Abstract
Description
本出願は、2016年8月19日出願の米国仮出願第62/377,520号の利益を主張するものであり、その内容全体が参照により本明細書に組み込まれる。
本発明は、米国国立衛生研究所が拠出する助成金番号HD045022に基づく政府支援を受けて実施された。政府は本発明において、ある一定の権利を有する。
DNAメチル化の標的化された編集を実現するため、dCas9を、メチル化/脱メチル化経路の酵素と融合させた(図1A)。特異的CpGを標的とするTALEシステムを使用した以前の研究(Bernstein et al.,2015;Maeder et al.,2013)に基づいて、本発明者らのシステムでは、Tet1及びDnmt3aをエフェクターとして選択した。配列特異的ガイドRNA(gRNA)の同時発現は、dCas9−Tet1またはdCas9−Dnmt3aを特異的遺伝子座に標的化し、DNA配列を変化させずにDNAのメチル化状態の修飾を媒介することが期待される。このキメラCRISPR/dCas9−エフェクターシステムを最適化するために、核移行シグナル(NLS)を異なる位置に有する2種類のdCas9−Tet1レンチウイルス構築物:dCas9−NLS−Tet1及びNLS−dCas9−NLS−Tet1を試験した(図8A及び8B)。また、gRNAと呼ばれる広く使用されているキメラシングルガイドRNA(Jinek et al.,2012)と、E−gRNAと呼ばれる、意図するゲノム遺伝子座にCas9を誘導する能力を増強した修飾ガイドRNA(Chen et al.,2013)という、2種類のgRNAレンチウイルス構築物を試験した。いずれのgRNA構築物にも、レンチウイルス形質導入後のgRNA発現細胞の蛍光活性化細胞選別(FACS)を可能にする、独立したCMVプロモーターによって駆動されるpuro選択カセット及びCherry蛍光タンパク質カセットが含まれている(図8A)。これらの構築物を特性決定したところ、dCas9−NLS−Tet1構築物において頑強なgRNA誘導性の核転座を示した(図8C〜8E)。したがって、DNAの非特異的修飾を最小限にするため、全試験においてこの構築物を選択した。2種類のgRNAは同様に挙動したため(図8C〜8E)、互換的に使用した。
dCas9−Tet1及びdCas9−Dnmt3a融合構築物がそれぞれ、特異的配列の脱メチル化またはde novoメチル化を誘導するかどうかを評価するため、以前に本発明者らの研究室で開発したメチル化レポーターシステムを利用した(Stelzer et al.,2015)。このレポーターシステムは、緑色蛍光タンパク質(GFP)の発現を制御する合成メチル化感知プロモーター(インプリント遺伝子のプロモーター由来の保存配列要素、Snrpn)からなる。このレポーター構築物をゲノム遺伝子座に挿入すると、隣接配列のメチル化状態を正確に報告することが示された(Stelzer et al、2015)。
dCas9−Tet1/Dnmt3aによるメチル化編集の有効性及び有効範囲をTALE系の方法と比較するために、以前に報告された、TALE系の方法(Bernstein et al.,2015;Maeder et al.,2013)によって編集された2つの遺伝子座を選択し、TALE−Tet1/Dnmt3aの結合部位と同じ部位にdCas9−Tet1/Dnmt3を標的化する単一gRNAを設計した。図10A及び図10Cに示すように、p16遺伝子座を標的とする1つの単一gRNAを付加したdCas9−Dnmt3aは、p16プロモーターの320bp領域内で平均25%のメチル化の増加を誘導したが、TALE−Dnmt3aは650bp領域内で13%しか増加を誘導しなかった。同様に、RHOXF2遺伝子座を標的とする1つの単一gRNAを付加したdCas9−Tet1は、RHOXF2プロモーターの150bp領域内で平均28%のメチル化の減少を誘導したが、TALE−Tet1は200bp領域内で14%しか減少を誘導しなかった(図10B〜図10C)。これらの結果は、dCas9−Tet1/Dnmt3aシステムがTALE系の方法よりもメチル化編集に対して高い有効性及び分解能を有することを示唆している。
DNA複製非依存性の能動的脱メチル化は有糸分裂後ニューロンにおいて作用することが提唱されている(Guo et al.,2011;Martinowich et al.,2003)。有糸分裂後のニューロンにおいて能動的脱メチル化を誘導できるかどうかを試験するために、dCas9−Tet1システムを応用し、BDNF遺伝子の制御を試験した。BDNFの発現は、そのプロモーターIVの脱メチル化を伴う神経活動によって誘導される可能性がある(Chen et al.,2003;Martinowich et al.,2003)。本発明者らは、BDNFプロモーターIVの11個のCpGを標的とする4個のgRNAを設計し(図11A)、dCas9−Tet1が、このプロモーターの脱メチル化を誘導することによってBDNFを活性化できるかどうかを決定した(図3A)。初代ニューロン培養物を作製するための十分に確立された実験手順に従って(Ebert et al.,2013)、マウス皮質ニューロンをE17.5の胚から単離し、2日間in vitroで培養した(DIV2)。図11B及び図11Dに示すように、KCl処理により、検出可能な細胞増殖が認められない、これらのニューロンにおいてBDNF発現を誘導した。培養3日目(DIV3)のニューロンを、dCas9−Tet1を発現するレンチウイルスベクター(4個のgRNAありまたはなし)にほぼ100%の形質導入効率で感染させた(図11E)。感染から48時間後、培養物の一部をKClで処理してニューロン活性を誘導した。図3B〜図3Cに示すように、dCas9−Tet1/gRNAはBDNF発現を約6倍誘導したが、gRNAの非存在下ではdCas9−Tet1はわずかな誘導(2倍未満)しか示さず、触媒休止形態のTet1(dC−dT)は誘導を示さなかった。重要な点として、同じ群のdCas9−Tet1/gRNAは、別のニューロン活性誘導遺伝子(Lin et al.,2008)であるNpas4の発現を誘導しなかった(図11F)。BDNFプロモーターIVを標的とする各個々のgRNAとのdCas9−Tet1の同時形質導入は、2〜3倍のBDNFの誘導を示した(図11G)。バイサルファイトシーケンシングを実施して、BDNFプロモーターIVのメチル化状態を調べた。図3D〜図3Eに示すように、dCas9−Tet1/gRNAはgRNA陰性対照とは対照的にこの領域のメチル化を有意に減少させたが、KCl処理もまた、(転写開始部位を基準として)−148位、−66位及び19位でCpGの脱メチル化を誘導した。
MyoDが主な制御因子として筋発達に果たす役割は、5−アザ(5−アザ−2’−デオキシシチジン)処理による線維芽細胞内のDNAの脱メチル化がMyoDの活性化及びそれに続く筋芽細胞の変換と筋管形成をもたらすという観察によって初めて明らかにされた(Constantinides et al.,1977;Davis et al.,1987;Lassar et al.,1986)。図4Aに示すように、MyoD遺伝子の50kb上流領域内にある6つの筋特異的DMRが記載されており(Schultz et al.,2015)、DMR−5は、MyoDの公知の遠位エンハンサーと重複している(Brunk et al.,1996)。線維芽細胞においてDMR−5の脱メチル化がMyoDを活性化するかどうかを試験するために、このDMRを標的とする4つのgRNAを設計した(図12A)。5−アザを媒介したMyoDの活性化に以前に使用されたマウス胚性線維芽細胞からのサブクローン(Constantinides et al.,1977)であるC3H10T1/2細胞における、dCas9−Tet1のこれらのgRNAとの同時発現は、図4Bに示すように中程度(3倍)のMyoD発現の誘導をもたらした。dCas9−Tet1/MyoD DMR−5 gRNAと5−アザ処理との組み合わせは、図12Fに示すように、MyoDの高誘導をもたらした。バイサルファイトシーケンシングでは、dCas9−Tet1及び標的gRNAレンチウイルスで形質導入された選別感染陽性細胞のDMR−5領域においてメチル化の実質的な減少を示したが、触媒休止Tet1(dC−dT)またはスクランブルgRNAでは示さなかった(図4C〜図4D)。MyoD遠位エンハンサー領域の脱メチル化が線維芽細胞を筋細胞へとリプログラミングできるかどうかを調べるために、dCas9−Tet1及びgRNAを発現するレンチウイルスにC3H10T1/2細胞を感染させた。細胞を14日間培養し、MyoD及びMHC(ミオシン重鎖、筋管特異的マーカー)の発現について分析した。図4E〜図4Fに示すように、DMR−5を標的とするgRNAとのdCas9−Tet1の同時発現は、中程度の発現レベルのMyoDを誘導したが、5−アザ処理しない場合には筋管形成を誘導するには不十分であった。
CTCFは、クロマチン構造の全体的な構成において主要な役割を果たす高度に保存されたジンクフィンガータンパク質である(Phillips and Corces,2009)。転写エンハンサーは通常、DNAループの形成を介してそれらの標的遺伝子と相互作用する(Gibcus and Dekker,2013;Gorkin et al.,2014;Kagey et al.,2010)。DNAループは通常、隔離区域(insulated neighborhood)と呼ばれるより大きなCTCF媒介ループ内に拘束され(Dowen et al.,2014;Ji et al.,2016;Phillips−Cremins et al.,2013)、それにより、位相関連ドメイン(topologically associating domain:TAD)に寄与するループのクラスターを形成することができる(Dixon et al.,2012;Nora et al.,2012)。隔離区域のCTCFループアンカー部位が欠失すると、エンハンサーがループの外側に位置する遺伝子と不適切に相互作用し、その結果、外部遺伝子の発現を増加させる可能性がある(Dowen et al.,2014)。興味深いことに、CTCFのDNA認識部位のメチル化はCTCF結合を遮断することが報告されている(Bell and Felsenfeld,2000;Wang et al.,2012)。特異的CTCF部位のメチル化がCTCF媒介クロマチンループを変化させることができるかどうかを試験するために、dCas9−Dnmt3aシステムを標的CTCFアンカー部位に適用した(図5A)。dCas9−Dnmt3aを2つのCTCF部位に標的化する特異的gRNA(図13)を設計し、de novoメチル化がCTCFのルーピング機能を妨害するかどうかを調べた(図5B及び図5F)。ドキシサイクリン誘導性dCas9−Dnmt3a mES細胞(図9H)を、gRNAを発現するレンチウイルスに感染させ、以降の分析に備え、形質導入細胞をFACSで選別した。
dCas9媒介DNAメチル化編集ツールを使用して、in vivoでメチル化を変化させることができるかどうかを試験するために、以前に作製されたメチル化感受性レポーターマウスを利用した(図7A、参考文献:Stelzer et al.,Parent−of−origin DNA methylation dynamics during mouse development,Developmental Cell、編集者による審査中)。これらのトランスジェニックマウスにおいて、メチル化感受性Snrpn−GFPカセットをDlk1−Dio3遺伝子座に挿入して、その遺伝子間メチル化可変領域(IG−DMR)のメチル化状態を報告した。この遺伝子座のIG−DMRは精子形成期に父方のメチル化を獲得するため、GFPレポーター(IG−DMRGF/Pat)は、父方のSnrpn−GFP対立遺伝子をもつヘテロ接合マウスで恒常的に抑制される(以下の参考文献を参照:Stelzer et al.,Parent−of−origin DNA methylation dynamics during mouse development,Developmental Cell、編集者による審査中)。上記に示すように、Dazl遺伝子座のGFPレポーターは、mES細胞において、標的プロモーターの脱メチル化によって活性化された(図1)。分化細胞において、Dlk1−Dio3遺伝子座GFPレポーターをdCas9−Tet1によって活性化できるかどうかを評価するために、IG−DMRGFP/Patトランスジェニックマウスの尾部から成体マウス皮膚線維芽細胞を得て、さらにこれをdCas9−Tet1とSnrpn標的gRNAもしくはスクランブルgRNAとを発現するレンチウイルス、または触媒休止形態のTet1(dC−dT)とSnrpn標的gRNAとを発現するレンチウイルスによって形質導入した(図7A)。図7B〜図7Cの結果から、dCas9−Tet1とSnrpn gRNA両方のレンチウイルスによって形質導入された場合に限り、約80%のCherry(gRNA)陽性線維芽細胞でGFPレポーターの活性化がみられる。さらにこの細胞のFACS分析により、この見解が裏付けられた(図14A〜図14C)。
本研究では、CRISPR/Cas9システムをゲノム配列のメチル化状態の編集に転用した。触媒不活性なCas9タンパク質(dCas9)をTet1の触媒ドメイン(dCas9−Tet1)またはDnmt3aの触媒ドメイン(dCas9−Dnmt3a)のいずれかに融合させ、標的配列のエピジェネティック状態を予測通りに変化させた。dCas9−Tet1によって標的化すると、メチル化及びサイレンシングされたDazl遺伝子のプロモーター領域に挿入されたGFPレポーターが脱メチル化及び活性化され、一方、dCas9−Dnmt3aによって標的化すると、能動的な非メチル化Gapdh遺伝子のプロモーター領域に挿入されたGFPレポーターがde novoメチル化及びサイレンシングされた。dCas9−Tet1が有糸分裂後ニューロンの不活性BDNFプロモーターIVを標的とする場合、プロモーターは脱メチル化され、活性化された。重要な点として、このツールは制御領域のメチル化状態と活性を予測通りに変化させた。すなわち、MyoDの不活性遠位エンハンサーを標的とする脱メチル化はMyoD遺伝子を活性化させ、筋肉分化を促進し、CTCFアンカー部位を標的とするメチル化は、CTCF結合を阻害して、クロマチンループ間のインシュレーターとしての機能を妨害した。最後に、この編集ツールは制御配列のメチル化状態をin vivoで変化させることができ、dCas9−Tet1と標的gRNAのレンチウイルスベクターをトランスジェニックマウスの真皮または脳に注入すると、Dlk1−Dio3インプリント遺伝子座のメチル化Snrpnプロモーターが脱メチル化され、メチル化感知GFPレポーターが活性化された。
プラスミドの設計及び構築
pJFA344C7(Addgeneプラスミド:49236)由来のPCR増幅Tet1触媒ドメイン、MLM3739(Addgeneプラスミド:49959)由来のTet1不活性触媒ドメイン、またはpcDNA3−hDNMT3A(Addgeneプラスミド:35521)由来のDnmt3aを、BamHI部位及びEcoRI部位をもつ修飾pdCas9プラスミド(Addgeneプラスミド:44246)にクローニングした。次いで、dCas9−NLS−Tet1またはdCas9−NLS−Dnmt3aをPCR増幅し、AscI及びEcoRIをもつFUWベクター(Addgeneプラスミド:14882)にクローニングしてレンチウイルスをパッケージングした。アニーリングしたオリゴ(NLS)を、XbaI及びAscIをもつFUW−dCas9−NLS−Tet1に挿入することによってNLS−dCas9−NLS−Tet1をクローニングした。アニーリングしたオリゴを、AarI部位をもつpgRNAプラスミド(Addgeneプラスミド:44248)に挿入することによって、gRNA発現プラスミドをクローニングした。FUW構築物からPCR増幅したdCas9−NLS−Tet1またはdCas9−NLS−Dnmt3aを、NheI及びEcoRIをもつ改変型PiggyBacトランスポゾンベクター(Wilson et al.,2007)とライゲーションすることにより、PiaggyBac−dCas9−Tet1及びPiaggyBac−dCas9−Dnmt3aをクローニングした。構築物はすべてトランスフェクション前に配列決定した。gRNAの設計及び構築の際のプライマー情報を補足表S2に列挙する。関連プラスミドはAddgeneプラスミドデータベースに寄託されている。p16遺伝子座を標的とするTALE−Dnmt3a構築物は、Klaus Kaestner博士から寄贈されたものであり、RHOXF2遺伝子座を標的とするTALE−Tet1はAddgene(プラスミド#49943)からのものである。dCas9−Dnmt3a及びdCas9−Tet1CDならびにそれらの変異体の全長タンパク質配列を補足表S6に列挙する。
マウス胚性幹細胞(mESC)を、標準ESC培地を用いて、放射線照射マウス胚性線維芽細胞(MEF)上で培養した。標準培地は、10%FBS(Hyclone)、10ugの組換え白血病抑制因子(LIF)、0.1mMのβ−メルカプトエタノール(Sigma−Aldrich)、ペニシリン/ストレプトマイシン、1mMのL−グルタミン、及び1%の非必須アミノ酸を補充したDMEM(500ml)であった(すべてInvitrogenより入手)。C3H10T1/2細胞を、10%FBSを含む標準DEME培地で培養した。標準パッケージングベクター(pCMV−dR8.74及びpCMV−VSVG)と共にFUW構築物またはpgRNA構築物をHEK293T細胞にトランスフェクトした後、超遠心分離により濃縮することによって、dCas9−Tet1、dCas9−Dnmt3a、及びgRNAを発現するレンチウイルスを作製した。ウイルス力価(T)は293T細胞に対する感染効率に基づいて、T=(P*N)/(V)により算出した。ここで、T=力価(TU/ul)、P=蛍光マーカーによる感染陽性細胞の%、N=形質導入時の細胞数、V=使用されたウイルスの総量である。なお、TUは形質導入単位の略語である。ドキシサイクリン誘導性dCas9−Tet1またはdCas9−Dnmt3a導入遺伝子が組み込まれた安定細胞株を生成するために、供給業者のプロトコールに従って、PiggyBac−dCas9−Tet1またはPiggyBac−dCas9−Dnmt3a構築物を、トランスポザーゼを発現するヘルパープラスミドと共に、X−tremeGENE 9トランスフェクション試薬(Roche)を使用してC3H10T1/2細胞に導入するか、またはXfectトランスフェクション試薬(Clontech)を使用してmESC細胞に導入した。10日間、G418(400ug/ml)で処理して、安定導入された細胞を選別した。成体マウス線維芽細胞をIG−DMRGFP/PATレポーターマウスの尾部から得た。簡潔には、父性遺伝したIG−DMR−Snrpn−GFPメチル化レポーターをもつ3か月齢のマウスから、約2cm長のマウス尾部を得て、70%EtOHで滅菌した。約2mm×2mmに切片化した尾部片を15mlのFalconチューブ中にて5mlの1mg/mlコラゲナーゼIVにより、37℃で90分間消化した。5mlのMEF培地をチューブに添加して消化を停止させた。シリンジプラグを使用して穏やかに粉砕しながら、解離細胞を40umセルストレーナーを通して押し出した。次に細胞を回収して培養し、ウイルス感染させた。本試験では感染後3日目に細胞を分析した。
Tet1変異型マウスは本発明者らの研究室で以前に作成した(Dawlaty et al.,2011)。本試験のTet1 KOマウスは、129及びC57BL/6背景の混合マウスを継続して用いた。Tet1 KOマウスを得るため、Tet1に関してヘテロ接合性である雄マウスと雌マウスを交配した。野生型マウスの初代皮質ニューロンを得るため、雄と雌のC57BL/6マウスを交配した。IG−DMRGFP/Patメチル化レポーターマウス株を記載のように作製した(参考文献:Stelzer et al.,Parent−of−origin DNA methylation dynamics during mouse development,Developmental Cell、編集者による審査中)。IG−DMRGFP/Patレポーター対立遺伝子をもつ雄マウスをC57BL/6の雌と交配させ、父性遺伝した対立遺伝子をもつ成体の子孫を作製し、in vivoでのDNAメチル化編集を分析した。マウスは施設のガイドラインに従って取り扱い、Massachusetts Institute of TechnologyのCommittee on Animal Care(CAC)及びDepartment of Comparative Medicine(DCM)による承認を受けた。
マウスは施設のガイドラインに従って該当するレンチウイルスカクテルに感染させ、Massachusetts Institute of TechnologyのCommittee on Animal Care(CAC)及びDepartment of Comparative Medicine(DCM)による承認を受けた。具体的には、マウスの皮膚に感染させるため、dCas9−Tet1とsc gRNAを発現するレンチウイルス、dC−dTの不活性変異体と標的gRNAを発現するレンチウイルス、及びdCas9−Tet1と標的gRNAを発現するレンチウイルスを、ハミルトンシリンジによって、父性IG−DMRGFPレポーター対立遺伝子をもつ、深麻酔したマウス腹側の複数の真皮部位に送達した(図14D)。マウスの脳に感染させるため、種々のレンチウイルス混合物を、定位固定装置(Leica BIOSYSTEMS、Manual Fine Drive搭載BenchMark Digital Stereotaxic)によって、父性IG−DMRGFP/Patレポーター対立遺伝子をもつ、深麻酔したマウスの以下の場所(Franklin and Paxinosマウス脳アトラスと関連)に送達した(図7D):dCas9−Tet1とsc gRNA(A−P 0.70mm、M−L 1.50mm、D−V 1.50mm)、dC−dTの不活性変異体とSnrpn gRNA(A−P −1.90mm、M−L −1.50mm、D−V 1.50mm)、及びdCas9−Tet1とSnrpn gRNA(A−P −1.90mm、M−L 1.50mm、D−V 1.50mm)。dC−T/dC−dT及びgRNAレンチウイルスの力価は、それぞれ1.2×104 TU/ul及び1.2×105 TU/ulである。感染から3日後にマウスを屠殺した。4%パラホルムアルデヒド(PFA)/PBSを用いた経心灌流によって動物を固定した。固定した皮膚パッド及び脳試料を切開し、4℃で一晩、4%パラホルムアルデヒド(PFA)/PBSで後固定した。脳試料をビブラトーム(Leica VT1100)で厚さ150umに薄切し、皮膚試料をクリオスタット(Leica)で厚さ10umに薄切した後、免疫組織化学分析を行った。ビブラトームで薄切するため、組織を3%アガロースゲルに包埋した。凍結薄切のため、最適切断温度(OCT)コンパウンドに包埋する前に、組織を30%スクロース/PBSで平衡化した。
ニューロン、HEK293T細胞、マウスES細胞、及びC3H10T1/2細胞を4%パラホルムアルデヒド(PFA)で、室温にて10分間固定した。細胞をPBST(0.1%Triton X−100を加えた1倍PBS溶液)で透過処理した後、PBST中の10%正常ロバ血清(NDS)でブロックした。次に、細胞を、5%NDSを加えたPBSTで適切に希釈した一次抗体と、室温で1時間または4℃で12時間インキュベートし、室温にてPBSTで3回洗浄した後、5%NDS及びDAPIを加えたTBST中で望ましい二次抗体とインキュベートし、核を対比染色した。細胞をPBSTで3回洗浄した後、Fluoromount G(SouthernBiotech)を用いてスライドにマウントした。組織切片の免疫染色手順は以前に記載されている(Wu et al.,2014a)。簡潔には、切片を室温にて1時間、PBST(0.5%Triton X−100を加えた1倍PBS溶液)で透過処理した後、PBST中の10%正常ロバ血清(NDS)でブロックした。次に、切片を、5%NDSを加えたPBST中で望ましい一次抗体と4℃で24時間インキュベートし、室温にてPBSTで3回洗浄した後、5%NDS及びDAPIを加えたTBST中で二次抗体とインキュベートし、核を対比染色した。切片をPBSTで3回洗浄した後、スライドにマウントした。本試験には、以下の抗体を使用した:ニワトリ抗GFP(1:1000、Aves Labs)、マウス抗Cas9(7A9、1:1000、EMD Millipore)、ウサギ抗BDNF(1:1000、Thermo Fisher)、ニワトリ抗MAP2(1:1000、Sigma Aldrich)、マウス抗Tuj1(1:1000、R&D system)、ウサギ抗MyoD(C−20、1:1000、Santa Cruz Biotechnology)、マウス抗MHC(MF20、1:1000、Fisher Scientific)、マウス抗MyoG(F5G、1:1000、Life Technologies)。Zeiss LSM710共焦点顕微鏡で画像を取得し、Zenソフトウェア、ImageJ/Fiji、及びAdobe Photoshopで処理した。イメージングに基づく定量化については、特に指定しない限り、3〜5枚の代表的な画像を定量化し、データをExcelまたはGraphpadを用いて平均±SDでプロットした。
処理後のGFP陽性細胞及び/またはCherry陽性細胞の比率を評価するために、処理細胞をトリプシンで解離させ、増殖培地中で単細胞懸濁液を調製し、Whitehead Institute Flow Cytometry Coreにて製造業者のプロトコールに従ってBD FACSAriaセルソーターにかけた。データをFlowJoソフトウェアで解析した。
解離したE17.5皮質ニューロン培養物を、以前に記載されているような(Ebert et al.,2013)野生型またはTet1 KOマウス胚から作製した。簡潔には、1倍pen/strep(Gibco:15140122)、1倍ピルビン酸塩(Gibco:11360070)及び30mMグルコースを含有する氷冷した1倍HBSS(Gibco 14185−052)でE17.5皮質を解離させた。組織を約1mm3に切片化し、製造業者の指示に従ってパパイン神経組織解離システム(Worthington Biochemicals)で解離させた。NM5培地(5%FBS(Hyclone)、2%B27サプリメント(Gibco 17504044)、1倍pen/strep、及び1倍glutamax I(Gibco 35050−061))に細胞を再懸濁した。ポリ−D−リジン(PDL、Sigma)でコーティングした6ウェルプレートの各ウェルに1×106個の細胞を播種した。DIV2で、細胞を2.5uMのAraC(Sigma C−6645)で一晩処理して、有糸分裂アストロサイト及び神経前駆細胞の過剰な細胞分裂を排除した。DIV3で培養物に新鮮なNM5培地を供給し、続いて50mM KClで膜脱分極するか、または好ましいレンチウイルスを感染させた。in vitro培養の最初から処理を始めたので、KCl処理前に、培養中の基礎活性をサイレンシングするAP5及びTTX(テトロドトキシン)の処理工程は省略した。EDU標識については、初代神経細胞培養物を最終濃度10uMのEDUで24時間処理した後、製造業者の指示(Thermo Fisher Scientific)に従ってClick−it EDU標識手順を行った。細胞を固定して免疫組織化学分析を行うか、Trizolで溶解して全RNAを抽出し、RT−qPCRを行うか、または溶解してDNAを抽出し、バイサルファイトシーケンシング分析を行った。
筋芽細胞変換アッセイは以前に記載されている(Constantinides et al.,1977)。簡潔には、C3H10T1/2マウス胚性線維芽細胞を6ウェルプレートに1ウェルあたり1×104細胞となるように播種した後、dCas9−Tet1及び標的gRNAを発現するレンチウイルスに感染させた。感染から24時間後、細胞をビヒクル対照(HEPES緩衝液)または5−アザシチジン(1uM)で24時間処理し、異なる時点で採取した後、分析した。マウスMyoD遺伝子の上流のDMRはヒト/マウスゲノム相同性に基づいて規定した(Schultz et al.,2015)。
製造業者のプロトコールに従って、X−tremeGENE 9試薬によって、種々の構築物をHEK293T細胞にトランスフェクトした。トランスフェクションから2日後、プロテイナーゼ阻害剤(Invitrogen)を含むRIPA緩衝液によって細胞を溶解し、標準的な免疫ブロット分析を行った。マウス抗Cas9(1:1000、Active Motif)及びマウスα−チューブリン(1:1000、Sigma)抗体を使用した。
製造業者の指示に従って、Trizol、続いてDirect−zol(Zymo Research)を使用して細胞を回収した。第1鎖cDNAの合成(Invitrogen Superscript III)を用いてRNAをcDNAに変換した。定量PCR反応物を、SYBR Green(Invitrogen)を用いて調製し、7900HT Fast ABI装置で反応を実施した。RT−qPCRのプライマー情報を補足表S3に列挙する。
ChIP実験は、以前に記載されている通りに実施した(Dowen et al.,2014)。簡潔には、室温で10分間、培地中1%ホルムアルデヒドによって細胞を架橋した後、0.125Mグリシンを5分間添加することにより反応を停止した。回収した細胞をPBSで2回洗浄した後、3.5mlの超音波処理緩衝液に再懸濁した。超音波処理は、氷水混合物中にて24ワットで0.5分間のパルスオンと1分間の休止というサイクルを10回実施した。次に、細胞溶解物を4℃、14,000x rpmで10分間遠心した。50ulの上清をgDNAのインプットとして保存した。10ulの抗CTCF抗体(EMD Millipore:07729)または抗Cas9抗体(Active Motif)を加え、4℃で一晩インキュベートした。50ulのプロテインGダイナビーズを抗体−細胞溶解物の混合物に添加し、4℃で一晩インキュベートした。次に、超音波処理緩衝液、高塩濃度(500mM NaCl)の超音波処理緩衝液、LiCl洗浄緩衝液、及びTE緩衝液でビーズを洗浄した。結合したタンパク質−DNA複合体を65℃のオーブンで15分間インキュベートすることによってビーズから溶出させ、次いで65℃で一晩リバースクロスリンクした。結合したDNAをQiagen QIAquick PCR Purification Kitで精製した後、qPCR分析または配列決定を行った。
配列決定データを以前に報告された方法で分析した(Wu et al.,2014b)。リードをデマルチプレックスし、STAR(Dobin et al.,2013)を使用して、最初の25塩基をマウスゲノム(mm10)にマッピングし、1つのミスマッチを許容するユニークマッピングを求める。マッピングされたリードを折りたたみ、シーケンシングの深さに合わせて、各試料からランダムに同じ数のリード(約1500万)をサンプリングする。MACS(Zhang et al.,2008)をデフォルト設定で使用してピークを検出する。各試料に関して、他の5つの試料がそれぞれ対照として使用され、5つの対照すべてを上回って検出されたピークのみが候補ピークと規定される。バックグラウンドに対するエンリッチメントの倍率によって候補ピークをフィルタリングし、閾値を選択して、4つの対照試料(インプット、モックIP、dCas9単独、及びスクランブルgRNA)に、この閾値を超えるピークがないようにする。留意点として、45S rRNA及びミトコンドリアDNAにマッピングされたインプットでは、6つの候補ピークが分析から除外される。生データは次のリンクから入手可能である:ncbi.nlm.nih.gov/geo/query/acc.cgi?token=ktohskmgnhudhud&acc=GSE83890。
製造業者の指示に従ってEpiTect Bisulfite Kit(Qiagen)を使用してDNAのバイサルファイト変換を確立した。得られた修飾DNAを、第1ラウンドのネステッドPCR、続いて遺伝子座特異的PCRプライマー(補足表S3)を用いた第2ラウンドによって増幅した。第1ラウンドのネステッドPCRは以下の通り実施した:94℃で4分間;55℃で2分間;72℃で2分間;ステップ1〜3を1回繰り返す;94℃で1分間;55℃で2分間;72℃で2分間;ステップ5〜7を35回繰り返す;72℃で5分間;12℃に保つ。第2ラウンドのPCRは以下の通りであった:95℃で4分間;94℃で1分間;55℃で2分間;72℃で2分間;ステップ2〜4を35回繰り返す;72℃で5分間;12℃に保つ。得られた増幅産物をゲル精製し、pCR2.1−TOPO−TAクローニングベクター(Life technologies)にサブクローニングして配列決定した。バイサルファイトシーケンシングのプライマー情報を補足表S4に列挙する。
TAB−Seqは、以前に記載されている通りに実施した(Yu et al.,2012)。簡潔には、処理したマウス皮質ニューロンから得たゲノムDNA1ugを、50mM HEPES緩衝液(pH8.0)、25mM MgCl2、100ng/mlのモデルDNA、200mM UDP−Glc、及び1mM bGTを含有する溶液中にて37℃で1時間グルコシル化した。反応後、DNAをカラム精製した。50mM HEPES緩衝液(pH8.0)、100mM硫酸アンモニウム鉄(II)、1mM α−ケトグルタル酸、2mMアスコルビン酸、2.5mM DTT、100mM NaCl、1.2mM ATP、15ng/mlグルコシル化DNA、及び3mM組換えmTet1を含有する溶液中で酸化反応を行った。反応物を37℃で1時間インキュベートした。プロテイナーゼKで処理後、DNAをカラム精製し、次いで供給者の指示に従ってEpiTect Bisulfite Kit(QIAGEN)にかけた。得られた修飾DNAを、第1ラウンドのネステッドPCR、続いて遺伝子座特異的PCRプライマー(補足表S3)を用いた第2ラウンドによって増幅した。得られた増幅産物をゲル精製し、pJETクローニングベクター(Life technologies)にサブクローニングして配列決定した。バイサルファイトシーケンシングのプライマー情報を補足表S4に列挙する。
5×106のmESCを1%ホルムアルデヒドで室温にて20分間固定し、0.125Mグリシンによって反応物を室温で5分間クエンチした。架橋細胞を回収し、1mlの氷冷PBSで洗浄した。細胞ペレットを550μlの溶解緩衝液(pH8.0を有する10mM Tris−HCl、10mM NaCl、及びプロテイナーゼ阻害剤を含む0.2%IGEPAL CA630)で再懸濁し、氷上で20分間インキュベートした。次に、細胞ペレットを1倍NEB緩衝液2(NEB、B7002S)で2回洗浄した後、50μlの0.5%SDSと62℃で10分間インキュベートした。加熱後、145μlのH2O及び25μlの10%Triton X−100を混合物に添加し、37℃で15分間インキュベートした。25μlの10倍NEB緩衝液2及び100UのBglII(NEB、R0144S)を添加してクロマチンを37℃で一晩消化した。消化反応物を62℃で20分間インキュベートすることにより不活性化した。次に、713μlのH2O、120μlの10倍T4 DNAリガーゼ緩衝液(NEB、B0202)、100μlの10%Triton X−100、12μlの10mg/ml BSA、及び5μlのT4 DNAリガーゼ(NEB、M0202)を添加し、16℃で22時間インキュベートした。クロマチンをリバースクロスリンクし、DNAをフェノール:クロロホルム:イソアミルアルコール(Sigma、P3803)抽出により精製した。miR290及びPou5f1遺伝子座における3C相互作用(図6A及び図6C)を、カスタムのTaqmanプローブを使用した定量リアルタイムPCRによって分析した。qPCR反応中のDNAの量は、Actb遺伝子座を標的とするカスタムのTaqmanプローブを使用して、3Cライブラリーにわたり正規化した。プライマー及びプローブの配列を補足表S5に列挙する。
