Description
a)前記対象から、DNAもしくはRNAを含む生体サンプルを取得する段階と、
b)C末端にSEQ ID NO:1を含む蛋白質をコードする核酸について、前記サンプルを分析し、前記核酸の存在により、前記対象が、精神遅滞に関連する遺伝子配列を有していることが示される段階とからなることを特徴とする。
a)前記対象から生体サンプルを取得する段階と、
b)C末端にSEQ ID NO:1を含む蛋白質について、前記サンプルを試験し、前記蛋白質の存在により、前記対象が精神遅滞に関連する変異蛋白質を発現する遺伝子配列を有していることが示される段階とからなることを特徴とする。
a)前記対象から、DNAもしくはRNAを含む生体サンプルを取得する段階と、
b)SEQ ID NO:7で定義されるCC2D2A蛋白質、アイソフォーム、もしくは自然発生したその対立遺伝子多型をコードするヌクレオチド配列における1つ以上の変異について、前記サンプルを分析し、前記1つ以上の変異の存在により、前記蛋白質の1個以上のアミノ酸の欠失、もしくは前記蛋白質の未成熟短縮が生じる結果となり、前記対象が精神遅滞に関連する遺伝子配列を有していることが示される段階とからなることを特徴とする。
a)DHEGGSGMES(SEQ ID NO:1)で終結し、且つ精神遅滞に関連するアミノ酸配列を含む蛋白質、
b)SEQ ID NO:7で定義される蛋白質の短縮型、もしくはC2ドメインの全てもしくは一部が欠失した蛋白質、
c)好適には精神遅滞に関連しない類似CC2D2A野生型蛋白質でなく、上記a)、b)、もしくはa)及びb)の蛋白質に選択的に結合する抗体、
d)本願記載の精神遅滞に関連する変異を含む蛋白質もしくはその断片をコードするヌクレオチド配列を増幅するための1つ以上の核酸プライマー、
e)本願記載の精神遅滞に関連する変異を含む蛋白質もしくはその断片をコードするヌクレオチド配列とハイブリッド形成する、約9から100個のヌクレオチドを含む1つ以上の核酸プローブ、
f)バッファ、dATP、dTTP、dCTP、dGTP、DNAポリメラーゼ、もしくはそれらの組み合わせを含む1以上の試薬、
g)対象において、精神遅滞に関連するヌクレオチド配列もしくは蛋白質の存在を分析、診断、もしくは決定するための指示事項、
h)本願記載の成分を使用する、もしくは本願記載の方法を行うための指示事項、もしくは、それらの組み合わせ、もしくはそれらの下位組み合わせ(sub−combination)を含むキットを意図するものである。
本発明によれば、SEQ ID NO:7の断片を含む蛋白質が提供される。好適な実施形態において、前記蛋白質は、779もしくはそれより手前のアミノ酸において短縮される。別の実施形態において、前記蛋白質は、C2ドメインの全てもしくは一部が消失している。他の蛋白質もまた、本願記載の通り意図される。
また本発明は、核酸を意図するものであり、前記核酸は、
a)上記蛋白質もしくはその断片をコードする配列、
b)上記蛋白質もしくはその断片をコードする配列の相補体である配列、
c)ストリンジェントなハイブリダイゼーション条件下で、上記蛋白質もしくはその断片をコードする核酸とハイブリッド形成することができる配列、もしくは、
d)5’もしくは3’非翻訳領域、イントロン配列、又は、上流プロモーターもしくはその他調節配列内に含まれる核酸とハイブリッド形成することができる配列を含むことを特徴とする。
また、本発明は、精神遅滞に関連する遺伝子配列について対象をスクリーニングする方法を提供するものであって、前記方法は、
a)前記対象から、DNAもしくはRNAを含む生体サンプルを取得する段階と、
b)SEQ ID NO:7で定義されるCC2D2A蛋白質、アイソフォーム、もしくは自然発生したその対立遺伝子多型をコードするヌクレオチド配列における1つ以上の変異について、前記サンプルを分析し、前記1つ以上の変異の存在により、前記蛋白質の1個以上のアミノ酸の欠失、もしくは前記蛋白質の未成熟短縮が生じる結果となり、前記対象が精神遅滞に関連する遺伝子配列を有していることが示される段階とからなることを特徴とする。

b)C末端においてSEQ ID NO:1を含む蛋白質をコードする核酸について、前記サンプルを分析し、前記核酸の存在により、前記対象が精神遅滞に関連する遺伝子配列を有していることが示される段階とからなることを特徴とする。
a)前記対象から生体サンプルを取得する段階と、
b)C末端においてSEQ ID NO:1を含む蛋白質について前記サンプルを試験し、前記蛋白質の存在により、前記対象が、精神遅滞に関連する変異蛋白質を発現する遺伝子配列を有していることが示される段階とからなることを特徴とする。
また、本発明は、キットを提供するものであり、該キットは、本願記載の蛋白質(例えば、これに限定するものでないが、C末端においてSEQ ID NO:1を含み、且つ精神遅滞に関連する蛋白質);精神遅滞に関連しない類似野生型蛋白質よりも、本願記載の蛋白質(例えば、これに限定するものでないが、C末端においてSEQ ID NO:1を含む蛋白質)と選択的に結合し、且つ精神遅滞に関連する抗体;本願記載の精神遅滞に関連する変異を含む蛋白質もしくはその断片をコードするヌクレオチド配列を増幅するための1つ以上の核酸プライマー;本願記載の精神遅滞に関連する変異を含む蛋白質もしくはその断片をコードするヌクレオチド配列とハイブリッド形成する約9から100個のヌクレオチドを含む1つ以上の核酸プローブ;バッファ、dATP、dTTP、dCTP、dGTP、DNAポリメラーゼ(ただし、これらに限られない)などの1以上の試薬;対象において、精神遅滞に関連するヌクレオチド配列もしくは蛋白質の存在を分析、診断、もしくは決定するための指示事項;本願記載の成分を使用するため、もしくは本願記載の方法を行うための指示事項、もしくはそれらの組み合わせを含むことを特徴とする。
本研究で究明を行った家系は、パキスタンのパンジャブ州出身である。本研究の全参加者から適切なインフォームドコンセントを得た。罹患者の臨床検査より、初期の運動発達遅延、正常範囲内の前後径周囲(OFC)、及び正常な顔面外観が明らかとなった。異形症特徴(dysmorphic feature)、肝脾腫大症、心雑音、及び皮膚異常はみられなかった。罹患者2人について脳の構造MRIを行い、その結果は概して正常であったが、うち1人において軽度の小脳萎縮の兆候がみられた。ジュベール症候群の顕著な兆候である大臼歯徴候(Molar−tooth sign:MTS)も確認された。
罹患者5人及び前記家系の非罹患家系員12人から血液サンプルを採集した。標準方法によって、末梢血白血球からゲノムDNAを抽出した。家系員1人においてのみ、リンパ芽球細胞株の樹立に成功した。
Affymertix GeneChip Mapping 500Kアレイを用い、罹患者5人及び非罹患1人からのDNAサンプルを分析した。前記アレイでは、SNP間の物理的距離の中央値2.5Kb、物理的距離の平均値5.8Kbの〜500,000個のSNPの分析が可能である。前記SNPの平均ヘテロ接合度は0.30である。しかし、本試験では、GeneChip Mapping 500KアレイセットのNspIチップだけを用い、前記サンプルにおいて〜260,000個のSNPの遺伝子型決定が行われた。メーカーの使用説明書(Affymetrix Mapping 500K Assay Manual)に従って、サンプルプロセッシング、標識化、及びハイブリダイゼーションを行った。GeneChip Scannerでアレイをスキャンし、GeneChip(登録商標)Operating Software(GCOS)及びGeneChip(登録商標)Genotyping Analysis Software(GTYPE)(ver.3.0.2)でデータを処理し、SNPアレルコール(allele call)を生成した。
dChip分析装置を用いたハイブリダイゼーション強度の比較分析より、欠失及び重複事象を含むコピー数多型(CNV)を推定した(Li及びWong、2003;Zhao、2004;Zhao、2005)。正規化後、隠れマルコフモデル(HMM)を用いて、生信号データからDNAコピー数を推定した。
標準的プロトコルを用い、4p領域における12蛍光標識マイクロサテライトマーカーをPCR増幅し、ABI 3730xl DNA分析装置にて電気泳動した。Genemapperソフトウェア(Applied Biosystems)を用いて遺伝子型をコールし、MLINKソフトウェアを用いて連鎖解析を行った。
標準的な細胞遺伝学的手順によりリンパ芽球細胞株を培養し、染色体分析を行った。Thermotronにて固定細胞からスライドを作成し、熟成させて、GTG分染を行った。
Primer3(v.0.3.0)を用いてPCRプライマーを設計し、臨界領域内の既知遺伝子の全エクソン及びイントロン−エクソン境界を増幅させた。標準的な条件を用いてPCRを行い、その産物を精製し、さらに、BigDye Terminator v3.1 Cycle Sequencing Ready Reaction Kit(Applied Biosystems)を用いて直接シーケンスを行った。
前記ミアンワリ家系においてスプライス変異が含まれるイントロン19に及ぶ、エクソン18からの順方向プライマー(5’−ACAGTCAGTCGGCCACTAGG)(SEQ ID NO:8)及びエクソン25からの逆方向プライマー(5’−GTTCTGCCAGCTTGAAAAGG)(SEQ ID NO:9)を用い、RT−PCRによって、CC2D2A遺伝子についての発現解析を行った。
Genomatix社のPromoterInspectorを用い、CC2D2Aについてプロモーター解析を行った。全米バイオテクノロジー情報センターのBLASTアルゴリズム(Altschul等、1997)、及びUCSC Human Genome Project Working Draftを用い、ホモロジー検索を行った。ヨーロッパ分子生物学研究所(EMBL)のSMART(Simple Modular Architecture Research Tool)プログラム、東京大学のPSORT IIスイートプログラム、SOSUIアルゴリズム、及びSwiss EMBNetのCOILS Programを用い、蛋白質のドメイン予測を行った。進化を通じて高度に保存された蛋白質の領域を同定し、さらなる潜在的な機能的関連モチーフがCC2D2Aにおいて同定されるよう、CLUSTAL−Wを用い、様々な種にわたる、(既知の、及びゲノム配列もしくはcDNA配列から予測される)CC2D2A相同分子種について比較配列分析を行った。
本願記載の精神遅滞及び網膜色素変性症についての遺伝子座が、NCBIにおいて、MIM entry 612285の番号を付与された(http://www.ncbi.nlm.nih.gov/entrez/dispomim.cgi?id=612285)。
ホモ接合性マッピング(自己接合性マッピング)により、罹患者4人において、染色体4の短腕(4p15.2−p15.33)上における〜11.2Mbのホモ接合性及びハプロタイプ一致(haploidentical)領域が共通に確認されたが、健常者や第5の罹患者では確認されなかった。これは、罹患者5人中4人において存在する唯一の大きな(5Mbを超える)ホモ接合性及びハプロタイプ一致領域であり、5人全員に存在するものではなかった。隣接SNP(rs2191685及びrs7664104(それぞれpテロメアから14.001及び25.203Mbに存在))のシーケンシングにより、〜39個の遺伝子を含む11.2Mbの臨界領域(UCSC Genome Browser)が詳細に位置付けされた(UCSC March 2006)。
ホモ接合性マッピング(自己接合性マッピング)では、全罹患者に共通する領域が確認されなかったため、本発明者等は、さらに、表現型で分離する大きな染色体欠失もしくは重複が存在するのではないかという仮説をたてた。興味深いことに、コピー数解析より、前記家系の他4人の罹患者とは疾患ハプロタイプを共有していない第5の罹患者において、X染色体全体の重複が示された。続いて行われた細胞遺伝学的解析では、核型48,XXXXが示された。この稀なテトラソミーは、精神遅滞に大抵付随するため、この女性は表現型模写であることが示された。
4p領域における12マイクロサテライトマーカーを用いた、家系員17人の遺伝子型決定により、染色体4p15.33−p15.2上の遺伝子座への連鎖が確認された。MLINKソフトウェアを用いて連鎖を計算したところ、マーカーD4S419において、二点間の最大対数尤度(LOD)スコア3.59(シータ=0.0)が得られた。
11.2Mbの臨界領域は、約39個の注釈付き遺伝子を含んでいる(UCSC 2004)。フェニルケトン尿症2型についての遺伝子(PKU2;MIM +262630)であるキノイドジヒドロプテリジン還元酵素(QDPR)が前記臨界領域内に位置するため、本発明者等は、まず、上記遺伝子が候補遺伝子である可能性があると考え、QDPRの全コード配列及びスプライス部位をスクリーニングした。上流のホモ接合性塩基置換が同定されたが、これも、非罹患である親の1人におけるホモ接合型であり、疾患で分離していなかった。さらに、患者の血液サンプルの生化学分析によっても、この遺伝子は排除された。前記領域におけるその他全ての既知遺伝子配列分析により、CC2D2A遺伝子のイントロン19におけるスプライスドナー部位変異(IVS19+1:GからC)が同定された。この変異は、表現型で分離しており、3つのナンセンスアミノ酸(M、E、S)の付加、及びそれに続く蛋白質の未成熟短縮を生じさせると予測される。CC2D2A(NM_001080522)遺伝子は、長さ〜5KbのmRNAを生じ、また、少なくとも13個の異なるアイソフォームから構成されるが、前記アイソフォームは、4p15.33上において、ゲノムDNA〜131.5Kb(15,080,760−15,212,278bp;UCSC March 2006)におよぶ最大37個のエクソンを有する。CC2D2A蛋白質は、(エクソンの利用方法によるが、)最大1620個のアミノ酸を含み、C2ドメインは、この遺伝子の1042−1202にあると予測される。RT−PCR、及びそれに続いて行った罹患者のリンパ芽球由来cDNAを用いた配列分析により、本発明者等は、前記スプライス変異によりエクソン19のスキッピングが生じていると断定した。エクソン18のエクソン20へのスプライシングによるフレームシフトが生じ、未成熟終止コドンが740番のアミノ酸で蛋白質を短縮する前に、13個のナンセンスアミノ酸(ECPSHLKLMAVTS*)がエクソン18を越えて付加される。したがって、C2ドメインが消失することとなる。本発明者等は、同じパキスタン人である健常な対照からの460本の染色体をスクリーニングしたが、前記のような変異は同定できなかった。
4p15.33上のCC2D2Aのゲノム構成を図5に示す。Genomatix社のElDorado及びPromoterInspectorプログラムを用いた、CC2D2A遺伝子における配列及びその周辺の配列の解析により、15,080,088−15,080,860bp(4pテロメア;UCSC March 2006)に、773bpの推定プロモーター配列の存在が示された。Simple Modular Architecture Research Tool(SMART:http://smart.embl.de)を用いた蛋白質配列分析により、1042から1202の残基(1620個のアミノ酸アイソフォーム中)からC2ドメインの存在が示された。蛋白質キナーゼC保存領域2(CalB)としても知られるC2ドメインは、Ca2+依存性の膜標的モジュールであり、膜輸送もしくはシグナル変換に関与する多くの蛋白質に存在する。TMpredを用いた膜透過(TM)予測により、1つの強いTMへリックス(残基1278から1297)が存在する、もしくははっきりとしたTMドメインが存在しないという2つの可能性が示唆された。COILS v.21を用いたコイルドコイル解析により、90%を超える確立でコイルドコイル構造を有する蛋白質の3つの伸張、すなわち、アミノ酸残基442−463、472−492、及び533−580が予測された(21残基ウィンドウを使用)。SOSUIにより、前記蛋白質は、平均疎水性が−0.655で可溶性であると予測されている。シグナルペプチドは同定されなかったが、k−NN予測より、細胞内の核局在化が示唆される(核91.3%、細胞骨格4.3%、細胞膜4.3%)。二次構造は、主に、伸長鎖を有する、αへリックス及びランダムコイルであると予測される(Network Protein Sequence解析;http://npsa−pbil.ibcp.fr)。シグナルペプチドは見つからなかった。さらに、初期解析より、CC2D2Aは、多数の潜在CaMKII認識部位(9RXXS/T及び3S/TXD部位)及び多くの推定PKCリン酸化部位を有しているであろうことが示された。PredictProteinスイートを用い、2つの推定核局在化シグナルも確認された(残基587のQRAKKKKRK、及び残基1021のRPRRK)。並列解析により、CC2D1A及び1Bとの相同性は示されていない。CC2D2Bとの相同性は34%であるが、CC2D2AのC末端終端(残基1250−1620)方向のみである。CC2D2Bは、コイルドコイルもC2ドメインも有していない。
本発明者等は、完全長コード配列、もしくは18種のゲノムDNA及び発現配列タグ(EST)から予測される相同分子種を用い、異種間配列分析を行った。CLUSTALWを用いた比較分析により、蛋白質配列は脊椎動物の進化を通じて高度に保存されていることが判る(図5)。ヒト配列は、チンパンジーとの配列同一性が99.4%、アカゲザルとは96.9%、ウマとは88.8%、マウス及びラットとは84.8%、フクロネズミとは75.7%、ニワトリとは70.7%、ゼノパスとは60%、ゼブラフィッシュとは59.6%、ウニとは44.7%である。ヒト蛋白質は、線虫蛋白質(C.elegans protein)K07G5.3(NP_492026)との同一性が21.6%、ショウジョウバエ蛋白質CG18631(NP_611230)との同一性が29.9%で、C末端終端(ヒトではアミノ酸1301番から、線虫ではアミノ酸894番から、及びショウジョウバエではアミノ酸200番からカルボキシル末端まで)に向かって生じる最も強力な重複及び相同性を有しており、以上のことから、C2ドメインに加え、この領域に対する保存された機能性が示唆される。この蛋白質についてのWormBase情報より、幼生期及び成虫期の間に、頭部及び尾部ニューロン(また、頭部及び尾部のその他未同定細胞)を含む神経系に、前記蛋白質が発現していることが示されている。K07G5.3遺伝子のRNAiを介したノックダウンは、非致死的であった。
RT−PCR分析より、CC2D2Aが多くの組織で発現していることが示されている(図7)。12の組織からのcDNAパネルでは、様々な度合いではあるが、各組織において発現が確認され、前立腺、膵臓、腎臓、肺、及び肝臓では最大となる発現が、また、脾臓、小腸、結腸、骨格筋、卵巣、胸腺、及び心臓ではより低い発現がみられた。脳での発現もまた強力であった。さらに、Cos−7細胞におけるCC2D2A−GFP融合蛋白質の発現は、潜在的な核局在化シグナルの存在が予測されたにもかかわらず、ほぼ例外なく細胞質性のようであった。
OPEN Biosystems(アラバマ州ハンツビル)の実施により、2つのエピトープをウサギに注射し、それらエピトープに対する抗CC2D2A抗体を得た。予測CC2D2A蛋白質の全体の大きさが〜186kDaであることから、2つのエピトープを用いた。使用された配列は、ヒトのCC2D2A配列(NP_001073991)であった。第一のエピトープは、中央ではあるがN末端からコイルドコイル及びC2ドメイン(RSKRFRLLHLRSQEVPEFRNYK(SEQ ID NO:10))、及びミアンワリ家系における変異部分に存在し、一方、第二のエピトープは、C末端尾部上(EDDHRAELLKQLGDYRFSGFPL(SEQ ID NO:11))に存在している。また、これらのエピトープは、マウスのCCD2A相同分子種(NP_758478)において100%保存されており、これによって、前記抗体が、ヒト及びマウスCC2D2Aについて潜在的に交差反応性を示すものとなっている。ウサギ抗血清は、親和性精製により精製した。
