Description
1.天然基質からのDNAの抽出。
2.ライブラリーの目的に応じたサイズへのDNAの断片化。発現に基づくスクリーニングについては通例1kb〜120kbが使用され、プラスミド、フォスミド、コスミド、ファージ及びBAC等のベクターにクローニングされる。
3.機能的スクリーニング/選択戦略のために遺伝子ライブラリーを代理宿主にクローニングし、メタゲノム発現ライブラリーを構築する。
4.独自の挿入断片を有する細胞のライブラリーをスクリーニング/選択によって評価する。
活性に基づくスクリーニングについては、概してハイスループットスクリーニング(HTS)及びin vivo選択という2つのライブラリー評価の選択肢がある。
前記核酸分子が2つ以上の調節配列を含み、該調節配列の各々がエフェクター化合物に応答するリボスイッチを含むRNA分子をコードし、該リボスイッチの各々がそれぞれのコード領域に操作可能に連結し、
各コード領域がそれぞれの成長調節化合物の作用を変調するそれぞれのモジュレーター化合物をコードし、
各調節配列中のリボスイッチが同じエフェクター化合物に応答して、そのそれぞれのモジュレーター化合物の発現を誘発するように選択される、調節可能な遺伝子発現構築物に関する。
前記一次モジュレーター化合物が、
前記エフェクター化合物への基質の化学変換をもたらし、該基質が前記微生物に供給されるか、又は、
前記エフェクター化合物を前記微生物に輸送し、
前記宿主微生物が調節可能な遺伝子発現構築物を含み、該調節可能な遺伝子発現構築物が核酸分子を含み、該核酸分子が少なくとも2つの調節配列を含み、該調節配列が各々それぞれのコード領域に操作可能に連結したリボスイッチを含むRNA分子をコードし、各リボスイッチが前記エフェクター化合物の存在に応答してそのそれぞれのコード領域の発現を調節し、各コード領域がそれぞれの前記成長調節化合物の作用を変調するそれぞれの二次モジュレーター化合物をコードし、それにより所望の一次モジュレーター化合物を産生する前記ライブラリー中の微生物を前記少なくとも2つの成長調節化合物の存在下で増殖させることが可能である、方法に関する。
本質的に各々の宿主細胞が少なくとも1つの潜在的一次モジュレーター化合物をコードするクローニングされた核酸フラグメント又は突然変異した未変性ゲノムを含む単一細胞型の細胞のライブラリーであるか、又は、

a)少なくとも1つの潜在的一次モジュレーター化合物をコードする少なくとも1つの核酸分子であって、該一次モジュレーター化合物が、
前記エフェクター化合物への基質の化学変換をもたらし、該基質が前記微生物に供給されるか、又は、

b)少なくとも2つ以上の調節配列をコードする核酸分子を含む少なくとも1つの調節可能な遺伝子発現構築物であって、該調節配列の各々が、それぞれの成長調節化合物の作用を変調するそれぞれの二次モジュレーター化合物をコードするそれぞれのコード領域に操作可能に連結したリボスイッチを含むRNA分子をコードし、各リボスイッチがエフェクター化合物の存在に応答してそのそれぞれのコード領域の発現を調節する、少なくとも1つの調節可能な遺伝子発現構築物と、
を含む、微生物宿主細胞のライブラリーに関する。
エフェクター化合物への基質の化学変換をもたらすか、又は、
細胞外空間から細胞内空間へと化合物を輸送し、輸送体化合物が前記基質又は前記エフェクター化合物である、微生物宿主細胞に関する。
「エフェクター化合物」は本明細書で使用される場合、リボスイッチに結合し、該リボスイッチのコンフォメーション変化を引き起こすことにより、そのそれぞれのコード領域の発現を調節する化合物を指す。
一般的アプローチは、エフェクター化合物の作用を変調する一次モジュレーター化合物を含む宿主細胞の存在を、いずれも該エフェクター化合物を認識する2つ以上のリボスイッチを用いて検出することである。各リボスイッチは細胞に生存能を与えるコード領域の発現を制御する。宿主細胞において発現する自然耐性の可能性を顕著に低減することから、少なくとも2つのリボスイッチの使用が本方法を成功させるために不可欠である。
リボスイッチは発現させるRNA分子の発現制御要素であり、エフェクター化合物が結合するとコンフォメーション状態を変化させる。リボスイッチは通例、標的に選択的に結合するドメイン(アプタマードメイン)及び遺伝的制御に影響を与える別のドメイン(発現プラットホームドメイン)という2つの別個のドメインに分けることができる。これら2つのドメイン間の動的相互作用が遺伝子発現の制御をもたらす。
本明細書で使用される場合、「コード領域」は二次モジュレーター化合物をコードし、以下のいずれかに関する:
ポジティブ選択:その発現により成長調節化合物の作用を、任意に該成長調節化合物を化学的に変化させることによって、成長調節化合物が上記コード配列を含む宿主生物の成長を阻害することのないよう変調する化合物(単数又は複数)が産生される遺伝子及び/又は核酸配列。かかる化学的変化は毒性若しくは成長阻害化合物の化学的不活性化、又は修飾された炭素供給源が栄養要求性微生物によって利用され得るような炭素供給源の化学修飾であり得るが、これに限定されない。
ネガティブ選択:その発現により、非細胞毒性化合物を該化合物が細胞の成長を阻害する細胞毒性(すなわち成長調節化合物)となるように化学的に変化させることができる化合物(単数又は複数)が産生される遺伝子及び/又は核酸配列。
「生体触媒」という用語は、生成物への基質の化学変換をもたらす一次モジュレーター化合物を指すために本明細書で使用され、該生成物はエフェクター化合物であり得る。「生体触媒」の産生は図3に示され、経路AではクローニングされたDNAフラグメント1が発現され、一次モジュレーター化合物2が産生し、これが基質3をエフェクター化合物4へと変換する。
「輸送体化合物」という用語は、エフェクター化合物を宿主微生物内に輸送する一次モジュレーター化合物を指すために本明細書で使用される。「輸送体化合物」の産生は図3に示され、経路BではクローニングされたDNAフラグメント1が発現され、一次モジュレーター化合物5が産生し、これがエフェクター化合物4を宿主細胞内に輸送する。
本発明の宿主細胞は、潜在的一次モジュレーター化合物群及び必要な調節遺伝子発現構築物の構成要素の発現に必要とされる細胞の転写及び翻訳機構を提供することが可能な任意の宿主細胞であり得る。
「基質」という用語は本明細書で使用される場合、「生体触媒」により触媒される反応における反応物、すなわち一次モジュレーター化合物の活性部位と相互作用し、生成物、好ましくは直接エフェクター化合物へと変換される化学化合物を指す。
ポジティブ選択が機能する一般的機構を図4に示す。図4には2つの調節配列のうち1つしか示していないことに注意する。非結合形態のリボスイッチAはその関連リボスイッチ結合部位(RBS)6を遮蔽する。これによりコード領域7の発現は不可能となり、二次モジュレーター化合物8は成長調節化合物9の作用の変調に利用可能でなく、したがって細胞は増殖することができない。エフェクター化合物4が結合したリボスイッチBは、RBSが露出するようなコンフォメーション変化を受ける。これによりRBSがリボソームに結合し、コード領域7の発現が可能となり、二次モジュレーター化合物8が発現される。二次モジュレーター化合物8の発現により、成長調節化合物9の作用が変調され、該成長調節化合物9が非成長阻害化合物10となり、細胞が増殖する。
ネガティブ選択が機能する一般的機構を図5に示す。図5には2つの調節配列のうち1つしか示していないことに注意する。非結合形態のリボスイッチAはそのRBS6が露出しており、結果としてそのコード領域7を発現し、二次モジュレーター化合物8を形成することができる。二次モジュレーター化合物8は非細胞毒性化合物10を成長調節化合物9へと変換し、細胞は増殖することができない。エフェクター化合物4が結合したリボスイッチBは、RBS6が遮蔽されるようなコンフォメーション変化を受ける。これによりコード領域7の発現が不可能となり、結果として二次モジュレーター化合物8の産生が停止する。二次モジュレーター化合物8の非存在下では、非成長阻害化合物10は成長調節化合物9へと変換されず、細胞が増殖する。
一次モジュレーター化合物が選択された後、該一次モジュレーター化合物を当該技術分野で既知の方法によって単離し、任意に精製することができる。代替的には、一次モジュレーター化合物をコードする選択された遺伝コード配列を当該技術分野で既知の遺伝子導入法によって微生物宿主細胞に導入し、それにより産生株を作製する。「産生株」という用語は、一次モジュレーター化合物が高レベルで産生される宿主細胞を意味する。産生株は一次モジュレーター化合物を細胞内に産生するか、又は該一次モジュレーター化合物を任意に融合タンパク質として分泌することができる。一次モジュレーター化合物は、任意に細胞の除去後に成長培地から単離することができる。一次モジュレーター化合物の精製等の付加的な処理が必要な場合もある。
プラスミドDNA及びPCR産物を、それぞれQIAprep(商標) Spin Miniprep Kit及びQIAquick(商標) PCR Purification Kit(Qiagenから購入)を用いて精製した。GeneJET(商標) Gel Extraction Kit(Fermentasから購入)を用いてゲル抽出を行った。カフェイン、テオフィリン、テオブロミン、キサンチン及び本明細書で使用される全抗生物質はSigma-Aldrichから購入した。合成オリゴヌクレオチドはIntegrated DNA Technologiesから購入した。以下の実施例では大腸菌(Escherichia coli)Dh10B宿主細胞を用い、培養実験を0.1g/Lのロイシン及び微量金属(当該技術分野で既知であり、多数の供給業者から入手可能である)を添加したLuria Broth(LB)又はM9最少培地中で行った。全ての株を15%(v/v)グリセロール溶液中、−80℃で維持した。以前に記載されるように(非特許文献15、その全体が引用することにより本明細書の一部をなすものとする)、USERクローニングを用いてプラスミド操作を行った。構築された全ベクターの配列をDNAシークエンシング(Macrogen(The Netherlands)又はBeckman Coulter(UK)によって行われるシークエンシング)によって検証した。
USERクローニングにおいては下線の配列を除去し、一本鎖オーバーハングを生成する。
以下に、以下の実施例で使用されるエレクトロコンピテント細胞を作製する手順を概説する:(1)単一大腸菌コロニーを10mLのLB培地に播種する;(2)振盪しながら37℃で一晩インキュベートする;(3)0.5mL〜1mLの培養物を250mLの新鮮LB媒地に移す;(4)37℃で3時間〜4時間(OD600が0.4にほぼ等しくなるまで)インキュベートする;(5)細胞を氷/水浴内で15分間冷却する;(6)細胞を遠心分離(5分間〜10分間、4000rpm、2℃、チューブ1本当たり185g〜190gの総重量)によって回収する;(7)水で2回洗浄し、細胞を遠心分離(5分間〜10分間、4000rpm、2℃、チューブ1本当たり185g〜190gの総重量)によって回収する;(8)最終容量が1mL〜2mLとなるまで水を添加する;(9)細胞を氷冷エッペンドルフチューブに分取する(各50/100μL)。
以下に、以下の実施例で使用されるエレクトロコンピテント大腸菌細胞のエレクトロポレーション手順を概説する:(1)エレクトロポレーション前にキュベットを氷上に20分間置く;(2)2mLの予め温めたSOC培地の入ったファルコンチューブを準備する;(3)エレクトロコンピテント大腸菌細胞を氷上で解凍する;(4)1μL〜2μL(400ng以下)のDNAを各サンプルに添加する;(5)細胞/DNA混合物をキュベットに移す;(6)2.5kVでエレクトロポレーションを行う;(7)エレクトロポレーションの直後に細胞を予め温めたSOC培地に懸濁する;(8)37℃で表現型発現を行う(200rpmで最低1時間);(9)1μLの回復細胞を、カナマイシン(50μg/mL)及びアンピシリン(50μg/mL)を含有するLB/寒天プレートにプレーティングし、形質転換の成功を決定する;(10)SOC培地を、カナマイシン(50μg/mL)及びアンピシリン(50μg/mL)を含有する9mLのLB液体培地に移す。静止期まで成長させる。
pGEBO5.1は第二世代選択ベクターpGEBO4.1に基づく第三世代選択ベクターであり、pGEBO4.1は第一世代選択ベクターpGEBO4に基づく。pGEBO4は「リボスイッチプラットホーム」を含有するベクターpGEBO2を含む。
pGEBO5.1を、当業者に既知の標準方法を用いて大腸菌Dh10B細胞に形質転換した(EcpGEBO5.1の形成)。二重選択系によって自然耐性の問題が解決されるか否かを試験するために、スペクチノマイシン(80μg/mL)及びクロラムフェニコール(30μg/mL)を含有するLB寒天培地で最大1.3×108個のEcpGEBO5.1細胞のプレーティングを10反復で行った(「二重選択」)。対照として、クロラムフェニコール(30μg/mL)又はスペクチノマイシン(80μg/mL)のみを含有するプレートでのプレーティング(「単一選択」)を各々三連で行った(表1を参照されたい)。各プレートを72時間インキュベートした。二重選択の10個のプレートにおいて、インキュベーションの最初の48時間でコロニーは観察されなかった。24時間のインキュベーションにおいて、クロラムフェニコールのみを含有する3個のプレートの各々で多数のコロニーが生じ、スペクチノマイシンのみを含有するプレートでも同様であった。自然耐性は1.3×108個の細胞をプレーティングした場合の二重選択系で72時間のインキュベーション後においてのみ観察され、単一選択系では自然耐性は全ての細胞密度で短時間に観察された。したがって、1つの抗生物質に自然耐性を与える単一突然変異の確率が顕著である一方で、両方の抗生物質に自然耐性を与える同時二重突然変異の確率は事実上無であると考えられる。このため、自然耐性の結果としての偽陽性のレベルは二重選択系の使用によって事実上ゼロにまで低減する。
4つの異なるキサンチンアルカロイドに対するEcpGEBO5.1の成長応答を、様々な濃度のキサンチン系の化合物:テオフィリン、キサンチン、テオブロミン及びカフェインによる選択アッセイを実験的に用いることによって決定した。
57SDb01(非特許文献10)及び57SDb03(非特許文献10)はヒト糞便メタゲノムDNAライブラリーであり、AB95D01は土壌メタゲノムDNAライブラリーである。簡潔に述べると、各々のライブラリーは上述の環境からDNAを抽出し、DNAを1kb〜3kbのサイズに剪断し、このDNAをpZE21クローニングベクター(非特許文献19;挿入断片を有しないクローニングベクター)にクローニングすることによって作成した。エレクトロコンピテントEcpGEBO5.1細胞は上記の方法を用いて調製した。3つのライブラリー57SDb01、57SDb03及びAB95D01の各々に由来する400ngのプラスミドDNA、並びに対照としての2ngのpZE21を、エレクトロコンピテントEcpGEBO5.1細胞に上記の方法を用いたエレクトロポレーションによって形質転換した。1mLのSOC培地中、37℃で1時間回復させた後、カナマイシン(50μg/mL)及びアンピシリン(50μg/mL)を含有する9mLのLB培地に培養物を移し、振盪しながら37℃で静止期まで成長させた。各メタゲノムライブラリーについて、0.5〜1×108個の細胞に相当する50μL及び100μLをアンピシリン(50μg/mL)、カナマイシン(50μg/mL)、クロラムフェニコール(30μg/mL)、スペクチノマイシン(80μg/mL)を含有するLB/寒天(約2時間乾燥させた)プレートにプレーティングし、37℃で69時間インキュベートした。LB/寒天は微量のキサンチンを含有することも見出された。プレーティングしなかった残りの培養物は、後続のスクリーニングのために15%グリセロール溶液中−80℃に維持した。

Claims (9)
- エフェクター化合物の作用を変調する少なくとも1つの一次モジュレーター化合物をコードする遺伝コード配列をin vivoで選択する方法であって、前記一次モジュレーター化合物を潜在的にコードするDNAフラグメントのライブラリーを発現する宿主微生物の発現ライブラリーを、各々通常は微生物の増殖を防ぐことが可能な少なくとも2つの成長調節化合物の存在下で成長させることと、増殖する前記ライブラリー中の前記微生物を選択することとを含み、
前記一次モジュレーター化合物が、
前記エフェクター化合物への基質からの化学変換をもたらし、該基質が前記微生物に供給されるか、又は、
前記エフェクター化合物を前記微生物に輸送し、
前記宿主微生物が調節可能な遺伝子発現構築物を含み、該調節可能な遺伝子発現構築物が核酸分子を含み、該核酸分子が少なくとも2つの調節配列を含み、該調節配列が各々それぞれのコード領域に操作可能に連結したリボスイッチを含むRNA分子をコードし、各リボスイッチが前記エフェクター化合物の存在に応答してそのそれぞれのコード領域の発現を調節し、各コード領域がそれぞれの前記成長調節化合物の作用を変調するそれぞれの二次モジュレーター化合物をコードし、それにより所望の一次モジュレーター化合物を産生する前記ライブラリー中の前記微生物を前記少なくとも2つの成長調節化合物の存在下で増殖させることが可能である、方法。 - 前記宿主微生物の発現ライブラリーが潜在的一次モジュレーター化合物群を産生する多数の宿主細胞を含み、該多数の宿主細胞が、
本質的に各々の宿主細胞が少なくとも1つの潜在的一次モジュレーター化合物をコードするクローニングされた核酸フラグメント又は突然変異したゲノムを含む単一細胞型の細胞のライブラリーであるか、又は、
本質的に各々の宿主細胞が少なくとも1つの潜在的一次モジュレーター化合物をコードする核酸フラグメントを含む異なる細胞型の細胞である、請求項1に記載の方法。 - 前記宿主微生物を抗生物質化合物からなる前記少なくとも2つの成長調節化合物を含む成長培地中で前記基質と接触させる、請求項1に記載の方法、
ただし、前記リボスイッチに連結したコード領域が、前記抗生物質化合物に対する抗生物質耐性をもたらすそれぞれの酵素をコードする。 - 前記発現ライブラリーの前記宿主微生物が、各々が多段階化学変換反応の少なくとも1つの反応を触媒することが可能な少なくとも2つの一次モジュレーター化合物をコードする1つ又は複数の核酸分子を含み、前記多段階化学変換反応の少なくとも1つにより前記エフェクター化合物の作用を変調する、請求項1に記載の方法。
- 前記発現ライブラリーの微生物宿主細胞が少なくとも2つの潜在的一次モジュレーター化合物をコードする1つ又は複数の核酸分子を含み、少なくとも1つの一次モジュレーター化合物が前記エフェクター化合物への基質からの化学変換をもたらし、少なくとも1つの一次モジュレーター化合物が前記基質を前記微生物内に輸送する、請求項1に記載の方法。
- 増殖する前記ライブラリー中の微生物から少なくとも1つの一次モジュレーター化合物をコードする前記遺伝コード配列を選択することと、
選択された前記遺伝コード配列を微生物宿主細胞に遺伝子導入法によって導入することにより産生株を作製することと、
を更に含み、
前記産生株が前記少なくとも1つの一次モジュレーター化合物を産生する、請求項1〜5のいずれか一項に記載の方法。 - 潜在的一次モジュレーター化合物群の中から一次モジュレーター化合物を選択する方法に使用するのに好適な微生物宿主細胞のライブラリーであって、該微生物宿主細胞が各々、
少なくとも1つの潜在的一次モジュレーター化合物をコードする少なくとも1つの核酸分子であって、該一次モジュレーター化合物が、
エフェクター化合物への基質からの化学変換をもたらし、該基質が前記微生物宿主細胞に供給されるか、又は、
前記エフェクター化合物を前記微生物宿主細胞に輸送する、少なくとも1つの核酸分子と、
少なくとも2つ以上の調節配列をコードする核酸分子を含む少なくとも1つの調節可能な遺伝子発現構築物であって、該調節配列の各々が、それぞれの成長調節化合物の作用を変調するそれぞれの二次モジュレーター化合物をコードするそれぞれのコード領域に操作可能に連結したリボスイッチを含むRNA分子をコードし、各リボスイッチが前記エフェクター化合物の存在に応答してそのそれぞれのコード領域の発現を調節する、少なくとも1つの調節可能な遺伝子発現構築物と、
を含む、微生物宿主細胞のライブラリー。 - 微生物宿主細胞であって、該微生物宿主細胞が少なくとも1つの調節可能な遺伝子発現構築物と、エフェクター化合物の作用を変調する少なくとも1つの一次モジュレーター化合物をコードする少なくとも1つの核酸分子とを含み、
前記調節可能な遺伝子発現構築物が2つ以上の調節配列を含み、
該調節配列の各々が前記エフェクター化合物に応答するリボスイッチを含むRNA分子をコードし、該リボスイッチの各々がそれぞれのコード領域に操作可能に連結し、
各コード領域が前記微生物宿主細胞に抗生物質耐性をもたらすそれぞれの二次モジュレーター化合物をコードし、
各前記調節配列中の前記リボスイッチが前記エフェクター化合物に応答して、そのそれぞれの前記二次モジュレーター化合物の発現を誘発し、
前記一次モジュレーター化合物が、
前記エフェクター化合物への基質からの化学変換をもたらすか、又は、
細胞外空間から細胞内空間へと化合物を輸送し、前記輸送された化合物が前記基質又は前記エフェクター化合物である、微生物宿主細胞。 - 前記微生物宿主細胞が細菌細胞、植物細胞、酵母細胞又は動物細胞である、請求項8に記載の微生物宿主細胞。
