背景技术
高血脂症是一种人体血液中血脂含量高于正常水平的一种疾病,常伴随糖尿病、高血压等并发症的发生的,同时还可能导致肝硬化、脂肪肝、胆结石、失明等。高血脂症还可能会诱发多种心血管疾病,如冠心病患者如果患有高血脂症,将会导致病情加重,威胁患者生命健康。临床认为,高脂血症患者应当科学、合理饮食,通过降低自身机体的血脂水平来降低肝硬化等疾病的发生概率。同时,还需要使用一些有效药协进行治疗。
葡甘聚糖(Konjac Glucomannan),由分子比1:1.6~1.7的葡萄糖和甘露糖残基通过β-1,4糖苷键聚合而成的高分子杂多糖,属于可溶性半纤维素。化学式为(C35H49O29)n,CAS:11078-31-2,为类白色或淡黄色颗粒状粉末,易溶于水,具有成膜性、持水性、增稠性等多种性质。迄今为止,葡甘聚糖已在芦荟和魔芋中被检测出来,是魔芋的主要活性成分之一,现在被广泛研究的也是魔芋葡甘聚糖。现代药理学研究发现葡甘聚糖具有很大的药用价值,具有降糖降脂、抗肿瘤、抗焦虑抑郁、防衰老、提高免疫、益生元作用等药理作用。特别是在降糖降脂方面具有较好的应用前景。目前并无关于葡甘聚糖体内抗高血脂症的研究报道。
网络药理学是近年发展起来的一种可用于筛选候选基因或靶点来研究相关疾病功能和药物治疗机制的应用工具。网络药理学优点在于突破了传统“单药物,单靶点”药物研发模式的瓶颈,提供了全新的“多药物,多靶点”互作关系的药物开发新模式和新思路,改进了当前药物研究策略,加速了药物发现进程。
发明内容
本发明目的在于提供一种基于网络药理学及分子对接分析葡甘聚糖抗高血脂症作用机制的方法。通过结合多个网络药理学数据库,进行大数据分析,在高血脂症背景下对可能具有潜在治疗功能的葡甘聚糖靶点进行全面筛查,发现了之前在高血脂症中未被研究的MMP9、EGFR、GSK3B、CASP3、DPP4等关键靶点,并预测了葡甘聚糖在高血脂症发生发展中具有的调控潜力。
为了实现上述目的,本发明提供一种基于网络药理学及分子对接分析葡甘聚糖抗高血脂症作用机制的方法,包括以下步骤:
S1、活性成分作用靶点筛选
Pubchem数据库获取葡甘聚糖的mol2结构,将其结构输入至PharmMapper与swisstargetprediction数据库中获取葡甘聚糖作用靶点,并利用Uniport数据库中Z’-score值进行靶蛋白筛选,将获取的靶点蛋白名称转化成相应的基因名称;
S2、疾病候选靶点识别
在疾病靶标数据库Durgbank、Genecard和OMIM中,以“hyperlipemia”作为关键词检索查找高血脂症候选靶点,然后与S1所得的成分作用靶点进行交集映射,获得成分-疾病交集靶基因,即葡甘聚糖抗高血脂症的作用靶点;
S3、构建成分靶点-疾病靶点网络及筛选核心靶点
采用STRING数据库分析S2的交集靶点,得到靶点蛋白互作网络关系图(PPI网络)及.tsv数据,运用软件分析网络节点的拓扑结构特征参数,确定核心靶点筛选条件并进行后续筛选分析;
S4、对交集靶点富集分析以探讨药物成分作用机制
利用微生信数据分析工具处理数据,对交集靶点进行GO生物过程和KEGG通路注释富集分析,输出相应图表,对照解析葡甘聚糖抗高血脂症的作用机制;
S5、“成分-靶点-通路-疾病”网络构建与可视化
运用Cytoscape根据S4结果构建“药物-靶点-通路-疾病”可视化图形;具体应用R语言中“pathview”包将KEGG富集通路的相关靶点映射到通路图,便于进行后续分析;
S6、葡甘聚糖抗高血脂症关键靶点分子对接与结果可视化
利用PDB数据库查找关键蛋白的三级结构,保存为pdb格式;将步骤S1得到的mol2格式的葡甘聚糖与pdb格式的蛋白结构上传至CB-Dock在线分子对接网站进行分子对接。采取pymol软件将关键蛋白的结构式去除水分子和配体,保存处理后的文件。将步骤S1得到的mol2格式的葡甘聚糖和处理后的受体蛋白的结构式文件导入Autodock软件进行分子对接以获取对接结果,对接结果导入pymol软件进行可视化作图。
根据本发明一种优选实施方式,S1中所述的Uniprot数据库筛选阈值为z’-score>0。
根据本发明一种优选实施方式,S3中核心靶点筛选范围上限为拓扑数据中的最大Degree值,下限为Degree中位数。
根据本发明一种优选实施方式,步骤S6中分子对接的受体蛋白是步骤S3根据degree值筛选所获取,配体分子为步骤S1中葡甘聚糖的mol2结构。使用的CB-Dock网站是一种蛋白-配体在线对接的数据库,它可以自动识别结合位点,计算中心及大小并根据配体自定义配接盒的位置然后通过Autodock Vina准确进行分子对接。
本发明从葡甘聚糖的化学结构出发,应用网络药理学及分子对接技术预测葡甘聚糖抗高血脂症的靶点与机制;葡甘聚糖作为抗葡甘聚糖药物及功能食品的研发提供一定的理论参考。
本发明的有益效果体现在:
(1)利用网络药理学技术首次构建了葡甘聚糖抗高血脂症的“药物成分-靶点-疾病”网络图,揭示了活性成分葡甘聚糖如何通过“多靶点、多通路、多途径”联合调控发挥其药效。结果:葡甘聚糖是通过MMP9、EGFR、GSK3B、CASP3、DPP4等关键相关疾病靶点,调控IL-17、TNF、MAPK、PI3K-Akt等信号通路发挥抗高血脂症作用。本发明方法为阐释葡甘聚糖发挥抗高血脂症作用研究机制提供了新思路,这些系统生物学信息将在未来的研究中得到验证,进一步为葡甘聚糖用于高血脂症的防治提供了前期研究基础。
(2)本发明将药物作用疾病的研究方法网络化、系统化,与传统研究方法相比,将研发范围缩小化,研发目的精确化从而节省了药物研发费用。同时大幅度提高了药物筛选和预测的效率,这给其他多糖及纤维天然活性成分研发提供了新参考,对我国丰富中药资源的开发与产业化具有突破性意义。

具体实施方式
下面将更详细地描述本发明的优选实施方式。虽然以下描述了本发明的优选实施方式,然而应该理解,可以以各种形式实现本发明而不应被这里阐述的实施方式所限制。
实施例
1、基于网络药理学及分子对接分析葡甘聚糖抗高血脂症作用机制的方法。
1.1、葡甘聚糖作用靶点筛选
以“Konjac glucomannan”为关键词于Pubchem数据库搜索,得到葡甘聚糖mol2结构式。Swisstargetprediction与PharmMapper数据库分别输入葡甘聚糖mol2结构式获取葡甘聚糖蛋白作用靶点。经蛋白质数据库Uniprot校验后根据z’-score>0得到最终符合条件的葡甘聚糖基因靶点。
1.2、高血脂症候选靶点识别
以“Hyperlipemia”为关键词,应用Durgbank数据库、Genecard数据库和OMIM数据库查相关疾病靶点,其中Genecard数据库筛选条件为:Relevance score>1。然后,将疾病靶点与1.1所得的葡甘聚糖靶点用生物在线工具(http://bioinformatics.psb.ugent.be/webtools/Venn/)进行Venn图映射交集处理,获得葡甘聚糖-高血脂症交集靶基因。
1.3、构建葡甘聚糖靶点-高血脂症靶点网络及筛选核心靶点
将1.2交集靶基因上传到STRING数据库,在Multiple Proteins项下检索Organism:Homo sapiens,分析页面中设定minimum required interaction score:0.400,得到靶点蛋白互作网络及.tsv数据。同时在Cytoscape软件中的NetworkAnalyzer模块分析互作网络中所有节点的拓扑参数,选取节点连接度(degree)、自由度中位数作为核心靶点的筛选条件,筛选范围上限为拓扑数据中的最大Degree值,下限为Degree中位数,符合条件的核心靶点将进行下一步分析。
1.4、对交集靶点富集分析以探讨药物成分作用机制
应用微生信数据分析工具及R语言的“pathview”等相关R包对1.2的交集靶点进行基因本体GO生物过程和KEGG通路富集注释分析,输出其相应的气泡图和柱状图,预测靶点的功能分布,并根据富集因子分析核心通路富集程度,得到关键核心靶点参与的关键通路信息,从而解析葡甘聚糖抗高血脂症的作用机制。
1.5、构建网络关系可视化图形
为了更加直观反映药物、靶点、通路与疾病之间的关系,运用Cytoscape软件将药物与靶点、疾病与靶点、核心靶点与关键富集通路的互作关系连接,建立起“药物-靶点-基因本体功能-通路-疾病”关系网络,并对网络图进行可视化展示。
1.6、葡甘聚糖抗高血脂症关键靶点分子对接及结果可视化
利用PDB数据库查找1.3筛选出的关键蛋白的三级结构,保存为pdb格式;将步骤S1得到的mol2格式的葡甘聚糖与pdb格式的蛋白结构上传至CB-Dock在线分子对接网站进行分子对接。采取pymol软件将关键蛋白的结构式去除水分子和配体,保存处理后的文件。将步骤S1得到的mol2格式的葡甘聚糖和处理后的受体蛋白的结构式文件导入Autodock软件进行分子对接以获取对接结果,对接结果导入pymol软件进行可视化作图。
2、结果及讨论
2.1、葡甘聚糖作用靶点筛选
通过经PharmMapper与swisstargetprediction数据库筛选出与葡甘聚糖相关的作用靶点,经重复筛除及矫正得到123个葡甘聚糖靶点。
2.2、高血脂症候选靶点识别
通过Durgbank、Genecar和Malacard数据库共收集到1556个高血脂症相关基因,通过生信在线工具映射处理得到成分-疾病交集靶点19个,见图1。19个候选靶点信息见表1。

2.3、构建葡甘聚糖靶点-高血脂症靶点网络及筛选核心靶点
应用STRING数据库构建葡甘聚糖治疗高血脂症靶点及其功能相关蛋白相互作用网络,得出PPI网络图共有19个节点,111条边,平均节点自由度为11.684,见图2。将STRING数据输出得到的.tsv文件输入到Cytoscape软件,计算葡甘聚糖-高血脂症靶点及功能相关蛋白互作网络的拓扑参数(degree值越大节点颜色越深,见图3)
2.4、对交集靶点富集分析以探讨药物成分作用机制
2.4.1、GO生物过程分析
对GO富集分析结果进行处理,设置PValue<0.05与FDR<0.05,得到103条生物学进程,其中生物过程(BP)75条,细胞组成(CC)9条,分子功能(MF)19条。通过微生信在线作图工具对前10个生物进程作图,见图4。其中在生物过程层面,葡甘聚糖可能在细胞增殖和凋亡中发挥作用,参与生物的蛋白水解、信号转导、激酶活性、蛋白水解、细胞迁移与蛋白质自身磷酸化过程;在细胞组成层面,预测的靶点与细胞的膜、外空间、以及神经元细胞体;在分子功能层面,潜在靶点可以影响生物体内蛋白质、ATP以及锌离子的结合,还可能影响蛋白激酶、蛋白质丝氨酸/苏氨酸激酶等酶的活性。

2.4.2、KEGG通路富集分析
通过KEGG富集通路分析后,设置PValue<0.05与FDR<0.05,共筛选出105条显著富集的信号通路,按PValue由小到大排序,得排名前20通路,见表3。通过微生信作气泡图,如图5所示,气泡图中Enrichment代表富集,颜色代表P值的大小,即富集程度。颜色越红,P值越小,富集程度越高。圆圈大小代表该通路下的靶点数,圆圈越大,表示该通路下的靶点数越多。由图可知,富集因子较大且通路下靶点数较多的通路包括Epithelial cellsignaling in Helicobacter pylori infection信息通路、Prostate cancer信息通路、Lipid and atherosclerosis信息通路、TNF信息通路和IL-17信息通路。

2.6、分子对接结果
CB-Dock是一种蛋白质-配体对接方法,可自动识别结合位点,计算中心和大小,根据查询配体自定义对接盒的位置,然后通过AutoDock Vina准确进行分子对接。将筛选出的19个交集靶点的空间结构与葡甘聚糖的分子结构上传至CB-Dock在线分子对接网站,得出如表4所示的对接结果。结果显示:对接结果中Vina分值≤-7.0的靶点有14个,说明大部分交集靶点与葡甘聚糖的结合能力较好。

通过网络药理学研究获得葡甘聚糖抗高血脂症的相关通路,葡甘聚糖潜在抗高血脂症作用靶蛋白共19个,主要影响103条生物学进程,其中生物过程75条,细胞组成9条,分子功能19条。参与7条肿瘤相关通路的调控。葡甘聚糖潜在抗高血脂症作用靶点蛋白互作网络分析结果表明葡甘聚糖可能通过作用于MMP9、EGFR、GSK3B、CASP3、DPP4等关键靶点发挥抗高血脂症作用,交集靶点主要集中于Cancer与Lipid and atherosclerosis信号通路。分子对接结果显示葡甘聚糖与关键靶点均能较好地结合。综合蛋白互作结果与KEGG富集通路结果推测葡甘聚糖抗高血脂症的作用机制可能与IL-17、TNF、MAPK、PI3K-Akt等信号通路有关。目前对葡甘聚糖抗高血脂症的作用机制的研究仍未涉及它们,因此,基于本发明方法提示,其可作为葡甘聚糖抗高血脂症的潜在通路深入探究。本发明结果显示葡甘聚糖“多靶点-多通路”抗高血脂症作用特点,可为下一步明确葡甘聚糖抗高血脂症的作用靶点及机制验证研究提供科学依据和研究基础。

Claims (4)
1.一种基于网络药理学及分子对接分析葡甘聚糖抗高血脂症作用机制的方法,其特征在于,包括以下步骤:
S1、活性成分作用靶点筛选
Pubchem数据库获取葡甘聚糖的mol2结构,将其结构输入至PharmMapper与swisstargetprediction数据库中获取葡甘聚糖作用靶点,并利用Uniport数据库中Z’-score值进行靶蛋白筛选,将获取的靶点蛋白名称转化成相应的基因名称;
S2、疾病候选靶点识别
在疾病靶标数据库Durgbank、Genecard和OMIM中,以“hyperlipemia”作为关键词检索查找高血脂症候选靶点,然后与S1所得的成分作用靶点进行交集映射,获得成分-疾病交集靶基因,即葡甘聚糖抗高血脂症的作用靶点;
S3、构建成分靶点-疾病靶点网络及筛选核心靶点
采用STRING数据库分析S2的交集靶点,得到靶点蛋白互作网络关系图及.tsv数据,运用软件分析网络节点的拓扑结构特征参数,确定核心靶点筛选条件并进行后续筛选分析;
S4、对交集靶点富集分析以探讨药物成分作用机制
利用微生信数据分析工具处理数据,对交集靶点进行GO生物过程和KEGG通路注释富集分析,输出相应图表,对照解析葡甘聚糖抗高血脂症的作用机制;
S5、“成分-靶点-通路-疾病”网络构建与可视化
运用Cytoscape根据S4结果构建“药物-靶点-通路-疾病”可视化图形;具体应用R语言中“pathview”包将KEGG富集通路的相关靶点映射到通路图,便于进行后续分析;
S6、葡甘聚糖抗高血脂症关键靶点分子对接与结果可视化
利用PDB数据库查找关键蛋白的三级结构,保存为pdb格式;将步骤S1得到的mol2格式的葡甘聚糖与pdb格式的蛋白结构上传至CB-Dock在线分子对接网站进行分子对接。采取pymol软件将关键蛋白的结构式去除水分子和配体,保存处理后的文件。将步骤S1得到的mol2格式的葡甘聚糖和处理后的受体蛋白的结构式文件导入Autodock软件进行分子对接以获取对接结果,对接结果导入pymol软件进行可视化作图。
2.根据权利要求1所述的方法,其特征在于,S1中所述的Uniprot数据库筛选阈值为z’-score>0。
3.根据权利要求1所述的方法,其特征在于,S3中核心靶点筛选范围上限为拓扑数据中的最大Degree值,下限为Degree中位数。
4.根据权利要求1所述的方法,其特征在于,步骤S6中分子对接的受体蛋白是步骤S3根据degree值筛选所获取,配体分子为步骤S1中葡甘聚糖的mol2结构。
