Abstract
Description
The present invention relates to a method that the isolation and Identification of components allowed on components of particulate Bind systems and thereby trigger a biological effect, as well as through effectors available using this method.
The identification or isolation of biologically active substances (effectors) that a certain physiological effect on a particulate system, e.g. Legs Exercise cell is an essential part of countless detection programs new pharmacologically active substances. Such programs where One calls 100,000 and more substances from a substance library "high throughput screen" (HTS).
A "robust" (bio-) chemical or biological reaction is ideal for a HTS (e.g. in a cellular system), which can be easily done via an optical system or can be followed by radioactively labeled substances and the one direct Has a connection to the desired physiological effect (Kenny et al. (1998) Progress in drug research. 51: 245-269). The other important component of a HTS is the substance library that is used to find the one you want to achieve physiological effect. A distinction is made here between natural product libraries of so-called arrays, which are manufactured using combinatorial chemistry (Drolet et al. (1999) Comb Chem High Troughput Screen 2: 271-8). The larger the libraries or arrays, the more likely it is to be in them there is an effector.
Hierfür ist ein großer apparativer und zeitlicher Aufwand nötig.HTS are usually in the smallest possible liquid volumes and in automated form. Each volume of liquid adjusts delimited compartment where it can react with a single member the substance library is coming. This is necessary to match each reaction To assign the effector from the library. The coding is based on the location the reaction volumes z. B. on microtiter plates. For this is a great apparatus and time required.
The object of the present invention is to provide an HTS method with the help of its effectors isolated from complex substance mixtures and can be identified without the complex compartmentalization involved in conventional HTS method is necessary, must be carried out. task The present invention further provides an HTS method, that is the parallel analysis of very complex mixtures of substances for one or more Effector effects allowed.
The object is achieved with the present invention, which represents a method with which the HTS can be carried out in a batch process with particulate systems, as a result of which the time-consuming compartmentalization is eliminated, and with which a significantly larger library can be screened over a period of time than this would be possible with the conventional HTS methods. In this way, preferably up to 10 9 , particularly preferably up to 10 12 , in particular up to 10 15 different components from a randomized library of potential effectors can be screened within a few weeks for a biological effect to be triggered. This drastically reduces the time, material and cost of such HTS.
According to the invention, a particulate system is understood to mean one delimited space in and / or where an effector-induced reaction can take place. These are, for example, biological cells, viruses, Liposomes, vesicles or solids used as carrier material. Both biological cells are preferably unicellular prokaryotic or eukaryotic organisms or around isolated cells or cell aggregates higher eukaryotic organisms. It is particularly preferred for the biological cells around yeast cells, especially those of the Saccharomyces species cerevisiae, Schizosaccharomyces pombe, Pichia pastoris or Hansenula polymorpha. The particulate systems can also be genetically modified.
An essential feature of the present invention is the use of a Library in which the identity of the individual components via a nucleic acid (RNA, DNA) or can be determined via a nucleic acid analog. this will thereby enables, according to the invention, each individual library component an individual nucleic acid can be assigned.

The basic inventive idea of the present invention is therefore to isolate from a library of components those which, by binding to a component of a particulate system, are capable of triggering a biological effect in and / or on the particulate system (so-called effectors) and to identify isolated effectors using clearly assignable nucleic acids by
- a) partikuläre Systeme einer Bibliothek von Komponenten aussetzt, denen individuell Nukleinsäuren zuordbar sind,a) exposes particulate systems to a library of components to which individual nucleic acids can be assigned,
- b) den biologischen Effekt in und/oder an den Effektor-beladenen partikulären Systemen nutzt, um Effektor-beladene partikuläre Systeme mittels eines Zellsortierungssystems und/oder mittels Wachstumsselektion zu isolieren,b) the biological effect in and / or on the effector-laden particulate Systems uses particulate systems loaded by an effector Isolate cell sorting system and / or by means of growth selection,
- c) die Identität des Effektors durch Identifizierung der individuell zuordbaren Nukleinsäure oder eines Teiles davon ermittelt.c) the identity of the effector by identifying the individually assignable Nucleic acid or a part thereof determined.
The part of the particulate system to which the effector binds can according to the invention, for example, a polypeptide, a carbohydrate, a nucleic acid or be another chemical compound or one of the compounds mentioned include.
The component of the particulate system is preferably a homologously or heterologously expressed receptor, which is expressed by expression of naturally occurring or synthetically produced nucleic acids or Nucleic acid derivatives are available.
Med. Bull. 45: 121), TNF-Rezeptor (Murphy et al. (1994) Thymus 23: 177), Transferrin- Rezeptor (Ponka and Lok (1999) Int. J. Biochem. Cell Biol. 31: 1111), Insulin- Rezeptor (Milazzo et al. (1992) Cancer Res. 52: 3924), FGF-Rezeptor (Kiefer et al. (1991) Growth Factors 5: 115), TGFβ-Rezeptor (Derynck et al. (1994) Princess Takamatsu Symp. 24: 264), IGF-Rezeptor (Peyrat and Bonneterre (1992) Breast Cancer Res. Treat. 22: 59), Angiotensin II-Rezeptor (Smith and Timmermans (1994) Curr. Opin. Nephrol. Hypertens. 3: 112) und Somatostatin-Rezeptor (Schonbrunn (1999) Ann. Oncol. 10 Suppl. 2: 17).The receptor is preferably a receptor from the family of G protein-coupled receptors, especially one of the following enumerated receptors: α-factor receptor Ste2p from Saccharomyces cerevisiae, TSH receptor (Schuppert et al. (1996) Thyroid 6: 575), FSH receptor (Tilly et al. (1992) Endocrinology 131: 799), EGF receptor (Christensen et al. (1998) Dan. Med. Bull. 45: 121), TNF receptor (Murphy et al. (1994) Thymus 23: 177), transferrin Receptor (Ponka and Lok (1999) Int. J. Biochem. Cell Biol. 31: 1111), insulin Receptor (Milazzo et al. (1992) Cancer Res. 52: 3924), FGF receptor (Kiefer et al. (1991) Growth Factors 5: 115), TGFβ receptor (Derynck et al. (1994) Princess Takamatsu Symp. 24: 264), IGF receptor (Peyrat and Bonneterre (1992) Breast Cancer Res. Treat. 22:59), Angiotensin II receptor (Smith and Timmermans (1994) Curr. Opin. Nephrol. Hypertens. 3: 112) and somatostatin receptor (Schonbrunn (1999) Ann. Oncol. 10 Suppl. 2:17).
Step (a) described above can be carried out in such a way that a Library of different components, each nucleic acid itself are and / or each comprise at least one nucleic acid, for a template of particulate systems are added and the mixture thus obtained is incubated.
Then in step (b) a cell sorting system, such as FACS, or the growth selection used to make effector-laden particulate Systems to detect and from the unloaded particulate systems to separate.
The components of the library that are used to examine for outside binding given to particular systems to find effectors According to the invention, RNA, DNA or a combination of RNA and DNA or a combination of a nucleic acid and a functional carrier is preferred a peptide, but also a combination of a nucleic acid and a other chemical compound.
Due to the nucleic acid content or the nucleic acid nature of the Library members can then use particulate PCR techniques bound library members or their nucleic acid or a part thereof amplify and then the binding components preferably by Identify sequencing or hybridization of the amplificate.
Rev. 97: 391-410)).In the event that the components of the library contain a nucleic acid and contain a polypeptide portion, preferably the nucleic acid portion comprises genetic information for the polypeptide portion. With such Library members are preferably those of the Nucleic acid content either directly or via an intermediate link covalently with the Polypeptide portion is linked or to those in which the polypeptide portion on the Outside of a bacterium, a yeast cell or a virus, preferably one Bacteriophage, is presented (so-called bacterial display (Christmann et al. (1999) Protein Engineering 12: 797-806), yeast display (De Francesco (1999) Scientist 13:17), viral display or phage display (Smith et al. (1997) Chem. Rev. 97: 391-410)).
The nucleic acid portion is covalent with the polypeptide portion via an intermediate link linked, the pontic is preferably a tRNA analog connection. The tRNA-analog is particularly preferred Compound around an amine, especially around puromycin or with Phenylalanine loaded modified tRNA. Such components are, for example obtainable by a process as described in WO 98/31700 or WO 98/16636 is described.
In the event that the effector is a nucleic acid, the Effector itself or parts thereof can be amplified with the help of PCR. In the case, that the selected library members have a polypeptide portion and a genetic information for the nucleic acid portion comprising the polypeptide portion can contain, by means of amplification of the nucleic acid or a part thereof PCR and subsequent incorporation of the nucleic acid into a suitable vector Polypeptide with effector action can be produced in a suitable host.
According to the invention, it is also possible that polypeptides using a coding nucleic acid are marked, the nucleic acid not the includes genetic information for the polypeptide. You can do the same according to the invention using all possible other potential effectors of nucleic acids in a specific way. With these other possible ones Effectors can be z. B. nucleic acids, carbohydrates or lipids these possible effectors can act or at least one of the named Include groups. By amplifying the labeling nucleic acid or one Part of it and subsequent sequencing or hybridization of the amplificate you can also identify the effectors in this case.
The biological effect that is triggered by the effectors and detected by the cell sorting systems and used for sorting and / or is based on the growth selection is, for example
Reportergens,a) the direct or indirect (e.g. mediated via a signal cascade) to or Shutdown of a reporter or reporter gene,
- b) die Veränderung des Nukleinsäuregehalts des partikulären Systems,b) the change in the nucleic acid content of the particulate system,
- c) die Freisetzung eines sekundären Messengers.c) the release of a secondary messenger.
Such a physiological effect can naturally occur when the Effector can be induced to a component of the particulate system or This can be done by appropriate artificial, especially genetic engineering Manipulation may be changed in such a way that when the effector is bound, for example due to a signal cascade, a corresponding effect occurs.
In particular, a reporter gene can be genetically engineered into the particulate system be built in, when a component is bound to a specific, after part of the particulate system exposed to the outside or by attachment to a component inside the particulate system either directly or through Switching mediators is switched on or off as a result of a signal cascade. Examples of such reporter genes are the genes for the luciferase, the ▱- Galactosidase, the alkaline phosphatase, the ▱-lactamase, the Chloramphenicol acetyl transferase and GFP (green fluorescent protein).
Particularly preferred for finding effectors is as a particulate system Saccharomyces cerevisiae. This yeast offers the possibility of e.g. B. a variety to express human GPCR's heterologously and with its own yeast To couple the pheromone pathway. If a suitable reporter gene of Assumes control of a pheromone-controlled promoter, so it happens Binding of an effector by means of a signal cascade to express the Reporter gene.
Effector-laden particulate systems can be used directly using the generated physiological effect by cell sorting systems of not loaded particulate systems are separated, namely because of their changed properties, especially due to their changed Fluorescence properties, their changed morphological, biochemical and / or physical properties (e.g. surface charge density, charge). Alternatively, the changed properties can be used using other means be made detectable and thereby the separation by Cell sorting systems are made possible.
B. durch Zentrifugation oder Elutriation).Examples of the first case are growth selection and Cell sorting using FACS. If the physiological effect is greater or lower density of the particulate system, this effect can lead to Separation of effector-laden particulate systems can be used (e.g. by Centrifugation or elutriation).
The physiological effect is that genes are expressed whose Expression growth allowed under growth conditions where the other particulate systems are not viable, you can by Specification of appropriate growth conditions a selection of the effector reach loaded from the unloaded particulate systems. It comes with Binding of the effector, if necessary via appropriate mediators Activation of a reporter gene that codes for a fluorescent protein, see In this case, the effector-loaded particulate systems can use FACS be separated from the unloaded systems.
Particulate systems loaded with compounds that allow the detection of a released secondary messenger may be mentioned as examples of the indirect detection. If these compounds are proteins, they are preferably synthesized by expression of nucleic acids or a corresponding expression vector which was previously introduced into the particulate systems. If, for example, particular systems are used which are loaded with FLUO-3, aequorin or the gene product of a calmodulin-GFP fusion (Miyawaki et al. (1997) Nature 388: 882-887), those particular systems can be used where the effector binding causes the release of the secondary messenger Ca 2+ , are separated from the unloaded systems due to the formation of a fluorescent complex using FACS. If the binding of an effector leads to a changed DNA and / or RNA content in the particulate system, this can be made visible by means of nucleic acid-specific fluorescent dyes and the particulate systems with a modified nucleic acid content can be separated from all others by means of FACS. According to the invention, effectors with an apoptosis-inducing effect or effectors with growth-stimulating activity can be isolated. In particular, this can be used to identify effectors with cell cycle arresting activity.
So z. B. the attachment of an effector with G1 phase-locking effect prove indirectly via the simple DNA content of the arrested cells, if all other cells at the same time due to the action of a G2 or M phase specific inhibitor (such as nocodazole) locked with double DNA content become. Conversely, z. B. the attachment of an effector with cell cycle demonstrate blocking effects in the G2 or M phase of the cell cycle, that all at the same time not in the G2 or M phase with double DNA content arrested cells due to the action of a G1 phase-specific inhibitor lock simple DNA content in the cell cycle. Both embodiments are the principle of counter-selection in common: through defined cell culture conditions a cell phenotype is stimulated, the occurrence of which occurs in individual cells in Consequence of the addition of effectors is prevented, which is specific for the Detection of a functional effect of the effectors on cells can be exploited.
In a special embodiment of the method according to the invention the components of the particulate systems for which an effector is sought, in the Inside the particulate systems. In this embodiment, the Components of the library inside the particulate systems provided that a library appropriate for these components coding nucleic acids is introduced into the interior of the particulate systems and these nucleic acids are then transcribed and / or translated. The constituents of the particulate are also particularly preferred Systems for which a binding partner triggers a biological effect is sought within the particulate systems provided by a Nucleic acid encoding the component inside the particulate systems is introduced, and this is then transcribed and / or translated. The Polypeptide can also be post-translationally modified in this way.
When introducing the library's nucleic acids into the particulate systems the conditions are preferably chosen so that not more than each a nucleic acid gets inside a particulate system. The nucleic acids that are introduced into the interior of the particulate systems are preferred on expression constructs, particularly preferably on plasmids which express the expression enable the polypeptides in the corresponding particulate systems.
In this embodiment, too, particular preference is given to binding the Component to the component of the particulate system a physiological effect triggered that for cell sorting and / or for as described above Growth selection can be used. In a very particularly preferred In this embodiment, the component of the particulate system and the Components of the library as fusion proteins with each other functionally complementary subunits of a protein, preferably one Transcription factor, expressed so that when the component binds to the Part of the particulate system the function of the protein is reconstituted. The method used here preferably corresponds to yeast 2- Hybrid system (Fields et al. (1989) Nature 340: 245-246; Chien et al. (1991) PNAS 88: 9578-9582) or the "interaction trap" (Shirley et al. (1995) Methods Cell Biol. 49: 401-416). The Hefe 2 hybrid system is based on the modular structure of Transcription factors (e.g. Gal4p) from two functionally independent domains: a DNA binding domain and an activation domain. These can be separate from each other and can be in fusion with other protein portions Maintaining their original activity. It comes to an interaction of these hybrid proteins with each other, the function of Reconstituted transcription factor. Downstream reporters, their expression dependent on this transcription factor can then be activated. This Transactivation of the reporters indicates a positive interaction of the hybrid proteins and also allows selection via auxotrophic markers, enzyme activities (e.g. β-galactosidase) or optically (e.g. by activating GFP). In a preferred embodiment are the reporter proteins Use of a core localization sequence, e.g. B. that of the SV40 T antigen PKKKRKV, transported into the cell nucleus. Alternatively, the selection can also be made using the Cell sorting systems already described above, preferably by FACS or Growth selection.
According to the invention, different reporter systems can also be found in the particulate system and sorting using multiple Cell sorting systems take place.
The present invention furthermore relates to a method which according to Isolation of the effector as a further step, the determination of the effect-triggering Unit of the isolated effector, and is that the isolated effector is broken down into smaller units and these units are each effective to be examined. The smaller units are preferably proteolytic or generated by solid phase synthesis.
The present invention also relates to a method which, after isolation of the effector as a further step to improve or change the Effector effect includes the modification of the isolated effector, the The effector can be modified, for example, by mutagenesis.
