胞の煮沸上清は、Dicer-2/R2D2によるAgo2-RISCとシャペロン装置の集合を促進することができる。これらの結果から、煮沸上清中の因子が、その遊離型(図1Aおよび図1B)またはRISC集合体(図2Aおよび図2B)のいずれにおいても、Ago2の分子挙動を種の境界を超えて改善することが示された。
ア 方法
ウサギ筋肉由来の精製乳酸脱水素酵素(LDH)(Roche社製)を5倍希釈した、S2細胞またはHEK293T細胞からの煮沸上清で5μg/mLに希釈した。サンプルをSpeedVac真空濃縮機(Thermo社製)中で加熱せずに16時間乾燥させた。正規化のために、同じ条件下で同じ量のLDHを乾燥の場合と同じ期間、氷上に保った。乾燥試料をPBSで再水和し、細胞傷害性LDHアッセイキット-WST(同仁化学研究所社製)を用いてLDH活性を測定した。
結果は、図3に示した通りであった。ウサギ筋肉由来の精製ラクテートデヒドロゲナーゼ(LDH)を室温で一晩蒸発乾固させると、その活性は元のレベルの約20%まで低下したが、乾燥前にS2細胞またはHEK293T細胞からの煮沸上清を添加することにより、LDH活性の約60~70%が維持されることが確認された。該効果は上清をプロテイナーゼK処理することにより低下したことから、熱可溶性のショウジョウバエおよびヒトタンパク質がLDHの活性を乾燥から保護できることが示された。
(1) 方法
ア 熱可溶性タンパク質の質量分析による同定
熱は一般に、疎水性領域を露出させることによってタンパク質構造を変性させる。したがって、煮沸上清中で可溶性のままであるタンパク質は、親水性であり、本質的に不規則である可能性が高い。この考えを検証するために、ショウジョウバエS2細胞およびヒトHEK293T細胞溶解物およびこれらの煮沸上清をLC-MS/MS分析に供し、タンパク質を同定した。具体的には、下記のようにして質量分析を実施した。
上記(1)で同定されたタンパク質の全体的な特徴を調べるために、本質的に不規則な領域(Intrinsically disordered Resions;IDRs)の予測法であるIUPred(Z. Dosztanyi, V. Csizmok, P. Tompa, I. Simon, J. Mol. Biol. 347, 827-839 (2005))を利用した。IUPredにおける0.5以上のスコアは所与の位置のアミノ酸残基が変性領域の一部である可能性が高いことを示す(Z. Dosztanyi, V. Csizmok, P. Tompa, I. Simon, J. Mol. Biol. 347, 827-839 (2005))。具体的には、下記のようにして変性(disorder)の度合いを予測した。
オルソログ予測は、DIOPT、DRSC(ショウジョウバエRNAiスクリーニングセンター)統合オルソログ予測ツール(Integrative Ortholog Prediction Tool)によって行われた。ショウジョウバエとヒトとの間で最もよく一致したタンパク質のスコアをプロットした。
結果は、図4に示した通りであった。ショウジョウバエS2細胞およびヒトHEK293T細胞溶解物およびこれらの煮沸上清をLC-MS/MS分析に供することにより、S2細胞について910個およびHEK293T細胞について980個のタンパク質を高い信頼性で同定した(FDR[偽の発見率]<0.01)。同定されたタンパク質を、各グループが実質的に同数のタンパク質を含むように、煮沸による喪失または濃縮の程度(グループI「最も喪失」からグループV「最も濃縮」)に従って5つのグループに分けた(図4Aおよび図4B)。ショウジョウバエまたはヒトの両方において、煮沸により濃縮されたタンパク質は、煮沸により喪失したタンパク質と比較して、はるかに高いIUPredスコアの中央値の分布を示した(図4Cおよび図4D)。さらに、煮沸により濃縮されたタンパク質において、親水性アミノ酸は過剰に存在したが、疎水性アミノ酸は少数しか存在しなかった(図4Eおよび図4F)。このように、構造的に不規則な親水性タンパク質が煮沸上清中に濃縮された。
また、LEAタンパク質に関連するモチーフは、煮沸上清中に同定されたタンパク質の中には見出されず、同定されたタンパク質の一次配列の間に共通または保存されたモチーフは検出されなかった。さらに、ショウジョウバエとヒトを比較するための15の異なるオルソログ予測ツールを統合したDIOPT(DRSC統合オルソログ予測ツール)スコア(Hu et al., BMC Bioinformatics, 12 (2011))は、煮沸による濃縮が増加するにつれて徐々に減少したことから、可溶性タンパク質は、通常の熱に弱いタンパク質よりも一次アミノ酸配列が進化的に保存されていないことが示された(図4Gおよび図4H)。これらの結果から、熱可溶性タンパク質は、全体として、従来の配列および相同性に基づく分類によっては定義することができないことが示唆された。また、煮沸により濃縮されたタンパク質の等電点(pI)は、酸性(約pH5)または塩基性(約pH10)領域に集中し、中性(約pH7~8)領域を避けて二峰性分布を示した(図4Iおよび図4J)。したがって、耐熱性タンパク質は、生理的pH下では、非常に負に帯電しているか、または非常に正に帯電している傾向があることが確認された。
LC-MS/MS分析は本質的な偏りがあり、また、HEK293T細胞で発現されるタンパク質しか検出できない可能性がある。このため、例2におけるLC-MS/MS分析で同定したタンパク質リストとは無関係に、IUPredスコア自体を利用して、さらなる機能分析のためにヒトプロテオーム全体からタンパク質を選択することとした。
ヒトタンパク質アトラス(M. Uhlen et al., Science. 347, 1260419 (2015))を母集団として、配列全体において高いIUPredスコアを有し(IUPredスコアが0.4より小さい残基数が25%を超える局所構造化タンパク質を除く、全ての残基のIUPredスコアの中央値が0.6より大きい)、かつ、高発現レベル(RPKM中央値が25より大きい)であるタンパク質をヒトタンパク質アトラス(M. Uhlen et al., Science. 347, 1260419 (2015).)から選択した。
約450個のヒトタンパク質が同定された(図5A)。また、これらのタンパク質も二峰性の等電点(pI)分布を示した(図5B)。これらのうち、6つの代表的なタンパク質、すなわち、SERF2(P84101)、C9orf16(Uniprot identifier;Q9BUW7)、C19orf53(Q9UNZ5)、BEX3(Q00994)、C11orf58[SMAP](O00193)およびSERBP1(Q8NC51)をさらなる分析のために選択した(図6A)。なお、これらのうち4つ(C9orf16、C11orf58、SERBP1およびSERF2)は例2におけるLC-MS/MSによって検出されたタンパク質であった。これら6つのタンパク質について、IUPredを用いて天然変性構造が予測された(図6B)。6つのタンパク質の等電点(pI)は、それぞれ4.13(C9orf16)、4.57(C11orf58)、5.31(BEX3)、8.66(SERBP1)、10.44(SERF2)および11.55(C19orf53)であった。
(1)Heroタンパク質の熱溶解性分析
ア プラスミドの構築
pCAGEN-Flag-Hero9、20、13、45、7または11は、下記のようにして作製した。Hero9、20、13、45、7または11(それぞれC9orf16、BEX3、C11orf58、SERBP1、SERF2またはC19orf53)を含むDNA断片をHEK293T細胞 cDNAからPCRにより増幅し、pENTR/D-TOPO(Invitrogen社製)にクローニングし、続いてGateway LR Clonase(Invitrogen社製)を用いてpCAGEN-Flag-DESTで再結合した。pCAGEN-Flag-GSTおよびpCAGEN-Flag-GFPは、N末端にFLAGタグを有するGSTまたはGSTを含むDNA断片を、NEBuilder HiFi DNAアセンブリマスターミックス(NEB社製)を用いてpCAGENに挿入して作製した。
対照である緑色蛍光タンパク質(本明細書において、単に「GFP」ということがある)およびGSTと共に、例3で選択した6つの候補タンパク質の熱溶解性を分析した。HEK293T細胞においてFLAGタグタンパク質として上記アで作製したプラスミドを発現させて、95℃で15分間細胞溶解物を煮沸した後、上清を抗DDDDK抗体(M185、MBL社製)を1:10000希釈で用いて、ウェスタンブロッティング法により分析した。画像はAmersham Imager 600(GE Healthcare社製)によって取得した。
結果は図7に示した通りであった。6つのタンパク質の全てが、煮沸後の可溶性上清中で容易に検出可能であったのに対して、GFPおよびGSTは煮沸した上清においてほとんど検出されなかった。この並外れた耐熱性と構造化されていない性質に基づいて、我々はこのタンパク質クラスをHEat-Resistant Obscure(Hero)タンパク質と呼び、ヒートショックタンパク質(例:Hsp70)の命名規則に従って各タンパク質を区別するために分子量を加えた。SERF2、C9orf16、C19orf53、BEX3、C11orf58、SERBP1をそれぞれHero7(配列番号1)、Hero9(配列番号2)、Hero11(配列番号3)、Hero13(配列番号4)、Hero20(配列番号5)およびHero45(配列番号6)と称することとした。
(1)乳酸脱水素酵素(LDH)の乾燥に対するHeroタンパク質の保護効果
ア プラスミドの構築
pCold I-GFP、GST、Hero9、Hero20、Hero13、Hero45、Hero7またはHero11-FlagHisは、下記のようにして作製した。各Heroタンパク質のCDSおよびC末端のFLAGおよびHisタグを含むDNA断片を、NEBuilder HiFi DNAアセンブリマスターミックス(NEB社製)によってpCold Iに挿入して作製した。Hero13およびHero45は、コドン最適化DNA断片(Eurofins社製)を合成し鋳型として利用した。
GST、Hero9、20、13、45、7および11の組み換えタンパク質は、大腸菌Rosetta2(DE3)株においてC末端Hisタグ化タンパク質として発現させた。典型的には、細胞をアンピシリンと共に37℃で0.4~0.6のOD600まで培養し、次いで1 mMイソプロピル-β-D-チオガラクトシド(IPTG)と共に15℃で一晩増殖させた。細胞ペレットを、EDTAを含まない1×プロテアーゼインヒビターカクテル(Roche社製)を含有するHis A緩衝液(30mM HEPES-KOH pH7.4、200mM KOAc、2mM Mg(OAc)2、5%グリセロール)中に再懸濁し、超音波処理し、10,000×gで5分間、2回遠心分離した。上清をcOmplete His-Tag精製樹脂(Roche社製)のスラリーに添加し、室温で1時間または4℃で2時間インキュベートし、次にHis B緩衝液(400mMイミダゾールを含有するHis A緩衝液)で溶出した。溶離液を集め、PD-10(GE Healthcare社製)を用いて緩衝液をPBSに交換した。
5μg/mLのウサギ筋肉由来の精製乳酸脱水素酵素(LDH)(Roche社製)を4μg/mLのBSA、上記イで調製したGSTもしくは各Heroタンパク質を含むPBS、400μg/mLのトレハロースまたは2mg/mLのアルギニンで5μg/mLに希釈した以外は、例1(4)アに記載の方法に従って、LDH活性を測定した。
結果は、図8Aに示した通りであった。図8Aの結果から、煮沸した上清の結果(図3参照)と同様に、6つの全てのHeroタンパク質はLDH活性を約50%保護し、この効果はBSA、GSTまたは従来のタンパク質安定剤であるアルギニン若しくはトレハロースと比較してはるかに強い効果であることが確認された。
ア プラスミドの構築
pCold I-GST、Hero9、Hero20、Hero13、Hero45、Hero7またはHero11-FlagHisは、上記(1)アの記載に従って作製した。
タンパク質精製は、上記(1)イの記載に従って行った。EGFPの組換えタンパク質は、S. Iwasaki et al., Nature. 521, 533-536 (2015)に記載された手順に従って発現させ精製した。
10μg/mLの強化緑色蛍光タンパク質(本明細書において、単に「EGFP」ということがある)を50μg/mLのBSA、上記イで調製したGSTまたは各Heroタンパク質と混合し、続いて同量のクロロホルムを添加した。試料を室温で30分間連続的に振盪し、10,000×gで1分間遠心分離した。上清中(すなわち、水相中)のEGFP強度を測定した。
結果は、図8Bに示した通りであった。EGFPをクロロホルムに曝すと、その蛍光強度は天然の状態の約10%に減少した。対照的に、6つのHeroタンパク質のうちの4つは、EGFP活性の60%より多くを維持した。驚くべきことに、Hero45の存在下では、クロロホルム中でさえもEGFP蛍光は減少しないままであることが確認された。これは、メタクリル酸エステル系ランダムヘテロポリマー(RHP)がトルエン中のセイヨウワサビペルオキシダーゼ(HRP)活性を保持する(B. Panganiban et al., Science. 359, 1239-1243 (2018))能力を思い起こさせる。これらの結果から、天然のHeroタンパク質は、過酷な条件に対してもタンパク質を安定化させるための分子シールドとして機能することが示された。
ア プラスミドの構築
pCAGEN-Flag-Hero9、20、13、45、7または11は、例4(1)アの記載に従って作製した。pCold-Hsc70-4およびHsp83は、S. Iwasaki et al., Nature. 521, 533-536 (2015)に記載されている。pCAGEN-FLucは、ホタルルシフェラーゼを、NEBuilder HiFi DNAアセンブリマスターミックス(NEB社製)を用いてpCAGENに挿入して作製した。pCAGEN-Flag-DESTは、S. Iwasaki et al., Nature. 521, 533-536 (2015)に記載されている。
HEK293T細胞において6つのHeroタンパク質、Hsp70またはHsp90のそれぞれと共にホタルルシフェラーゼを発現させた後、熱ショックを与えた。具体的には、96ウェルプレート中のHEK293T細胞に、リポフェクタミン3000(サーモフィッシャーサイエンティフィック社製)を用いて、上記アで調製した10ngのpCAGEN-FLucおよび90ngの空のpCAGENまたはpCAGEN-Flag-Hero9、20、13、45、7または11をトランスフェクトした。約48時間後、4mMシクロヘキシミドを培地に添加し、細胞を37℃で10分間インキュベートし、次いで45℃で8分間熱ショックに供した。細胞をPassive Lysis Solution(Perkin Elmer社製)で溶解し、室温で15分間インキュベートし、溶解物を集めた。FLucのルシフェラーゼ活性は、センシライトエンハンストフラッシュルミネッセンス(Perkin Elmer社製)を用いて測定した。
結果は、図8Cに示した通りであった。熱ショックにより、ルシフェラーゼ活性は元のレベルの約10%に低下した。既知のシャペロンであるHsp70またはHsp90の過剰発現により、ルシフェラーゼ活性の約15~30%が維持された。Heroタンパク質は、ルシフェラーゼをシャペロンと同様にまたはそれ以上に熱ショックから保護し、Hero7タンパク質はルシフェラーゼ活性の約50%を保護することが確認された。例4と例5の結果を併せて、Heroタンパク質はイン・ビトロおよび細胞内においても様々なタンパク質を安定化させる効果を有することが確認された。
ア プラスミドの構築
CG1943、CG12384およびCG14818については、ハエS2細胞由来のcDNAライブラリーよりクローニングし、pCAGEN-Fベクターへと挿入した。pCAGEN-Flag-Hero9または20は、例4(1)アの記載に従って作製した。断片化タンパク質については、インバースPCRを用いて不要な配列を削除した。
上記アで調製したプラスミドを用いた以外は、上記(3)イの記載と同様にして行った。なお、各全長Heroタンパク質を全アミノ酸配列長の中央で分割した断片のN末側断片を断片1といい、C末側断片を断片2とした。各タンパク質の配列は、CG1943の全長タンパク質(配列番号7)、断片1(配列番号8)および断片2(配列番号9)であり、CG12384の全長タンパク質(配列番号10)、断片1(配列番号11)および断片2(配列番号12)であり、CG14818の全長タンパク質(配列番号13)、断片1(配列番号14)および断片2(配列番号15)であり、Hero9の断片1(配列番号16)および断片2(配列番号17)であり、Hero20の断片1(配列番号18)および断片2(配列番号19)である。
結果は、図9に示した通りであった。熱ショックにより、ルシフェラーゼ活性は元のレベルの約10%に低下した。既知の熱ショックタンパク質であるHsp70またはHsp90の過剰発現により、ルシフェラーゼ活性の約15~30%が維持された。ショウジョウバエおよびヒトのHeroタンパク質を半分に分割したHeroタンパク質断片は、各全長Heroタンパク質と同様にまたはそれ以上にルシフェラーゼ活性を熱ショックから保護することが確認された。上記(3)の結果と併せて、Heroタンパク質は断片化してもタンパク質を安定化させる効果を有することが確認された。
タンパク質の不安定性は、病気、特に神経変性疾患にしばしば関連し、例えば、43kDaのTAR DNA結合タンパク質(TDP-43)の凝集は、筋萎縮性側索硬化症(ALS)の実質的に全ての場合および前頭側頭型認知症(FTD)の約半分の場合に観察される(M. Neumann et al., Science. 314, 130-133 (2006).)。タンパク質を安定化させるHeroタンパク質の強力な活性(図1~9参照)を考慮して、Heroタンパク質がTDP-43の病原性凝集を防ぐことができるかどうかを試験した。
ア プラスミドの構築
pCold I-GstTev-TDP-43-HAは、下記のようにして作製した。N末端GSTタグおよびTEVプロテアーゼ認識配列を含むDNAフラグメントをpCold I(タカラ社製)に挿入し、続いてNEBuilder HiFi DNAアセンブリマスターミックス(NEB社製)によってC末端2×HAタグを含むDNAフラグメントを挿入した。最後に、TDP-43を含むDNA断片をNEBuilder HiFi DNA Assembly Master Mix(NEB社製)によりpCold I-GstTev-HAに挿入して作製した。pCold I-GST、Hero9、Hero20、Hero13、Hero45、Hero7またはHero11-FlagHisは、例5(2)アの記載に従って作製した。
GST、Hero9、20、13、45、7および11の組み換えタンパク質精製は、例5(2)イの記載に従って行った。GST-TEV-TDP-43-HAの組換えタンパク質を大腸菌Rosetta 2(DE3)株で発現させた。典型的には、1L培養中の細胞をアンピシリンと共に37℃で0.4~0.6のOD600まで培養し、次に1mMイソプロピル-β-D-チオガラクトシド(IPTG)と共に15℃で一晩増殖させた。細胞ペレットを0.5MのNaCl、0.1%のトリトン、10mg/LのRNaseA(ナカライテスク社製)およびEDTAを含まない1×プロテアーゼ阻害剤カクテル(Roche社製)(L. Guo et al., Cell. 173, 677-692 (2018))を含有するPBS中に再懸濁し、超音波処理し、10,000×gで5分間、2回遠心分離した。上清をグルタチオンセファロース4ファーストフロー(GE Healthcare社製)のスラリーに添加し、4℃で2時間インキュベートし、次いでGST溶出緩衝液(100mM Tris-HCl pH8.0、20mMグルタチオン、100mM NaCl)で溶出した。溶出液を回収し、PD-10(GE Healthcare社製)を用いて緩衝液をPBSに交換した。
上記イで作製したGST-TEV-TDP-43-HAの組換えタンパク質をBSA(100μg/mL)、上記イで作製したGST(100μg/mL)および各Heroタンパク質(100μg/mL)、アルギニン(2mg/mL)またはトレハロース(500μg/mL)と混合し、37℃で16時間インキュベートした。続いて、5倍容量の1%SDSを含むPBSを添加し、次いで1%SDSを含むPBS中でインキュベートしておいた0.2μm孔径のセルロースアセテート膜(GE Healthcare社製)にロードした。1%SDSで洗浄後、抗HA抗体(M180、MBL社製)を1:10000希釈で用いて凝集物を検出した。画像はAmersham Imager 600(GE Healthcare社製)により取得した。
結果は、図10に示した通りであった。驚くべきことに、煮沸したHEK293T上清と同様に、試験した6つのヒトHeroタンパク質のうち5つがTDP-43凝集をほぼ完全に阻害したが、BSA、GSTおよび従来のタンパク質安定剤であるアルギニンおよびトレハロースは凝集を阻害しないことが確認された。
ア プラスミドの構築
pCAGEN-GFP-TDP43ΔNLSは、下記のようにして作製した。TDP-43を含むDNA断片をPCRによりHEK293T細胞cDNAから増幅し、pENTR/D-TOPO(Invitrogen社製)にクローニングし、続いてGateway LR Clonase(Invitrogen社製)を用いてpCAGEN-GFP-DESTと組み換えた。TDP-43のNLS欠失(78~99)は、PCRに基づく部位特異的突然変異誘発により行った。pCAGEN-HTTQ103-GFPは、下記のようにして作製した。HTT103Q-GFPを含むDNA断片をp426 103Q GPD(Addgene#1184;S. Krobitsch, S. Lindquist, Proc. Natl. Acad. Sci. U. S. A. 97, 1589-94 (2000))から増幅し、NEBuilder HiFi DNA Assembly Master Mix(NEB社製)を用いてpCAGENに挿入した。pCAGEN-GFP-GA50は、下記のようにして作製した。GA 50を含むDNA断片をpAG303-Gal-GA 50(Addgene#84907;A. Jovicic et al., Nat. Neurosci. 18, 1226-1229 (2015))から増幅し、GFPを含むDNA断片をNEBuilder HiFi DNA Assembly Master Mix(NEB社製)によってpCAGENに挿入した。pCAGEN-Flag-Hero9、20、13、45、7または11は、例4(1)アの記載に従って作製した。
凝集しやすいタンパク質を、6つのヒトHeroタンパク質のそれぞれまたは対照としてのGSTと共に、HEK293T細胞においてGFP融合として発現させた。具体的には、12ウェルプレート中のHEK293T細胞に、100ngのpCAGEN-GFP-HTTQ103、100ngのpCAGEN-GFP-GA50または200ngのpCAGEN-GFP-TDP43ΔNLSおよび900ng(HTTQ103およびGA50の場合)または800ng(TDP43ΔNLSの場合)のpCAGEN-Flag-Hero9、20、13、45、7または11をLipofectamine 3000(サーモフィッシャーサイエンティフィック社製)を用いてトランスフェクトした。約48時間後、細胞を1×完全EDTAフリープロテアーゼ阻害剤カクテル(ロシュ社製)を含有する200μLのPBSに再懸濁し、Bioruptor II(BMBio社製)によって超音波処理した。総タンパク質濃度を調整した後、1%SDSを加えた。サンプルを上記(1)ウの記載に従ってフィルタートラップアッセイにかけ、凝集物を抗GFP抗体(sc-9996、Santa Cruz社製)を1:10000希釈で用いて検出した。画像はAmersham Imager 600(GE Healthcare社製)により取得した。なお、HTTQ103は、ハンチントン病を引き起こすハンチンチン変異体に見られる異常なCAG拡大に由来する103のポリグルタミン残基のストレッチからなる(S. Krobitsch, S. Lindquist, Proc. Natl. Acad. Sci. U. S. A. 97, 1589-94 (2000).)。また、GA50(50グリシン-アラニンリピート)は、ALSを引き起こすC9orf72イントロンに見られる異常なGGGGCCリピートに由来する(K. Mori et al., Science. 339, 1335-8 (2013))。核局在化シグナル(TDP-43ΔNLS)を欠くTDP-43は強制的に細胞質局在化されるため野生型よりも凝集しやすい(Nonaka T et al., Hum Mol Genet.,18(18):3353-64(2009))。
結果は、図11に示した通りであった。Hero45、7および11は、TDP-43ΔNLSの細胞における凝集を強く抑制した。また、HTTQ103およびGA50の凝集も、Hero9(HTTQ103)、Hero45(GA50)および他のいくつかのHeroタンパク質によって著しく減少することが確認された。
ア プラスミドの構築
プラスミドの構築は、上記(2)アの記載に従って行った。
上記(2)イの記載に従って、HEK293T細胞をトランスフェクトし培養した。細胞の画像は、20倍対物レンズ(UCPLFLN20倍、0.7NA、オリンパス社製)を用いて倒立型顕微鏡(IX83、オリンパス社製)により取得した。
結果は、図12に示した通りであった。図12の結果から、GFPタグ付きTDP-43ΔNLS、HTTQ103およびGA50の凝集並びにHeroタンパク質の同時発現によるそれらの抑制は、顕微鏡レベルで明らかに観察された。
ア プラスミドの構築
pCAGEN-Flag-Shuffled100(GST、Hero7、Hero11またはHero45)は、GST、Hero7、Hero11またはHero45のアミノ酸残基の組成比を有しつつ、アミノ酸配列がシャッフルされた100アミノ酸残基配列を含むDNA断片をpCAGEN-Flag-DESTベクターに挿入して作製した。pCAGEN-superFlag-Shuffled42(GST、Hero7、Hero11またはHero45)は、N末端スーパーフラッグ(Layton et al., 2019)と、GST、Hero7、Hero11またはHero45のアミノ酸残基の組成比を有しつつ、アミノ酸配列がシャッフルされた42アミノ酸残基配列を含むDNA断片をpCAGEN-superFlag-DESTベクターに挿入して作製した。タンパク質のシャッフルは、ランダムなタンパク質配列を生成するソフトウエア(Random protein sequence generator、RandSeq、https://web.expasy.org/randseq/)を用いて行った。シャッフル化Heroタンパク質のアミノ酸配列は、Hero7の100アミノ酸残基配列(配列番号20~22)および42アミノ酸残基配列(配列番号23、24)、Hero11の100アミノ酸残基配列(配列番号25~27)および42アミノ酸残基配列(配列番号28、29)、Hero45の100アミノ酸残基配列(配列番号30~32)および42アミノ酸残基配列(配列番号33、34)、GSTの元の配列(配列番号35)、100アミノ酸残基配列(配列番号36~38)および42アミノ酸残基配列(配列番号39、40)である。
フィルタートラップアッセイは、pCAGEN-GFP-TDP43ΔNLSを用いて、上記(2)イの記載に従って行った。
結果は、図13に示した通りであった。TDP-43ΔNLSの細胞凝集を阻害したHero45、7、および11(図11参照)は、高い割合で塩基性アミノ酸残基を有し(アルギニンとリシンを合わせた割合が、それぞれ18.4%、32.2%、27.3%)、非常に高い正電荷(それぞれpI=8.66、10.44および11.55)を有することが示された。これらの正電荷を帯びた特性が、TDP-43ΔNLS凝集を阻害するHeroタンパク質の機能にとって重要であるという可能性を確認するために、Heroタンパク質の元のアミノ酸残基の組成比(すなわち、全アミノ酸残基数に対する各アミノ酸残基の割合)を維持し、かつ、総アミノ酸数を100アミノ酸または42アミノ酸に固定して、Hero7、11、および45、および対照としてのGSTのアミノ酸配列をランダムにシャッフルした。アミノ酸100残基では3つの異なるシャッフル配列を作製し、アミノ酸42残基では2つの異なるシャッフル配列を作製した。Heroタンパク質をシャッフル化した100アミノ酸残基配列は、元のHeroタンパク質と同程度またはさらに高い効率でTDP-43ΔNLSの凝集を阻害した。また、Heroタンパク質をシャッフル化した42アミノ酸残基配列は、TDP-43ΔNLS凝集を阻害しないことが確認された。これらの結果から、Heroタンパク質のアミノ酸配列それ自体ではなく、アミノ酸組成および長さ(すなわち、それらの分子的性質である、長く親水性かつ高度に荷電した「ポリマー」であること)が、クライアントタンパク質(少なくともTDP-43ΔNLS)の凝集に影響することが示された。
ショウジョウバエの眼は、神経変性疾患を研究するための有用なモデルシステムとして使用されている。キイロショウジョウバエの眼を用いてイン・ビボにおけるHeroタンパク質の凝集防止効果を評価した。
pUASg-HA.attB-Hero9、13、45または11の作製は下記のようにして作製した。pENTR中にHero9、13、45、7または11を含むDNA断片を、Gateway LR Clonase(Invitrogen社製)を用いてpUASg-HA-attB(DGRC#1423)に挿入して作製した。ショウジョウバエの飼育および交配は25℃で行った(以下、同様)。
すべての一般的なショウジョウバエのストックはブルーミントンおよび京都ショウジョウバエストックセンターから入手した(以下、同様)。pUASg.attB-Hero9、13、45、および11の導入遺伝子を保有するショウジョウバエは、標準的なphiC31インテグラーゼ媒介性導入(Bestgene Inc.社製)により作製した。導入遺伝子を網膜において発現させるためにGMR-Gal4を使用した。UAS-MJDtr-Q78(J. M. Warrick et al., Cell. 93, 939-949 (1998))、UAS-TDP-43-YFPおよびUAS-YFP系統(A. C. Elden et al., Nature. 466, 1069-1075 (2010))は、Nancy Bonini博士から提供された(以下、同様)。
結果は、図14に示した通りであった。図14Aの結果から、網膜においてHero9、13、45または11を発現するトランスジェニックショウジョウバエを作製し、MJDtr-Q78およびTDP-43-YFPを発現する系統に遺伝子を導入したところ、YFPもトランスジェニックHeroタンパク質も単独では正常な眼の形態に検出可能な変化を引き起こさなかった。図14B(上段)の結果から、ショウジョウバエの網膜の分化中の光受容体ニューロンにおいて、78個のグルタミン反復配列(MJDtr-Q78)の病原性拡大を含むヒトAtaxin3を過剰発現すると強力な網膜変性が引き起こされる(J. M. Warrick et al., Cell. 93, 939-949 (1998))が、Hero9または13を共発現することにより、眼の色素形成の欠陥が部分的に救済された。また、図14B(下段)の結果から、YFPと融合したヒトTDP-43の発現(TDP-43-YTP)によっても眼における神経発生障害が引き起こされる(A. C. Elden et al., Nature. 466, 1069-1075 (2010))が、Hero9を共発現することによりほぼ完全に抑制された。また、Hero45によるTDP-43-YFPの救済の効果は中程度であったが、導入遺伝子のコピー数を2倍にすることによって救済効果が増強された。これらの結果から、イン・ビトロおよび細胞における結果(図10および11参照)と一致して、Heroタンパク質が生きているショウジョウバエの神経系における疾患原因タンパク質の凝集を抑制できることが示された。
ア 方法
RNAi系統は、ウィーンショウジョウバエリソースセンター(Vienna Drosophila Resource Center)から入手した(Barinova et al., Nature 448:151-156 (2007))。GMR-Gal4系統は、網膜における導入遺伝子の発現および/または長いヘアピンによるRNAiの誘導するために使用した。RNAi系統は、UAS-KK(Piwi)、KK(Hsc70-4)、KK(CG17931)、KK(CG14818)、KK(Vig2)、KK(CG12384)およびKK(CG11444)を使用した。
結果は、図15に示した通りであった。最も豊富で構成的に発現されるHsp70シャペロンであるHsc70-4がキイロショウジョウバエの正常な眼の発達に必要であることが知られている(Chang et al., J. Cell Biol. 159, 477-487 (2002); Hagedorn et al., J. Cell Biol. 173, 443-452 (2006); Kumar and Tiwari, Mol. Neurobiol. 55, 4345-4361 (2018))。図15の結果から、GMR-Gal4ドライバーを用いた分化中の光受容体細胞におけるHsc70-4のノックダウンにより、眼の形態において中程度であるが検出可能な障害を示すことが確認された。一方、生殖細胞系列特異的なPiwi(モック)を欠損させても眼の異常は観察されなかった(図15の上段)。ヒトHero7の遠いショウジョウバエホモログであるCG17931を眼特異的にノックダウンさせると、Hsc70-4のノックダウンと同様な眼の変性表現型を示した。これらの結果から、古典的シャペロンだけでなく、Heroタンパク質もハエの眼の発達において重要な役割を果たすことが示された。78個のグルタミン反復の病原性拡大を含むヒトアタキシン3(MJDtr-Q78)のGMR駆動性の過剰発現により、網膜変性が引き起こされることが知られている(Warrick et al., Cell 93, 939-949 (1998);図15の中段)。また、眼の神経発達障害は、YFPと融合したヒトTDP-43(TDP-43-YFP)の発現によっても引き起こされる(Elden et al., Nature 466, 1069-1075 (2010);図15の下段)。これら凝集性タンパク質の過剰発現による障害は、Piwi(ネガティブコントロール)の同時ノックダウンと比較して、CG17931(ヒトHero7の遠いホモログであり、相同性78%、同一性58%)を同時にノックダウンすることによって著しく悪化した(図15の中段および下段)。また、MJDtr-Q78およびTDP-43-YFPの過剰発現による眼の表現型は、他の内因性ショウジョウバエHeroタンパク質であるCG14818(ヒトHero9の弱いホモログであり、相同性40%、同一性23%)およびVig2(ヒトHero45の弱いホモログであり、相同性41%、同一性30%)並びにCG12384およびCG11444(これらはハエに特有の可能性が高い)を欠損させた場合においても明らかに悪化した(図15の中段および下段)。以上の結果から、イン・ビトロおよび細胞内の結果(図7~図13参照)と一致して、Heroタンパク質が、生きているハエにおいて、凝集性タンパク質の凝集に関連する眼の変性を抑制する効果を有することが示された。なお、上記において同一性および相同性の値はDIOPT(https://www.flyrnai.org/diopt)により算出した。
ア プラスミドの構築
pCAGEN-GFP-TDP43DelNLSのC末端に、P2A pepitide配列およびmRuby3配列を付加した。次いで、P2A配列のすぐ上流にGST、Hero9、13、20、45、9または11配列を付加した。
上記アで調製したプラスミドを用いた以外は、例6(2)イの記載と同様にして行った。また、GSTは抗凝集作用を有し、GSTを融合させたタンパク質は可溶化が促進される(https://www.ncbi.nlm.nih.gov/pubmed/16781139)。ポジティブコントロールとして、GSTタグ化TDP43ΔNLSを用いた。
結果は、図16に示した通りであった。凝集性タンパク質であるTDP43ΔNLSと各Heroタンパク質とを融合させて発現させた場合のHeroタンパク質による凝集抑制効果を観察した。非タグ化TDP43ΔNLS(ネガティブコントロール)では、凝集が抑制されなかった。GSTを融合させたTDP43ΔNLS(ポジティブコントロール)は、凝集がある程度抑制された。Heroタンパク質を融合させたTDP43ΔNLSでは、TDP43ΔNLSの凝集がGSTに比べてもさらに強く抑制されることが確認された。以上の結果から、凝集性タンパク質にHeroタンパク質を融合させることにより、凝集性タンパク質の凝集が抑制されることが確認された。
Claims (20)
- タンパク質集団からタンパク質の天然変性構造を指標として1種または2種以上の天然変性構造を有する候補タンパク質を選択する工程(選択工程)と、前記候補タンパク質の存在下でクライアントタンパク質の安定性を評価する工程(評価工程)とを含んでなる、クライアントタンパク質を保護するタンパク質のスクリーニング方法であって、
前記選択工程においてタンパク質の天然変性構造を天然変性領域予測法および熱溶解性に基づく分析により評価し、
前記選択工程において、配列全体に対して50%を超えるアミノ酸残基が0.3より大きいIUPredスコアを有し、かつ、加熱処理後に熱可溶性であるタンパク質を候補タンパク質として選択する、方法。 - 前記評価工程において、クライアントタンパク質の安定性をクライアントタンパク質のストレスからの保護の程度を指標にして評価する、請求項1に記載の方法。
- ストレスが、物理的ストレスおよび化学的ストレスからなる群から選択される1種または2種以上である、請求項2に記載の方法。
- クライアントタンパク質が、生理活性タンパク質である、請求項1~3のいずれか一項に記載の方法。
- 生理活性タンパク質が、抗体、抗体断片、酵素、ホルモン、サイトカインおよびインターフェロンからなる群から選択される、請求項4に記載の方法。
- 生理活性タンパク質の安定化に有用なタンパク質の同定方法である、請求項4または5に記載の方法。
- 生理活性タンパク質が医薬品の有効成分である、請求項4~6のいずれか一項に記載の方法。
- 生理活性タンパク質の安定性の評価を医薬品の製造承認に求められる安定性試験の条件に従って実施する、請求項4~7のいずれか一項に記載の方法。
- クライアントタンパク質が、非凝集性タンパク質である、請求項1~8のいずれか一項に記載の方法。
- 前記評価工程において、クライアントタンパク質の安定性をタンパク質の凝集の程度を指標として評価する、請求項1に記載の方法。
- タンパク質の凝集を、フィルタートラップアッセイまたは細胞におけるタンパク質局在、パルス形状解析(PulSA)、表現型解析、タンパク質凝集検出色素(チオフランビンT(ThT))による検出、タンパク質凝集検出試薬(ProteoStat)による検出からなる群から選択される1種または2種以上により測定する、請求項10に記載の方法。
- クライアントタンパク質が、凝集性タンパク質である、請求項1、10および11のいずれか一項に記載の方法。
- 凝集性タンパク質が、疾患の発症および/または進展の原因となるタンパク質である、請求項12に記載の方法。
- 疾患の治療、予防または改善に有効なタンパク質のスクリーニング方法である、請求項13に記載の方法。
- 疾患が、タンパク質の異常な凝集により発症および/または進展する疾患である、請求項14に記載の方法。
- タンパク質の異常な凝集により発症および/または進展する疾患が、神経変性疾患である、請求項15に記載の方法。
- タンパク質集団が哺乳類由来である、請求項1~16のいずれか一項に記載の方法。
- 天然変性領域予測法を、IUPred、D2P2、GlobPlot、GLOBPLOT2、FoldIndex、IsUnstruct、PONDR VL-XT、DisEMBL、PONDR VL3、PONDR VL3H、RONN、PONDR VSL2B、PONDR VSL2P、SpritzおよびSLIDERからなる群から選択されるプログラムを用いて実施する、請求項1~17のいずれか一項に記載の方法。
- 前記選択工程において、タンパク質の天然変性構造をIUPredにより評価する、請求項1~18のいずれか一項に記載の方法。
- IUPredにおいて、対象タンパク質の全アミノ酸残基のIUPredスコアの中央値が0.5より大きいタンパク質を候補タンパク質として選択する、請求項19に記載の方法。
