The invention discloses an in-situ treatment device for river and lake endogenous pollution and a treatment method thereof, wherein the treatment device comprises a treatment agent, a dissolvable bag and a barrier layer, the treatment agent is arranged in the sealed dissolvable bag, the barrier layer covers the dissolvable bag and the periphery, and an exhaust structure penetrates through the barrier layer and the dissolvable bag; the treatment method comprises the steps of uniformly spreading the treatment device on the bottom mud of the river and the lake and/or uniformly inserting the treatment device into the bottom mud of the river and the lake, blocking the bottom mud by a blocking layer, gradually decomposing the dissolvable bag, contacting and reacting the treatment agent with the bottom mud, and discharging the generated gas through an exhaust structure.
