The primer combination formed by 522 MNP core primers provided by the invention is compatible with a second-generation sequencing platform, has the characteristics of high efficiency, correctness, high reproducibility and the like, and meets the requirement of standard eggplant fingerprint data construction; the authenticity of the eggplant sample to be detected can be accurately identified by identifying the eggplant sample to be detected and the comparison variety; the analysis of the high-generation inbred line material of the eggplant shows that the MNP locus has high polymorphism and repeatability, can distinguish different eggplant groups, and has wide application range.

Eggplant (Solanum melongena L.) is a vegetable crop of solanaceae, Solanum, widely cultivated all over the world, is the fourth most vegetable crop in the world, and is one of the main vegetable crops in China. According to the statistics and reports of Food and Agricultural Organization (FAO) in 2018 of the United nations, the global eggplant yield is about 5 million tons, wherein Asian eggplants account for more than 90% of the total yield, the planting area in China is about 80 million hectares, and the total yield accounts for more than 50% of the total yield of the whole world. China is a secondary origin of eggplants, the cultivation history is long, the germplasm resources are rich, and 1468 germplasms are collected in the middle-stage library of the national germplasms. The crop germplasm resource is the material basis for germplasm innovation and new variety breeding. According to the statistics of incomplete literature, nearly 50 units nationwide in 2011-2015 co-breed 74 new eggplant varieties, wherein 62 new varieties are approved, identified or identified by provincial and local variety committees. The difficulty of variety management is increased by the large-scale number of eggplant varieties, and in recent years, along with the commercial development of the eggplant varieties, the significance of eggplant consumption habits in various regions in China is gradually reduced, so that the seed resources are gradually narrowed, only a few new derived varieties with characters on the basis of the original varieties are increased, the genetic difference among the varieties is gradually reduced, and the effective management and identification of the huge eggplant varieties become a difficult problem of variety management.
The traditional methods such as field planting observation and identification, protein electrophoresis and the like cannot meet the requirements of large sample, accuracy and quick identification due to limited distinguishing capability. The DNA fingerprint identification technology is not influenced by environment and human factors and has the characteristics of rapidness and accuracy, so that the DNA fingerprint identification technology becomes an important means for identifying eggplants at present. The DNA fingerprint refers to respective unique DNA sequences presented by different varieties of different arrangement, components and lengths of DNA bases of genetic materials, and has specificity. Early traditional DNA fingerprint identification technologies comprise RFLP, RAPD, ISSR and SRAP marking methods, and the marks have the defects of unstable typing, excessive genotypes, no distinction, non-codominance and the like and are basically not included in variety identification. Through the development of recent decades, only SSR and SNP marker identification technologies are reserved and applied to variety identification. The SSR marker method has the main advantages of high polymorphism and codominance, and can be used for electrophoretic detection in common laboratories. At present, most of plant fingerprint and variety identification standards are developed based on SSR, but an SSR marking method mainly detects according to the size of a fragment, and in order to compare varieties, a sample to be detected and a control sample are often required to be subjected to parallel detection on the same electrophoresis gel. When large-scale sample detection is involved, hundreds of known varieties cannot be detected simultaneously, and the method has no practical feasibility when similar variety screening, variety right determination and substantial derivative variety judgment are involved. Based on the problems of SSR markers, SNP markers have been increasingly used in plant variety identification in recent years. SNP labeling is mainly to obtain a single nucleotide acid-base sequence, so that a control parallel experiment is not needed. However, SNPs have inherent defects, such as that SNP markers are binary markers, and the discrimination capability of a single marker is limited, so that a large number of SNP sites need to be detected to realize accurate typing, and thus a high-throughput chip technology is designed. The gene chip technology has the advantages of complex production process, high production cost, limited popularization, and is not suitable for common experiments, small crops and the like.
The MNP polymorphism refers to a polymorphism caused by a plurality of nucleotides on the genome level. The MNP labeling method technology is mainly based on the labeling method technology developed by a high-throughput sequencing technology and used for detecting the polypeptibility of a plurality of nucleotides in a section of region on a specific genome. In view of the above advantages and properties, MNP labeling has been widely used in crops such as rice, corn, tomato, pepper, etc. At present, DNA fingerprint maps and variety identification standards which are widely applied in eggplants do not exist, and the development, screening and application of MNP marking methods have good application bases in plants.
MNP markers are mainly developed based on a reference genome sequence, large-scale polymorphic MNP sites can be mined according to reported eggplant retest data and the retest data of the measured differential sample materials, a set of MNP sites with the largest polymorphism and the largest coverage degree can be screened according to the genetic diversity difference of the polymorphic MNP sites, and MNP detection primers can be designed through conserved sequences on two sides of the MNP sites. According to the research purpose, about 500 to 1000 MNP markers can be screened, and then the works of large-scale plant DNA fingerprint map construction, authenticity identification, genetic diversity analysis, molecular breeding and the like can be completed. Because the eggplant re-sequencing data published in databases such as NCBI and the like are less at present, the development of MNP sites is hindered. Therefore, the invention develops a set of primers for detecting the polymorphic MNP marker sites of the eggplants by combining a high-throughput sequencing technology based on published eggplant re-measurement data and obtained eggplant re-measurement data, and is used for constructing the DNA fingerprint of the eggplants, and the related MNP marking method primers are suitable for the fields of eggplant authenticity identification, genetic diversity analysis, molecular breeding and the like. Example 1:

The sequence of SME _ r2.5.1 published publicly is taken as an eggplant reference genome (http:// eggplant.kazusa.or. jp /), the total length is 850,044,630bp, and the eggplant reference genome is assembled to a contig level; genome re-sequencing data of 2 varieties (PnP05 and GnP05, the variety name is linked to https:// doi.org/10.1371/journal.pane.0179491) provided by the agricultural academy in Wuhan city, eggplant re-sequencing data of 8 NCBI (the NCBI Accession numbers are SRR5796636 to SRR5796643), and the publicly obtained eggplant re-sequencing data have the NCBI Accession numbers of GB Accession numbers 30075032 to 3007503258 are utilized; nos. 30075103 to 30075116. Example 2:
construction of standard DNA fingerprints of eggplants by MNP core marker primer combination for molecular identification of eggplant DNA varieties
1. DNA extraction and quality assessment
Extracting genome DNA of all eggplant varieties used for constructing an eggplant fingerprint database by using a conventional CTAB method, and detecting the quality of the DNA by using agarose gel and an ultraviolet spectrophotometer after RNA enzyme treatment. If the DNA band is single and has no obvious degradation, the ultraviolet spectrophotometer detects that A260/280 is between 1.8 and 2.0, A260/230 is between 1.8 and 2.0, no obvious light absorption occurs at 270nm, and the DNA concentration is more than 50ng/ul, the genome DNA reaches the relevant quality requirement, and the subsequent experiment can be carried out.
2. MNP marker detection
80 eggplant inbred line varieties (sample numbers are E1-E81 in sequence, wherein the sample numbers lack the E52 numbers) provided by vegetable research institute of agricultural academy of sciences of Wuhan city are subjected to multiplex amplification, second-generation high-throughput sequencing and data analysis by utilizing 522 synthesized eggplant MNP labeled primers. The result of the test achieves the detection of 81 multiplied by 522-42282 markers in one experiment, the sequencing average coverage factor of each sample reaches 881 times, and the high efficiency of MNP-seq is shown. Based on the analysis of MNP data of 80 inbred line varieties, 516 MNP marks (98.71%) can be detected from each variety on average (figure 1), the number of the detected marks is far higher than that of the existing SSR marks, and the detection rate is high.
3. Genotype fingerprint data
And introducing the compared genotype locus data into Excel2016 software, and recording the genotypes of 522 loci of each sample as final MNP fingerprint data.
Example 3:
MNP core marker primer combination for molecular identification of eggplant DNA varieties for detecting authenticity of eggplant varieties
1. Determination of eggplant MNP primer marked variety discrimination and eggplant variety authenticity detection result judgment standard
Every two comparison is carried out on 80 eggplant inbred line samples in example 2, the difference of MNP marker loci is analyzed, 3160 comparison results are obtained, the quantity of MNP markers between any varieties is 226.79, the difference of 3160 genetic distance of the samples is between 0% and 83.69%, the average difference is 44.16%, 8 pairs of differences are 0, and the difference accounts for 0.25% of the logarithm of the total samples. By using the developed marker detection method, 99.75% of eggplant varieties can be distinguished (figure 2), which shows that the developed eggplant MNP has high marker polymorphism and strong variety distinguishing capacity. Therefore, 522 sites can be completely applied to identifying the authenticity of the eggplant variety. In addition, the paired comparison samples with the difference site percentage lower than 5% occupy 0.791%, which indicates that 80 eggplant inbred lines have less sources of the same genotype and are suitable for serving as a standard database for eggplant variety detection.
In addition, the identification standard of the authenticity of the eggplant variety does not have an agricultural standard, and referring to other agricultural industry standards, the technical rules of SSR markers such as rice and corn specify that varieties with more than or equal to 2 different sites in 48 (rice) or 40 (corn) SSRs are considered as different varieties and have 5% difference according to the site ratio calculation. And according to the eggplant MNP detection result and other crop references, taking the difference percentage of 5% as the standard for judging the authenticity of the eggplant variety.
Therefore, the specific judgment standard for the authenticity check of the eggplant variety by using the method is as follows:
obtaining gene data of 522 MNP sites of the sample to be detected and the control sample (namely the standard sample), and comparing the data among varieties to obtain the percentage of different sites. Percent difference sites p ═ (number of difference genotype sites N/number of comparison genotype sites N) × 100% (where N is a maximum of 522).
(1) The percentage p of the difference sites of the sample to be detected and the control sample is more than or equal to 5 percent, and the conclusion is that obvious difference is detected;
(2) the percentage p of the difference sites of the sample to be detected and the control sample is less than 5 percent, and the conclusion is that no obvious difference is detected
2. Identifying whether the eggplant sample to be detected is a known control eggplant variety
The eggplant sample to be tested (code number A) and the control eggplant variety winter jasmine No. B; the eggplant sample to be tested (code number C) and the control eggplant variety Zilongjiu (code number D); and extracting the genome DNA of the two groups of detection samples, and performing DNA quality detection and MNP (MNP) marker identification to obtain genotype fingerprint data, wherein the specific method is shown in example 2.
Comparing the obtained MNP locus genotype data of the sample A and the sample B, and comparing the obtained MNP locus genotype data of the sample C and the sample D.
The results are as follows:
(1) the number of comparison sites of the sample A (eggplant sample to be detected) and the sample B (four-winter-spring-like eggplant variety known) is 519, the number of different sites is 2, and the percentage of the different sites is 0.39%;
(2) the number of comparison sites of the sample C (the eggplant sample to be detected) and the sample D (the known eggplant variety Zilongjiu) is 522, the number of difference sites is 54, and the percentage of the difference sites is 10.34%.
According to the 5% judgment standard, the identified sample A to be detected and the No. four winter eggplant varieties are the same variety or similar varieties; and the sample C to be detected and the eggplant Zilongjiu are not of the same variety. New plant variety titles of the fourth winter jasmine and the ninth winter jasmine are 2019014150 and 2019014149.
Example 4:
classification of eggplant resources by using fingerprint information in embodiment 2
The 522 MNP primers provided by the invention can be used for eggplant fingerprint map construction, and can be used for eggplant germplasm resource analysis, such as group classification, in consideration of distinguishing genotype loci of each heterosis group of eggplants.
522 locus genotype fingerprint data of 80 eggplants in example 3 are subjected to clustering analysis by using Power-Marker v3.25 software and an European genetic distance algorithm UPGMA, a clustering tree diagram is drawn by using MEGA7 software, and 80 eggplant inbred line samples are divided into different groups. The results are shown in FIG. 3.
