Abstract
Description
CtxA−DNAハイブリッドコンストラクトのアセンブリ。36アミノ酸ペプチドCtxAをベースとした新たなペプチド−DNAハイブリッドを設計する。図1に示すように、55塩基長のssDNAオリゴヌクレオチドは、その5’末端がペプチドのN末端側に結合している。その配列は、スペーサー領域およびテンプレート結合ドメインの2つの部分からなる。4つのチミン(T)塩基からなる柔軟なリンカーは、コンストラクトのすべてのドメインを接続する。スペーサー鎖は25ヌクレオチド長のスペーサー領域にハイブリダイズして、剛性の二重鎖を形成する。脂質膜への親和性を高めるために、このスペーサー鎖は、その3’末端がコレステロール部分で修飾されており、以降、コレステロール鎖と呼ばれる。18個の核酸塩基で構成されるテンプレート結合領域により、4つのチミン塩基のリンカーによって分離された4、6、8、または12のハイブリダイゼーション部位を有する一本鎖DNAテンプレートへのペプチド−DNAハイブリッドの結合が可能になる。
aO8からO10のコンダクタンス値は、フィッティング関数から最初の7つの開放状態の実験データに外挿される。この関数は、モノマーの幾何学的配置、1.2nmのペプチド直径、および2.7〜4nmの細孔長を想定している。
b直径は、Chol−dsDNA−CtxAの測定および外挿されたコンダクタンス値Gに基づいて推定される。エラーは、平均の標準偏差から計算される。我々が使用した方程式は、Cruickshank et al.,Biophysical Journal 73,1925−1931(1997)によって示さたが、2つのアクセス抵抗(1つは細孔の入口、もう1つは細孔からの出口)およびチャネル抵抗を考慮している。
式中、チャネル長(l)は、ペプチドの膜透過セグメントのアミノ酸配列に基づく最短チャネル長である2.7nmと、膜透過チャネルが二重層全体にまたがると仮定した場合の4nmの間に含まれ、バッファー抵抗率(ρ)は0.1130Ωm(測定された導電率σ=8.85Sm−1から)である。テンプレート化された12−merを使用した実験は、脂質膜の安定性を高めるために、水中の30%(v/v)グリセロール中の3M CsCl、10mM HEPESで行われた(測定された導電率σ=13.99Sm−1)。
DNAナノテクノロジーを使用した36アミノ酸の細孔形成ペプチドCtxAに基づくモジュール式アセンブリプラットフォームが開示される。ペプチドを一本鎖DNAオリゴヌクレオチドに共有結合させることにより、ペプチド−DNAハイブリッドをコレステロール保持DNA鎖で簡単に機能化することもでき、ペプチドの膜への親和性および明確なコンダクタンス状態を形成する傾向が大幅に高まる。DNA修飾ペプチドモノマーに対して定義された数の結合部位を有するDNAテンプレート鎖を使用すると、事前に定義されたサイズの細孔が優先的に生じる。コンダクタンス値に基づいて約0.5〜3.9nmの範囲の推定内径を有する、四量体、六量体、八量体、および十二量体のアセンブリが示される。これらのテンプレート化アセンブリは、ネイティブCtxA等の短命の細孔を形成したが、CtxAペプチドの膜透過側に親水性DNAドメインを追加すると、ペプチドモノマーが膜貫通コンフォメーションで捕捉される。この修飾により、長寿命の細孔が得られ、これは1つの安定した一定のコンダクタンスレベルで30分もの間持続し得る。あるいは、剛性のDNA折り紙構造により、より多くのモノマー(この提示された試みでは最大40)をテンプレート化して、より大きな細孔を形成することができた。これらの折り紙細孔はまた、ネイティブCtxAよりも長時間安定しており、80分を超える開放細孔持続時間を達成した。
DNA修飾ペプチドの調製
これらの化合物は、DNAオリゴヌクレオチド(ssDNA−CtxA)を有するCtxA誘導体から商業的に合成されるか、各実験室で反応される。したがって、N末端にアジド基を含むCtxA(アジド−CtxA)は、クリックケミストリーを介して一晩反応し、所望の配列のジベンゾシクロオクチン(DBCO)を含むオリゴヌクレオチドになる。親水性尾部を有するCtxAは、C末端でアジド基(ssDNA−CtxA−アジド)、またはC末端でチオール基を有するアジド−CtxA(アジド−CtxA−チオール)で修飾されたssDNA−CtxAから形成される。次いで、ssDNA−CtxA−アジドおよびアジド−CtxA−チオールは、過剰な12T−DBCOまたは12T−マレイミドと反応してssDNA−CtxA−12Tを形成する。次いで、高圧液体クロマトグラフィー(HPLC)を使用して、過剰な未反応種を除去する。テンプレート鎖を含む溶液にssDNA−CtxA−12Tモノマーを大過剰で添加し、HPLCを使用して完全なアセンブリを収集し、過剰なssDNA−CtxA−12Tモノマーを除去する。コンジュゲーションが成功したことを、HPLCペプチドマッピング、SECまたはSAXで確認した。化学物質は純水またはTEバッファーのいずれかに可溶化した。図15は、使用された様々な化合物に使用したリンカーの化学構造を示す。
二重層の脂質組成は、7:3:1(w/w)比(PC/PE/PS)のPOPC、DOPEおよびPOPS、またはジフィタノイルホスファチジルコリン(DiPhyPC)の折り紙構造で構成されていた。得られた脂質混合物をペンタンに溶解した(総脂質濃度:10mg/mL)。緩衝電解質溶液は、30%グリセロール中の1M NaCl、10mM HEPES、pH7.4または3M CsCl、10mM HEPES、pH7.4で構成されていた。
ペプチド−DNAハイブリッドを使用して、2つの異なる手法で実験を行った:(i)すべての成分を順番に、すなわち最初にssDNA−CtxAを、次いでテンプレート鎖を次々に加えた、または(ii)ssDNA−CtxAをDNA LoBindチューブ(Eppendorf Tubes、Hamburg、Germany)内のスペーサー鎖(コレステロールありもしくはなし)と混合し、テンプレート鎖を室温で一晩反応させた(プレインキュベーション実験)。また、HPLC−SEC精製を使用した場合と使用しない場合のプレインキュベーション実験も行った。未精製のアセンブリの場合、化学量論的にDNA修飾ペプチドおよびスペーサー鎖を追加し、次いでn−merテンプレート(nは4、6、または8に等しい)をnモルのDNA修飾ペプチドに対して1モルの比率で追加した。アセンブリを精製する際、テンプレート鎖と比較して過剰なペプチド−DNAモノマーを追加し(1molのn−merテンプレートに対して少なくとも5nmolのペプチド)、HPLC−SEC精製(Agilent SEC3カラム、300mm、300nm細孔サイズ、4.6mm内径)を使用して過剰なモノマーを除去した。次いで、収集したアセンブリを後で使用するために+4°Cで保管し、実験の前にスペーサー鎖を過剰に追加した。コレステロール部分がスペーサー鎖に結合したら、コレステロール部分の凝集を回避するために、鎖を+60°Cで5分間加熱する。順次添加の実験では、ナノモル範囲の濃度で様々な成分を添加したが、プレインキュベーション実験では、すべての成分をマイクロモル濃度で添加し、後で試料を希釈してから緩衝電解質溶液に添加した。
折り紙構造を折りたたむために、TEバッファーを含む20mMのMgCl2溶液中で、50nMの足場を4倍モル過剰のステープル鎖と混合した。構造を90°Cに加熱し、18時間以内に57°Cから49°Cまでゆっくりと冷却した。続いて、他の場所で説明されているように11、PEG沈殿によって折り畳まれた構造から過剰なステープルを除去した。PEG精製では、バッファーを1M NaClを含むTEに変更した。
25mM HEPES、1%L−グルタミン、10%ウシ胎児血清を含むRPMI 1640培地中で肺上皮A549細胞を増殖させ、細胞培養物の細菌汚染を防止するために1%ペニシリン−ストレプトマイシンを添加した。96ウェルプレート(TPP、Trasadingen、Switzerland)に、ウェルあたり10’000個の細胞を、ウェルあたり50uLの総量で播種した。プレートを37℃および5%CO2に設定されたインキュベータ内に配置されたIncuCyte Zoom画像化システム(Essen Bioscience、Ann Arbor、MI、USA)内に設置し、コンフルエンスの経時変化を監視することにより細胞の増殖を監視した。テンプレート化CtxA−DNAアセンブリまたは対照としてのネイティブCtxAを追加する前に、細胞を播種し、接着および複製のために20時間放置した。次いで、2時間ごとに細胞のコンフルエンスを測定した。コンフルエンスの経時変化に対する様々なペプチドアセンブリの影響を推定するために、ペプチド添加後に観察されたコンフルエンスレベルを直線的にフィッティングした。

iii)前記第1の機能部分を得るステップと、
i)、ii)、iii)の自己アセンブリにより前記細孔形成化合物を形成するステップと、を含む方法。 - 複数の相補的ハイブリダイゼーション部位を有する前記テンプレート鎖を、i)、ii)、iii)を含む過剰の前記細孔形成化合物と溶液中で反応させるステップと、
過剰な未反応の細孔形成化合物を、好ましくは高圧液体クロマトグラフィーにより除去するステップと、をさらに含む、請求項11に記載の方法。 - 前記第1のオリゴヌクレオチドを前記第2のオリゴヌクレオチドにハイブリダイズするステップをさらに含み、前記第2のオリゴヌクレオチドは、前記第1のオリゴヌクレオチドと比較して過剰量で存在する、請求項12に記載の方法。
- 基板と、請求項1〜10のいずれか1項に記載の化合物とを含む膜であって、前記化合物は、前記基板の第1の側と前記基板の第2の側との間に細孔を提供する膜。
- 拡張された、好ましくは剛性の核酸ナノ構造が、複数の、好ましくは20または40の細孔形成剤を細孔にアセンブルするためのテンプレートとして機能し、前記核酸ナノ構造は、好ましくは、それに直接結合した前記第2の機能部分を含み、前記核酸ナノ構造は、好ましくは、DNA折り紙構造または一本鎖タイルアセンブリまたはRNA折り紙構造である、請求項1〜4のいずれ1項に記載の化合物。
