Weigla 12, pod přírůstkovým číslem Xe_PB119. Kmen bakteriofága může být použit proti bakteriím způsobujícím skvrnitost rajčete a papriky. Řešení se dále týká přípravku proti bakteriím způsobujícím skvrnitost rajčete a papriky, který obsahuje kmen bakteriofága Xe_PB119 o koncentraci alespoň 106 PFU/ml. Přípravek může dále obsahovat kmen bakteriofága Xe_NED111 a dále kmen bakteriofága Phi966.The solution concerns a strain of bacteriophage deposited in the Polish Collection of Microorganisms of the Institute of Immunology and Experimental Therapy, Polish Academy of Sciences, Wroclaw, Weigla Street 12, under accession number Xe_PB119. Bakterie Xanthomonas vesicatoria (Xv), Xanthomonas euvesicatoria pv. euvesicatoria (Xee) a Xanthomonas axonopodis pv. vesicatoria (Xav), jsou fytopatogenní bakterie, které infikují rostliny z čeledi lilkovitých (Solanaceae) a způsobují jejich onemocnění označované jako bakteriální skvrnitost rajčete a papriky. Zdrojem infekce je nejčastěji bakteriemi infikované osivo. Mezi rostlinami se onemocnění přenáší mechanickým kontaktem rostlin způsobeným různými činiteli (větrem, deštěm, pohybem mechanizace, pohybem člověka apod.). Symptomy onemocnění viditelné na listech jsou mimo jiné fialově šedé skvrny s černým středem a žlutým lemem, na zelených plodech to jsou vodnaté, mírně vyvýšené skvrny, které později praskají, a opad květů. Onemocnění snižuje výnos rostlin, znehodnocuje plody a snižuje jejich tržní hodnotu. K zabránění výskytu choroby se používá selekce a likvidace napadených rostlin, dezinfekce rukou a nářadí, používá se nekontaminované nebo chemicky desinfikované osivo.Bacteria Xanthomonas vesicatoria (Xv), Xanthomonas euvesicatoria pv. euvesicatoria (Xee) and Xanthomonas axonopodis pv. vesicatoria (Xav), are phytopathogenic bacteria that infect plants from the eggplant family (Solanaceae) and cause their disease known as bacterial spot of tomato and pepper. The source of infection is most often bacteria-infected seed. The disease is transmitted between plants by mechanical contact of plants caused by various factors (wind, rain, mechanized movement, human movement, etc.). Symptoms of the disease visible on the leaves include purple-grey spots with a black center and a yellow border, on green fruits they are watery, slightly raised spots that later crack, and flower drop. The disease reduces the yield of plants, degrades the fruits and reduces their market value. Selection and disposal of infected plants, disinfection of hands and tools, uncontaminated or chemically disinfected seed are used to prevent the occurrence of the disease.
Laboratorně lze bakterie rodu Xanthomonas inhibovat antibiotiky, jejich použití v produkci potravin je však nežádoucí. Na rostliny je možné aplikovat i jiné mikroorganismy, především jiné bakterie, které mohou konkurovat v životních potřebách patogenním bakteriím a nespecificky tak snižovat jejich výskyt. Nevýhodou tohoto přístupu je pouze omezující účinek na patogenní bakterie, nikoli jejich destrukce. Princip virové neboli fágové terapie proti bakteriím je znám velmi dlouho, rozvíjel se v humánní medicíně především v první polovině 20. století, později však převážila terapie pomocí antibiotik. Fágová terapie využívá rozeznání hostitelské bakterie fágem neboli bakteriofágem, infekce bakterie fágovou nukleovou kyselinou, namnožení fága v buňce a její závěrečný zánik při uvolňování fága z buňky. Projevy infekce fága, jako je rychlost množení fága či množství uvolňovaných virionů na testovacích miskách se liší v závislosti na konkrétní bakterii a konkrétním fágu. Výhodou fágové terapie je její cílení a specificita pouze na bakterie, jako cílové organismy, a proto je bezpečná pro rostliny, hmyz, člověka a jiné organismy. Hostitelským okruhem konkrétního fága může být jen několik málo bakteriálních druhů, jeden bakteriální druh, nebo jen několik kmenů daného druhu. Manifestations of phage infection, such as the rate of phage multiplication or the amount of virions released on test dishes, vary depending on the particular bacterium and the particular phage. The advantage of phage therapy is its targeting and specificity only to bacteria as target organisms, and therefore it is safe for plants, insects, humans and other organisms. The host range of a particular phage can be only a few bacterial species, one bacterial species, or only a few strains of a given species. On the other hand, this also hides the disadvantage of phage therapy, because it can be ineffective, for example, on different strains of the host bacteria than those for which the phages were selected.

Přípravek může tedy s výhodou obsahovat 30 až 70 % počtu PFU kmene bakteriofága Xe_PB119 a 30 až 70 % počtu PFU kmene bakteriofága Xe_NED111 a dále může obsahovat 10 až 30 % počtu PFU kmene bakteriofága Phi966. Ze vzorku půdy z území ČR byl izolován bakteriální virus neboli bakteriofág označený Xe_PB119, který jako své hostitele využívá kmeny bakterie Xanthomonas euvesicatoria neboli X. euvesicatoria neboli Xe. Na miskách s hostitelem X. euvesicatoria 1940 vytváří bakteriofág Xe_PB119 po 16hodinové inkubaci lytické zóny o průměru 4 mm. Typový izolát viru má dsDNA genom a na základě molekulárně genetických kritérií byl klasifikován v čeledi Schitoviridae jako představitel dosud nepojmenovaného rodu. Podstatou přípravku je směs fágových lyzátů viru Xe_NED111 a jeho přirozených variant, např. bakteriofágu Phi966, a fágového lyzátu viru Xe_PB119 a jeho přirozených variant ve stabilizovaném vodném roztoku o výsledném titru alespoň 106 PFU/ml, s účinností proti bakteriím způsobujícím bakteriální skvrnitost rajčete a paprik na území ČR. Účinek přípravku byl sledován na souboru 26 kmenů X. euvesicatoria, X. vesicatoria, X. campestris pv. campestris a Xanthonema sp. izolovaných ze symptomatických rostlin pěstovaných na území České republiky, nebo z prostředí farem nebo deponovaných ve sbírkách mikroorganismů.A bacterial virus or bacteriophage designated Xe_PB119 was isolated from a soil sample from the territory of the Czech Republic, which uses strains of the bacterium Xanthomonas euvesicatoria or X. euvesicatoria or Xe as its host. On plates with a host X. euvesicatoria 1940, bacteriophage Xe_PB119 forms a lytic zone with a diameter of 4 mm after 16 hours of incubation. The type isolate of the virus has a dsDNA genome and, based on molecular genetic criteria, was classified in the Schitoviridae family as a representative of an as yet unnamed genus. The substance of the preparation is a mixture of phage lysates of the virus Xe_NED111 and its natural variants, e.g. bacteriophage Phi966, and phage lysate of the virus Xe_PB119 and its natural variants in a stabilized aqueous solution with a final titer of at least 10 6 PFU/ml, with effectiveness against bacteria causing bacterial spotting of tomato and paprika in the territory of the Czech Republic. The effect of the preparation was monitored on a set of 26 strains of X. euvesicatoria, X. vesicatoria, X. campestris pv. campestris and Xanthonema sp. isolated from symptomatic plants grown in the territory of the Czech Republic, or from the environment of farms or deposited in collections of microorganisms.
Výhody kmene bakteriofága Xe_PB119 a přípravku obsahujícího bakteriofága Xe_PB119 a bakteriofága Xe_NED111 spočívají zejména v tom, že přípravek obsahuje bakteriální lyzát virů specifických k českým kmenům bakterií způsobujících bakteriální skvrnitost rajčat a paprik, je efektivní, neboť rychle a účinně eliminuje přítomnost bakterií způsobující onemocnění bakteriální skvrnitosti rajčat a paprik. Přípravek obsahující výše uvedené dva bakteriofágy je doplněn třetím bakteriofágem, který rozšiřuje rozmezí kmenů, proti kterým je přípravek účinný.The advantages of the Xe_PB119 bacteriophage strain and the preparation containing the Xe_PB119 bacteriophage and the Xe_NED111 bacteriophage mainly consist in the fact that the preparation contains a bacterial lysate of viruses specific to the Czech strains of bacteria causing bacterial spotting of tomatoes and peppers, it is effective because it quickly and effectively eliminates the presence of bacteria causing the bacterial spotting disease of tomatoes and paprika. Příklad 1 - Způsob nalezení bakteriofága Xe_PB119Example 1 - Method of finding bacteriophage Xe_PB119
Jeden gram půdy byl ve zkumavce doplněn 5 ml sterilního LB média, kultivován na třepačce 16 hodin při 20 °C a poté odstředěn při 8 000 x g 10 minut. Supernatant byl filtrován přes bakteriální filtr o velikosti pórů 0,22 μm a uchován při 10 °C pro další použití. Přítomnost lytických bakteriofágů v jednotlivých vzorcích půdy byly testovány v tekuté kultuře v provedení v ELISA destičce. Do jednotlivých jamek bylo aplikováno 100 μl exponenciálně rostoucí kultury bakteriálního kmenu X. euvesicatoria 1940 a přidáno po 10 μl jednotlivých filtrovaných supernatantů. Na přístroji Tecan Spectra byl proveden odečet absorbance při 405 nm. Po inkubaci 16 h při 27 °C byl znovu proveden odečet absorbance a obě hodnoty porovnány. Jamky, ve kterých byl zaznamenán největší pokles hodnot absorbance při 405 nm, obsahovaly bakteriofágy a byly vybrány pro další selekci.One gram of soil was supplemented with 5 mL of sterile LB medium in a test tube, cultured on a shaker for 16 h at 20 °C, and then centrifuged at 8,000 x g for 10 min. The supernatant was filtered through a 0.22 μm pore size bacterial filter and stored at 10 °C for further use. The presence of lytic bacteriophages in individual soil samples was tested in liquid culture in an ELISA plate. 100 μl of the exponentially growing culture of the bacterial strain X. euvesicatoria 1940 was applied to individual wells and 10 μl of individual filtered supernatants were added. Absorbance was read at 405 nm on a Tecan Spectra instrument. After incubation for 16 h at 27 °C, the absorbance was read again and both values were compared. The wells in which the largest decrease in absorbance values at 405 nm were recorded contained bacteriophages and were selected for further selection.
Metodika testování účinnosti byla založena na principu fágové typizace. Na Petriho misky obsahující pevnou vrstvu vytvořenou z 15 ml LB média (Sigma-Aldrich L3147) s 1,5% agarem, byly nality 4 ml LB média obsahujícího 0,45% agar temperovaný na 45 °C a 20 μl exponenciálně rostoucí kultury testovaného bakteriálního kmene. Po ztuhnutí bylo na misky aplikováno po 1 μl vzorku fága Xe_NED111, nebo Xe_PB119, nebo jiného, v rozsahu ředění 100 až 10-5 (celkem 6 kapek po 1 μ!). Po inkubaci 16 h při 27 °C byly misky vizuálně hodnoceny. Jako lyžující daný bakteriální kmen byl označen fág tehdy, pokud se lyze projevila aspoň v rozsahu tří ředění. Virus Xe_PB119 lyzoval 23 z 26 kmenů Xanthomonas, virus Xe_NED111 lyzoval stejných 23 kmenů z 26 testovaných (viz tabulka 1).The efficacy testing methodology was based on the principle of phage typing. The Xe_PB119 virus lysed 23 of the 26 Xanthomonas strains, the Xe_NED111 virus lysed the same 23 of the 26 strains tested (see Table 1).

-4CZ 2022 - 397 A3 ředění v rozsahu 10-3 až 10-5 a do jamek bylo přidáno 10 μΐ z každého ředění, destička byla kultivována při 27 °C a absorbance při 405 nm byla odečítána v 30 min intervalech, jak je zobrazeno v grafU na obr. 2. Za daných podmínek docházelo přibližně od 60. minuty působení bakteriofágů k trvalému snížení hustoty bakteriální kultury způsobené lytickým působením fága Xe_PB119 na hostitelské bakterie. Stejné působení můžeme pozorovat i u bakteriofága Xe_NED111, u bakteriofága Phi966 až kolem 120. minuty. The same action can be observed in bacteriophage Xe_NED111, in bacteriophage Phi966 up to around the 120th minute. In the control reaction without the presence of bacteriophages, there was a continuous increase in the density of bacteria.
V jiném pokusu byly testovány lyzovací schopnosti směsí bakteriofágů v tekuté kultuře ve formátu ELISA. Do jamek bylo aplikováno 100 μl exponenciálně rostoucí kultury testovaného bakteriálního kmene a 106 pfu fágů samostatně, nebo v kombinacích, v maximálním objemu 10 pl. Destička byla inkubována při 27 °C a absorbance při 405 nm byla odečítána v časových intervalech, jak je zobrazeno v grafu na obr. 3. Byly použity přípravky obsahující směs bakteriofágu Xe_NED111 a bakteriofágu Xe_PB119 v poměru počtu PFU 50:50 a dále byl použit přípravek obsahující směs bakteriofágu Xe_NED111 a bakteriofágu Xe_PB119 a bakteriofágu Phi966 v poměru počtu PFU 40:50:10. Z grafu na obr. 3 vyplývá, že v případě použití přípravku obsahující směs bakteriofágů Xe_NED111 a Xe_PB119 a směs Xe_NED111, Xe_PB118 a Phi966 dochází k poklesu koncentrace bakterií ještě před 60. minutou, zatímco koncentrace v kontrolním vzorku bez bakteriofágů roste.In another experiment, the lysis abilities of bacteriophage mixtures in liquid culture were tested in ELISA format. 100 μl of an exponentially growing culture of the tested bacterial strain and 106 pfu of phages were applied to the wells individually or in combinations, in a maximum volume of 10 μl. The graph in Fig. 3 shows that in the case of using a preparation containing a mixture of bacteriophages Xe_NED111 and Xe_PB119 and a mixture of Xe_NED111, Xe_PB118 and Phi966, the concentration of bacteria decreases even before the 60th minute, while the concentration in the control sample without bacteriophages increases.
Příklad 2 - Způsob přípravy koncentrovaného roztoku bakteriofágaExample 2 - Method of preparing a concentrated bacteriophage solution
Selektovaný vzorek podle Příkladu 1 byl naředěn 101 až 105 x v PB pufru (150 mM NaCl, 40 mM Tris-HCl pH 7,2, 10 mM MgSOA smíchán s 20 pl exponenciálně rostoucí kultury X. euvesicatoria 1940 a 4 ml živného média v 0,45% agaru temperovaného na 45°C a vylit na povrch Petriho misek s vrstvou LB média v 1,5% agaru. Po 16hodinové inkubaci při 27 °C byly dobře oddělené čiré zóny (plaky) jednotlivě odebrány do PB pufru a pasážovací postup byl opakován 4x. Do exponenciálně rostoucí kultury X. euvesicatoria 1940 v tekutém živném médiu byl přidán bakteriofág po 4. pasáži a kultura byla inkubována 16 hodin při 27°C. Bakteriální lyzát byl odstředěn centrifugací 10 min při 20 000 x g a supernatant filtrován přes bakteriální filtr o velikosti pórů 0,22 pm. Filtrovaný lyzát byl naředěn 1:1 (v:v) v 20 mM Tris-HCl pH 7,2 pufru, aplikován na FPLC kolonu CIMmultus QA (Sartorius), která byla promývána stejným pufrem. Bakteriofág, který byl zachycen kolonou, byl z ní uvolněn vymytím 1M NaCl v 20 mM Tris-HCl pH 7,2 pufru a poté dialyzován proti pufru PB. Koncentrace získaného purifikátu fága byla zjištěna metodou fágové typizace, jak bylo uvedeno výše. Takto připravený purifikát fága obsahoval 109 až 1011 PFU/ml. Na obr. 1 je znázorněn vzhled částice viru Xe_PB119 pozorovaný v elektronovém mikroskopu po kontrastování uranyl-acetátem. Na částicích o rozměrech 55 (±3) x 60 (±3) nm je viditelný jen velmi krátký krček, částice netvoří bičík.The selected sample according to Example 1 was diluted 10 1 to 10 5 x in PB buffer (150 mM NaCl, 40 mM Tris-HCl pH 7.2, 10 mM MgSOA mixed with 20 µl of an exponentially growing culture of X. euvesicatoria 1940 and 4 ml of nutrient medium in 0.45% agar tempered to 45°C and poured onto the surface of Petri dishes with a layer of LB medium in 1.5% agar.After 16 hours of incubation at 27°C, well-separated clear zones (plaques) were individually collected in PB buffer and passaged procedure was repeated 4x. Bacteriophage was added to an exponentially growing culture of X. euvesicatoria 1940 in liquid nutrient medium after the 4th passage and the culture was incubated for 16 hours at 27°C. The bacterial lysate was centrifuged for 10 min at 20,000 x g and the supernatant was filtered through a bacterial filter with a pore size of 0.22 pm. The filtered lysate was diluted 1:1 (v:v) in 20 mM Tris-HCl pH 7.2 buffer, applied to a CIMmultus QA FPLC column (Sartorius), which was washed with the same buffer. Bacteriophage, that was captured by the column was released from it by washing with 1 M NaCl in 20 mM Tris-HCl pH 7.2 buffer and then dialyzed against PB buffer. The concentration of the purified phage obtained was determined by the phage typing method as mentioned above. The purified phage thus prepared contained 10 9 to 10 11 PFU/ml. Fig. 1 shows the appearance of the Xe_PB119 virus particle observed in an electron microscope after contrasting with uranyl acetate. Only a very short neck is visible on particles with dimensions of 55 (±3) x 60 (±3) nm, the particles do not form a flagellum.
Příklad 3 - Dekontaminace bakterií na povrchu semen paprik a rajčatExample 3 - Decontamination of bacteria on the surface of pepper and tomato seeds
Semena je možné povrchově sterilizovat inkubací v roztoku fága např. postupem: Semena papriky nebo rajčat byla povrchově sterilizována 10 minut v 5% roztoku Sava, propláchnuta destilovanou vodou a vysušena mezi filtračními papíry. Semena byla uměle infikována inkubací 15 minut v pufrovaném roztoku bakterie X. euvesicatoria 1940 o koncentraci 104 CFU/ml. Po odsátí roztoku byla semena osušena mezi filtračními papíry a poté inkubována 60 minut v pufrovaném roztoku viru Xe_PB119 o koncentraci 106 PFU/ml. Po odsátí roztoku byla semena osušena mezi filtračními papíry a inkubována 15 minut v 1 ml živného média (LB). 0,1 ml média bylo rozetřeno na povrch živného média v Petriho misce a inkubováno 16 hodin při 27 °C. Po inkubaci nebyly na misce viditelné žádné kolonie X. euvesicatoria. Konstatujeme tedy, že fágový roztok způsobil snížení koncentrace bakterie pod detekovatelnou mez.Seeds can be surface sterilized by incubating in a phage solution, e.g. following the procedure: Pepper or tomato seeds were surface sterilized for 10 minutes in a 5% Sava solution, rinsed with distilled water and dried between filter papers. After aspirating the solution, the seeds were dried between filter papers and incubated for 15 min in 1 ml nutrient medium (LB). 0.1 ml of the medium was spread on the surface of the nutrient medium in a Petri dish and incubated for 16 hours at 27°C. After incubation, no colonies of X. euvesicatoria were visible on the plate. Thus, we conclude that the phage solution caused a decrease in the concentration of bacteria below the detectable limit.

Virus Xe_PB119 je přijímán kořenovým systémem rostlin a je distribuován v rostlinách. Semenáče rajčat ve stadiu 2 pravých listů byly pěstovány ve sterilním substrátu z kokosové drti o objemu 250 cm3. Do substrátu bylo nalito 25 ml pufrovaného roztoku viru o koncentraci 106 PFU/ml a rostliny byly pěstovány další dva měsíce. Virus byl detekován metodou PCR s použitím SapphireAmp fast PCR mix (Takara Bio), primerů 2647: 5'GAATGCAGCGGGTTGTTCC-3' a 2648: 5'-CGACATTGATCTGACCTCCG-3' a extraktu nukleových kyselin z řapíků listů. Amplifikační protokol byl 98 °C/1 min, 2 x 35 cyklů 95 °C/10 s, 60 °C/20 s a 72 °C/30 s. Po elektroforetickém rozdělení na agarózovém gelu měl virový produkt velikost 375 pb.Xe_PB119 virus is taken up by the plant root system and distributed in plants. (o koncentraci 106 PFU/ml), resp. 50 % Xe_PB119 a celkem 50 % virů Ds3 a P251. Semenáče rajčat ve stadiu 2 pravých listů byly pěstovány ve sterilním substrátu z kokosové drti o objemu 250 cm3. Do substrátu bylo nalito 25 ml pufrovaného roztoku virů a rostliny byly pěstovány další měsíc. Virus byl detekován způsobem jako v příkladu 4. Sterilní skleněná tyčinka o průměru 5 mm a ocelová laboratorní špachtle byly v délce 5 cm po dobu 5 minut ponořeny do pufrovaném roztoku X. euvesicatoria (1940) o koncentraci 104 CFU/ml. Poté byly vyňaty a ponechány oschnout 5 minut na filtračním papíru. Poté byly ponořeny v délce 5 cm po dobu 60 minut do roztoku viru Xe_PB119 o koncentraci 106 PFU/ml. Po vynětí a oschnutí 5 minut byly ponořeny v délce 5 cm do živného média po dobu 5 minut a poté bylo 0,1 ml média inokulováno na povrch živného média v Petriho misce a inkubováno 16 hodin při 27 °C. Po inkubaci nebyly na misce viditelné žádné kolonie Xee.A sterile glass rod 5 mm in diameter and a steel laboratory spatula were immersed 5 cm in length for 5 min in a buffered solution of X. euvesicatoria (1940) at a concentration of 10 4 CFU/ml. They were then taken out and allowed to dry for 5 minutes on filter paper. They were then immersed in a 5 cm length for 60 minutes in a solution of the Xe_PB119 virus with a concentration of 10 6 PFU/ml. After being taken out and dried for 5 minutes, they were immersed 5 cm into the nutrient medium for 5 minutes, and then 0.1 mL of the medium was inoculated onto the surface of the nutrient medium in a Petri dish and incubated for 16 hours at 27°C. After incubation, no Xee colonies were visible on the dish.
