試料に含有される細菌の同定方法を提供すること。
【解決手段】
細菌が、前記細菌を含有する試料を処理することにより得られるデータ流を分析すること(ここで、前記データ流は、少なくとも1種類の診断クラスターを含有する所定のベクトル空間において前記データ流を特徴付ける試料ベクトルを生成するために抽出されており、前記診断クラスターが既知のタイプの細菌と関連付けられる)、及び前記試料ベクトルが前記診断クラスター次第であるかどうかを決定することにより同定されることができ、前記試料が診断クラスター次第である場合、前記細菌が前記既知の種類のものであることが示され得る。同様に、芽胞は、芽胞を含有する試料を処理することにより得られるデータ流を分析すること(ここで、前記データ流が、少なくとも1種類の診断クラスターを含有する所定のベクトル空間において前記データストリームを特徴付ける試料ベクトルを生成するために抽出されており、前記診断クラスターが既知の種類の芽胞と関連付けられている)、及び前記試料ベクトルが前記診断クラスター次第であるかどうかを決定することにより同定されることができ、前記試料が前記診断クラスター次第なら、前記芽胞が前記既知の種類のものであることが示され得る。

Description
細菌は成長し、増殖するにつれ、これを分析して、分種化のために用いることのできる種々の揮発性化合物を放出し、これにより、患者の呼気を分析して疾患の診断を受けやすい方法が提供される。現在、様々な化学物質検出器や分析試料が、細菌の代謝の揮発性副産物の同定において用いるため、さらに改良されており(1、2)、そしてヒトの呼気中の揮発性構成物質の分析に十分高感度である(3、4)。これらの呼気検出技術の多くは、感染又はストレスに応答して微生物又はそれらの感染宿主により生成される、一酸化窒素(5)、エタン及びペンタン(6)、アルデヒド(7)、イソプレン(8)、水素及び一酸化炭素(9)等の揮発性有機化合物を測定することに焦点を当てている。

細菌を含有する試料を処理することにより得られるデータ流を分析すること(ここで、前記データ流は、少なくとも1種類の診断クラスターを含む所定のベクトル空間において前記データ流を特徴付ける試料ベクトルを生成するために抽出(abstract)されており、前記診断クラスターは既知の種類の細菌と関連付けられている)、及び、前記試料ベクトルが前記診断クラスターに依存するかどうかを決定すること、により細菌を同定することができ、前記試料が前記診断クラスターに依存する場合、細菌が既知の種類のものであることが示される。同様に、前記芽胞を含有する試料を処理することにより得られるデータ流を分析すること(ここで、前記データ流は、少なくとも1種類の診断クラスターを含む所定のベクトル空間におけるデータ流を特徴付ける試料ベクターを生成するために抽出され、前記診断クラスターが既知の種類芽胞と関連付けられている)、及び、前記試料ベクトルが前記診断クラスターに依存するかどうかを決定することにより、芽胞を同定することができ、前記試料が前記診断クラスターに依存する場合、前記芽胞が既知の種類のものであることが示される。
細菌は成長し、増殖するにつれ、これを分析することにより、分種化のために用いられ得る種々の揮発性化合物を放出し、これにより、患者の呼気分析による疾患の診断に用いることのできる方法が提供される。質量分析検出及び全細胞熱分解方法の現実的なの代替方法として、本発明は、1つの態様において、周囲温度かつ大気圧で操作可能な、高感度の微小微分型移動度分光計(マイクロDMx(商標))を用いたかかる揮発性化合物の検出を含む方法に関する。
試薬
2−ブタノン、2−ペンタノン、2−ヘプタノン、3−オクタノン、3−ノナノン、2−デカノンをシグマ・アルドリッチ(Sigma Aldrich)(ミズーリ州セントルイス(St.Louis,MO)から購入し、入手したままの状態で使用した。細菌株(エシェリキア・コリ DH5α ATCC 53868、バチルス・サブチルス ATCC 23857、バチルス・チューリンゲンシス ATCC 10792及びマイコバクテリウム・スメグマチス ATCC 700084及び700738)を米国菌培養収集機関(American Type Culture Collection)(バージニア州マナッサス(Manassas,VA))から入手した。ローウェンスタイン−ジェンセン斜面培地をベクトン・ディッキンソン アンド カンパニー(Becton,Dickinson and Company)(ニュージャージー州フランクリンレイク(Franklin Lakes,NJ))から購入した。ルリア−ベルターニ(LB)をディフコ・ラボラトリーズ(Difco Laboratories)(ニュージャージー州フランクリンレイク(Franklin Lakes,NJ))から入手した。寒天をEMサイエンス(EM Science)(ニュージャージー州ギブタウン(Gibbtown,NJ))から入手した。
実験設備は、HP 5890 II GC(アジレント・テクノロジー(Agilent Technologies))の注入口に接続したアジレント7694ヘッドスペース試料採取器(Agilent 7694 Headspace Sampler(カリフォルニア州パロ・アルト(Palo Alto,CA)のアジレント・テクノロジー)からなる。GCには、内径0.32mmの10mのHP VOC熔融シリカカラム、及び1.8μmのビフェニルメチルシロキサンフィルム(アジレント・テクノロジー)が備え付けられ、分析物の公称事前分離を可能とした。微分型移動度分光計(マイクロDMx)(マサチューセッツ州ウォルサムのシオネックス・コーポレーション(Sionex Corporation,Waltham,MA))をGCの検出器出口に接続した。グレード5の窒素をキャリアガスとして用いて、ヘッドスペース試料をヘッドスペース試料採取器の培養物バイアルから移送ラインを通ってシリカカラムへ掃き出し、それをマイクロDMx内に運んだ。試料キャリア流をヘッドスペース試料採取器により調節し、マイクロDMxへの導入のため、質量流制御器(マサチューセッツ州アンドーバーのMKSインストラメンツ(MKS Instruments,Andover,MA)により調節した300ml/分の第2の窒素流に合流させた。ヘッドスペース試料採取器オーブンを60℃に、試料ループを75℃に、そして移送ラインを85℃に設定した。GC注入口を100℃に設定し、GCオーブンを、60℃における3分間の保持から開始し、140℃まで6℃/分の勾配、そして140℃にて2分間の保持の勾配プログラムにて操作した。GC検出器のヒートブロックを140℃に設定した。試料バイアルを、ゆっくりかき混ぜながらGCオーブン内で60℃で15分間加熱し、化合物をヘッドスペース内に放出させた。バイアルを15.2psiにて0.10分間加圧した。ループ充填時間は0.5分間であり、ループ平衡時間は0.05分であり、そして注入時間は0.5分であった。マイクロDMxの補償電圧により、0.65秒毎に−35〜5ボルトの範囲の電圧が流された。RF場を1,200ボルトにて設定した。検出した陽イオン及び陰イオンに対応するスペクトルを、マイクロDMxユニットに接続したラップトップ型コンピューターに記録する。
この設備内の検出器の感度をケトン標準物質(それぞれn=5)を用いて試験した。2−ブタノン、2−ペンタノン、2−ヘプタノン、3−オクタノン、3−ノナノン、及び2−デカノンの1ppmの混合物の一組の希釈液を、脱イオン水で調製した。標準物質は、また、ゲステル多目的試料採取器(Gerstel Multipurpose Sampler)(ドイツミュールハイムのゲステル株式会社(Gerstel Inc.,Mulheim,Germany))及び同じヘリウムキャリアガス流、時間、及び温度パラメーターを有する5973質量分析計(5973 Mass Spectrometer)(アジレント・テクノロジー)によっても試験した。試験した各濃度について、GC−マイクロDMxスペクトル上の6個のケトンピークは、それらの絶対的な最大点とした。ピーク最大値の保持時間の間、補償電圧−34Vにおけるバックグラウンド測定値と共に、最大ピークの補償電圧(+2Vと−7Vの間で生じる)の強度を記録した。バックグラウンドの測定値をそれらの対応するピーク最大値から差し引いて、ベースラインが差し引かれた強度を5回の測定分について平均し、標準誤差を各濃度のそれぞれのケトンについて計算した。
エシェリキア・コリ DH5α、バチルス・サブチルス及びバチルス・チューリンゲンシスを、ルリア−ベルターニ(LB)寒天上で37℃にて成長させ、単一コロニーを用いて、20mlのLB培養液に植菌した。液体培養物を180rpmにて振盪しながら37℃で18時間培養した。次に、これらのバッチ培養物100μlを用いて、20mlのヘッドスペースバイアル(アジレント・テクノロジー)中の10mlのLBに植菌した。ヘッドスペースバイアルを、オートクレーブしたセプタム及びアルミニウムキャップで蓋をして、培養器に1〜9時間戻した。2種類のマイコバクテリウム・スメグマチス株を、ローウェンスタイン−ジェンセン斜面培地上に蒔き、37℃にて42時間培養した。20mlのLB培養液に単一コロニーを植菌し、振盪しながら37℃にて42時間培養した。次に、ヘッドスペースバイアルを上述と同様にして植菌し、1〜32時間培養した。それぞれの細菌種について100種類以上のヘッドスペース試料を、GC−mircoDMxにより自動採取した。
培養物の吸光度を、カリー300バイオ紫外線可視分光光度計(Cary 300 Bio UV−Visible Spectrophotometer)(カリフォルニア州パロ・アルトのバリアン(Varian,Palo Alto,CA))を用いて、1mlの使い捨て光学ポリスチレンキュベット(ペンシルベニア州ウェストチェスターのVWRインターナショナル(VWR International,West Chester,PA))中で40分間隔で600nmにて測定した。それぞれの種について複製試料を試験した。エシェリキア・コリ細胞の吸光度を、ヘッドスペースバイアルにおいて5時間成長させた培養物の希釈物の被覆により近似した。
補償電圧(Vc)、GC保持時間及び信号強度の三次元のデータセットをプロットし、MATLAB 6.5.1放出13.(MATLAB 6.5.1 release 13.)(マサチューセッツ州ナティックのマスワークス(Mathworks,Natick,MA))を用いて処理した。Vcは湿度やわずかなガス流速の変動により影響を受け得る(17、31)ので、スペクトルを補償電圧次元において調整した。各測定から、正及び負のスペクトルを連結した。次に、それらを、必要に応じて、最大相互相関値により決定される数ピクセル以下の厳格なシフトによりVc次元における調整を行った。この調整のために、1つの参照ファイルを全ファイルについて用いた。次に、全ファイルについて、同じ数のスキャンラインを含むように補間を行った。
GC−マイクロDMx感度
設備の感度を、液体中1ppm〜1ppbの濃度のケトン標準物質についてのスペクトルを分析することにより決定した。各濃度における各ケトンについての最大ピーク強度を検出し、推測したファイルバックグラウンドの値を差引いた。全ての陽イオンスペクトルは、−16Vと−22Vのあたりに2種類のキャリアガス(窒素)ピーク線を有する。マイクロDMx検出器の陽イオンチャンネルの応答曲線を図1に示す。再現性は2週間にわたって一致し、標準誤差は、1ppmについて3.5%未満であり、100ppb及び10ppbについて28%未満であった。ケトン濃度10ppb未満では、シグナルはバックグラウンドと区別することができなかった。本発明者らの設備の感度は、同じ条件下での質量分析検出に匹敵するものであった。GC−MSは、GC−マイクロDMxと同じGCパラメーターを用いてヘッドスペースを試料採取することにより、100ppbに至るまでケトン濃度を検出した。本発明者らの設備がケトンに対して高感度であることは、これらの化学物質がしばしば、細菌揮発性物質のライブラリー中(13、14、25、33〜37)や、糖尿病(38)、てんかん(39)、肝機能障害及び肺癌(40)等の種々の疾患を有する患者の呼気中に含まれるので、有利である。
開示した方法は、各種のセット内の揮発性プロファイルの変動を生成し、これにより、この変動にもかかわらず、バイオインフォマティクスアプローチが全てのファイルにおいて一致するバイオマーカーを見出すことができることを確認した。図2に示す生物の成長曲線は、これらの培養条件下で、バチルス・チューリンゲンシスが、およそ1時間誘導期にあり、5.2時間指数関数的に成長して、定常期に入ったことを示す。バチルス・サブチルスについて同様の結果が見られ、1時間誘導期にあり、5.8時間指数関数期にあるというものであった。エシェリキア・コリ培養物は、1時間誘導期にある点は同じであったが、指数関数的成長が9.3時間まで続いた。マイコバクテリウム・スメグマチスの誘導期は9時間であり、33時間の成長後やっと定常期に達した。指数関数期において、倍加時間は、マイコバクテリウム・スメグマチスについて5.8時間、バチルス・チューリンゲンシスについて1.8時間、バチルス・サブチルスについて1.9時間、そしてエシェリキア・コリについて2.5時間であった。これらの倍加時間は予想より長かったが、これは、それらが最低限のの酸素移送環境下で成長していたためのようであった。指数関数期の中間点で、エシェリキア・コリの吸光度は1.55吸光度単位であり、それは1ml当たり3×108コロニー形成単位(CFU)に相当し、ツベルクロシス空洞において見出されるマイコバクテリアム・ツベルクロシス細菌107〜109個の生物体(41)に類似する値であった。
100回を超えるヘッドスペースガス測定を、エシェリキア・コリ、バチルス・サブチルス、バチルス・チューリンゲンシス、及びマイコバクテリウム・スメグマチスについて行った。マイクロDMx由来のスペクトルを、各細菌種について創出し、トレーニングセット、試験セット、及び検証セットに無作為に分けた。トレーニング試料を特性の蓄積に用い、試験試料を特性を評価するため用いて、残りの独立試料を用いて検証して、マルチ4方向比較モデルを発展させた。モデルの品質を、まず、検証試料を4種類の種のうちの1種類に正確に分類する精度について判断した。全体精度が最も高いモデル(A)は、全検証セットスペクトルの同定において84.2%の正確さであった。高精度で節点(ノード)の少ない別のモデル(B)は77.8%の正確さであった。A及びBの詳細を表1において概説し、2つのモデルを表2において比較する。各種の検証精度について計算した95%信頼区間は、ニューカム(Newcombe)(43)により記載された有効スコア法に基づく。両方のモデルについての95%信頼区間内の全体精度は、70.4%と89.3%の間であった。
芽胞の調製
バチルス・サブチルス株SMY、野生型、原栄養性マールブルグ株(P.シェーファー(Schaeffer)から入手した)(90)を、トリプトース血液寒天基礎培地(ニュージャージー州フランクリンレイクのディフコ・ラボラトリーズ)プレート上30℃にて一晩予め成長させ、それを用いて、6Lのエルレンマイヤーフラスコ中2LのDS培地(91)に植菌した。フラスコを、振盪(200rpm)しながら37℃で48時間培養した。13,000×g、4℃にて20分間遠心することにより、細胞を回収し、100mlの無菌脱イオン水で4回洗浄し、20mlの無菌水に再懸濁した。位相差顕微鏡により、懸濁液は、95%の成熟した、屈折性芽胞を含有すると推測された。80℃にて10分間加温後、DS寒天プレート上のコロニー形成を分析することにより、芽胞タイターを決定した。試験のためにより低濃度が要求されるときは、芽胞を無菌水に希釈した。バチルス・セレウス株CIP5832及びバチルス・チューリンゲンシス株407 Cry+(両方とも、フランスパリのパスツール研究所、D.レレクルス(D.Lereclus,Institut Pasteur,Paris,France)から入手した)をDS寒天プレート上で、37℃で48時間成長させた。プレートを滅菌脱イオン水で浸し、細菌コロニーを解体することにより、培養物を回収した。遠心管に移し、13,000×g、4℃にて10分間遠心後、芽胞を上述の通り洗浄し、再懸濁し、次に、タイターを決定した。
実験設備は、HP 5890 ガスクロマトグラフ(GC)(カリフォルニア州パロアルトのアジレント・テクノロジー)の注入口に連結したCDSピロプローブ(Pyroprobe)1000(ペンシルベニア州オクスフォードのCDSアナリティカル株式会社(CDS Analytical,Inc.,Oxford,PA)からなるものであった。GCには、0.5mの不活性化熔融シリカカラム(アジレント)が備え付けられた。プロトタイプSDP−I微小微分型移動度分光計(マイクロDMx)(Sinex Corporation, Waltham,MA)をGCの検出器出口に接続した。グレード5の窒素をキャリアガスとして用いて、熱分解した試料を熱分解チャンバーから不活性化熔融シリカカラムへ掃き出し、それをマイクロDMx内に運んだ。流れを質量流制御器(マサチューセッツ州アンドーバーのMKSインストラメンツ)により調節し、試料がパイロライザー及びGCカラムを通じて運ばれるように30ml/分に設定し、そこで、マイクロDMxへの導入のため、300ml/分の第2流の窒素流に合流させた。熱分解器の接合部分の温度を110℃に設定し、GCの注入口を150℃に設定し、GCオーブンを200℃の一定に維持し、そしてGC検出器ヒートブロックを150℃に設定した。
バイオマーカー放出(101)の最適条件を決定するための方法を行った後、合計n=100の熱分解−マイクロDMx実験を、各バチルス・サブチルス、バチルス・セレウス、及びバチルス・チューリンゲンシス芽胞種について3種類の濃度で行った。各種のデータを、3つのカテゴリー:トレーニングセット(各種50個のスペクトル)、試験セット(各種150個のスペクトル)、及び検証セット(各種〜100個のスペクトル)に無作為に分けた。トレーニングセット及び試験セットは、種の出所がコンピューターにより確認されたファイルからなる。トレーニングセットを用いて創出したリードクラスターマップの精度を、試験セットを用いて試験した。リードクラスターマップのランキングに続いて、マップマーカー間の遺伝的再結合により、最も情報を与えるマーカーを入れ替えた。次に、リードクラスターマッピングと再結合を、50回連続サイクルを行っても精度がさらなる改善を示さなくなるまで、繰り返した。次に、モデリング過程では用いなかった検証セットを、モデルにより記録し(scored)、ブラインド(blinded)データについてモデルの精度の独立した測定を行った。特異性、感度、及び精度を、次の式を用いて独立した検証セットの結果から計算した。

Claims (17)
- 細菌を含有する試料を処理することにより得られるデータ流を分析することによる細菌の同定方法であって、前記データ流は、少なくとも1種類の診断クラスターを含む所定のベクトル空間において前記データ流を特徴付ける試料ベクトルを生成するために抽出されており、前記診断クラスターは、既知の種類の細菌と関連付けられており、
前記試料ベクトルが診断クラスターのところにあるかどうかを決定する工程、及び
前記試料が診断クラスターのところにある場合に、前記細菌が既知の種類のものであることを示す工程を含む、方法。 - 前記細菌が、バチルス、クロストリジウム及びマイコバクテリウムからなる属の群から選択される、請求項1に記載の方法。
- 前記細菌が、バチルス・サブチルス、バチルス・セレウス、バチルス・チューリンゲンシス、バチルス・アントラシス、クロストリジム・ペルフィンゲンス、クロストリジム・テタニ、クロストリジウム・ソルデリー、クロストリジウム・デフィシル、マイコバクテリウム・スメグマチス及びマイコバクテリアム・ツベルクロシスからなる種の群から選択される、請求項2に記載の方法。
- 前記データ流が、質量分析及び強磁場非対称波形イオン移動度分光計からなる群から選択される技術により生成される、請求項1に記載の方法。

- 芽胞を含有する試料を処理することにより得られるデータ流を分析することによる細菌の芽胞の同定方法であって、前記データ流は、少なくとも1種類の診断クラスターを含む所定のベクトル空間において前記データ流を特徴付ける試料ベクトルを生成するために抽出されており、前記診断クラスターは、既知の種類のの芽胞と関連付けられており、
前記試料ベクトルが診断クラスターのところにあるかどうかを決定する工程、及び
前記試料が前記診断クラスターのところにある場合、前記芽胞が前記既知の種類のものであることを示す工程とを含む、方法。 - 前記芽胞を含有する試料が、熱分解により処理される、請求項7に記載の方法。

- 試料中の1種類以上の所定の細菌又は細菌の芽胞を検出するための持ち運び可能な装置であって、
