The molecular markers widely used at present are SSR (simple Sequence repeat) markers and SNP (single Nucleotide polymorphism) markers. The SSR marker comprises a simple repetitive sequence, and has the outstanding advantages of high polymorphism, but the one-time PCR amplification of the SSR marker method generally does not exceed 5 SSR sites, the flux is low, DNA polymerase has a slip phenomenon when amplifying the SSR sites, unreal slipping genotypes are easy to generate, and the slipping genotypes are not distinguished from main genotypes in a sample, so that the SSR marker method is difficult to be used for identifying polyploid plants. The whole genome re-sequencing technology can detect a large amount of SSR loci at one time, but only 3 percent of the sequences on the genome are the SSR loci, so that the detection cost is higher. Therefore, in practical application, only limited SSR sites can be detected, for example, in the national standard for potato identification, only 12 SSR sites (SSR molecular marker GB/T28660-. Based on the advantages and characteristics, the MNP marking technology is widely applied to crops such as rice, corn, muskmelon, kiwi and the like, and at present, no report about MNP marking exists in potatoes, and the corresponding technology is lacked.
Thus, the present invention screens a set of polymorphic high potato MNP marker loci, which are regions of the genome screened on the potato genome having multiple nucleotide polymorphisms within a potato population, including marker loci of MNP-1-MNP-560 on potato genome GCA _009827175.1, by developed marker screening rules (see example 1 for details) based on a potato reference genome in combination with sequencing data for major potato varieties.
Then, the invention designs a multiplex PCR primer composition for amplifying the MNP marker sites, wherein the multiplex PCR primer composition comprises 560 pairs of primers, and the nucleotide sequences of the 560 pairs of primers are shown as SEQ ID NO. 1-SEQ ID NO. 1120. The primers are not conflicted with each other, can be efficiently amplified through multiple PCR, has high identification accuracy and strong result reproducibility, and meets the requirement of constructing a DNA fingerprint database;
the multiplex PCR primer composition can be used for a detection kit for detecting the MNP marker locus. The primer and the detection kit are applied to the fields of potato variety authenticity identification, substantive derivation identification, germplasm resource genetic diversity analysis and other related fields.

Example 1 screening of MNP marker sites for Potato variety identification and design of multiplex PCR amplification primers

By taking a publicly released potato genome sequence GCA _009827175.1 as a reference genome, combining genome sequencing data of 71 potato samples obtained from an SRA database of NCBI, firstly, carrying out sequence analysis by adopting Samtools (Version 1.2) and BCFtools (Version:1.2) to obtain SNP sites on the potato genome, carrying out comparative analysis with an NT database of NCBI, and carrying out screening of MNP markers according to the following principles: (1) marker sequences are unique to potato and are not present in other species; (2) a single copy of the sequence in the genome; (3) at least three discontinuous SNP differences exist on the marker sequence; (4) the length of the marking sequence is less than 250 bp; and further comparing the degrees of distinction of the screened candidate MNP markers in the obtained potato sample sequencing data, and finally screening 560 MNP marker loci.

The distribution graph of the number of detected loci of the potato MNP markers is shown in figure 1, the detected number of the MNP markers is counted in the sequencing data of the 27 samples, 636 MNP markers can be detected on the average in each variety, and the detection rate reaches 97.9%. The quantity of the detected markers is far more than that of the existing SSR markers, and the detection rate is high.

To test the accuracy of potato MNP labeling, reproducibility experiments were performed on 27 potato varieties as follows. Extracting two parts of DNA from each variety respectively, and constructing libraries for 2 times at different time, wherein the library numbers are-1 and-2; the 2 libraries were subjected to high throughput sequencing in different sequencing batches. as can be seen from FIG. 2, the number of the MNP markers which are different between two comparisons of the 27 samples is counted to obtain 351 comparison results, the average difference quantity of the MNP markers between any varieties is 199.5, the difference of the genetic distance of the 351 to the samples is between 34.62% and 59.66%, the average difference reaches 48.60%, each potato variety can be distinguished remarkably, and the screened potato MNP markers are high in polymorphism and high in distinguishing degree.
Example 3 identification of the authenticity of Potato varieties and determination of substantively derived varieties
At present, the national standard of MNP marking method for identifying plant varieties takes a genetic similarity coefficient as the basis for identifying the varieties, and the calculation of the genetic similarity coefficient is calculated according to the number of marking sites with difference and the same genotype among the varieties, so the accuracy of identifying the varieties finally depends on the accuracy of genotyping of the varieties.
Taking the analysis in table 2 in example 2 as an example, the results of 17181 marker locus typing show that the accuracy of the results of 560 potato MNP marker method typing of the invention reaches 99.98% no matter in a repeatability experiment or a reproducibility experiment, the high accuracy shows that the influence of non-parallel experiments, namely detection results in different times or laboratories, on the accuracy of a variety identification conclusion in the subsequent application is very small and can be basically ignored, so that the method can be applied to variety authenticity identification with high accuracy requirements, and meanwhile, the results made in different times can be accurately compared without parallel experiments in the same laboratory, thereby providing great convenience for the management institution and companies to perform variety identification.
In the national standard of the existing plant variety identification MNP marking method, when the specified genetic similarity of field crops such as rice, corn, cotton and the like is less than 96%, the variety to be detected and the reference variety are judged to be 'different varieties'; when the genetic similarity is more than or equal to 96% and less than 99%, judging that the variety to be detected and the reference variety are similar varieties; and when the genetic similarity is more than or equal to 99 percent, judging that the variety to be detected and the reference variety are extremely similar or identical.
The same variety exists among different potato individuals produced by the same potato variety, and variety authenticity identification is carried out on 5 groups of potato individuals of a potato sample with the number of PO0010 by using the threshold, wherein the MNP mark difference among the 5 groups of individuals is 0-1 locus (the genetic similarity is 99.89% -100%), and the authenticity identification conclusion is as follows: the accuracy is 100 percent of the similar variety or the same variety.
The DNA fingerprint data of the varieties obtained by the MNP marking technology is a strip of base sequence, can be stored for a long time and has strong data traceability, so that sequencing data of each variety can be stored to form a DNA fingerprint database when each variety is identified. Furthermore, the allele type obtained by the variety to be detected can be compared with the data in the DNA fingerprint database in a large quantity, and the application of accurate screening of similar varieties, accurate determination of the variety right infringement object, accurate identification of substantive derived varieties and the like is greatly facilitated. The application needs to compare the typing result of one variety with the typing results of thousands of varieties, and the situation that the experiment needs to be carried out by adopting the traditional identification method in parallel is assumed, thousands of experiments are needed, and the application is not feasible.

Claims (8)

1. A MNP marker site for potato variety identification, wherein said MNP marker site is a genomic region having a plurality of nucleotide polymorphisms within a potato population selected on a potato genome, said MNP marker site comprising marker sites for MNP-1 to MNP-560 on potato genome GCA _ 009827175.1.
2. A multiplex PCR primer composition for detecting MNP marker sites according to claim 1, wherein said multiplex PCR primer composition comprises 560 pairs of primers, and the nucleotide sequence of said 560 pairs of primers is shown in SEQ ID No.1 to SEQ ID No. 1120.
3. A test kit for detecting the MNP marker site according to claim 1, characterized in that the kit comprises the primer composition according to claim 2.
4. The test kit of claim 3, wherein the kit further comprises a multiplex PCR premix.
5. Use of a MNP marker site according to claim 1 or a primer composition according to claim 2 or a test kit according to any of claims 3-4 for the identification of the authenticity of potato varieties.
6. Use of a MNP marker site according to claim 1 or a primer composition according to claim 2 or a test kit according to any of claims 3-4 for the identification of a substantially derived variety of potato.
7. Use of the MNP marker site of claim 1 or the primer composition of claim 2 or the detection kit of any one of claims 3-4 for genetic diversity analysis of potato germplasm resources.
8. Use of the MNP marker locus of claim 1 or the primer composition of claim 2 or the test kit of any one of claims 3 to 4 in the construction of a potato variety DNA fingerprint database.
