マイクロキャピラリーアレイは最近、例えば「マイクロキャピラリー単一細胞分析およびレーザー抽出」または「μSCALE」と称されるアプローチにおいて、ハイスループット分析および多数の生物学的サンプルを用いたタンパク質工学のためのアプローチに用いられている。Chen et al. (2016) Nature Chem. 複数のマイクロキャピラリーを含むアレイであって、各マイクロキャピラリーが、変異体タンパク質、固定化標的分子、およびレポーターエレメントを含み、変異体タンパク質が、特定の親和性で固定化標的分子と会合する、アレイ。これらのスクリーニング装置の構成要素は上記に詳細に記述されており、それらのいずれもスクリーニングのためのシステムに組み込むことができる。

図1A~図1Cは、固定化標的分子としての細胞表面タンパク質(例えば、上皮成長因子受容体(「EGFR」))と会合することができる可溶性タンパク質、この場合は固定化標的タンパク質の例示的なスクリーニング方法を示す。図1A (左側のパネル)は、その表面にEGFRを発現する標的細胞を示す。また、変異体タンパク質の集団を発現する「ライブラリー発現細胞」、およびマイクロキャピラリー溶液中の多数の「蛍光検出抗体」も示される。マイクロキャピラリーアレイの底面図が右側のパネルに示される。
1. 関心対象の変異体タンパク質を分泌する細胞(「ライブラリー発現細胞」)。関心対象の変異体タンパク質は、変異体タンパク質の集団、すなわちタンパク質ライブラリーのメンバーであることが好ましい。
2. 「標的細胞」の表面に固定化された標的タンパク質。この例では、標的タンパク質は天然の細胞表面受容体(すなわちEGFR)である。あるいは、しかし、標的タンパク質は、ビーズ表面またはマイクロキャピラリー自体の表面などの別の表面に固定化されてもよい。
3. レポーターエレメント
a. この例では、レポーターエレメントは、分泌タンパク質に特異的な蛍光標識抗体(すなわち「蛍光検出抗体」)に対応する。抗体は、分泌タンパク質上のエピトープに特異的に局在するが、理想的には標的細胞上の標的タンパク質への分泌タンパク質の結合を妨害しない。
b. あるいは、レポーターエレメントは、標的タンパク質を発現する細胞内のシグナル伝達経路であってもよい。分泌された変異体タンパク質が細胞表面上の標的タンパク質に結合し、標的細胞内のシグナル伝達経路を活性化する場合、結合相互作用は細胞内で蛍光シグナルを発生するであろう(図示せず)。
4. 反応緩衝液:
a. ライブラリー発現細胞または標的細胞のための培地でありうる(例えば、そのような培地は、例えば、ThermoFIshcerから市販されているものを含むハイブリドーマ培地でありうる; thermofisher.com/order/catalog/product/11279023; CD Hybridoma Mediumのワールドワイドウェブを参照のこと)。
b. 哺乳動物のイメージング溶液でありうる(例えば、そのようなイメージング溶液は、pH 7.4のHEPESで緩衝された光学的に透明な生理溶液でありうる)。
段階1: 全ての構成要素をマイクロキャピラリーに添加する(図1A参照)。
段階2: 特異的な「分泌タンパク質」がライブラリー発現細胞によってマイクロキャピラリーに発現される。標的タンパク質に結合することができる分泌タンパク質変異体は、示されるように標的細胞表面に局在している(図1B参照)。
段階3: 結合した分泌タンパク質変異体と会合した蛍光検出抗体が、特定のマイクロキャピラリー中の標的細胞と会合して観察される(図1C参照)。
この方法を実証するために、ヒトがん細胞上のEGFRに結合するようにデザインされたタンパク質を発現する酵母ベクターライブラリーを作製した。このライブラリーにおいて、いくつかの酵母変異体はタンパク質を発現することができたが、他の変異体はタンパク質を発現することができなかった。酵母細胞、がん細胞、および発現タンパク質に対する蛍光抗体をマイクロキャピラリーに添加した。18時間後、マイクロキャピラリーアレイを画像化した。スクリーニングのさらなる詳細および結果は、後述の実施例3に提供される。
一般的な背景
タンパク質または他の標的分子間の結合相互作用をスクリーニングするための現在の方法は、典型的には「ディスプレイ」法、例えばファージディスプレイ、細菌ディスプレイ、酵母ディスプレイ、哺乳動物ディスプレイ、またはウイルスディスプレイの使用に依存している。ディスプレイ法において、タンパク質変異体をコードする遺伝子のライブラリーが細胞またはファージの表面に発現される。タンパク質変異体は、標的に結合することができるタンパク質変異体を同定するために、可溶性型の標的分子とともにインキュベートされる。ライブラリーは、パンニングまたは蛍光活性化細胞選別(「FACS」)によってスクリーニングすることができる。そのようなアッセイは、2つの主な制約を有する: 1) 人工タンパク質は典型的にはディスプレイプラットフォームにつながれる、および2) 通常、可溶性形態の標的分子が存在することが有利である。したがって、多くの標的分子に結合する変異体タンパク質、特にGタンパク質共役受容体および他のそのような受容体などの膜タンパク質のための信頼できるアッセイを開発することは困難でありうる。
標的分子に特異的に結合する抗体変異体を同定するために、標的分子として高レベルのEGFRを発現したがん細胞株にハイブリドーマ(抗体変異体を分泌する)を添加した。分泌された抗体に特異的な標識抗体を次に添加した。
細胞:
マウスハイブリドーマ
A431標的細胞(高レベルのEGFRを発現するヒトがん細胞株)
検出抗体:
Alexa488 (フルオロフォア)で標識された抗マウス二次抗体
細胞培養用培地:
DMEM-10%ウシ胎仔血清
DMEM-10%ウマ血清
マウスハイブリドーマ細胞を完全培地(10%ウマ血清を含むダルベッコの改変イーグル培地)中で培養した。ハイブリドーマ細胞をPBSAで2回洗浄し、完全培地に600細胞/μLで懸濁した。A431細胞を完全培地(10%ウシ胎仔血清を含むダルベッコ改変イーグル培地)中で培養した。A431細胞をPBSAで2回洗浄し、LiveGreen蛍光シグナルで染色した。次いで、A431細胞を、ハイブリドーマを含む完全培地に1800細胞/μLの最終濃度で懸濁した。
2つの細胞型を混合した後、検出抗体を反応混合物に添加した: 1:100希釈の二次(抗マウスAlexa488)。次いで、この反応混合物をエタノールで滅菌したコロナ処理マイクロキャピラリーアレイ(直径40 μm、厚さ1 mm)に負荷した。蒸発の防止に役立つように、1%重量/容量のアガロースの2 mmの厚板をアレイ上に置いた。各時間後、サンプルを蛍光顕微鏡法および明視野顕微鏡法の下で画像化した。

最良の分泌酵母プラスミドベクターを決定するために、がん細胞表面上のEGFRに結合するようにデザインされた足場タンパク質を発現する酵母ベクターライブラリーを作製した。このライブラリーは、種々の可溶性発現レベルの足場タンパク質を有する酵母細胞を含んでいた。記載されたアッセイを使用して、所望の足場タンパク質を高発現するプラスミドベクターを回収するために変異体発現ライブラリーをスクリーニングした。この実験において、分泌された足場はc-Mycタグを有し、これは蛍光標識抗体で標識することができる。

細胞株成長および調製
酵母ライブラリーをSD-CAA最小酵母培地(デキストロース20 g、Difco酵母窒素原礎培地6.7 g、Bactoカザミノ酸5 g、Na2HPO4 5.4 g、NaH2PO4・H2O 8.56 g; 脱イオン化H2Oに溶解して1リットルの体積とした)中で成長させた。成長後、酵母細胞をPBSA (リン酸緩衝食塩水 + 1 mg/ml BSA)で2回洗浄し、SD-CAAに2,400細胞/μLの最終濃度で懸濁した。
2つの細胞型を混合した後、2つの抗体を反応混合物に添加した: 1:250希釈の未標識一次抗体(ニワトリ抗c-Myc)および1:200希釈の標識二次抗体(抗ニワトリAlexa488)。次いで、この反応混合物をエタノールで滅菌したコロナ処理マイクロキャピラリーアレイ(直径40 μm、厚さ1 mm)に負荷した。蒸発の防止に役立つように、1%重量/容量のアガロースの2 mmの厚板をアレイ上に置いた。18時間の成長後、サンプルを蛍光顕微鏡法および明視野顕微鏡法の下で画像化した。
Triton UVレーザーを使用して所望のキャピラリーの内容物を抽出した。レーザーは18 ± 2 msで動作し(n = 5回の測定)、約100 μJの総エネルギーで2.5 kHzの一連のパルスを送達する。マイクロキャピラリーの内容物をガラス製カバーガラス上に抽出し、次いでそれを酵母増殖培地(液体培地または寒天プレート)に入れて抽出した細胞を増殖させた。
図4Aおよび図4Bは、明視野イメージング(図4A)および蛍光イメージング(図4B)を使用して、発現細胞および非発現細胞を有するマイクロキャピラリーを特定するマイクロキャピラリーアレイの小区分の画像を示す図である。

特定のシグナル伝達経路を活性化する抗体変異体を同定するため、異なる抗体変異体を分泌するハイブリドーマをレポーター細胞とともにマイクロキャピラリーアレイに加えた。例えば、レポーター細胞はQiagenから入手することができる(http://www.sabiosciences.com/reporter_assay_product/HTML/CCS-013L.htmlを参照のこと)。タンパク質変異体がレポーター細胞に結合してシグナル伝達経路を活性化すると、レポーター細胞が蛍光タンパク質を発現する。活性化された細胞のシグナル蛍光は、望ましいタンパク質変異体を含むマイクロキャピラリーにおいて観察され、それらのマイクロキャピラリーの内容物を単離するために用いられる。
研究目的:
標的タンパク質に特異的に結合するが類似の構造のタンパク質には結合しないハイブリドーマ分泌抗体を同定する。例えば、図9を参照のこと。この方法は、抗体ライブラリーのスクリーニングを可能にし、かつそれを継続的に可能にする。
ハイブリドーマライブラリー
プロトコル:
1. 表面に標的タンパク質Aを提示した細胞を培養した。
2. 製造上の指示に従って、タンパク質Dynabeads Biotin Binderを標的タンパク質Bで標識した。
3. ラットハイブリドーマライブラリーを培養した。
4. マイクロキャピラリー当たり平均1個のハイブリドーマ、標的タンパク質A細胞の約2個の細胞、および標的タンパク質Bで覆われた約10個のビーズが存在するように、細胞、ビーズ、およびハイブリドーマを希釈した。
5. 調製した細胞サンプルに抗ラット二次抗体(レポーターエレメント)を添加した。
6. サンプルをアレイにロードした。
7. イメージングの1時間前にインキュベートした。
8. 細胞を標的タンパク質Aと結合するが標的タンパク質Bとビーズを結合しない細胞を回収した。
適切に染色された細胞を有するが、染色されたビーズを有しなかったマイクロキャピラリーを同定した。マイクロキャピラリー内で染色された細胞の存在および染色されたビーズの非存在は、標的タンパク質には結合するが標的タンパク質類似体には結合しない抗体の存在を示した。
頻繁に使用されるレポーターエレメントは蛍光標識された二次抗体である。このアッセイ形式では、アッセイの開始時に二次抗体が添加され、経時的に、この抗体は標的タンパク質に結合した分泌抗体(変異体タンパク質)に結合した。
カルシウム色素アッセイ
Jurkat細胞に、10% FBSを有するIMDM中10 μMのFluo-4 AMを37℃で25分間負荷し、これをイメージング緩衝液(1 mM MgCl2、1 mM CaCl2、1 mM HEPES、および0.1% BSAを有するPBS)で2回洗浄した。細胞をイメージング緩衝液中5×106/mLで再懸濁した。色素負荷細胞は、どちらもヤギ抗マウスIgGとのプレインキュベーションによって架橋されたマウスIgG抗体であったα-CD28 (28.2)およびα-CD3 (OKT3)を添加することにより活性化された。抗体の最終濃度は、それぞれ5 μg/mL、2.5 μg/mL、および5 μg/mLであった。活性化された細胞を40 μm μポアアレイに直ぐに負荷し、Ca2+シグナル伝達のイメージングのためにサンプルにPBS 1%アガロースゲルを重層した。
ヒトT細胞を、MACS (Pan T Cell Isolation Kit, ヒト, Miltenyi Biotec)を介して末梢血単核細胞(PBMCS)から単離した。細胞を、アゴニスト抗体でコーティングされたビーズと混合した。この場合、本発明者らは、抗CD3/CD28でコーティングされているDynabead Humans T-Activatorビーズを用いた。ビーズおよび細胞の混合物を40 μm μポアアレイに負荷し、サンプルに1%アガロースゲル(培地を含有する)を重層した。T細胞は抗体により活性化され、その表面に活性化マーカーを発現する。24~72時間後、細胞を、活性化マーカーに対してフローセルシステムにより蛍光標識抗体で染色し、画像化する。
GLP-1受容体発現細胞を、CREシグナル伝達経路が活性化されるとGFPを発現するcAMP応答エレメント(CRE)レポーターでトランスフェクトした。これらのGLP-1レポーター細胞を、10 uMのその同族リガンドGLP-1とともに40 μm μポアアレイに配置した。24時間後、細胞の蛍光を画像化した。実際のスクリーニングでは、本発明者らはμポアアレイにおいて抗体分泌細胞とGLP-1 CREレポーター細胞をコインキュベートした。抗体分泌細胞は、GLP-1レポーター細胞に結合して活性化する抗体を分泌し、GFPまたは他の蛍光タンパク質変異体シグナルを活性化する。
OmniChickenは、完全にヒトの高度に多様化した抗体レパートリーを発現する。ヒトおよびマウスからの遺伝的多様性によって、より多様なエピトープ網羅が可能になる。深い免疫プロファイリングは、より多様な機能的抗体のパネルにつながりうる。B細胞アッセイということもできる。
プログラニュリンによる免疫後の抗原特異的抗体レパートリーのプロファイリング。図18~19を参照されたい。
mAb分泌細胞および標的ビーズを組み合わせる。細胞 + 検出抗体をアレイに負荷する(均一アッセイ)。3時間インキュベートする。データを画像化および定量化する。
目的: T細胞表面でのCD25発現の誘導によって測定されるようにT細胞を活性化しうる抗体を見出す。図27を参照されたい。
1. 供給業者の手順にしたがいMACS Pan T Cell Isolation Kitを用いてヒト末梢血単核細胞(PBMC)からCD3+ T細胞を単離する。
2. 供給業者のプロトコルにしたがいCellTrace Far Redで抗体分泌細胞(ASC)を標識付けする。
3. CD3 T細胞活性化ビーズおよび抗体捕捉ビーズの1:1混合物を調製し、混合物をPBMC培地で洗浄する。
4. Dynabeads MyOne SilaneビーズをPBMC培地で洗浄する。
5. ビーズを組み合わせ、それらを、1:200の抗ヒCD25 Alexa Fluor 488検出抗体を有するPBMC培地中で再懸濁する。
6. T細胞およびASCを5:1 (2:1から12:1でありうる)の比率で混合する。
7. 細胞混合物をPBMC培地で洗浄する。細胞をペレット化し、ビーズ混合物で再懸濁する。
8. このアッセイ混合物を40 μm μポアアレイに負荷し、サンプルを1% RPMIアガロースゲルで重層し、湿度あり37℃で2日間インキュベートする。
9. 2日間のインキュベーション後、xPlorationにてチップを画像化し、αCD25で標識された活性化T細胞をスクリーニングする。
市販のキットを用いてCD138+細胞を単離することにより、B細胞をマウス脾細胞から濃縮した。脾細胞を、CD138でコーティングされた磁性マイクロビーズとともにインキュベートした。混合物を磁性カラムに負荷し、結合していない細胞を洗い流した。次に、磁性標識された細胞をカラムから溶出し、加温PBMC培地で洗浄した。洗浄したCD138+細胞を直ちに結合スクリーニングに使用した。
目的: カルシウムシグナル伝達の誘導によって測定されるようにT細胞を活性化できる抗体を見出す。図28を参照されたい。

6. 細胞混合物をPBMC培地で洗浄する。細胞をペレット化し、ビーズ混合物で再懸濁する。
7. このアッセイ混合物を40 μm μポアアレイに負荷し、サンプルを1% RPMIアガロースゲルで重層し、37℃で0~6時間インキュベートする。
8. xPlorationにてチップを画像化し、カルシウムシグナル伝達を介して活性化T細胞をスクリーニングする。
