- Immunoglobulin G purification was performed using MelonGel resins (Pierce) as described in (Rosskopf et al . , J. Immunol. Methods, 2015;418:39-51). Briefly, purification of all samples was performed according to the manufacturer' s instructions of the MelonTM Gel IgG Purification Spin Plate Kit (Thermo Scientific, Waltham, MA, USA) using 15 ⁇ of plasma, followed by de ⁇ termination of IgG concentration as described in (Rosskopf et al . , supra) . Sample integrity was determined by running each pu ⁇ rified sample on a NuPAGE® Novex 4-12% Bis-Tris Precast Gel (Life Technologies, Carlsbad, CA, USA) .
- Protein expression, purification and microarray production was performed as described in (Brezina et al . , Microarrays 2015, 4:162-187) . Briefly, human in frame cDNA protein expression library consisting of 15,417 E. coli cDNA expression clones presenting 6,369 unique, distinct human proteins were expressed and His-tagged recombinant proteins were purified and eluted. Con ⁇ centration standardized proteins were spotted in duplicates us ⁇ ing an Omnigrid arrayer on ARChip Epoxy glass slides (Preininger et al . , 2004, Anal. Biochem. 330, 29-36.). Protein microarray processing was done as previously described (Brezina et al . , 2015, supra) .
- Example 4 Data acquisition and statistical analysis
- DIRAG Differentially immune- reactive proteins /antigens between different sample classes were depicted using a p-value as specified in results. DIRAGs ID annotations with its ratio of geometric mean (fold- change) between sample groups and p-values are then further con ⁇ sidered for specifying candidate antigenic markers. Top tables based on p-values and fold-changes obtained from different anal ⁇ ysis are then compiled and intersected from severe UC (LMU) vs controls and pre-diagnosis UC patients vs matched controls (BRK samples) .

Then considering these different clusters (but excluding cluster 4 from analysis in which only 1 control but 8 cases were present) for elucidation of DIRAGs be ⁇ tween cases vs control we conducted class comparison blocking analysis by the cluster elucidating 352 proteins differentially reactive (using a cut-off: p ⁇ 0.01 and 1.35 fold change between classes) .
