Description
(1)ウイルス感染細胞から、約100kb以上のサイズの環状ウイルスゲノムDNAを単離する方法であって、前記細胞内の前記環状ウイルスゲノムDNAを一か所で切断するCRISPR/Casゲノム編集プラスミドと、前記切断部位両側のそれぞれのDNA塩基配列を相同配列として含むターゲティングベクターとを、前記細胞内に導入し、それによって前記細胞内で前記ウイルスゲノムDNAの相同組換え修復を誘導する工程、並びに、前記修復された組換えウイルスゲノムDNAを回収する工程を含む、上記方法。
(2)前記切断部位両側のそれぞれのDNA塩基配列が200〜1,000塩基対のサイズである、(1)に記載の方法。
(3)前記ターゲティングベクターが少なくとも1種のレポーター蛋白質をコードする塩基配列を含む、(1)又は(2)に記載の方法。
(4)前記ターゲティングベクターがプラスミドと大腸菌人工染色体(BAC)ベクターを組み合わせて含む、(1)〜(3)のいずれかに記載の方法。
(5)前記CRISPR/Cas切断部位がCRISPR/Cas切断に耐性を付与する変異配列を含む、(1)〜(4)のいずれかに記載の方法。

1.巨大環状ウイルスゲノムDNAの単離方法
本発明は、第1の態様により、ウイルス感染細胞から、約100kb以上のサイズの環状ウイルスゲノムDNAを単離する方法であって、前記細胞内の前記環状ウイルスゲノムDNAを一か所で切断するCRISPR/Casゲノム編集プラスミドと、前記切断部位両側のそれぞれのDNA塩基配列を相同配列として含むターゲティングベクターとを前記細胞に導入し、それによって前記細胞内で前記ウイルスゲノムDNAの相同組換え修復を誘導する工程、並びに、前記修復された組換えウイルスゲノムDNAを回収する工程を含む、上記方法を提供する。
本発明はさらに、環状ウイルスゲノムDNAのCRISPR/Cas切断部位両側の200〜1,000塩基対上流配列及び200〜1,000塩基対下流配列、並びに少なくとも1種のレポーター蛋白質をコードする塩基配列を含む、ターゲティングベクターを提供する。
上記CRISPR/Casは、上記のとおり、好ましくはCRISPR/Cas9である。
以下に本発明に関わる実験手順を説明する。
SNU719細胞は、10% FBS及びペニシリン-ストレプトマイシン(PC-SM)を補充したRPMI 1640培地中で培養された。
野生型EBV(EBV-wt)の134,663ヌクレオチド番号に相当するBssHII部位をCRISPR/Cas9切断部位として選択した(図4)。この部位は、本発明者らがこれまでEBVゲノム標的の中でトランスジーン標的部位として使用したものである(Kanda T, et al. (2015) J Virol 89(5):2684-2697)。アニール化されたオリゴヌクレオチド(sgEBV top(配列番号1)及びsgEBV bottom(配列番号2))をpX330のBbsI部位にクローン化しpX330-sgEBVを得た。
6ウエルディッシュのウエル内でSNU719細胞(又は、YCCEL1細胞)を平板培養し、Viafect(登録商標)試薬(Promega)を用いて、0.4μgのドナープラスミドと4μgのpX330-sgRNA(+) (YCCEL1細胞については各2μg)でトランスフェクションした。トランスフェクション後2日目に、得られた細胞を10cmディッシュ上にまきなおし、その後、ハイグロマイシン(SNU719細胞の場合30μg/ml、YCCEL1細胞の場合50μg/ml)による選択を行った。トランスフェクションして3週間後にハイグロマイシン耐性細胞を集めて、その細胞から既に報告した方法により(Kanda T et al. (2004) J Virol 78(13):7004-7015)エピゾームDNAを調製した。
EBV-BACクローンDNAをNucleobond BAC100 kit (Macherey-Nagel,ドイツ)を用いて調製した。混在している大腸菌ゲノムDNAは、Plasmid-Safe ATP-dependent DNase (Epicentre)を用いて説明書に従って酵素消化して除去した。PacBio配列決定法によって得られたコンティグ配列をトリミングして重複配列とトランスジーン配列を除去し、SNU719 EBVゲノム及びYCCEL1 EBVゲノムの配列を得た。EBV-wtのオープンリーディングフレーム(ORF)に相当するほぼすべてのORFが決定された。2個のORFにおいて配列決定エラーによると推定される内部終止コドンが認められたが、Sanger配列決定の結果を参照することによって修復された。
EBVゲノム配列は、GenBank: GD1 (accession number AY961628.3), Akata (KC207813.1), wt (NC_007605.1), M81 (KF373730), Mutu (KC207814.1)から取得した。ゲノムDNAの整列比較を行う際は、EBVゲノム上の反復配列(すなわち、Family of Repeats配列、インターナルリピート1-4、及びターミナルリピート)は除外した。系統樹は、Tamura-Neiモデル(Tamura K & Nei M (1993) Mol Biol Evol 10(3):512-526)をベースにしたMaximum Likelihood法とGamma distribution法(部位間の進化率の差をモデル化するために使用される。)により作製した。
文献記載の方法に従ってHDK1-K4DT細胞にEBVレセプターであるCR2をレトロウイルスベクターで発現させた(Kanda T et al. (2015) J Virol 89(5):2684-2697)。次いで、得られたHDK1-CR2細胞にSNU719-BACウイルス又はYCCEL1-BACウイルスを感染させた。EBVの安定感染したHDK1-CR2細胞集団をハイグロマイシン選択 (5μg/ml)によって得た。
この実施例では、CRISPR/Cas9によるウイルスエピソームDNAの切断によってその切断部位に高効率でトランスジーンを挿入できることを示す。
本発明者らは、代表的な制限酵素消化パターンを示すEBV-BAC クローンをそれぞれSNU719 EBV-BAC (SNU719-BAC)及びYCCEL1 EBV-BAC (YCCEL1-BAC)として選択し、各クローンをさらに詳細に解析した(図2A)。BamHI及びEcoRI消化バンドをサザンブロットにより分析し(データ示さず)、各バンドがEBV B95-8株DNAから得られるBamHI及びEcoRI消化バンドのどのバンドに対応するのか確定した(図2A及び図6A,B)。SNU719-BAC及びYCCEL1-BACは有意に異なる制限酵素消化パターンを示すことが分かった。精製されたEBV-BACクローンのDNAをDNA配列決定に供した(図2B)。EBV株YCCEL1のゲノム配列はこれまでハイブリッド捕捉法によって決定されている(GenBankアクセッションno. LN827561.1)が、このゲノム内に存在する数多くの反復領域の塩基配列は依然決定されていない。そこで本発明者らは、従来採用されていたシークエンス法とは異なる方法としてPacBio単一分子リアルタイム配列決定法を採用した(Eid J et al. (2009) Science 323(5910):133-138;Tombacz D et al. (2014) Genome Announc 2(4))。その結果、平均長13 kbの長いリード(read、塩基配列情報)が得られ(図7)、SNU719 EBV-BACクローン及びYCCEL1 EBV-BACクローンの両方について全長180kb以上のコンティグ(contig)を構築することができた。EBV-BAC クローンのBamHI及びEcoRI消化DNA断片の実際のサイズは、得られたコンティグ配列と非常によく対応していた(図2A及び図6A,6B)。
本実施例では、上記の再構成ウイルスをB細胞及び上皮細胞に感染させることを示す。
親株である胃がん細胞SNU719及び YCCEL1細胞はウイルス産生できない。これに対して、本発明者らは、SNU719由来の、又は、YCCEL1由来のEBV-BACクローンのいずれかで安定的にトランスフェクションされたHEK293細胞が、感染性子孫ウイルスを産生できることを見出した(図3A)。初代Bリンパ球を上記組換えウイルスに感染させて、GFPを発現するリンパ芽球細胞系を樹立した(図3B)。50%形質転換濃度は、SNU719ウイルスの場合およそ104.5 TD50/ml、YCCEL1ウイルスの場合およそ104.3 TD50/mlであった。SNU719及びYCCEL1細胞は、EBNA1蛋白質のみを発現する1型潜伏感染状態(Oh ST et al. (2004) Virology 320(2):330-336;Kim do N et al. (2013) J Gen Virol 94(Pt 3):497-506)にあったが、樹立されたリンパ芽球様細胞株は3型潜伏感染状態となり、この細胞株はEBNA1, EBNA2, EBNA3A, EBNA3C, LMP1及びLMP2Aを発現した(図3C)。異なるウイルス株のウイルス潜伏感染蛋白質は電気泳動上異なるバンド移動度を示し、またこの結果は塩基配列から推定された蛋白質のサイズと非常によく対応していた(図3C及び表1)。
上記の実施例で使用したプライマーをまとめて以下の表2に示す。
Claims (14)
- ウイルス感染細胞から、約100kb以上のサイズの環状ウイルスゲノムDNAを単離する方法であって、前記細胞内の前記環状ウイルスゲノムDNAを一か所で切断するCRISPR/Casゲノム編集プラスミドと、前記切断部位両側のそれぞれの200〜1,000塩基対のDNA塩基配列を相同配列として含むターゲティングベクターとを、前記細胞内に導入し、それによって前記細胞内で前記ウイルスゲノムDNAの切断及び相同組換え修復を誘導する工程、並びに、前記修復された組換えウイルスゲノムDNAを回収する工程を含む、上記方法。
- 前記ターゲティングベクターが少なくとも1種のレポーター蛋白質をコードする塩基配列を含む、請求項1に記載の方法。
- 前記ターゲティングベクターが大腸菌人工染色体(BAC)ベクターを含む、請求項1または2に記載の方法。
- 前記ターゲティングベクターが、前記相同配列のいずれかに、該相同配列内にあるウイルス遺伝子のCRISPR/Cas切断を回避するためのサイレントミューテーション配列を含む、請求項1〜3のいずれか1項に記載の方法。
- 前記CRISPR/CasがCRISPR/Cas9である、請求項1〜4のいずれか1項に記載の方法。
- 前記ウイルスが、エプスタイン−バーウイルス、カポジ肉腫関連ヘルペスウイルス、ヘルペスウイルスサイミリ、またはマウスヘルペスウイルス68(MHV−68)である、請求項1〜5のいずれか1項に記載の方法。

- (1)環状ウイルスゲノムDNAのCRISPR/Cas切断部位両側の200〜1,000塩基対の上流相同配列及び200〜1,000塩基対の下流相同配列、並びに少なくとも1種のレポーター蛋白質をコードする塩基配列を含み、かつ大腸菌人工染色体(BAC)ベクターを含むターゲティングベクターと、(2)CRISPR/Casゲノム編集プラスミドとを含む、約100kb以上のサイズの環状ウイルスゲノムDNAを単離するためのキット。
- 前記CRISPR/CasがCRISPR/Cas9である、請求項10に記載のキット。
