本发明涉及生物技术领域和将所需性状改造到植物中。更具体而言,本发明涉及具有修饰的基因表达和/或修饰的蛋白质活性的植物细胞和植物及其产生方法。在无限制的情况下,本发明的修饰的植物的特征可以是,与野生型对应物相比以下中任何一项或多项增加:维管束鞘细胞数量、维管束鞘体积、维管束鞘面积、叶脉密度和/或侧脉的比例。
背景技术
支撑地球上几乎所有生命的是光合作用过程,由此,植物、藻类和光合细菌利用光能将无机二氧化碳(CO2)固定为有机糖。最常见的光合作用形式称为C3,因为CO2被酶核酮糖-1,5-二磷酸羧化酶/加氧酶(RuBisCO)固定为三碳化合物。然而,尽管C3无处不在,但由于RuBisCO不能准确区分CO2和O2,C3光合成受到阻碍,从而导致竞争性羧化反应和氧合反应。在炎热干燥的环境中,氧合作用会升高,产生的磷酸乙醇酸酸必须在称为光呼吸的耗能过程中循环使用。因此,温度升高和干旱胁迫都会增加C3植物的光呼吸并降低光合效率。
在自然界中可以找到多种将CO2集中在RuBisCO周围从而减少光呼吸的策略。这些包括许多蓝细菌和绿藻的碳浓缩机制,以及开花植物中的景天酸代谢(crassulacean acidmetabolism,CAM)和C4光合作用。在这些不同的策略中,C4光合作用在农艺学上最重要,因为玉米、高粱和甘蔗等生产性作物物种是C4,许多杂草也是如此。C4途径的最常见形式涉及在称为Kranz的特征叶解剖结构内组织化的两种细胞类型之间代谢反应的空间分离。CO2最初在叶外叶肉细胞中被O2不敏感羧化酶固定为四碳化合物(因此是C4途径),然后C4化合物被转移到内维管鞘细胞,它在那里脱羧释放供RuBisCO重新固定的CO2。这种细胞间C4穿梭将CO2集中在RuBisCO位点,导致相对于C3植物,光呼吸水平较低和光合效率提高,特别是在炎热和/或干燥环境中。从C3途径演变而来的更有效的C4途径尽管仅被3%的物种使用,但仍占地球初级陆地生产力的约25%。
在单子叶植物和真双子叶植物的C3叶中,叶脉通常被维管鞘细胞层(气孔鞘(mestome sheath)和/或维管束鞘)包围,并且在大多数情况下,通过至少6个叶肉细胞与相邻叶脉分开。RuBisCO和因此C3碳固定主要发生在叶肉细胞中,而维管鞘细胞将代谢物加载到叶脉中,提供结构支持,并且至少在某些物种中被认为在干旱胁迫期间促进空化修复。尽管C4光合途径也可以在单细胞环境中运行,初始固定和随后的脱羧反应分割在不同的细胞内区室之间,但大多数C4物种在叶的两种不同细胞类型之间隔开反应。在具有Kranz解剖结构的C4叶中,光合维管鞘和叶肉细胞的同心环围绕每条叶脉,相邻叶脉通常仅被两个叶肉细胞隔开。因此,C4Kranz解剖结构与C3结构在叶的叶脉间距模式、叶脉周围的细胞类型规格和细胞特异性细胞器功能方面有所不同。
Kranz解剖结构的物理特征和C4光合作用的机制已经得到了相对充分的表征。尽管如此,虽然30多年前就鉴定了编码C4途径的酶的基因,但多年来的正向遗传筛选未能提供对调节Kranz解剖结构的基因的重要了解。
需要鉴定能够调节Kranz解剖结构的基因。对这些基因的操作可以提供增强植物叶中Kranz样解剖结构的手段。
发明内容
本发明人已经证明植物中某些转录因子的功能丧失提供了增加以下任何一项或多项的手段:维管束鞘细胞数量、维管束鞘体积、维管束鞘面积、叶脉密度和/或侧脉的比例。这反过来可以在某些环境中导致光合能力增加。
因此,本文所述的发明至少部分地涉及以下编号/列出的下述实施方案1-43:
实施方案1:植物细胞,经修饰抑制或阻止该细胞中SEQ ID NO:1定义的基因或其直系同源基因(orthologue)的表达和/或该基因编码的蛋白质的活性。

OsDOT1直系同源基因组
技术人员应当能够容易地使用标准和非创造性方法在多种植物中鉴定OsDOT1直系同源基因组的基因及其相关互补DNA(cDNA)和蛋白质序列。如本领域技术人员所知,有许多公众可访问的在线工具可用,这些工具可用于使用输入参考序列(例如本文公开的OsDOT1直系同源基因组序列和/或诸如UniProt、GenBank等公众可获得的数据库上的那些序列)来鉴定OsDOT1直系同源基因组基因及其蛋白质。

当生成修饰的植物和植物细胞时,可以从OsDOT1直系同源基因组基因或其组分中去除EAR结构域,或将EAR结构域与OsDOT1直系同源基因组基因或其组分一起去除,使得修饰的植物和植物细胞(i)不再包含OsDOT1直系同源基因组基因和其包括的任何EAR结构域,或(ii)包含已被去除所有或至少一些EAR结构域的OsDOT1直系同源基因组基因或其组分。作为非限制性实例,根据本发明的实施方案,可以在生成以下任何一种的过程中从OsDOT1直系同源基因组基因和/或其编码的蛋白质中去除EAR结构域:修饰的禾本科植物(即禾本科/禾本科(Poaceae/Gramineae))或其他单子叶植物和植物细胞(例如水稻、小麦、玉米、大麦、燕麦、黑麦、黍、龙爪稷、画眉草、甘蔗和高粱)、修饰的真双子叶植物和植物细胞、修饰的凤梨科植物和植物细胞。
在某些实施方案中,修饰的植物和植物细胞可以另外包含能够促进生长素或其类似物(例如4-二氯苯氧乙酸(2,4-D)、1-萘乙酸(1-NAA)、吲哚-3-乙酸[IAA]、2,4-D、1-NAA)表达的重组构建体。已观察到,向本发明的修饰的植物和植物细胞中添加生长素可增强(例如叶组织)维管形成(例如叶组织)。在不受理论束缚的情况下,假设当植物和植物细胞中OsDOT1直系同源基因组基因的表达和/或其编码的蛋白质的活性受到抑制或阻止时,对增强维管形成的生长素的响应性会相应增加。因此,在修饰的植物和植物细胞中表达额外的生长素或其类似物可充当增加组织(例如叶)中维管形成程度的手段。经改造表达生长素或其类似物的修饰的植物和植物细胞在被修饰而抑制或阻止OsDOT1直系同源基因组基因的表达和/或其编码的蛋白质的活性之前,最初已包含含一个或多个乙烯响应元件结合因子相关两亲阻遏(EAR)结构域的OsDOT1直系同源基因组基因。在此类修饰的植物和植物细胞中,可以从OsDOT1直系同源基因组基因或其编码的蛋白质中去除经改造表达生长素或其类似物的修饰的植物和植物细胞中的EAR结构域。
优选的转化方法可能取决于要转化的植物。农杆菌载体通常用于转化双子叶植物,尤其是茄科和十字花科的成员。然而,农杆菌介导的单子叶植物物种(包括稻米和小麦)的转化已经为人所知一段时间,并且现在已经完全确立(参见,例如,国际专利公开WO 97/48814;也参见Hiei Y.等人(1994),Plant J.6(2):271-282和国际专利公开WO 92/06205)。用涂有转化DNA/构建体的颗粒进行的基因枪轰击和涂有转化DNA的硅纤维通常可用于核转化。最近,纳米颗粒介导的遗传材料向植物细胞(包括单子叶细胞)的直接递送已得到开发,并克服了与其他转化技术相关的许多缺点(如组织损伤、细胞毒性、细胞凋亡、坏死)——例如,参见Cunningham,F.J.et al(2018)Trends in Biotechnology 36(9)DOI:10.1016/j.tibtech.2018.03.009。
重组构建体可以促进感兴趣的序列在植物细胞中的瞬时表达。这可以导致重组序列瞬时表达有限时期(例如1、2、3、4、5、7、8、9或10天)。在宿主细胞中实现重组核酸瞬时表达的方法是本领域众所周知的。在一些实施方案中,瞬时表达的特征可以是,当宿主细胞复制时,重组核酸序列缺乏复制。在一些实施方案中,瞬时表达的特征可以是重组核酸序列不整合到宿主细胞的基因组中。
另外或可选地,重组构建体可以促进感兴趣的序列在植物细胞中的稳定表达。已稳定引入细胞中的重组核酸序列通常会在宿主细胞复制时复制。
如上文或下文所讨论的,本发明的任何方法都可以用于转化任何植物细胞。以这种方式,可以获得基因修饰的植物、植物细胞、植物组织、种子等。

实施例1:突变Osdot1等位基因
材料和方法
-CRISPR靶标设计
Golden Gate CRISPR载体用于靶向OsDOT1基因。使用表1列出的三个独立指导RNA获得功能丧失转基因系。使用在线指导RNA选择工具CRISPOR(Concordet和Haeussler,2018)设计指导RNA。靶序列sgRNA1和sgRNA3是从OsDOT1的第一个外显子设计的,而sgRNA4经设计命中终止密码子之后的基因组基因座。将指导RNA克隆到Golden Gate(Weber等人2011)Level1 gRNA表达盒中在OsU3启动子的控制下。将TGGC和AAAC突出端添加到互补寡核苷酸的5'末端。在玉米泛素启动子的控制下表达Cas9p基因(Ma等人等人,2015),选择组件含有由水稻肌动蛋白1启动子驱动的潮霉素抗性基因。在第一个CRISPR实验中,表达了单个指导RNA(sgRNA1),而第二个CRISPR实验中表达了所有三种指导RNA。

-植物转化

通过聚合酶链式反应(PCR)测试对潮霉素具有抗性的再生T0小植株,以验证是否存在选择基因HYG(正向引物:5’-CAACCAAGCTCTGATAGAGT-3’;反向引物:5’-GAAGAATCTCGTGCTTTCA-3’)。将转基因植物转移到土壤(John Innes Compost No.2),并检查指导RNA靶位点周围是否存在诱导突变。
-水稻发芽和生长条件
用CruiserMaxx(CM)杀真菌剂(50μl CruiserMaxx,1ml水)处理每系20粒种子。将种子干燥,放在培养皿中水饱和的纸巾上,并在16h/8h光周期、30℃白天/25℃夜间温度下发芽。发芽后,将幼苗转移到含有1/2MS培养基的Falcon管中。将两周龄幼苗转移到土壤(John Innes Compost No.2)并使其在上述相同条件下生长。
-外源性生长素处理
对于生长素处理,使灭菌种子在补充有0.1μM NAA的半浓度Murashige和Skoog培养基(1/2MS培养基)上发芽并生长。在DMSO中制备NAA原液(100μM)。将等量DMSO添加到对照板中。
-水稻叶样品的固定和包埋
对于所分析的每个T2植物,从完全展开的–第1旗叶的最宽部分切下跨越整个叶宽的叶段(2-3mm)。将叶段在室温下在3:1的乙醇:乙酸中固定30分钟,然后转移到70%乙醇中。将固定的叶切片转移到组织包埋盒中,然后在Tissue Tek Vacuum InfiltrationProcessor(VIP)中脱水和蜡浸润。然后将切片从它们的盒中取出,放入石蜡块中,并使其在4℃下凝固过夜。修整蜡块,并使用Leica RM2135旋转切片机获得10μm的横截面。将切片在37℃下干燥过夜在显微镜载玻片上。
-叶新鲜切片成像
为了分析外源生长素对突变植物的影响,穿过缺乏叶绿素的第三片叶中间的限制区域的中心,加上紧邻其上方和下方的区域,用羽毛刀片制作薄徒手切片。在UV照射下使切片成像。
-叶切片染色
在用番红O(在50%乙醇(EtOH)中1%)染色30分钟之前,将叶切片脱蜡并部分再水化。然后将载玻片用Fast Green(在95%EtOH中0.5%)染色1秒,脱水,排水,并使用DPX封固。
-成像和数据收集
用光学显微镜(Leica DMRB显微镜)观察叶切片,并以x20放大倍数成像。图像用于估计叶片宽、叶脉密度、总维管束鞘细胞数和每种叶脉类型(侧向、1级中脉(rank1intermediate)和2级中脉(rank 2intermediate))的量化。
-系统发育分析
使用Orthofinder软件(Emms and Kelly,2015)从Phytozome v12.1(https://phytozome.jgi.doe.gov/pz/portal.html)中检索了来自52个物种的379个ZmDOT1直系同源基因的蛋白质序列。从这个列表中,选择了代表一系列开花植物分类群的19个物种的子集,并选择了两个苔藓植物物种作为最早的趋异陆地植物的代表。使用MergeAlign(Collingridge and Kelly,2012),对来自21个物种的总计147条序列进行了比对。使用MEGA(Kumar等人,2018)对所得的比对结果进行修整,以仅包括EAR结构域和四个锌指结构域。估计了最佳拟合模型参数(JTTDCMut+I+G4),并使用最大似然法,由1000个自举复制品(Nguyen等人,2015),运行一致性系统发育树。使用ITOL(Interactive Tree of Life)(Letunic and Bork,2016)网络界面从该树中提取OsDOT1进化枝。
-Osdot1突变体的叶光合性状
植物生长条件
在美国华盛顿州普尔曼市华盛顿州立大学生物科学学院(School of BiologicalSciences of Washington State University,Pullman,WA(USA)),在当前环境CO2水平下,使植物在受控环境生长室中生长。所有植物均单独种植在4-L无排水盆中;土壤、灌溉和施肥同Giuliani等人(2013)。
每日光周期为14h,光以钟形型态供应10h,入射到植物冠层上的最大光合光子通量密度(PPFD)为每平方米每秒600mol光子。在暗期,空气温度设定在22℃;打开灯后,空气温度跟踪PPFD模式,最大为26℃,持续10h。空气相对湿度保持在约70%,对应于约1.6kPa的最大空气蒸汽压差(Vapor Pressure Deficit,VPD)。
叶生理分析
在华盛顿州普尔曼市(Pullman,WA),对4-5周龄的水稻进行了叶-大气CO2和H2O以及稳定的碳同位素交换进行了测量。测量装置由LI-6800设备(LI-COR Biosciences,NE,USA)组成,其作为开放系统运行,并与可调谐二极管激光吸收光谱仪耦合,该光谱仪可检测12CO2和13CO2同位素体(TDLAS型号TGA200A,Campbell Scientific,Inc.,Logan,UT,USA)。LI-6800设备配备了容纳6cm2叶表面积的圆形叶室(6800-01A)。
对于每个基因型的五株水稻,在同一茎上选择两片完全展开的叶(不包括冠层底部的前六片叶),并将中到远端叶片部分用于叶片光合分析(n=5)。在20mmol mol-1空气(2%O2)的大气O2摩尔分数和400mol mol-1空气的CO2(Ca)摩尔分数下进行测量;将PPFD设定为每平方米每秒1500μmol光子,叶片温度为30℃,将叶片与空气的VPD保持在1.2-1.3kPa。
使叶部分在叶室中适应约30min,并记录数据约30-40分钟。测定每单位(一侧)叶表面积的净CO2同化和蒸腾速率(分别为A,μmol CO2 m-2s-1和E,mmol m-2s-1)、细胞间CO2摩尔分数(Ci,μmol mol-1空气)以及气孔对水蒸气和CO2的扩散传导(分别为gs_H2O和gs_CO2;mol m-2s-1)。基于对叶-大气CO2和13CO2交换数据的分析,根据Evans and von Caemmerer,2013,估算了叶肉对CO2的扩散传导(gm,mol CO2 m-2s-1)。计算Ci/Ca、A/E、A/gs_H2O和gm/gs_CO2的比值。
为了计算每个基因型的单位面积叶质量(leaf mass per area,LMA),从用于测量的叶片部分获取已知表面积的叶片样品(n=4)。将组织样品在55℃的通风烘箱中干燥至恒重,然后计算单位面积叶质量(LMA,g m-2)。
结果
-Osdot1敲除等位基因
在Kitaake水稻背景下,使用CRISPR生成编码推断的锌指蛋白(C2H2家族,IIIA型,A1d亚类)的水稻基因OsDOT1即LOC_Os09g13680的两个隐性敲除等位基因(图1)。在第一个等位基因(m1)中,2bp的插入导致过早的终止密码子和缺少整个C2H2锌指结构域的截短蛋白质。第二个等位基因(m2)的特征是5bp缺失导致阅读框发生移码和蛋白质发生改变。两个等位基因均分离自相同的异等位基因T0系。
从第二个CRISPR实验中分离出四个新的携带等位基因m3和m4的独立敲除系(图1)。从4个独立的转化事件中反复分离m3等位基因(图2)。两个CRISPR实验所用的短指导RNA(sgRNA)如图1A所示。与仅使用sgRNA1的第一个实验相比,新的CRISPR构建体使用了所有三种sgRNA,旨在在EAR结构域周围的位置(图1B)生成一系列影响DOT1基因的突变,包括大的基因组缺失。图1C总结了两个实验中获得的四种不同的等位基因。除了保留完整EAR结构域的等位基因m1(截短)外,引入的突变导致EAR结构域发生改变或缺失。
-Osdot1突变体的叶脉形态
与野生型相比,携带等位基因m1和m2的纯合状态幼苗的特点是,叶脉密度更高,侧脉的比例增加(图3A-C)。更高数量的侧脉有助于更大的维管束鞘细胞与叶肉细胞的比例(图4)。有趣的是,突变系还发育了一些通常在水稻中未发现的2级*中脉(图3D)。
虽然没有详细地进行表型分析,但携带等位基因m3和m4的系与野生型相比也始终显示出较高数量的侧脉(图1D)。具体结果总结如下:
·Osdot1突变体中叶宽不受影响
·突变等位基因可导致叶脉密度增加
·突变背景中存在数量增加的侧脉
·在突变植物的叶子中发现明显更多的维管束鞘细胞(与叶肉接触)
·在Osdot1背景中发育出新型叶脉,即2级中脉(在C4而非C3禾本科植物中发现)。
-Osdot1突变植物生长
m1和m2等位基因的纯合突变植物与T2代从幼苗期(图5A)到成熟(图5B)的植物高度表型降低有关。然而,由m2等位基因回交到野生型Kitaake背景产生的纯合F2后代的植物高度表现出植物高度恢复(图5C-D)。
从第二个CRISPR实验中分离出的携带等位基因m3和m4的四个独立敲除系显示出预期的叶脉式样表型(图1),但未表现出植物高度降低(图6)。此外,m2和m3突变植物的行为在代谢方式上似乎类似于野生型植物,如叶净CO2同化和蒸腾速率所示(参见表2和表3,图7)。
表2显示了净光合速率(A)、蒸腾速率(E)、气孔对水蒸气(gs_H2O)和CO2(gs_CO2)的扩散传导以及叶肉对CO2的扩散传导(gm)。Ci是细胞间CO2摩尔分数。值是平均值±SE(n=5)。表3显示了WT与突变植物的单位面积叶质量(LMA)。值是平均SE(n=4)。F3-10.2和F3-9.3系起源于等位基因m2回交到野生型Kitaake背景中,如图3所示。Osdot1-m3(697-1.1D-1)系是T1系17697_1.1D姐妹系至17697_1.1A和17697_1.1B的后代,如图4所示。

综上所述,这些结果表明,Osdot1突变体中没有叶脉式样变化引起的生长缺陷或代谢缺陷。
-Osdot1突变体对生长素的响应
进行了实验以测试外源生长素对功能丧失Osdot1突变体,特别是Osdot1-m2表型的影响。
将种子铺在含有0.1μM NAA的1/2MS培养基上,在生长室中生长7天,然后拍照。没有观察到野生型幼苗和突变型幼苗在嫩枝高度、根结构等方面的总体形态差异(图11)。
然而,与野生型相比,突变植物在第3片叶的中间显示出受限区域。从该区域以及紧邻其上方和下方的区域制备徒手切片。
在Osdot1-m2背景而非野生型中,生长素浓度的增加触发了维管组织和泡状细胞的增殖。在位于第3片叶叶片中间并且跨越整个叶宽的狭窄区域中观察到在多个纯合幼苗上观察到的效果(图12)。
实施例2:用于抑制OsDOT1表达的miRNA构建体
-人工miRNA(amiRNA)
使用WMD中的寡核苷酸设计器(Ossowski等人,2008)设计人工微RNA构建体。将BsaI位点和Golden Gate 4bp特异性突出端添加到pNW55_osaMIR528茎环上已经存在的BamHI和KpnI位点的侧翼,随后允许在Golden Gate系统中克隆人工微RNA。
设计以下三种微RNA,以靶向LOC_Os09g13680的第一个外显子:

预测:
根据(Warthmann等人,2008)描述的方法,使用骨架载体pNW55的Golden Gate兼容版本,克隆人工微RNA构建体并在水稻中使用。该技术使用水稻内源性miRNA机制在植物中从整合的转基因中生成特定的21mer小沉默RNA(sRNA)。预计会在T0代中观察到OsDOT1基因的沉默和随后的表型变化。为了使成功机会最大化,克隆和转化三种不同的amiRNA,以概括在基因编辑系中观察到的表型。
amiRNA前体在水稻中得到有效加工,并且至少对于一些建议的amiRNA而言,预计在具有高水平转基因表达的T0系中靶转录物的丰度会大大降低。预计水平非常低的OsDOT1表达会将正常脉络式样转向Osdot1突变体表型。
实施例3:具有完整和改变的EAR结构域的植物的脉络式样
如以上实施例所述,在携带具有完整EAR结构域的m1等位基因的植物与携带具有改变的EAR结构域的等位基因m2、m3和m4的植物之间,没有观察到脉络式样的明显差异。
在不受限理论限制的情况下,发明人假设,单子叶植物中充分保守的EAR结构域(uniprot数据显示,保守的MLLLSLWPPG结构域-预测的EAR结构域以粗体突出显示)对于DOT1的功能准确性可能是必不可少的,并且缺乏EAR结构域的蛋白质可能缺乏正常的调节反馈。
为了检验该假设,本发明人已尝试表达OsDOT1的在其内源性表达结构域中缺乏EAR结构域的版本。
在经设计补充突变表型的实验中,ATG上游2952bp片段(包括5'UTR)(图9A)被证明不足以驱动OsDOT1 cDNA序列的表达(图8B)。图9A显示了启动子序列,其经修饰与GoldenGate克隆系统相容(通过在每种情况下引入1bp变化来“驯化”4个BpiI和BsaI限制酶位点)。
为了检测其他潜在的调节序列,使用Vista Plot软件将OsDOT1基因座与来自玉蜀黍、狗尾草和粗秆雀稗的相应区域进行比对。比对揭示了含有潜在的调节元件的高度保守的3'UTR区域(图10)。然而,将保守的3'UTR区域添加到互补构建体中不足以驱动从图9A所示OsDOT1启动子的基因表达。
植物内含子通常参与转录因子的募集,导致发育基因的抑制或激活,染色质标签H3K27me和H3K4me存在于OsDOT1内含子中。
预测:
本发明人会(在未来)进行额外的补充尝试,以在基因组克隆背景下测试a)添加存在于DOT1基因中的单个内含子的效果,和b)添加内含子加上更大的(约5kb)上游调节区的效果。

实施例4:生成狗尾草(ME034V)CRISPR系
材料和方法
CRISPR靶标设计
为了生成SvDOT1突变等位基因,使用CRISPOR设计了两条靶向该基因的第一个外显子的短指导RNA(表2)。使用针对水稻描述的GoldenGate strategy策略,将从OsU启动子表达的两个指导RNA组装在单个构建体C402006中。

植物转化
使用Van Eck等人,2017描述的农杆菌介导的愈伤组织转化方法获得转基因狗尾草ME034V植物。将具有健康根的再生T0幼苗转移到土壤中,并使其在温室中在16h/8h(白天/夜间)光周期和28℃/22℃(白天/夜晚)的温度下生长。
使用靶向选择基因HYG的正向引物:5’-CAACCAAGCTCTGATAGAGT-3’(SEQ ID NO:23)和反向引物:5’-GAAGAATCTCGTGCTTTCA-3’(SEQ ID NO:24)对恢复的幼苗进行基因分型,以确定是否存在转基因,并使用商业Sanger测序检查编辑。
种植狗尾草
使非休眠种子在置于培养箱中的密封培养皿中的湿纸巾上发芽,同时30℃光照16小时,24℃黑暗8小时。当幼苗大到足以处理时,将它们转移到土壤中,并使其在光周期为16h/8h(白天/夜间),温度为28℃/22℃(白天/夜间)的温室条件下生长。
基因分型
使用Kasajima等人,2004开发的一步提取方法分离适合PCR扩增的DNA。用引物SvDOT1_sg65-F 5’-CACTTGTTTCTCCCCTCCCT-3’(SEQ ID NO:25)和SvDOT1_sg153-R 5’-TGTAGTGACTCTGGTGGTGG-3’(SEQ ID NO:26)获得375bp扩增子,并通过Sanger测序分析其最终突变。
表型分析
(i)水稻叶样品的固定和包埋
在发芽后5天收获第二片新叶的尖端(4-5mm),并在室温下在3:1的乙醇:乙酸中固定30分钟,然后转移到70%乙醇中。将固定的叶切片转移到组织包埋盒中,然后在TissueTek Vacuum Infiltration Processor(VIP)中脱水和蜡浸润。然后将切片置于石蜡块中,设定在4摄氏度,使用Leica RM2135旋转切片机进行修整和切片。将10μm横截面干燥到显微镜载玻片上。
(ii)叶切片染色
在用番红O(50%EtOH中1%)染色30分钟并用Fast Green(95%EtOH中0.5%)染色1秒之前,对叶切片进行脱蜡和部分再水化,然后脱水并使用DPX封固。
(iii)成像和数据收集
用光学显微镜(Leica DMRB显微镜)观察叶切片,并以x20放大倍数成像。图像用于估算叶宽、叶脉密度、总维管束鞘细胞数和每种叶脉类型(侧向、1级中脉和2级中脉)的量化。
结果
Svdot1敲除等位基因
两个独立的指导RNA用于靶向狗尾草DOT1基因的位于保守EAR结构域两侧的第一个外显子(图14A)。使用下面概述的Golden Gate构建体成功转化了狗尾草ME034V:

同时表达两个指导RNA。在两个转化实验中,从11个独立的再生愈伤组织中分离出总共11个基因分型为潮霉素基因存在阳性的T0系。
在第一个转化实验中鉴定的第一个突变等位基因(m1)在sgRNA153(表4)处具有1bp插入,导致移码并导致从氨基酸54开始发生部分改变的蛋白质,该蛋白质保留了完整的EAR结构域,但缺少整个C2H2锌指结构域(如下面的蛋白质比对所示):
野生型(SvDOT1)和突变型(Svdot1-m1)蛋白的比对显示了1bp插入引入的移码变化。
在C402006_2.2系的分离T1后代中鉴定了m1等位基因的纯合系和杂合系。
Svdot1突变体的叶脉形态
初步结果表明,与杂合的幼苗同胞相比,等位基因m1纯合的T1 5日龄幼苗可能会产生额外的侧脉。然而,必须评估完全展开的叶的形态,以充分验证突变表型。下图中的两个切片都是在距尖端相等的距离(4-5mm)处拍摄的(整个叶片在2cm以下)。

(i)SEQ ID NO:3定义的氨基酸序列;或者
(iii)与SEQ ID NO:3定义的氨基酸序列具有至少70%、75%、80%、85%、87%、89%、90%、91%、92%、93%、94%、95%、96%、97%、98%,99%序列同一性的氨基酸序列。
13.根据权利要求1-12中任一项所述的植物细胞,其中所述基因和/或蛋白质包含一个或多个乙烯响应元件结合因子相关两亲阻遏(EAR)结构域,任选地,其中所述一个或多个EAR结构域包含LxLxL(例如LLLSL)、DLNxxP、或LxLxL和DLNxxP的重叠定义的基序序列。
14.根据权利要求1-13中任一项所述的植物细胞,其中通过缺失所述基因和/或蛋白质中一个或多个所述EAR结构域的全部或一部分,或拮抗剂与所述一个或多个EAR结构域的结合抑制或阻止所述基因的表达和/或所述蛋白质的活性。

18.根据权利要求13-17中任一项所述的植物细胞,其中所述植物细胞经基因修饰以表达生长素或其类似物(例如4-二氯苯氧乙酸(2,4-D)、1-萘乙酸(1-NAA))、吲哚-3-乙酸[IAA]、2,4-D、1-NAA),任选地包含编码所述生长素或其类似物的表达载体。
19.根据权利要求1-18中任一项所述的植物细胞,其中所述植物细胞是单子叶植物细胞。
20.用于提供权利要求1-19中任一项所述植物细胞的方法,所述方法包括:
获得包含一条或多条序列的载体,所述序列能够抑制或阻止所述植物细胞内SEQ IDNO:1定义的基因或其直系同源基因的表达,和/或抑制或阻止所述基因编码的蛋白质的活性;
使用所述载体对植物细胞群进行转化程序,从而提供由所述载体转化的植物细胞亚群;和
基于指示所述转化的选择标记的表达,从所述群中选择所述植物细胞亚群的成员,从而提供所述植物细胞。
21.根据权利要求20所述的方法,其中所述一条或多条序列编码规则间隔成簇短回文重复序列(CRISPR)指导RNA和Cas9核酸酶,其中所述指导RNA对所述基因具有特异性,并且包含对所述Cas9核酸酶具有特异性的原间隔序列邻近基序(PAM)。
22.根据权利要求20所述的方法,其中所述一条或多条序列包含能够与所述植物细胞的基因同源重组从而去除所述基因的全部或一部分并由此使所述基因无功能的序列。
23.根据权利要求20所述的方法,其中所述一条或多条序列编码所述蛋白质的表达拮抗剂或所述蛋白质的活性拮抗剂。
24.根据权利要求23所述的方法,其中所述蛋白质的表达拮抗剂是抑制性RNA分子。
25.根据权利要求23所述的方法,其中所述蛋白质的活性拮抗剂是能够与所述蛋白质结合从而抑制或阻止所述蛋白质活性的蛋白质。
26.根据权利要求20-25中任一项所述的方法,其中所述基因和/或蛋白质包含一个或多个EAR结构域,并且所述抑制或阻止包括:从所述基因和/或蛋白质中去除每个所述EAR结构域的全部或一部分,或拮抗剂与每个所述EAR结构域结合。
27.根据权利要求26所述的方法,其中所述植物细胞是:
(i)禾本科(禾本科植物)、亚麻科、大戟科或凤梨科;科成员;
(ii)以下中的任何一种:水稻、小麦、玉米、大麦、燕麦、黑麦、黍、龙爪稷、画眉草、甘蔗或高粱;细胞;
