我们使用基因组和蛋白质组学方法来鉴定许多参与腺相关病毒(AAV)生产和/或组装的宿主蛋白。如本文所述,可以修饰一种或多种此类蛋白质,或编码一种或多种此类蛋白质的核酸,以增加细胞中AAV的生产和/或组装。类似地,可将一种或多种此类蛋白质或编码一种或多种此类蛋白质的核酸包括在无细胞系统中以增加AAV的生产和/或组装。本文所述的方法可以用于最大化病毒载体的生产滴度,以用于在临床或实验室应用中使用,包括在基因治疗领域中使用。
如本文所述,用于改善腺相关病毒(AAV)在细胞中组装的方法通常包括增加细胞中Hsc/Hsp70或其辅因子、液泡特异性H+ATP酶和/或细胞周期蛋白依赖性激酶2的表达或活性。一旦已经如此修饰细胞,可以用AAV载体感染经修饰的细胞,随后培养并收集组装的AAV。

增加蛋白质表达或活性的方法是已知的。例如,编码蛋白质的核酸可以在宿主细胞中过表达。用于过表达核酸的核酸构建体是本领域已知的并且是市售的。还将理解,可以使用化学化合物来刺激蛋白质的表达或活性,并且筛选表现出这种活性的化合物的方法是本领域已知的。

实施例
实施例1——筛选与最佳AAV组装相关的因子
简而言之,进行了两种不同的筛选方法来鉴定HEK293细胞中在AAV组装和/或DNA包装中起作用的因子。结合的这两种特性构成了制备,并且对这些因子中的一个或多个的调控可以提高AAV的制备产率。这两种筛选方法设计如下。
共免疫沉淀和质谱法
对已知参与组装的各种病毒蛋白进行蛋白质加标签,并在HEK293转染后进行共免疫沉淀。通过质谱法分析在复合物中拉下的蛋白质。根据这些蛋白质与各种病毒组分的共免疫沉淀、它们的生物学以及它们作为背景的非似然性(例如,基于对照和对照质谱法数据集)报告了最值得信赖的命中(hits)。该方法主要筛选参与颗粒组装的某些方面(例如,蛋白质颗粒的集合)的蛋白质以及与这些组装蛋白质相关的细胞辅因子。
样品制备
如先前所述(Maurer et al.,2019,J.Virol.,93:93(7):doi:10.1128/JVI.02013-18),在清洗步骤中省略封闭步骤和清洗剂(因为这些试剂与LC-MS/MS和下游分析不兼容)制备样品。
肽消化
免疫沉淀后,将与珠结合的蛋白质在50uL 50mM Tris中-80℃下冷冻。解冻样品并添加尿素、二硫苏糖醇(DTT,Thermo Scientific,20291)、胰蛋白酶(Promega,V511X)和Tris的溶液,使得对于20个样品中的每个,将珠悬浮在80uL 2M尿素,50mM Tris HCL(pH8)、5ug/mL胰蛋白酶和5mM DTT中。在25℃在摇动下将样品温育1小时。将上清液转移到新管中,并用60uL 5.33M尿素、50mM Tris HCL溶液将珠清洗两次,并将清洗缓冲液与每个样品的上清液混合。将溶液以5000rcf离心2分钟,然后转移到新管中。在25℃下用4mM DTT将蛋白质还原30分钟,然后在黑暗中在25℃下用10mM碘乙酰胺(Sigma,A3221)烷基化45分钟。然后,向每个样品中添加0.5μg胰蛋白酶,并将样品在25℃下摇动消化过夜。用1%甲酸(FA;Fluka,56302)淬灭消化物。使用含有2个Empore C18冲头(punches)(3M,2315)的Stage tip对样品进行脱盐。所有旋转均以1,500rcf进行2分钟。用1x50uL 50%乙腈(ACN)/0.1%FA和2x50uL 0.1%FA对Stage tip进行条件化。然后将样品加载到Stage tip并旋转通过。之后,用2x50uL 0.1%FA清洗样品,并用1x50uL50%ACN/0.1%FA从Stage tip洗脱并干燥。

对于TMT标记,将每个样品在100uL 50mM HEPES中重建。然后将41uL100%ACN中的0.8mg TMT10等压质量标签(Isobaric Mass Tag)(Thermo Fisher)添加到每个样品中。在25℃下标记样品1小时。检查标记效率以确保正确和完整的标记。此外,对样品的每个TMT10-plex进行混合控制,以确保所有样品1:1混合。在25℃下用8uL 5%羟胺淬灭标记反应15分钟。然后,将每个相应的10-plex的样品按量混合在一起,以提供所有样品之间的1:1比例,然后干燥。将每个10-plex样品在1mL 0.1%FA中重新悬浮,并使用Sep-Pak C18柱(Waters,100mg WAT023590)脱盐。用1x1mL 100%ACN、1x1mL 50%ACN/0.1%FA和4x1mL0.1%三氟乙酸(TFA)对柱进行条件化。将每个样品加载到柱上并用3x1mL 0.1%TFA和1x1mL 1%FA清洗。用2x0.6mL 50%ACN/0.1%FA将肽从柱洗脱下来并干燥。
将样品在200uL的3%ACN/0.1%FA中重建。取出每个样品的一半并干燥以使用HPLC-HCD-MS/MS进行分析。将另一半干燥并在250uL 0.5%乙酸(AcOH)中重新悬浮以使用强阳离子交换进行分级。使用底部有3个SCX冲头(3M,2251)和顶部有2个C18冲头的Stagetip对样品进行分级。所有旋转均以3,500rcf进行2分钟。用1x100uL甲醇(MeOH)、1x100uL80%ACN/0.5%AcOH、1x100uL 0.5%AcOH、1x100uL 20%ACN/0.5%AcOH/500mM NH4AcO和1x0.5%AcOH对Stage tip进行条件化。加载样品并旋转通过。用2x100uL0.5%AcOH清洗Stage tip。用1x100uL 80%ACN/0.5%AcOH将肽从C18反式洗脱到SCX冲头中。然后用1x50uL 20%ACN/50mM NH4AcO(pH5.15)、1x50uL 20%ACN/50mM NH4HCO3(pH8.25)和1x50uL 20%ACN/0.1%NH4AcO(pH 10.3)将肽从Stage tip洗脱成3个级份。然后每个洗脱级份用200uL 0.5%AcOH稀释并使用2冲头C18 Stage tip脱盐。用1x100uL MeOH、1x100uL80%ACN/0.5%AcOH、2x100uL 0.5%AcOH对Stage tip进行条件化。加载样品并旋转通过。然后,用2x100uL 0.5%AcOH清洗Stage tip。用60uL 80%ACN/0.5%AcOH将样品从Stagetip洗脱下来。将每个级份干燥并重新悬浮在9uL 3%ACN/0.1%FA中用于LC-MS-MS分析。也将未分级的一半样品重新悬浮在9uL 3%ACN/0.1%FA中用于LC-MS-MS分析。
LC-MS/MS和光谱分析
所有样品均使用具有Orbitrap Fusion Lumos质谱仪和Easy-nLC1200系统的纳流HPLC-HCD-MS/MS进行分析。将4uL的每个样品以500nl/min的流速注入到自装填有1.9um C-18珠的Picofrit柱上,所述Picofrit柱加热至50℃。如先前所述(Mertinsetal.,2016,Nature,534:55-62)使用LC-MS/MS梯度和流速。获得光谱110分钟。MS1扫描以60k分辨率以扫描范围350-1800m/z和最大注射时间50ms获得。用38%的碰撞能量破碎离子。MS2扫描在0.7的分离窗口中以50k的分辨率以最大注射时间105ms获得。
使用附加了病毒蛋白的Uniprot Human数据库通过Spectrum Mill(Agilent)搜索数据。搜索了半胱氨酸的氨基甲酰甲基化(carbamidomethylation)的固定修饰和N端蛋白质乙酰化、甲硫氨酸氧化和TMT 10plex标记物的可变修饰。酶特异性设置为LysC/胰蛋白酶,并且最多使用三个缺少的切割进行搜索。最大先驱离子电荷状态设置为6。先驱离子和产物离子质量公差(mass tolerance)设置为20ppm。肽和蛋白质的错误发现率(falsediscovery rate)计算为小于1%。从下游分析中排除所有仅用一种肽谱匹配鉴定的非人类蛋白质和人类蛋白质。缓和T检验(moderated T-test)(参见万维网上的software.broadinstitute.org/cancer/software/genepattern/)用于确定每个单独实验中统计学上富集的蛋白质。在校正多重比较(Benjamini-Hochberg规程)后,认为任何具有小于0.05的校正p值的蛋白质都是统计学上富集的。通过从每个富集蛋白质值中减去诱饵的log2倍数富集值,将富集的蛋白质相对于每个单独实验中的诱饵蛋白质的量标准化。使用万维网上的software.broadinstitute.org/morpheus/对数据进行分组以可视化四种实验条件间的平均相对富集。
CRISPR/Cas9的使用
在HEK293细胞中产生AAV,所述HEK293表达CRISPR/Cas9并且已经用含有针对所有已知人基因的gRNA的gRNA文库转染。使用仅检测组装的衣壳蛋白(即,不检测单体)的抗AAV抗体通过FACS分选选择AAV生产细胞。在所选细胞中富集的gRNA表明,在敲除时,gRNA靶标改善AAV的生产。基于以下项,报告统计上最显著的命中:(a)富集相对于对照的显著性,(b)证明这种作用的相同基因的gRNA数量(这些文库是冗余的,因为它们通常每个靶基因具有6个gRNA),和(c)可能与AAV组装/包装有关的基因/蛋白质命中的生物学。这种方法询问组装和包装(例如,将病毒DNA加载到预先形成的颗粒中)两者。
图1是CRISPR筛选管线的示意图。用Brunello文库以<1的MOI转导HEK293细胞,Brunello文库是慢病毒Cas9+sgRNA文库,平均有4个靶向每个蛋白质编码基因的向导物。通过抗生素选择去除未转导的细胞,培养并扩增所得敲除细胞文库。用腺病毒辅助物(dF6)和rep2-cap8 AAV生产质粒转染细胞。在三个时间点(12小时、18小时和24小时)中的每个收集约8亿个细胞。轻轻固定细胞并透化(以允许衣壳抗体到达细胞核),然后用识别仅存在于组装衣壳中的构象表位的ADK8单克隆抗体染色,然后添加荧光二抗。对染色的细胞进行FACS分选以将生产性细胞(POS,包含衣壳)与非生产性细胞(NEG)分离。然后提取基因组DNA,并对整合的向导序列进行PCR扩增和Illumina测序。
下一代测序数据分析
通过MAGeCK软件包,版本0.5.7确定差异富集的sgRNA(Li et al.,2014,GenomeBiology,15:554)。简而言之,对sgRNA进行测序、定位和量化(Sanson et al.,2018,Nat.Commun.,9:5416),然后根据公式相对于每百万的读取标准化:每个sgRNA的读取/每个条件的总读取*106。为了控制分选对sgRNA丰度的影响,将来自阳性细胞的sgRNA丰度与来自相同分类的阴性细胞的丰度进行比较。然后通过如MAGeCK中实施的稳健排序聚合(Robust Ranking Aggregation)(RRA)确定sgRNA在基因水平上的差异富集。
NGS分析的可视化
关于sgRNA差异富集的统计分析结果通过如Python中实施的Matplotlib可视化库(Hunter,2007,Comp.Science&Eng.,9:90-95)进行可视化。为了可视化基因之间的关系,将基因归类为列于表1的基因本体术语(Ashburner et al.,2000,Nat.Genet.,25:25-29;TheGene Ontology C.,2017,Nuc.Acids Res.,45:D331-8;Carbon et al.,2009,Bioinform.,25:288-9)。与上述基因本体术语相关的所有人类基因列表均通过Amigo2.5.2访问并于2018年9月13日下载。
然后,将前1000个基因(按富集显著性排序)根据其多重测试未校正p值沿y轴绘制为点,并沿x轴随机分散在其类别内。图中点的大小根据公式5xNe3变化,其中N是通过上游分析确定为差异富集的sgRNA数目。

实施例2——从全基因组筛选中鉴定组装和限制因子
以创建将最大化生产载体的细胞数量、每个细胞产生的载体数量或两者的细胞系或培养条件为最终目标,从代表全基因组扰动的细胞合并文库中选择生产性细胞。选择CRISPR敲除Brunello文库(Doench et al.,2016,Nat.Biotechnol.,34:184-91)进行初步筛选,意图是用CRISPRa文库重复筛选。虽然AAV2是研究最多的血清型,但在其他独特的表型之中,它是唯一证明严格核仁组装的血清型。选择AAV8以最大化新发现的机会,但此外,AAV8在系统发育上更接近于较大量的天然变体,这增加了这些发现将广泛适用于产生许多血清型的可能性。实验工作流程在图1中绘成图,因此,向导序列充当与生产性细胞相关的基因敲除的读出。
实际上,在转染后早于12小时未观察到用衣壳特异性抗体染色阳性的细胞。在12h时间点,不到1%的群体染色呈衣壳阳性。与未分类的群体相比,在12h阳性群体中没有发现基因在统计学上富集。18h和24h样品染色分别为6.25%和6.29%阳性,并且在这些样品中富集或耗尽的向导序列的分析呈现在图2和图3中。
通过与阴性群体相比转染后18h(图2)和24h(图3)阳性分类群体中富集或耗尽的显著性排序的前1000个基因,根据其多重检验未校正p值沿y轴绘制为点,并沿x轴随机分散在其基因本体类别(颜色编码并绘图下方列出)内。图中点的大小根据公式5xNe3变化,其中N是通过上游分析确定为差异富集的sgRNA的数目。
存在有仅对一个时间点(18h或24h)独特的数个统计学上显著的向导物,但一组9个统计学上显著的向导物在两个集中重叠(图2和3中为加粗字体)。两个基因ATF7IP和SETDB1在这两个样品中都表明特别高的显著性。
为了进一步检查基因,由于HEK293细胞易于转染,以及相对于在遗传扰动的情况下产生稳定细胞系,siRNA的时间、劳动力和成本优势,选择siRNA敲低。选择了在18h和24h样品中都富集的9个高排序基因的子集,因为它们在两个样品中的前65个命中中的出现表明功能验证的可能性更高(图2和3中的粗体)。
在准备siRNA转染时,检查了除PEI和无血清DMEM以外的转染试剂和培养基对载体生产的影响。与PEI和DMEM平行并且以所有排列测试Lipofectamine和OptiMEM(已知具有高转染效率并通常用于小核酸的转染)(图4)。转染前,在6孔板中的DMEM+10%FBS中培养细胞至90%汇合。使用AAV2/2或AAV2/8rep/cap质粒或空质粒(NEG),在每个条件下使用相同的质粒量,如x轴上所示。
在所有条件间(x轴、PEI Max和Lipofectamine),μg转染试剂:μgDNA的比例维持于1.375:1。在100μL无血清DMEM(深色条)或100μLOptiMEM(浅色条)中制备转染混合物。温育后,通过两种方法之一将转染混合物添加到细胞中:(a)从孔中吸出培养基,将1.9mL合适的培养基添加到转染混合物中,混合并添加到孔中(实心条),或(b)从孔中吸出培养基并替换为1.9mL合适的培养基,然后将转染混合物逐滴添加到每个孔中的培养基顶部(带图案的条)。NEG条件用混合方法使用PEI Max。48小时后收获粗载体制备物,并通过qPCR定量DRP。确定样品之一为受污染的(用星号表示)。
尽管在Lipofectamine的情况下初始转染效率优越得多,如通过GFP阳性细胞的数目和强度可视化评估,但使用Lipofectamine时AAV2和AAV8载体滴度显著更低——在数种情况下低100倍或更多。PEI优选用于载体生产,因为它的成本显著更低,但本文所描述的发现表明基于Lipofectamine的转染对生产具有抑制作用。考虑到这些负面影响,尽管转染效率较低,PEI用于siRNA实验。
在用载体生产质粒转染前24小时转染靶向重叠顶部基因子集的siRNA,以允许敲低在生产开始前起作用。然后将生产质粒和siRNA一起转染,在第二次转染后48小时收获粗制备物(preps)并滴定(图5)。简而言之,使用滴注法将靶向x轴上列出的基因的SmartPOOLsiRNA与DMEM+5%FBS一起转染到HEK293细胞中。24小时后,再次用siRNA转染细胞,添加辅助物、rep-cap和ITR.cmv.EGFP.T2A.luciferase.ITR质粒。48小时后收获粗载体制备物。
通过qPCR定量DRP并以两种方式报告:作为使用不靶向人基因组中任何序列的siRNA的平行转染的百分比(图5A),以及作为平行模拟转染的百分比(图5B)。作为对照,一个平行孔用非靶向性siRNA转染以控制siRNA预转染和共转染的影响,并且一个孔未转染任何siRNA(即仅生产质粒)。
将AAV2和AAV8粗制备物的滴度以非靶向性siRNA对照滴度的百分比报告(图5A),在敲低任何感兴趣的基因的情况下没有看到载体滴度的明显增加。然而,当以无siRNA对照的百分比报告时(图5B),AAV2而非AAV8显示滴度的显著增加,在CNOT6敲低的情况下多达6.5倍。也许最令人感兴趣的观察是,甚至非靶向性siRNA引起载体滴度的小幅增加,这表明RNAi途径的激活以某种方式增强了生产。
实施例3——组装背景中的病毒-宿主蛋白质-蛋白质相互作用
为了获得对组装过程和直接涉及的机械的机械学理解,鉴定出宿主因子,所述宿主因子在其组装成二十面体之前和期间与AAP和衣壳单体物理相互作用。先前已经显示,由带HA标签的VP1作为诱饵对VP-VP-AAP复合物的免疫沉淀不沉淀完全组装的衣壳(Maureret al.,2018,Cell Resp.,23:1817-30)。此外,认为AAP不是组装衣壳的一部分,但如果是,它可能在内部,因此将会难以接近用于共沉淀的抗体。因此,推断由FLAG-AAP或HA-VP1共沉淀的蛋白质代表发生在衣壳组装之前或期间的相互作用。为了最大化潜在的机械理解,下拉设计用于探测许多不同的相互作用(图6)。
简而言之,用指示的表达构建体转染HEK293细胞图6A。制备细胞裂解物并通过BCA测量总蛋白,然后相应地稀释以平衡样品间的总蛋白浓度。方框表示用于抗HA(VP诱饵)下拉(图6B)和抗FLAG(AAP诱饵)下拉(图6C)的裂解物。将来自两次重复实验(在泳道上方表示为“A”和“B”)的每个输入裂解物的2%(如图6A中编号)进行电泳并用SYPRO Ruby染色以显示总蛋白(图6B)或通过Western印迹询问VP和AAP(图6C)。然后对等体积的裂解物进行免疫沉淀(在图6A中描述)。在每个泳道中加载等体积的洗脱物并进行电泳,并通过SYPRO Ruby染色以显示总蛋白(图6D和6F)或通过Western印迹询问VP和AAP(图6E和6G)。
这些实验允许询问结合VP单体的细胞蛋白(样品2)、结合AAP的细胞蛋白(样品6)和结合VP-AAP复合物或VP寡聚体的细胞蛋白(样品3)。此外,这些实验允许检查VP相互作用配偶物在AAP存在或不存在时如何变化,反之亦然(将样品2或6与样品3进行比较)。
AAP的N端三分之一(AAPN)包含疏水区和保守核心,并且已经显示其对AAP与VP一起发挥作用至关重要(Maurer et al.,2018,见上文;Tse et al.,2018,J.Virol.,92(14):doi:10.,1128/JVI.00393-18),并且AAP的C端部分(AAPC)含有核仁和核定位信号(Earleyet al.,2015,J.Virol.,89:3038-48)。因此,我们推测,负责AAP核转位的细胞蛋白和(通过扩展)VP结合AAPC,而AAPN主要负责直接结合VP。为了测试这点,带FLAG标签的截短形式的AAP(AAPN和AAPC)包括于转染和下拉中(图6,分别为样品4和5)。使用HA-VP1或FLAG-AAP作为诱饵,在两个方向上进行共免疫沉淀,并在对照样品中表达未加标签形式的VP和AAP,在所述对照样品上进行抗HA和抗FLAG下拉以评估非特异性结合蛋白(样品1和7),其将作为背景从其他样品中减去。
在这些实验中使用了AAV8的VP1,因为AAV8用于CRISPR筛选并允许比较这两种方法中的潜在命中(例如,比较两种不同的血清型会是不合适的)。使用AAP2,因为它稳健地反式互补AAV8生产(Maurer et al.,2018,见上文;Earley et al,2017,J.Virol.,91(3):doi:10.1128/JVI.01980-16;Grosse et al.,2017,J.Virol.,91(20):doi:10.1128/JVI.01198-17;Sonntag et al.,2011,J.Virol.,85:12686-97)并且由于迄今为止尚未从任何血清型中鉴定出AAP的细胞结合配偶体,因此对AAP2进行了最深入的详细研究,并将更好地告知有关AAP与细胞蛋白质相互作用的结论和假设。
进行了每次转染和免疫沉淀的生物学一式两份重复(图6),并且可以在下拉之间观察到差异条带显现(图6D和6F),表明在每种条件下存在独特的细胞蛋白质。对洗脱进行LC-MS/MS,并且相对于诱饵蛋白质标准化的、在每个条件下统计学上显著富集的蛋白质总结在图7A(针对HA-VP1拉下,因此显示VP1的结合配偶体的蛋白质)和图7B(针对FLAG-AAP2拉下,因此显示AAP2的结合配偶体的蛋白质)所示的热图中。图7A和7B中的行名称包括Uniprot登录号、基因符号、蛋白质名称和针对该基因产物鉴定的独特肽的数量。图7A和7B中的柱标识符包括在每个条件中表达的加标签的诱饵蛋白和其他病毒蛋白(如图6中图示)。
鉴定出的结合配偶体代表来自先前在载体制备物中鉴定的那些蛋白质的一组独特的蛋白质。此外,通过VP共沉淀的蛋白质与AAP下拉中的那些蛋白质不同,并且此组随病毒蛋白质的共表达而变化。例如,除非共表达全长AAP或AAPN,VP1共沉淀Bag2、STUB1和DnaJC7。相反,仅当共表达VP1时,AAP共沉淀DnaJA1,表明DnaJA1与VP1的缔合依赖于AAP。这四种蛋白质是遍在表达的热休克关联物70和热休克蛋白70(heat shock cognate 70andheat shock protein 70,Hsc/Hsp70)的辅因子,其是直接催化蛋白质折叠的必需伴侣蛋白。虽然在下拉中检测到Hsp70,但由于HEK293细胞中Hsp70的高得难以置信的表达水平,突出显示了背景水平并使非特异性结合事件变得更频繁发生,因此难以确定特定下拉中的真正富集。
还有如下的蛋白质,所述蛋白质与VP或AAP的相互作用不受彼此的存在的严重影响。核仁富集蛋白核仁磷蛋白(已经显示与完整衣壳相互作用(Dong et al.,2014,PLoSOne,9:e86453)并且在感染期间是其核/核仁转位所需要的(Bevington et al.,2007,Virology,357:102-13;Johnson and Samulski,2009,J.Virol.,83:2632-44))在VP1存在和不存在的情况下由全长AAP2共沉淀,更具体地,由AAPC而非AAPN共沉淀。输入蛋白-5,负责介导转位通过核孔复合物的输入蛋白-β家族的成员,显示出与核仁磷蛋白相似的模式,无论VP是否存在都结合AAP(和AAPC,而非AAPN)。已经显示输入蛋白-β与进入的AAV2颗粒共定位,但没有研究该家族的特定成员(Nicolson and Samulski,2014,J.Virol.,88:4132-44)。这些结果表明AAP的核/核仁运输和在核仁中用于组装的VP蛋白的协同转运是通过AAP的C端序列介导的。实际上,针对AAP2描述的核和核仁定位信号在C端部分中(Earley etal.,2014,J.Virol.,doi:10.1128/jvi.03125-14)。除非共表达VP1,另一类由AAP共沉淀的蛋白质不被拉下,诸如肌酸激酶B和肌侵蛋白(myotrophin)。迄今为止,通过本文描述的MS方法鉴定的这些和许多其他蛋白质尚未涉及AAV的复制周期。一些已鉴定的结合配偶体是表征较差的基因/蛋白质,诸如FXR1和FXR2。
实施例4——通过化学抑制对选定命中的功能评估
作为验证结合配偶体对载体生产的影响的第一步,测试了市售化学抑制剂的所有命中。此外,还测试了巴弗洛霉素A1;巴弗洛霉素A1抑制液泡特异性H+ATP酶,所述液泡特异性H+ATP酶的五个亚基在CRISPR筛选中鉴定为高度耗尽(图2和图3)。也显示巴弗洛霉素A1在不存在AAP的情况下挽救VP蛋白(Maurer et al.,2018,同上)。
以浓度范围在培养基中连续稀释抑制剂,所述浓度范围以制造商对培养的细胞建议的剂量为中心。将含有抑制剂的培养基添加至孔中,并在顶部逐滴添加含有AAV2(浅色条)或AAV8(深色条)生产质粒的转染混合物,48小时后收获载体(图8A)。在最高剂量对Hsc/Hsp70、核仁磷蛋白和肌酸激酶B的抑制和所有剂量的巴弗洛霉素A1将载体生产消除至背景水平。为了检查这些中的任一种是否不直接抑制衣壳组装,而是转染效率差(载体生产的上游但重要的因子)的结果,在添加转染混合物后4h添加抑制剂重复实验以允许转染步骤启动(图8B)。
X轴显示DMEM+10%FBS中抑制剂的浓度(以μM计)。阳性对照转染仅接受DMSO(DMSO),并且阴性对照接受DMSO和空质粒替换cap基因以评估测定背景(NEG)。转染后48h收获粗载体制备物,并通过qPCR定量DRP。使用Cell Titer Glow试剂盒在48h时测定活细胞,并使用在相同板中以两倍稀释铺板的细胞的标准曲线绘制值。通过对EGFP阳性细胞成像(EGFP存在于侧翼有ITR的转基因质粒中)目视评估一般转染效率,并且通过明场成像目视评估并通过药物处理孔中的ATP水平定量评估细胞健康(浅色阴影,图8B)。此外,抑制剂的一些浓度基于它们在第一次实验中的无效性进行调整,并且这些中的一些浓度可能已经超过了确保对靶酶的特异性的剂量。
在图9-图16中单独呈现了针对每个抑制剂的实验的第二次重复的结果,相对于活细胞计数标准化,并有相应的显微术图像。在这些实验中,将生产质粒转染到HEK293细胞中,并且连续稀释适当的抑制剂,并在4h后以沿x轴指示的浓度添加。将相同浓度的抑制剂添加至平行板中,并通过Cell Titer定量ATP水平,以评估温育48小时后的细胞活力。在沿x轴列出的浓度时的一般转染效率(EGFP;存在于侧翼有ITR的转基因质粒上)和细胞形态(明场)在48h时在从相同孔的载体收获前立即通过显微术评估。在DRP上通过qPCR定量AAV2(浅色条)和AAV8(深色条)载体滴度。将每个制备物中的基因组拷贝(GC)数相对于每种条件测定的活细胞数标准化,并且将每个活细胞的GC报告为未接受抑制剂(DMSO)的阳性对照转染的百分比。这些实验的标准化前数据呈现在图9B中。
Cdk1抑制剂IV对Cdk1的抑制不影响载体滴度,不伴随细胞健康和转染效率的降低(图9)。因此,基于这些实验,既不能证实也不能否认Cdk1在载体生产中的潜在作用。仅当在转染后4h添加抑制剂时,在6.25μM时对AAV8看到AAV8滴度的可察觉降低,而不影响细胞活力,但该浓度对AAV2生产没有影响。考虑到鉴定Cdk1为使用AAV8的VP1作为诱饵的潜在结合配偶体,这可能表明相对于AAV2,与AAV8的血清型特异性优先相互作用。
Cdk2抑制剂II对Cdk2的抑制在较高浓度(尤其是90-270uM)下对AAV2和AAV8生产显示出剂量依赖性影响,而不影响细胞活力(如通过ATP测定)或总转染效率(grosstransfection efficiency)(通过EGFP可视化)(图10)。在270uM剂量下,细胞形态受到影响,明显有活力的GFP+细胞朝向每个孔的中心聚类在一起。AAV8滴度下降近10倍表明Cdk2在生产中的作用,但进一步的实验是必需的,以排除在这些较高药物浓度下的任何非特异性影响。
没有针对Bag2、STUB1、DnaJC7或DnaJA1的市售抑制剂,但是apoptazole抑制分子伴侣Hsc70和Hsp70,据报道所有这四种辅助分子伴侣都通过所述分子伴侣Hsc70和Hsp70起作用。Apoptazole对Hsc/Hsp70的抑制显示出载体产量的强剂量依赖性降低(对于AAV8低至5%),转染效率没有明显损失,但细胞形态发生了剧烈变化(图11)。在300uM时,细胞朝向每个孔的中心聚簇在一起,但仍展现出EGFP的稳健表达,并且没有显示出可察觉的细胞死亡,如通过ATP丰度测定。当然,抑制这种对大部分细胞蛋白质的折叠至关重要的分子伴侣可能间接影响生产所需的其他机器。需要进一步的研究来证实Hsc/Hsp70在折叠VP中的直接作用,但从这些结果中可以清楚地看出Hsc/Hsp70相关功能对生产至关重要。
ML-792抑制SAE1(图12)或BML282抑制UCHL1(图13)对载体滴度有显著影响,但它们伴随着EGFP表达的急剧丧失。因此,对滴度的影响可能是较差转染的结果。
核仁磷蛋白(NPM1)具有作为折叠和核/核仁运输分子伴侣两者的作用,特别是在核糖体生物发生的背景下。之前已经显示NPM1与Rep蛋白并与组装的衣壳相互作用,但这些研究的实验设计尚不解决AAP-NPM1相互作用(Dong et al.,2014,PLoS One,9:e86453;Bevington et al.,2007,Virology,357:102-13)。在转染前立即用NSC348884对NPM1的药理学抑制对载体滴度有大的影响(图8A),但在转染后4h添加时未看到这种影响(图8B和图14)。这表明NPM1非常早期的作用。
肌酸激酶B(CKB)在代谢中发挥重要作用,特别是作为细胞ATP在其被快速消耗的部位中的原位再生器。FDNB对CKB的抑制似乎增加了每个细胞载体的生产(图15),但可能的是这是通过测量ATP水平间接定量活细胞的功能;因此,抑制ATP再生导致人为较低的活细胞计数,因此导致每个活细胞的基因组拷贝较高。
液泡特异性H+ATP酶(V-ATP酶)是多亚基酶复合物,其催化质子跨亚细胞区室膜的转位,影响内部pH。V-ATP酶对于溶酶体、内体和自噬体的酸化是重要的,并且巴佛洛霉素A1对V-ATP酶的抑制阻断AAV感染(Bartlett et al.,2000,J.Virol.,74:2777-85;Sonntaget al.,2006,J.Virol.,80:11040-54)。巴佛洛霉素A1还阻断PEI介导的质粒DNA转染(Youand Auguste,2010,Biomater.,31:6859-66),这解释了在转染前立即抑制V-ATP酶时所见的消除的载体生产(图8A)和来自全基因组CRISPR敲除筛选的亚基的耗尽(图2和3)。当以低剂量在转染后4h添加巴弗洛霉素A1时,观察到载体滴度降低了10倍,对转染效率没有以可见方式可察觉的影响(图16)。在不存在AAP的情况下,巴弗洛霉素A1处理挽救了一些血清型VP蛋白的降解(Maurer et al.,2018,同上),暗示消化细胞器的酸化对AAV生产具有拮抗作用。然而,在存在AAP的情况下,诸如在(Sonntag et al.,2011,J.Virol.,85:12686-97)中,这种酸化似乎对生产也至关重要。这些结果表明内体、溶酶体和/或自噬体区室在AAV复制周期的所有阶段和重组载体生产环境中都具有复杂的作用。
实施例5——建议的模型
图17是显示了掺入许多感兴趣的蛋白质的AAV组装的假设模型的示意图。在细胞质中翻译的新生VP蛋白(最左侧)在不存在AAP的情况下是蛋白酶体降解的。在AAP存在的情况下,VP寡聚化为组装中间体并被运输到细胞核中以完成衣壳组装。未知AAP是否作为单体或低聚物协同转运VP。图中显示的所有其他蛋白质都在一系列下拉中得到鉴定,并基于它们在样品中的存在或不存在(例如,图7)和基于其来自文献的已知功能,以假设机制在此组装。
全基因组CRISPR敲除筛选在18h和24h样品两者中产生了至少两个具有非常高统计学显著性的命中——ATF7IP和SETDB1。这些蛋白质一起存在于HUSH复合物中,所述HUSH复合物是抑制性染色质修饰剂,其将H3K9三甲基化以沉默转录活性位点,并且这些蛋白质在功能上是相互依赖的(24)。HUSH复合物沉默来自转染质粒的病毒蛋白表达的模型是可能的,或者可以是HUSH正在沉默促进衣壳组装的其他因子的表达。
蛋白质组学研究产生了比CRISPR筛选更大的具有统计学显著性的命中集,此外,差异结合病毒蛋白的数个命中具有进料入相同途径的不同分支的作用,诸如DnaJA1、DnaJC7、BAG2和STUB1。Hsc/Hsp70活性依赖于辅助分子伴侣,诸如J蛋白,其通过Hsc/Hsp70刺激ATP水解以增加底物结合亲和力,以及发挥核苷酸交换因子功能的BAG家族蛋白。J蛋白也直接与其底物结合,表明DnaJ蛋白在Hsp70底物选择性中的作用。这些辅助分子伴侣和Hsc/Hsp70可以一起驱动底物折叠,但也在底物降解中起作用。STUB1是E3连接酶,其通过使不完全或不正确折叠的Hsc/Hsp70底物进行泛素化以将它们靶向进行蛋白酶体降解而起蛋白质稳定性负调节物的作用。BAG2与DnaJ蛋白共同刺激Hsp70的ATP酶活性并抑制STUB1的泛素化活性。DNAJC7已经涉及通过阻断底物的蛋白酶体降解而具有稳定化作用,并提出其通过将不正确折叠的底物返回到折叠途径中的较早步骤来充当再循环分子伴侣。在存在和不存在AAP的情况下,VP1与DNAJA1、BAG2和STUB1差异缔合,表明了AAP在Hsc/Hsp70的情况中在辅助分子伴侣选择性、相互作用和功能性中的直接作用。此外,提出了AAP在阻断VP蛋白的蛋白酶体降解上游起作用的功能网络。

Claims (18)

增加所述细胞中Hsc/Hsp70或其辅因子、液泡特异性H+ATP酶和/或细胞周期蛋白依赖性激酶2的表达或活性以产生经修饰的细胞;
用AAV载体感染所述经修饰的细胞以产生感染的经修饰的细胞;
培养所述感染的经修饰的细胞;和
收集组装的AAV。
2.权利要求1所述的方法,其中收集的所述组装的AAV的量大于AAV感染缺乏所述修饰的细胞后收集的组装的AAV的量。
3.权利要求1或2所述的方法,其中所述方法导致所述AAV的滴度的显著增加。

10.权利要求9所述的无细胞培养系统,其包含至少三种(例如,至少四种、至少五种等)蛋白质或编码所述至少三种蛋白质的核酸。
