いくつかの実施形態において、重要な工程は、多能性であるか、または多能性になるように誘導され得る幹細胞を得ることである。いくつかの実施形態では、多能性幹細胞は、胚性幹細胞に由来し、これは、初期哺乳動物胚の全能性細胞に由来し、インビトロで無制限の未分化増殖が可能である。胚性幹細胞は、初期胚である胚盤胞の内部細胞塊に由来する多能性幹細胞である。胚盤葉細胞から胚性幹細胞を誘導する方法は、当技術分野でよく知られる。ヒト胚性幹細胞H9(H9−hESC)は、本出願に記載される例示的な実施形態において使用されるが、本明細書に記載される方法およびシステムが任意の幹細胞に適用可能であることは当業者によって理解されるだろう。
いくつかの実施形態では、iPSCは、特定の幹細胞関連遺伝子を成体線維芽細胞などの非多能性細胞にトランスフェクションすることによって得られる。トランスフェクションは通常、レトロウイルスなどのウイルスベクターを介して行われる。トランスフェクトされた遺伝子には、マスター転写レギュレーターOct−3/4(Pouf51)およびSox2が含まれるが、他の遺伝子が誘導効率を高めることが示唆される。3〜4週間後、トランスフェクトされた少数の細胞が形態学的および生化学的に多能性幹細胞に類似し始め、通常は形態学的選択、倍加時間、またはレポーター遺伝子と抗生物質の選択により分離される。本明細書で使用する場合、iPSCには、第1世代のiPSC、マウスにおける第2世代のiPSC、およびヒト誘導多能性幹細胞が含まれるが、これらに限定されない。いくつかの実施形態では、レトロウイルス系を使用して、4つの重要な遺伝子:Oct3/4、Sox2、Klf4、およびc−Mycを使用して、ヒト線維芽細胞を多能性幹細胞に形質転換する。別の実施形態では、レンチウイルス系を使用して、OCT4、SOX2、NANOG、およびLIN28で体細胞を形質転換する。iPSCで発現が誘導される遺伝子には、Oct−3/4(例:Pou5fl)、Sox遺伝子ファミリーの特定のメンバー(Sox1、Sox2、Sox3、Sox15など)Klfファミリーの特定のメンバー(Klf1、Klf2、Klf4、Klf5など)、Mycファミリーの特定のメンバー(C−myc、L−myc、N−mycなど)、Nanog、およびLIN28が含まれるが、これに限定されない。
前腸誘導体を生成するために、hPSCを最初にDEに誘導し、その後、以前に記載されているように(図1)(D'Amour et al.、2005;Dye et al.、2016;McCracken et al.、2014、2017)三次元(3D)SOX2発現前腸スフェロイドを誘導した。食道オルガノイドの生成を試み、最初の課題は、正しい地域のアイデンティティの前腸組織を生成することだった。内胚葉のパターン形成は、BMP、WNT、およびRAのシグナル伝達の差異によって制御される。これらの経路の最高レベルの活性化は中腸および後腸の運命を促進し、低レベルは前腸の運命を促進する(Bayha et al.、2009;Davenport et al.、2016;Matt et al.、2003;McLin et al.、2007;Tiso et al.、2002;Wang et al.、2006)。シグナル伝達の持続期間が分化にとって重要であることを示す以前の研究に基づき、出願人は前部スフェロイド形成中のWnt活性化の持続期間が前後同一性に及ぼす影響をテストした(Spence et al.、2011)。出願人は、DE形成後のカイロン、正規のWnt経路活性化因子(GSK3β阻害による)、またはWnt3a治療の持続時間が短いと、前部前腸(AFG)スフェロイドが形成され、後部前腸マーカーPROX1およびHNF6のレベルが低いことを発見した(図1A−1E、8A−8G)。HNF1βは咽頭内胚葉では発現されず、AFGスフェロイドが咽頭ではなかったことを示す(図1C〜1E、8B)。中/後腸マーカーであるCDX2は発現されない(図1B、1D、1E)。このことから、出願人は、これらの前腸スフェロイド(HNF1B+/SOX2+、PROX1−/HNF6−)の地域のアイデンティティは咽頭の遠位であり、後部前腸の近位であると結論付けた。
前腸の推定食道/呼吸領域は、背腹(D−V)軸に沿ってパターン化され、その結果、それぞれ食道運命および呼吸運命が特定される。出願人は、AFGスフェロイドが食道または呼吸の運命のいずれかを獲得するためにD−Vパターンの手がかりに応答すると予測した。脊椎動物の胚に関する研究は、BMPおよびWntシグナル伝達が呼吸の運命(NKX2−1+SOX2−)を促進することを実証し、背側前腸管におけるBMPシグナル伝達のNogginを介した阻害は食道発生に必要である(Domyan et al.、2011;Fausett et al.、2014;Goss et al.、2009;Harris−Johnson et al.、2009;Que et al.、2006)。したがって、出願人は、6日目のAFGスフェロイドを3日間のカイロンおよびBMP4で、あるいはノギン(BMPシグナリングを阻害するため)で処理した(図2A〜2B)。カイロン+BMP4による治療はNKX2−1の誘導とSOX2の抑制をもたらしたが、ノギン背側化スフェロイドによる治療は、SOX2、MNX1、KRT4、およびTP63のレベルの上昇によって特徴付けられる(図2C−I)(Daniely et al.、2004;Sherwood et al.、2009)。一緒に取られて、AFGスフェロイドの培養におけるBMPシグナル伝達の阻害は背側前腸のアイデンティティを促進した。
背部がパターン化されたAFGスフェロイドが食道オルガノイドに成長する能力があるかどうかを決定するために、出願人は、EGF単独で、またはWnt活性化(カイロン)を含む食道発生を促進すると予測される他の経路の操作の文脈でそれらをマトリゲルに懸濁して培養した。BMP阻害(ノギン)、ヘッジホッグの活性化(SAG、平滑化アゴニスト)、およびFGF10。出願人は、6日目から13日目までの培養にFGF10を追加すると、スフェロイドのオルガノイド成長への効率が向上し(図11A−11E)、食道オルガノイドへのパターン化と分化に影響はなかった(データ未掲載)ことを認識した。
食道は、分化した層状層のすべてを生じさせることができる基底前駆細胞を含む(DeWardet al.、2014;Doupeet al.、2012;Kalabiset al.、2008)。この特性により、食道細胞を分離し、培養で拡大し、その後、層状扁平上皮に再分化させることができる。出願人はまず、HEOに食道前駆細胞が含まれているかどうかを5週間のHEOを酵素で単一細胞に分離し、単層培養で拡大し、器官型ラフト培養法を使用して層状扁平上皮に再分化する能力をテストした(Hoskins et al.、2009)。器官型培養の14日後、HEO由来のケラチノサイトは、適切なケラチンと分化したマーカーIVL、CRNN、FLGを発現する非角質化重層扁平上皮を生じさせた。(図4A−4N)。HEO、HEO由来のケラチノサイト、器官型ラフト培養物はすべて、高レベルの基礎マーカーp63、KRT5、およびKRT14(図4O−Q)を発現したが、器官型ラフトは最も分化しており、ヒト食道生検に匹敵するレベルでCRNN、IVL、KRT13、TMPRSS11AおよびDを発現した(図4R−4U)。ただし、これらの前駆細胞を3Dオルガノイド文化で長期的に拡大する取り組みは失敗した。3D−マトリゲルに再播種された解離オルガノイドは数週間にわたって成長し、パターン化を維持し(SOX2+p63+)、数回継代(再解離)された(図12G−12H、12O、12Q−12R)。しかしながら、継代効率は時間とともに減少し、出願人はこれらの継代オルガノイドにおいて分化または層別化を誘導することができなかった(図12I〜N、12P)。この結果は、ヒト食道に由来する食道前駆細胞と同様であり、これらの細胞を長期間培養することが一般的に不可能であることを示す(Kasagi et al.、2018)。
PSC由来のHEOモデルシステムを確立することは重要な進歩であるが、HEOがヒトの発達および疾患を研究するために使用できることを実証する必要がある。出願人は、HOXを2つの定評のある脊椎動物モデルシステムであるマウスとアフリカツメガエルと並行して使用して、SOX2の機能喪失を研究することにより食道先天異常をモデル化することを選択した。最初に、出願人は、Sox2の完全な喪失の結果を決定した。これは、ヒトとマウスのSOX2機能の部分的な喪失が食道(閉鎖)の部分的な喪失につながるためである(OMIM 206900、Fantes et al.、2003;Que et al.、2007;Williamson et al.、2006)。出願人は、食道発生の開始前に前腸内胚葉のSox2を誘導的に削除する2つのマウスモデル(FoxA2CreER;Sox2fl/flおよびSox2CreER/fl)を生成した(Arnold et al.、2011;Park et al.、2008;Shaham et al.、2009)。どちらのモデルでも、前腸でのSox2の早期削除により完全な食道無形成が生じ、咽頭と胃の間の前腸領域はp63を欠き、呼吸マーカーNkx2−1を広く発現する1つの管として残った(図5C−5F、13A−13D))。肺芽は、対照胚とほぼ同様であり、細胞極性は影響を受けなかった(図13E〜F)。食道発生の開始後のSox2の削除は、食道の領域の部分的な損失をもたらし、食道の領域はE11.5でひどく低形成する。一部の地域では、食道の幅はわずか2〜3の細胞で、単純な立方上皮のままで、p63の発現がなく、一部の細胞ではNkx2−1を発現する(図5I〜5L)。これらのデータは、Sox2機能が食道の発達を開始するために必要であることを示唆するが、1日後のSox2の喪失は食道組織と同一性の低下をもたらす。
次に、出願人は、ヒトおよびアフリカツメガエルの前培養のインビトロの利点を利用して、Sox2が食道の発達をどのように開始するかを機構的に探求したいと考えた。以前の研究から、Sox2は呼吸器(腹)の発達を抑制し、食道(背)の発達を促進すると考えられる。腹側のアイデンティティを促進するために、BMPシグナル伝達は腹側前腸のSox2を抑制すると考えられており、Wntを介したNkx2−1発現の誘導を可能にする(Domyan et al.、2011)。出願人は、BMPの唯一の機能がSox2を阻害し、次にWntを活性化することによってSox2を阻害することであるかどうかをテストした。これは、BMPがない場合にNkx2−1を活性化するのに十分であると予測される。アフリカツメガエルの内胚葉外植片でモルホリノ注射を使用してSox2をノックダウンし、Bioで標準的なWntシグナル伝達をアクティブにしても、BMP4の非存在下ではnkx2−1発現はアクティブにならなかった(図6A−B、6E−6F)。しかしながら、BioおよびBMP4での処理は、マウスSox2ノックアウトにおけるように、sox2ノックダウン時にnkx2−1ドメインを拡大した(図6C〜6D)。これらのデータは次の2つのことを示唆する。2つ目は、呼吸ドメイン外の異所性Nkx2−1発現を抑制するためにSox2が必要である。
前腸培養の操作の容易さおよび拡張性は、「オミック」アプローチに理想的に適する。したがって、出願人は、RNAシーケンスベースのアプローチを採用して、背腹(食道呼吸)のパターン形成中にSOX2および/またはBMPシグナル伝達によって制御される遺伝子を特定した。主成分分析(PCA)により、調節された遺伝子の最大のグループが背腹パターン形成(±BMP4またはNoggin)およびSOX2調節遺伝子(±dox−SOX2 CRISPRi)であることが確認された(図14A)。さらに、クラスターヒートマップおよび主成分軸1に沿ったPCAに示されるように、SOX2は、腹側(BMP4)培養と比較して、背側(Noggin)培養の異なる遺伝子セットを調節する(図7A、14A)。BMP4またはNogginを使用すると、NKX2−1のアップレギュレーションや腹側(BMP−high)培養でのSOX2、MNX1、KRT4、PAX9の抑制など、背腹パターンマーカーに予想される変化が生じた。ただし、SOX2の喪失により、NKX2−1の発現の増加、FOXE1、NTN1、およびGDNFの発現の減少など、背側前腸に多くの転写変化が、腹側前腸に比較的少ない(図7A−7B、7D、14B)。
HEOおよび器官型ラフト培養物の生成は、初代食道細胞および細胞株から記載される(Andl et al.、2003;Kalabis et al.、2012;Kasagi et al.、2018)。さらに、ヒトPSC由来の前部前腸(AFG)内胚葉培養は、複数のAFG誘導体の不均一な混合を引き起こす(Green et al.、2011;Kearns et al.、2013;Longmire et al.、2012)。このようなアプローチで食道内胚葉を濃縮するには、Zhang et al.が達成したように、細胞の選別とその後の培養に頼らなければならない。あるいは、食道のような特定の前腸派生物への方向付けられた分化は、初期の臓器発達のより詳細な要約から恩恵を受ける。ここでは、出願人は、DE形成、前腸のパターン化と形態形成、AFGパターン化を推定的な食道呼吸領域に、そして最後に背側前腸パターン化に近似した段階的な方法を使用して、ヒトPSCを特にHEOに分化させた。このアプローチは、1つが食道オルガノイドに成長する背側AFG内胚葉が残るように、内胚葉分化の可能性を徐々に制限する。
動物
すべてのマウスおよびカエルは、実験動物の世話および使用に関するNIHガイドラインに従って、シンシナティ小児病院医療センター(CCHMC)の動物施設に収容された。動物は12時間の明暗サイクルで飼育し、水と標準的な固形飼料を自由に摂取させた。野生型および変異マウスおよびアフリカツメガエルを前腸および食道胚発生の研究に使用した。胚の性別は決定されていない。8−16週齢のオスの免疫不全NSG(NOD.Cg−Prkdc−scidIl2rgtm1Wjl/SzJ)マウスを移植実験に使用した。すべての実験で健康な動物を使用した。すべての実験は、CCHMCの施設内動物管理および使用委員会(プロトコルIACUC2016−0004およびIACUC2016−0059)の承認の下で行われた。
ヒト胚性幹細胞(ESC)株H1(WA01)は、WiCellから購入した。変更されていないiPSC系統65.8、72.3、および263.10は、CCHMC多能性幹細胞施設のいずれかから生成および取得され、CCHMCの機関審査委員会によって承認された。CRISPR干渉iPSC系統(WTC11遺伝的背景)は、カリフォルニア大学サンフランシスコのConklinラボから生成および取得された(Mandegar et al.、2016)。H1ラインはオス、iPSC65.8ラインはメス、iPSC72.3ラインはオス、iPSC263.10ラインはオス、SOX2 CRISPR干渉ライン(CRISPRi−SOX2)はオスである。すべてのiPSC系統をチェックし、核型が正常であると判断し、iPSC65.8およびiPSC72.3をイン ビボ奇形腫アッセイでテストした。
研究目的で食道生検標本を提供することに同意した小児患者(すべて男性、3〜13歳)の内視鏡検査時にヒト食道組織を収集したが、これはCincinnati Children's Hospital Medical Center(プロトコル2008−0090)の機関審査委員会によって承認された。RNA定量化により、サンプルを食道組織同一性の陽性対照として使用した。
実験計画
多能性幹細胞株および維持
ヒト胚性および人工多能性幹細胞(hESCおよびhiPSC)の両方が、フィーダーフリー培養で維持された。細胞をhESC認定のマトリゲル(BD Biosciences、カリフォルニア州、サンノゼ)にプレーティングし、mTeSR1培地(STEMCELL Technologies、バンクーバー、カナダ)を毎日交換しながら37℃、5%CO2で維持する。Dispase(STEMCELL Technologies)を使用して、細胞を4日ごとに定期的に継代した。H1 HAタグ付きSOX2 dox誘導可能ラインは、ヒトSOX2 ORFをpINDUCER20(Addgene#44012、Meerbrey et al.、2011)にクローニングし、CCHMCのウイルスベクターコア機能を利用してレンチウイルスを生成し、hESCをウイルス2μL;このラインは、mTeSR1およびG418(500μg mL−1、ThermoFisher Scientific)での選択時に維持された。
コンフルエントなhPSC培養物をAcutase(STEMCELL Technologies)で処理して、mTeSR1およびY−27632(10μM、Tocris)に単一細胞として再懸濁し、マトリゲルにプレーティングした。翌日、前述のように胚体内胚葉への分化が行われた(McCracken et al.、2014)。簡単に言うと、細胞は、RPMI 1640メディア(Life Technologies)で、初日にアクチビンA(100ng mL−1、R&Dシステム、ミネアポリス、ミネソタ州)およびBMP4(50ng mL−1、R&Dシステム)で処理された。次の2日間の細胞を、RPMI 1640のアクチビンA(100ng mL−1)のみで処理し、濃度を0.2%および2%のHyClone定義のウシ胎仔血清(dFBS、GE Healthcare Life Sciences)で処理した。
前前腸スフェロイドをマトリゲルの50μLの液滴に移し、B27サプリメント(1X、ThermoFisher Scientific)、N2サプリメント(1X、ThermoFisher Scientific)、HEPES(13mM、ThermoFisher Scientific)、L−グルタミン(2mM ThermoFisher Scientific)、ペニシリン/ストレプトマイシン(1X、ThermoFisher Scientific)、およびEGF(100ng mL−1、R&Dシステム)を補充したAdvanced DMEM/F12(ThermoFisher Scientific)のベース(「Gut」)培地で3〜58日間培養する。この基本培地に加えて、最初の3日間はNoggin(200ng mL−1)、FGF10(50ng mL−1)、およびCultureOneサプリメント(1X、ThermoFisher Scientific)で補われた。FGF10とCultureOneの補充は、3次元培養の最初の週の終わりまで続けられる。メディアは3〜4日ごとに交換された。EdU標識の場合、培地に一定期間EdU(10μM Invitrogen)を添加し、滅菌PBSで2回洗浄して除去してから、EdUを含まない培地と交換した。
41日目のHEOは、37℃で30〜40分間、TrypLE Select(Gibco)を使用して解離され、その間、それらは、22 1/2および27 1/2ゲージの針で粉砕された。解離後、Y−27632(10μM)、EGF(10ng mL−1)、ペニシリン/ストレプトマイシン(1X)を添加した完全なケラチノサイト無血清培地(K−SFM、Gibco)で細胞を再構成し、その後、約1.5x104細胞cm−2でのIV(Sigma)コーティングプレート(1.5μg cm−2)でコラーゲン上にプレーティングした。90%の集密度に達した後、HEO由来のケラチノサイトは、TrypLE Selectで単一細胞に分離され、器官型ラフト培養に移された。器官型ラフトは、以前に記述されたようにマイナーな変更を加えて生成された(Hoskins et al.、2009)。手短に言えば、埋め込まれたマウス線維芽細胞(J2−3T3細胞)を有する24mmコラーゲンマトリックス(ラットテール、EMD Millipore)上に1.2×106個のHEO由来ケラチノサイトをプレーティングした。ラフトは最初に4日間培養され、Y−27632(10μM)が加えられた後、液体−空気界面に曝されて層状上皮が生成された。14日後、ラフトを4%PFAで固定し、パラフィンに包埋した。切片をH&Eで染色し、通常の顕微鏡で組織病理学を調べた。
実施されたすべての動物実験は、Cincinnati Children's Hospital Medical Center(CCHMC)の施設内動物管理使用委員会(IACUC)によって承認された。FoxA2CreERマウスはアンムーンの研究室(Park et al.、2008)から、Sox2fl/flマウスはリチャードラングの研究室(Shaham et al.、2009)から、Sox2CreER(在庫#017593、Arnold et al.、2011)から入手した。ジャクソン研究所から入手した。マウスはCCHMC動物施設に収容され、時限交配が適切な段階で胚を得るために使用された。妊娠中のダムは、適切な段階でCreERを活性化するために0.12mg/gマウスのタモキシフェンで様々な段階で強制飼養された。具体的には、FoxA2CreER実験の妊娠中のダムは、効率的な組換えを達成するために6.5dpcで強制飼養された。Sox2CreER実験では、妊娠中のダムを8.5dpcで強制投与して気管食道分離の前にSox2をノックアウトし、9.5dpcで気管食道分離中/後にSox2をノックアウトした。
アフリカツメガエル(Xenopus laevis)成虫は、ナスコ(ウィスコンシン州、フォートアトキンソン)から購入され、CCHMC IACUCプロトコルに従って収容された。排卵、体外受精、胚の脱ゼリーは、記載のように行われた(Sive et al.、2000)。5'UTR(Sox2−UTR MO)とATG開始コドン(Sox2−ATG MO)をターゲットとする以前に検証されたSox2モルフォリノ(MO;Van Raay et al.、2005)の混合物を、8セルの段階でそれぞれに注入した内胚葉を対象とする8細胞期に各植物割球(割球あたり合計2ng、胚あたり合計8ng)に注入された。MOは合成され、GeneToolsから購入した。等量の対照MOを対照注射に使用した。
マウス切片上のインサイチュハイブリダイゼーションは、線形化マウスcDNAプラスミドからDIG標識プローブを生成することにより行われた。プローブを65oCで一晩ハイブリダイズさせ、翌日、MABバッファー(マレイン酸バッファー、100mMマレイン酸、150mM NaCl、pH7.5)+10%加熱不活化ラム血清(Gibco)+2%ブロッキング試薬(Sigma)で4℃で一晩)で1:5,000希釈した抗DIGアルカリホスファターゼ抗体(Sigma)でブロックおよびインキュベートする前に、プローブを完全に洗浄した。BMパープルを使用してスライドを作成する前に、いくつかの洗浄が行われた。アフリカツメガエルの外植片のin situハイブリダイゼーションは、(Sive et al.、2000)に記載されているように実行された。簡単に言えば、胚と外植片をMEMFA(0.1M MOPS、2mM EGTA、1mM MgSO4、3.7%ホルムアルデヒド)で40Cで一晩固定し、100%エタノールで直接脱水して、−20℃で保存した。in−situプロトコルに次の小さな変更を加えた。1日目のプロテイナーゼK(ThermoFisher)を外植片で2ug/mLで10分間使用した。RNAse Aの工程は2日目に省略された。そして最後に、抗DIG−アルカリホスファターゼ抗体を、MABバッファーで1:5,000に希釈して使用し、+10%の熱不活化ラム血清+2%のブロッキング試薬を2/3日目に使用した。
組織培養物を、室温で15分間、4℃で2時間の凍結切片化、または4℃で一晩のパラフィン包埋/切片化およびマウス胚のいずれかで、4%パラホルムアルデヒドで固定した。パラフィン包埋とセクショニングのために、固定後、組織を脱水し、パラフィンブロックに包埋した。その後、パラフィン切片化されたスライドを脱パラフィンし、染色の前に30分間10mMクエン酸ナトリウム中で抗原回復に供した。凍結切片化のために、組織をPBSで完全に洗浄し、30%スクロースに一晩放置し、OCT化合物(VWR)に埋め込み、厚さ8μmで切片化した。一般的に、スライドはその後、PBS中の0.5%TritonX−100で10分間透過処理され、5%正常ロバ血清(Jackson ImmunoResearch)で1時間ブロックされ、一次抗体で一晩4℃でインキュベートされた。翌日、スライドをPBSで完全に洗浄し、二次抗体(1:500)で1時間インキュベートした後、再度完全に洗浄した。EdUの視覚化のために、出願人はブロッキングの前にClick−iT EdU Alexa Fluor 488イメージングキット(Invitrogen)を使用した。ホールマウント免疫蛍光染色では、固定直後に胚を100%メタノールに配置した。次に、胚をデントブリーチ(4:1:1MeOH:DMSO:30%H2O2)で室温で2時間透過処理し、メタノール洗浄で再水和し、室温で数時間、4℃で一晩ブロックした。一次抗体を適用し、胚を4℃で一晩インキュベートした。次に、胚をPBS中の0.1%TritonX−100で完全に洗浄した後、4℃で二次抗体で一晩インキュベートした。最後に、胚を再度洗浄し、メタノール洗浄で脱水し、イメージングの少なくとも15分前にMurray's Clear(2:1安息香酸ベンジル:ベンジルアルコール、Sigma)で透明にした。使用する抗体と希釈液のリストについては、表2を参照。
スフェロイドおよびオルガノイドは、包埋マトリゲルを含めて、合計で収集された。器官型ラフト培養からのコラーゲンプラグは、14日目にトランスウェルから最初に取り除かれ、その後合計で採取された。トータルRNAはNucleoSpin RNAキット(Macherey−Nagel)を使用して分離され、SuperScript VILO cDNA合成キット(ThermoFisher Scientific)を使用してcDNAに逆転写された。qRT−PCRの場合、出願人はQuantitect SYBR−Greenマスターミックス(Qiagen)を使用し、QuantStudio 6マシン(ThermoFisher Scientific)で反応を実行した。使用したプライマーのリストについては、表1を参照。
前前腸培養物およびHEO(全条件または時点あたりn=3)の全トランスクリプトームRNA配列決定は、分離したトータルRNAから生成されたポリ(A)およびTruSeqライブラリからのIllumina Hi−Seq2500プラットフォーム上のDNA配列決定および遺伝子型決定コア施設によって行われた。RNAシーケンスパラメーターは、サンプルあたり10Mリードの深さでの75bpシングルエンドシーケンスだった。各サンプルのFastq読み取りファイルを取得し、Computational Suite for Bioinformaticians and Biologistsバージョン2.1(CSBB−v2.1、https://sourceforge.net/projects/csbb−v2−1/)を使用して調整した。生のトランスクリプトカウントと100万あたりの正規化されたトランスクリプト(TPM)値が取得され、CSBB−v2.1による差次的発現と遺伝子セット濃縮分析(GSEA、Subramanian et al.、2005)について分析された。差次的発現について、統計的および生物学的有意性は、P<0.05、FDR<0.05、log fold−change> 1に設定され、6つのサンプルのうち3つで最低3つの転写物カウントがあった。ヒートマップの視覚化と階層的クラスター分析のために、Morpheus(https://software.broadinstitute.org/morpheus/)が使用された。
出願人はまた、log2でSVA[https://bioconductor.org/packages/release/bioc/vignettes/sva/inst/doc/sva.pdf]を使用した−潜在変数があるかどうかを確認するために変位値正規化行列/修正する代理変数に変換した。出願人は、修正する代理変数が見つからなかった。このアプローチは、上位二分位正規化とそれに続くLog2変換がデータからバッチとシーケンスの影響を取り除くのに十分堅牢であることを出願人に確信を与えた。
スフェロイドパターン化、オルガノイド成長、およびラフト実験を含む実験の場合、「n」は、各実験で実行された複製の数を表す(3〜7個のオルガノイドの1ウェルまたは30〜50個のスフェロイドがマトリゲル培養で各複製について収集された。器官型ラフト培養の1ウェルからのすべてのサンプルは、単一の複製と見なされる)。動物実験では、「n」は分析された胚の数を表す。すべてのデータ定量化は、平均±SDとして表される。回転楕円体のパターン化とオルガノイドの成長でテストされたさまざまな条件を比較するために、等しくない(つまり等しくない)分散を仮定しない両側分布のt検定をMicrosoft Excelで使用した。ここで*pは0.05以下、**pは0.01以下、***pは0.001以下、および****pは0.0001以下である。
図1:1Hについて、2つの実験からの最小20のスフェロイドが評価された。すべてのqPCR結果のデータは、各実験でn=3ウェル(各ウェルに50〜100個のスフェロイド)を使用した最低2つの個別の実験を表す。RA実験は、H1とiPS263.10の両方の細胞株で再現された。
生成されたデータのアクセッション番号は、遺伝子発現オムニバス(GEO):GSE112886である。これには、オルガノイド成長の比較(1対2か月のヒト食道オルガノイド、図3)と、背側および腹側前腸前培養におけるSOX2ノックダウン実験(図7および図14A〜14D)が含まれる。
本明細書に記載されるヒト食道オルガノイドモデルの出現により、出願人は、このシステムを適用して、食道に影響を及ぼす様々な疾患を研究しようとした。出願人は、前腸のパターン化と分離、および食道の形成におけるSox2の役割を調べた。食道閉鎖症は主に食道と気道の適切な解消に焦点を当てるが、人間の患者のその続発症はこの主要な問題をはるかに超える。これは、食道閉鎖症の治療が解剖学的欠損を修復するための手術であるためである。ただし、主な欠陥につながった根本的なメカニズムと、それらが食道(および気道)の適切な発達をどのように損なう可能性があるかについては触れられていない。食道閉鎖症に関連する多くの遺伝子の中で、食道発生における2つの遺伝子、Sox2とFanconi貧血遺伝子(FANCA)の役割をここで説明する。
後期食道発生におけるSox2の役割
食道の発生および成熟(気道からの食道の分離)におけるSox2の役割を調べるために、出願人は、前の章と同じマウスモデルを利用して、Sox2発現細胞においてSox2を条件付きでノックアウトした。出願人は、雄のSox2CreERT2/+マウスと雌のSox2fl/fマウスを交配させ、E11.5とE14.5のタモキシフェンでダムを強制経口投与したか、P1の子犬にタモキシフェンを注入し、様々な発達段階(図1A)の食道におけるSox2欠損の影響を調べるために強制飼養後数日間採取した。野生型と比較して条件付きノックアウトの食道にあるほとんど単純な円柱上皮から明らかなように、Sox2の早期喪失(E11.5での強制給与)は、E14.5での層別化の遅延をもたらし、この段階で2つの層に層化する(図1B)。層状化は正常に見えるが、Sox2(E14.5胃管栄養法)を後でノックアウトすると、食道はやや小さくなる。最後に、Sox2(P1)の生後早期のノックアウトでは、食道に大きな変化は見られない(図1B)。前腸の分離後にSox2がノックアウトされたこれらの胚では、E11.5強制胃はE17.5でNkx2−1を発現する食道にいくつかの細胞を有していた(図1B、1E)が、食道ではNkx2−1の即時の再発現はなかった。
Sox2に加えて、他の様々な遺伝子が食道閉鎖症に関連しており、これらの遺伝子のいくつかの変異に起因する前腸欠損の根底にあるメカニズムは不明である。ファンコニ貧血補完群遺伝子の喪失は、閉鎖症(食道、十二指腸、肛門)、CNS欠損、腎欠損、成長異常などのGI問題(Auerbach、2009;De Jong et al.、2010)を含む浸透度の変動に関する複数の問題を引き起こす可能性がある。これらの遺伝子が食道閉鎖症をもたらす方法を理解するために、出願人は、HEOを使用した食道発生におけるFANCA欠乏症の影響をモデル化しようとした。
出願人はまた、前腸および食道の発達における初期の欠陥を研究することに加えて、バレット化生などの食道に影響を与える後の疾患をモデル化するためにHEOを適用することも望んだ。起源細胞を特定し、層状扁平上皮が腸(円柱)上皮に変化するメカニズムを理解しようとする多くの研究があった。ただし、マウスの人間の病理学的プロセスを正確にモデル化することは難しいため、HEOモデルを使用すると、バレット食道がどのように発生するかを理解するための補足的なアプローチとして役立つと考えられる。
最後に、出願人は、HEOを使用して、食道に影響を与える炎症性疾患である好酸球性食道炎をモデル化できるかどうかを試験した。出願人は、好酸球性食道炎のモデル化でHEOを検証するために、食道に広範な変化をもたらすことが知られるサイトカインであるIL−13に対する上皮反応に焦点を当てた。出願人は、6〜8週齢のHEOを様々な期間IL−13で処理し、HEOの複数の特性を調べた(図6A)。最初に、出願人は、短期間のIL−13治療に対する標的遺伝子CCL26、CDH26、CAPN14、およびSERPINB4の応答を検証した(図6B〜6E)。IL−13による長期治療は、いくつかの標的遺伝子SERPINB13およびCDH26の上方制御を維持した(図6F)。これらの標的遺伝子のアップレギュレーションに加えて、EdUの取り込みは最も基底のp63+細胞で増加しており、基底細胞がIL−13への長時間の曝露でより増殖性であることを示唆する(図6G−6H)。
マウス
野生型および変異マウスを、前腸および食道発生に関する研究に使用した。Sox2fl/flマウスはRichard Langの研究室(Shaham et al.、2009)から、Sox2CreER(素材#017593、Arnold et al.、2011)はジャクソン研究所から入手した。妊娠中のダムは、適切な段階でCreERを活性化するために0.12mg/gマウスのタモキシフェンで様々な段階で強制飼養された。マウスは、実験動物の世話と使用に関するNIHガイドラインに従って、Cincinnati Children's Hospital Medical Center(CCHMC)の動物施設に収容された。動物を12時間の明暗サイクルで維持し、水と標準的な固形飼料を自由に摂取させた。すべての実験で健康な動物を使用した。すべての実験は、CCHMCの施設内動物管理および使用委員会(プロトコルIACUC2016−0004)の承認の下で行われた。
ヒト胚性幹細胞(hESC)株H1(WA01、男性)は、WiCellから購入した。 iPSCラインiPS106は社内で生成され、CCHMCの機関審査委員会によって承認された。すべてのhPSCはフィーダーフリーの培養で維持された。細胞はhESC認定のマトリゲル(BD Biosciences、カリフォルニア州、サンノゼ)に播種され、mTeSR1培地(STEMCELL Technologies、バンクーバー、カナダ)を毎日交換して37℃、5%CO2で維持された。Dispase(STEMCELL Technologies)を使用して、細胞を4日ごとに定期的に継代した。HAタグ付きSOX2、CDX2、またはFANCA dox誘導株は、最初にヒトSOX2 ORF、CDX2 ORF、またはFANCA ORFをpINDUCER20(それぞれ)にクローニングすることによって生成された(Addgene#44012、Meerbrey et al.、2011)。次に、レンチウイルスはCCHMCのウイルスベクターコアファシリティの助けを借りて生成された。HA−SOX2およびCDX2用のレンチウイルスは、2μLのウイルスを含むhESCに導入された。これらの系統は、mTeSR1とG418(500μg mL−1、ThermoFisher Scientific)での選択で維持された。FANCAのレンチウイルスは、hPSCプロパティの維持にFANCAが必要であるため、iPS106系統の生成前に形質導入された。iPS106ラインを使用したHEOのファンコニ貧血モデリングを除くすべての実験で、hESC H1ライン(および変換された誘導体)が使用された。
コンフルエントなhPSC培養物をAcutase(STEMCELL Technologies)で処理して、mTeSR1およびY−27632(10μM、Tocris)に単一細胞として再懸濁し、マトリゲルにプレーティングした。翌日、前述のように胚体内胚葉への分化が行われた(McCracken et al.、2014)。簡単に言うと、細胞は、RPMI 1640メディア(Life Technologies)で、初日にアクチビンA(100ng mL−1、R&Dシステム、ミネアポリス、ミネソタ州)およびBMP4(50ng mL−1、R&Dシステム)で処理された。次の2日間の細胞を、RPMI 1640のアクチビンA(100ng mL−1)のみで処理し、濃度を0.2%および2%のHyClone定義のウシ胎仔血清(dFBS、GE Healthcare Life Sciences)で処理した。
組織培養を、室温で15分間(単層培養の場合)、または4℃で一晩(オルガノイドの場合)のいずれかで4%パラホルムアルデヒドで固定した。組織をPBSで完全に洗浄し、単層培養用に染色し、オルガノイドを完全に洗浄してから、30%スクロースに一晩放置し、OCT化合物(VWR)に埋め込み、厚さ8μmで薄切した。その後、スライドをPBS中の0.5%TritonX−100で10分間透過処理し、5%の通常のロバ血清(Jackson ImmunoResearch)で最低1時間ブロックし、一次抗体中で一晩4℃でインキュベートした。翌日、スライドをPBSで完全に洗浄し、二次抗体(1:500)で1時間インキュベートした後、再度完全に洗浄した。 EdUの視覚化には、ブロッキングの前にClick−iT EdU Alexa Fluor 488 Imaging Kit(Invitrogen)を使用した。使用した抗体と希釈液を表1に示す。
単層培養物およびオルガノイドは、プレーティング/包埋マトリゲルを含めて、合計で収穫された。トータルRNAはNucleoSpin RNAキット(Macherey−Nagel)を使用して分離され、SuperScript VILO cDNA合成キット(ThermoFisher Scientific)を使用してcDNAに逆転写された。qRT−PCRの場合、出願人はQuantitect SYBR−Greenマスターミックス(Qiagen)を使用し、QuantStudio 6マシン(ThermoFisher Scientific)で反応を実行した。使用したプライマーを表2に示す。

c.前記dAFGを食道オルガノイド(EO)の形成を可能にするのに十分な第3の期間培養する工程であって、前記培養はEGFの存在下で行われ、さらに任意にFGFシグナル伝達経路活性化因子、好ましくは図10を含む、前記培養する工程と、
を含む、製造方法。 - 請求項1記載の方法において、前記BMPシグナル伝達経路阻害剤は、ノギン、ドルソモルフィン、LDN189、DMH?1およびそれらの組み合わせから選択され、好ましくは、前記BMPシグナル伝達経路阻害剤はノギンである、方法。
- 請求項1または2記載の方法において、前記BMP阻害剤は、約50〜約1500ng/mlの間の濃度で存在する、方法。
- 請求項1〜3記載の方法において、前記WNT活性化因子は、Wnt1、Wnt2、Wnt2b、Wnt3、Wnt3a、Wnt4、Wnt5a、Wnt5b、Wnt6、Wnt7a、Wnt7b、Wnt8a、Wnt8b、Wnt9a、Wnt9b、Wnt10a、Wnt10b、Wnt11、Wnt16、GSKβ阻害剤(例、CHIR99021、すなわち「カイロン(CHIRON)」)、BIO、LY2090314、SB−216763、リチウム、ポーキュパイン阻害剤IWP、LGK974、C59、SFRP阻害剤WAY−316606、ベータ−カテニン活性化因子DCAからなる群から選択される1またはそれ以上の分子から選択される、方法。

- 請求項1〜5記載の方法において、前記FGFアクチベーターは、FGF1、FGF2、FGF3、FGF4、FGF10、FGF11、FGF12、FGF13、FGF14、FGF15、FGF16、FGF17、FGF18、FGF19、FGF20、FGF21、FGF22、FGF23、およびそれらの組み合わせ、好ましくはFGF4またはFGF10、またはそれらの組み合わせからなる群から選択される1またはそれ以上の分子から選択される、方法。
- 請求項1〜6いずれかに記載の方法において、前記FGF経路活性化因子の濃度は、約50〜約1500ng/mlの間の濃度である、方法。
- 請求項1〜7いずれかに記載の方法において、前記第1の期間は、約3日±24時間である、方法。
- 請求項1〜8いずれかに記載の方法において、前記第2の期間は、3日±24時間である、方法。
- 請求項1〜9いずれかに記載の方法において、前記第3の期間は、約28日±48時間、または約21日〜約90日、または約30日〜約60日である、方法。
- 請求項1〜10いずれかに記載の方法において、前記胚体内胚葉が、胚性幹細胞、胚性生殖細胞、人工多能性幹細胞、中胚葉細胞、胚体内胚葉細胞、後部内胚葉細胞、後内胚葉細胞、および後腸細胞、好ましくは多能性幹細胞に由来する胚体内胚葉、より好ましくは胚性幹細胞、成体幹細胞、または人工多能性幹細胞から選択された多能性幹細胞に由来する胚体内胚葉細胞から選択される前駆細胞に由来する、方法。
- 請求項1〜11いずれかに記載の方法において、前記胚体内胚葉は、多能性幹細胞を、成長因子のTGF−βスーパーファミリーのBMPサブグループ:Nodal、Activin A、Activin B、BMP4、Wnt3a、およびそれらの組み合わせであるアクチビンから選択される1またはそれ以上の分子と接触させることに由来する、方法。請求項1〜11のいずれか1項に記載の方法において、前記DEは、DE単層であり、前記DE単層中の細胞の90%超がFOXA2およびSOX17を同時発現する、方法。
- 請求項1〜12いずれかに記載の方法において、前記BMP阻害剤は、ノギン、ドルソモルフィン、LDN189、DMH?1、およびそれらの組み合わせから選択される、方法。
- 請求項1〜13いずれかに記載の方法において、前記工程aの前記レチノイン酸は、約12時間〜約48時間、または約20時間〜約40時間、または約24時間の期間、または治療がPDX発現およびp63発現の喪失をもたらすまで前記DEと接触される、方法。
- 請求項1〜14いずれかに記載の方法において、前記工程cは、KRT8を欠く重層上皮の形成に十分な時間行われる、方法。
- 請求項1〜15いずれかに記載の方法において、前記工程cは、局所ケラチンを発現する重層扁平上皮の形成に十分な時間行われる、方法。
- 請求項1〜16いずれかに記載の方法において、前記工程cは、前記HEOがINVを発現するのに十分な期間行われる、方法。
- 請求項1〜17いずれかに記載の方法において、前記工程a〜cは、インビトロで行われる、方法。
- 請求項1〜18いずれかに記載の方法であって、さらに、工程a)の前記前腸前培養物または工程b)のスフェロイドを、コラーゲン、基底膜マトリックス(マトリゲル)、またはそれらの組み合わせから選択されるマトリックスと接触させる工程を含む、方法。
- 請求項1〜19いずれかに従って製造された食道組織を含む組成物であって、前記食道組織は、神経支配および/または血管がないことを特徴とする、組成物。
- ヒト食道オルガノイド(HEO)組成物であって、前記HEO組成物は、1またはそれ以上の粘膜下腺、移行帯、脈管構造、免疫細胞、または粘膜下層を実質的に含まない、組成物。
- 器官培養に組織化することが可能な食道前駆細胞であって、前記食道細胞は、請求項1〜19いずれかに記載の方法に由来する、食道前駆細胞。
- 層状扁平上皮を作製する方法であって、
a.前駆細胞を放出するために請求項1〜19いずれかに記載のHEOを酵素的に解離する工程であって、前記HEOは約3週間〜約10週間、または約4週間〜約8週間、または約5週間の年齢である、前記解離する工程と、
b.前記前駆細胞を単層に拡大する工程と、および
c.非角質化重層扁平上皮を生じるのに十分な期間、コラーゲン被覆膜上の前記重層扁平上皮に前記解離されたHEOを再分化する工程であって、前記非角質化重層扁平上皮は、ケラチンおよびIVL、CRNN、およびFLGから選択される1またはそれ以上のマーカーを発現する、前記再分化する工程と、
を含む方法。 - 請求項23記載の層状扁平上皮において、前記層状扁平上皮は、シートの形態で実質的に組織化された食道細胞を含む、層状扁平上皮。
- それを必要とする個体における食道の疾患を治療する方法であって、前記疾患は、先天性疾患(閉鎖症)、機能性疾患(アカラシアおよび他の運動障害)、免疫学的疾患(好酸球性食道炎)、病理学的疾患(バレット食道および食道癌)、およびそれらの組み合わせから選択され、請求項1(HEO)または請求項(食道シート)に記載の食道組成物を前記個体に接触させる工程を含む、方法。
- 請求項25記載の方法であって、前記疾患は潰瘍を含み、前記食道組成物はシートの形態で実質的に組織化された食道細胞を含み、さらに、前記シートを前記潰瘍と接触させる工程を含む、方法。
- 好酸球性食道炎の治療を同定する方法であって、関心ある潜在的治療薬を前述の請求項いずれかに記載のオルガノイドに接触させる工程と、好酸球性食道炎活性の測定値を検出する工程と、および前記関心ある潜在的治療薬が前記好酸球性食道炎活性の前記測定を改善するかどうかを決定する工程と、を含む方法。
- ファンコーニ貧血疾患モデルを作製する方法において、請求項1〜19いずれかに記載の工程を含み、前記DEは、FANCAが欠損する前駆細胞から取得される、方法。
- バレット化生疾患モデルを作製する方法において、請求項1〜19いずれかに記載のHEOにおいてCDX2を誘導する工程と、BMPを活性化する工程とを含む、方法。
- 好酸球性食道炎の疾患モデルを作製する方法であって、請求項1〜19いずれかに記載の前記HEOは、CCL26およびCAPN14の発現を増加させ、CRNNおよびIVLの発現を減少させるのに十分な時間、IL?13と接触される、方法。
- 食道疾患状態を治療することができる活性剤を同定する方法であって、試験剤を請求項28〜30いずれかに記載の疾患モデルと、前記疾患モデルにおいて生理学的変化を誘発するのに十分な時間接触させる工程と、EoEのCCL26とCAPN14の発現の減少とCRNNとIVLの発現の増加を検出する工程と、または、SOX2、p63、KRT13、CRNN、IVLなどの食道遺伝子発現の増加およびバレットの腸遺伝子の喪失を検出する工程と、を含む方法。
