Abstract

本発明は、組織試料の品質を評価するための中赤外(MIR)分光法の使用に関する。
驚くべきことに、MIRスペクトルの改変は、実際に、細胞試料中で観察可能であり、そして細胞試料の品質状態を評価するために、これらの改変を用いることも可能である。
(a)固定組織試料の中赤外分光(MIR)スペクトル(試験スペクトル)において、固定シグネチャーを同定し;そして

本明細書において、用語「細胞試料」は、損なわれていない(intact)細胞を含有する任意の試料、例えば細胞培養物、体液試料、あるいは病理学的、組織学的、または細胞学的解釈のために採取された外科標本を指す。例えば、試料は、限定されるわけではないが、血液、骨髄、唾液、痰、喉洗浄液、涙、尿、精液、および膣分泌物、あるいは外科標本、例えば腫瘍もしくは組織生検もしくは切除物、または細胞学的検査のために除去された組織を含む、体液試料であってもよい。
本明細書において、用語「参照試料」は、試験試料を比較しようとする試料を指す。
本明細書において、「品質シグネチャー」は、試料の品質特性の指標となる細胞試料の1またはそれより多い特徴の変化とともに予測可能に変化する、スペクトル内の、または数学的手段によってスペクトルから得られる、特定の特徴である。細胞試料の品質特性の例は、固定状態である。この背景において、「固定シグネチャー」は、固定状態の変化とともに予測可能に変化する、スペクトル内の、または数学的手段によってスペクトルから得られる、特定の特徴である。固定シグネチャーは、ピーク振幅および/またはピーク位における1またはそれより多い変化、スペクトルの傾斜(一次微分)またはスペクトルの曲率(二次微分)の1またはそれより多い変化であることも可能である。スペクトルから得られるスペクトル特徴の例は、ピーク比、スペクトル値の合計(例えば特定のスペクトル範囲に渡る積分)、主成分、ローディング、スコア、クラスターメンバーシップ、フィッシャーの基準、ジーニの重要性、コルモゴロフ・スミルノフ試験、短時間フーリエ変換(STFT)、ウェーブレット変換などによって選択されるスペクトルの特別な領域である。
本明細書において、用語「スペクトル」は、電磁放射の特定の波長または波数「で」、またはその範囲内で得られる情報(吸収、透過、反射)を指す。波数範囲は、4000cm−1程度の広さまたは0.01cm−1程度の狭さであってもよい。いわゆる「単一レーザー波長」での測定は、典型的には、小さいスペクトル範囲(例えばレーザー線幅)を含み、そしてしたがって、用語「スペクトル」が本文書全体で用いられる場合はいつでも含まれるであろう。量子カスケードレーザーの固定波長セッティングでの透過測定は、例えば、本明細書において、本出願全体の用語、スペクトル内に属するものとする。
本分析法を実行するための例示的なシステムを図1に例示する。
A. スペクトル分析システム
プロセッサにカップリングされたメモリを含むスペクトル分析システム100であって、メモリが、プロセッサによって実行された際に、プロセッサに操作を実行させる、コンピュータ実行可能命令を記憶するためのものである、前記システムが含まれる。用語「プロセッサ」は、例えば、プログラム可能マイクロプロセッサ、コンピュータ、チップ上のシステム、あるいは前述のものの多数のものまたは組み合わせを含む、データをプロセシングするためのすべての種類の装置、デバイス、および機械を含む。装置には、専用論理回路、例えばFPGA(フィールドプログラマブルゲートアレイ)またはASIC(特定用途向け集積回路)が含まれてもよい。装置にはまた、ハードウェアに加えて、問題のコンピュータプログラムのための実行環境を生成するコード、例えばプロセッサファームウェア、プロトコルスタック、データベース管理システム、操作システム、クロス・プラットホーム・ランタイム環境、バーチャルマシン、あるいはこれらの1またはそれより多くの組み合わせを構成するコードが含まれてもよい。装置および実行環境は、多様な異なるコンピューティングモデルインフラ、例えばウェブサービス、分散コンピューティングおよびグリッドコンピューティングインフラを実現可能である。
スペクトル獲得(SA)デバイス101がシステムに含まれていてもよく、これは細胞試料のMIRスペクトル(またはその一部)を得るために設定される。次いで、獲得デバイス101は、非一時的コンピュータ読み取り可能記憶デバイス102にスペクトルデータを通信して111a、獲得したMIRスペクトルに対応するデータを記憶することも可能である。記憶デバイス102は、獲得デバイス101と一体となっていてもよいし、あるいは例えばスペクトル分析システム100の一体化部分または独立型デバイス(例えば外部ハードドライブ、サーバー、データベース等)であることによって、獲得デバイス101に対して外部であってもよい。記憶デバイスは、好ましくは、データをスペクトル分析デバイス100に送信するように設定されている。さらにまたはあるいは、獲得デバイス101は、分析のため、プロセッサに直接、獲得スペクトルに対応するデータを通信してもよい111b。ネットワークまたは直接連結は、スペクトル分析デバイス100および/またはSAデバイス101および/または記憶媒体102を相互連結してもよい。
スペクトル分析システム100から分類結果を得て、そして次いで少なくとも部分的に分類結果に基づいた機能を実行するように設定された、出力デバイス103が、システムに含まれてもよい。例えば、出力デバイスは、分類結果を示すためのデバイス、例えばディスプレイデバイス(例えばLCD(液晶ディスプレイ)、LED(発光ダイオード)ディスプレイ、またはOLED(有機発光ダイオード)ディスプレイ)、プリンター等であってもよい。別の例として、出力デバイスは、続く分析のため、細胞試料をプロセシングするための自動化ワークフローの一部であってもよく、その場合、分類結果を用いて、試料が自動化プロセシング経路に沿って進行可能であるかどうか、またはどのプロセシング経路に沿って試料がプロセシング可能であるかを決定することも可能である。例えば、本発明の方法および分析が、染色用のFFPE組織試料を準備するための自動化組織プロセシングワークフローの一部である状況を想定可能である。脱ワックス前または後に、FFPE試料に対して、スペクトル分析を実行して、試料が適切に固定されているかどうかを決定することも可能であり、そして適切に固定されていない場合、試料を是正組織プロセシングに戻すか、またはさらなる分析から組織試料を拒絶するか、いずれかとなるように、自動化プロセスが実装されている。この方式で、価値ある(そして潜在的に高価である)資源を、有用な情報を提供する可能性が最も高い試料のために確保することも可能である。別の例として、出力デバイスは、分類結果を記憶するための、非一時的コンピュータ読み取り可能媒体であってもよい。
操作において、獲得された試験スペクトルと関連するデータを、SAデバイス101からスペクトル分析システム100に111b、または記憶媒体102に111c通信する。スペクトル分析システム100は次いで、データを評価して、試験スペクトル内の品質シグネチャーを同定し、そしてこの分析に基づいて、試験スペクトルを分類する。このプロセスを図2に例示する。試験スペクトル220に関連するデータは、スペクトル分析システム内への入力である。スペクトル分析システム200のプロセッサは、次いで、評価しようとしている品質シグネチャーに相当する試験スペクトルの特徴を抽出する230、特徴抽出(FE)モジュール210を実行する。スペクトル分析システム200(FEモジュールを実行するプロセッサと同じプロセッサでもまたは異なるプロセッサでもよい)は、次いで、試験スペクトル220から抽出された特徴に対して分類子モジュール211を実行する。分類子モジュール211は、抽出された特徴221に、分類(教師つきでもまたは教師なしでもよい)および/または定量化アルゴリズムを適用して231、その出力は、試験スペクトルが特定の品質状態の指標となる可能性である。次いで、分類結果を出力デバイス203に出力する。
トレーニングされた分類アルゴリズムを試験スペクトルに適用する特定の態様において、トレーニングデータベース104が含まれてもよい。トレーニングデータベース104には、類似の細胞試料の特定の品質状態に基づいて注釈をつけられる複数のスペクトルシグネチャー(トレーニングスペクトル)が含まれる。スペクトル分析システム100は、トレーニングされる分類子をトレーニングする際に、トレーニングデータベース104にアクセスする。既知の品質状態と関連付けられるトレーニングスペクトルを評価することによって、分類アルゴリズムをトレーニングして、特定の品質状態にあるメンバーシップを表すスペクトル内の特定の特徴を同定することも可能である。トレーニング分類アルゴリズムを1度トレーニングすることも可能であり、この場合、トレーニングデータベース104は、スペクトル分析システムによって持続的にアクセス可能である必要はない。あるいは、トレーニングデータベースを連続してアップデートしてもよく、したがって、トレーニング分類子は、さらなるトレーニングスペクトルが利用可能になるにつれて、連続的に洗練されることも可能である。この場合、トレーニングデータベースは、持続的にシステムに連結されていてもよいし、またはシステムにオープンアクセスを有してもよい。ネットワークまたは直接連結が、トレーニングデータベース104およびスペクトル分析デバイス100を相互連結してもよい。レーザー周波数が固定された単純な場合、トレーニングは、所定の波長での試料の「劣った品質」に対して、透過振幅範囲を「優れた品質」とする程度の単純なものでありうる。
本発明のシステムおよび方法を用いてアッセイするために有用であろう品質状態の1つの例示的な態様は、固定状態である。試料を分析して、固定状態を決定する前に、固定シグネチャーを同定しなければならない。これは、固定の多様な状態での1より多い試料のMIRスペクトルを生成することによって達成される。次いで、スペクトルを例えば、二次微分スペクトルまたは主成分振幅における特定の波長でのピークにおいて、異なる試料間での変動に関して評価してもよい。
候補固定シグネチャーを同定するため、望ましい固定状態および単数または複数の望ましくない固定状態の両方の代表的なサンプリングを提供する、多様な異なる固定試料を生成しなければならない。各々の場合で、正確な固定状態は、分析物または分析中の試料の特徴に応じるであろう。
B. 固定状態と固定シグネチャーの相関
候補固定シグネチャーが同定されたら、固定シグネチャーの変動を、試料の特定の固定状態と相関させる。一般的な意味で、関係は、試料が固定状態の特定のカテゴリー内に当てはまる可能性を計算し、そして/または固定度に関する数値を計算する工程を伴う。
適切な固定シグネチャーが同定され、そして方法(例えば評価アルゴリズム)が定義されたら、試料は試験する用意ができている。MIRスペクトルを試料に関して収集する。
・未固定試料(アルコールのみの固定)の3つの薄切片:4mm厚にスライスしたヒト扁桃腺試料を、大部分の自動化組織プロセッサの最初の試薬である70%エタノール内に直接入れた。次いで、これらの試料を脱水し、清浄にし、そして自動化組織プロセッサ上で、標準的な一晩周期で、ワックスを含浸させた。
さらなる実施例において、QCLに基づく顕微鏡でもまた、上記試料を測定した。1500〜1750cm−1の範囲のQCL操作は、上記結果を容易に再現可能であるが、本発明者らはここで、この背景のQCL顕微鏡検査の潜在能力、単純性およびスピードを例示する。2つのQCLを、それぞれ9.74μm〜9.20μmおよび8.57μm〜7.58μmの波長に対応する、1027〜1087cm−1および1167〜1319cm−1のスペクトル範囲に渡って調節した。各レーザーを11秒以内でそれぞれの範囲に渡って調節した。マイクロボロメータアレイ(640x480ピクセル)カメラは、これらのスキャンの間、各20msの透過画像を記録し、これは、4cm−1の有効なスペクトル解像度を生じる。各スキャンを5回反復し、そして透過スペクトルを空のスライドに照合した。4倍の空間過剰サンプリングを行った。総獲得時間は7分間に上り、そして例えば波数範囲を減少させるかまたはさらに固定周波数条件で測定することによって、さらに短縮することも可能であった。セットアップの詳細は、N. Kroegerら, Biomedical Vibrational Spectroscopy VI: Advances in Research and Industry中, A. Mahadevan−Jansen, W. Petrich監修, Proc. of SPIE Vol. 8939, 89390Z; N. Kroegerら,J. Biomed. Opt. 19(2014)111607;およびN. Kroeger−Luiら, Analyst 140(2015)2086に記載される。さらなる分析の前に、スペクトルを67μmの空間伸長に渡って滑らかにした。k−平均クラスター分析を行った。同等のQCLに基づくクラスター中心スペクトルもまた、もちろん、図3と類似のタンパク質バンド領域における固定に関して、明確な相違を示すが、本実施例における例示に用いるQCLのスペクトル範囲でもまた、スペクトル相違は観察可能である(図7):こうしたスペクトル相違の1つの単純な例は、1050cm−1〜1080cm−1スペクトル範囲の平均傾斜である。単純に、この平均傾斜を固定状態の測定値と解釈する場合、未固定および固定試料の間の明確な相違が例示される(それぞれ、図8Aおよび図8B)。例えば組織試料の縁および中央の間の色勾配によって、そして/または傾斜のヒストグラムによって、これをさらに評価することも可能である。さらなる例は、1230cm−1のピークおよび1280cm−1のショルダーの(基準化または非基準化)比(または相違または両方)である。
Claims (39)
- 細胞試料の品質状態を評価する自動化法であって:
(a)細胞試料の中赤外分光(MIR)スペクトル(220)(試験スペクトル)において、品質シグネチャー(221)を同定し;そして
(b)分類(211)または定量化(231)アルゴリズムを試験スペクトル中の品質シグネチャーに適用して、細胞試料の品質状態を決定する
工程を含む、前記方法。 - 前記細胞試料が固定細胞試料であり、前記品質状態が固定状態であり、そして前記品質シグネチャーが固定シグネチャーである、請求項1の方法。
- 試験スペクトル中の固定シグネチャーと、少なくとも1つの参照MIRスペクトル(参照スペクトル)中の固定シグネチャーの間に、相違が存在するかどうかを決定することによって、該試験スペクトル中の固定シグネチャーを固定組織試料の固定状態と相関させる、請求項2の方法。
- 前記少なくとも1つの参照スペクトルが、許容可能に固定された組織試料と相関する、請求項3の方法。
- 固定シグネチャーにおける前記相違が、二次微分スペクトルにおける1615cm−1〜1640cm−1の間の振幅および/またはピーク位の変化である、請求項3または請求項4の方法。
- 多変数評価法において、固定シグネチャーにおける相違が、1615cm−1〜1640cm−1の間のスペクトルシフトまたは振幅変化に基づく、請求項3または請求項4の方法。
- 前記固定組織試料が、架橋固定剤で固定されている、請求項5または請求項6の方法。
- 前記試験スペクトルが、量子カスケードレーザー(QCL)に基づく顕微鏡によって得られる、前述の請求項のいずれかの方法。
- 前記試験スペクトル(220)が30分またはそれ未満で得られる、請求項8の方法。
- 前記試験スペクトルが、ワックス包埋細胞試料から、脱ワックス前または脱ワックス後に得られる、請求項8または9の方法。
