Abstract
Description
本発明の1つの実施形態においては、標的遺伝子の選択および富化のための方法を記載する。ここで、該方法は、所望の活性を有するタンパク質をコードする標的遺伝子を1以上のポリヌクレオチド断片が含む、ポリヌクレオチド断片のライブラリーを得ることを含む。該ライブラリー中のポリヌクレオチドをエマルション中の複数の水性液滴中に封入し、ここで、複数の液滴における水性液滴のそれぞれは、(i)転写および翻訳活性を有する酵素の混合物、ならびに(ii)ポリヌクレオチド断片のライブラリーからの1以上のポリヌクレオチド断片を含有する。該ライブラリーからの標的遺伝子を転写させ翻訳させて、リガーゼにより触媒される反応において該ポリヌクレオチド断片がポリヌクレオチドアダプターに共有的に連結されることを可能にする活性を有するタンパク質を得る。本発明の1つの実施形態においては、連結は、好ましくは、該ポリヌクレオチド断片および該ポリヌクレオチドアダプター上の相補的付着末端間で生じるが、該ポリヌクレオチド断片上の平滑末端が連結可能であれば、連結は平滑末端連結によっても達成されうる。これは、例えば、制限エンドヌクレアーゼの活性により達成されうる。ついでアダプター特異的プライマーを使用して、該標的遺伝子を選択的に増幅することが可能である。
インビトロ区画化は、広範な配列空間からの効率的回収が可能となるよう標的遺伝子の選択および富化が最適化されうるならば、定向進化の有力な方法となる。本発明の実施形態においては、標的遺伝子が発現され場合によっては修飾されるポリヌクレオチドへのアダプター分子の連結を含む、選択および富化のためのアプローチを開発した。このアプローチは各ラウンドの選択中に100倍以上もの富化をもたらし、選択可能な酵素活性をコードする広範な遺伝子に適用されうる。
(a)例えば、リガーゼ活性でのタンパク質の選択および溶液中のそのタンパク質の富化において、IVC内にポリヌクレオチド断片を導入する前に付着末端を生成するために該ポリヌクレオチド断片を切断すること、
(b)該ポリヌクレオチド断片によりコードされるニッキングエンドヌクレアーゼでの切断の前、途中または後に、ポリヌクレオチド断片を切断すること、
(c)標的遺伝子の発現産物として、例えば、転写もしくは翻訳酵素活性、例えばtRNAシンテターゼ活性を有するタンパク質の選択、および/または溶液中のそのタンパク質の富化における、第2ポリヌクレオチド断片の発現産物として、あるいは
(e)例えば、逆転写酵素もしくはリガーゼ活性を有するタンパク質の選択、および/または溶液中のそのタンパク質の富化における、水性粒子中に含有される試薬酵素として。
まず、PstI遺伝子をpLT7Kベクター(Kongら,Nucleic Acids Res 28:3216−3223(2000))内にクローニングし、ついで該プラスミドから増幅した。pIVEX−GFPベクター(Roche,Basel,Switzerland)からGFP遺伝子を増幅した。T7プロモーターの上流の5’非翻訳領域は両方の鋳型で同一であった。どちらのリバースプライマーも、PstI認識部位(CTGCAG)の、2つの縦列反復配列を有していた(図2A)。PCR産物をゲル精製した。精製DNAの濃度をA260測定値およびゲル電気泳動により決定した。PstIおよびGFP鋳型を種々のモル比(1:100、1:103、1:104および1:105)(最終濃度10ng/μl)で混合することにより、モデルライブラリーを構築した。
NEB(Ipswich,MA)株コレクションから細菌株を入手した。噴霧器(Invitrogen,Carlsbad,CA,K7025−05)を該製造業者の説明に従い使用して、約10μgの精製gDNAをせん断した。せん断されたgDNAをイソプロパノールにより沈殿させ、水に再懸濁させ、アガロース電気泳動により1kb〜3kbでサイズ選択した。サイズ選択されたgDNAの末端は不均一であり、72℃で2時間、dNTPと共にPhusion(商標)ポリメラーゼ(3’→5’エキソ+)(Finnzymes,Espoo,Finland)を使用して平滑末端化した。精製された平滑末端化gDNA断片を、37℃で1時間、T4ポリヌクレオチドキナーゼを使用してリン酸化した。
再構成されたPURE(商標)系(Post Genome Institute,Japan)をインビトロ転写/翻訳反応において使用した。50μlの冷却水性混合物(PURE(商標)系からの25μlの溶液A、10μlの溶液B PURE(商標)系、14μlのH2O、1μlのライブラリー)を450μlの攪拌油混合物(軽鉱油(Sigma−Aldrich,St.Louis,MO)中の0.5% v/v Triton X−100(EM Biosciences,San Diego,CA)および4.5% v/v Span 80(Fluka,Sigma−Aldrich,St.Louis,MO))に1200rpm(Telesystem HP15P,Variomag,Daytona Beach,FL)で加え、さらに5分間攪拌した。インビトロ転写/翻訳を可能にするために、該エマルションを37℃で2時間インキュベートした。PstI選択においては、まず、80℃に20分間加熱し、ついで50μlのクエンチングバッファー(10mM Tris、20mM EDTA,pH=8.0)を加えることにより、該エマルションにおける反応を停止させた。ついで該エマルションを14,000rpm、4℃で15分間遠心した。上部の油相を取り出し、残留エマルションを、1mlの水飽和エーテルで抽出することにより破壊した。Speedvac中で5分間遠心することにより、残留エーテルを除去した。該DNAライブラリーを遠心−カラム法により回収し、50μlのバッファーEB(Qiagen,Valencia,CA)中で溶出した。
図1Aに示すとおり、制限エンドヌクレアーゼ遺伝子の選択は、後に連結およびPCR増幅のために使用される付着末端を生成するそれらの能力に基づく。一方の末端に効率的転写および翻訳のための必須要素(T7プロモーター、リボソーム結合部位)が存在し、他方の末端に基質としての2つの縦列反復PstI認識部位が存在するよう、インビトロ選択のためのDNA鋳型を操作した(図3A)。インビトロ転写/翻訳系と混合されたDNA鋳型を、人工細胞としての1010個までの水性液滴に分散させた(Tawfikら,Nat Biotechnol 16:652−656(1998))。制限エンドヌクレアーゼ遺伝子を含有する液滴において、活性エンドヌクレアーゼがインビトロで発現され、それ自身のコード化DNA鋳型を切断して、尾部に付着末端を残した。遺伝子型−表現型連関が保証されるよう、活性エンドヌクレアーゼ分子は個々の液滴中に限局された。該エマルション中の反応を停止した後、DNA鋳型をプールし、適合性付着末端を有する過剰のアダプターと共に連結混合物中に配置した。ついで、アダプターが連結されているDNA鋳型を特異的に増幅するために、アダプター特異的PCRを行った。これは、アダプターにのみハイブリダイズするリバースプライマーを使用することにより達成され、一方、フォワードプライマーは全DNA鋳型に共通であった。
選択後のDNAバンドを切り出し、アガロースゲル上で精製した。ついで、選択されたDNAを制限酵素(PstI選択においてはPstI、そしてTspMI選択においてはXmaI)で消化し、pLT7K中に連結した。pLT7Kは、毒性遺伝子を収容するよう設計された(Kongら,Nucleic Acids Res 28:3216−3223(2000))。連結されたDNAをNEB Turbo(商標)(Ipswich,MA)中に形質転換し、LB−Ampプレート上にプレーティングした。プレートを37℃で一晩成長させた。個々のクローンを拾い、アンピシリンを含有するLB培地内で増殖させた。プラスミドをミニプレップ法により抽出し、配列決定した。
制限エンドヌクレアーゼ遺伝子が該モデルライブラリーから有効に富化されることが確認されたため、本発明者らは、より複雑なライブラリーで該系を試すことを続けた。インビトロ選択を用いる対照実験は、活性な制限エンドヌクレアーゼ遺伝子が存在することが知られている細菌ゲノムから構築されたライブラリーを与えた。典型的な細菌ゲノムのサイズは1M塩基未満から10M塩基近くまでと様々である。典型的なII型制限エンドヌクレアーゼ遺伝子のサイズは約1kbである。したがって、細菌gDNAから構築されたライブラリーの複雑度(コンプレキシティー)は105と計算された。本発明者らは、公知PstI遺伝子をその天然宿主プロビデンシア・スツアルティイ(Providencia stuartii)から選択し、ついで新規耐熱性エンドヌクレアーゼTspMI遺伝子をテルムス属種(Thermus sp.)から選択した。
ついで、それまでにクローニングされていなかった、テルムス属種(Thermus sp.)からのもう1つの耐熱性エンドヌクレアーゼTspMI(認識配列C↓CCGGG)(Parasharら,Appl Microbiol Biotechnol 72:917−923(2006))にインビトロ選択方法を適用した。TspMIは75〜80℃で最適に活性であり、37℃で約20%の活性を保有する(Robertsら,Nucleic Acids Res 35:D269−270(2007))。これらの事実に基づけば、以下の点において、インビトロ選択はPstI遺伝子の選択とは若干異なる:(1)該ライブラリー構築においては、ゲノム断片とベクターとの間の連結工程は、選択すべき標的遺伝子を破壊する、いずれかの酵素によるTspMI遺伝子の内部での切断の可能性を個々に最小にするためにNruIおよびMscI酵素の存在下で行った;(2)該エマルション反応物を、まず、インビトロ転写/翻訳のために37℃でインキュベートし、ついで、効率的なDNA切断のために短時間、65℃に付した;(3)TspMI酵素は熱によっては不活性化され得ないため、該反応を停止するためには専らクエンチングバッファーを使用し、DNA回収の方法を氷上で行った。比較のために、TspMI制限−修飾系を含有するゲノム領域を位置決定するために通常のメチラーゼ選択(Szomolanyiら,Gene 10:219−225(1980))をも行った。
Claims (34)
- 方法であって、
(a)所望の活性を有するタンパク質をコードする標的遺伝子を1以上のポリヌクレオチド断片が含む、ポリヌクレオチド断片のライブラリーを準備すること、
(b)断片の該ライブラリーをエマルション中の複数の水性液滴中に封入(複数の液滴における水性液滴のそれぞれは、
(i)転写および翻訳活性を有する酵素の混合物、ならびに
(ii)ポリヌクレオチド断片のライブラリーからの1以上のポリヌクレオチド断片を含有する。)すること、
(c)該ライブラリーからの標的遺伝子を転写させ翻訳させて、該標的遺伝子の発現が、リガーゼにより該ポリヌクレオチド断片がポリヌクレオチドアダプターに共有的に連結されることを可能にするようにすること、
(d)アダプター特異的プライマーを使用して該標的遺伝子を増幅すること
を含んでなる方法。 - 標的遺伝子の転写および翻訳の後、かつ、ポリヌクレオチド断片へのアダプターの連結の前に、複数の水性液滴を破壊することを更に含む、請求項1記載の方法。
- 連結の後、かつ、遺伝子の増幅の前に、複数の水性液滴を破壊することを更に含む、請求項1記載の方法。
- 標的遺伝子の発現が、ポリヌクレオチド断片および該ポリヌクレオチドアダプター上の相補的付着末端により該ポリヌクレオチド断片が該アダプターに連結されることを可能にする、請求項1記載の方法。
- 水性液滴のそれぞれが更に、(iii)定められた第2タンパク質をコードする、ライブラリーからのものではない第2ポリヌクレオチド断片の1以上を含有する、請求項1記載の方法。
- 第2ポリヌクレオチド断片の1以上が、ポリヌクレオチド切断活性を有するタンパク質をコードする少なくとも1つの遺伝子を含む、請求項5記載の方法。
- (e)増幅された標的遺伝子、および該遺伝子を転写し翻訳するための酵素の混合物を、第2エマルション中の複数の水性液滴中に封入すること、
(f)該標的遺伝子を発現させ、リガーゼによる第2ポリヌクレオチドアダプターへの連結を可能にすること、
(g)第2アダプターに特異的なプライマーを使用して、該標的遺伝子を増幅すること、および
(h)随意に段階(e)から(g)を繰返すこと
を更に含む、請求項1記載の方法。 - 随意に繰返す段階(e)から(g)が、ポリヌクレオチド断片への連結のために、第2アダプターを請求項1記載のアダプターまたは第3アダプターで置換することを含み、第3アダプターが、第1アダプターとは異なるポリヌクレオチド配列を有する第2アダプターとは異なるポリヌクレオチド配列を有する、請求項7記載の方法。
- 段階(d)における標的遺伝子の増幅が、ポリヌクレオチド断片のライブラリーにおける標的遺伝子の少なくとも50倍の富化をもたらす、請求項1記載の方法。
- ライブラリーにおけるポリヌクレオチド断片が、遺伝子配列の外部の断片の領域内に、制限エンドヌクレアーゼおよびニッキングエンドヌクレアーゼの少なくとも1つに対する認識配列を有する、請求項1記載の方法。
- 標的遺伝子により発現されたタンパク質で1以上のポリヌクレオチド断片を切断することにより1以上のポリヌクレオチド断片上に付着末端を形成させることを更に含み、切断が任意に酵素試薬により与えられる又は第2ポリヌクレオチド断片内の遺伝子によりコードされるタンパク質により与えられる第2酵素活性を含む、請求項1記載の方法。
- ポリヌクレオチド断片のライブラリーがゲノムDNAを含有する、請求項1記載の方法。
- 標的遺伝子が、天然に存在する遺伝子であり、ならびに方法が更に、(i)該天然に存在する標的遺伝子を増幅DNAからクローニングすることを含む、請求項7記載の方法。
- 標的遺伝子が、所望の切断、合成または連結タンパク質活性を有する突然変異誘発された遺伝子である、請求項1記載の方法。
